Abstract:Gravity-driven sinking of "marine snow" sequesters carbon in the ocean, constituting a key biological pump that regulates Earth's climate. A mechanistic understanding of this phenomenon is obscured by the biological richness of these aggregates and a lack of direct observation of their sedimentation physics. Utilizing a scale-free vertical tracking microscopy in a field setting, we present microhydrodynamic measurements of freshly collected marine snow aggregates from sediment traps. Our observations reveal hitherto-unknown comet-like morphology arising from fluid-structure interactions of transparent exopolymer halos around sinking aggregates. These invisible comet tails slow down individual particles, greatly increasing their residence time. Based on these findings, we constructed a reduced-order model for the Stokesian sedimentation of these mucus-embedded two-phase particles, paving the way toward a predictive understanding of marine snow.

Abstract:Global carbon-cycle on our planet ties together the living and the non-living world, coupling ecosystem function to our climate. Gravity driven downward flux of carbon in our oceans in the form of marine snow, commonly referred to as biological pump directly regulates our climate. Multi-scale nature of this phenomena, biological complexity of the marine snow particles and lack of direct observations of sedimentation fundamentally limits a mechanistic understanding of this downward flux. The absence of a physics based understanding of sedimentation of these multi-phase particles in a spatially and temporally heterogeneous ocean adds significant uncertainty in our carbon flux predictions. Using a newly invented scale-free vertical tracking microscopy, we measure for the first time, the microscopic sedimentation and detailed fluid-structure dynamics of marine snow aggregates in field settings. The microscopically resolved in-situ PIV of large number of field-collected marine snow reveals a comet tail like flow morphology that is universal across a range of hydrodynamic fingerprints. Based on this dataset, we construct a reduced order model of Stokesian sedimentation and viscoelastic distortions of mucus to understand the sinking speeds and tail lengths of marine snow dressed in mucus. We find that the presence of these mucus-tails doubles the mean residence time of marine snow in the upper ocean, reducing overall carbon sequestration due to microbial remineralization. We set forth a theoretical framework within which to understand marine snow sinking flux, paving the way towards a predictive understanding of this crucial transport phenomena in the open ocean.

Abstract:Abstract Microbial community dynamics on sinking particles control the amount of carbon that reaches the deep ocean and the length of time that carbon is stored, with potentially profound impacts on Earth’s climate. A mechanistic understanding of the controls on sinking particle distributions has been hindered by limited depth- and time-resolved sampling and methods that cannot distinguish individual particles. Here, we analyze microbial communities on nearly 400 individual sinking particles in conjunction with more conventional composite particle samples to determine how particle colonization and community assembly might control carbon sequestration in the deep ocean. We observed community succession with corresponding changes in microbial metabolic potential on the larger sinking particles transporting a significant fraction of carbon to the deep sea. Microbial community richness decreased as particles aged and sank; however, richness increased with particle size and the attenuation of carbon export. This suggests that the theory of island biogeography applies to sinking marine particles. Changes in POC flux attenuation with time and microbial community composition with depth were reproduced in a mechanistic ecosystem model that reflected a range of POC labilities and microbial growth rates. Our results highlight microbial community dynamics and processes on individual sinking particles, the isolation of which is necessary to improve mechanistic models of ocean carbon uptake.

Abstract:The ocean–atmosphere exchange of carbon largely depends on the balance between carbon export of particulate organic carbon (POC) as sinking marine particles, and POC remineralization by attached microbial communities. Despite the vast spectrum of types, sources, ages, shapes, and composition of individual sinking particles, they are usually considered as a bulk together with their associated microbial communities. This limits our mechanistic understanding of the biological carbon pump (BCP) and its feedback on the global carbon cycle. We established a method to sample individual particles while preserving their shape, structure, and nucleic acids by placing a jellified RNA‐fixative at the bottom of drifting sediment traps. Coupling imaging of individual particles with associated 16S rRNA analysis reveals that active bacterial communities are highly heterogenous from one particles origin to another. In contrast to lab‐made particles, we found that complex in situ conditions lead to heterogeneity even within the same particle type. Our new method allows to associate patterns of active prokaryotic and functional diversity to particle features, enabling the detection of potential remineralization niches. This new approach will therefore improve our understanding of the BCP and numerical representation in the context of a rapidly changing ocean.

