Abstract:We study the coupled-top model with three large spins located on a triangle. Depending on the coupling strength, there exist three phases: disordered paramagnetic phase, ferromagnetic phase, and frustrated antiferromagnetic phase, which can be distinguished by the mean-field approach. The paramagnetic-ferromagnetic phase transition is accompanied by the breaking of the global $Z_2$ symmetry, whereas the paramagnetic-antiferromagnetic phase transition is accompanied by the breaking of both the global $Z_2$ symmetry and the translational symmetry. Exact analytical results of higher-order quantum effects beyond the mean-field contribution, such as the excitation energy, quantum fluctuation, and von Neumann entropy, can be achieved by the Holstein-Primakoff transformation and symplectic transformation in the thermodynamic limit. Near the quantum critical point, the energy gap closes, along with the divergence of the quantum fluctuation in certain quadrature and von Neumann entropy. Particular attention should be paid to the antiferromagnetic phase, where geometric frustration takes effect. The critical behaviors in the antiferromagnetic phase are quite different from those in the paramagnetic and ferromagnetic phases, which highlight the importance of geometric frustration. The triangular coupled-top model provides a simple and feasible platform to study the quantum phase transition and the novel critical behaviors induced by geometric frustration.
Topological methods for exploring low-density states in biomolecular folding pathways

Abstract:Characterization of transient intermediate or transition states is crucial for the description of biomolecular folding pathways, which is, however, difficult in both experiments and computer simulations. Such transient states are typically of low population in simulation samples. Even for simple systems such as RNA hairpins, recently there are mounting debates over the existence of multiple intermediate states. In this paper, we develop a computational approach to explore the relatively low populated transition or intermediate states in biomolecular folding pathways, based on a topological data analysis tool, MAPPER, with simulation data from large-scale distributed computing. The method is inspired by the classical Morse theory in mathematics which characterizes the topology of high-dimensional shapes via some functional level sets. In this paper we exploit a conditional density filter which enables us to focus on the structures on pathways, followed by clustering analysis on its level sets, which helps separate low populated intermediates from high populated folded/unfolded structures. A successful application of this method is given on a motivating example, a RNA hairpin with GCAA tetraloop, where we are able to provide structural evidence from computer simulations on the multiple intermediate states and exhibit different pictures about unfolding and refolding pathways. The method is effective in dealing with high degree of heterogeneity in distribution, capturing structural features in multiple pathways, and being less sensitive to the distance metric than nonlinear dimensionality reduction or geometric embedding methods. The methodology described in this paper admits various implementations or extensions to incorporate more information and adapt to different settings, which thus provides a systematic tool to explore the low-density intermediate states in complex biomolecular folding systems.

Abstract:Significance Quantitative understanding of how coupled binding and folding occurs for intrinsically disordered molecular recognition element (MoRE) critical for function is still challenging. By developing an integrated approach, we provided physical quantification of folding and binding energy landscapes of a MoRE at atomistic level. Our predictions are in remarkable agreements with the experiments, and lead to the recognition mechanism via conformational selection, followed by induced folding. We provided an explanation for the underlying connections among “downhill folding,” “molten globule,” and “intrinsic disorder.” We proposed a “kinetic divide-and-conquer” mechanism to understand the high specificity without high affinity in intrinsic disordered protein binding.

Abstract:Intrinsically disordered proteins (IDPs) exert their functions by binding to partner proteins via a complex process that includes coupled folding and binding. Because inhibiting the binding of the IDP p53 to its partner MDM2 has become a promising strategy for the design of anticancer drugs, we carried out metadynamics simulations to study the coupled folding and binding process linking the IDP p53 to MDM2 in atomic detail. Using bias-exchange metadynamics (BE-MetaD) and infrequent metadynamics (InMetaD), we estimated the binding free energy, the unbinding rate, and the binding rate. By analyzing the stable intermediates, we uncovered the role non-native interactions played in the p53-MDM2 binding/unbinding process. We used a three-state model to describe the whole binding/unbinding process and to obtain the corresponding rate constants. Our work shows that the binding of p53 favors an induced-fit mechanism which proceeds in a stepwise fashion. Our results can be helpful for gaining an in-depth understanding of the coupled folding and binding process needed for the design of MDM2 inhibitors.
Folding Rate Optimization Promotes Frustrated Interactions in Entangled Protein Structures

