Abstract:The structural and functional heterogeneity of cells is exemplified by their polarity, the presence of lipid rafts and caveolae in the plasma membrane, the uneven distribution of receptors on the cell membrane, compartmentalization of messenger molecules and tethering effects of scaffolding molecules, the existence of distinct microcompartments and microdomains within the cell, and of molecules that bind or associate with the cytoskeletal proteins, tubulin and actin. These features imply that the major determinants of cell function, the protein molecules, are assembled in microdomains and interact with each other in distinct locations and at precise concentrations. The issues of protein localization and quantitation in cells are thus of fundamental importance in cell biology.Information on the localization and quantity profiles of proteins in a cell at a given time, together with data from single-molecule studies, will lead to a better understanding of cell functioning. It is proposed that a new term, precision cell biology, should be coined for this kind of cell biology. However, direct demonstration of the spatial relationships between interacting proteins and accurate determination of the quantities of interacting protein molecules in live cells are not easy, and convenient and efficient methods are lacking. Although recent improvements in technologies, such as super-resolution fluorescence microscopy and high-pressure cryoelectron microscopy have greatly facilitated progress in this direction, further studies are needed to satisfy the requirements.
Determination of Pseudocontact Shifts of Low-Populated Excited States by NMR Chemical Exchange Saturation Transfer

Abstract:Despite the critical roles of excited states in protein functions, they remain intractable for most structural studies because of their notably low populations. Chemical shifts for "invisible" states in slow exchange with the ground state are intuitively observed using nuclear magnetic resonance (NMR) chemical exchange saturation transfer (CEST) experiments. Here, we present a CEST NMR spectroscopy study for the observation of protein pseudocontact shifts (PCSs) of excited states, which carry valuable angular and distance information about these states. We first validate this approach, dubbed PCS-CEST, in the slow-exchange system of Abp1p SH3-Ark1p labeled with lanthanide ions, where the PCSs of the minor states resemble those of the holo-form ground state as expected. We further demonstrate that pre-existing folding transitional conformations of an FF domain exhibit remarkably lower PCS values than the ground state, which suggests that the low-populated ensemble is unfolded or largely unfolded. A higher resolution of PCSs of the minor states is achieved using our 1D selective CEST experiments. Thus, PCS-CEST provides an exquisite structural probe into the minor but functionally essential excited states.
Probing Single Pair Protein-Protein Interaction in Live Cells by BiFC-PALM

Abstract:It is essential to image dynamics of interacting protein pairs, but often comes across difficulties following a single pair in a crowded cell, due to the fluorescent background from other pairs nearby, in addition to that from non-paired proteins which are also fluorescently labeled. FRET is a powerful approach to study protein-protein interactions. Nonetheless, given the limited FRET efficiency, it is difficult to observe fast motion of interacting pairs in a short time scale. Here we present a new method named BiFC-PALM utilizing a split mEos3.2, to achieve super-resolution imaging as well as dynamics of single protein pairs in live cells. By fusing the mEos3.2 fragments to an interacting pair MreB-EF-Tu, we observed the detailed distribution of the interacting parts in Escherichia coli with a lateral resolution of ∼25nm, and tracked the movement of single interacting pair with a 20ms time resolution. The molecule pair trajectories revealed two types of movement modes: one is relative immobile while the other is fast diffusing with diffusion coefficient 0.5um2/s. The two modes are further proved to be involved in cell wall synthesis and cell shape maintenance. In summary, BiFC-PALM promises a valuable method to study protein-protein interaction with high specificity and spatial-temporal resolution in live cells.

Abstract:Molecular interactions in live cells play an important role in both cellular functions and drug discovery. Current methods for measuring binding kinetics involve extracting the membrane protein and labeling, while the in situ quantification of molecular interaction with surface plasmon resonance (SPR) imaging mainly worked with fixed cells due to the micro-motion related noises of live cells. Here, an optical imaging method is presented to measure the molecular interaction with live red blood cells by tracking the nanometer membrane fluctuations. The membrane fluctuation dynamics are measured by tracking the membrane displacement during glycoprotein interaction. The data are analyzed with a thermodynamic model to determine the elastic properties of the cell observing reduced membrane fluctuations under fixatives, indicating cell fixations affect membrane mechanical properties. The binding kinetics of glycoprotein to several lectins are obtained by tracking the membrane fluctuation amplitude changes on single live cells. The binding kinetics and strength of different lectins are quite different, indicating the glycoproteins expression heterogeneity in single cells. It is anticipated that the method will contribute to the understanding of mechanisms of cell interaction and communication, and have potential applications in the mechanical assessment of cancer or other diseases at the single-cell level, and screening of membrane protein targeting drugs.

