Abstract:The ability to image 3D samples with optical sectioning is essential for the study of tomographic morphology in material and biological sciences. However, it is often hampered by limitations of acquisition speed and equipment complexity when performing 3D volumetric imaging. Here, we propose, to the best of our knowledge, a new method for 3D reconstruction from a minimum of four intensity-only measurements. The complementary structured patterns provided by the digital micromirror device (DMD) irradiate the outermost layer of the sample to generate the corresponding diffraction intensities for recording, which enables rapid scanning of loaded patterns for fast acquisition. Our multistage reconstruction algorithm first extracts the overall coarse-grained information, and then iteratively optimizes the information of different layers to obtain fine features, thereby achieving high-resolution 3D tomography. The high-fidelity reconstruction in experiments on two-slice resolution targets, unstained Polyrhachis vicina Roger and freely moving C. elegans proves the robustness of the method. Compared with traditional 3D reconstruction methods such as interferometry-based methods or Fourier ptychographic tomography (FPT), our method increases the reconstruction speed by at least 10 times and is suitable for label-free dynamic imaging in multiple-scattering samples. Such 3D reconstruction suggests potential applications in a wide range of fields.

Abstract:Optical sectioning is essential for fluorescence imaging in thick tissue to extract in-focus information from noisy background. Traditional methods achieve optical sectioning by rejecting the out-of-focus photons at a cost of photon efficiency, resulting in a tradeoff between sectioning capability and detection parallelization. Here, we show phase-space imaging with an incoherent multiscale scattering model can achieve computational optical sectioning with ~20 dB improvement for signal-to-background ratio in scattering medium, while maximizing the detection parallelization by imaging the entire volume simultaneously. We validated the superior performance by imaging various biological dynamics in Drosophila embryos, zebrafish larvae, and mice.

Abstract:Quantitative volumetric fluorescence imaging at high speed across a long term is vital to understand various cellular and subcellular behaviors in living organisms. Light-field microscopy provides a compact computational solution by imaging the entire volume in a tomographic way, while facing severe degradation in scattering tissue or densely-labelled samples. To address this problem, we propose an incoherent multiscale scattering model in a complete space for quantitative 3D reconstruction in complicated environments, which is called computational optical sectioning. Without the requirement of any hardware modifications, our method can be generally applied to different light-field schemes with reduction in background fluorescence, reconstruction artifacts, and computational costs, facilitating more practical applications of LFM in a broad community. We validate the superior performance by imaging various biological dynamics in Drosophila embryos, zebrafish larvae, and mice.

Abstract:We propose algorithms based on an optimisation method for inverse multislice ptychography in, e.g. electron microscopy. The multislice method is widely used to model the interaction between relativistic electrons and thick specimens. Since only the intensity of diffraction patterns can be recorded, the challenge in applying inverse multislice ptychography is to uniquely reconstruct the electrostatic potential in each slice up to some ambiguities. In this conceptual study, we show that a unique separation of atomic layers for simulated data is possible when considering a low acceleration voltage. We also introduce an adaptation for estimating the illuminating probe. For the sake of practical application, we finally present slice reconstructions using experimental 4D scanning transmission electron microscopy (STEM) data.

Abstract:Structured illumination can reject out-of-focus signal from a sample, enabling high-speed and high-contrast imaging over large areas with widefield detection optics. Currently, this optical-sectioning technique is limited by image reconstruction artefacts and the need for sequential imaging of multiple colour channels. We combine multicolour interferometric pattern generation with machine-learning processing, permitting high-contrast, real-time reconstruction of image data. The method is insensitive to background noise and unevenly phase-stepped illumination patterns. We validate the method in silico and demonstrate its application on diverse specimens, ranging from fixed and live biological cells to synthetic biosystems, imaging at up to 37 Hz across a 44 x 44 $\mu m^2$ field of view.

Abstract:High-speed quantitative phase and amplitude imaging methods have led to numerous biological discoveries. For general samples, phase retrieval from a single-diffraction pattern has been an algorithmic and experimental challenge. Here we present a quantitative phase and amplitude imaging method applying an efficient support constraint to yield a rapid algorithmic convergence due to the removal of the twin image and spatial shift ambiguities. Compared to previous complex-valued imaging, our method is lenslet-free and relies neither on assumption based on sample sparsity nor interferometric measurements. Our method provides a robust method for imaging in materials and biological science, while its rapid imaging capability will benefit the investigation of dynamical processes.

Abstract:A method is proposed for high-resolution, three-dimensional reconstruction of internal structure of objects from planar transmission images. The described approach can be used with any form of radiation or matter waves, in principle, provided that the depth of field is smaller than the thickness of the sample. The physical optics basis for the method is elucidated and the reconstruction algorithm is presented in detail. A simulated example demonstrates an application of the method to three-dimensional electron transmission imaging of a nanoparticle under realistic radiation dose and spatial resolution constraints. It is envisaged that the method can be applicable in high-resolution transmission electron microscopy, soft X-ray microscopy, ultrasound imaging and other areas.

