Abstract:Drugs against multiple targets may overcome the many limitations of single targets and achieve a more effective and safer control of the disease. Numerous high-throughput experiments have been performed in this emerging field. However, systematic identification of multiple drug targets and their best intervention requires knowledge of the underlying disease network and calls for innovative computational methods that exploit the network structure and dynamics. Here, we develop a robust computational algorithm for finding multiple target optimal intervention (MTOI) solutions in a disease network. MTOI identifies potential drug targets and suggests optimal combinations of the target intervention that best restore the network to a normal state, which can be customer designed. We applied MTOI to an inflammation-related network. The well-known side effects of the traditional non-steriodal anti-inflammatory drugs and the recently recalled Vioxx were correctly accounted for in our network model. A number of promising MTOI solutions were found to be both effective and safer.

Abstract:It is a big challenge to develop efficient models for identifying personalized drug targets (PDTs) from high-dimensional personalized genomic profile of individual patients. Recent structural network control principles have introduced a new approach to discover PDTs by selecting an optimal set of driver genes in personalized gene interaction network (PGIN). However, most of current methods only focus on controlling the system through a minimum driver-node set and ignore the existence of multiple candidate driver-node sets for therapeutic drug target identification in PGIN. Therefore, this paper proposed multi-objective optimization-based structural network control principles (MONCP) by considering minimum driver nodes and maximum prior-known drug-target information. To solve MONCP, a discrete multi-objective optimization problem is formulated with many constrained variables, and a novel evolutionary optimization model called LSCV-MCEA was developed by adapting a multi-tasking framework and a rankings-based fitness function method. With genomics data of patients with breast or lung cancer from The Cancer Genome Atlas database, the effectiveness of LSCV-MCEA was validated. The experimental results indicated that compared with other advanced methods, LSCV-MCEA can more effectively identify PDTs with the highest Area Under the Curve score for predicting clinically annotated combinatorial drugs. Meanwhile, LSCV-MCEA can more effectively solve MONCP than other evolutionary optimization methods in terms of algorithm convergence and diversity. Particularly, LSCV-MCEA can efficiently detect disease signals for individual patients with BRCA cancer. The study results show that multi-objective optimization can solve structural network control principles effectively and offer a new perspective for understanding tumor heterogeneity in cancer precision medicine. Abstract:Abstract Multiple driver genes in individual patient samples may cause resistance to individual drugs in precision medicine. However, current computational methods have not studied how to fill the gap between personalized driver gene identification and combinatorial drug discovery for individual patients. Here, we developed a novel structural network controllability-based personalized driver genes and combinatorial drug identification algorithm (CPGD), aiming to identify combinatorial drugs for an individual patient by targeting personalized driver genes from network controllability perspective. On two benchmark disease datasets (i.e. breast cancer and lung cancer datasets), performance of CPGD is superior to that of other state-of-the-art driver gene-focus methods in terms of discovery rate among prior-known clinical efficacious combinatorial drugs. Especially on breast cancer dataset, CPGD evaluated synergistic effect of pairwise drug combinations by measuring synergistic effect of their corresponding personalized driver gene modules, which are affected by a given targeting personalized driver gene set of drugs. The results showed that CPGD performs better than existing synergistic combinatorial strategies in identifying clinical efficacious paired combinatorial drugs. Furthermore, CPGD enhanced cancer subtyping by computationally providing personalized side effect signatures for individual patients. In addition, CPGD identified 90 drug combinations candidates from SARS-COV2 dataset as potential drug repurposing candidates for recently spreading COVID-19.

Identifying efficient controls of complex interaction networks using genetic algorithms

Abstract:Control theory has seen recently impactful applications in network science, especially in connections with applications in network medicine. A key topic of research is that of finding minimal external interventions that offer control over the dynamics of a given network, a problem known as network controllability. We propose in this article a new solution for this problem based on genetic algorithms. We tailor our solution for applications in computational drug repurposing, seeking to maximise its use of FDA-approved drug targets in a given disease-specific protein-protein interaction network. We show how our algorithm identifies a number of potentially efficient drugs for breast, ovarian, and pancreatic cancer. We demonstrate our algorithm on several benchmark networks from cancer medicine, social networks, electronic circuits, and several random networks with their edges distributed according to the Erdős-Rényi, the small-world, and the scale-free properties. Overall, we show that our new algorithm is more efficient in identifying relevant drug targets in a disease network, advancing the computational solutions needed for new therapeutic and drug repurposing approaches.

