Abstract:Background Recent advances in next-generation sequencing technologies have helped investigators generate massive amounts of cancer genomic data. A critical challenge in cancer genomics is identification of a few cancer driver genes whose mutations cause tumor growth. However, the majority of existing computational approaches underuse the co-occurrence mutation information of the individuals, which are deemed to be important in tumorigenesis and tumor progression, resulting in high rate of false positive. Results To make full use of co-mutation information, we present a random walk algorithm referred to as DriverRWH on a weighted gene mutation hypergraph model, using somatic mutation data and molecular interaction network data to prioritize candidate driver genes. Applied to tumor samples of different cancer types from The Cancer Genome Atlas, DriverRWH shows significantly better performance than state-of-art prioritization methods in terms of the area under the curve scores and the cumulative number of known driver genes recovered in top-ranked candidate genes. Besides, DriverRWH discovers several potential drivers, which are enriched in cancer-related pathways. DriverRWH recovers approximately 50% known driver genes in the top 30 ranked candidate genes for more than half of the cancer types. In addition, DriverRWH is also highly robust to perturbations in the mutation data and gene functional network data. Conclusion DriverRWH is effective among various cancer types in prioritizes cancer driver genes and provides considerable improvement over other tools with a better balance of precision and sensitivity. It can be a useful tool for detecting potential driver genes and facilitate targeted cancer therapies.

Abstract:Although rapid progress has been made in computational approaches for prioritizing cancer driver genes, research is far from achieving the ultimate goal of discovering a complete catalog of genes truly associated with cancer. Driver gene lists predicted from these computational tools lack consistency and are prone to false positives. Here, we developed an approach (DriverML) integrating Rao's score test and supervised machine learning to identify cancer driver genes. The weight parameters in the score statistics quantified the functional impacts of mutations on the protein. To obtain optimized weight parameters, the score statistics of prior driver genes were maximized on pan-cancer training data. We conducted rigorous and unbiased benchmark analysis and comparisons of DriverML with 20 other existing tools in 31 independent datasets from The Cancer Genome Atlas (TCGA). Our comprehensive evaluations demonstrated that DriverML was robust and powerful among various datasets and outperformed the other tools with a better balance of precision and sensitivity. In vitro cell-based assays further proved the validity of the DriverML prediction of novel driver genes. In summary, DriverML uses an innovative, machine learning-based approach to prioritize cancer driver genes and provides dramatic improvements over currently existing methods.

Abstract:Cancers are caused by the accumulation of genomic alterations. Driver mutations are required for the cancer phenotype, whereas passenger mutations are irrelevant to tumor development and accumulate through DNA replication. A major challenge facing the field of cancer genome sequencing is to identify cancer-associated genes with mutations that drive the cancer phenotype. Here, we describe a powerful and flexible statistical framework for identifying driver genes and driver signaling pathways in cancer genome-sequencing studies. Biological knowledge of the mutational process in tumors is fully integrated into our statistical models and includes such variables as the length of protein-coding regions, transcript isoforms, variation in mutation types, differences in background mutation rates, the redundancy of genetic code, and multiple mutations in one gene. This framework provides several significant features that are not addressed or naively obtained by previous methods. In particular, on the observation of low prevalence of somatic mutations in individual tumors, we propose a heuristic strategy to estimate the mixture proportion of chi-square distribution of likelihood ratio test (LRT) statistics. This provides significantly increased statistical power compared to regular LRT. Through a combination of simulation and analysis of TCGA cancer sequencing study data, we demonstrate high accuracy and sensitivity in our methods. Our statistical methods and several auxiliary bioinformatics tools have been incorporated into a computational tool, DrGaP. The newly developed tool is immediately applicable to cancer genome-sequencing studies and will lead to a more complete identification of altered driver genes and driver signaling pathways in cancer.

