Abstract:BACKGROUND:Members of the MtN3/saliva/SWEET gene family are present in various organisms and are highly conserved. Their precise biochemical functions remain unclear, especially in Chinese cabbage. Based on the whole genome sequence, this study aims to identify the MtN3/saliva/SWEETs family members in Chinese cabbage and to analyze their classification, gene structure, chromosome distribution, phylogenetic relationship, expression pattern, and biological functions.RESULTS:We identified 34 SWEET genes in Chinese cabbage and analyzed their localization on chromosomes and transmembrane regions of their corresponding proteins. Analysis of a phylogenetic tree indicated that there were at least 17 supposed ancestor genes before the separation in Brassica rapa and Arabidopsis. The expression patterns of these genes in different tissues and flower developmental stages of Chinese cabbage showed that they are mainly involved in reproductive development. The Ka/Ks ratio between paralogous SWEET gene pairs of B. rapa were far less than 1. In our previous study, At2g39060 homologous gene Bra000116 (BraSWEET9, also named BcNS, Brassica Nectary and Stamen) played an important role during flower development in Chinese cabbage. Instantaneous expression experiments in onion epidermal cells showed that the gene encoding this protein is localized to the plasma membrane. A basal nectary split is the phenotype of transgenic plants transformed with the antisense expression vector.CONCLUSION:This study is the first to perform a sequence analysis, structures analysis, physiological and biochemical characteristics analysis of the MtN3/saliva/SWEETs gene in Chinese cabbage and to verify the function of BcNS. A total of 34 SWEET genes were identified and they are distributed among ten chromosomes and one scaffold. The Ka/Ks ratio implies that the duplication genes suffered strong purifying selection for retention. These genes were differentially expressed in different floral organs. The phenotypes of the transgenic plants indicated that BcNs participates in the development of the floral nectary. This study provides a basis for further functional analysis of the MtN3/saliva/SWEETs gene family.

Abstract:In this study, a global analysis of miRNA expression from rosette leaves (RLs) and folding leaves (FLs) of Chinese cabbage (Brassica rapa L. ssp. pekinensis) was conducted using high-throughput Solexa sequencing. In total, over 12 million clean reads were obtained from each library. Sequence analysis identified 64 conserved miRNA families in each leaf type and 104 and 95 novel miRNAs from RLs and FLs, respectively. Among these, 61 conserved miRNAs and 61 novel miRNAs were detected in both types of leaves. Furthermore, six conserved and 21 novel miRNAs were differentially expressed between the two libraries. Target gene annotation suggested that these differentially expressed miRNAs targeted transcription factors, F-box proteins, auxin and Ca(2+) signaling pathway proteins, protein kinases and other proteins that may function in governing leafy head formation. This study advanced our understanding of the important roles of miRNAs in regulating leafy head development in Chinese cabbage.

Abstract:A full-length cDNA, BcMF11, has been cloned from Chinese cabbage (Brassica campestris L. ssp. chinensis Makino) using rapid amplification of the cDNA ends (RACE) based on a pollen-specific cDNA fragment (DN237921). The BcMF11 cDNA has a total length of 828bp with poly (A) tail. Analysis of the sequence demonstrated that BcMF11 is a novel non-coding RNA which has no prominent open reading frame (ORF) or coding capacity. No significant similarities were observed between BcMF11 and previously published sequences in GenBank. Transcription analysis indicated that BcMF11 is a novel pollen-specific ncRNA and may be involved in the pollen development of Chinese cabbage.

Abstract:A putative RALF (rapid alkalinization factor)-like gene (GenBank accession number EF523517), named BcMF14, was isolated from Chinese cabbage (Brassica campestris L. ssp. chinensis Makino, syn. B. rapa ssp. chinensis) by rapid amplification of cDNA ends (RACE) based on a cDNA-AFLP differential fragment exclusively expressed in fertile line. Semi-quantitative reverse transcription-polymerase chain reaction (RT-PCR) discovered that BcMF14 was prominently expressed in stage four and five flower buds of fertile line, no expression in vegetative structures or in sterility line. Detailed RT-PCR illuminated its strong expression in stamens. Successful suppression of BcMF14 gene expression greatly reduced the normal pollen grains. The frequency of abnormal pollen grains was 48.95% in the mutant with many shriveled pollen grains with irregular shape and some larger ones with deep hollows along the germination ditch. Pollen germination was stopped because of the severely twisted pollen tubes. These results demonstrate a potential role of the BcMF14 gene in the development of male gametogenesis in Chinese cabbage.

