Abstract:Auxin response factors (ARFs) are an important family involved in auxin-mediated response through specific binding to auxin response elements (AuxREs). A few members of the ARF family have been functionally characterized in Arabidopsis , rice ( Oryza sativa ), Poplar ( Populous trichocarpa ). However, little is known about ARF genes in maize ( Zea mays ). We performed a comprehensive bioinformatics analysis of the maize ARF gene family including analysis of the genome sequence, conserved domains, chromosomal locations, phylogenetic relationships, gene duplication, and expression profiles. 35 ZmARF genes were identified and categorized into four groups (Class I, II, III, and IV). In addition, a segmental ZmARF duplication event was shown to play an important role in maize ARF gene expansion. 7 ZmARF genes had no expression in specific tissues we obtained, but presented in mixed tissues according to the NCBI EST database, respectively. These studies have laid the theoretical foundation for further functional verification of these ZmARF genes.

Abstract:Auxin response factors (ARFs) are key regulators of numerous aspects of plant growth and development through mediating auxin signaling. In this study, we conducted a comprehensive genome-wide analysis of ZmARFs to identify and validate all auxin response factor genes in maize. These ZmARF genes were categorized into four distinct groups (I-IV) based on phylogenetic analysis, revealing seven sister pairs. We presented detailed information on gene sequences, structures, chromosome locations, and conserved motifs of ZmARFs. Through transient expression assays, we identified transcriptional activators or repressors among ZmARFs. Notably, our study demonstrated, for the first time, that ZmARF3 acts as a positive regulator of adventitious roots development in maize. This study not only provides basic insights into the maize ARF gene family but also sheds light on the specific functions of ZmARF3, paving the way for a more precise understanding of ZmARFs' roles in plant growth and development in maize.

Abstract:Auxin response factors (ARF) gene family plays key roles in plant development and act as transcription factors (TFs) in the regulation of gene expression. An extensive bioinformatics analysis including analysis of conserved motifs, chromosomal map, phylogenetic relationships, and expression profiles were performed for the maize ARF gene family. In this study, a set of publicly available 38 ARF maize (Zea mays) nucleotide sequences were downloaded. Using microarray data, a bioinformatics search for identification of TFBs in ARF genes using plant promoter analysis (PlantPAN) was carried out. The 38 maize ARF genes were categorized into three groups (Class I, II, and III). ARF genes have been studied by molecular methods in several different plant species however to better understand the mechanisms of these genes more studies are needed. Gene cluster analysis showed that the same set of genes on the chromosomes were positively correlated with the same number of gene clusters. Several TFBs including AP2/ERF, ERF, WRKY, bZIP, bHLH, GATA, and NAC were identified in the promoter regions. These TFBs are responsible for modulation of several biotic stressresponsive genes. The main aims of the present study were to obtain genomic information for the ZmARF gene family and their expression under abiotic and biotic stresses.

Abstract:Auxin response factors (ARF) are transcription factors that regulate auxin responses in plants. Although the genomewide analysis of this family has been performed in some species, little is known regarding ARF genes in apple ( Malus domestica ). In this study, 31 putative apple ARF genes have been identified and located within the apple genome. The phylogenetic analysis revealed that MdARFs could be divided into three subfamilies (groups I, II and III). The predicted MdARFs were distributed across 15 of 17 chromosomes with different densities. In addition, the analysis of exon–intron junctions and of the intron phase inside the predicted coding region of each candidate gene has revealed high levels of conservation within and between phylogenetic groups. Expression profile analyses of MdARF genes were performed in different tissues (root, stem, leaf, flower and fruit), and all the selected genes were expressed in at least one of the tissues that were tested, which indicated that MdARFs are involved in various aspects of physiological and developmental processes of apple. To our knowledge, this report is the first to provide a genomewide analysis of the apple ARF gene family. This study provides valuable information for understanding the classification and putative functions of the ARF signal in apple.

