Abstract:Superresolution images reconstructed from single-molecule localizations can reveal cellular structures close to the macromolecular scale and are now being used routinely in many biomedical research applications. However, because of their coordinate-based representation, a widely applicable and unified analysis platform that can extract a quantitative description and biophysical parameters from these images is yet to be established. Here, we propose a conceptual framework for correlation analysis of coordinate-based superresolution images using distance histograms. We demonstrate the application of this concept in multiple scenarios, including image alignment, tracking of diffusing molecules, as well as for quantification of colocalization, showing its superior performance over existing approaches.

In the quantitative analysis of localization-based super-resolution images, there still lacks a generalized coordinate-based correlation analysis framework to take fully advantage of the super-resolution information. We show a coordinate-based correlation analysis framework for localization-based super-resolution microscopy. This framework is highly general and flexible in that it can be easily extended to model the effect of localization uncertainty, to the time domain and other distance definitions, enabling it to be adapted for a wide range of applications. Our work will greatly benefit the quantitative interpretation of super-resolution images and thus the biological application of super-resolution microscopy.

Abstract:Aberration theory is a fundamental understanding of the optical aberrations and remains the best way to guide optical system design. The nodal aberration theory, which can be used to describe the aberration fields of freeform imaging systems, is limited by the small field of view (FOV) of the imaging system. In this paper, we propose a method to predict the induced aberration of Fringe Zernike terms with field-dependent footprints. The footprint of each field point is calculated in its corresponding local tangent plane of the optical surface; therefore, a more accurate prediction of the induced aberrations of Fringe Zernike terms can be achieved. Both the FOV and highly tilted architecture of freeform imaging systems are considered when calculating the footprints. Two examples are presented to verify the effectiveness of the proposed method, which we believe can provide good guidance for the design of freeform imaging systems with a relatively large FOV.
Methods to calibrate and scale axial distances in confocal microscopy as a function of refractive index

Abstract:Accurate distance measurement in 3D confocal microscopy is important for quantitative analysis, volume visualization and image restoration. However, axial distances can be distorted by both the point spread function and by a refractive-index mismatch between the sample and immersion liquid, which are difficult to separate. Additionally, accurate calibration of the axial distances in confocal microscopy remains cumbersome, although several high-end methods exist. In this paper we present two methods to calibrate axial distances in 3D confocal microscopy that are both accurate and easily implemented. With these methods, we measured axial scaling factors as a function of refractive-index mismatch for high-aperture confocal microscopy imaging. We found that our scaling factors are almost completely linearly dependent on refractive index and that they were in good agreement with theoretical predictions that take the full vectorial properties of light into account. There was however a strong deviation with the theoretical predictions using (high-angle) geometrical optics, which predict much lower scaling factors. As an illustration, we measured the point-spread-function of a point-scanning confocal microscope and showed that an index-matched, micron-sized spherical object is still significantly elongated due to this PSF, which confirms that single micron-sized spheres are not well suited to determine accurate axial calibration nor axial scaling.

Abstract:In atomic force microscopy (AFM), it is difficult to maintain samples in a perfect horizontal position on the piezoelectric stage of an AFM to obtain accurate measurement of surface features and to enhance the visual effect of topographic images. Correction of the tilted image therefore requires the use of an appropriate 3 x 3 transformation matrix which will transform the coordinates to simultaneously correct the tilt in both the x-and y-axes due to the three-dimensional nature of AFM images. In this study, application of transformation matrix in three-dimensions for the simultaneous correction of image tilts in both the x-and y-axes by the method of coordinate transformation in three-dimensions is presented. Application of the matrix in simultaneously correcting tilts in the x-and y-axes of an AFM image is implemented by simulating an image assuming there are tilts in both the x-and y-axes. Results of features measurement after transforming the coordinates with the matrix show the efficacy of the matrix. This will conveniently replace the line-by-line analysis done to remove tilts in AFM, which has been the practice long before now. It also has the advantage of correcting images by simultaneously removing tilts in both the x-and y-axes as a veritable replacement of having to separately correcting tilts in images. Abstract:A theoretical model of digital inline holography system reveals that the local focus metric curves (FMCs) of different parts of an irregular micro-object present spatial shift in the depth direction which is resulted from the depth shift. Thus, the 3D morphology of an irregular micro-object can be accurately measured using the cross correlation of the local FMCs. This method retrieves the 3D depth information directly, avoiding the uncertainty inherited from the depth position determination. Typical 3D morphology measurements, including the 3D boundary lines of tilted carbon fibers and irregular coal particles, and the 3D swimming gesture of a live Caenorhabdities elegans, are presented.

