Abstract:This article explains how mathematical modeling is used in neural networks with much focus on artificial neural networks or ANN and the biological neural system. It offers an introduction to the objects defining the type of model – architecture of neural networks, the mathematical models of neuron behavior – and learning algorithms used for training. The article consolidates the progress and issues surrounding the enhancement of neural network usability toward more biological realism about artificial models and their biological counterparts. It further goes to the new methodologies, including neuromorphic computing, the hybrid model, and the ethical issues of AI. Using examples of particular cases and calculations in the article, the authors show examples of practical application and further research to address the gap between theory and practice. The conclusions made in this work stress the need for collaboration and integration of multiple fields and approaches in the development of neural nets and their adoptions.

Abstract:Human brain contains about 10 billion neurons, each of which has about 10 10,000 nerve endings from which neurotransmitters are released in response to incoming spikes, and the released neurotransmitters then bind to receptors located in the postsynaptic neurons. However, individually, neurons are noisy and synaptic release is in general unreliable. But groups of neurons that are arranged in specialized modules can collectively perform complex information processing tasks robustly and reliably. How functionally groups of neurons perform behavioural related tasks crucial rely on a coherent organization of dynamics from membrane ionic kinetics to synaptic coupling of the network and dynamics of rhythmic oscillations that are tightly linked to behavioural state. To capture essential features of the biological system at multiple spatial-temporal scales, it is important to construct a suitable computational model that is closely or solely based on experimental data. Depending on what one wants to understand, these models can either be very functional and biologically realistic descriptions with thousands of coupled differential equations (Hodgkin-Huxley type) or greatly simplified caricatures (integrate-and-fire type) which are useful for studying large interconnected networks.

Abstract:The architectures of biological neural networks result from developmental processes shaped by genetically encoded rules, biophysical constraints, stochasticity, and learning. Understanding these processes is crucial for comprehending neural circuits' structure and function. The ability to reconstruct neural circuits, and even entire nervous systems, at the neuron and synapse level, facilitates the study of the design principles of neural systems and their developmental plan. Here, we investigate the developing connectome of using statistical generative models based on simple biological features: neuronal cell type, neuron birth time, cell body distance, reciprocity, and synaptic pruning. Our models accurately predict synapse existence, degree profiles of individual neurons, and statistics of small network motifs. Importantly, these models require a surprisingly small number of neuronal cell types, which we infer and characterize. We further show that to replicate the experimentally-observed developmental path, multiple developmental epochs are necessary. Validation of our model's predictions of the synaptic connections using multiple reconstructions of adult worms suggests that our model identified the fundamental"backbone" of the connectivity graph. The accuracy of the generative statistical models we use here offers a general framework for studying how connectomes develop and the underlying principles of their design.

Spiking Neural Networks and Hippocampal Function: A Web-Accessible Survey of Simulations, Modeling Methods, and Underlying Theories

Abstract:Computational modeling has contributed to hippocampal research in a wide variety of ways and through a large diversity of approaches, reflecting the many advanced cognitive roles of this brain region. The intensively studied neuron type circuitry of the hippocampus is a particularly conducive substrate for spiking neural models. Here we present an online knowledge base of spiking neural network simulations of hippocampal functions. First, we overview theories involving the hippocampal formation in subjects such as spatial representation, learning, and memory. Then we describe an original literature mining process to organize published reports in various key aspects, including: (i) subject area (e.g., navigation, pattern completion, epilepsy); (ii) level of modeling detail (Hodgkin-Huxley, integrate-and-fire, etc.); and (iii) theoretical framework (attractor dynamics, oscillatory interference, self-organizing maps, and others). Moreover, every peer-reviewed publication is also annotated to indicate the specific neuron types represented in the network simulation, establishing a direct link with the Hippocampome.org portal. The web interface of the knowledge base enables dynamic content browsing and advanced searches, and consistently presents evidence supporting every annotation. Moreover, users are given access to several types of statistical reports about the collection, a selection of which is summarized in this paper. This open access resource thus provides an interactive platform to survey spiking neural network models of hippocampal functions, compare available computational methods, and foster ideas for suitable new directions of research.