Abstract:Auxin response factors (ARFs) encode transcriptional factors that bind specifically to the TGTCTC-containing auxin response elements found in the promoters of primary/early auxin response genes that regulate plant development. In this study, investigation of the tomato genome revealed 21 putative functional ARF genes (SlARFs), a number comparable to that found in Arabidopsis (23) and rice (25). The full cDNA sequences of 15 novel SlARFs were isolated and delineated by sequencing of PCR products. A comprehensive genome-wide analysis of this gene family is presented, including the gene structures, chromosome locations, phylogeny, and conserved motifs. In addition, a comparative analysis between ARF family genes in tomato and maize was performed. A phylogenetic tree generated from alignments of the full-length protein sequences of 21 OsARFs, 23 AtARFs, 31 ZmARFs, and 21 SlARFs revealed that these ARFs were clustered into four major groups. However, we could not find homologous genes in rice, maize, or tomato with AtARF12-15 and AtARF20-23. The expression patterns of tomato ARF genes were analyzed by quantitative real-time PCR. Our comparative analysis will help to define possible functions for many of these newly isolated ARF-family genes in plant development.
Identification of Auxin Response Factor SlARF8-1 Gene and Characterization of Expression Pattern of Some SlARFs in Solanum Lycopersicum

Abstract:The full-length cDNA sequence of a new auxin response factor family gene with an open reading frame(ORF) of 2 535 bp in length was cloned,encoding a protein of 844 amino acids that was 94% homologous with SlARF8,and this new gene located on different chromosomes with SlARF8based on tomato genome data,so it was named SlARF8-1(GenBank accession number HM560979).Then the temporal and spatial expression patterns of four ARFs genes(SlARF3,SlARF4,SlARF6 and SlARF8-1) were analyzed in tomato stems,leaves,ovaries and fruits at different development stage using semi-quantitative RT-PCR.The results showed that SlARF8-1was expressed in all tissues examined,but at a lower level in the ovary after pollination.By contrast,the transcripts of SlARF3and SlARF6were undetectable in leaf and ovary.These four SlARFs genes showed similar expression pattern at different stages of tomato fruit development.Furthermore,the SlARFs mRNAs levels in tomato fruits didn't change significantly after the ovaries were treated with exogenous hormones of 2,4-dichlorophenoxyacetic acid(2,4-D) and gibberellic acid(GA3),which could induce significantly parthenocarpic fruits in tomato.

Abstract:AUXIN RESPONSE FACTORS (ARFs) are plant-specific transcription factors (TFs) that couple perception of the hormone auxin to gene expression programs essential to all land plants. As with many large TF families, a key question is whether individual members determine developmental specificity by binding distinct target genes. We use DAP-seq to generate genome-wide in vitro TF:DNA interaction maps for fourteen maize ARFs from the evolutionarily conserved A and B clades. Comparative analysis reveal a high degree of binding site overlap for ARFs of the same clade, but largely distinct clade A and B binding. Many sites are however co-occupied by ARFs from both clades, suggesting transcriptional coordination for many genes. Among these, we investigate known QTLs and use machine learning to predict the impact of cis-regulatory variation. Overall, large-scale comparative analysis of ARF binding suggests that auxin response specificity may be determined by factors other than individual ARF binding site selection.

Abstract:Auxin Responsive Factors (Auxin responsive factors) are important transcription factors that play a central role in the process of auxin signaling,auxin-responsive functional genes regulation in plants,and participate in the regulation of various aspects of plant growth and development,including tissue differentiation,organogenesis,apical dominance,root generation,tropism and so on.In this study,taking advantage of the whole genome sequence data ofMedicago truncatula,the ARFs gene family ofMedicago truncatula was systematically analyzed and the function of the genes was predicted by bioinformatics.A total of 34 complete ARFs genes from Medicago truncatula were identified,of which 27 genes had gene expression data.11 complete ARFs genes from Medicago lupulina L.,were identified.Chromosomal location analysis revealed that six ARFs with similar gene structure and amino acid sequence were clustered on chromosome 5 ofM.truncatula.Phylogenetic analysis showed that the six genes did not have homologous genes in Arabidopsis.Partial ARFs of Arabidopsis thaliana also had no homologous genes in M.truncatula.Gene expression analysis using gene chip data showed that ARFs of M.truncatula were expressed specifically in different organs.Some members of ARFs from Medicago truncatula responded to salt stress and mycorrhizal fungi infection.Medtr8g100050 not only responded to salt stress,but also was up-regulated after mycorrhizal fungi infection.

