Abstract:Interspecific hybrids between Haliotis discus hannai Ino and Haliotis gigantea Gmelin were produced in this study. The hybridity of the interspecific hybrids was confirmed by using the methods of amplified fragment-length polymorphism (AFLP) and microsatellite [simple sequence repeats (SSR)] markers. Five AFLP primer combinations were used to develop the AFLP profiles of H. discus hannai, H. gigantea and their reciprocal hybrids. AFLP analysis revealed that genetic variations of H. discus hannai and H. gigantea were relatively diverse and each species holds species-specific bands. The AFLP profiles of reciprocal hybrids showed that all of the hybrids inherited bands specific to H. discus hannai and H. gigantea. Of a total of 20 microsatellite loci, which were selected from H. discus hannai microsatellite markers evaluated, eight loci were polymorphic in H. gigantea samples, with an average of 3.375 alleles per locus. Preliminary screening showed that, two of these eight microsatellite loci (Awb002 and Awb022) could be used as species-specific markers to distinguish the hybrids and their parental species. Simple sequence repeats analysis showed that the reciprocal hybrids inherited one allele from each parent for both of the two SSR loci investigated. These data strongly suggest that the induced interspecific hybrid is a true hybrid between H. discus hannai and H. gigantea.

Abstract:Preliminary genetic linkage maps were constructed for the Pacific abalone ( Haliotis discus hannai Ino) using amplified fragment length polymorphism (AFLP), randomly amplified polymorphic DNA (RAPD), and microsatellite markers segregating in a F 1 family. Nine microsatellite loci, 41 RAPD, and 2688 AFLP markers were genotyped in the parents and 86 progeny of the mapping family. Among the 2738 markers, 384 (including 365 AFLP markers, 10 RAPD markers, and 9 microsatellite loci) were polymorphic and segregated in one or both parents: 241 in the female and 146 in the male. The majority of these markers, 232 in the female and 134 in the male, segregated according to the expected 1:1 Mendelian ratio (α = 0.05). Two genetic linkage maps were constructed using markers segregating in the female or the male parent. The female framework map consisted of 119 markers in 22 linkage groups, covering 1773.6 cM with an average intermarker space of 18.3 cM. The male framework map contained 94 markers in 19 linkage groups, spanning 1365.9 cM with an average intermarker space of 18.2 cM. The sex determination locus was mapped to the male map but not to the female map, suggesting a XY-male determination mechanism. Distorted markers showing excess of homozygotes were mapped in clusters, probably because of their linkage to a gene that is incompatible between two parental populations.
Comparative Studies on the Molecular Genetic Diversities among Haliotis Discus Hannai,h.discus Discus and Their Hybrids

Abstract:The hybrid (H. discus hannai♀× H. discus discus♂) shows strong heterosis in both growth and survival rates during aquaculture. In order to better understand the genetic basis of heterosis, AFLP markers are adopted to compare the genetic diversities of the two parents and their hybrids. Six primer combinations reveal 552 loci, among which 88 loci show significant difference between the two parent populations (P<0.01). Analysis of molecular variance (AMOVA) indicates the genetic variance between them is significantly different (P<0.001). Thus there should be genetic basis of heterosis for their hybrids. In contrast to parents, more loci with lower frequency are amplified in hybrids than those in parents, whereas the loci with 0% and 100% frequency are less in hybrids than those in parents. Moreover, the genetic diversities of hybrids increase since the similarity indexes are lower and heterozygosities are higher in hybrids than those in parents. In addition, the genetic distances between reciprocal F1s and H. discus discus are both smaller than those between reciprocal F1s H. discus hannai.
Aflp Analysis of Populations of Haliotis Discus Hannai, Haliotis Gigantea, and Their Hybrids

Abstract:Amplified fragment length polymorphism (AFLP) analysis of the population genetic structure and genetic diversity of Haliotis discus hannai (D), Haliotis gigantea (G), and their reciprocal hybrids D female x G male (DG) and G female x D male (GD) was carried out in this study. A total of 479 unambiguous and highly repeatable AFLP markers, 311 of which (64.93%) were polymorphic, were obtained using 7 primer combinations. The reciprocal hybrids inherited bands from both parents, indicating that the hybrids were truly heterogeneous. The Shannon diversity index for D, G, and their reciprocal hybrid populations DG and GD was 0.169 +/- 0.188, 0.211 +/- 0.227, 0.236 +/- 0.267, and 0.231 +/- 0.242, respectively. Analysis of molecular variance revealed that 29.58% of the variance was among populations, whereas 71.42% of variance was within populations. Genetic distance was maximum (0.681) between D and G, and was minimum (0.482) between GD and G. The 4 populations were clustered into 2 major clades using the unweighted pair group method with arithmetic mean. All genetic parameters indicated that there was plentiful genetic diversity in the reciprocal hybrids of D X G. Results of this study suggest that these AFLP markers can be used in the future to enhance current breeding practices in abalone culture because of the large numbers of polymorphic markers.