Abstract:Understanding the brain requires studying its multiscale interactions from molecules to networks. The increasing availability of large-scale datasets detailing brain circuit composition, connectivity, and activity is transforming neuroscience. However, integrating and interpreting this data remains challenging. Concurrently, advances in supercomputing and sophisticated modeling tools now enable the development of highly detailed, large-scale biophysical circuit models. These mechanistic multiscale models offer a method to systematically integrate experimental data, facilitating investigations into brain structure, function, and disease. This review, based on a Society for Neuroscience 2024 MiniSymposium, aims to disseminate recent advances in large-scale mechanistic modeling to the broader community. It highlights (1) examples of current models for various brain regions developed through experimental data integration; (2) their predictive capabilities regarding cellular and circuit mechanisms underlying experimental recordings (e.g., membrane voltage, spikes, local-field potential, electroencephalography/magnetoencephalography) and brain function; and (3) their use in simulating biomarkers for brain diseases like epilepsy, depression, schizophrenia, and Parkinson's, aiding in understanding their biophysical underpinnings and developing novel treatments. The review showcases state-of-the-art models covering hippocampus, somatosensory, visual, motor, auditory cortical, and thalamic circuits across species. These models predict neural activity at multiple scales and provide insights into the biophysical mechanisms underlying sensation, motor behavior, brain signals, neural coding, disease, pharmacological interventions, and neural stimulation. Collaboration with experimental neuroscientists and clinicians is essential for the development and validation of these models, particularly as datasets grow. Hence, this review aims to foster interest in detailed brain circuit models, leading to cross-disciplinary collaborations that accelerate brain research.

Abstract:The CA1 region of the hippocampus is one of the most studied regions of the rodent brain, thought to play an important role in cognitive functions such as memory and spatial navigation. Despite a wealth of experimental data on its structure and function, it has been challenging to reconcile information obtained from diverse experimental approaches. To address this challenge, we present a community-driven, full-scale model of the rat CA1 that integrates a broad range of experimental data, from synapse to network, including the reconstruction of its principal afferents, the Schaffer collaterals, and a model of the effects that acetylcholine has on the system. We tested and validated each model component and the final network model, and made input data, assumptions, and strategies explicit and transparent. The unique flexibility of the model allows scientists to address a range of scientific questions. In this article, we describe the methods used to set up simulations that reproduce and extend and experiments. Among several applications in the article, we focus on theta rhythm, a prominent hippocampal oscillation associated with various behavioral correlates and use our computer model to reproduce and reconcile experimental findings. Finally, we make data, code and model available through the hippocampushub.eu portal, which also provides an extensive set of analyses of the model and a user-friendly interface to facilitate adoption and usage. This neuroscience community-driven model represents a valuable tool for integrating diverse experimental data and provides a foundation for further research into the complex workings of the hippocampal CA1 region.

Identification of brain-like functional information architectures in embryonic tissue of Xenopus laevis.

Abstract:Understanding how populations of cells collectively coordinate activity to produce the complex structures and behaviors that characterize multicellular organisms is a fundamental issue in modern biology. Here we show how mathematical techniques from complex systems science and multivariate information theory can provide a rigorous framework for inferring the structure of collective organization in non-neural tissue. Many of these techniques were developed and refined in the context of theoretical neuroscience, a field well-used to the problem of inferring coordinated activity in high-dimensional data. In neuroscience, these statistics (functional connectivity network structure, modularity, higher-order information, etc) have been found to be altered during different cognitive, clinical, or behavioral states and are generally thought to be informative about the underlying dynamics linking biology to cognition. Here we show that these same patterns of coordinated activity are also present in the aneural tissues of evolutionarily distant biological systems: preparations of self-motile embryonic Xenopus tissue (colloquially known as "basal Xenobots". When analyzing calcium recordings from basal Xenobots and comparing them to fMRI recordings from a sample of adult human brains, we find that the bots have a "brain-like functional information architecture, complete with positive and negative functional connections, meso-scale communities, higher-order redundant and synergistic interactions, and integrated information that is "greater than the sum of its parts". By comparing each recording (brain and bot) to a personalized null model that preserves all first-order statistical structures (autocorrelation, frequency spectrum, etc. ) while disrupting all higher-order interactions, we show that these are genuine higher order interactions and not trivially reducible to lower-order features of the data. These similarities suggest that such patterns of activity and information structures either: arose independently in these two systems epithelial constructs and brains, are epiphenomenological byproducts of other dynamics conserved across vastly different configurations of life; or somehow directly support adaptive behavior across diverse living systems.

