Abstract:This paper studies a stylized model of local interaction where agents choose from an ever increasing set of vertically ranked actions, e.g. technologies. The driving forces of the model are infrequent upward shifts (``updates''), followed by a rapid process of local imitation (``diffusion''). Our main focus is on the regularities displayed by the long-run distribution of diffusion waves and their implication on the performance of the system. By integrating analytical techniques and numerical simulations, we come to the following two main conclusions. (1) If dis-coordination costs are sufficiently high, the system behaves critically, in the sense customarily used in physics. (2) The performance of the system is optimal at the frontier of the critical region. Heuristically, this may be interpreted as an indication that (performance-sensitive) evolutionary forces induce the system to be placed ``at the edge of order and chaos''

Abstract:Heterarchical structure is important for understanding robustness and evolvability in a wide variety of levels of biological systems. Although many studies emphasize the heterarchical nature of biological systems, only a few computational representations of heterarchy have been created thus far. We propose here the time-state-scale re-entrant form to address the self-referential property derived from setting heterarchical structure. In this paper, we apply the time-state-scale re-entrant form to abstract self-referential modeling for a functional manifestation of biological network presented by [Tsuda, I., Tadaki, K., 1997. A logic-based dynamical theory for a genesis of biological threshold. BioSystems 42, 45-64]. The numerical results of this system show different intermittent phase transitions and power-law distribution of time spent in activating functional manifestation. The Hierarchically separated time-scales obtained from spectrum analysis imply that the reactions at different levels simultaneously appear in a dynamical system. The results verify the mutual inter-relationship between heterarchical structure in biological systems and the self-referential property of computational heterarchical systems.

Abstract:We present a nonequilibrium statistical mechanics description of rank abundance relations (RAR) in random community models of ecology. Specifically, we study a multispecies replicator system with quenched random interaction matrices. We here consider symmetric interactions as well as asymmetric and antisymmetric cases. RARs are obtained analytically via a generating functional analysis, describing fixed-point states of the system in terms of a small set of order parameters, and in dependence on the symmetry or otherwise of interactions and on the productivity of the community. Our work is an extension of Tokita [Phys. Rev. Lett. 93, 178102 (2004)], where the case of symmetric interactions was considered within an equilibrium setup. The species abundance distribution in our model come out as truncated normal distributions or transformations thereof and, in some case, are similar to left-skewed distributions observed in ecology. We also discuss the interaction structure of the resulting food-web of stable species at stationarity, cases of heterogeneous cooperation pressures as well as effects of finite system size and of higher-order interactions.

Abstract:In nature self-organized systems as flock of birds, school of fishes or herd of sheeps have to deal with the presence of external agents such as predators or leaders which modify their internal dynamic. Such situations take into account a large number of individuals with their own social behavior which interact with a few number of other individuals acting as external point source forces. Starting from the microscopic description we derive the kinetic model through a mean-field limit and finally the macroscopic system through a suitable hydrodynamic limit.

Abstract:We study a process of pattern formation for a generic model of species anchored to the nodes of a network where local reactions take place, and that experience non-reciprocal long-range interactions, encoded by the network directed links. By assuming the system to exhibit a stable homogeneous equilibrium whenever only local interactions are considered, we prove that such equilibrium can turn unstable once suitable non-reciprocal long-range interactions are allowed for. Stated differently we propose sufficient conditions allowing for patterns to emerge using a non-symmetric coupling, while initial perturbations about the homogenous equilibrium fade away assuming reciprocal coupling. The instability, precursor of the emerging spatio-temporal patterns, can be traced back, via a linear stability analysis, to the complex spectrum of an interaction non-symmetric Laplace operator. Taken together, our results pave the way for the understanding of the many and heterogeneous patterns of complexity found in ecological, chemical or physical systems composed by interacting parts, once no diffusion takes place.

Abstract:Emergence of hierarchies is investigated by Monte Carlo simulation in a timid society where all individuals are pacifist. The self-organization of hierarchies is shown to occur in two steps as the population is increased, i.e. there are three states, one egalitarian and two hierarchical states; the transition from the egalitarian to the first hierarchical state is continuous and the transition from the first hierarchical state to the second one is discontinuous. In the first hierarchical society, all individuals belong to either middle class or losers and no winners appear. In the second hierarchical society, many winners emerge and the population of the middle class is reduced. The hierarchy in the second hierarchical society is stronger than the hierarchy in a no-preference society studied by Bonabeau et al. [Physica A 217 (1995) 373].
Active pattern formation emergent from single-species nonreciprocity