Abstract:Abstract Recent next-generation sequencing experiments have brought success in identifying cancer genes that were highly frequently mutated in tumors. As genomic sequencing experiments continue to identify large numbers of novel cancer mutations, one big challenge will be distinguishing driver mutations from passenger mutations. Driver mutations are the ones that have a role in oncogenesis or in the cancer phenotype, whereas passenger mutations are co-traveler that accumulate through DNA replication but are irrelevant to tumor development. From statistical point of view, driver genes are defined as those for which the non-silent mutation rate is significantly greater than a background (or passenger) mutation rate estimated from silent mutations. Statistical methods are now actively being developed to attempt to assess functional significance of a mutated gene in cancer sequencing studies. However, embedding biological knowledge on mutational process in tumors into statistical models is not trivial. These biological considerations include length of protein coding regions, gene structure, transcript isoforms, difference in mutation types, variation in background mutation rates, redundancy of the genetic code, multiple mutations in one gene, and functional consequence of different tumor types. They have not yet been fully addressed by current methods and tools for identifying driver genes. Driver mutations could be either common or rare among tumors. Identification of rare driver mutations may pose a potential challenge. In addition, mutation in one member of a collection of functionally related genes may result in the same net effect, and/or mutations in certain genes may be observed less frequently if they play functional roles in later stages of tumor development. At the pathway level, the frequency of rare driver mutations is accumulated in that pathway which warrants sufficient detection power. Thus, there is an increasing interest in the identification of driver pathways in tumor formation and progression. To meet these challenges, we developed a tool-DrGaP for identify driver genes and pathways in cancer sequencing studies. We introduced the Poisson processes to model the random nature of somatic mutation under no selection pressure. The new model can handle the identification of both driver genes and pathways or any gene sets in the same statistical framework. The new tool provides several significant improvements and increased power over current existing methods through simulations. To illustrate its utility, we applied the DrGaP to analysis of a recent lung cancer sequencing study. DriverMP enables improved identification of cancer driver genes

Abstract:Background Cancer is widely regarded as a complex disease primarily driven by genetic mutations. A critical concern and significant obstacle lies in discerning driver genes amid an extensive array of passenger genes. Findings We present a new method termed DriverMP for effectively prioritizing altered genes on a cancer-type level by considering mutated gene pairs. It is designed to first apply nonsilent somatic mutation data, protein‒protein interaction network data, and differential gene expression data to prioritize mutated gene pairs, and then individual mutated genes are prioritized based on prioritized mutated gene pairs. Application of this method in 10 cancer datasets from The Cancer Genome Atlas demonstrated its great improvements over all the compared state-of-the-art methods in identifying known driver genes. Then, a comprehensive analysis demonstrated the reliability of the novel driver genes that are strongly supported by clinical experiments, disease enrichment, or biological pathway analysis. Conclusions The new method, DriverMP, which is able to identify driver genes by effectively integrating the advantages of multiple kinds of cancer data, is available at https://github.com/LiuYangyangSDU/DriverMP. In addition, we have developed a novel driver gene database for 10 cancer types and an online service that can be freely accessed without registration for users. The DriverMP method, the database of novel drivers, and the user-friendly online server are expected to contribute to new diagnostic and therapeutic opportunities for cancers.