Abstract:Quality control in molecular optical sectioning microscopy is indispensable for transforming acquired digital images from qualitative descriptions to quantitative data. Although numerous tools, metrics, and phantoms have been developed, accurate quantitative comparisons of data from different microscopy systems with diverse acquisition conditions remains a challenge. Here, we develop a simple tool based on an absolute measurement of bulk fluorophore solutions with related Poisson photon statistics, to overcome this obstacle. Demonstrated in a prototypical multiphoton microscope, our tool unifies the unit of pixelated measurement to enable objective comparison of imaging performance across different modalities, microscopes, components/settings, and molecular targets. The application of this tool in live specimens identifies an attractive methodology for quantitative imaging, which rapidly acquires low signal-to-noise frames with either gentle illumination or low-concentration fluorescence labeling.

Abstract:Optical coherence tomography (OCT) has become an important imaging modality with numerous biomedical applications. Challenges in high-speed, high-resolution, volumetric OCT imaging include managing dispersion, the trade-off between transverse resolution and depth-of-field, and correcting optical aberrations that are present in both the system and sample. Physics-based computational imaging techniques have proven to provide solutions to these limitations. This review aims to outline these computational imaging techniques within a general mathematical framework, summarize the historical progress, highlight the state-of-the-art achievements, and discuss the present challenges.

Abstract:Ptychography is an enabling microscopy technique for both fundamental and applied sciences. In the past decade, it has become an indispensable imaging tool in most X-ray synchrotrons and national laboratories worldwide. However, ptychography's limited resolution and throughput in the visible light regime have prevented its wide adoption in biomedical research. Recent developments in this technique have resolved these issues and offer turnkey solutions for high-throughput optical imaging with minimum hardware modifications. The demonstrated imaging throughput is now greater than that of a high-end whole slide scanner. In this review, we discuss the basic principle of ptychography and summarize the main milestones of its development. Different ptychographic implementations are categorized into four groups based on their lensless/lens-based configurations and coded-illumination/coded-detection operations. We also highlight the related biomedical applications, including digital pathology, drug screening, urinalysis, blood analysis, cytometric analysis, rare cell screening, cell culture monitoring, cell and tissue imaging in 2D and 3D, polarimetric analysis, among others. Ptychography for high-throughput optical imaging, currently in its early stages, will continue to improve in performance and expand in its applications. We conclude this review article by pointing out several directions for its future development.
FPM-WSI: Fourier ptychographic whole slide imaging via feature-domain backdiffraction

Abstract:Fourier ptychographic microscopy (FPM), characterized by high-throughput computational imaging, theoretically provides a cunning solution to the trade-off between spatial resolution and field of view (FOV), which has a promising prospect in the application of digital pathology. However, block reconstruction and then stitching has currently become an unavoidable procedure due to vignetting effects. The stitched image tends to present color inconsistency in different image segments, or even stitching artifacts. In response, we reported a computational framework based on feature-domain backdiffraction to realize full-FOV, stitching-free FPM reconstruction. Different from conventional algorithms that establish the loss function in the image domain, our method formulates it in the feature domain, where effective information of images is extracted by a feature extractor to bypass the vignetting effect. The feature-domain error between predicted images based on estimation of model parameters and practically captured images is then digitally diffracted back through the optical system for complex amplitude reconstruction and aberration compensation. Through massive simulations and experiments, the method presents effective elimination of vignetting artifacts, and reduces the requirement of precise knowledge of illumination positions. We also found its great potential to recover the data with a lower overlapping rate of spectrum and to realize automatic blind-digital refocusing without a prior defocus distance.

Abstract:Optical imaging through scattering media is a commonly confronted with the problem of reconstruction of complex objects and optical memory effect. To solve the problem, here, we propose a novel configuration based on the combination of ptychography and shower-curtain effect, which enables the retrieval of non-sparse samples through scattering media beyond the memory effect. Furthermore, by virtue of the shower-curtain effect, the proposed imaging system is insensitive to dynamic scattering media. Results from the retrieval of hair follicle section demonstrate the effectiveness and feasibility of the proposed method. The field of view is improved to 2.64mm. This present technique will be a potential approach for imaging through deep biological tissue.

Abstract:We report a new computational imaging methodology for complex optical field based on a single-frame diffraction intensity pattern acquisition with a simplified aperture and an extremely low-cost industrial machine vision camera. The current design of the apertures for the recovery of complex optical field was suffering from specific coding associated with the use of spatial light modulator or digital micromirror device, where it is difficult to make the optical implementations compact and cost-effective. In this work, we demonstrate that a simplified aperture without any pattern-like coding is efficient to establish the physical constraint for computational reconstruction. The aperture attached to the object defines the imaging region of interest (ROI) with coherent trans-illumination, and only one snapshot of the diffraction intensity pattern is required for recovering the ROI's complex field. Proof-of-concept numerical simulations and optical experiments have been carried out to validate the feasibility, noise robustness, resolution, and potential biological imaging applications of the proposed computational method.