Abstract:Many native structures of proteins accomodate complex topological motifs such as knots, lassos, and other geometrical entanglements. How proteins can fold quickly even in the presence of such topological obstacles is a debated question in structural biology. Recently, the hypothesis that energetic frustration might be a mechanism to avoid topological frustration has been put forward based on the empirical observation that loops involved in entanglements are stabilized by weak interactions between amino-acids at their extrema. To verify this idea, we use a toy lattice model for the folding of proteins into two almost identical structures, one entangled and one not. As expected, the folding time is longer when random sequences folds into the entangled structure. This holds also under an evolutionary pressure simulated by optimizing the folding time. It turns out that optmized protein sequences in the entangled structure are in fact characterized by frustrated interactions at the closures of entangled loops. This phenomenon is much less enhanced in the control case where the entanglement is not present. Our findings, which are in agreement with experimental observations, corroborate the idea that an evolutionary pressure shapes the folding funnel to avoid topological and kinetic traps.

Abstract:Allosteric proteins are featured by energetic degeneracy of two (or more) functionally relevant conformations, therefore their energy landscapes are often locally frustrated. How such frustration affects the protein folding/binding dynamics is not well understood. Here, by using molecular simulations we study the consequences of local frustration in the dimerization dynamics of allosteric proteins based on a homodimer protein S100A12. Despite of the structural symmetry of the two EF-hand motifs in the three-dimensional structures, the S100A12 homodimer shows allosteric behaviors and local frustration only in half of its structural elements, i.e., the C-terminal EF-hand. We showed that such spatially asymmetric location of frustration leads to asymmetric dimerization pathways, in which the dimerization is dominantly initiated by the interchain binding of the minimally frustrated N-terminal EF-hands, achieving optimal balance between the requirements of rapid conformational switching and interchain assembling to the energy landscapes. We also showed that the local frustration, as represented by the double-basin topography of the energy landscape, gives rise to multiple cross-linked dimerization pathways, in which the dimerization is coupled with the allosteric motions of the C-terminal EF-hands. Binding of metal ions tends to reshape the energy landscape and modulate the dimerization pathways. In addition, by employing the frustratometer method, we showed that the highly frustrated residue-pairs in the C-terminal EF-hand are partially unfolded during the conformational transitions of the native homodimer, leading to lowing of free energy barrier. Our results revealed tight interplay between the local frustration of the energy landscape and the dimerization dynamics for allosteric proteins.

Abstract:Non-trivial topology in a two-dimensional frustrated spin system with the Dzyaloshinskii-Moriya (DM) interaction was investigated by Monto Carlo simulations. At finite temperatures, thermally driven topology was discovered and was found to be dominant at low magnetic field. This topological charge has a quadratic relation with the DM interaction and linear realtions with the external magnetic field or the uniaxial magnetic anisotropy. We also proposed a real frustrated system, the Mn-Bi mono-layer film with exceedingly large DM interaction, to enable thermally driven topology. Other topological non-trivial phases in high magnetic field region were also discussed in this real system.

Abstract:Atomic force microscopy experiments found that GB1, a typical two-state model protein used for study of folding and unfolding dynamics, can sustain forces of more than 100 pN, but its response to low forces still remains unclear. Using ultrastable magnetic tweezers, we discovered that GB1 has an unexpected nonmonotonic force-dependent unfolding rate at 5-160 pN, from which a free energy landscape with two main barriers and a hidden intermediate state was constructed. A model combining two separate models by Dudko et al. with two pathways between the native state and this intermediate state is proposed to rebuild the unfolding dynamics over the full experimental force range. One candidate of this transient intermediate state is the theoretically proposed molten globule state with a loosely collapsed conformation, which might exist universally in the folding and unfolding processes of two-state proteins.

Abstract:How RNA sequences fold to specific tertiary structures is one of the key problems for understanding their dynamics and functions. Here, we study the folding process of an H-type RNA pseudoknot by performing a large-scale all-atom MD simulation and bias-exchange metadynamics. The folding free energy landscapes are obtained and several folding intermediates are identified. It is suggested that the folding occurs via multiple mechanisms, including a step-wise mechanism starting either from the first helix or the second, and a cooperative mechanism with both helices forming simultaneously. Despite of the multiple mechanism nature, the ensemble folding kinetics estimated from a Markov state model is single-exponential. It is also found that the correlation between folding and binding of metal ions is significant, and the bound ions mediate long-range interactions in the intermediate structures. Non-native interactions are found to be dominant in the unfolded state and also present in some intermediates, possibly hinder the folding process of the RNA.