Abstract:BackgroundCancer as a worldwide problem is driven by genomic alterations. With the advent of high-throughput sequencing technology, a huge amount of genomic data generates at every second which offer many valuable cancer information and meanwhile throw a big challenge to those investigators. As the major characteristic of cancer is heterogeneity and most of alterations are supposed to be useless passenger mutations that make no contribution to the cancer progress. Hence, how to dig out driver genes that have effect on a selective growth advantage in tumor cells from those tremendously and noisily data is still an urgent task.ResultsConsidering previous network-based method ignoring some important biological properties of driver genes and the low reliability of gene interactive network, we proposed a random walk method named as Subdyquency that integrates the information of subcellular localization, variation frequency and its interaction with other dysregulated genes to improve the prediction accuracy of driver genes. We applied our model to three different cancers: lung, prostate and breast cancer. The results show our model can not only identify the well-known important driver genes but also prioritize the rare unknown driver genes. Abstract:Cancer development and progression are significantly influenced by cancer driver genes. Understanding cancer driver genes and their mechanisms of action is essential for developing effective cancer treatments. As a result, identifying driver genes is important for drug development, cancer diagnosis, and treatment. Here, we present an algorithm to discover driver genes based on the two-stage random walk with restart (RWR), and the modified method for calculating the transition probability matrix in random walk algorithm. First, we performed the first stage of RWR on the whole gene interaction network, in which we employ a new method for calculating the transition probability matrix and extracted the subnetwork based on nodes that had a high correlation with the seed nodes. The subnetwork was then applied to the second stage of RWR and the nodes were re-ranked in the subnetwork. Our approach outperformed existing methods in identifying driver genes. The outcome of the effect of three gene interaction networks, two rounds of random walk, and the seed nodes' sensitivity were all compared at the same time. In addition, we identified several potential driver genes, some of which are involved in driving cancer development. Overall, our method is efficient in various cancer types, significantly outperforms existing methods, and can identify possible driver genes.
A Robust Method for Identifying Mutated Driver Pathways in Cancer

Abstract:The recent research in genome sequencing shows that the somatic mutation is an important factor that might lead to cancer development. The mutational heterogeneity complicates the work to distinguish functional mutations from sporadic, passenger mutations. To find cancer-related genes from these mutation data, it is crucial to distinguish driver mutation from passenger mutation. In this study, a Chaos and Multi-population Genetic Algorithm (CMGA) is applied to solve the maximum weight submatrix problem to find important mutated driver pathways. Compared with the methods De novo Driver Exclusivity (Dendrix) and Genetic Algorithm (GA), CMGA performs more efficiently on the simulated and several real mutation datasets, More importantly, CMGA is a most robust method among these approaches, and the pathways that are known to be important in these cancers are successfully rediscovered.

Abstract:Identifying driver modules or pathways is a key challenge to interpret the molecular mechanisms and pathogenesis underlying cancer. An increasing number of studies suggest that rarely mutated genes are important for the development of cancer. However, the driver modules consisting of mutated genes with low-frequency driver mutations are not well characterized. To identify driver modules with rarely mutated genes, we propose a functional similarity index to quantify the functional relationship between rarely mutated genes and other ones in the same module. Then, we develop a method to detect Driver Modules with Rarely mutated Genes (DMRG) by incorporating the functional similarity, coverage and mutual exclusivity. By applying DMRG on TCGA cancer dataset on three networks: HINT+HI2012, iRefIndex and MultiNet, we detect driver modules intersecting with the well-known signalling pathways and protein complexes, such as the cell cycle pathway and the mediator complex. DMRG can also detect driver modules effectively with 20, 40, 60 and 80 percent of samples by random selection. When compared with HotNet2, DMRG detects more rarely mutated cancer genes and has higher pathway enrichment. Overall, DMRG provides an effective method for the identification of driver modules with rarely mutated genes.

Abstract:Background As one of the deadliest diseases in the world, cancer is driven by a few somatic mutations that disrupt the normal growth of cells, and leads to abnormal proliferation and tumor development. The vast majority of somatic mutations did not affect the occurrence and development of cancer; thus, identifying the mutations responsible for tumor occurrence and development is one of the main targets of current cancer treatments. Results To effectively identify driver genes, we adopted a semi-local centrality measure and gene mutation effect function to assess the effect of gene mutations on changes in gene expression patterns. Firstly, we calculated the mutation score for each gene. Secondly, we identified differentially expressed genes (DEGs) in the cohort by comparing the expression profiles of tumor samples and normal samples, and then constructed a local network for each mutation gene using DEGs and mutant genes according to the protein-protein interaction network. Finally, we calculated the score of each mutant gene according to the objective function. The top-ranking mutant genes were selected as driver genes. We name the proposed method as mutations effect and network centrality. Conclusions Four types of cancer data in The Cancer Genome Atlas were tested. The experimental data proved that our method was superior to the existing network-centric method, as it was able to quickly and easily identify driver genes and rare driver factors.

