Abstract:We describe an optimized procedure for replacing the dihydrouridine residues of charged tRNAs with Cy3 and Cy5 dyes linked to a hydrazide group, and demonstrate that the labeled molecules are functional in ribosomal activities including 30S initiation complex formation, EF-Tu-dependent binding to the ribosome, translocation, and polypeptide synthesis. This procedure should be straightforwardly generalizable to the incorporation of other hydrazide-linked fluorophores into tRNA or other dihydrouridine-containing RNAs. In addition, we use a rapid turnover FRET experiment, measuring energy transfer between Cy5-labeled tRNA(fMet) and Cy3-labeled fMetPhe-tRNA(Phe), to obtain direct evidence supporting the hypothesis that the early steps of translocation involve movements of the flexible 3'-single-stranded regions of the tRNAs, with the considerable increase in the distance separating the two tRNA tertiary cores occurring later in the process.
Rapid Ribosomal Translocation Depends on the Conserved 18-55 Base Pair in P-Site Transfer Rna

Abstract:The L shape of tRNA is stabilized by the 'tertiary core' region, which contains base-pairing interactions between the D and T loops. Distortions of the L shape accompany tRNA movement across the ribosomal surface. Here, using single-turnover rapid kinetics assays, we determine the effects of mutations within the tertiary core of P site–bound tRNA fMet on three measures of the rate of translocation, the part of the elongation cycle involving the most extensive tRNA movement. Mutations in the strictly conserved G18·U55 base pair result in as much as an 80-fold decrease in the rate of translocation, demonstrating the importance of the 18-55 interaction for rapid translocation. This implicates the core region as a locus for functionally important dynamic interactions with the ribosome and leads to the proposal that translocation of ribosome-bound tRNAs may be sequential rather than concerted.
Perturbation of the Trna Tertiary Core Differentially Affects Specific Steps of the Elongation Cycle

Abstract:The tRNA tertiary core region is important for both tRNA stability and activity in the translation elongation cycle. Here we report the effects of mutating each of two highly conserved base pairs in the tertiary core of Phe-tRNA(Phe), 18-55 and 19-56, on rate and equilibrium constants for specific steps of this cycle, beginning with formation of aminoacyl-tRNA.EF-Tu.GTP ternary complexs and culminating with translocation of A-site-bound peptidyl-tRNA into the P-site. We find that codon-dependent binding of aminoacyl-tRNA to the A/T-site and proofreading of near-cognate tRNA are sensitive to perturbation of either base pair; formation of the ternary complex and accommodation from the A/T to the A-site are sensitive to 18-55 perturbation only, and translocation of peptidyl-tRNA from the A- to P-site is insensitive to perturbation of either. These results underline the importance of the core region in promoting the efficiency and accuracy of translation, and they likely reflect different requirements for structural integrity of the core during specific steps of the elongation cycle.
Role of Hybrid Trna-Binding States in Ribosomal Translocation

Abstract:During translation, tRNAs must move rapidly to their adjacent sites in the ribosome while maintaining precise pairing with mRNA. This movement (translocation) occurs in a stepwise manner with hybrid-state intermediates, but it is unclear how these hybrid states relate to kinetically defined events of translocation. Here we analyze mutations at position 2394 of 23S rRNA in a pre-steady-state kinetic analysis of translocation. These mutations target the 50S E site and are predicted to inhibit P/E state formation. Each mutation decreases growth rate, the maximal rate of translocation (k(trans)), and the apparent affinity of EF-G for the pretranslocation complex (i.e., increases K(1/2)). The magnitude of these defects follows the trend A > G > U. Because the C2394A mutation did not decrease the rate of single-turnover GTP hydrolysis, the >20-fold increase in K(1/2) conferred by C2394A can be attributed to neither the initial binding of EF-G nor the subsequent GTP hydrolysis step. We propose that C2394A inhibits a later step, P/E state formation, to confer its effects on translocation. Replacement of the peptidyl group with an aminoacyl group, which is predicted to inhibit A/P state formation, decreases k(trans) without increasing K(1/2). These data suggest that movements of tRNA into the P/E and A/P sites are separable events. This mutational study allows tRNA movements with respect to both subunits to be integrated into a kinetic model for translocation.
Functional Characterization of Leucine-Specific Domain 1 from Eukaryal and Archaeal Leucyl-Trna Synthetases