Abstract:Rapid Alkalization Factor (RALF) is a signaling molecule in plants that plays a crucial role in growth and development, reproductive processes, and responses to both biotic and abiotic stresses. Although RALF peptides have been characterized in Arabidopsis and rice, a comprehensive bioinformatics analysis of the ZmRALF gene family in maize is still lacking. In this study, we identified 20 RALF genes in the maize genome. Sequence alignment revealed significant structural variation among the ZmRALF family genes. Phylogenetic analysis indicates that RALF proteins from Arabidopsis, rice, and maize can be classified into four distinct clades. Duplication events suggest that the expansion of the RALF gene family in maize primarily relies on whole-genome duplication. ZmRALF genes are widely expressed across various tissues; ZmRALF1/15/18/19 are highly expressed in roots, while ZmRALF6/11/14/16 are predominantly expressed in anthers. RNA-seq and RT-qPCR demonstrated that the expression levels of ZmRALF7, ZmRALF9, and ZmRALF13 were significantly up-regulated and down-regulated in response to PEG and NaCl stresses, respectively. Overall, our study provides new insights into the role of the RALF gene family in abiotic stress.

Abstract:Completion of the sequencing of the Brassica rapa genome enabled us to undertake a genome-wide identification and functional study of the gene families related to the morphological diversity and agronomic traits of Brassica crops. In this study, we identified the auxin response factor (ARF) gene family, which is one of the key regulators of auxin-mediated plant growth and development in the B. rapa genome. A total of 31 ARF genes were identified in the genome. Phylogenetic and evolutionary analyses suggest that ARF genes fell into four major classes and were amplified in the B. rapa genome as a result of a recent whole genome triplication after speciation from Arabidopsis thaliana. Despite its recent hexaploid ancestry, B. rapa includes a relatively small number of ARF genes compared with the 23 members in A. thaliana, presumably due to a paralog reduction related to repetitive sequence insertion into promoter and non-coding transcribed region of the genes. Comparative genomic and mRNA sequencing analyses demonstrated that 27 of the 31 BrARF genes were transcriptionally active, and their expression was affected by either auxin treatment or floral development stage, although 4 genes were inactive, suggesting that the generation and pseudogenization of ARF members are likely to be an ongoing process. This study will provide a fundamental basis for the modification and evolution of the gene family after a polyploidy event, as well as a functional study of ARF genes in a polyploidy crop species.
Identification and bioinformatics analysis of ARF gene family in buckwheat

Abstract:Auxin response factors ( ARF) genes response to auxin signaling and play vital roles in plant growth and development.In the study, a total of 21 ARF genes from buckwheat genome were identified by using BlastP analysis, and then the gene structure, physical and chemical characteristics of encode proteins, conserved domains, conserved motif, subcellular localization, potential phosphorylation sites and evolutionary relationship of these genes were ana-lyzed.Gene structure analysis showed that 21 ARF genes contain intron, and the intron number between genes was different.Conserved domains analysis indicated that all ARF proteins contain B3 and ARF domain, and some pro-teins also include Aux /IAA domain.Conserved protein motif analysis found that 10 conserved motifs with a range of 13 to 55 amino acids existed in buckwheat ARF proteins.Subcellular localization analysis showed that great majority of ARF proteins located in nucleus and a few of proteins located in chloroplast.Potential phosphorylation sites analy-sis indicated that all ARF proteins contain Ser, Thr and Tyr phosphorylation sites, but the number of each class's phosphorylation site between genes was different.Phylogenetic analysis revealed that 21 ARF genes were divided intoⅠ,ⅡandⅢsubfamily, andⅠsubfamily could be further classed into Ⅰa and Ⅰb subclass, and subfamily Ⅱcould be further divided intoⅡa andⅡb subclass.This study laid a foundation for cloning of buckwheat ARF genes and further functional dissection in growth and development of buckwheat.

Abstract:The family Apiaceae includes many important vegetables and medicinal plants. Auxin response factors (ARFs) play critical roles in regulating plant growth and development. Here, we performed a comprehensive analysis of the ARF gene family in three Apiaceae species, celery, coriander, and carrot, and compared the results with the ARF gene family of lettuce, Arabidopsis, and grape. We identified 156 ARF genes in all six species and 89 genes in the three Apiaceae species, including 28, 34, and 27 in celery, coriander, and carrot, respectively. The paralogous gene number in coriander was far greater than that in carrot and celery. Our analysis revealed that ARF genes of the three Apiaceae species in 34 branches of the phylogenetic tree underwent significant positive selection. Additionally, our findings indicated that whole-genome duplication played an important role in ARF gene family expansion. Coriander contained a greater number of ARF genes than celery and carrot because of more gene duplications and less gene losses. We also analyzed the expression of ARF genes in three tissues by RNA-seq and verified the results by quantitative real-time PCR. Furthermore, we found that several paralogous genes exhibited divergent expression patterns. Overall, this study provides a valuable resource for exploring how ARF family genes regulate plant growth and development in other plants. Since this is the first report of the ARF gene family in Apiaceae, our results will serve as a guide for comparative and functional analyses of ARF and other gene families in Apiaceae.