Abstract:Landau theory's implicit assumption that microscopic details cannot affect the system's phases has been challenged only recently in systems such as antiferromagnetic quantum spin chains with periodic boundary conditions, where topological frustration can be induced. In this work, we show that the latter modifies the zero temperature phase diagram of the XY chain in a transverse magnetic field by inducing new quantum phase transitions. In doing so, we come across the first case of second order boundary quantum phase transition characterized by a quartic dispersion relation. Our analytical results are supported by numerical investigations and lay the foundation for understanding the phase diagram of this frustrated model.

Abstract:Using Monte Carlo simulations, we have studied the folding dynamics and thermodynamics of geometrically constrained lattice protein model chains. The constraints are realized by fixing one or both terminals of the chains. By comparing the results with that of the free-end chains, we find that the folding behaviours of the end-constrained chains are not completely similar to that of the free-end chains. Both kinds of constraints on the chain ends affect the folding dynamics of the chains: i.e., the folding rate, but not the thermodynamics. The thermodynamic behaviour of the one-end-fixed chains shows less difference from that of the free-end chains, while the thermodynamic behaviour of the two-end-fixed chains has obvious difference from that of the free-end chains. The origin of these differences comes from the differences of the ergodicity of the chains in the conformational space.
Understanding Protein Folding Cooperativity Based on Topological Consideration

Abstract:The folding cooperativity is an important issue of protein folding dynamics. Since the native topology plays a significant role in determining the folding behavior of proteins, we believe that it also has close relationship with the folding cooperativity. In the present work, we perform simulations on proteins Naf-BBL, QNND-BBL, CI2, and SH3 with the Gō model and compare their different folding behaviors. By analyzing the weak cooperative folding of protein Naf-BBL in detail, we found that the folding of Naf-BBL shows relatively weak thermodynamic coupling between residues, and such weak coupling is found mainly between the nonlocal native contacts. This finding complements our understandings on the source of barrierless folding of Naf-BBL and promotes us to analyze the topological origins of the poor thermodynamic coupling of Naf-BBL. Then, we further extend our analysis to other two-state and multistate proteins. Based on the considerations of the thermodynamic coupling and kinetic coupling, we conclude that the fraction of scattered native contacts, the difference in loop entropy of contacts, and the long range relative contact order are the major topological factors that influence the folding cooperativity. The combination of these three tertiary structural features shows significant correlations with the folding types of proteins. Moreover, we also discuss the topological factors related to downhill folding. Finally, the generic role of tertiary structure in determining the folding cooperativity is summarized.

DiffTopo: Fold exploration using coarse grained protein topology representations

Abstract:A major challenge in the field of computational de novo protein design is the exploration of uncharted areas within protein structural space, i.e., generating “designable” protein structures that nature has not explored. However, the large degrees of freedom of protein structural backbones complicate the sampling process during protein design. In this work, we propose a new coarse grained protein structure representation method DiffTopo - an E(3) Equivariant 3D conditional diffusion model, which greatly increases the sampling efficiency. Combined with the RFdiffusion framework, novel protein folds can be generated rapidly, allowing for efficient exploration of the designable topology space. This opens up possibilities to solve the problem of generating new folds as well to functionalize de novo proteins through motif scaffolding, where functional or enzymatic sites can be introduced into novel protein frameworks.

Abstract:We study the folding thermodynamics and kinetics of the Pin1 WW domain, a three- stranded beta- sheet protein, by using all- atom ( except nonpolar hydrogens) discontinuous molecular dynamics simulations at various temperatures with a G (o) over bar model. The protein exhibits a two-state folding kinetics near the folding transition temperature. A good agreement between our simulations and the experimental measurements by the Gruebele group has been found, and the simulation sheds new insights into the structure of transition state, which is hard to be straightforwardly captured in experiments. The simulation also reveals that the folding pathways at approximately the transition temperature and at low temperatures are much different, and an intermediate state at a low temperature is predicted. The transition state of this small b- protein at its folding transition temperature has a well-established hairpin 1 made of beta 1 and beta 2 strands while its low-temperature kinetic intermediate has a formed hairpin 2 composed of beta 2 and beta 3 strands. Theoretical results are compared with other simulation results as well as available experimental data. This study confirms that specific side-chain packing in an all- atom G (o) over bar model can yield a reasonable prediction of specific folding kinetics for a given protein. Different folding behaviors at different temperatures are interpreted in terms of the interplay of entropy and enthalpy in folding process.
Itinerant Quantum Critical Point with Frustration and a Non-Fermi Liquid