Abstract:Estuaries are important components of the global carbon cycle; exchanging carbon between aquatic, atmospheric, and terrestrial environments, representing important loci for blue carbon storage and greenhouse gas emissions. Estuarine particles are especially important due to their microbial transformation and vertical/horizontal transport. We used metagenomes and metatranscriptomes to assess changes in microbial community composition and functions across the Elbe estuary over one year, linking changes to dissolved and particulate organic matter. We will be the first to link microbial activity derived from molecular data to particulate and dissolved organic carbon characteristics. There were no microbial species responses to the measured physicochemical and dissolved/particulate organic matter parameters, however Weighted Correlation Network Analyses showed significant spatial microbiome differences linked to the estuarine salinity profile. Meanwhile, suspended and sinking particle fractions did not show any community wide differences, but individual gene analyses revealed clear microbial lifestyle differences. Sinking particle-associated transcripts highly expressed competition and stress-responses genes, while suspended particle-associated transcripts favoured energy acquisition and growth. Transcription patterns further indicate that suspended particles may represent a mitigating influence on methane release via methanotrophy, while both suspended and sinking particles produce methane through the same gene complex. This notion suggests that increased sinking particle abundance, such as under high turbidity conditions, leads to increased methane production. Our findings further imply that urban activities such as dredging may have a high impact on greenhouse gas emissions, and higher suspended-sinking particle ratios may alleviate aquatic-atmospheric methane exchanges. Future studies should explore in detail the underlying mechanisms and controlling variables, in particular when taking predicted global changes into account.

Abstract:The science that describes the properties of droplets, bubbles and liquid films — namely capillarity, pioneered by Pierre-Simon Laplace at the start of the nineteenth century — therefore has relevance beyond our planet. Some of the implications for extraterrestrial environments are explored by Cordier and colleagues 1 . At the heart of capillarity is the notion of interfacial tension: in essence, the excess free energy of a liquid surface in contact with a vapour or a solid. The balance of interfacial energies is what determines how high a liquid column rises in a narrow capillary or pore, and to what extent a droplet sitting on a solid substrate will spread or contract into a bead (its wetting behaviour). Surface tension can hold small particles in place at a liquid surface even if the particles have a greater density than the liquid — witness iron filings floating on water. This process is favoured for substances with which water has a large contact angle, making the surface of a liquid ocean like that beneath the icy shell of Enceladus a likely place for hydrophobic organic particles to gather — as proposed recently following the observation of organic macromolecules in the icy plumes ejected through the crust 2 . Flotation could also supply a means for organics to become concentrated, with prebiotic implications.

Abstract:ABSTRACT Microorganisms are significant drivers of organic matter mineralization and are essential in marine biogeochemical cycles. However, the variations and influencing factors in prokaryotic communities from cold-seep sediments to the water column and the specific role of these microorganisms in biogeochemical cycles in the water column above cold seep remain unclear. Here, we investigated prokaryotic communities and their roles in nitrogen/sulfur cycling processes and conducted in situ dissolved organic matter (DOM) enrichment experiments to explore the effects of diverse sources of DOM on prokaryotic communities. Field investigations showed that the prokaryotic communities in the near-bottom water were more similar to those in the deep layer of the euphotic zone (44.60%) and at a depth of 400 m (50.89%) than those in the sediment (18.00%). DOM enrichment experiments revealed that adding dissolved organic nitrogen (DON) and phosphorus DOP caused a notable increase in the relative abundances of Rhodobacterales and Vibrionales, respectively. A remarkable increase was observed in the relative abundance of Alteromonadales and Pseudomonadales after the addition of dissolved organic sulfur (DOS). The metagenomic results revealed that Proteobacteria served as the keystone taxa in mediating the biogeochemical cycles of nitrogen, phosphorus, and sulfur in the Haima cold seep. This study highlights the responses of prokaryotes to DOM with different components and the microbially driven elemental cycles in cold seeps, providing a foundational reference for further studies on material energy metabolism and the coupled cycling of essential elements mediated by deep-sea microorganisms. IMPORTANCE Deep-sea cold seeps are among the most productive ecosystems, sustaining unique fauna and microbial communities through the release of methane and other hydrocarbons. Our study revealed that the influence of seepage fluid on the prokaryotic community in the water column is surprisingly limited, which challenges conventional views regarding the impact of seepage fluids. In addition, we identified that different DOM compositions play a crucial role in shaping the prokaryotic community composition, providing new insights into the factors driving microbial diversity in cold seeps. Furthermore, the study highlighted Proteobacteria as key and multifaceted drivers of biogeochemical cycles in cold seeps, emphasizing their significant contribution to complex interactions and processes. These findings offer a fresh perspective on the dynamics of cold-seep environments and their microbial communities, advancing our understanding of the biogeochemical functions in deep-sea environments.