Abstract:Nonreciprocal forces violating Newton's third law are common in a plethora of nonequilibrium situations ranging from predator-prey systems to the swarming of birds and effective colloidal interactions under flow. While many recent studies have focused on two species with nonreciprocal coupling, much less is examined for the basic single-component system breaking the actio and reactio equality of force within the same species. Here, we systematically derive the fundamental field theory of single-species nonreciprocal interactions from microscopic dynamics, leading to a generic framework termed Active Model N (N denoting nonreciprocity). We explore the rich dynamics of pattern formation in this intrinsic nonreciprocal system and the emergence of self-traveling states with persistent variation and flowing of active branched patterns. One particular new characteristic pattern is an interwoven self-knitting "yarn" structure with a unique feature of simultaneous development of micro- and bulk phase separations. The growth dynamics of a "ball-of-wool" active droplet towards these self-knitted yarn or branched states exhibits a crossover between different scaling behaviors. The mechanism underlying this distinct class of active phase separation is attributed to the interplay between force nonreciprocity and competition. Our predictions can be applied to various biological and artificial active matter systems controlled by single-species nonreciprocity.

Nonlocal cooperative behaviour, psychological effects, and collective decision-making: an exemplification with predator-prey models

Abstract:In bio-social models, cooperative behaviour has evolved as an adaptive strategy, playing multi-functional roles. One of such roles in populations is to increase the success of survival and reproduction of individuals and their families or social groups. Moreover, collective decision-making in cooperative behaviour is an aspect that is used to study the dynamic behaviour of individuals within a social group. In this paper, we have focused on population dynamics by considering a predator-prey model as our main exemplification, where the generalist predator has adopted a cooperative hunting strategy while consuming their prey. In particular, we have analyzed the dynamic nature of the system when a nonlocal term is introduced in the cooperation. First, the Turing instability condition has been studied for the local model around the coexisting steady-state, followed by the Turing and non-Turing patterns in the presence of the nonlocal interaction term. This work is also concerned with the existence of travelling wave solutions for predator-prey interaction with the nonlocal cooperative hunting strategy. Such solutions are reported for local as well as for nonlocal models. We have characterized the invading speed of the predator with the help of the minimal wave speed of travelling wave solutions connecting the predator-free state to the co-existence state. The travelling waves are found to be non-monotonic in this system. The formation of wave trains has been demonstrated for an extended range of nonlocal interactions. Finally, the importance of psychological effects in shaping the dynamics of nonlocal collective behaviour is demonstrated with several representative examples.

Multiscale Structure in Eco-Evolutionary Dynamics

Abstract:In a complex system, the individual components are neither so tightly coupled or correlated that they can all be treated as a single unit, nor so uncorrelated that they can be approximated as independent entities. Instead, patterns of interdependency lead to structure at multiple scales of organization. Evolution excels at producing such complex structures. In turn, the existence of these complex interrelationships within a biological system affects the evolutionary dynamics of that system. I present a mathematical formalism for multiscale structure, grounded in information theory, which makes these intuitions quantitative, and I show how dynamics defined in terms of population genetics or evolutionary game theory can lead to multiscale organization. For complex systems, "more is different," and I address this from several perspectives. Spatial host--consumer models demonstrate the importance of the structures which can arise due to dynamical pattern formation. Evolutionary game theory reveals the novel effects which can result from multiplayer games, nonlinear payoffs and ecological stochasticity. Replicator dynamics in an environment with mesoscale structure relates to generalized conditionalization rules in probability theory. The idea of natural selection "acting at multiple levels" has been mathematized in a variety of ways, not all of which are equivalent. We will face down the confusion, using the experience developed over the course of this thesis to clarify the situation.

Spatial self-organization in hybrid models of multicellular adhesion

Abstract:Spatial self-organization emerges in distributed systems exhibiting local interactions when nonlinearities and the appropriate propagation of signals are at work. These kinds of phenomena can be modeled with different frameworks, typically cellular automata or reaction-diffusion systems. A different class of dynamical processes involves the correlated movement of agents over space, which can be mediated through chemotactic movement or minimization of cell-cell interaction energy. A classic example of the latter is given by the formation of spatially segregated assemblies when cells display differential adhesion. Here we consider a new class of dynamical models, involving cell adhesion among two stochastically exchangeable cell states as a minimal model capable of exhibiting well-defined, ordered spatial patterns. Our results suggest that a whole space of pattern-forming rules is hosted by the combination of physical differential adhesion and the value of probabilities modulating cell phenotypic switching, showing that Turing-like patterns can be obtained without resorting to reaction-diffusion processes. If the model is expanded allowing cells to proliferate and die in an environment where diffusible nutrient and toxic waste are at play, different phases are observed, characterized by regularly spaced patterns. The analysis of the parameter space reveals that certain phases reach higher population levels than other modes of organization. A detailed exploration of the mean-field theory is also presented. Finally we let populations of cells with different adhesion matrices compete for reproduction, showing that, in our model, structural organization can improve the fitness of a given cell population. The implications of these results for ecological and evolutionary models of pattern formation and the emergence of multicellularity are outlined.