Abstract:LeuRS (leucyl-tRNA synthetase) catalyses the esterification of tRNAsLeu with leucine. This family of enzymes is divided into prokaryotic and eukaryal/archaeal groups according to the presence and position of specific insertions and extensions. In the present study, we investigated the function of LSD1 (leucine-specific domain 1), which is naturally present in eukaryal/archaeal LeuRSs, but absent from prokaryotic LeuRSs. When mutated in their common domain, the eukaryal and archaeal LeuRSs exhibited defects in the first reaction step of amino acid activation with variations of leucine or ATP-binding strength, whereas the tRNA aminoacylation was moderately affected. When the eukaryal extension was mutated, severe tRNA charging defects were observed, suggesting that eukaryotes evolved this LSD1 extension in order to improve the aminoacylation reaction step. The results also showed that the LSD1s from organisms of both groups are dispensable for post-transfer editing. Together, the data provide us with a further understanding of the organization and structure of LeuRS domains.

Abstract:Faithful translation of the genetic code depends on accurate coupling of amino acids with cognate transfer RNAs (tRNAs) catalyzed by aminoacyl-tRNA synthetases. The fidelity of leucyl-tRNA synthetase (LeuRS) depends mainly on proofreading at the pre- and post-transfer levels. During the catalytic cycle, the tRNA CCA-tail shuttles between the synthetic and editing domains to accomplish the aminoacylation and editing reactions. Previously, we showed that the Y330D mutation of Escherichia coli LeuRS, which blocks the entry of the tRNA CCA-tail into the connective polypeptide 1domain, abolishes both tRNA-dependent pre- and post-transfer editing. In this study, we identified the counterpart substitutions, which constrain the tRNA acceptor stem binding within the synthetic active site. These mutations negatively impact the tRNA charging activity while retaining the capacity to activate the amino acid. Interestingly, the mutated LeuRSs exhibit increased global editing activity in the presence of a non-cognate amino acid. We used a reaction mimicking post-transfer editing to show that these mutations decrease post-transfer editing owing to reduced tRNA aminoacylation activity. This implied that the increased editing activity originates from tRNA-dependent pre-transfer editing. These results, together with our previous work, provide a comprehensive assessment of how intra-molecular translocation of the tRNA CCA-tail balances the aminoacylation and editing activities of LeuRS.
A new mouse insertional mutation that causes sensorineural deafness and vestibular defects.

Abstract:This article describes a new recessive insertional mutation in the transgenic line TgN2742Rpw that causes deafness and circling behavior in mice. Histologic analysis revealed virtually complete loss of the cochlear neuroepithelium (the organ of Corti) in adult mutant mice. In association with the neuroepithelial changes, there is a dramatic reduction of the cochlear nerve supply. Adult mutants also show morphological defects of the vestibular apparatus, including degeneration of the saccular neuroepithelium and occasional malformation of utricular otoconia. Audiometric evaluations demonstrated that the mice displaying the circling phenotype are completely deaf. Molecular analysis of this mutant line revealed that the transgenic insertion occurred without creating a large deletion of the host DNA sequences. The mutant locus was mapped to a region on mouse chromosome 10, where other spontaneous, recessive mutations causing deafness in mice have been mapped.

Abstract:Structured mRNAs positioned downstream of the ribosomal decoding center alter gene expression by slowing protein synthesis. Here, we solved the cryo-EM structure of the bacterial ribosome bound to an mRNA containing a 3′ stem loop that regulates translation. Unexpectedly, the E-site tRNA adopts two distinct orientations. In the first structure, normal interactions with the 50S and 30S E site are observed. However, in the second structure, although the E-site tRNA makes normal interactions with the 50S E site, its anticodon stem loop moves ∼54 Å away from the 30S E site to interact with the 30S head domain and 50S uL5. This position of the E-site tRNA causes the uL1 stalk to adopt a more open conformation that likely represents an intermediate state during E-site tRNA dissociation. These results suggest that structured mRNAs at the entrance channel restrict 30S subunit movement required during translation to slow E-site tRNA dissociation.
Variable and conserved elements of human ribosomes surrounding the mRNA at the decoding and upstream sites