Encounter rates between bacteria and small sinking particles

Abstract:Abstract The ecological interaction between bacteria and sinking particles, such as bacterial degradation of marine snow particles, is regulated by their encounters. Current encounter models focus on the diffusive regime, valid for particles larger than the bacterial run length, yet the majority of marine snow particles are small, and the encounter process is then ballistic. Here, we analytically and numerically quantify the encounter rate between sinking particles and non-motile or motile micro-organisms in the ballistic regime, explicitly accounting for the hydrodynamic shear created by the particle and its coupling with micro-organism shape. We complement results with selected experiments on non-motile diatoms. The shape-shear coupling has a considerable effect on the encounter rate and encounter location through the mechanisms of hydrodynamic focusing and screening, whereby elongated micro-organisms preferentially orient normally to the particle surface downstream of the particle (focusing) and tangentially to the surface upstream of the particle (screening). Non-motile elongated micro-organisms are screened from sinking particles because shear aligns them tangentially to the particle surface, which reduces the encounter rate by a factor proportional to the square of the micro-organism aspect ratio. For motile elongated micro-organisms, hydrodynamic focusing increases the encounter rate when particle sinking speed is similar to micro-organism swimming speed, whereas for very quickly sinking particles hydrodynamic screening can reduce the encounter rate below that of non-motile micro-organisms. For natural ocean conditions, we connect the ballistic and diffusive limits and compute the encounter rate as a function of shape, motility and particle characteristics. Our results indicate that shear should be taken into account to predict the interactions between bacteria and sinking particles responsible for the large carbon flux in the ocean’s biological pump.

Abstract:Physical and biogeochemical processes in the Southern Ocean are fundamental for modulating global climate. In this context, a process-based understanding of how Antarctic diatoms control primary production and carbon export, and hence global-ocean carbon sequestration, has been identified as a scientific priority. Here we use novel sediment trap observations in combination with a data-assimilative ocean biogeochemistry model (ECCO-Darwin) to understand how environmental conditions trigger diatom ecology in the iron-fertilized southern Scotia Sea. We unravel the role of diatoms assemblage in controlling the biogeochemistry of sinking material escaping from the euphotic zone, and discuss the link between changes in upper-ocean environmental conditions and the composition of settling material exported from the surface to 1,000 m depth from March 2012 to January 2013. The combined analysis of in situ observations and model simulation suggests that an anomalous sea-ice episode in early summer 2012–2013 favored ( via restratification due to sea-ice melt) an early massive bloom of Corethron pennatum that rapidly sank to depth. This event drove high biogenic silicon to organic carbon export ratios, while modulating the carbon and nitrogen isotopic signals of sinking organic matter reaching the deep ocean. Our findings highlight the role of diatom ecology in modulating silicon vs. carbon sequestration efficiency, a critical factor for determining the stoichiometric relationship of limiting nutrients in the Southern Ocean.

Studying marine microorganisms from space

Abstract:Microorganisms are but a few micrometers in diameter and are not visible to the naked eye. Yet, the large numbers of microorganisms present in the oceans and the global impact of their activities make it possible to observe them from space. Here a few examples of how microorganisms can be studied from satellites are presented. The first case is the best known: the main pigment used in photosynthesis (chlorophyll a) can be determined from satellites. These kinds of studies have contributed a tremendous amount of understanding about the distribution and dynamics of primary production in the oceans. Two other examples will concern analysis of heterotrophic prokaryotic production and estimates of dimethyl sulfide (DMS) concentration and flux to the atmosphere. These three processes are of fundamental importance for the functioning of the biosphere. Marine microbes carry out about half of the total primary production in the planet. A substantial fraction of the respiration in the oceans is due to the activity of heterotrophic prokaryotes. Finally, the flux of DMS to the atmosphere is believed to constitute one of the mechanisms by which the biota can regulate climate. The global implications of microbial processes in the oceans can only be addressed with the help of satellites.