Abstract:Securing complete control of complex systems comprised of tens of thousands of interconnected nodes holds immense significance across various fields, spanning from cell biology and brain science to human-engineered systems. However, depending on specific functional requirements, it can be more practical and efficient to focus on a pre-defined subset of nodes for control, a concept known as target control . While some methods have been proposed to find the smallest driver node set for target control, they either rely on heuristic approaches based on k -walk theory, lacking a guarantee of optimal solutions, or they are overly complex and challenging to implement in real-world networks. To address this challenge, we introduce a simple and elegant algorithm, inspired by the path cover problem, which efficiently identifies the nodes required to control a target node set within polynomial time. To practically apply the algorithm in real-world systems, we have selected several networks in which a specific set of nodes with functional significance can be designated as a target control set. The analysed systems include the complete connectome of the nematode worm C. elegans , the recently disclosed connectome of the Drosophila larval brain, as well as dozens of genome-wide metabolic networks spanning major plant lineages. The target control analysis shed light on distinctions between neural systems in nematode worms and larval brain insects, particularly concerning the number of nodes necessary to regulate specific functional systems. Furthermore, our analysis uncovers evolutionary trends within plant lineages, notably when examining the proportion of nodes required to control functional pathways.

Abstract:Motivation: Hepatocellular carcinoma (HCC) is a significant health problem worldwide and annual number of cases are nearly more than 700,000. However,there are few safe and effective thera-peutic options for HCC patients.Here, we propose a new approach for predicting therapeutic and aggravating drugs for HCCbased ontissue-specificpathways, which considersnot onlyliver tis-sueand functional informationof pathways, but also the changes of single gene in pathways. Results: Firstly, we map genes related to HCC to the liver-specific protein interaction network and get anextended tissue-specific gene set of HCC. Then, based on the extended gene set, 12 en-riched KEGGfunctional pathways are extracted.Using Kolmogorov-Smirnov statistic, we calculate the therapeutic scores of drugs based on the 12 tissue-specific pathways. Finally, after filtering by Comparative Toxicogenomics Database (CTD) benchmark,we get 3 therapeutic drugs and 3 ag-gravating drugs for HCC. Furthermore, we validate the6potentially related drugs of HCC by analyz-ingtheiroverlaps with drug indications reported in PubMed literatures, and also making CMapprofile similarity analysis and KEGG enrichment analysis based on their targets. All analysis results sug-gest thatour approach is effective and accurate for discovering novel therapeutic options for HCC and it can be easily extended to other diseases.More importantly, our method can clearly distin-guish therapeutic and aggravating drugsforHCC, which also can be used to indicateunmarked drug-disease associations in CTD as positive or negative.
Optimizing Genomic Control in Hit Network-Target Set Model Associations with Lung Adenocarcinoma

Abstract:Background: Hit network-target sets (HNSs), compiled sets of different network nodes of the same type, are available and play a significant role in cancer development but are notoriously more difficult to select than a single target. This is due to a combination of challenges attributed to the differential of node interactions, node heterogeneity, and the limitations of node-hit information. Methods: In this study, we constructed a lung adenocarcinoma regulatory network using TCGA data and obtained different HNSs of driver nodes (DNs), core modules (CMs) and core nodes (CNs) through three kinds of methods. Then, the optimized HNS (OHNS) was obtained by integrating CMs, CNs and DNs, and the performance of different HNSs was evaluated according to network structure importance, control capability, and clinical value. Results: We found that the OHNS has two main advantages, the central location of the network and the ability to control the network, and it plays an important role in the disease network through its multifaceted capabilities. Three unique pathways were discovered in the OHNS, which is consistent with previous experiments. Additionally, 13 genes were predicted to play roles in risk prognosis, disease drivers, and cell perturbation effects of lung adenocarcinoma, of which 12 may be candidates for new drugs and biomarkers of lung adenocarcinoma. Conclusion: This study can help us understand and control a network more effectively to determine the development trend of a disease, design effective multitarget drugs, and guide the therapeutic community to optimize appropriate strategies according to different research aims in cancer treatment.

