Abstract:Abstract A little over 50 years ago, Sydney Brenner had the foresight to develop the nematode (round worm) Caenorhabditis elegans as a genetic model for understanding questions of developmental biology and neurobiology. Over time, research on C. elegans has expanded to explore a wealth of diverse areas in modern biology including studies of the basic functions and interactions of eukaryotic cells, host–parasite interactions, and evolution. C. elegans has also become an important organism in which to study processes that go awry in human diseases. This primer introduces the organism and the many features that make it an outstanding experimental system, including its small size, rapid life cycle, transparency, and well-annotated genome. We survey the basic anatomical features, common technical approaches, and important discoveries in C. elegans research. Key to studying C. elegans has been the ability to address biological problems genetically, using both forward and reverse genetics, both at the level of the entire organism and at the level of the single, identified cell. These possibilities make C. elegans useful not only in research laboratories, but also in the classroom where it can be used to excite students who actually can see what is happening inside live cells and tissues.

Abstract:Animals have evolved to seek, select, and exploit food sources in their environment. Collectively termed foraging, these ubiquitous behaviors are necessary for animal survival. As a foundation for understanding foraging, behavioral ecologists established early theoretical and mathematical frameworks which have been subsequently refined and supported by field and laboratory studies of foraging animals. These simple models sought to explain how animals decide which strategies to employ when locating food, what food items to consume, and when to explore the environment for new food sources. These foraging decisions involve integration of prior experience with multimodal sensory information about the animal's current environment and internal state. We suggest that the nematode Caenorhabditis elegans is well-suited for a high-resolution analysis of complex goal-oriented behaviors such as foraging. We focus our discussion on behavioral studies highlighting C. elegans foraging on bacteria and summarize what is known about the underlying neuronal and molecular pathways. Broadly, we suggest that this simple model system can provide a mechanistic understanding of decision-making and present additional avenues for advancing our understanding of complex behavioral processes.

Abstract:Just like electrical engineers understand how microprocessors execute programs in terms of how transistor currents are affected by their inputs, neuroscientists want to understand behavior production in terms of how neuronal outputs are affected by their inputs and internal states. This dependency of neuronal outputs on inputs can be described by a state-dependent input-output (IO)-function. However, to reliably identify these IO-functions, we need to perturb each input and combinations of inputs while observing all the outputs. Here, we argue that such completeness is possible in C. elegans; a complete description that goes all the way from the activity of every neuron to predict behavior. The established and growing toolkit of optophysiology can non-invasively capture and control every neuron's activity and scale to countless experiments. The information from many such experiments can be pooled while capturing the inter-individual variability because neuronal identity and function are largely conserved across individuals. Just like electrical engineers use transistor IO-functions to simulate program execution, we argue that neuronal IO-functions could be used to simulate the impressive breadth of brain states and behaviors of C. elegans.

Glia in Invertebrate Models: Insights from Caenorhabditis elegans

Abstract:Glial cells modulate brain development, function, and health across all bilaterian animals, and studies in the past two decades have made rapid strides to uncover the underlying molecular mechanisms of glial functions. The nervous system of the invertebrate genetic model Caenorhabditis elegans (C. elegans) has small cell numbers with invariant lineages, mapped connectome, easy genetic manipulation, and a short lifespan, and the animal is also optically transparent. These characteristics are revealing C. elegans to be a powerful experimental platform for studying glial biology. This chapter discusses studies in C. elegans that add to our understanding of how glia modulate adult neural functions, and thereby animal behaviors, as well as emerging evidence of their roles as autonomous sensory cells. The rapid molecular and cellular advancements in understanding C. elegans glia in recent years underscore the utility of this model in studies of glial biology. We conclude with a perspective on future research avenues for C. elegans glia that may readily contribute molecular mechanistic insights into glial functions in the nervous system.

Current Protocols Essential Laboratory Techniques

Abstract:Since its introduction as a laboratory organism 50 years ago, the nematode worm Caenorhabditis elegans has become one of the most widely used and versatile models for nearly all aspects of biological and genomic research. Many experiments in C. elegans begin with the generation and analysis of mutants that affect a specific biological process, so genetic techniques are the foundation of worm research. Many different aspects of biology are being studied in C. elegans, and three different recent Nobel Prizes have recognized six researchers working with worms. In addition, C. elegans was the first multicellular organism to have its genome sequenced, so many of the standard genomic methods have also been pioneered in C. elegans. In fact, many novel techniques and ideas are initially tested in C. elegans because of its versatility as a research organism. It is also appropriate for introducing undergraduate students to research, and some of its strengths and challenges for this purpose are discussed. © 2019 by John Wiley & Sons, Inc.