Abstract:Abstract Passive sinking flux of particulate organic matter (POM) in the ocean plays a central role in the biological carbon pump and carbon export to the ocean’s interior. Particle-associated (PA) microbes colonize POM, producing “hotspots” of microbial activity. We evaluated variation in PA microbial communities to 500 m depth across four different particle size fractions (0.2 – 1.2 μm, 1.2 – 5 μm, 5 - 20 μm, >20 μm) collected using in situ pumps at the Bermuda Atlantic Time-series Study (BATS) site. In situ pump collections capture both sinking and suspended particles, complimenting previous studies using sediment or gel traps, which capture only sinking particles. Additionally, diagenetic state of size-fractionated particles was examined using isotopic signatures alongside microbial analysis. Our findings emphasize that different particle sizes contain distinctive microbial communities, and each size category experiences a similar degree of change in communities over depth, contradicting previous findings. The robust patterns observed in this study suggest that particle residence times may be long relative to microbial succession rates, indicating that many of the particles collected in this study may be slow sinking or neutrally buoyant. Alternatively, rapid community succession on sinking particles could explain the change between depths. Complementary isotopic analysis of particles revealed significant differences in composition between particles of different sizes and depths, indicative of organic particle transformation by microbial hydrolysis and metazoan grazing. Our results couple observed patterns in microbial communities with the diagenetic state of associated organic matter, and highlight unique successional patterns in varying particle sizes across depth.
Microbial Community Structure and Ecological Networks During Simulation of Diatom Sinking.

Abstract:Microbial-mediated utilization of particulate organic matter (POM) during its downward transport from the surface to the deep ocean constitutes a critical component of the global ocean carbon cycle. However, it remains unclear as to how high hydrostatic pressure (HHP) and low temperature (LT) with the sinking particles affects community structure and network interactions of the particle-attached microorganisms (PAM) and those free-living microorganisms (FLM) in the surrounding water. In this study, we investigated microbial succession and network interactions in experiments simulating POM sinking in the ocean. Diatom-derived 13C- and 12C-labeled POM were used to incubate surface water microbial communities from the East China Sea (ECS) under pressure (temperature) of 0.1 (25 °C), 20 (4 °C), and 40 (4 °C) MPa (megapascal). Our results show that the diversity and species richness of the PAM and FLM communities decreased significantly with HHP and LT. Microbial community analysis indicated an increase in the relative abundance of Bacteroidetes at high pressure (40 MPa), mostly at the expense of Gammaproteobacteria, Alphaproteobacteria, and Gracilibacteria at atmospheric pressure. Hydrostatic pressure and temperature affected lifestyle preferences between particle-attached (PA) and free-living (FL) microbes. Ecological network analysis showed that HHP and LT enhanced microbial network interactions and resulted in higher vulnerability to networks of the PAM communities and more resilience of those of the FLM communities. Most interestingly, the PAM communities occupied most of the module hubs of the networks, whereas the FLM communities mainly served as connectors of the modules, suggesting their different ecological roles of the two groups of microbes. These results provided novel insights into how HHP and LT affected microbial community dynamics, ecological networks during POM sinking, and the implications for carbon cycling in the ocean.
Giant sponge grounds of Central Arctic seamounts are associated with extinct seep life

Abstract:The Central Arctic Ocean is one of the most oligotrophic oceans on Earth because of its sea-ice cover and short productive season. Nonetheless, across the peaks of extinct volcanic seamounts of the Langseth Ridge (87°N, 61°E), we observe a surprisingly dense benthic biomass. Bacteriosponges are the most abundant fauna within this community, with a mass of 460 g C m-2 and an estimated carbon demand of around 110 g C m-2 yr-1, despite export fluxes from regional primary productivity only sufficient to provide <1% of this required carbon. Observed sponge distribution, bulk and compound-specific isotope data of fatty acids suggest that the sponge microbiome taps into refractory dissolved and particulate organic matter, including remnants of an extinct seep community. The metabolic profile of bacteriosponge fatty acids and expressed genes indicate that autotrophic symbionts contribute significantly to carbon assimilation. We suggest that this hotspot ecosystem is unique to the Central Arctic and associated with extinct seep biota, once fueled by degassing of the volcanic mounts.