Abstract:Cancer development is driven by an accumulation of a small number of driver genetic mutations that confer the selective growth advantage to the cell, while most passenger mutations do not contribute to tumor progression. The identification of these driver genes responsible for tumorigenesis is a crucial step in designing effective cancer treatments. Although many computational methods have been developed with this purpose, the majority of existing methods solely provided a single driver gene list for the entire cohort of patients, ignoring the high heterogeneity of driver events across patients. It remains challenging to identify the personalized driver genes. Here, we propose a novel method (PDRWH), which aims to prioritize the mutated genes of a single patient based on their impact on the abnormal expression of downstream genes across a group of patients who share the co-mutation genes and similar gene expression profiles. The wide experimental results on 16 cancer datasets from TCGA showed that PDRWH excels in identifying known general driver genes and tumor-specific drivers. In the comparative testing across five cancer types, PDRWH outperformed existing individual-level methods as well as cohort-level methods. Our results also demonstrated that PDRWH could identify both common and rare drivers. The personalized driver profiles could improve tumor stratification, providing new insights into understanding tumor heterogeneity and taking a further step toward personalized treatment. We also validated one of our predicted novel personalized driver genes on tumor cell proliferation by vitro cell-based assays, the promoting effect of the high expression of Low-density lipoprotein receptor-related protein 1 ( LRP1 ) on tumor cell proliferation. In this study, using the TCGA dataset studies as benchmark datasets, we explored the application of the commonality among patients of the same cancer type in personalized driver gene prediction. We proposed a hypergraph model and a generalized random walk method to rank the mutated genes of a patient based on their impact on the abnormal expression of downstream genes in a group of samples rather than an individual sample. Following the extensive experimental results on 16 cancer datasets and the comparative analysis across five cancer types, we have observed that the PDRWH method exhibits remarkable effectiveness in identifying known general driver genes and tumor-specific driver genes. In a few words, our method can provide a more accurate personalized catalog of driver mutations for each patient, and the predicted personalized driver genes can be applied to improve tumor stratification. It can also provide oncologists with a reliable candidate gene list to assist treatment decisions, thus potentially promoting the development of personalized medicine.

Abstract:Cataloging mutated driver genes that confer a selective growth advantage for tumor cells from sporadic passenger mutations is a critical problem in cancer genomic research.Previous studies have reported that some driver genes are not highly frequently mutated and cannot be tested as statistically significant, which complicates the identification of driver genes.To address this issue, some existing approaches incorporate prior knowledge from an interactome to detect driver genes which may be dysregulated by interaction network context.However, altered operations of many pathways in cancer progression have been frequently observed, and prior knowledge from pathways is not exploited in driver gene identification task.In this paper, we introduce a driver genes prioritization method called DGPathinter, which is based on knowledge-based matrix factorization model with prior knowledge from both interactome and pathways incorporated.When DGPathinter is applied on somatic mutation datasets of three types of cancers and evaluated by known driver genes, the prioritizing performance of DGPathinter is better than the existing interactome driven methods.The top ranked genes detected by DGPathinter are also significantly enriched for known driver genes.Moreover, most of the top ranked scored pathways given by DGPathinter are also cancer progression associated pathways.These results suggest that DGPathinter is a useful tool to identify potential driver genes.
Correlation Analysis Between Driver Gene Mutation and Clinicopathological Features in Lung Adenocarcinoma Based on Real-World Cumulative Clinical Data