Abstract:Two transcript-derived fragments (GenBank accession number DN237907.1 and DN237908.1) with high homology accumulated in the wild-type flower buds of Chinese cabbage ( Brassica rapa L. ssp. chinensis Makino) are isolated and investigated. By rapid amplification of cDNA ends (RACE), the full length cDNA of the two fragments were obtained. The alignment of their cDNA sequence showed that they are identical except for differences in a few nucleotides and should belong to the same gene, namely, B rassica rapa M ale F ertile 5 ( BcMF5 ). The BcMF5 gene consists of 252 bp encoding a protein of 83 amino acids and is interrupted by an intron of 256 bp. Sequence blast analysis revealed that BcMF5 is a member of the pollen coat protein ( PCP ) gene family and shared a high homology to SLR-BP . In the process of 3′RACE, eight different lengths of 3′-UTR sequence are found from the wild type of the mmc mutant. Southern blot analysis showed that BcMF5 could be a single-copy gene in the Chinese cabbage genome, implying that eight different lengths of 3′-UTR sequences might come from the same gene and could be a result of multiple sites polyadenylation of 3′-UTRs of BcMF5 . Based on sequence analysis, southern hybridization combined with RT-PCR, and northern hybridization, it was discovered that 3′-UTRs of BcMF5 contained some functional elements and their temporal and spatial expression patterns were different, but all strongly expressed in the stage IV and stage V flower buds of wild type. This indicate that different lengths of 3′-UTR may be involved in a regulation mechanism during the transcription of BcMF5 .

Abstract:: For the sake of providing some important information relevant to the study of the molecular mechanism of genic male sterility in plants, gene differential expression in flower buds at different developmental stages, as well as in rosette leaves, florescence leaves, and scapes was analyzed using cDNA amplified fragment length polymorphism (cDNA-AFLP) in the genic male sterile A and fertile B line of Chinese cabbage pak-choi. Following amplification of 125 pairs of primer combinations, 11 differential fragments were obtained, of which eight were from the B line and the other three were from the A line. Of 11 differential fragments, four were verified by Northern hybridization that were expressed preferentially in fertile flower buds. Results of GenBank BLAST showed that one fragment was with unknown function, whereas the other fragments have strong nucleotide sequence similarities with the polygalacturonase (PG) gene, the pectinesterase (PE) gene, and the polygalacturonase inhibitory protein (PGIP4) gene. Only full-length cDNA from the differential fragment BcMF-A18T16-1 was amplified by rapid amplification of cDNA ends (RACE) and Northern analysis showed that this fragment was expressed only in medium and large-sized flower buds of the B line. The full-length cDNA, designated as BcMF2 (Brassica campestris Male Fertile 2), was 1 485 bp long and was composed of a 1 263-bp open reading frame, which had 83% nucleotide similarity to a PG gene from Arabidopsis encoding polygalacturonase. Analysis of the basic structure of the protein revealed that it had one polygalacturonase active site (RVTCGPGHGLSVGS) at 256th site of amino acids and was classified as being a member of family 28 of the glycosyl hydrolases. Abstract:The AP2/ERF transcription factor family is one of the largest families involved in growth and development, hormone responses, and biotic or abiotic stress responses in plants. In this study, 281 AP2/ERF transcription factor unigenes were identified in Chinese cabbage. These superfamily members were classified into three families (AP2, ERF, and RAV). The ERF family was subdivided into the DREB subfamily and the ERF subfamily with 13 groups (I- XI) based on sequence similarity. Duplication, evolution and divergence of the AP2/ERF genes in B. rapa and Arabidopsis thaliana were investigated and estimated. Cytokinin response factors (CRFs), as a subclade of the AP2/ERF family, are important transcription factors that define a branch point in the cytokinin two-component signal (TCS) transduction pathway. Up to 21 CRFs with a conserved CRF domain were retrieved and designated as BrCRFs. The amino acid sequences, conserved regions and motifs, phylogenetic relationships, and promoter regions of the 21 BrCRFs were analyzed in detail. The BrCRFs broadly expressed in various tissues and organs. The transcripts of BrCRFs were regulated by factors such as drought, high salinity, and exogenous 6-BA, NAA, and ABA, suggesting their involvement in abiotic stress conditions and regulatory mechanisms of plant hormone homeostasis. These results provide new insight into the divergence, variation, and evolution of AP2/ERF genes at the genome-level in Chinese cabbage.