Abstract:In this paper,genetic relationship iter-populations and genetic diversity intra-populations from reciprocal hybrid and pure crosses of Haliotis diversicolor(S) and H.discus discus(J) were investigated with AFLP.Totally,344 loci were detected with 3 pairs of selective primers.AFLP could be served as a tool to distinguish genetic materiel of Haliotis diversicolor,H.discus discus and their hybrid,since the AFLP band patterns of SS population and JJ population were quite different.The genetic distance between SS and JJ populations were calculated as 1.425.The AFLP band patterns of hybrid F1 were similar to those of the female parent but quite different from those of the male parent.The mean genetic distances between hybrid F1 and their female parent were 0.111(between SJ and SS) and 0.134(between JS and JJ),while those between hybrid F1 and their male parent were 1.408(between SJ and JJ) and 1.394(between JS and SS) respectively.The results of AMOVA analysis showed that 84.74% of variance was between two groups(with different female parent),12.66% of variance was among individuals in groups,and only 2.60% of variance was between hybrid population and female population.On the other hand,all examined diversity indexes of the hybrid populations,including of the proportion of polymorphic loci,Nei's genetic diversity and Shannon diversity index,were lower than those of the population from pure cross of female parent.Above all,the hybrid F1 were different from true hybrid composed of genome from both parent,but shared high genetic similarity with their female parent.

Abstract:Eighteen polymorphic microsatellite markers were developed and characterized in the Xishi abalone (Haliotis gigantea). Polymorphism of these loci was evaluated using one population comprising 40 individuals. The number of alleles per locus ranged from four to 14, and the observed and expected heterozygosities varied from 0.3125 to 0.8571 and 0.7364 to 0.9117, respectively. No linkage disequilibrium (LD) was found between any pairs of these loci and 15 loci conformed to the Hardy–Weinberg equilibrium (HWE) after Bonferroni corrections. These microsatellite markers are expected to be a valuable genetic tool in studying genetic diversity and population structure and identifying inter-specific hybrids.

Abstract:The Pacific abalone Haliotis discus hannai is a commercially important marine mollusk.To develop a rapid,economically efficient and robust approach for genetic studies in this species,twelve microsatellites were used to optimize four multiplex PCRs for the H.discus hannai,and the results obtained indicate the usefulness of the four multiplexed microsatellite systems in parentage assignment.We evaluated and validated these multiplex PCRs in 12 full-sib families.The average polymorphism information content(PIC)was 0.82.Inheritance analyses in the 144 tests showed that 4.9% microsatellite loci deviated from Mendelian ratios.The frequency of null alleles was estimated at 10.6% of all the alleles segregating based on a within-family analysis of Mendelian segregation patterns.Simulations and parentage analysis showed that with the most informative multiplex set 4,the assignment success could be 86% and 90% respectively,and 100% of the offspring were correctly allocated to their parents when two or more multiplex PCRs were used.Our results show that four multiplex PCR panels of microsatellites are possible and can be used for rapid and highly efficient parentage assignment in the Pacific abalone.

Abstract:We report on novel chromosomal characteristics of Haliotis discus hannai from a breeding population at Fujian, China. The karyotypes of H. discus hannai we obtained from an abalone farm include a common type 2n = 36 = 10M + 8SM (82%) and two rare types 2n = 36 = 11M + 7SM (14%) and 2n = 36 = 10M + 7SM + 1ST (4%). The results of silver staining showed that the NORs of H. discus hannai were usually located terminally on the long arms of chromosome pairs 14 and 17, NORs were also sometimes located terminally on the short arms of other chromosomes, either metacentric or submetacentric pairs. The number of Ag-nucleoli ranged from 2 to 8, and the mean number was 3.61 ± 0.93. Among the scored interphase cells, 41% had 3 detectable nucleoli and 37% had 4 nucleoli. The 18S rDNA FISH result is the first report of the location of 18S rDNA genes in H. discus hannai. The 18S rDNA locations were highly polymorphic in this species. Copies of the gene were observed in the terminal of long or/and short arms of submetacentric or/and metacentric chromosomes. Using FISH with probe for vertebrate-like telomeric sequences (CCCTAA)3 displayed positive green FITC signals at telomere regions of all analyzed chromosome types. We found about 7% of chromosomes had breaks in prophase. A special form of nucleolus not previously described from H. discus hannai was observed in some interphase cells. It consists of many small silver-stained nucleoli gathered together to form a larger nucleolus and may correspond to prenucleolar bodies.