Abstract:ARFs in plants mediate auxin signaling transduction and regulate growth process. To determine genome-wide characterization of ARFs family in melon ( Cucumis melo L.), ARFs were identified via analysis of information within the melon genomic database, and bioinformatic analyses were performed using various types of software. Based on different treatment methods involving dipping with the growth regulator Fengchanji No. 2 and artificial pollination, Jingmi No. 11 melon was used as the test material, and melon plants with unpollinated ovaries served as controls. The expression of ARF s during the early development of melon was analyzed via qRT-PCR. Seventeen genes that encode ARF proteins were identified in the melon genome for the first time. The expression of these ARF s differed in different tissues. The expression levels of CmARF2 , CmARF16-like , CmARF18-like2 , and CmARF19-like were especially high in melon fruits. The expression of ARF s during the early development of melon fruits differed in response to the different treatments, which suggested that CmARF9 , CmARF16-like , CmARF19-like , CmARF19 , CmARF1 , CmARF2 , CmARF3 , and CmARF5 may be associated with melon fruit growth during early development. Interestingly, the increase in the transverse diameter of fruits treated with growth regulators was significantly greater than that of fruits resulting from artificial pollination, while the increase in the longitudinal diameter of the fruits resulting from artificial pollination was significantly greater.

Abstract:As transcription factors derived from transposase, FAR-RED IMPAIRED RESPONSE1 (FAR1) and its homolog FHY3 play crucial roles in the regulation of light signaling and various stress responses by coordinating the expression of downstream target genes. Despite the extensive investigation of the FAR1/FHY3 family in Arabidopsis thaliana and other species, a comprehensive examination of these genes in maize has not been conducted thus far. In this study, we employed a genomic mining approach to identify 16 ZmFAR1 genes in the maize inbred line B73, which were further classified into five subgroups based on their phylogenetic relationships. The present study characterized the predicted polypeptide sequences, molecular weights, isoelectric points, chromosomal distribution, gene structure, conserved motifs, subcellular localizations, phylogenetic relationships, and cis-regulatory elements of all members belonging to the ZmFAR1 family. Furthermore, the tissue-specific expression of the 16 ZmFAR1 genes was analyzed using RNA-seq, and their expression patterns under far-red light conditions were validated in the ear and tassel through qRT-qPCR. The observed highly temporal and spatial expression patterns of these ZmFAR1 genes were likely associated with their specific functional capabilities under different light conditions. Further analysis revealed that six ZmFAR1 genes (ZmFAR1-1, ZmFAR1-10, ZmFAR1-11, ZmFAR1-12, ZmFAR1-14, and ZmFAR1-15) exhibited a response to simulated shading treatment and actively contributed to the development of maize ears. Through the integration of expression quantitative trait loci (eQTL) analyses and population genetics, we identified the presence of potential causal variations in ZmFAR1-14 and ZmFAR1-9, which play a crucial role in regulating the kernel row number and kernel volume weight, respectively. In summary, this study represents the initial identification and characterization of ZmFAR1 family members in maize, uncovering the functional variation in candidate regulatory genes associated with the improvement of significant agronomic traits during modern maize breeding.

Abstract:Auxin response factors (ARFs) participate in the transcriptional regulation of a series of biological processes related to growth and development. The ARF genes comprise a large multigene family in plants. Recently, a draft of the full cucumber (Cucumis sativus) genome assembly has been released; however, none of the ARF genes have been characterized. We made a comprehensive analysis of ARF genes in this species. Fifteen ARF genes were identified and could be divided into three classes. Intron presence and position were conserved to some extent within one phylogenetic group. Based on genome distribution analysis, tandem duplication appears to have contributed to ARF gene expansion. Specific motifs were selectively distributed among specific clades. Putative cis-elements involved in auxin response, light signaling responses, phytohormones, and defense responses were identified in promoter regions of the ARF genes. Almost all of the ARF genes exhibited a constitutive expression pattern, implying that there are functional redundancies among the ARF proteins.

