Abstract:Relatively few studies have examined plasticity of inhibitory neuronal networks following stroke in vivo, primarily due to the inability to selectively monitor inhibition. We assessed the structure of parvalbumin (PV) interneurons during a 5 min period of global ischemia and reperfusion in mice, which mimicked cerebral ischemia during cardiac arrest or forms of transient ischemic attack. The dendritic structure of PV-neurons in cortical superficial layers was rapidly swollen and beaded during global ischemia, but recovered within 5-10 min following reperfusion. Using optogenetics and a multichannel optrode, we investigated the function of PV-neurons in mouse forelimb somatosensory cortex. We demonstrated pharmacologically that PV-channelrhodopsin-2 (ChR2) stimulation evoked activation in layer IV/V, which resulted in rapid current sinks mediated by photocurrent and action potentials (a measure of PV-neuron excitability), which was then followed by current sources mediated by network GABAergic synaptic activity. During ischemic depolarization, the PV-ChR2-evoked current sinks (excitability) were suppressed, but recovered rapidly following reperfusion concurrent with repolarization of the DC-EEG. In contrast, the current sources reflecting GABAergic synaptic network activity recovered slowly and incompletely, and was coincident with the partial recovery of the forepaw stimulation-evoked current sinks in layer IV/V 30 min post reperfusion. Our in vivo data suggest that the excitability of PV inhibitory neurons was suppressed during global ischemia and rapidly recovered during reperfusion. In contrast, PV-ChR2 stimulation-evoked GABAergic synaptic network activity exhibited a prolonged suppression even ∼1 h after reperfusion, which could contribute to the dysfunction of sensation and cognition following transient global ischemia.

Abstract:Inhibitory neurons are fundamental to sensory processing in the cortex but the rules governing their connections with excitatory neurons are unclear. Are pyramidal cells with different functions generated through specific or random connections? We used two-photon imaging, optogenetics and modelling to investigate opposing forms of adaptation in layer 2/3 of mouse visual cortex. We find that a slow modulatory drive acts differentially depending on the relative strength of inputs that individual pyramidal cells receive from parvalbumin-positive and somatostatin-positive interneurons. The number of depressing and sensitizing pyramidal cells could be explained quantitatively by the simplest connectivity rule in which all inhbitory synapses are made randomly. The functional heterogeneity of the pyramidal cell population therefore begins with general statistics of the connectome - interneurons are much sparser and connect with probabilities far less than one. The resulting patchwork of inhibitory microcircuits causes modulatory inputs to strongly decorrelate pyramidal cells on the behavioural time-scale of seconds.

Abstract:Abstract Various subtypes of inhibitory interneurons contact one another to organize cortical networks. Most cortical inhibitory interneurons express 1 of 3 genes: parvalbumin (PV), somatostatin (SOM), or vasoactive intestinal polypeptide (VIP). This diversity of inhibition allows the flexible regulation of neuronal responses within and between cortical areas. However, the exact roles of these interneuron subtypes and of excitatory pyramidal (Pyr) neurons in regulating neuronal network activity and establishing perception (via interactions between feedforward sensory and feedback attentional signals) remain largely unknown. To explore the regulatory roles of distinct neuronal types in cortical computation, we developed a computational microcircuit model with biologically plausible visual cortex layers 2/3 that combined Pyr neurons and the 3 inhibitory interneuron subtypes to generate network activity. In simulations with our model, inhibitory signals from PV and SOM neurons preferentially induced neuronal firing at gamma (30–80 Hz) and beta (20–30 Hz) frequencies, respectively, in agreement with observed physiological results. Furthermore, our model indicated that rapid inhibition from VIP to SOM subtypes underlies marked attentional modulation for low-gamma frequency (30–50 Hz) in Pyr neuron responses. Our results suggest the distinct but cooperative roles of inhibitory interneuron subtypes in the establishment of visual perception.

Abstract:In the neocortex, neural activity is shaped by the interaction of excitatory and inhibitory neurons, defined by the organization of their synaptic connections. Although connections among excitatory pyramidal neurons are sparse and functionally tuned, inhibitory connectivity is thought to be dense and largely unstructured. By measuring in vivo visual responses and synaptic connectivity of parvalbumin-expressing (PV+) inhibitory cells in mouse primary visual cortex, we show that the synaptic weights of their connections to nearby pyramidal neurons are specifically tuned according to the similarity of the cells' responses. Individual PV+ cells strongly inhibit those pyramidal cells that provide them with strong excitation and share their visual selectivity. This structured organization of inhibitory synaptic weights provides a circuit mechanism for tuned inhibition onto pyramidal cells despite dense connectivity, stabilizing activity within feature-specific excitatory ensembles while supporting competition between them.