Abstract:Hybridization occurs in fish more common than in other vertebrates.Identification of fish hybrids is necessary because hybridization could trigger a series of ecological risks except its economical benefits.Nowadays,morphological characteristics,chromosomal analysis,biochemical markers,and molecular markers including RFLP,microsatellite,RAPD,AFLP and SNP have been used for hybrid identification.Among these methods,molecular markers have been widely used due to its overwhelming advantages compared to other methods.Nevertheless,the selection of appropriate methods,enhancement of data analysis and the application of novel techniques should be focused in order to improve the accuracy and efficiency of the identification.

Abstract:The Peruvian scallop (Argopecten purpuratus) has been introduced to China and has successfully been hybridized with the bay scallop (A. irradians irradians). The F1 hybrids of these two scallops exhibited a large increase in production traits and some other interesting new characteristics. To understand the genetic basis of this heterosis, nuclear gene and partial mtDNA sequences, and genomic in situ hybridization (GISH) were employed to analyze the genomic organization of the hybrids. Amplification of the ribosomal DNA internal transcribed spacer (ITS) showed that the parental ITS sequences were present in all the hybrid individuals, illustrating that the hybrid offspring inherited nuclear DNA from both parents. Sequence analyses of the ITS region further confirmed that the hybrids harbored alleles from their parents; some recombinant variants were also detected, which revealed some alterations in the nuclear genetic material of the hybrids. The analysis of mitochondrial 16S rDNA showed that the hybrids possessed sequences that were identical to the 16S rDNA of the female parents, proving a matrilineal inheritance of mitochondrial genes in scallops. In addition, GISH clearly discriminated between the parental chromosomes and indicated a combination of haploid genomes of duplex parents in the hybrids. The genetic analyses in our study illustrated that the F1 hybrids inherited nuclear material from both parents and cytoplasmic genetic material maternally, and some variations occurred in the genome, which might contribute to a further understanding of crossbreeding and heterosis in scallop species.

Abstract:The remarkable heterosis of the heterozygous F1 derived from Zhikong scallop Chlamys farreri (?) and Japanese scallop Patinopecten yessoensis (?) has been proved during cultured process, and some genetic characteristics analysis have also been conducted using some molecular markers ISSR, SSR, MSAP, and so on. However, no study about the comparison between hybrid offspring and parents based on the nuclear ribosomal DNA internal transcribed spacer (ITS) was explored. In this study, the ITS-1 and ITS-2 of the C. farreri, P. yessoensis and their hybrid were amplified by PCR using specific primers and characteristics of those ITS regions, genetic regularity were analyzed. The results suggested that ITS-2 (334 bp- 352 bp) were a little longer than ITS-1 (241 bp- 256 bp) in length while the average GC content were lower than AT in most individuals, and they all had high genetic variation. Also, the gene flow between the hybrid and female parents were higher than that of hybrid and male parents. Our data implied a commonality that the ITS regions of offspring shared more similarity with that of female parents. This data in the present investigation will help for further studies in heterosis mechanism and utilization of hybrid scallop in China.

Abstract:Interspecific hybrid families of female Haliotis diversicolor × male H. discus discus were produced and analyzed using amplified fragment length polymorphism (AFLP) technology to reveal the genetic makeup of F1 progenies. The survival rates of the hybrid F1 were very low, ranging from 0–0.13%. Twenty hybrid F1 from 3 families along with 3 different female parents and their common male parent were analyzed with 3 AFLP primer combinations. In total, 266 markers were detected. Genetic relationships among the progenies and the parents were evaluated by generating a similarity and genetic distance matrix. The genetic divergence between Haliotis diversicolor and Haliotis discus was at a high level, with genetic distance ranging from 1.471–1.492. The AFLP band patterns of hybrid F1 progeny were similar to those of the female parents, but were quite different from that of the male parent. The mean genetic distance between hybrid F1 and their female parents were 0.024–0.039, slightly less than that among the female parents, which indicates that the hybrid F1 shared high genetic similarity with their female parents, Haliotis diversicolor. However, 0–0.8% of total AFLP bands of each individual were found to be parental bands, and 0–3.3% were found to be nonparental bands. The possible reason for the presence of paternal-specific and nonparental bands is discussed.