Abstract:Background:Driver genes are essential predictors of targeted therapeutic efficacy. Detecting driver gene mutations in lung adenocarcinoma (LUAD) patients can help to screen for targeted drugs and improve patient survival benefits. This study aims to investigate the mutation characterization of driver genes and their correlation with clinicopathological features in LUAD. Methods:A total of 440 LUAD patients were selected from Sir Run Run Shaw Hospital between July 2019 and September 2022. Postoperative tissue specimens were analyzed for gene mutations using next-generation sequencing technology, focusing, including epidermal growth factor receptor EGFR, ALK, ROS1, RET, KRAS, MET, BRAF, HER2, PIK3CA and NRAS. At the same time, clinicopathological data were collected and organized for multidimensional correlation analysis. Results:Of 440 LUAD patients, driver gene mutations were not detected in 48 patients. The proportion of patients with driver gene mutations was as high as 89.09%. The top three driver genetic mutations were EGFR, KRAS, and MET. Sixty-nine types of EGFR mutations were detected and distributed in the protein tyrosine kinase catalytic domain (56, 81.16%), Furin-like cysteine-rich region (9, 13.04%), receptor binding domain (3, 4.35%), and EGFR transmembrane domain (1, 1.45%). Single gene locus mutation occurred in 343 LUAD patients, but the mutation gene types covered all tested genes. Our findings showed that EGFR mutations were more commonly observed in non-smoking and female patients (P<0.01), KRAS mutations were more prevalent in male patients and smokers (P<0.01), ROS1 mutations had larger tumor diameters (P<0.01) and RET mutations were more prevalent in smokers (P<0.05). Conclusions:LUAD patients exhibit diverse genetic mutations, which may co-occur simultaneously. Integrated analysis of multiple mutations is essential for accurate diagnosis and effective treatment of the disease. The use of NGS can significantly expand our understanding of gene mutations and facilitate integrated analysis of multiple gene mutations, providing critical evidence for targeted treatment methods.

Abstract:Although a lot of methods have been proposed to identify driver genes, how to separate the driver mutations from the passenger mutations is still a challenging problem in cancer genomics. The detection of driver genes with rare mutation and low accuracy is unsolved better. In this study, we present an integrated network-based approach to locate potential driver genes in a cohort of patients. The approach is composed of two steps including a network diffusion step and an aggregated ranking step, which fuses the correlation between the gene mutations and gene expression, the relationship between the mutated genes and the heterogeneous characteristic of the patient mutation. We analyze three cancer datasets including Glioblastoma multiforme, Ovarian cancer and Breast cancer. Our method has not only identified the known driver genes with high-frequency mutations, but also discovered the potential driver genes with a rare mutation. At the same time, validation by literature search and functional enrichment analysis reveal that the predicted genes are obviously related to these three kinds of cancers.
A Model and Algorithm for Identifying Driver Pathways Based on Weighted Non-Binary Mutation Matrix

Abstract:It is generally acknowledged that driver pathway plays a decisive role in the occurrence and progress of tumors, and the identification of driver pathways has become imperative for precision medicine or personalized medicine. Due to the inevitable sequencing error, the noise contained in single omics cancer data usually plays a negative effect on identification. It is a feasible approach to take advantage of multi-omics cancer data rather than a single one now that large amounts of multi-omics cancer data have become available. The identification of driver pathways by integrating multi-omics cancer data has attracted attention of researchers in bioinformatics recently. In this paper, a weighted non-binary mutation matrix is constructed by integrating copy number variations, somatic mutations and gene expressions. Based on the weighted non-binary mutation matrix, a new identification model is proposed through defining new measurements of coverage and exclusivity. Then, a cooperative coevolutionary algorithm CGA-MWS is put forward for solving the presented model. Both real cancer data and simulated one were used to conduct comparisons among methods Dendrix, GA, iMCMC, MOGA, PGA-MWS and CGA-MWS. Compared with the pathways identified by the other five methods, more genes, belonging to the pathway identified by the CGA-MWS method, are enriched in a known signaling pathway in most cases. Simultaneously, the high efficiency of method CGA-MWS makes it practical in realistic applications. All of which have been verified through a number of experiments.
Detection Of Driver Pathways Using Mutated Gene Network In Cancer