Abstract:The fold and conformation of proteins are key to successful cellular function, but all techniques for protein structure determination are performed in an artificial environment with highly purified proteins. While protein conformations have been solved to atomic resolution and modern protein structure prediction tools rapidly generate near accurate models of proteins, there is an unmet need to uncover the conformations of proteins in living cells. Here, we describe Covalent Protein Painting (CPP), a simple and fast method to infer structural information on protein conformation in cells with a quantitative protein footprinting technology. CPP monitors the conformational landscape of the 3D proteome in cells with high sensitivity and throughput. A key advantage of CPP is its' ability to quantitatively compare the 3D proteomes between different experimental conditions and to discover significant changes in the protein conformations. We detail how to perform a successful CPP experiment, the factors to consider before performing the experiment, and how to interpret the results.

Abstract:Protein phase separation plays a very important role in many biological processes and is closely related to the occurrence and development of some serious diseases. So far, fluorescent imaging method and fluorescence correlation spectroscopy (FCS) are frequently used to study the phase separation behavior of proteins. Due to the wide size distribution of protein condensates in phase separation from nano-scale to micron-scale in solution and living cells, it is difficult for the fluorescence imaging method and conventional FCS results to fully reflect the real state of protein phase separation in the solution due to low spatio-temporal resolution of conventional fluorescent imaging method and limited detection area of FCS. Here, we proposed a novel method for studying the protein phase separation process by objective scanning-based fluorescence cross-correlation spectroscopy (Scan-FCCS). In this study, using CRDBP protein as a model, CRDBP proteins were respectively fused with fluorescent proteins (EGFP and mCherry). We firstly compared conventional FCS and Scan-FCS methods for characterizing the CRDBP protein phase separation behaviors and found that the reproducibility of Scan-FCS is significantly improved by scanning mode. We studied the self-fusion process of mCherry-CRDBP and EGFP-CRDBP, and observed that the phase change concentration of CRDBP was 25 nM and the fusion of mCherry-CRDBP and EGFP-CRDBP at 500 nM was completed within 70 min. We studied the effects of salt concentration and molecular crowding agent on the phase separation of CRDBP, and found that salt can prevent the self-fusion of CRDBP and molecular crowding agent can improve the self-fusion of CRDBP. Furthermore, we found the recruitment behavior of CRDBP to β-catenin proteins and studied their recruitment dynamics. Compared to the conventional FCS, Scan-FCCS can significantly improve the reproducibility of measurements duo to the dramatic increase of detection zone, and more importantly, this method can provide the information about self-fusion and recruitment dynamics in protein phase separation.

Abstract:Diffusion of proteins on length scales of their own diameter in highly concentrated solutions is essential for understanding the cellular machinery of living cells, but its experimental characterization remains a challenge. While X-ray photon correlation spectroscopy (XPCS) is currently the only technique that in principle allows for a measurement of long-time collective diffusion on these length scales for such systems, its application to protein solutions is seriously hampered by radiation damage caused by the highly intense X-ray beams required for such experiments. Here we apply an experimental design and an analysis strategy that allow us to successfully use XPCS experiments in order to measure collective long-time cage relaxation in highly crowded solutions of the eye lens protein {\alpha}-crystallin close to and beyond dynamical arrest. We also address the problem of radiation-induced damage in such experiments. We demonstrate that radiation effects depend both on the total dose as well as the dose rate of the absorbed radiation, and discuss possible processes and mechanism responsible for the observed radiation effects as well as their consequences for future applications of XPCS in biological systems.

Abstract:Secretory proteins constitute a biologically crucial subset of proteins for regulation of some pathological and physiological processes, and they have become very important biomarkers in clinical diagnosis and therapeutic targets. So far, secretory protein functions and mechanisms have not been fully understood due to methodological limitations in detection of low-abundance proteins against medium background. Here, we propose a strategy to determine secretory protein from living cells in situ using fluorescence correlation spectroscopy (FCS). In this study, the recombinant protein Fam20C with SNAP-tag was used as a model protein, and O-6-benzylguanine (BG) derivatives bearing fluorescent dye as probes. We synthesized three fluorescent probes and investigated their fluorescent properties and diffusion behaviors in solution, and found the probe BG-Bodipy-561 more suitable for in situ labeling of Fam20C. We confirmed the specific binding of the probe to the target protein by combining FCS and in-gel fluorescence scanning methods. We studied the effects of some factors of the secretory Fam20C, and found that RNA interference significantly inhibited the synthesis of secretory fused Fam20C, and myriocin had no significant effect on the expression of secretory Fam20C, which indirectly illustrated that sphingolipid signaling can regulate the Fam20C activity. We believe that FCS is a very promising method to analyze secretory proteins from living cells in situ.
Spatially resolved profiling of protein conformation and interactions by biocompatible chemical cross-linking in living cells