Abstract:This study is centred upon an important biological problem concerning the structural organization of mammalian ribosomes that cannot be studied by X-ray analysis because 80S ribosome crystals are still unavailable. Here, positioning of the mRNA on 80S ribosomes was studied using mRNA analogues containing the perfluorophenylazide cross-linker on either the guanosine or an uridine residue. The modified nucleotides were directed to positions from -9 to +6 with respect to the first nucleotide of the P site bound codon by a tRNA cognate to the triplet targeted to the P site. Upon mild UV-irradiation, the modified nucleotides at positions +4 to +6 cross-linked to protein S15 and 18S rRNA nucleotides A1823-A1825. In addition, modified guanosines in positions +5 and +6 also cross-linked to G626, and in position +1 to G1702. Cross-linking from the upstream positions was mainly to protein S26 that has no prokaryotic homologues. These findings indicate that the tail of mammalian S15 comes closer to the decoding site than that of its prokaryotic homologue S19, and that the environments of the upstream part of mRNA on 80S and 70S ribosomes differ. On the other hand, the results confirm the widely accepted idea regarding the conserved nature of the decoding site of the small subunit rRNA.
Spontaneous Vs. Allosteric Dissociation of E-Site Trna During Polypeptide Elongation

Abstract:During ribosome-catalyzed polypeptide chain elongation, dissociation of the deacylated tRNA from the E-site has been proposed to be either spontaneous or triggered allosterically by binding of the next cognate ternary complex to the A-site. Using fluorescent labeled tRNAs, we have measured single molecule fluorescence intensities and single molecule FRET between adjacent tRNAs in the ribosome. From these measurements we have been able to determine tRNA occupancy in the ribosome, and thus whether E-site tRNA dissociates before or after A-site occupancy. In the former case there are a maximum of 2 simultaneously bound tRNAs, while the latter case results in transient binding of 3 tRNAs simultaneously. In a total internal reflection florescence microscope, ribosomes were attached to glass microscopes slides via a biotinylated mRNA coding for MRFFRFY.... (single letter amino acid sequence). When synthesis was initiated with tRNAfMet fully charged with formylated-Met, 60-70% of the ribosomes lost their E-site tRNA prior to ternary complex binding (2-tRNA pathway) at the 2nd and 3rd elongation cycles (R and F respectively). In contrast, for synthesis initiated with uncharged initiator tRNAfMet, >90% of the ribosomes followed the 2-tRNA pathway in the 2nd cycle, but only ∼15% in the 3rd cycle (∼75% following the 3-tRNA route, 10% not categorized). In cycles 4 and 5, almost all ribosomes followed the 2-tRNA pathway. Thus, the length of the peptide chain and/or the specific amino acids bound to the P-site tRNA strongly influence the allostery of E-site tRNA dissociation. Such allostery is also sensitive to the presence or absence of polyamines, Mg2+ concentration, and the specific codons in positions 2 and 3. Genetic interaction between yeast Saccharomyces cerevisiae release factors and the decoding region of 18 S rRNA

Abstract:Functional and structural similarities between tRNA and eukaryotic class 1 release factors (eRF1) described previously, provide evidence for the molecular mimicry concept. This concept is supported here by the demonstration of a genetic interaction between eRF1 and the decoding region of the ribosomal RNA, the site of tRNA-mRNA interaction. We show that the conditional lethality caused by a mutation in domain 1 of yeast eRF1 (P86A), that mimics the tRNA anticodon stem-loop, is rescued by compensatory mutations A1491G (rdn15) and U1495C (hyg1) in helix 44 of the decoding region and by U912C (rdn4) and G886A (rdn8) mutations in helix 27 of the 18 S rRNA. The rdn15 mutation creates a C1409-G1491 base-pair in yeast rRNA that is analogous to that in prokaryotic rRNA known to be important for high-affinity paromomycin binding to the ribosome. Indeed, rdn15 makes yeast cells extremely sensitive to paromomycin, indicating that the natural high resistance of the yeast ribosome to paromomycin is, in large part, due to the absence of the 1409-1491 base-pair. The rdn15 and hyg1 mutations also partially compensate for inactivation of the eukaryotic release factor 3 (eRF3) resulting from the formation of the [PSI+] prion, a self-reproducible termination-deficient conformation of eRF3. However, rdn15, but not hyg1, rescues the conditional cell lethality caused by a GTPase domain mutation (R419G) in eRF3. Other antisuppressor rRNA mutations, rdn2(G517A), rdn1T(C1054T) and rdn12A(C526A), strongly inhibit [PSI+]-mediated stop codon read-through but do not cure cells of the [PSI+] prion. Interestingly, cells bearing hyg1 seem to enable [PSI+] strains to accumulate larger Sup35p aggregates upon Sup35p overproduction, suggesting a lower toxicity of overproduced Sup35p when the termination defect, caused by [PSI+], is partly relieved.