Abstract:In this study, the complete mitochondrial genome of the hybrid of Haliotis discus hannai (♀) × Haliotis iris (♂) was sequenced and analyzed for the first time. The mitogenome had a length of 16,719 bp and contained 13 protein-coding genes (PCGs), 2 rRNA genes, 22 tRNA genes, and 1 control region (CR). The sequence identity of the complete mtDNA sequences between the hybrid F1 and H. discus hannai was 99.40%, which revealed that the mitogenome of the hybrid subjected to the maternal inheritance rule. The phylogenetic analysis also presented that the hybrid F1 was relatively more close to H. discus hannai.

Abstract:Fifteen polymorphic genic microsatellite DNA markers were developed based on the expressed sequence tags of Pacific abalone Haliotis discus hannai we ourselves generated, which were used to type 32 individuals representing a cultured population. The number of alleles each locus ranged from two to 12. The observed and expected heterozygosities ranged from 0.094 to 0.969 and from 0.091 to 0.878, respectively. Among 15 loci, four were found to deviate significantly from Hardy-Weinberg equilibrium (P-HW < 0.001). No linkage disequilibrium was found between these loci. It is certain that these markers will facilitate the management and exploitation of the genetic resource of Pacific abalone.

Abstract:Simple sequence repeat (SSR) markers were developed from the expressed sequence tags (ESTs) of Pacific abalone (Haliotis discus hannai). Repeat motifs were found in 4.95% of the ESTs at a frequency of one repeat every 10.04 kb of EST sequences, after redundancy elimination. Seventeen polymorphic EST-SSRs were developed. The number of alleles per locus varied from 2–17, with an average of 6.8 alleles per locus. The expected and observed heterozygosities ranged from 0.159 to 0.928 and from 0.132 to 0.922, respectively. Twelve of the 17 loci (70.6%) were successfully amplified in H. diversicolor. Seventeen loci segregated in three families, with three showing the presence of null alleles (17.6%). The adequate level of variability and low frequency of null alleles observed in H. discus hannai, together with the high rate of transportability across Haliotis species, make this set of EST-SSR markers an important tool for comparative mapping, marker-assisted selection, and evolutionary studies, not only in the Pacific abalone, but also in related species.
Identification of Microsatellite Dna Markers for Pacific Threadfin Parentage Assignment

Abstract:Pacific threadfin, Polydactylus sexfilis, a highly desirable food fish in Hawaii, has been raised by offshore-cage culture in a large scale. To develop an effective genetic tool to monitor the broodstock resources and their mating patterns, we identified microsatellite loci of Pacific threadfin. Genotyping and analysis of 10 microsatellite loci in the wild and captive broodstock populations did not indicate significant differences among these populations. Five polymorphic microsatellite loci were further selected for the development of a parentage assignment test. Parental assignment analysis of one broodstock population showed that 90% of the offspring from three consecutive spawning events were successfully assigned to their specific parent-pairs. These five microsatellite loci provide an accurate and cost-effective method to assess the genetic variability and mating patterns in Pacific threadfin.
Screening of Transferable SSR Markers in the Peruvian Scallop and the Bay Scallops and Progeny Identification in the Hybrids

Abstract:In order to investigate transferability of microsatellite markers in genus Argopecten,147 mi-crosatellite markers developed from the bay scallop(A.irradians),were amplified in 30 Peruvian scallop(A.purpuratus) individuals.One hundred loci can be amplified in the Peruvian scallop,of which 47 loci were found to be polymorphic with the number of alleles per locus ranging from 2 to 9.The observed heterozygos-ity(Ho) of these loci ranged from 0.128 0 to 1.000 0(with an average of 0.660 4) while the expected het-erozygosity(He) ranged from 0.503 1 to 0.862 1(with an average of 0.671 9).Six loci were found to be sig-nificantly departed from Hardy-Weinberg Equilibrium.Seven loci were selected for progeny identification in the Peruvian scallops,the bay scallops and their hybrids.The results showed that these SSR(simple se-quence repeat) markers are able to distinguish between the Peruvian and the bay scallops.Amplification with these SSR markers in 60 hybrids displayed bands from both parents,indicating that these animals were true hybrids.Sequencing of these 7 loci in the Peruvian scallop showed they have 40.22%～91.95% identity with their counterparts in the bay scallop and 3 of them contained SSRs.Development of these markers will provide necessary and powerful molecular markers in selective and hybridization breeding involving the bay scallop and the Peruvian scallop in the future.
Two molecular markers based on mitochondrial genomes for varieties identification of the northern snakehead (Channa argus) and blotched snakehead (Channa maculata) and their reciprocal hybrids