Abstract:Unlocking the intricacies of protein structures and interactions within the dynamic landscape of subcellular organelles presents a significant challenge. To address this, we introduce SPACX, a method for spatially resolved protein complex profiling via biocompatible chemical cross(x)-linking with subcellular isolation, designed to monitor protein conformation, interactions, and translocation in living cells. By rapidly capturing protein complexes in their native physiological state and efficiently enriching cross-linked peptides, SPACX allows comprehensive analysis of the protein interactome within living cells. Leveraging structure refinement with cross-linking restraints, we identify subcellular-specific conformation heterogeneity of PTEN, revealing dynamic differences in its dual specificity domains between the nucleus and cytoplasm. Furthermore, by discerning conformational disparities, we identify 83 cytoplasm-exclusive and 109 nucleus-exclusive PTEN-interacting proteins, each associated with distinct biological functions. Upon induction of ubiquitin-proteasome system stress, we observe dynamic alterations in PTEN assembly and its interacting partners during translocation. These changes, including the identification of components and interaction sites, are characterized using the SPACX approach. Notably, SPACX enables identification of unique interacting proteins specific to PTEN isoforms, including PTEN and PTEN-Long, through the determination of sequence-specific cross-linking interfaces. These findings underscore the potential of SPACX to elucidate the functional diversity of proteins within distinct subcellular sociology.

Abstract:Signaling complexes are often organized in a spatiotemporal manner and on a minute timescale. Proximity labeling based on engineered ascorbate peroxidase APEX2 pioneered in situ capture of spatiotemporal membrane protein complexes in living cells, but its application to cytosolic proteins remains limited due to the high labeling background. Here, we develop proximity labeling probes with increased labeling selectivity. These probes, in combination with label-free quantitative proteomics, allow exploring cytosolic protein assemblies such as phosphotyrosine-mediated protein complexes formed in response to minute-scale EGF stimulation. As proof-of-concept, we systematically profile the spatiotemporal interactome of the EGFR signaling component STS1. For STS1 core complexes, our proximity proteomics approach shows comparable performance to affinity purification-mass spectrometry-based temporal interactome profiling, while also capturing additional-especially endosomally-located-protein complexes. In summary, we provide a generic approach for exploring the interactome of mobile cytosolic proteins in living cells at a temporal resolution of minutes.

Abstract:Direct chemical profiling and protein identification from living single cells using mass spectrometry (MS) have been demonstrated to further our understanding of biological variability and differential susceptibility to several diseases and treatments. Despite the great challenge from extremely complicated cytoplasm, we recently proposed a versatile MS strategy to achieve direct mass spectrometric characterization of both proteins and metabolite-like small to molecules directly from living cells or single cells. Although the capability to 1:3 directly handle cell cytoplasm was presumably attributed to microelectrophoresis in our previous studies, the assumption had only been partially explored by some preliminary experiments. To better understand the mechanism, herein, we systematically characterized its separation behavior with a series of model cc compounds covering a wide range of molecular size. With the merit of in situ separation, microelectrophoresis herein has been further demonstrated as an attractive and alternative tool, which potentially contribute to direct MS measurements of more protein interactions or metabolic pathways in living single cells or a few cells.

Abstract:Cells are inherently heterogeneous to achieve a diverse spectrum of biological functions. To understand the underlying protein machinery that achieves these fascinating functions, it is important to develop advanced analytical methods that can profile proteins in their native environment, as protein expression, aggregation, degradation, and regulation define both normal physiology as well as pathogenicity. Genome and transcriptome sequencing have seen major advances at the single-cell levels, but comprehensive proteomic profiling is still challenging. The conventional proteomic methods, such as enzyme-linked immunosorbent assay(ELISA), western blot, and protein chips, can characterize biomarkers of interest. Still, these ensemble techniques are unsuitable for single-cell studies. Increasing evidence has shown the significance of in situ, sensitive, quantitative,and multiplexed profiling of biomarkers in single cells for diagnosis and treatment guidance. Here, we review the recent development of advanced imaging and spectroscopy techniques, including mass cytometry, immunofluorescence, and surfaceenhanced Raman spectrometry(SERS) for single-cell proteomic imaging. We also provide our view on the challenges and the outlook.