Abstract:A quantitative understanding of how sensory signals are transformed into motor outputs places useful constraints on brain function and helps reveal the brain's underlying computations. We investigate how the nematode C. elegans responds to time-varying mechanosensory signals using a high-throughput optogenetic assay and automated behavior quantification. In the prevailing picture of the touch circuit, the animal's behavior is determined by which neurons are stimulated and by the stimulus amplitude. In contrast, we find that the behavioral response is tuned to temporal properties of mechanosensory signals, like its integral and derivative, that extend over many seconds. Mechanosensory signals, even in the same neurons, can be tailored to elicit different behavioral responses. Moreover, we find that the animal's response also depends on its behavioral context. Most dramatically, the animal ignores all tested mechanosensory stimuli during turns. Finally, we present a linear-nonlinear model that predicts the animal's behavioral response to stimulus.

Abstract:The emerging field of optogenetics allows for optical activation or inhibition of neurons and other tissue in the nervous system. In 2005 optogenetic proteins were expressed in the nematode C. elegans for the first time. Since then, C. elegans has served as a powerful platform upon which to conduct optogenetic investigations of synaptic function, circuit dynamics and the neuronal basis of behavior. The C. elegans nervous system, consisting of 302 neurons, whose connectivity and morphology has been mapped completely, drives a rich repertoire of behaviors that are quantifiable by video microscopy. This model organism's compact nervous system, quantifiable behavior, genetic tractability and optical accessibility make it especially amenable to optogenetic interrogation. Channelrhodopsin-2 (ChR2), halorhodopsin (NpHR/Halo) and other common optogenetic proteins have all been expressed in C. elegans. Moreover recent advances leveraging molecular genetics and patterned light illumination have now made it possible to target photoactivation and inhibition to single cells and to do so in worms as they behave freely. Here we describe techniques and methods for optogenetic manipulation in C. elegans. We review recent work using optogenetics and C. elegans for neuroscience investigations at the level of synapses, circuits and behavior.
Searching for collective behavior in a small brain

Abstract:In large neuronal networks, it is believed that functions emerge through the collective behavior of many interconnected neurons. Recently, the development of experimental techniques that allow simultaneous recording of calcium concentration from a large fraction of all neurons in Caenorhabditis elegans - a nematode with 302 neurons - creates the opportunity to ask if such emergence is universal, reaching down to even the smallest brains. Here, we measure the activity of 50+ neurons in C. elegans, and analyze the data by building the maximum entropy model that matches the mean activity and pairwise correlations among these neurons. To capture the graded nature of the cells' responses, we assign each cell multiple states. These models, which are equivalent to a family of Potts glasses, successfully predict higher statistical structure in the network. In addition, these models exhibit signatures of collective behavior: the state of single cells can be predicted from the state of the rest of the network; the network, despite being sparse in a way similar to the structural connectome, distributes its response globally when locally perturbed; the distribution over network states has multiple local maxima, as in models for memory; and the parameters that describe the real network are close to a critical surface in this family of models.

Abstract:The transparent nematode Caenorhabditis elegans, with its anatomically well-defined nervous system comprising 302 neurons that regulate quantifiable behaviors, is an ideal model system for the development and application of optogenetic methods. Optogenetically modified neurons can be acutely excited or inhibited by light and the effects on a distinct behavior observed. Special lighting systems allow the manipulation of several nerve cells that act as “nodes” of small neural circuits, with different colors of light, so as to control different optogenetic tools independently and simultaneously. In addition, genetically encoded optical sensors for neuronal activity make it possible to draw conclusions even when the optogenetic intervention causes no obvious behavioral change. The stimulation of quantifiable behaviors permits the analysis of the function of genes necessary in the corresponding neuron for the encoding or amplification of the primary signal. Finally, following optogenetic stimulation, the function of chemical synapses and their proteins can also be analyzed by electrophysiology or electron microscopy.
A Connectome-Based Digital Twin Caenorhabditis elegans Capable of Intelligent Sensorimotor Behavior