Abstract:Driver pathways have been acknowledged to play critical roles in the initiation and progression of cancershence it is essential for precision medicine related studies to develop accurate and efficient methods to identify them. Although previous approaches have shown promising results by integrating multi-omics data, their preset artificial parameters may decrease the convenience to use and limit the application scalability. In this paper, a novel integration approach is proposed to incorporate four omics data, i.e., construct a weighted non-binary mutation matrix without presetting artificial parameters. A parameter-free identification model is put forward based on it. It takes advantage of the association between genes in the PPI network as well as balances the contribution of coverage and mutual exclusivity with the harmonic mean. Furthermore, a cooperative co-evolution algorithm is proposed for solving this model. In the algorithm, a particle swarm optimization algorithm suitable for solving combinatorial problems is presented. Three cooperative operators are devised to construct the cooperation among the populations and the swarm to increase the population diversity. Both real biological datasets and simulated ones were exerted to perform experimental comparisons among the proposed method and six other state-of-the-art ones. The gene sets identified by the presented method generally contain more genes involved in known signaling pathways than those obtained by the other methods. Simultaneously, both high accuracy and high efficiency of the proposed method were verified in experiments, making it practical in realistic applications and an effective supplementary tool to identify driver pathways.

Abstract:The global set of relationships between protein targets of all drugs and all disease-gene products in the human protein–protein interaction or 'interactome' network remains uncharacterized. We built a bipartite graph composed of US Food and Drug Administration–approved drugs and proteins linked by drug–target binary associations. The resulting network connects most drugs into a highly interlinked giant component, with strong local clustering of drugs of similar types according to Anatomical Therapeutic Chemical classification. Topological analyses of this network quantitatively showed an overabundance of 'follow-on' drugs, that is, drugs that target already targeted proteins. By including drugs currently under investigation, we identified a trend toward more functionally diverse targets improving polypharmacology. To analyze the relationships between drug targets and disease-gene products, we measured the shortest distance between both sets of proteins in current models of the human interactome network. Significant differences in distance were found between etiological and palliative drugs. A recent trend toward more rational drug design was observed.

Abstract:Introduction: Crohn's disease and ulcerative colitis, both under the umbrella of inflammatory bowel diseases (IBD), involve many distinct molecular processes. The difference in their molecular processes is studied by using the different genes involved in each disease, and it is explored further for drug targeting and drug repurposing. Methods: The initial set of genes was obtained by mining published literature and several curated databases. The identified genes were then subject to Systems and Network analysis to reveal their molecular processes and shed some light on their pathogenesis. Such methodologies have identified newer targets and drugs that can be repurposed. Results: We use a Systems and Network Medicine approach to understand the mechanism of actions of genes involved in IBD. From an initial set of genes mined from literature and curated databases, we used the Multi-Steiner Tree algorithm implemented within the CoVex systems medicine platform to expand each disease module by incorporating candidate genes with significant connections to the disease-related seed genes. Such expanded disease modules will identify a larger set of potential targets and drugs. We used the Closeness Centrality algorithm implemented within CoVex to search for newer targets and repurposable drugs. Through a network medicine approach, we provide a mechanistic view of the diseases and point to newer drugs and targets. Conclusion: We demonstrate that the Systems and Network Medicine approach is a powerful way to understand diseases and understand their mechanisms of action.
Representation and analysis of molecular networks involving diseases and drugs

Abstract:Twenty years ago the Human Genome Project was initiated aiming to uncover the genetic factors of human diseases and to develop new strategies for diagnosis, treatment, and prevention. Despite the successful sequencing of the human genome and the discovery of many disease related genes, our understanding of molecular mechanisms is still largely incomplete for the majority of diseases. In the KEGG database project we have been organizing our knowledge on cellular functions and organism behaviors in computable forms, especially in the forms of molecular networks (KEGG pathway maps) and hierarchical lists (BRITE functional hierarchies). The computerized knowledge has been widely used as a reference for biological interpretation of large-scale datasets generated by sequencing and other high-throughput experimental technologies. Our efforts are now focused on human diseases and drugs. We consider diseases as perturbed states of the molecular system that operates the cell and the organism, and drugs as perturbants to the molecular system. Since the existing disease databases are mostly for humans to read and understand, we develop a more computable disease information resource where our knowledge on diseases is represented as molecular networks or gene/molecule lists. When the detail of the molecular system is relatively well characterized, we use the molecular network representation and draw KEGG pathway maps. The Human Diseases category of the KEGG PATHWAY database contains about 40 pathway maps for cancers, immune disorders, neurodegenerative diseases, etc. When the detail is not known but disease genes are identified, we use the gene/molecule list representation and create a KEGG DISEASE entry. The entry contains a list of known disease genes and other relevant molecules including environmental factors, diagnostic markers, and therapeutic drugs. The list simply defines the membership to the underlying molecular system, but is still useful for computational analysis. In the KEGG DRUG database we capture knowledge on two types of molecular networks. One is the interaction network of drugs with target molecules, metabolizing enzymes, transporters, other drugs, and the pathways involving all these molecules. The other is the chemical structure transformation network representing the biosynthetic pathways of natural products in various organisms, as well as the history of drug development where drug structures have been continuously modified by medicinal chemists. KEGG DRUG contains chemical structures and/or chemical components of all prescription and OTC drugs in Japan including crude drugs and TCM (Traditional Chinese Medicine) formulas, as well as most prescription drugs in USA and many prescription drugs in Europe. I will report on our strategy to analyze the chemical architecture of natural products derived from enzymatic reactions (and enzyme genes) and the chemical architecture of marketed drugs derived from human made organic reactions in the history of drug development, towards drug discovery from the genomes of plants and microorganisms.