Abstract:Most pulmonary metastases are readily detectable by the radiologist and at the same time can usually be identified as such. Approximately 60 per cent of the secondary deposits found postmortem are said to be radiographically visible (1). Minor (2), in a study of 5,720 neoplasms, found 314 in which pulmonary metastases were demonstrated radiographically. He classified these deposits on the basis of their radiographic appearance as nodular, infiltrative, lymphangitic, miliary, and massive consolidative types. There is still much confusion in the literature about the classification of metastatic pulmonary lesions but Minor's plan appears to us to be as basic and simple as possible. While there is often some overlapping, and mixed types do occur, in any particular case the classification is made on the basis of the predominant aspect. Abstract:Abstract RNA acetylation is a universal post-transcriptional modification that occurs in various RNAs. Transfer RNA (tRNA) acetylation is found at position 34 (ac4C34) in bacterial tRNAMet and position 12 (ac4C12) in eukaryotic tRNASer and tRNALeu. The biochemical mechanism, structural basis and functional significance of ac4C34 are well understood; however, despite being discovered in the 1960s and identification of Kre33/NAT10 and Tan1/THUMPD1 as modifying apparatuses, ac4C12 modification activity has never been reconstituted for nearly six decades. Here, we successfully reconstituted the ac4C12 modification activity of yeast Kre33 and Tan1. Biogenesis of ac4C12 is primarily dependent on a minimal set of elements, including a canonical acceptor stem, the presence of the 11CCG13 motif and correct D-arm orientation, indicating a molecular ruler mechanism. A single A13G mutation conferred ac4C12 modification to multiple non-substrate tRNAs. Moreover, we were able to introduce ac4C modifications into small RNAs. ac4C12 modification contributed little to tRNA melting temperature and aminoacylation in vitro and in vivo. Collectively, our results realize in vitro activity reconstitution, delineate tRNA substrate selection mechanism for ac4C12 biogenesis and develop a valuable system for preparing acetylated tRNAs as well as non-tRNA RNA species, which will advance the functional interpretation of the acetylation in RNA structures and functions.

The N-Terminal Extension of Yeast Ribosomal Protein L8 is Involved in Two Major Remodeling Events During Late Nuclear Stages of 60s Ribosomal Subunit Assembly

Abstract:Assaying effects on pre-rRNA processing and ribosome assembly upon depleting individual ribosomal proteins (r-proteins) provided an initial paradigm for assembly of eukaryotic ribosomes in vivo-that each structural domain of ribosomal subunits assembles in a hierarchical fashion. However, two features suggest that a more complex pathway may exist: (i) Some r-proteins contain extensions that reach long distances across ribosomes to interact with multiple rRNA domains as well as with other r-proteins. (ii) Individual r-proteins may assemble in a stepwise fashion. For example, the globular domain of an r-protein might assemble separately from its extensions. Thus, these extensions might play roles in assembly that could not be revealed by depleting the entire protein. Here, we show that deleting or mutating extensions of r-proteins L7 (uL30) and L35 (uL29) from yeast reveal important roles in early and middle steps during 60S ribosomal subunit biogenesis. Detailed analysis of the N-terminal terminal extension of L8 (eL8) showed that it is necessary for late nuclear stages of 60S subunit assembly involving two major remodeling events: removal of the ITS2 spacer; and reorganization of the central protuberance (CP) containing 5S rRNA and r-proteins L5 (uL18) and L11 (uL5). Mutations in the L8 extension block processing of 7S pre-rRNA, prevent release of assembly factors Rpf2 and Rrs1 from pre-ribosomes, which is required for rotation of the CP, and block association of Sda1, the Rix1 complex, and the Rea1 ATPase involved in late steps of remodeling.