Abstract:Despite possessing a simple nervous system, the Caenorhabditis elegans exhibits remarkably intelligent behavior. However, the underlying mechanisms involved in sensory processing and decision making, which contribute to locomotion behaviors, remain unclear. In order to investigate the coordinated function of neurons in achieving chemotaxis behavior, we have developed a digital twin of the C. elegans that combines a connectome-based neural network model with a realistic digital worm body. Through training the digital worm using offline chemotaxis behavioral data generated with a PID controller, we have successfully replicated faithful sinusoidal crawling and intelligent chemotaxis behavior, similar to real worms. By ablating individual neurons, we have examined their roles in modulating or contributing to the regulation of behavior. Our findings highlight the critical involvement of 119 neurons in sinusoidal crawling, including B-type, A-type, D-type, and PDB motor neurons, as well as AVB and AVA interneurons, which was experimentally demonstrated. We have also predicted the involvement of DD04 and DD05 neurons and the lack of relevance of DD02 and DD03 neurons in crawling, which have been confirmed through experimentation. Additionally, head motor neurons, sublateral motor neurons, layer 1 interneurons, and layer 1 and layer 5 sensory neurons are expected to play a role in crawling. In summary, we present a novel methodological framework that enables the establishment of an animal model capable of closed-loop control, faithfully replicating realistic animal behavior. This framework holds potential for examining the neural mechanisms of behaviors in other species.

From modes to movement in the behavior of C. elegans

Abstract:Organisms move through the world by changing their shape, and here we explore the mapping from shape space to movements in the nematode C. elegans as it crawls on a planar agar surface. We characterize the statistics of the trajectories through the correlation functions of the orientation angular velocity, orientation angle and the mean-squared displacement, and we find that the loss of orientational memory has significant contributions from both abrupt, large amplitude turning events and the continuous dynamics between these events. Further, we demonstrate long-time persistence of orientational memory in the intervals between abrupt turns. Building on recent work demonstrating that C. elegans movements are restricted to a low-dimensional shape space, we construct a map from the dynamics in this shape space to the trajectory of the worm along the agar. We use this connection to illustrate that changes in the continuous dynamics reveal subtle differences in movement strategy that occur among mutants defective in two classes of dopamine receptors.

Abstract:The behavior of an organism is profoundly influenced by the complex interplay between its brain, body, and environment. Existing data-driven models focusing on either the brain or the body-environment separately. A model that integrates these two components is yet to be developed. Here, we present MetaWorm, an integrative data-driven model of a widely studied organism, C. elegans . This model consists of two sub-models: the brain model and the body & environment model. The brain model was built by multi-compartment models with realistic morphology, connectome, and neural population dynamics based on experimental data. Simultaneously, the body & environment model employed a lifelike body and a 3D physical environment, facilitating easy behavior quantification. Through the closed-loop interaction between two sub-models, MetaWorm faithfully reproduced the realistic zigzag movement towards attractors observed in C. elegans . Notably, MetaWorm is the first model to achieve seamless integration of detailed brain, body, and environment simulations, enabling unprecedented insights into the intricate relationships between neural structures, neural activities, and behaviors. Leveraging this model, we investigated the impact of neural system structure on both neural activities and behaviors. Abstract:Decades of research using the nematode C. elegans , a tractable genetic model with a simple nervous system, have produced seminal discoveries that have contributed to our understanding of fundamental biological processes in development, physiology, and aging. In particular, due to its invariant cell lineage development, the hermaphrodite C. elegans nervous system consists of exactly 302 neurons and over 7000 synapses that coordinate its movement and a plethora of behaviors [ 1 , 2 ]. The knowledge of the full C. elegans connectome allows us to understand the behavioral circuitry from the sensory level to the motor output level. However, behaviors are also understood at the evolutionary level as adaptations in a specific ecological environment that increases reproductive fitness of the animal. While establishing standard laboratory culture conditions that are easy to maintain and amenable to observation was a critical step in establishing C. elegans as one of the major model organisms [ 3 ], it has limited our imagination in understanding the relevance of the discoveries in relation to the animals' natural ecology. Research in the last decade or so has shed light on many aspects of the natural habitat and ecology of C. elegans , leading to studies that revealed the ecological significance of previously studied behaviors, such as odor- and pheromone-related behaviors, and behaviors exhibited by dauer stage worms [ 4–9 ].

Abstract:Rapid advances in genetics, genomics, and imaging have given insight into the molecular and cellular basis of behaviour in a variety of model organisms with unprecedented detail and scope. It is increasingly routine to isolate behavioural mutants, clone and characterise mutant genes, and discern the molecular and neural basis for a behavioural phenotype. Conversely, reverse genetic approaches have made it possible to straightforwardly identify genes of interest in whole-genome sequences and generate mutants that can be subjected to phenotypic analysis. In this latter approach, it is the phenotyping that presents the major bottleneck; when it comes to connecting phenotype to genotype in freely behaving animals, analysis of behaviour itself remains superficial and time consuming. However, many proof-of-principle studies of automated behavioural analysis over the last decade have poised the field on the verge of exciting developments that promise to begin closing this gap. In the broadest sense, our goal in this chapter is to explore what we can learn about the genes involved in neural function by carefully observing behaviour. This approach is rooted in model organism genetics but shares ideas with ethology and neuroscience, as well as computer vision and bioinformatics. After introducing C. elegans as a model, we will survey the research that has led to the current state of the art in worm behavioural phenotyping and present current research that is transforming our approach to behavioural genetics.