Abstract:The development of biologically realistic models of brain microcircuits and regions constitutes currently a very relevant topic in computational neuroscience. One of the main challenges of such models is the passage between different scales, going from the microscale (cellular) to the meso (microcircuit) and macroscale (region or whole-brain level), while keeping at the same time a constraint on the demand of computational resources. In this paper we introduce a multiscale modeling framework for the hippocampal CA1, a region of the brain that plays a key role in functions such as learning, memory consolidation and navigation. Our modeling framework goes from the single cell level to the macroscale and makes use of a novel mean-field model of CA1, introduced in this paper, to bridge the gap between the micro and macro scales. We test and validate the model by analyzing the response of the system to the main brain rhythms observed in the hippocampus and comparing our results with the ones of the corresponding spiking network model of CA1. Then, we analyze the implementation of synaptic plasticity within our framework, a key aspect to study the role of hippocampus in learning and memory consolidation, and we demonstrate the capability of our framework to incorporate the variations at synaptic level. Finally, we present an example of the implementation of our model to study a stimulus propagation at the macro-scale level, and we show that the results of our framework can capture the dynamics obtained in the corresponding spiking network model of the whole CA1 area.

Abstract:Although computational models have deepened our understanding of neuroscience, it is still highly challenging to link actual low-level physiological activity (spiking, field potentials) and biochemistry (transmitters and receptors) with high-level cognitive abilities (decision-making, working memory) nor with corresponding disorders. We introduce an anatomically-organized multi-scale model directly generating simulated physiology from which extended neural and cognitive phenomena emerge. The model produces spiking, fields, phase synchronies, and synaptic change, directly generating working memory, decisions, and categorization, all of which were then validated on extensive experimental macaque data from which the model received zero prior training of any kind. Moreover, the simulation uncovered a previously unknown neural code specifically predicting upcoming erroneous ("incongruous") behaviors, also subsequently confirmed in empirical data. The biomimetic model thus directly and predictively links novel decision and reinforcement signals, of computational interest, with novel spiking and field codes, of potential behavioral and clinical relevance.

Abstract:The successful development of neural prostheses requires an understanding of the neurobiological bases of cognitive processes, i.e., how the collective activity of populations of neurons results in a higher level process not predictable based on knowledge of the individual neurons and/or synapses alone. We have been studying and applying novel methods for representing nonlinear transformations of multiple spike train inputs (multiple time series of pulse train inputs) produced by synaptic and field interactions among multiple subclasses of neurons arrayed in multiple layers of incompletely connected units. We have been applying our methods to study of the hippocampus, a cortical brain structure that has been demonstrated, in humans and in animals, to perform the cognitive function of encoding new long-term (declarative) memories. Without their hippocampi, animals and humans retain a short-term memory (memory lasting approximately 1 min), and long-term memory for information learned prior to loss of hippocampal function. Results of more than 20 years of studies have demonstrated that both individual hippocampal neurons, and populations of hippocampal cells, e.g., the neurons comprising one of the three principal subsystems of the hippocampus, induce strong, higher order, nonlinear transformations of hippocampal inputs into hippocampal outputs. For one synaptic input or for a population of synchronously active synaptic inputs, such a transformation is represented by a sequence of action potential inputs being changed into a different sequence of action potential outputs. In other words, an incoming temporal pattern is transformed into a different, outgoing temporal pattern. For multiple, asynchronous synaptic inputs, such a transformation is represented by a spatiotemporal pattern of action potential inputs being changed into a different spatiotemporal pattern of action potential outputs. Our primary thesis is that the encoding of short-term memories into new, long-term memories represents the collective set of nonlinearities induced by the three or four principal subsystems of the hippocampus, i.e., entorhinal cortex-to-dentate gyrus, dentate gyrus-to-CA3 pyramidal cell region, CA3-to-CA1 pyramidal cell region, and CA1-to-subicular cortex. This hypothesis will be supported by studies using in vivo hippocampal multineuron recordings from animals performing memory tasks that require hippocampal function. The implications for this hypothesis will be discussed in the context of "cognitive prostheses"-neural prostheses for cortical brain regions believed to support cognitive functions, and that often are subject to damage due to stroke, epilepsy, dementia, and closed head trauma.