Abstract:The northern snakehead (Channa argus) and blotched snakehead (Channa maculata) and their reciprocal hybrids have played important roles in the Chinese freshwater aquaculture industry, with an annual production in China exceeding 400 thousand tons. While these are popular aquaculture breeds in China, it is not easy to identify northern snakehead, blotched snakehead, and their hybrids. Thus, a method should be developed to identify these varieties. To distinguish between the reciprocal hybrids (C. argus ♀ × C. maculata ♂ and C. maculata ♀ × C. argus ♂), the mitochondrial genome sequences of northern snakehead and blotched snakehead and their reciprocal hybrids were compared. Following the alignment and analysis of mtDNA sequences of northern snakehead, blotched snakehead and their hybrids, two pairs of specific primers were designed based on identified differences ranging from 12S rRNA to 16S rRNA gene. The BY1 primers amplified the same bands in the blotched snakehead and the hybrid (C. maculata ♀ × C. argus ♂), while producing no products in northern snakehead and the hybrid (C. argus ♀ × C. maculata ♂). Amplification with WY1 yielded the opposite results. Then, 30 individuals per fish were randomized to verify the primers, and the results showed that the primers were specific for breeds, as intended. The specific primers can not only simply distinguish between two kinds of hybrids, but also rapidly identify the two parents. This study provides a method of molecular marker identification to identify reciprocal hybrids.

Abstract:The genetic admixture occurred in the mitten crabs has been inferred from populations distributed in the northern river systems of China using mitochondrial DNA markers,but the information of those ranging in the southern rivers is poorly understood.Recently,a PCR-based DNA marker,ISSR(Inter-simple sequence repeats) was widely used to investigate genetic diversification at inter-and intraspecific level.This study focused on the application of ISSR molecular marker on the genetic diagnostic analysis of the mitten crab populations.The maternal mitochondrial DNA diagnostic marker and sequencing techniques were also used in the researches to evaluate the effectiveness of ISSR analysis.The cluster analysis based on ISSR for the samples from the Yalu River,the Yangtze River,the Minjiang River and the Nanliu River,including two individuals that were sinensis haplotype determined by using 16S rDNA PCR/RFLP diagnostic marker from 24 individuals collected from Zhanjiang Young River,showed that,1) the mitten crabs from the four river systems could be divided into two clusters,corresponding to the two subspecies clades,sinensis and hepuensis;2)the two individuals from Zhanjiang Young River clustered together into the sinensis clade.The sequencing analysis of the complete cytochrome b gene for the two individuals presents that they belong to two different sinensis haplotypes ES2 and ES15.It suggests that the evidence of genetic mixture of the mitten crab in the river system could be found by using ISSR analysis.ISSR could provide useful information for the researches of mitten crab germplasm resources.[Journal of Fishery Sciences of China,2007,14(1):46-51]
Development of Microsatellite Markers Correlation to Growth Traits Based on Double Haploids of Japanese Flounder

Abstract:The double haploids of Japanese flounder produced by Beidaihe Central Experiment Station of Chinese Academy of Fishery Sciences were divided into fast growth group(FGG) and slow growth group(SGG) according to phenotype value of growth traits,which materials were used to carry out linkage analysis between microsatellite markers and growth traits.Twenty-two out of 24 linkage groups were covered by 40 polymorphic microsatellite loci selected from the linkage map.PCR amplification on 30 individuals from FGG and SGG were finished at 40 microsatellite loci,a total of 8 unique alleles were found in two groups.The occurrence rates of differential bands were from 66.67% to 86.67% and 40.00% to 80.00% in FGG and SGG,respectively.The individuals with differential bands in FGG and SGG at the same locus were compared.The results showed there was significant difference on body weight,total length and body depth.In total,4 loci correlated with growth traits significantly,which could be used as assisted marker during the course of selected and breeding for Japanese flounder.