Abstract:The smallest entities in aquatic ecosystems, i.e., femtoplankton, are certainly the largest reservoir of uncharacterized biodiversity. Among them, the discovery of mysterious Aster like nanoparticles has raised many questions about their nature, origin and ecology. Here, we highlight the original nature of this new model, organic and composed of enriched-calcium carbohydrates, with no detection of nucleic acids or proteins. The biosynthesis of these entities seems to be associated with a host in their 11 arms' form prior to their release into the environment. An intriguing aspect of their mode of development is their ability, once free, to change form and maintain their abundance autonomously without metabolism being detected, resulting in an unexpected polymorphism. Their remarkable capacity for massive in situ development and their links with prokaryotes and other microbes suggest a major role in the functioning of aquatic ecosystems. There's no doubt that these new entities are a source of new knowledge not only in the sciences of organic nanoparticles, but also in their ecological importance for aquatic ecosystems.

Abstract:Ongoing effects of climate change create a dual challenge of shifting distributions of organisms and concerns about the fate of organic carbon in nature. Marine sediments store vast amounts of organic carbon, but the fate of that material hinges on the biology of organisms associated with the seafloor and how they influence rates of carbon decomposition and burial. Shifts in large megafauna that disturb and thus help to oxygenate sediments could have important ramifications regarding whether sediments release or store carbon for long periods of time. We consider snow crab and lobster, two commercially important seafloor species in the Northeastern Atlantic, and the potential effects of ongoing changes in their distributions and that of their fisheries for future climate scenarios. These ongoing biogeographic shifts, considered in tandem with areas of seabed legislatively protected from fishing impacts and thus not confounded by cumulative effects of fishing gear disturbance, offer an opportunity to study how newly arrived species that disturb large areas of the seafloor might influence the global carbon cycle.

Floating active carpets drive transport and aggregation in aquatic ecosystems

Abstract:Communities of swimming microorganisms often thrive near liquid-air interfaces. We study how such `active carpets' shape their aquatic environment by driving biogenic transport in the water column beneath them. The hydrodynamic stirring that active carpets generate leads to diffusive upward fluxes of nutrients from deeper water layers, and downward fluxes of oxygen and carbon. Combining analytical theory and simulations, we examine the biogenic transport by studying fundamental metrics, including the single and pair diffusivity, the first passage time for particle pair encounters, and the rate of particle aggregation. Our findings reveal that the hydrodynamic fluctuations driven by active carpets have a region of influence that reaches orders of magnitude further in distance than the size of the organisms. These nonequilibrium fluctuations lead to a strongly enhanced diffusion of particles, which is anisotropic and space-dependent. Fluctuations also facilitate encounters of particle pairs, which we quantify by analysing their velocity pair correlation functions as a function of distance between the particles. We found that the size of the particles plays a crucial role in their encounter rates, with larger particles situated near the active carpet being more favourable for aggregation. Overall, this research broadens our comprehension of aquatic systems out of equilibrium and how biologically driven fluctuations contribute to the transport of fundamental elements in biogeochemical cycles.

Abstract:Antarctic sea ice and glacier melt profoundly impacts marine ecosystems. Our study in the Cosmonaut Sea summer measures seawater oxygen isotopes, size-fractionated chlorophyll-a, and phytoplankton communities. We quantify sea ice meltwater, meteoric water, and winter water contents using a Bayesian isotope-mixing model. Contrary to common belief, our findings suggest that the reduced net export of sea ice to the north and the basal melting of ice shelves have deepened the mixed layer in coastal waters, altering the survival depth of phytoplankton. Freshwater primarily stimulates phytoplankton growth by supplying dissolved iron rather than by increasing water stability, which influences the size distribution and species composition of the phytoplankton community. These insights highlight the complex interplay between freshwater inputs, nutrient dynamics, and phytoplankton communities, and are crucial for understanding the dynamics of Antarctic ecosystem and its vulnerability to climate change.