Abstract:Here we describe an "information based exchange" model of brain function that ascribes to neocortex, basal ganglia, and thalamus distinct network functions. The model allows us to analyze whole brain system set point measures, such as the rate and heterogeneity of transitions in striatum and neocortex, in the context of disease perturbations. Our closed-loop model invokes different forms of plasticity at specific tissue interfaces and their principle cell synapses to achieve these transitions. By modulating information based exchange of action potentials between modeled neocortical areas, we observe changes to these measures in simulation. We hypothesize that similar dynamic set points and modulations exist in the brain's resting state activity, and that germ line modifications of information based exchange may increase the risk of diseases such as Huntington's, Parkinson's, and Alzheimer's. Disturbances in synaptic plasticity at distinct tissue interfaces in the model may be used to estimate risks of system dysfunction and neuronal cell death from quantitative analyses of the global dynamics that maintain system set points. The model is targeted for further development using IBM's Neural Tissue Simulator, which allows scalable elaboration of networks, tissues, and their neural and synaptic components towards ever greater complexity and biological realism. Elaboration of these simulations within each modeled neural tissue allows in silico study of therapeutic interventions in living brain tissue.

Abstract:The hippocampus and associative structures are the highest integrative centers in the brain and are known to play a critical role in memory function. To understand how the memory is formed, retrieved and how to reach conscious awareness requires the development of detailed models of hippocampus function and is helpful to study pathogenesis of some brain diseases relating with memory such as Alzheimer and Parkinson. In this paper, the detailed model of hippocampus function is developed This hippocampus functional model has a Hopfield-like neural network and is used 160 Izhikevich artificial neurons model as its spiking neurons. The simulation of this network under MATLAB platform shows that the network model can implement autoassociative and heteroassociative memory. The model is useful to understand two kinds of hippocampus memory functions.

Abstract:Efficient and accurate large-scale networks are a fundamental tool in modeling brain areas, to advance our understanding of neuronal dynamics. However, their implementation faces two key issues: computational efficiency and heterogeneity. Computational efficiency is achieved using simplified neurons, whereas there are no practical solutions available to solve the problem of reproducing in a large-scale network the experimentally observed heterogeneity of the intrinsic properties of neurons. This is important, because the use of identical nodes in a network can generate artifacts which can hinder an adequate representation of the properties of a real network. To this aim, we introduce a mathematical procedure to generate an arbitrary large number of copies of simplified hippocampal CA1 pyramidal neurons and interneurons models, which exhibit the full range of firing dynamics observed in these cells - including adapting, non-adapting and bursting. For this purpose, we rely on a recently published adaptive generalized leaky integrate-and-fire (A-GLIF) modeling approach, leveraging on its ability to reproduce the rich set of electrophysiological behaviors of these types of neurons under a variety of different stimulation currents. The generation procedure is based on a perturbation of model's parameters related to the initial data, firing block, and internal dynamics, and suitably validated against experimental data to ensure that the firing dynamics of any given cell copy remains within the experimental range. A classification procedure confirmed that the firing behavior of most of the pyramidal/interneuron copies was consistent with the experimental data. This approach allows to obtain heterogeneous copies with mathematically controlled firing properties. A full set of heterogeneous neurons composing the CA1 region of a rat hippocampus (approximately 1.2 million neurons), are provided in a database freely available in the live paper section of the EBRAINS platform. By adapting the underlying A-GLIF framework, it will be possible to extend the numerical approach presented here to create, in a mathematically controlled manner, an arbitrarily large number of non-identical copies of cell populations with firing properties related to other brain areas.

One of the main challenges of these models is the passage between different scales, going from the microscale (cellular) to the meso (microcircuit) and macroscale (region or whole-brain level), while keeping at the same time a constraint on the demand of computational resources. One novel approach to this problem is the use of mean-field models of neuronal activity to build large-scale simulations. This provides an effective solution to the passage between scales with relatively low computational demands, which is achieved by a drastic reduction in the dimensionality of the system. In this paper we introduce a multiscale modelling framework for the hippocampal CA1, a region of the brain that plays a key role in functions such as learning, memory consolidation and navigation. Our modelling framework goes from the single cell level to the macroscale and makes use of a novel mean-field model of CA1, introduced in this paper, to bridge the gap between the micro and macro scales. To develop the mean-field model we make use of a recently introduced formalism based on a bottom-up approach that is easily applicable to different neuronal models and cell types. We test and validate the model by analyzing the response of the system to the main brain rhythms observed in the hippocampus and comparing our results with the ones of the corresponding spiking network model of CA1. In addition, we show an example of the implementation of our model to study a stimulus propagation at the macro-scale, and we compare the results obtained from our model with the corresponding spiking network model of the whole CA1 area.