Abstract:Cephalometric analysis is an important tool for orthodontic diagnosis. At present, most cephalometric analysis is performed with the help of image processing techniques. Hence, the resolution between millimeter and pixel is needed with high accuracy. In cephalometric analysis, a scale is placed in front of patient's head when taking the radiograph. This study aims to develop an algorithm to recognize the scale in cephalogram, locate the scale mark and calculate the pixel-millimeter-ratio. First, a ROI is detected and cropped based on regression tree voting. Second, an algorithm is employed in ROI to detect the corner points of the scale and rotate the scale to perfectly vertical direction. Finally, a pixel tracing algorithm is employed to locate the first and the last scale mark in order to calculate the pixel length of the calibration. A novel method is proposed to adaptively assign the size and orientation of the image patches described by the SIFT vectors to ensure invariance of scale and rotation of images. The algorithm is robust to interference including tags, stickers and stain. A dataset consisting 163 cephalograms is tested and the algorithm performs a 100% Success Detection Rate within the precision range of 1.0mm.

Abstract:The ellipsoid factor (EF) is a method for the local determination of the rod- or plate-like nature of porous or spongy continua. EF at a point within a 3D structure is defined as the difference in axis ratios of the greatest ellipsoid that fits inside the structure and that contains the point of interest, and ranges from -1 for strongly oblate (discus-shaped) ellipsoids, to +1 for strongly prolate (javelin-shaped) ellipsoids. For an ellipsoid with axes a ≤ b ≤ c, EF = a/b - b/c. Here, EF is demonstrated in a Java plugin, "Ellipsoid Factor" for ImageJ, distributed in the BoneJ plugin collection. Ellipsoid Factor utilizes an ellipsoid optimization algorithm, which assumes that maximal ellipsoids are centered on the medial axis, then dilates, rotates, and translates slightly each ellipsoid until it cannot increase in volume any further. EF successfully identifies rods, plates, and intermediate structures within trabecular bone, and summarizes the distribution of geometries with an overall EF mean and SD, EF histogram, and Flinn diagram displaying a/b versus b/c. EF is released to the community for testing, use, and improvement.

Abstract:In this paper, we describe how 3D metric measurements can be determined from a single uncalibrated image, when only minimal geometric information are available in the image. The minimal information just is orthogonal vanishing points. Given such limited information, we show that the length ratios on different orthogonal directions can be directly computed. The exciting discovery of the method seems to oppose common senses: Usually, in the calibration process, all edge-lengths of cuboid are known, in this paper, cuboid edge-lengths are unknown but its edge-lengths ratios can be recovered from image. 3D metric measurements can be directly computed from the image using our linear method.

Abstract:In volume fluorescence microscopy, refractive index matching is essential to minimize aberrations. There are however, common imaging scenarios, where a refractive index mismatch (RIM) between immersion and sample medium cannot be avoided. This RIM leads to an axial deformation in the acquired image data. Over the years, different axial scaling factors have been proposed to correct for this deformation. While some reports have suggested a axial deformation, so far none of the scaling theories has accounted for a depth-dependent, non-linear scaling. Here, we derive an analytical theory based on determining the leading constructive interference band in the objective lens pupil under RIM. We then use this to calculate a depth-dependent re-scaling factor as a function of the numerical aperture (NA), the refractive indices and , and the wavelength . We compare our theoretical results with wave-optics calculations and experimental results obtained using a novel measurement scheme for different values of NA and RIM. As a benchmark, we recorded multiple datasets in different RIM conditions, and corrected these using our depth-dependent axial scaling theory. Finally, we present an online web applet that visualizes the depth-dependent axial re-scaling for specific optical setups. In addition, we provide software which will help microscopists to correctly re-scale the axial dimension in their imaging data when working under RIM.

