Abstract:Adenosine bases of RNA can be transiently modified by the deposition of a methyl-group to form N6-methyladenosine (m6A). This adenosine-methylation is an ancient process and the enzymes involved are evolutionary highly conserved. A genetic screen designed to identify suppressors of late flowering transgenic Arabidopsis plants overexpressing the miP1a microProtein yielded a new allele of the FIONA1 (FIO1) m6A-methyltransferase. To characterize the early flowering phenotype of fio1 mutant plants we employed an integrative approach of mRNA-seq, Nanopore direct RNA-sequencing and meRIP-seq to identify differentially expressed transcripts as well as differentially methylated RNAs. We provide evidence that FIO1 is the elusive methyltransferase responsible for the 3'-end methylation of the FLOWERING LOCUS C (FLC) transcript. Furthermore, our genetic and biochemical data suggest that 3'-methylation stabilizes FLC mRNAs and non-methylated FLC is a target for rapid degradation.

Abstract:N 6 -methyladenosine (m 6 A) modification of mRNAs affects many biological processes. However, the function of m 6 A in plant photosynthesis remains unknown. Here, we demonstrate that m 6 A modification is crucial for photosynthesis during photodamage caused by high light stress in plants. The m 6 A modification levels of numerous photosynthesis-related transcripts are changed after high light stress. We determine that the Arabidopsis m 6 A writer VIRILIZER (VIR) positively regulates photosynthesis, as its genetic inactivation drastically lowers photosynthetic activity and photosystem protein abundance under high light conditions. The m 6 A levels of numerous photosynthesis-related transcripts decrease in vir mutants, extensively reducing their transcript and translation levels, as revealed by multi-omics analyses. We demonstrate that VIR associates with the transcripts of genes encoding proteins with functions related to photoprotection (such as HHL1 , MPH1 , and STN8 ) and their regulatory proteins (such as regulators of transcript stability and translation), promoting their m 6 A modification and maintaining their stability and translation efficiency. This study thus reveals an important mechanism for m 6 A-dependent maintenance of photosynthetic efficiency in plants under high light stress conditions.

Abstract:N6‐methyladenosine (m6A) is an mRNA modification widely found in eukaryotes and plays a crucial role in plant development and stress responses. FIONA1 (FIO1) is a recently identified m6A methyltransferase that regulates Arabidopsis (Arabidopsis thaliana) floral transition; however, its role in stress response remains unknown. In this study, we demonstrate that FIO1‐mediated m6A methylation plays a vital role in salt stress response in Arabidopsis. The loss‐of‐function fio1 mutant was sensitive to salt stress. Importantly, the complementation lines expressing the wild‐type FIO1 exhibited the wild‐type phenotype, whereas the complementation lines expressing the mutant FIO1m, in which two critical amino acid residues essential for methyltransferase activity were mutated, did not recover the wild‐type phenotype under salt stress, indicating that the salt sensitivity is associated with FIO1 methyltransferase activity. Furthermore, FIO1‐mediated m6A methylation regulated ROS production and affected the transcript level of several salt stress‐responsive genes via modulating their mRNA stability in an m6A‐dependent manner in response to salt stress. Importantly, FIO1 is associated with salt stress response by specifically targeting and differentially modulating several salt stress‐responsive genes compared with other m6A writer. Collectively, our findings highlight the molecular mechanism of FIO1‐mediated m6A methylation in the salt stress adaptation.

Abstract:N 6 -methyladenosine (m 6 A) is one of the common internal RNA modifications found in eukaryotes. The m 6 A modification can regulate various biological processes in organisms through the modulation of alternative splicing, alternative polyadenylation, folding, translation, localization, transport, and decay of multiple types of RNA, without altering the nucleotide sequence. The three components involved in m 6 A modification, namely writer, eraser, and reader, mediate the abundance of RNA m 6 A modification through complex collaborative actions. Currently, research on m 6 A regulatory genes in plants is still in its infancy.

Abstract:The biological functions of the epitranscriptomic modification N-6-methyladenosine (m(6)A) in plants are not fully understood. CPSF30-L is a predominant isoform of the polyadenylation factor CPSF30 and consists of CPSF30-S and an m(6)A-binding YTH domain. Little is known about the biological roles of CPSF30-L and the molecular mechanism underlying itsm(6)A-binding function in alternative polyadenylation. Here, we characterized CPSF30-L as an Arabidopsis m(6)A reader whose m(6)A-binding function is required for the floral transition and abscisic acid (ABA) response. We found that the m(6)A-binding activity of CPSF30-L enhances the formation of liquid-like nuclear bodies, where CPSF30-L mainly recognizes m(6)A-modified far-upstream elements to control polyadenylation site choice. Deficiency of CPSF30-L lengthens the 30 untranslated region of three phenotypes-related transcripts, thereby accelerating their mRNA degradation and leading to late flowering and ABA hypersensitivity. Collectively, this study uncovers a new molecular mechanism for m(6)A-driven phase separation and polyadenylation in plants.