Abstract:N4-acetylcytidine (ac4C) is an ancient and highly conserved RNA modification that is present on tRNA and rRNA and has recently been investigated in eukaryotic mRNA<a href="#ref-CR1">1</a>,<a href="#ref-CR2">2</a>,<a href="/articles/s41586-020-2418-2#ref-CR3">3</a>. However, the distribution, dynamics and functions of cytidine acetylation have yet to be fully elucidated. Here we report ac4C-seq, a chemical genomic method for the transcriptome-wide quantitative mapping of ac4C at single-nucleotide resolution. In human and yeast mRNAs, ac4C sites are not detected but can be induced—at a conserved sequence motif—via the ectopic overexpression of eukaryotic acetyltransferase complexes. By contrast, cross-evolutionary profiling revealed unprecedented levels of ac4C across hundreds of residues in rRNA, tRNA, non-coding RNA and mRNA from hyperthermophilic archaea. Ac4C is markedly induced in response to increases in temperature, and acetyltransferase-deficient archaeal strains exhibit temperature-dependent growth defects. Visualization of wild-type and acetyltransferase-deficient archaeal ribosomes by cryo-electron microscopy provided structural insights into the temperature-dependent distribution of ac4C and its potential thermoadaptive role. Our studies quantitatively define the ac4C landscape, providing a technical and conceptual foundation for elucidating the role of this modification in biology and disease<a href="#ref-CR4">4</a>,<a href="#ref-CR5">5</a>,<a href="/articles/s41586-020-2418-2#ref-CR6">6</a>.

Abstract:Synthetic polynucleotides such as polyuridylic acid (poly U) ' have been shown to bind to ribosome complexes by connecting them into more or less organized units. Such assemblies of ribosomes, the so-called polyribosomes, have now frequently been identified as units on which the synthesis of polypeptides proceeds.2-4 Wewish to report here on a template-requiring reaction between amino acyl sRNA and ribosomes that appears to precede amino acid polymerization. Ammonium or potassium ions are essential for this reaction.-7 It has been observed, furthermore, that the polynucleotide templates must be specific for the particular amino acid to attach firmly amino acy-l sRNA's to ribosomes.48 Similar observations have recently been made by Kaji and Kaji.9 This effect of potassium and ammonium ions appears to furnish an explanation for the requirement of these ions in polypeptide synthesis. Materials and Methods.-Sucrose gradientfractionation: The exponential density gradients were prepared essentially as described in an earlier communication.' The mixing flask contained 2.3 ml of 5% sucrose and the reservoir 4.$ ml of 22% sucrose. Both solutions contained 0.01 M Tris buffer pH 7.4, and 0.017 M magnesium acetate. The sample to be fractionated was applied to the top of the sucrose gradients in 4 volume of 0.25 ml. It was centrifuged in a Spinco Model L ultracentrifuge as described below, and, generally two-drop fractions were collected after piercing the bottom of the cello tube with a needle. Conditions for the bindingof eRNA: The standard incubation mixture was composed of 0.015 M Tria-H1 buffer p11 7.4, 0.Q3 At magnesium acetate, 0.5 mg of washed ribosomes, 0.25 mg of C'4-L-phenylalanyl-sRNA containing 13,500 cpm, and additions made up to a final volume of 0.25 ml. The specific activity of the amino acid was 45.3 ,AC/,gmole. The sRNA was prepared by phenol treatment of frozen E. coli cells; it was stripped of amino acids and charged with C14pkenylalanine.5 The reagents were mixed at 0° and generally incubated for 5 min at either 250 or 37°. The incubation was terminated by chilling the mixture in an ice bath; the contents were then layered on top of sucrose gradients and centrifuged in the SW39 rotor of the, Spinco ultracentrifuge. The centrifugation was carried out for 1 hr at 37,000 rpm unless otherwise indicated. In most cases, 3 gradient tubes were centrifuged simultaneously. Approximately 5 min elapsed from the end of the incubation to the time centrifugation was begun. The amount of sRNA associated with the ribosomes was assayed by collecting alternate twodrop fractions on 1'/4-in. stainless steel planchets, and measuring their radioactivity after addition of acetone and drying in an oven. The counts obtained were corrected for self-absorption due to the presence of sucrose. A windowless counter with an efficiency of 35% was used. Preparation of ribosomes: Ribosomes from a frozen paste of E. coli cells were prepared and washed three times according to a procedure described previously.7

Abstract:tRNAs are small noncoding RNAs that are predominantly known for their roles in protein synthesis and also participate in numerous other functions ranging from retroviral replication to apoptosis. In eukaryotic cells, all tRNAs move bidirectionally, shuttling between the nucleus and the cytoplasm. Bidirectional nuclear-cytoplasmic tRNA trafficking requires a complex set of conserved proteins. Here, we describe an in vivo biochemical methodology in Saccharomyces cerevisiae to assess the ability of proteins implicated in tRNA nuclear export to form nuclear export complexes with tRNAs. This method employs tagged putative tRNA nuclear exporter proteins and co-immunoprecipitation of tRNA-exporter complexes using antibody-conjugated magnetic beads. Because the interaction between nuclear exporters and tRNAs may be transient, this methodology employs strategies to effectively trap tRNA-protein complexes in vivo. This pull-down method can be used to verify and characterize candidate proteins and their potential interactors implicated in tRNA nuclear-cytoplasmic trafficking.