Protein-fragment complementation assays for large-scale analysis, functional dissection and dynamic studies of protein-protein interactions in living cells

Abstract:Protein-fragment Complementation Assays (PCAs) are a family of assays for detecting protein-protein interactions (PPIs) that have been developed to provide simple and direct ways to study PPIs in any living cell, multicellular organism, or in vitro. PCAs can be used to detect PPI between proteins of any molecular weight and expressed at their endogenous levels. Proteins are expressed in their appropriate cellular compartments and can undergo any posttranslational modification or degradation that, barring effects of the PCA fragment fusion, they would normally undergo. Assays can be performed in any cell type or model organism that can be transformed or transfected with gene expression DNA constructs. Here we focus on recent applications of PCA in the budding yeast, Saccharomyces cerevisiae, that cover the gamut of applications one could envision for studying any aspect of PPIs. We present detailed protocols for large-scale analysis of PPIs with the survival-selection dihydrofolate reductase (DHFR), reporter PCA, and a new PCA based on a yeast cytosine deaminase reporter that allows for both survival and death selection. This PCA should prove a powerful way to dissect PPIs. We then present methods to study spatial localization and dynamics of PPIs based on fluorescent protein reporter PCAs.
Multiplexed Live-Cell Profiling with Raman Probes

Abstract:Single-cell multiparameter measurement has been increasingly recognized as a key technology toward systematic understandings of complex molecular and cellular functions in biological systems. Despite extensive efforts in analytical techniques, it is still generally challenging for existing methods to decipher a large number of phenotypes in a single living cell. Herein we devise a multiplexed Raman probe panel with sharp and mutually resolvable Raman peaks to simultaneously quantify cell surface proteins, endocytosis activities, and metabolic dynamics of an individual live cell. When coupling it to whole-cell spontaneous Raman micro-spectroscopy, we demonstrate the utility of this technique in 14-plexed live-cell profiling and phenotyping under various drug perturbations. In particular, single-cell multiparameter measurement enables powerful clustering, correlation, and network analysis with biological insights. This profiling platform is compatible with live-cell cytometry, of low instrument complexity and capable of highly multiplexed measurement in a robust and straightforward manner, thereby contributing a valuable tool for both basic single-cell biology and translation applications such as high-content cell sorting and drug discovery.

Abstract:Membrane-less and membrane-bound organelles provide sites for many crucial biological processes to take place within eukaryotic cells. Signalling and exchange of materials occurring at membrane contact sites (MCSs) among membrane-bound organelles are also vital for cell homeostasis. Proteomic mapping of molecular machineries within membrane-less organelles or MCSs are essential for the understanding all those events within such sites, as well as for the study of organelle interactions. However, the attempts to dissect molecular determinants in these sites using traditional biochemical techniques were far from fruitful. Recent advances in proximity labelling techniques provide an ideal solution for this challenge. Mostly by utilizing different type of biotin ligases which fused to target proteins, proteomes surrounding the target protein (within tens of nanometers) could be tagged (often with biotin or its derivatives). These covalently labelled proteins could then be enriched and identified with mass spectrometry. Here, we reviewed most recent advances in proximity labeling approaches, hoping to provide a general guide for researches focusing on proteomic mapping of molecular machineries within organelles or MCSs.

Abstract:Electrophoresis and Western blot are important tools in protein research for detection and identification of proteins. These traditional techniques separate the proteins based on size and charge differences and identify the proteins by antibody binding. Over the past decade, the emergence of single molecule techniques has shown great potential in improving the resolution of the traditional protein analysis methods to the single-molecule level. However, such single-molecule techniques measure either size or charge, and it is challenging to measure both at the same time. Recently, we have developed a single-molecule approach to address this problem. We tether the single proteins to a surface with a polymer linker and drive them into oscillation with an electric field. By tracking the electromechanical response of the proteins to the field using an optical imaging method, the size and charge can be obtained simultaneously. Binding of antibodies or ions to the tethered protein also changes the size and charge, which allows us to probe the interactions. This protocol includes fabrication of protein oscillators, configuration of the optical detection system, and analysis of the oscillation signal for quantification of protein size and charge. We wish this protocol will enable researchers to perform comprehensive single-protein analysis on a single platform.

Abstract:Diffusion of proteins on length scales of their size is crucial for understanding the machinery of living cells. X-ray photon correlation spectroscopy (XPCS) is currently the only way to access long-time collective diffusion on these length scales, but radiation damage so far limits the use in biological systems. We apply a new approach to use XPCS to measure cage relaxation in crowded α-crystallin solutions. This allows us to correct for radiation effects, obtain missing information on long time diffusion, and support the fundamental analogy between protein and colloid dynamical arrest.

Abstract:The study of dynamic movement and interactions of proteins inside living cells in real time is critical for a better understanding of cellular mechanisms and functions in molecular detail. Genetically encoded fusions to fluorescent protein(s) (FP) have been widely used for this purpose [Annu. Rev. Biochem. 1998, 67, 509–544]. To obviate some of the drawbacks associated with the use of FPs [Curr. Opin. Biotechnol. 2005, 16, 1–6; Nat. Methods 2006, 3, 591–596], we report a small molecule-based approach that exploits the unique reactivity between the cysteine residue at the N-terminus of a target protein and cell-permeable, thioester-based small molecule probes resulting in site-specific, covalent tagging of proteins. This approach has been demonstrated by the in vivo labeling of proteins in both bacterial and mammalian systems thereby making it potentially useful for future bioimaging applications.