Abstract:In this paper, we present a new method to simulate the signal of polarization-sensitive optical coherence tomography (for short, PS-OCT) by the use of the sphere cylinder birefringence Monte Carlo program developed by our laboratory. Using the program, we can simulate various turbid media based on different optical models and analyze the scattering and polarization information of the simulated media. The detecting area and angle range and the scattering times of the photons are three main conditions we can use to screen out the photons which contribute to the signal of PS-OCT, and in this paper, we study the effects of these three factors on simulation results using our program, and find that the scattering times of the photon is the main factor to affect the signal, and the detecting area and angle range are less important but necessary conditions. In order to test and verify the feasibility of our simulation, we use two methods as a reference. One is called Extended Huygens Fresnel (for short, EHF) method, which is based on electromagnetism theory and can describe the single scattering and multiple scattering of light. By comparison of the results obtained from EHF method and ours, we explore the screening regularities of the photons in the simulation. Meanwhile, we also compare our simulation with another polarization related simulation presented by a Russian group, and our experimental results. Both the comparisons find that our simulation is efficient for PS-OCT at the superficial depth range, and should be further corrected in order to simulate the signal of PS-OCT at deeper depth.
In situ fully vectorial tomography and pupil function retrieval of tightly focused fields

Abstract:Tightly focused optical fields are essential in nano-optics, but their applications have been limited by the challenges of accurate yet efficient characterization. In this article, we develop an in situ method for reconstructing the fully vectorial information of tightly focused fields in three-dimensional (3D) space, while simultaneously retrieving the pupil functions. Our approach encodes these fields using phase-modulated focusing and polarization-split detection, followed by decoding through an algorithm based on least-sampling matrix-based Fourier transform and analytically derived gradient. We further employ a focus scanning strategy. When combined with our decoding algorithm, this strategy mitigates the imperfections in the detection path. This approach requires only 10 frames of 2D measurements to realize approximate 90% accuracy in tomography and pupil function retrieval within 10s. Thus, it serves as a robust and convenient tool for the precise characterization and optimization of light at the nanoscale. We apply this technique to fully vectorial field manipulation, adaptive-optics-assisted nanoscopy, and addressing mixed-state problems.

Abstract:Ptychographic imaging is a powerful means of imaging beyond the resolution limits of typical x-ray optics. Recovering images from raw ptychographic data, however, requires the solution of an inverse problem, namely, phase retrieval. Phase retrieval algorithms are computationally expensive, which precludes real-time imaging. In this work, we propose PtychoNN, an approach to solve the ptychography data inversion problem based on a deep convolutional neural network. We demonstrate how the proposed method can be used to predict real-space structure and phase at each scan point solely from the corresponding far-field diffraction data. Our results demonstrate the practical application of machine learning to recover high fidelity amplitude and phase contrast images of a real sample hundreds of times faster than current ptychography reconstruction packages. Furthermore, by overcoming the constraints of iterative model-based methods, we can significantly relax sampling constraints on data acquisition while still producing an excellent image of the sample. Besides drastically accelerating acquisition and analysis, this capability has profound implications for the imaging of dose sensitive, dynamic, and extremely voluminous samples.

Abstract:Optical sectioning imaging with high spatial resolution deep inside scattering samples such as mammalian brain is of great interest in biological study. Conventional two-photon microscopy deteriorates in focus when light scattering increases. Here we develop an optical sectioning enhanced two-photon technique which incorporates structured illumination into line-scanning spatial-temporal focusing microscopy (LTSIM), and generate patterned illumination via laser intensity modulation synchronized with scanning. LTSIM brings scattering background elimination and in-focus contrast enhancement, and realizes nearly 2-fold increase in spatial resolution to ∼208 nm laterally and ∼0.94 µm axially. In addition, the intensity modulated line-scanning implementation of LTSIM enables fast and flexible generation of structured illumination, permitting adjustable spatial frequency profiles to optimize image contrast. The highly qualified optical sectioning ability of our system is demonstrated on samples including tissue phantom, C. elegans and mouse brain at depths over hundreds of microns.

Abstract:Ptychography is a coherent diffractive imaging method that can achieve diffraction-limited resolution. A fly-scan mode in ptychography can mitigate time costs comparing to traditional step-scan processes. However, expanding fly-scan step size may lead to the failure of traditional phase retrieval algorithm. Here, the method we adopt differs from the multi-mode method that has become popular at X-ray synchrotrons in that it models each diffraction pattern as a sum of shifted object patches, rather than the incoherent sum of a number of modes. This methodology is extended to the standard ePIE algorithm called Multi-object ePIE (Mo-ePIE), and simulation and experimental results demonstrate its effectiveness in handling large step size fly-scan, achieving reconstructions with up to 25 maximum fly-scan pixels. Furthermore, the reintegration with multi-mode probe methods can address potential issues of system decoherence, further enhancing the quality of reconstruction. This algorithm exhibits substantial potential in accelerating ptychography experiments, offering a promising solution for high-speed applications.