Abstract:Transcriptomics has revealed that cortical inhibitory neurons exhibit a great diversity of fine molecular subtypes1-6, but it is not known whether these subtypes have correspondingly diverse patterns of activity in the living brain. Here we show that inhibitory subtypes in primary visual cortex (V1) have diverse correlates with brain state, which are organized by a single factor: position along the main axis of transcriptomic variation. We combined in vivo two-photon calcium imaging of mouse V1 with a transcriptomic method to identify mRNA for 72 selected genes in ex vivo slices. We classified inhibitory neurons imaged in layers 1-3 into a three-level hierarchy of 5 subclasses, 11 types and 35 subtypes using previously defined transcriptomic clusters3. Responses to visual stimuli differed significantly only between subclasses, with cells in the Sncg subclass uniformly suppressed, and cells in the other subclasses predominantly excited. Modulation by brain state differed at all hierarchical levels but could be largely predicted from the first transcriptomic principal component, which also predicted correlations with simultaneously recorded cells. Inhibitory subtypes that fired more in resting, oscillatory brain states had a smaller fraction of their axonal projections in layer 1, narrower spikes, lower input resistance and weaker adaptation as determined in vitro7, and expressed more inhibitory cholinergic receptors. Subtypes that fired more during arousal had the opposite properties. Thus, a simple principle may largely explain how diverse inhibitory V1 subtypes shape state-dependent cortical processing.
Single-cell optogenetics reveals attenuation-by-suppression in visual cortical neurons

Abstract:The relationship between neurons' input and spiking output is central to brain computation. Studies in vitro and in anesthetized animals suggest nonlinearities emerge in cells' input-output (activation) functions as network activity increases, yet how neurons transform inputs in vivo has been unclear. Here, we characterize cortical principal neurons' activation functions in awake mice using two-photon optogenetics. We deliver fixed inputs at the soma while neurons' activity varies with sensory stimuli. We find responses to fixed optogenetic input are nearly unchanged as neurons are excited, reflecting a linear response regime above neurons' resting point. In contrast, responses are dramatically attenuated by suppression. This attenuation is a powerful means to filter inputs arriving to suppressed cells, privileging other inputs arriving to excited neurons. These results have two major implications. First, somatic neural activation functions in vivo accord with the activation functions used in recent machine learning systems. Second, neurons' IO functions can filter sensory inputs --- not only do sensory stimuli change neurons' spiking outputs, but these changes also affect responses to input, attenuating responses to some inputs while leaving others unchanged.

Abstract:Primary visual cortex (V1) provides crucial insights into the selectivity and emergence of specific output features such as orientation tuning. Tuning and selectivity of cortical neurons in mouse visual cortex is not equivocally resolved so far. While many in-vivo experimental studies found inhibitory neurons of all subtypes to be broadly tuned for orientation other studies report inhibitory neurons that are as sharply tuned as excitatory neurons. These diverging findings about the selectivity of excitatory and inhibitory cortical neurons prompted us to ask the following questions: (1) How different or similar is the cortical computation with that in previously described species that relies on map? (2) What is the network mechanism underlying the sharpening of orientation selectivity in the mouse primary visual cortex? Here, we investigate the above questions in a computational framework with a recurrent network composed of Hodgkin-Huxley (HH) point neurons. Our cortical network with random connectivity alone could not account for all the experimental observations, which led us to hypothesize, (a) Orientation dependent connectivity (b) Feedforward afferent specificity to understand orientation selectivity of V1 neurons in mouse. Using population (orientation selectivity index) OSI as a measure of neuronal selectivity to stimulus orientation we test each hypothesis separately and in combination against experimental data. Based on our analysis of orientation selectivity (OS) data we find a good fit of network parameters in a model based on afferent specificity and connectivity that scales with feature similarity. We conclude that this particular model class best supports data sets of orientation selectivity of excitatory and inhibitory neurons in layer 2/3 of primary visual cortex of mouse.