Abstract:Motivation: The concept of controllability within complex networks is pivotal in determining the minimal set of driver vertices required for the exertion of external signals, thereby enabling control over the entire network's vertices. Target controllability further refines this concept by focusing on a subset of vertices within the network as the specific targets for control, both of which are known to be NP-hard problems. Crucially, the effectiveness of the driver set in achieving control of the network is contingent upon satisfying a specific rank condition, as introduced by Kalman. On the other hand, structural controllability provides a complementary approach to understanding network control, emphasizing the identification of driver vertices based on the network's structural properties. However, in structural controllability approaches, the Kalman condition may not always be satisfied. Results: In this study, we address the challenge of target controllability by proposing a feed-forward greedy algorithm designed to efficiently handle large networks while meeting the Kalman controllability rank condition. We further enhance our method's efficacy by integrating it with Barabasi et al.'s structural controllability approach. This integration allows for a more comprehensive control strategy, leveraging both the dynamical requirements specified by Kalman's rank condition and the structural properties of the network. Empirical evaluation across various network topologies demonstrates the superior performance of our algorithms compared to existing methods, consistently requiring fewer driver vertices for effective control. Additionally, our method's application to protein-protein interaction networks associated with breast cancer reveals potential drug repurposing candidates, underscoring its biomedical relevance. This study highlights the importance of addressing both structural and dynamical aspects of network controllability for advancing control strategies in complex systems. Abstract:BackgroundThere are different and complicated associations between genes and diseases. Finding the causal associations between genes and specific diseases is still challenging. In this work we present a method to predict novel associations of genes and pathways with inflammatory bowel disease (IBD) by integrating information of differential gene expression, protein-protein interaction and known disease genes related to IBD.ResultsWe downloaded IBD gene expression data from NCBI’s Gene Expression Omnibus, performed statistical analysis to determine differentially expressed genes, collected known IBD genes from DisGeNet database, which were used to construct a IBD related PPI network with HIPPIE database. We adapted our graph-based clustering algorithm DPClusO to cluster the disease PPI network. We evaluated the statistical significance of the identified clusters in the context of determining the richness of IBD genes using Fisher’s exact test and predicted novel genes related to IBD. We showed 93.8% of our predictions are correct in the context of other databases and published literatures related to IBD.ConclusionsFinding disease-causing genes is necessary for developing drugs with synergistic effect targeting many genes simultaneously. Here we present an approach to identify novel disease genes and pathways and discuss our approach in the context of IBD. The approach can be generalized to find disease-associated genes for other diseases.

Abstract:Drug-target interaction (DTI) is a key aspect in pharmaceutical research. With the ever-increasing new drug data resources, computational approaches have emerged as powerful and labor-saving tools in predicting new DTIs. However, so far, most of these predictions have been based on structural similarities rather than biological relevance. In this study, we proposed for the first time a "GO and KEGG enrichment score" method to represent a certain category of drug molecules by further classification and interpretation of the DTI database. A benchmark dataset consisting of 2,015 drugs that are assigned to nine categories ((1) G protein-coupled receptors, (2) cytokine receptors, (3) nuclear receptors, (4) ion channels, (5) transporters, (6) enzymes, (7) protein kinases, (8) cellular antigens and (9) pathogens) was constructed by collecting data from KEGG. We analyzed each category and each drug for its contribution in GO terms and KEGG pathways using the popular feature selection "minimum redundancy maximum relevance (mRMR)" method, and key GO terms and KEGG pathways were extracted. Our analysis revealed the top enriched GO terms and KEGG pathways of each drug category, which were highly enriched in the literature and clinical trials. Our results provide for the first time the biological relevance among drugs, targets and biological functions, which serves as a new basis for future DTI predictions.