Abstract:Addressing the multiscale organization of the brain, which is fundamental to the dynamic repertoire of the organ, remains challenging. In principle, it should be possible to model neurons and synapses in detail and then connect them into large neuronal assemblies to explain the relationship between microscopic phenomena, large-scale brain functions, and behavior. It is more difficult to infer neuronal functions from ensemble measurements such as those currently obtained with brain activity recordings. In this article we consider theories and strategies for combining bottom-up models, generated from principles of neuronal biophysics, with top-down models based on ensemble representations of network activity and on functional principles. These integrative approaches are hoped to provide effective multiscale simulations in virtual brains and neurorobots, and pave the way to future applications in medicine and information technologies.

Abstract:Real neuronal networks in the brain utilize networks of neurons with graded not binary firing rates. A theoretical analysis of the operation of autoassociative networks with neurons with graded firing rates has therefore been developed. The present simulation study was performed in order to investigate the operation of such a network with values for the asymmetric diluted neuronal connectivity typical of some brain regions such as the hippocampus, which are outside the range to which the theoretical analysis strictly applies. We report that, in line with theoretical predictions, the amount of information that can be retrieved is relatively independent of the resolution of the stored patterns (binary, ternary, decimal, or fifty-fold). The implication of this is that if the network stores many graded patterns, which it can, then the retrieval quality of each of the patterns becomes low. The implications of this trade-off between the number of patterns stored and the retrieval quality of each pattern when graded firing rates are stored for understanding the operation of networks in the hippocampus are considered.

Abstract:This paper presents a highly speculative model encompassing the cortex, thalamus, and hippocampus of the mammalian brain. While the majority of computational neuroscience models are founded upon empirical evidence, this model is predicated upon a hardware proposal for a machine learning accelerator. Such a device was designed to perform a specific task, such as speech recognition. The design process employed the principles and techniques typically used by computer architects in the design of devices such as processors. However, it also sought to maintain plausibility with biological systems in accordance with the current understanding of the mammalian brain. In the course of our research, we have identified a functional framework that may help to fill the gaps in current neuroscience, thereby facilitating the explanations for many elusive cognitive-level effects. This paper does not describe the device itself or the rationale behind the design decision, but instead, it presents a concise description of the derived model. In brief, the model provides a functional definition of the cortical column and its structural definition by the minicolumns. It also offers a descriptive model for the corticothalamic and corticostriatal loops, a functional proposal for the hippocampal complex, and a simplified view of the brainstem circuitry involved in auditory processing. The proposed model appears to provide an explanation for a number of cognitive phenomena, including some ERP effects, bottom-up and top-down attention, and the relationship between phenomena such as the cocktail party effect, anterograde and retrograde amnesia following hippocampal complex damage, and so forth.

Abstract:The understanding of the structural and dynamic complexity of mammalian brains is greatly facilitated by computer simulations. We present here a detailed large-scale thalamocortical model based on experimental measures in several mammalian species. The model spans three anatomical scales. (i) It is based on global (white-matter) thalamocortical anatomy obtained by means of diffusion tensor imaging (DTI) of a human brain. (ii) It includes multiple thalamic nuclei and six-layered cortical microcircuitry based on in vitro labeling and three-dimensional reconstruction of single neurons of cat visual cortex. (iii) It has 22 basic types of neurons with appropriate laminar distribution of their branching dendritic trees. The model simulates one million multicompartmental spiking neurons calibrated to reproduce known types of responses recorded in vitro in rats. It has almost half a billion synapses with appropriate receptor kinetics, short-term plasticity, and long-term dendritic spike-timing-dependent synaptic plasticity (dendritic STDP). The model exhibits behavioral regimes of normal brain activity that were not explicitly built-in but emerged spontaneously as the result of interactions among anatomical and dynamic processes. We describe spontaneous activity, sensitivity to changes in individual neurons, emergence of waves and rhythms, and functional connectivity on different scales.