Abstract:Neuronal inactivation is commonly used to assess the involvement of groups of neurons in specific brain functions. Optogenetic tools allow manipulations of genetically and spatially defined neuronal populations with excellent temporal resolution. However, the targeted neurons are coupled with other neural populations over multiple length scales. As a result, the effects of localized optogenetic manipulations are not limited to the targeted neurons, but produces spatially extended excitation and inhibition with rich dynamics. Here we benchmarked several optogenetic silencers in transgenic mice and with viral gene transduction, with the goal to inactivate excitatory neurons in small regions of neocortex. We analyzed the effects of the perturbations using electrophysiology. Channelrhodopsin activation of GABAergic neurons produced more effective photoinhibition of pyramidal neurons than direct photoinhibition using light-gated ion pumps. We made transgenic mice expressing the light-dependent chloride channel GtACR under the control of Cre-recombinase. Activation of GtACR produced the most potent photoinhibition. For all methods, localized photostimuli produced photoinhibition that extended substantially beyond the spread of light in tissue, although different methods had slightly different resolution limits (radius of inactivation, 0.5 mm to 1 mm). The spatial profile of photoinhibition was likely shaped by strong coupling between cortical neurons. Over some range of photostimulation, circuits produced the “paradoxical effect”, where excitation of inhibitory neurons reduced activity in these neurons, together with pyramidal neurons, a signature of inhibition-stabilized neural networks. The offset of optogenetic inactivation was followed by rebound excitation in a light dose-dependent manner, which can be mitigated by slowly varying photostimuli, but at the expense of time resolution. Our data offer guidance for the design of optogenetics experiments and suggest how these experiments can reveal operating principles of neural circuits.
Single-neuron perturbations reveal feature-specific competition in V1

Abstract:The computations performed by local neural populations, such as a cortical layer, are typically inferred from anatomical connectivity and observations of neural activity. Here we describe a method—influence mapping—that uses single-neuron perturbations to directly measure how cortical neurons reshape sensory representations. In layer 2/3 of the primary visual cortex (V1), we use two-photon optogenetics to trigger action potentials in a targeted neuron and calcium imaging to measure the effect on spiking in neighbouring neurons in awake mice viewing visual stimuli. Excitatory neurons on average suppressed other neurons and had a centre–surround influence profile over anatomical space. A neuron’s influence on its neighbour depended on their similarity in activity. Notably, neurons suppressed activity in similarly tuned neurons more than in dissimilarly tuned neurons. In addition, photostimulation reduced the population response, specifically to the targeted neuron’s preferred stimulus, by around 2%. Therefore, V1 layer 2/3 performed feature competition, in which a like-suppresses-like motif reduces redundancy in population activity and may assist with inference of the features that underlie sensory input. We anticipate that influence mapping can be extended to investigate computations in other neural populations.

Abstract:A defining characteristic of intelligent systems, whether natural or artificial, is the ability to generalize and infer behaviorally relevant latent causes from high-dimensional sensory input, despite significant variations in the environment. To understand how brains achieve generalization, it is crucial to identify the features to which neurons respond selectively and invariantly. However, the high-dimensional nature of visual inputs, the non-linearity of information processing in the brain, and limited experimental time make it challenging to systematically characterize neuronal tuning and invariances, especially for natural stimuli. Here, we extended "inception loops" - a paradigm that iterates between large-scale recordings, neural predictive models, and in silico experiments followed by in vivo verification - to systematically characterize single neuron invariances in the mouse primary visual cortex. Using the predictive model we synthesized Diverse Exciting Inputs (DEIs), a set of inputs that differ substantially from each other while each driving a target neuron strongly, and verified these DEIs' efficacy in vivo. We discovered a novel bipartite invariance: one portion of the receptive field encoded phase-invariant texture-like patterns, while the other portion encoded a fixed spatial pattern. Our analysis revealed that the division between the fixed and invariant portions of the receptive fields aligns with object boundaries defined by spatial frequency differences present in highly activating natural images. These findings suggest that bipartite invariance might play a role in segmentation by detecting texture-defined object boundaries, independent of the phase of the texture. We also replicated these bipartite DEIs in the functional connectomics MICrONs data set, which opens the way towards a circuit-level mechanistic understanding of this novel type of invariance. Our study demonstrates the power of using a data-driven deep learning approach to systematically characterize neuronal invariances. By applying this method across the visual hierarchy, cell types, and sensory modalities, we can decipher how latent variables are robustly extracted from natural scenes, leading to a deeper understanding of generalization.
Inhibition in Random Neuronal Networks Enhances Response Variability and Disrupts Stimulus Discrimination