Abstract:The atmospheric and deep sea reservoirs of carbon dioxide are linked via physical, chemical, and biological processes. The last of these include photosynthesis, particle settling, and organic matter remineralization, and are collectively termed the “biological carbon pump.” Herein, we present results from a 13-y (1992–2004) sediment trap experiment conducted in the permanently oligotrophic North Pacific Subtropical Gyre that document a large, rapid, and predictable summertime (July 15–August 15) pulse in particulate matter export to the deep sea (4,000 m). Peak daily fluxes of particulate matter during the summer export pulse (SEP) average 408, 283, 24.1, 1.1, and 67.5 μmol·m −2 ·d −1 for total carbon, organic carbon, nitrogen, phosphorus (PP), and biogenic silica, respectively. The SEP is approximately threefold greater than mean wintertime particle fluxes and fuels more efficient carbon sequestration because of low remineralization during downward transit that leads to elevated total carbon/PP and organic carbon/PP particle stoichiometry (371:1 and 250:1, respectively). Our long-term observations suggest that seasonal changes in the microbial assemblage, namely, summertime increases in the biomass and productivity of symbiotic nitrogen-fixing cyanobacteria in association with diatoms, are the main cause of the prominent SEP. The recurrent SEP is enigmatic because it is focused in time despite the absence of any obvious predictable stimulus or habitat condition. We hypothesize that changes in day length (photoperiodism) may be an important environmental cue to initiate aggregation and subsequent export of organic matter to the deep sea.

Abstract:Fertilization of the ocean by adding iron compounds has induced diatom-dominated phytoplankton blooms accompanied by considerable carbon dioxide drawdown in the ocean surface layer. However, because the fate of bloom biomass could not be adequately resolved in these experiments, the timescales of carbon sequestration from the atmosphere are uncertain. Here we report the results of a five-week experiment carried out in the closed core of a vertically coherent, mesoscale eddy of the Antarctic Circumpolar Current, during which we tracked sinking particles from the surface to the deep-sea floor. A large diatom bloom peaked in the fourth week after fertilization. This was followed by mass mortality of several diatom species that formed rapidly sinking, mucilaginous aggregates of entangled cells and chains. Taken together, multiple lines of evidence—although each with important uncertainties—lead us to conclude that at least half the bloom biomass sank far below a depth of 1,000 metres and that a substantial portion is likely to have reached the sea floor. Thus, iron-fertilized diatom blooms may sequester carbon for timescales of centuries in ocean bottom water and for longer in the sediments.

Abstract:The sinking of large particles (i.e., marine snow) has long been recognized as a key pathway for efficient particulate organic carbon (POC) export to the ocean interior during the decline of spring diatom blooms. Recent work has suggested that particles smaller than marine snow can also substantially contribute to POC export. However, a detailed characterization of small and large sinking particles at the end of blooms is missing. Here, we separately collected suspended and small and large sinking particles using Marine Snow Catchers and assessed their biogeochemical composition after the North Atlantic spring bloom in May 2021. During the three weeks of sampling, when four intense storms (maximum wind speeds 37 – 50 kts) created high turbulent energy dissipation rates and deepened the mixed layer, we observed two distinct sedimentation episodes. During the storm periods, sinking particles were dominated by small (diameter < 0.1 mm), slow-sinking (~18 m d ), silica-rich particles that carried a moderate POC flux (< 6 mmol C m d ) to 500 m depth. Once the storms ceased, the volume of large (diameter > 0.1 mm), fast-sinking (> 75 m d ), carbon-rich marine snow aggregates (not fecal pellets) increased exponentially and POC fluxes at 100 m depth were more than fourfold greater (30±12 mmol C m d ) than those during the previous event. The aggregates consisted of a mixed post-bloom plankton community. Our data suggest that the intense storms determined the timing, type, and magnitude of POC flux at the end of a spring phytoplankton bloom.