Abstract:Formalizing self reproduction in dynamical hierarchies is one of the important problems in Artificial Life (AL) studies. We study, in this paper, an inductively defined algebraic framework for self reproduction on macroscopic organizational levels under dynamical system setting for simulated AL models and explore some existential results. Starting with defining self reproduction for atomic entities we define self reproduction with possible mutations on higher organizational levels in terms of hierarchical sets and the corresponding inductively defined `meta' - reactions. We introduce constraints to distinguish a collection of entities from genuine cases of emergent organizational structures.

Abstract:While the role of local interactions in nonequilibrium phase transitions is well studied, a fundamental understanding of the effects of long-range interactions is lacking. We study the critical dynamics of reproducing agents subject to autochemotactic interactions and limited resources. A renormalization group analysis reveals distinct scaling regimes for fast (attractive or repulsive) interactions; for slow signal transduction, the dynamics is dominated by a diffusive fixed point. Furthermore, we present a correction to the Keller-Segel nonlinearity emerging close to the extinction threshold and a novel nonlinear mechanism that stabilizes the continuous transition against the emergence of a characteristic length scale due to a chemotactic collapse.

Abstract:We introduce a simple model which shows non-trivial self organized critical properties. The model describes a system of interacting units, modelled by Polya urns, subject to perturbations and which occasionally break down. Three equivalent formulations - stochastic, quenched and deterministic - are shown to reproduce the same dynamics. Among the novel features of the model are a non-homogeneous stationary state, the presence of a non-stationary critical phase and non-trivial exponents even in mean field. We discuss simple interpretations in term of biological evolution and earthquake dynamics and we report on extensive numerical simulations in dimensions $d=1,2$ as well as in the random neighbors limit.

Abstract:Pattern formation in biological aggregations is a topic of great interest, due to the complex spatial structure of various aggregations of cells/bacteria/animals that can be observed in nature. While many such aggregations look similar at the macroscopic level, they might differ in their microscopic spatial structure. However, the complexity of the non-linear and sometimes non-local interactions among individuals inside these aggregations makes it difficult to investigate these spatial structures. In this study, we investigate numerically the transitions between different spatial patterns of animal aggregations with various symmetries (even, odd or no symmetry) that characterise the microscopic distribution of individuals inside these aggregations. To this end, we construct a bifurcation diagram starting with perturbations of spatially homogeneous solutions with low, medium, and high amplitudes. For perturbations with low amplitudes, the bifurcating structures show transitions among even-symmetric, odd-symmetric, and non-symmetric solutions. For perturbations with large amplitudes, there are wide parameter regions with non-convergent solutions, characterised by oscillatory transitions between different relatively similar solutions. These numerical results emphasize: (i) the effect of nonlinear and non-local interactions on the microscopically different symmetric/non-symmetric structures of macroscopically similar ecological aggregations; (ii) the difficulty of developing continuation algorithms for this class of non-local models.

Abstract:We propose a simple model of network co-evolution in a game-dynamical system of interacting agents that play repeated games with their neighbors, and adapt their behaviors and network links based on the outcome of those games. The adaptation is achieved through a simple reinforcement learning scheme. We show that the collective evolution of such a system can be described by appropriately defined replicator dynamics equations. In particular, we suggest an appropriate factorization of the agents' strategies that results in a coupled system of equations characterizing the evolution of both strategies and network structure, and illustrate the framework on two simple examples.

Abstract:We study self-programming in recurrent neural networks where both neurons (the `processors') and synaptic interactions (`the programme') evolve in time simultaneously, according to specific coupled stochastic equations. The interactions are divided into a hierarchy of $L$ groups with adiabatically separated and monotonically increasing time-scales, representing sub-routines of the system programme of decreasing volatility. We solve this model in equilibrium, assuming ergodicity at every level, and find as our replica-symmetric solution a formalism with a structure similar but not identical to Parisi's $L$-step replica symmetry breaking scheme. Apart from differences in details of the equations (due to the fact that here interactions, rather than spins, are grouped into clusters with different time-scales), in the present model the block sizes $m_i$ of the emerging ultrametric solution are not restricted to the interval $[0,1]$, but are independent control parameters, defined in terms of the noise strengths of the various levels in the hierarchy, which can take any value in $[0,\infty\ket$. This is shown to lead to extremely rich phase diagrams, with an abundance of first-order transitions especially when the level of stochasticity in the interaction dynamics is chosen to be low.