Abstract:Inhibition is considered to shape neural activity, and broaden its pattern repertoire. In the sensory organs, where the anatomy of neural circuits is highly structured, lateral inhibition sharpens contrast among stimulus properties. The impact of inhibition on stimulus processing and the involvement of lateral inhibition is less clear when activity propagates to the less-structured relay stations. Here we take a synthetic approach to disentangle the impacts of inhibition from that of specialized anatomy on the repertoire of evoked activity patterns, and as a result, the network capacity to uniquely represent different stimuli. To this aim, we blocked inhibition in randomly rewired networks of cortical neurons in-vitro, and quantified response variability and stimulus discrimination among stimuli provided at different spatial loci, before and after the blockade. We show that blocking inhibition quenches variability of responses evoked by repeated stimuli through any spatial source; for all tested response features. Despite the sharpening role of inhibition in the highly structured sensory organs, in these random networks we find that blocking inhibition enhances stimulus discrimination between spatial sources of stimulation, when based on response features that emphasize the relation among spike times recorded through different electrodes. We further show that under intact inhibition, responses to a given stimulus are a noisy version of those revealed by blocking inhibition; such that intact inhibition disrupts an otherwise coherent, wave propagation of activity.
Broadening of Inhibitory Tuning Underlies Contrast-Dependent Sharpening of Orientation Selectivity in Mouse Visual Cortex

Abstract:Orientation selectivity (OS) in the visual cortex has been found to be invariant to increases in stimulus contrast, a finding that cannot be accounted for by the original, purely excitatory Hubel and Wiesel model. This property of OS may be important for preserving the quality of perceived stimulus across a range of stimulus intensity. The synaptic mechanisms that can prevent a broadening of OS caused by contrast-dependent strengthening of excitatory inputs to cortical neurons remain unknown. Using in vivo loose-patch recordings, we found in excitatory neurons in layer 4 of mouse primary visual cortex (V1) that the spike response to the preferred orientation was elevated as contrast increased while that to the orthogonal orientation remained unchanged, resulting in an overall sharpening rather than a weakening of OS. Whole-cell voltage-clamp recordings further revealed that contrast increases resulted in a scaling up of excitatory conductance at all stimulus orientations. Inhibitory conductance was enhanced at a similar level as excitation for the preferred orientation, but at a significantly higher level for the orthogonal orientation. Modeling revealed that the resulting broadening of inhibitory tuning is critical for maintaining and sharpening OS at high contrast. Finally, two-photon imaging guided recordings from parvalbumin-positive (PV) inhibitory neurons revealed that the broadening of inhibition can be attributed to a contrast-dependent broadening of spike-response tuning of PV neurons. Together our results suggest that modulation of synaptic inhibition in the mouse V1 cortical circuit preserves the sharpness of response selectivity during changes of stimulus strength.

Abstract:Cortical excitatory neurons show clear tuning to stimulus features, but the tuning properties of inhibitory interneurons are ambiguous. While inhibitory neurons have been considered to be largely untuned, some studies show that some parvalbumin-expressing (PV) neurons do show feature selectivity and participate in co-tuned subnetworks with pyramidal neurons. In this study, we first use mean-field theory to demonstrate that a combination of homeostatic plasticity governing the synaptic dynamics of the connections from PV to excitatory neurons, heterogeneity in the excitatory postsynaptic potentials that impinge on PV neurons, and shared correlated input from layer 4 results in the functional and structural self-organization of PV subnetworks. Second, we show that structural and functional feature tuning of PV neurons emerges more clearly at the network level, i.e., that population-level measures identify functional and structural co-tuning of PV neurons that are not evident in pairwise individual-level measures. Finally, we show that such co-tuning can enhance network stability at the cost of reduced feature selectivity.