Abstract:Aux/IAA and auxin response transcription factor (ARF) genes are key regulators of auxin responses in plants. A total of 25 MtIAA and 40 MtARF genes were identified based on the latest updated Medicago truncatula reference genome sequence. They were clustered into 10 and 8 major groups, respectively. The homologs among M. truncatula, soybean, and Arabidopsis thaliana shared close relationships based on phylogenetic analysis. Gene structure analysis revealed that MtIAA and MtARF genes contained one to four concern motifs and they are localized to eight chromosomes, except chromosome 6 without MtARFs. In addition, some MtIAA and MtARF genes were expressed in all tissues, while others were specifically expressed in specific tissues. Analysis of cis-acting elements in promoter region and expression profiles revealed the potential response of MtIAA and MtARF genes to hormones and abiotic stresses. The prediction protein–protein interaction network showed that some ARF proteins could interact with multiple Aux/IAA proteins, and the reverse is also true. The investigation provides valuable, basic information for further studies on the biological functions of MtIAA and MtARF genes in the regulation of auxin-related pathways in M. truncatula.

Abstract:Auxin response factors (ARFs) are important transcription factors involved in both the auxin signaling pathway and the regulatory development of various plant organs. In this study, 23 TaARF members encoded by a total of 68 homeoalleles were isolated from 18 wheat chromosomes (excluding chromosome 4). The TaARFs, including their conserved domains, exon/intron structures, related microRNAs, and alternative splicing (AS) variants, were then characterized. Phylogenetic analysis revealed that members of the TaARF family share close homology with ARFs in other grass species. qRT-PCR analyses revealed that 20 TaARF members were expressed in different organs and tissues and that the expression of some members significantly differed in the roots, stems, and leaves of wheat seedlings in response to exogenous auxin treatment. Moreover, protein network analyses and co-expression results showed that TaTIR1-TaARF15/18/19-TaIAA13 may interact at both the protein and genetic levels. The results of subsequent evolutionary analyses showed that three transcripts of TaARF15 in the A subgenome of wheat exhibited high evolutionary rate and underwent positive selection. Transgenic analyses indicated that TaARF15-A.1 promoted the growth of roots and leaves of Arabidopsis thaliana and was upregulated in the overexpression plants after auxin treatment. Our results will provide reference information for subsequent research and utilization of the TaARF gene family.
The Role of the ADF Gene Family in Maize Response to Abiotic Stresses

Abstract:The highly conserved actin depolymerizing factor (ADF) plays an important role in plant growth, development and responses to biotic and abiotic stresses. A total of 72 ADF genes in Arabidopsis, wheat, rice and sorghum can be divided into four groups. The multicollinearity analysis revealed that the maize ADF gene family exhibited more collinearity events with closely related gramineous plants. Fifteen ADF genes in maize were screened from the latest database, and bioinformatics analysis showed that these ADF genes were distributed across seven chromosomes in maize. The gene structure of the ADF gene family in maize exhibits significant conservation and cluster consistency. The promoter region contains rich regulatory elements that are involved in various regulations related to growth, development and adverse stresses. The drought-tolerant ZmADF5 gene in maize was further studied, and it was found that the allelic variations in ZmADF5 were mainly concentrated in its promoter region. A superior haplotype, with drought tolerance, was identified by candidate-gene association analysis of 115 inbred lines. By comparing the phenotypes of anthesis silking interval, grain yield and ear height, it was found that Hap2 performed better than Hap1 under drought stress. This study provides a theoretical reference for understanding the function of the ADF gene family and proposes further investigation into the role of ZmADF5 in abiotic-stress tolerance.

Abstract:In the auxin-mediated growth and development process of plants, auxin response factors (ARFs) act as an important component. ARF has so far been identified and characterized in a number of vascular plant species. Gnetum L. is a gymnosperm genus with dietary, industrial and medicinal uses, but little is known about its ARF genes. A comprehensive identification and characterization of ARF gene family in Gnetum luofuense C.Y. Cheng genome was performed. Twenty ARF genes were identified and categorized into two groups. Conserved motif analysis suggested that most proteins were in accordance with the typical ARF structural model. Additionally, the gene duplication analysis indicated the expanding state of Gnetum ARF gene family in the process of evolution, and some Coniferales species lost many ARF members recently. This study provides comprehensive understanding of Gnetum ARF gene family, and laid the theoretical foundation for further functional verification.