Abstract:Background: RNA editing is a transcript-based layer of gene regulation. To date, no systemic study on RNA editing of plant nuclear genes has been reported. Here, a transcriptome-wide search for editing sites in nuclear transcripts of Arabidopsis (Arabidopsis thaliana) was performed.Results: MPSS (massively parallel signature sequencing) and PARE (parallel analysis of RNA ends) data retrieved from public databases were utilized, focusing on one-base-conversion editing. Besides cytidine (C)-to-uridine (U) editing in mitochondrial transcripts, many nuclear transcripts were found to be diversely edited. Interestingly, a sizable portion of these nuclear genes are involved in chloroplast-or mitochondrion-related functions, and many editing events are tissue-specific. Some editing sites, such as adenosine (A)-to-U editing loci, were found to be surrounded by peculiar elements. The editing events of some nuclear transcripts are highly enriched surrounding the borders between coding sequences (CDSs) and 3' untranslated regions (UTRs), suggesting site-specific editing. Furthermore, RNA editing is potentially implicated in new start or stop codon generation, and may affect alternative splicing of certain protein-coding transcripts. RNA editing in the precursor microRNAs (pre-miRNAs) of ath-miR854 family, resulting in secondary structure transformation, implies its potential role in microRNA (miRNA) maturation.Conclusions: To our knowledge, the results provide the first global view of RNA editing in plant nuclear transcripts.

Abstract:N6-methyladenosine (m6A) RNA modification confers an essential layer of gene regulation in living organisms, including plants; yet, the underlying mechanisms of its deposition on specific target mRNAs involved in key plant developmental processes are so far unknown. Here, we show that a core component of the rice m6A methyltransferase complex, OsFIP37, is recruited by an RNA-binding protein, OsFIP37-associated protein 1 (OsFAP1), to mediate m6A RNA modification on an auxin biosynthesis gene, OsYUCCA3, during microsporogenesis. This stabilizes OsYUCCA3 mRNA and promotes local auxin biosynthesis in anthers during male meiosis, which is essential for meiotic division and subsequent pollen development in rice. Loss of function of OsFAP1 causes dissociation of OsFIP37 with OsYUCCA3 and the resulting abolished m6A deposition on OsYUCCA3. Our findings reveal that OsFAP1-dependent m6A deposition on OsYUCCA3 by OsFIP37 constitutes a hitherto unknown link between RNA modification and hormonal control of male meiosis in plant reproductive development.

Abstract:N-6-methyladenosine (m(6)A) is the most abundant, internal, posttranscriptional modification in mRNA among all higher eukaryotes. In mammals, this modification is reversible and plays broad roles in the regulation of mRNA metabolism and processing. Despite its importance, previous studies on the role and mechanism of m(6)A methylation in Arabidopsis thaliana have been limited. Here, we report that ALKBH10B is a demethylase that oxidatively reverses m(6)A methylation in mRNA in vitro and in vivo. Depletion of ALKBH10B in the alkbh10bmutant delays flowering and represses vegetative growth. Complementation with wild-type ALKBH10B, but not a catalytically inactive mutant (ALKBH10B H366A/E368A), rescues these effects in alkbh10b-1 mutant plants, suggesting the observed phenotypes are controlled by the catalytic action of ALKBH10B. We show that ALKBH10B-mediated mRNA demethylation affects the stability of target transcripts, thereby influencing floral transition. We identified 1190 m(6)A hypermethylated transcripts in the alkbh10b-1 mutant involved in plant development. The discovery and characterization of the archetypical RNA demethylase in Arabidopsis sheds light on the occurrence and functional role(s) of reversible mRNA methylation in plants and defines the role of m(6)A RNA modification in Arabidopsis floral transition.
Functional Analysis of Arabidopsis Flowering Locus T RNA and Protein

Abstract:The transition to flowering is one of the major and important phase changes during the plant’s life cycle. It has been shown that multiple signalling pathways are involved in this process. Many of these pathways converge on the floral integrator gene FT. FT is activated in the leaves by an inducing signal (e.g. photoperiod) and then it moves to the shoot apex. At the apex, the FT protein interacts with FD to initiate floral development through transcriptional activation of APETALA1 and SOC1. Several papers have reported that the FT protein moves from leaf to the shoot apex and acts as the flowering stimulus. However, it is not clear whether FT mRNA may also move through the phloem and contribute to the long-distance movement of FT. This study investigated whether FT mRNA has the capacity for long-distance movement, which cis-element(s) is responsible for its mobility and what is the biological significance of FT RNA movement. It also examined which amino acid residue(s) or domain(s) are critical for FT protein function. Utilizing an RNA mobility assay and virus induced RNA silencing, it has been found that FT mRNA, independent of the FT protein and viral sequences, is able to move systemically in Nicotiana benthamiana and Arabidopsis plants. FT RNA also can enter into the shoot apical meristem of tobacco plants. Moreover, the cis–acting element essential for FT RNA movement has been mapped to nucleotides 1-102 of the FT mRNA coding sequence. A protein which specifically binds to FT mRNA only in the vegetative stage of plant development has been identified, suggesting that the FT RNA-protein interaction may be developmentally modulated. Ectopic expression of FT mRNA triggers flowering earlier than wild type plants in inductive short day conditions, suggesting that FT mRNA might also plays a promotory role in floral induction. Using alanine-scaning mutagenesis, 43 FT mutants were constructed using PVX vector and used to inoculate tobacco plants. Viral expression of these FT mutant proteins in N. tabacum Maryland Mammoth tobacco plants resulted in various flowering phenotypes. Analysis of these phenotypes showed that mutant FTV70A stimulated slightly early flowering and significantly improved the number of flowers and seedpods. This raises the possibility that novel FT alleles could be used to speed up breeding process and improve the productivity of crops.