Abstract:Mammalian cortex features a vast diversity of neuronal cell types, each with characteristic anatomical, molecular and functional properties. Synaptic connectivity powerfully shapes how each cell type participates in the cortical circuit, but mapping connectivity rules at the resolution of distinct cell types remains difficult. Here, we used millimeter-scale volumetric electron microscopy to investigate the connectivity of all inhibitory neurons across a densely-segmented neuronal population of 1352 cells spanning all layers of mouse visual cortex, producing a wiring diagram of inhibitory connections with more than 70,000 synapses. Taking a data-driven approach inspired by classical neuroanatomy, we classified inhibitory neurons based on the relative targeting of dendritic compartments and other inhibitory cells and developed a novel classification of excitatory neurons based on the morphological and synaptic input properties. The synaptic connectivity between inhibitory cells revealed a novel class of disinhibitory specialist targeting basket cells, in addition to familiar subclasses. Analysis of the inhibitory connectivity onto excitatory neurons found widespread specificity, with many interneurons exhibiting differential targeting of certain subpopulations spatially intermingled with other potential targets. Inhibitory targeting was organized into “motif groups,” diverse sets of cells that collectively target both perisomatic and dendritic compartments of the same excitatory targets. Collectively, our analysis identified new organizing principles for cortical inhibition and will serve as a foundation for linking modern multimodal neuronal atlases with the cortical wiring diagram.

Specific inhibition and disinhibition in the higher-order structure of a cortical connectome

Abstract:Neurons are thought to act as parts of assemblies with strong internal excitatory connectivity. Conversely, inhibition is often reduced to blanket inhibition with no targeting specificity. We analyzed the structure of excitation and inhibition in the MICrONS mm dataset, an electron microscopic reconstruction of a piece of cortical tissue. We found that excitation was structured around a feed-forward flow in large non-random neuron motifs with a structure of information flow from a small number of sources to a larger number of potential targets. Inhibitory neurons connected with neurons in specific sequential positions of these motifs, implementing targeted and symmetrical competition between them. None of these trends are detectable in only pairwise connectivity, demonstrating that inhibition is structured by these large motifs. While descriptions of inhibition in cortical circuits range from non-specific blanket-inhibition to targeted, our results describe a form of targeting specificity existing in the higher-order structure of the connectome. These findings have important implications for the role of inhibition in learning and synaptic plasticity.

Abstract:The brainstem is a hub for sensorimotor integration, which mediates crucial innate behaviors. This brain region is characterized by a rich population of GABAergic inhibitory neurons, required for the proper expression of these innate behaviors. However, what roles these inhibitory neurons play in innate behaviors and how they function are still not fully understood. Here, we show that inhibitory neurons in the nucleus of the optic tract and dorsal-terminal nuclei (NOT-DTN) of the mouse can modulate the innate eye movement optokinetic reflex (OKR) by shaping the tuning properties of excitatory NOT-DTN neurons. Specifically, we demonstrate that although these inhibitory neurons do not directly induce OKR, they enhance the visual feature selectivity of OKR behavior, which is mediated by the activity of excitatory NOT-DTN neurons. Moreover, consistent with the sharpening role of inhibitory neurons in OKR behavior, they have broader tuning relative to excitatory neurons. Last, we demonstrate that inhibitory NOT-DTN neurons directly provide synaptic inhibition to nearby excitatory neurons and sharpen their tuning in a sustained manner, accounting for the enhanced feature selectivity of OKR behavior. In summary, our findings uncover a fundamental principle underlying the computational role of inhibitory neurons in brainstem sensorimotor circuits.
Modulation of Visual Responses and Ocular Dominance by Contralateral Inhibitory Activation in the Mouse Visual Cortex

Abstract:Both hemispheres connect with each other by excitatory callosal projections, and whether inhibitory interneurons, usually believed to have local innervation, engage in transcallosal activity modulation is unknown. Here, we used optogenetics in combination with cell-type-specific channelrhodopsin-2 expression to activate different inhibitory neuron subpopulations in the visual cortex and recorded the response of the entire visual cortex using intrinsic signal optical imaging. We found that optogenetic stimulation of inhibitory neurons reduced spontaneous activity (increase in the reflection of illumination) in the binocular area of the contralateral hemisphere, although these stimulations had different local effects ipsilaterally. The activation of contralateral interneurons differentially affected both eye responses to visual stimuli and, thus, changed ocular dominance. Optogenetic silencing of excitatory neurons affects the ipsilateral eye response and ocular dominance in the contralateral cortex to a lesser extent. Our results revealed a transcallosal effect of interneuron activation in the mouse visual cortex.