A new computational method for a model of C. elegans biomechanics: Insights into elasticity and locomotion performance

Abstract:An organism's ability to move freely is a fundamental behaviour in the animal kingdom. To understand animal locomotion requires a characterisation of the material properties, as well as the biomechanics and physiology. We present a biomechanical model of C. elegans locomotion together with a novel finite element method. We formulate our model as a nonlinear initial-boundary value problem which allows the study of the dynamics of arbitrary body shapes, undulation gaits and the link between the animal's material properties and its performance across a range of environments. Our model replicates behaviours across a wide range of environments. It makes strong predictions on the viable range of the worm's Young's modulus and suggests that animals can control speed via the known mechanism of gait modulation that is observed across different media.

Abstract:ABSTRACT The global burden of neurodegenerative diseases underscores the urgent need for innovative strategies to define new drug targets and disease-modifying factors. The nematode Caenorhabditis elegans has served as the experimental subject for multiple transformative discoveries that have redefined our understanding of biology for ∼60 years. More recently, the considerable attributes of C. elegans have been applied to neurodegenerative diseases, including amyotrophic lateral sclerosis, Alzheimer's disease, Parkinson's disease and Huntington's disease. Transgenic nematodes with genes encoding normal and disease variants of proteins at the single- or multi-copy level under neuronal-specific promoters limits expression to select neuronal subtypes. The anatomical transparency of C. elegans affords the use of co-expressed fluorescent proteins to follow the progression of neurodegeneration as the animals age. Significantly, a completely defined connectome facilitates detailed understanding of the impact of neurodegeneration on organismal health and offers a unique capacity to accurately link cell death with behavioral dysfunction or phenotypic variation in vivo. Moreover, chemical treatments, as well as forward and reverse genetic screening, hasten the identification of modifiers that alter neurodegeneration. When combined, these chemical-genetic analyses establish critical threshold states to enhance or reduce cellular stress for dissecting associated pathways. Furthermore, C. elegans can rapidly reveal whether lifespan or healthspan factor into neurodegenerative processes. Here, we outline the methodologies employed to investigate neurodegeneration in C. elegans and highlight numerous studies that exemplify its utility as a pre-clinical intermediary to expedite and inform mammalian translational research.

Discovering sparse control strategies in C. elegans

Abstract:Biological circuits such as neural or gene regulation networks use internal states to map sensory input to an adaptive repertoire of behavior. Characterizing this mapping is a major challenge for systems biology, and though experiments that probe internal states are developing rapidly, organismal complexity presents a fundamental obstacle given the many possible ways internal states could map to behavior. Using C. elegans as an example, we propose a protocol for systematic perturbation of neural states that limits experimental complexity but still characterizes collective aspects of the neural-behavioral map. We consider experimentally motivated small perturbations -- ones that are most likely to preserve natural dynamics and are closer to internal control mechanisms -- to neural states and their impact on collective neural behavior. Then, we connect such perturbations to the local information geometry of collective statistics, which can be fully characterized using pairwise perturbations. Applying the protocol to a minimal model of C. elegans neural activity, we find that collective neural statistics are most sensitive to a few principal perturbative modes. Dominant eigenvalues decay initially as a power law, unveiling a hierarchy that arises from variation in individual neural activity and pairwise interactions. Highest-ranking modes tend to be dominated by a few, "pivotal" neurons that account for most of the system's sensitivity, suggesting a sparse mechanism for control of collective behavior.

Abstract:Neuropeptides are abundant signaling molecules that control neuronal activity and behavior in all animals. Owing in part to its well-defined and compact nervous system, Caenorhabditis elegans has been one of the primary model organisms used to investigate how neuropeptide signaling networks are organized and how these neurochemicals regulate behavior. We here review recent work that has expanded our understanding of the neuropeptidergic signaling network in C. elegans by mapping the evolutionary conservation, the molecular expression, the receptor–ligand interactions, and the system-wide organization of neuropeptide pathways in the C. elegans nervous system. We also describe general insights into neuropeptidergic circuit motifs and the spatiotemporal range of peptidergic transmission that have emerged from in vivo studies on neuropeptide signaling. With efforts ongoing to chart peptide signaling networks in other organisms, the C. elegans neuropeptidergic connectome can serve as a prototype to further understand the organization and the signaling dynamics of these networks at organismal level.