Abstract:Abstract 3D Single molecule localization microscopy relies on fitting of the individual molecules with a point spread function (PSF) model. The reconstructed images often show local squeezing or expansion in z. A common cause are depth-induced aberrations in conjunction with an imperfect PSF model calibrated from beads on a coverslip, resulting in a mismatch between measured PSF and real PSF. Here, we developed a strategy for accurate z-localization in which we use the imperfect PSF model for fitting, determine the fitting errors and correct for them in a post-processing step. We present an open-source software tool and a simple experimental calibration procedure that allow retrieving accurate z-positions in any PSF engineering approach or fitting modality, even at large imaging depths.

Abstract:In this paper we address the problem of matching two images with two different resolutions: a high-resolution image and a low-resolution one. The difference in resolution between the two images is not known and without loss of generality one of the images is assumed to be the high-resolution one. On the premise that changes in resolution act as a smoothing equivalent to changes in scale, a scale-space representation of the high-resolution image is produced. Hence the one-to-one classical image matching paradigm becomes one-to-many because the low-resolution image is compared with all the scale-space representations of the high-resolution one. Key to the success of such a process is the proper representation of the features to be matched in scale-space. We show how to represent and extract interest points at variable scales and we devise a method allowing the comparison of two images at two different resolutions. The method comprises the use of photometric- and rotation-invariant descriptors, a geometric model mapping the high-resolution image onto a low-resolution image region, and an image matching strategy based on local constraints and on the robust estimation of this geometric model. Extensive experiments show that our matching method can be used for scale changes up to a factor of 6.

Abstract:X-ray microscopy using computed tomography (CT) is an excellent three-dimensional imaging instrument. Three-dimensional X-ray microscopy (3DXRM) is a nondestructive imaging technique used to inspect internal and external structures in units of submicrometers or less. The 3DXRM, although attractive, is mostly used as an observation instrument and is limited as a measurement system in quantitative evaluation and quality control. Calibration is required for use in measurement systems such as coordinate measurement systems, and specific standard samples and evaluation procedures are needed. The certified values of the standard samples must ideally be traceable to the International System of Units (SI). In the 3DXRM measurement system, line structures (LSs) are fabricated as prototype standard samples to conduct magnification calibration. In this study, we evaluated the LS intervals using calibrated cross-sectional scanning electron microscopy (SEM). A comparison of the evaluation results between SEM and 3DXRM for the LS intervals provided the magnification calibration factor for 3DXRM and validated the LSs, whereby the interval methods and feasibility of constructing an SI traceability system were evaluated using the calibrated SEM. Consequently, a magnification calibration factor of 1.01 was obtained for 3DXRM based on the intervals of the LSs evaluated by SEM. A possible route for realizing SI-traceable magnification calibration of 3DXRM has been presented.

Abstract:This paper research the effect of scale using in reconstruction of industry close-range photogrammetry. The two major factor of scale using, deviation of scale reconstruction and calibration, are analyzed. Based on the analysis, the equation of deviation in scale using is obtained and verified by the experiment. According to this equation, some requests of scale using to improve the reconstruction accuracy are studied, and a new scale using method, close scale model, is proposed. Using close scale model, it can be reduced the effect of scale using deviation in reconstruction, the accuracy of industrial close-range photogrammetry is improved.

Abstract:Based on stereomicroscope and three-dimensional (3D) digital image correlation (DIC) method, a non-contact measurement technique is presented to measure the 3D shape and deformation data on miniature specimens and the corresponding microscopic measurement system is developed. A pair of cameras is mounted on a binocular stereo light microscope to acquire pairing micrographs from two different optical paths of a specimen surface spraying with speckle pattern. Considering complex optical paths and high magnification, an accurate equivalent relative calibration method, combining a priori warping functions, is proposed to correct image distortions and optimize the intrinsic and extrinsic parameters of stereomicroscope. Then, a fast one-dimensional synchronous stereo matching method, based on the DIC method and image rectification technique, is proposed to search for discontinuous corresponding points in the pairing micrographs. Finally, the 3D shape is reconstructed from the corresponding points, while the temporal micrographs acquired before and after deformation are employed to determine the full-field deformation. The effectiveness and accuracy of the presented microscale measurement technique are verified by a series of experiments.
Estimating True Symmetry In Scale-Space