Abstract:In our earlier work, a pollen-expressed polygalacturonase gene BcMF6 was isolated from floral bud of Chinese cabbage ( Brassica campestris L. ssp. chinensis Makino) by cDNA-amplified fragment length polymorphism (cDNA-AFLP) transcript profiling and rapid amplification of cDNA ends (RACE). To unravel the biological function of BcMF6 gene, the antisense fragment from the BcMF6 gene with A9 promoter and CaMV35S promoter was transferred into flowering Chinese cabbage ( B. campestris ssp. chinensis var. parachinensis ). Out of transgenic plants transformed with the antisense gene constructed from the BcMF6 , transgenic line with A9 promoter have a similar appearance to that with CaMV35S promoter. Morphological investigations showed that the transgenic plants developed the smaller floral organ with thin anther and less pollen. Pollen germination test indicated that only near 50% the pollen from the transgenic line could normally germinate. Further scanning electron microspore analysis of transgenic plants confirmed that half of pollen was abnormal. Cytological comparisons of microspore development also demonstrated that process of microsporogenesis was held up, microspores maturation was disrupted and pollen grain fail to separate, finally. In a word, the present study revealed that BcMF6 , as a polygalacturonase gene, has a role in pollen maturation and pollen tube growth.

Abstract:In plants, calcineurin B-like proteins (CBL) are a unique set of calcium sensors that decode calcium signals by activating a plant-specific protein kinase family called CBL-interacting protein kinases (CIPKs). The CBL–CIPK family and its interacting complexes regulate plant responses to various environmental stimuli. Chinese cabbage (Brassica rapa ssp. pekinensis) is an important vegetable crop in Asia; however, there are no reports on the role of the CBLs–CIPKs’ signaling system in response to abiotic stress during cabbage growth. In this study, 18 CBL genes and 47 CIPK genes were identified from the Chinese cabbage genome. Expansion of the gene families was mainly due to tandem repeats and segmental duplication. An analysis of gene expression patterns showed that different duplicate genes exhibited different expression patterns in response to treatment with Mg2+, K+, and low temperature. In addition, differences in the structural domain sequences of NAF/FISL and interaction profiles in yeast two-hybrid assays suggested a functional divergence of the duplicate genes during the long-term evolution of Chinese cabbage, a result further validated by potassium deficiency treatment using trans-BraCIPK23.1/23.2/23.3 Arabidopsis thaliana. Our results provide a basis for studies related to the functional divergence of duplicate genes and in-depth studies of BraCBL–BraCIPK functions in Chinese cabbage.

Abstract:A novel membrane protein gene, BcMF12, was isolated from Chinese cabbage (Brassica campestris L. ssp. chinensis Makino) using rapid amplification of the cDNA ends based on a pollen-specific cDNA fragment (DN237936). The cDNA was 1,155 bp in length with an open reading frame of 894 bp capable of encoding a putative polypeptide of 297 amino acids with an estimated molecular mass of 34.6 kDa and a predicted isoelectric point of 9.6. Comparative and bioinformatics analyses revealed that BcMF12 showed high similarities with some membrane protein sequences previously published in the public database and contained six highly conserved transmembrane domains corresponding to six highly hydrophobic regions. This indicates that BcMF12 may be a putative membrane protein. RNA gel blot analysis indicated that the transcripts of BcMF12 were abundant in the flower bud, flower and anther, but not detected in the root, stem, leaf and pistil. Moreover, the BcMF12 transcripts were detectable at the late stages of pollen development. Morphological investigations of pollen from the BcMF12 antisense transgenic plants showed that most of pollen grains of transgenic plants were abnormal. These results strongly suggest that BcMF12 is a novel pollen-preferentially membrane protein which play an important role during the pollen development in Chinese cabbage.