Abstract:Gene translation depends on accurate decoding of mRNA, the structural mechanism of which remains poorly understood. Ribosomes decode mRNA codons by selecting cognate aminoacyl-tRNAs delivered by elongation factor Tu (EF-Tu). Here we present high-resolution structural ensembles of ribosomes with cognate or near-cognate aminoacyl-tRNAs delivered by EF-Tu. Both cognate and near-cognate tRNA anticodons explore the aminoacyl-tRNA-binding site (A site) of an open 30S subunit, while inactive EF-Tu is separated from the 50S subunit. A transient conformation of decoding-centre nucleotide G530 stabilizes the cognate codon–anticodon helix, initiating step-wise ‘latching’ of the decoding centre. The resulting closure of the 30S subunit docks EF-Tu at the sarcin–ricin loop of the 50S subunit, activating EF-Tu for GTP hydrolysis and enabling accommodation of the aminoacyl-tRNA. By contrast, near-cognate complexes fail to induce the G530 latch, thus favouring open 30S pre-accommodation intermediates with inactive EF-Tu. This work reveals long-sought structural differences between the pre-accommodation of cognate and near-cognate tRNAs that elucidate the mechanism of accurate decoding.

Abstract:Translational regulation by non-coding RNAs is a mechanism commonly used by cells to fine-tune gene expression. A fragment derived from an archaeal valine tRNA (Val-tRF) has been previously identified to bind the small subunit of the ribosome and inhibit translation in Haloferax volcanii . Here, we present three cryo-electron microscopy structures of Val-tRF bound to the small subunit of Sulfolobus acidocaldarius ribosomes at resolutions between 4.02 and 4.53 Å. Within these complexes, Val-tRF was observed to bind to conserved RNA-interacting sites, including the ribosomal decoding center. The binding of Val-tRF destabilizes helices h24, h44, and h45 and the anti-Shine–Dalgarno sequence of 16S rRNA. The binding position of this molecule partially overlaps with the translation initiation factor aIF1A and occludes the mRNA P-site codon. Moreover, we found that the binding of Val-tRF is associated with steric hindrance of the H69 base of 23S rRNA in the large ribosome subunit, thereby preventing 70S assembly. Our data exemplify how tRNA-derived fragments bind to ribosomes and provide new insights into the mechanisms underlying translation inhibition by Val-tRFs.

Abstract:During protein synthesis, tRNAs successively occupy three sites on the ribosome: A (aminoacyl), P (peptidyl), and E (exit). A proposed model based on observations of stalled ribosomes describes two distinct states before mRNA and tRNA translocation (PRE-translocation): a classical state in which the tRNAs occupy the same sites in the large and small ribosomal subunits (A/A and P/P), and a hybrid state in which the tRNAs occupy different sites in each subunit (A/P and P/E). To determine whether the exchange and partition between the classical and hybrid PRE states of stalled ribosomes is important for actively translating ribosomes, we conducted single molecule FRET experiments using ribosomes containing Cy5-labeled large subunit protein L11, and Val-tRNAVal(Cy3) or Phe-tRNAPhe(Cy3) in the A-site. We monitored FRET in stalled PRE complexes in the absence of EF-G•GTP, and during ongoing translation in the presence of EF-G•GTP. The mRNA contained a variable number (0, 4, or 8) of Tyr codons preceding Phe and Val codons. In stalled ribosomes, the histogram of L11-tRNA FRET values showed two peaks corresponding to the classical and hybrid states. In contrast, in actively translating ribosomes, the FRET histogram showed only one major peak, with a FRET efficiency that was intermediate between the two values for the stalled complexes. This distribution could correspond to an intermediate structure unique to active turnover, or to a transient state that, in the presence of EF-G, undergoes translocation more rapidly than it converts into the canonical classical and hybrid states. These results suggest that the PRE-translocation ribosomal state during active translation is distinct from the classical and hybrid states observed in stalled ribosomes, consistent with earlier results reported by our group (Rosenblum et al., JACS 2013).