Self-organization of primitive metabolic cycles due to non-reciprocal interactions

Abstract:We study analytically and numerically a model metabolic cycle composed of an arbitrary number of species of catalytically active particles. Each species converts a substrate into a product, the latter being used as the substrate by the next species in the cycle. Through a combination of catalytic activity and chemotactic mobility, the active particles develop effective non-reciprocal interactions with particles belonging to neighbouring species in the cycle. We find that such model metabolic cycles are able to self-organize through a macroscopic instability, with a strong dependence on the number of species they incorporate. The parity of that number has a key influence: cycles containing an even number of species are able to minimize repulsion between their component particles by aggregating all even-numbered species in one cluster, and all odd-numbered species in another. Such a grouping is not possible if the cycle contains an odd number of species, which can lead to oscillatory steady states in the case of chasing interactions.

Abstract:Predator-prey models describe biological phenomena of pursuit-evasion interaction. And this interaction exists widely in the world for the necessary energy supplement of species. In this paper, we have investigated a ratio-dependent spatially extended food chain model. Based on the bifurcation analysis (Hopf and Turing), we give the spatial pattern formation via numerical simulation, that is, the evolution process of the system near the coexistence equilibrium point (u(2)(*),v(2)(*),w(2)(*)), and find that the model dynamics exhibits complex pattern replication. For fixed parameters, on increasing the control parameter.. 1, the sequence "holes -> holes-stripe mixtures -> stripes -> spots-stripe mixtures -> spots" pattern is observed. And in the case of pure Hopf instability, the model exhibits chaotic wave pattern replication. Furthermore, we consider the pattern formation in the case of which the top predator is extinct, that is, the evolution process of the system near the equilibrium point (U-2(*),V-1(*),0), and find that the model dynamics exhibits stripes-spots pattern replication. Our results show that reaction-diffusion model is an appropriate tool for investigating fundamental mechanism of complex spatiotemporal dynamics. It will be useful for studying the dynamic complexity of ecosystems.
On the relationship between cyclic and hierarchical three-species predator-prey systems and the two-species Lotka-Volterra model

Abstract:We aim to clarify the relationship between interacting three-species models and the two-species Lotka-Volterra (LV) model. We utilize mean-field theory and Monte Carlo simulations on two-dimensional square lattices to explore the temporal evolution characteristics of two different interacting three-species predator-prey systems: (1) a cyclic rock-paper-scissors (RPS) model with conserved total particle number but strongly asymmetric reaction rates that lets the system evolve towards one corner of configuration space; (2) a hierarchical food chain where an additional intermediate species is inserted between the predator and prey in the LV model. For model variant (1), we demonstrate that the evolutionary properties of both minority species in the steady state of this stochastic spatial three-species corner RPS model are well approximated by the LV system, with its emerging characteristic features of localized population clustering, persistent oscillatory dynamics, correlated spatio-temporal patterns, and fitness enhancement through quenched spatial disorder in the predation rates. In contrast, we could not identify any regime where the hierarchical model (2) would reduce to the two-species LV system. In the presence of pair exchange processes, the system remains essentially well-mixed, and we generally find the Monte Carlo simulation results for the spatially extended model (2) to be consistent with the predictions from the corresponding mean-field rate equations. If spreading occurs only through nearest-neighbor hopping, small population clusters emerge; yet the requirement of an intermediate species cluster obviously disrupts spatio-temporal correlations between predator and prey, and correspondingly eliminates many of the intriguing fluctuation phenomena that characterize the stochastic spatial LV system.

Abstract:We investigate the self-organization of point-particles with short-range interactions modeled via simple 1D and 2D Hubbard-like models. We show how various properties emerge such as, boson-like ordering leading to topological structures in real space, via the clustering of the particles at discrete energy levels, which can be analyzed using a network/graph mathematical language. We calculate analytically the number of clusters, the correlations between them and topological numbers like the Euler characteristic, deriving different organizational schemes and entanglement entropy scaling laws. All calculations are performed for an arbitrary number of particles N and energy of the system E. Our results demonstrate how orders with diverse topological/geometric and entanglement features, emerge in strongly interacting many-body systems, that follow minimal microscopic interaction rules.