Abstract:Expression profiling was performed using cDNA-AFLP technology on floral buds of a genic male sterile line (A line) and a maintainer line (B line) in Chinese cabbage pak-choi (Brassica campestris L. ssp. chinensis Makino var. communis Tsen et Lee cv. Aijiaohuang). A differentially expressed cDNA fragment, BA18-T16, was obtained via selective amplification with A18/T16 primer pair. BA18-T16 was specifically associated with the maintainer line, and was expressed only in floral buds revealed by half-quantitative RT-PCR. The 3' end and 5' end sequences of BA18-T16 were obtained by 3' and 5' RACE amplification and the full cDNA,designated as BcMF3, is 2082 bp long containing a 1755 bp open reading frame. BcMF3 shares high homology with Bp19, a pectin methylesterase from Brassica rapa L. with 99% identity at nucleotide level and 85% identity at amino acid level. Suggesting that BcMF3 most likely encodes a pectin methylesterase in Chinese cabbage pak-choi.
Development and application of InDels and SNPs markers based on whole-genome resequencing in Chinese cabbage

Abstract:Abstract Chinese cabbage (Brassica rapa L. syn. B. campestris L., AA, 2n=20) is highly popular green leafy vegetable in the triangle of U, with China serving as its primary center of origin and diversification. Plant height, rosette leaf diameter, and disease resistance have always been important selection criteria for Chinese cabbage. In this study, we conducted re-sequencing on 55 Chinese cabbage accessions collected from China, Japan and Korea, followed population genetic evolutionary analysis and genome-wide association study (GWAS). Our findings unveiled a lack of significant population structure among these accessions, implying a possible evolutionary link or hybridization between Japanese and Korean Chinese cabbages with their Chinese counterparts. GWAS analysis results revealed that BrASD1, BrZHD13, BrGH3.3, and BrGH3.6 regarded as potential candidate genes highly associated with plant height in Chinese cabbage. Moreover, we also identified two single nucleotide polymorphisms (SNPs) loci associated with rosette leaf diameter and one SNP locus associated with downy mildew resistance, respectively. Furthermore, a novel tightly linked Insertion-deletion (InDel) marker on the end of A04 chromosome in B. rapa, SMB.4, has been developed. And SMB.4 can potentially serve as a useful molecular marker screening the genetic resources with downy mildew resistance and application for the downy mildew resistance breeding of Brassica crops.

Abstract:In plants, a two component system (TCS) composed of sensor histidine kinases (HKs), histidine phosphotransfer proteins (HPs), and response regulators (RRs) has been employed in cytokinin signal transduction. A TCS exhibits important functions in diverse biological processes, including plant growth, development, and response to environmental stimuli. Conducting an exhaustive search of the Chinese cabbage genome, a total of 20 HK(L) (11 HKs and 9 HKLs), 8 HP (7 authentic and 1 pseudo), and 57 RR (21 Type-A, 17 Type-B, 4 Type-C, and 15 pseudo) proteins were identified. The structures, conserved domains, and phylogenetic relationships of these protein-coding genes were analysed in detail. The duplications, evolutionary patterns, and divergence of the TCS genes were investigated. The transcription levels of TCS genes in various tissues, organs, and developmental stages were further analysed to obtain information of the functions of these genes. Cytokinin-related binding elements were found in the putative promoter regions of Type-A BrRR genes. Furthermore, gene expression patterns to adverse environmental stresses (drought and high salinity) and exogenous phytohormones (tZ and ABA) were investigated. Numerous stress-responsive candidate genes were obtained. Our systematic analyses provided insights into the characterization of the TCS genes in Chinese cabbage and basis for further functional studies of such genes.

Abstract:A transcript-derived fragment (GenBank accession number DN237920.1) accumulated in the wild-type flower buds of Chinese cabbage (Brassica campestris L. ssp. chinensis Makino, syn. B. rapa ssp. chinensis) was isolated and further investigated. The full length DNA and cDNA of the fragment were cloned by rapid amplification of cDNA ends. The gene, BcMF13, encodes a protein of 73 amino acids and is interrupted by an intron of 106 bp (GenBank accession number EF158459). Southern blot analysis revealed that BcMF13 could be a single-copy gene in the Chinese cabbage genome. Sequence blast analysis showed that BcMF13 was a new gene. In EST database, those sequences share 96-98% identity with BcMF13 cDNA all came from flower buds, microspores, anthers of Brassica, which proved BcMF13 homologs closely related to the development of male gametogenesis in Brassica. RT-PCR discovered that it is exclusively expressed in stage four and five flower buds of fertile line, strongly expressed in stamens. Successful suppression of BcMF13 gene expression by RNA antisense strategy greatly reduced the normal pollen grains, suggesting that BcMF13 was essential in pollen development in Brassica.
