KT-AMP: Enhancing Antimicrobial Peptide Functions Prediction Through Knowledge Transfer on Protein Language Model

Abstract:As the overuse of antibiotics enhances the resistance of various microbial pathogens to antibiotics, antimicrobial peptides (AMPs) have the potential to become a favorable alternative to antibiotics. The development of machine learning and deep learning-based AMP classification methods has been driven by the need to overcome the time-consuming and expensive aspects of wet-lab discriminatory techniques. Recently, several pre-trained protein language models (pLMs) have been released, which have exhibited their exceptional representational efficacy across diverse biological prediction tasks. Building on these advancements, we have developed an antimicrobial peptide prediction model, KT-AMP, which utilizes fine-tuning technique and the principle of transfer learning based on pre-trained pLM. By adopting the transfer learning strategy, KT-AMP is able to utilize prior knowledge gained during the antimicrobial peptide classification task to enhance the prediction of their specific antimicrobial functions. Experimental results indicate that our model outperforms the current state-of-the-art models on benchmark datasets, further substantiating that fine-tuning pLMs can enhance their performance in downstream peptide prediction tasks. Additionally, the visual analysis has further validated the performance of KT-AMP in reliable feature extraction, showcasing its potential in the field of AMP exploration.