Abstract:The scale dependency of symmetry is often neglected in transforms designed to identify symmetry. In a single scale transform coarse scale symmetries are inappropriately perturbed by detailed variations in the boundary description. Multi-scale methods for computing symmetry as a function of scale overcome these problems. The result of applying such transforms to a 2-D grey-level image is a 3-D "image" in which the ridges are axes of symmetry. In existing algorithms for computing the multi-scale medial axis, such as HMAT and the credit attribution methods, a single boundary can produce evidence of symmetry leading to the generation of "spurious" symmetries. The voting scheme of the HMAT and the credit attribution algorithm emphasise symmetry in terms of boundary position only. We describe an algorithm in which mutual support (concordance) from symmetric boundaries is required to identify axes of symmetry. This algorithm combines evidence from the position and the relative strength of boundaries to identify true symmetry and avoid spurious responses. This Concordance-based Medial Axis Transform (CMAT) operates over scale and provides a description that is much closer to natural notions of symmetry. We demonstrate the performance of the CMAT algorithm with test figures used by other authors, and medical images that are relatively complex in structure and have edges not clearly defined. The CMAT algorithm is computationally less complex, and provides a better correspondence between symmetry and scale.
Accurate Distances Measures and Machine Learning of the Texture-Property Relation for Crystallographic Textures Represented by One-Point Statistics

Abstract:The crystallographic texture of metallic materials is a key microstructural feature that is responsible for the anisotropic behavior, e.g., important in forming operations. In materials science, crystallographic texture is commonly described by the orientation distribution function, which is defined as the probability density function of the orientations of the monocrystal grains conforming a polycrystalline material. For representing the orientation distribution function, there are several approaches such as using generalized spherical harmonics, orientation histograms, and pole figure images . Measuring distances between crystallographic textures is essential for any task that requires assessing texture similarities, e.g. to guide forming processes. Therefore, we introduce novel distance measures based on (i) the Earth Movers Distance that takes into account local distance information encoded in histogram-based texture representations and (ii) a distance measure based on pole figure images. For this purpose, we evaluate and compare existing distance measures for selected use-cases. The present study gives insights into advantages and drawbacks of using certain texture representations and distance measures with emphasis on applications in materials design and optimal process control.

Abstract:Three-dimensional modeling of scene or object requires registration of multiple range scans, which are obtained by range sensor from different viewpoints. An approach is proposed for scaling registration of multiview range scans via motion averaging. First, it presents a method to estimate overlap percentages of all scan pairs involved in multiview registration. Then, a variant of iterative closest point algorithm is presented to calculate relative motions (scaling transformations) for these scan pairs, which contain high overlap percentages. Subsequently, the proposed motion averaging algorithm can transform these relative motions into global motions of multiview registration. In addition, it also introduces the parallel computation to increase the efficiency of multiview registration. Furthermore, it presents the error criterion for accuracy evaluation of multiview registration result, which can make it easy to compare results of different multiview registration approaches. Experimental results carried out with public available datasets demonstrate its superiority over related approaches. (C) 2016 SPIE and IS&T

Abstract:For small internal measurement requirement, effects of some parameter in the system, such as the detector pinhole size, the detector position, the numerical aperture and the amplification of the lens used and stray light, on the axial resolution were analysed. It is pointed that the effective detector pinhole size should less than 2.5, the precision micro-displacement system should be used to make detector accurately fix position, the property of the axial deflection can be used to make differential confocal scanning microscopy, the large numerical aperture and the large amplification of the lens used will help to increase the axial resolution of the system, and the signal-to-noise ratio of the system can be improved by using polarized light.
Assessment of Submillimeter Precision via Structure from Motion Technique in Close-Range Capture Environments

Abstract:Creating 3D models through the Structure from Motion technique is a recognized, efficient, cost-effective structural monitoring strategy. This technique is applied in several engineering fields, particularly for creating models of large structures from photographs taken a few tens of meters away. However, discussions about its usability and the procedures for conducting laboratory analysis, such as structural tests, are rarely addressed. This study investigates the potential of the SfM method to create submillimeter-quality models for structural tests, with short-distance captures. A series of experiments was carried out, with photographic captures at a 1-meter distance, using different quality settings: camera calibration model, Scale Bars dispersion, overlapping rates, and the use of vertical and oblique images. Employing a calibration model with images taken over a test board and a set of Scale Bars (SB) appropriately distributed over the test area, an overlap rate of 80 percent, and the integration of vertical and oblique images, RMSE values of approximately 0.1 mm were obtained. This result indicates the potential application of the technique for 3D modeling with submillimeter positional quality, as required for structural tests in laboratory environments.