Abstract:Distinguishing driver pathways has been extensively studied because they are critical for understanding the development and molecular mechanisms of cancers. Most existing methods for driver pathways are based on high coverage as well as high mutual exclusivity, with the underlying assumption that mutations are exclusive. However, in many cases, mutated driver genes in the same pathways are not strictly mutually exclusive. Based on this observation, we propose an index for quantifying mutual exclusivity between gene pairs. Then, we construct a mutated gene network for detecting driver pathways by integrating the proposed index and coverage. The detection of driver pathways on the mutated gene network consists of two steps: raw pathways are obtained using a CPM method, and the final driver pathways are selected using a strict testing strategy. We apply this method to glioblastoma and breast cancers and find that our method is more accurate than state-of-the-art methods in terms of enrichment of KEGG pathways. Furthermore, the detected driver pathways intersect with well-known pathways with moderate exclusivity, which cannot be discovered using the existing algorithms. In conclusion, the proposed method provides an effective way to investigate driver pathways in cancers.
Combined burden and functional impact tests for cancer driver discovery using DriverPower

Abstract:The discovery of driver mutations is one of the key motivations for cancer genome sequencing. Here, as part of the ICGC/TCGA Pan-Cancer Analysis of Whole Genomes (PCAWG) Consortium, which aggregated whole genome sequencing data from 2658 cancers across 38 tumour types, we describe DriverPower, a software package that uses mutational burden and functional impact evidence to identify driver mutations in coding and non-coding sites within cancer whole genomes. Using a total of 1373 genomic features derived from public sources, DriverPower's background mutation model explains up to 93% of the regional variance in the mutation rate across multiple tumour types. By incorporating functional impact scores, we are able to further increase the accuracy of driver discovery. Testing across a collection of 2583 cancer genomes from the PCAWG project, DriverPower identifies 217 coding and 95 non-coding driver candidates. Comparing to six published methods used by the PCAWG Drivers and Functional Interpretation Working Group, DriverPower has the highest F1 score for both coding and non-coding driver discovery. This demonstrates that DriverPower is an effective framework for computational driver discovery.
Advancing cancer driver gene identification through an integrative network and pathway approach

Abstract:Objective: Cancer is a complex genetic disease characterized by the accumulation of various mutations, with driver genes playing a crucial role in cancer initiation and progression. Distinguishing driver genes from passenger mutations is essential for understanding cancer biology and discovering therapeutic targets. However, the majority of existing methods ignore the mutational heterogeneity and commonalities among patients, which hinders the identification of driver genes more effectively. Methods: This study introduces MCSdriver, a novel computational model that integrates network and pathway information to prioritize the identification of cancer driver genes. MCSdriver employs a bidirectional random walk algorithm to quantify the mutual exclusivity and functional relationships between mutated genes within patient cohorts. It calculates similarity scores based on a mutual exclusivity-weighted network and pathway coverage patterns, accounting for patient-specific heterogeneity and molecular profile similarity. Results: This approach enhances the accuracy and quality of driver gene identification. MCSdriver demonstrates superior performance in identifying cancer driver genes across four cancer types from The Cancer Genome Atlas, showing a higher F-score, Recall and Precision compared to existing ranking list-based and module-based models. Conclusion: The MCSdriver model not only outperforms other models in identifying known cancer driver genes but also effectively identifies novel driver genes involved in cancer-related biological processes. The model's consideration of patient-specific heterogeneity and similarity in molecular profiles significantly enhances the accuracy and quality of driver gene identification. Validation through Gene Ontology enrichment analysis and literature mining further underscores its potential application value in personalized cancer therapy, offering a promising tool for advancing our understanding and treatment of cancer.

Abstract:Identification of driver genes from mass non-functional passenger genes in cancers is still a critical challenge. Here, an effective and no parameter algorithm, named DriverSubNet, is presented for detecting driver genes by effectively mining the mutation and gene expression information based on subnetwork enrichment analysis. Compared with the existing classic methods, DriverSubNet can rank driver genes and filter out passenger genes more efficiently in terms of precision, recall, and F1 score, as indicated by the analysis of four cancer datasets. The method recovered about 50% more known cancer driver genes in the top 100 detected genes than those found in other algorithms. Intriguingly, DriverSubNet was able to find these unknown cancer driver genes which could act as potential therapeutic targets and useful prognostic biomarkers for cancer patients. Therefore, DriverSubNet may act as a useful tool for the identification of driver genes by subnetwork enrichment analysis.