Abstract:Employing the self-learning quantum Monte Carlo algorithm, we investigate the frustrated transverse-field triangle-lattice Ising model coupled to a Fermi surface. Without fermions, the spin degrees of freedom undergoes a second-order quantum phase transition between paramagnetic and clock-ordered phases. This quantum critical point (QCP) has an emergent U(1) symmetry and thus belongs to the (2+1)D XY universality class. In the presence of fermions, spin fluctuations introduce effective interactions among fermions and distort the bare Fermi surface towards an interacting one with hot spots and Fermi pockets. Near the QCP, non-Fermi-liquid behavior are observed at the hot spots, and the QCP is rendered into a different universality with Hertz-Millis type exponents. The detailed properties of this QCP and possibly related experimental systems are also discussed.

Abstract:We study the scaling properties of forced folding of thin materials of different geometry. The scaling relations implying the topological crossovers from the folding of threedimensional plates to the folding of two-dimensional sheets, and further to the packing of one-dimensional strings, are derived for elastic and plastic manifolds. These topological crossovers in the folding of plastic manifolds were observed in experiments with predominantly plastic aluminum strips of different geometry. Elasto-plastic materials, such as paper sheets during the (fast) folding under increasing confinement force, are expected to obey the scaling force-diameter relation derived for elastic manifolds. However, in experiments with paper strips of different geometry, we observed the crossover from packing of one-dimensional strings to folding two dimensional sheets only, because the fractal dimension of the set of folded elasto-plastic sheets is the thickness dependent due to the strain relaxation after a confinement force is withdrawn.

Abstract:How knotted proteins fold has remained controversial since the identification of deeply knotted proteins nearly two decades ago. Both computational and experimental approaches have been used to investigate protein knot formation. Motivated by the computer simulations of Bölinger et al. [Bölinger D, et al. (2010) PLoS Comput Biol 6:e1000731] for the folding of the [Formula: see text]-knotted α-haloacid dehalogenase (DehI) protein, we introduce a topological description of knot folding that could describe pathways for the formation of all currently known protein knot types and predicts knot types that might be identified in the future. We analyze fingerprint data from crystal structures of protein knots as evidence that particular protein knots may fold according to specific pathways from our theory. Our results confirm Taylor's twisted hairpin theory of knot folding for the [Formula: see text]-knotted proteins and the [Formula: see text]-knotted ketol-acid reductoisomerases and present alternative folding mechanisms for the [Formula: see text]-knotted phytochromes and the [Formula: see text]- and [Formula: see text]-knotted proteins.

Here, we review such developments by paying particular attention to the complementarity of experimental and computational studies. Key open issues that could be tackled with either or both approaches are finally pointed out.

Abstract:An increasing number of proteins are found to contain a knot in their polypeptide chain. Although some studies have looked into the folding mechanism of knotted proteins, why and how these complex topologies form are still far from being fully answered. Moreover, no experimental information about how the knot moves during the protein-folding process is available. Herein, by combining single-molecule fluorescence resonance energy transfer (smFRET) experiments with molecular dynamics (MD) simulations, we performed a detailed study to characterize the knot in the denatured state of TrmD, a knotted tRNA (guanosine-1) methyltransferase from Escherichia coli, as a model system. We found that the knot still existed in the unfolded state of TrmD, consistent with the results for two other knotted proteins, YibK and YbeA. More interestingly, both smFRET experiments and MD simulations revealed that the knot slid towards the C-terminal during the unfolding process, which could be explained by the relatively strong interactions between the beta-sheet core at the N terminal of the native knot region. The size of the knot in the unfolded state is not larger than that in the native state. In addition, the knot slid in a "downhill" mode with simultaneous chain collapse in the denatured state.
