Abstract:BACKGROUND:The cultivated peanut (Arachis hypogaea L.) is an important oil and food crop in the world. Pod- and kernel-related traits are direct factors involved in determining the yield of the peanut. However, the genetic basis underlying pod- and kernel-related traits in the peanut remained largely unknown, which hampered the improvement of peanut through marker-assisted selection. To understand the genetic basis underlying pod- and kernel-related traits in the peanut and provide more useful information for marker-assisted breeding, we conducted quantitative trait locus (QTL) analysis for pod length and width and seed length and width by use of two F2:3 populations derived from cultivar Fuchuan Dahuasheng × ICG 6375 (FI population) and cultivar Xuhua 13 × cultivar Zhonghua 6 (XZ population) in this study.RESULTS:Two genetic maps containing 347 and 228 polymorphic markers were constructed for FI and XZ populations respectively. In total, 39 QTLs explaining 1.25-26.11% of the phenotypic variations were detected in two populations. For the FI population, 26 QTLs were detected between the two environments, among which twelve were not mapped before. For the XZ population, thirteen QTLs were detected, among which eight were not reported before. One QTL for pod width was repeatedly mapped between the two populations.CONCLUSION:The QTL analyses for pod length and width and seed length and width were conducted in this study using two mapping populations. Novel QTLs were identified, which included two for pod length, four for pod width, five for seed length and one for seed width in the FI population, and three for pod length, three for pod width and two for seed width in the XZ population. Our results will be helpful for improving pod- and seed-related traits in peanuts through marker-assisted selection.

Abstract:One hundred and eighty-eight recombinant inbred lines (RIL), derived from a cross between two Spanish type peanut cultivars (Yuanza 9102 × Xuzhou 68-4), were used as mapping population. Finally, a genetic linkage map consisting of 443 SSR loci in 22 linkage groups and covering 713.07 cM with an average distance of 1.96 cM was constructed. The length of linkage group was from 12.37 cM to 81.39 cM and the number of markers was 3-46. QTL mapping of the traits related to pod was con-ducted by using CIM model in WinQTLcart 2.5. A total of 41 QTLs were detected in the two environments, including thirteen for pod length, seven for pod width, thirteen for pod thickness and right for hundred pod weight, every single QTL explained 3.14%–18.27% of the phenotypic variation. A total of six QTLs were detected in both environments, including three for pod length with explained phenotypic variance of 3.14%–18.27% on the linkage group 2, linkage group 13 and linkage group 14. One for pod thickness with explained phenotypic variance of 8.24%–9.24% on the linkage group 3, and two for hundred pod weight with explained phenotypic variance of 6.95%–14.60% on the linkage group 13 and linkage group 14. The result showed that there were nine hotsports for QTL research, and each of them was associated with 2–3 traits, explaining 3.57%–18.27% of the pheno-typic variation.

Abstract:BackgroundCultivated peanut (Arachis hypogaea L.), an important source of edible oil and protein, is widely grown in tropical and subtropical areas of the world. Genetic improvement of yield-related traits is essential for improving yield potential of new peanut varieties. Genomics-assisted breeding (GAB) can accelerate the process of genetic improvement but requires linked markers for the traits of interest. In this context, we developed a recombinant inbred line (RIL) mapping population (Yuanza 9102 × Xuzhou 68-4) with 195 individuals and used to map quantitative trait loci (QTLs) associated with three important pod features, namely pod length, pod width and hundred-pod weight.ResultsQTL analysis using the phenotyping data generated across four environments in two locations and genotyping data on 743 mapped loci identified 15 QTLs for pod length, 11 QTLs for pod width and 16 QTLs for hundred-pod weight. The phenotypic variation explained (PVE) ranged from 3.68 to 27.84%. Thirteen QTLs were consistently detected in at least two environments and three QTLs (qPLA05.7, qPLA09.3 and qHPWA05.6) were detected in all four environments indicating their consistent and stable expression. Three major QTLs, detected in at least three environments, were found to be co-localized to a 3.7 cM interval on chromosome A05, and they were qPLA05.7 for pod length (16.89–27.84% PVE), qPWA05.5 for pod width (13.73–14.12% PVE), and qHPWA05.6 for hundred-pod weight (13.75–26.82% PVE). This 3.7 cM linkage interval corresponds to ~2.47 Mb genomic region of the pseudomolecule A05 of A. duranensis, including 114 annotated genes related to catalytic activity and metabolic process.ConclusionsThis study identified three major consistent and stable QTLs for pod size and weight which were co-localized in a 3.7 cM interval on chromosome A05. These QTL regions not only offer further investigation for gene discovery and development of functional markers but also provide opportunity for deployment of these QTLs in GAB for improving yield in peanut.

Abstract:The genetic architecture determinants of yield traits in peanut (Arachis hypogaea L.) are poorly understood. In the present study, an effort was made to map quantitative trait loci (QTLs) for yield traits using recombinant inbred lines (RIL). A genetic linkage map was constructed containing 609 loci, covering a total of 1557.48 cM with an average distance of 2.56 cM between adjacent markers. The present map exhibited good collinearity with the physical map of diploid species of Arachis. Ninety-two repeatable QTLs were identified for 11 traits including height of main stem, total branching number, and nine pod- and seed-related traits. Of the 92 QTLs, 15 QTLs were expressed across three environments and 65 QTLs were newly identified. Twelve QTLs for the height of main stem and the podand seed-related traits explaining more than 10 % of phenotypic variation showed a great potential for marker-assisted selection in improving these traits. The trait-by-trait meta-analysis revealed 33 consensus QTLs. The consensus QTLs and other QTLs were further integrated into 29 pleiotropic unique QTLs with the confidence interval of 1.86 cM on average. The significant co-localization of QTLs was consistent with the significant phenotypic correlations among these traits. The complexity of the genetic architecture of yield traits was demonstrated. The present QTLs for pod-and seed-related traits could be the most fundamental genetic factors contributing to the yield traits in peanut. The results provide a good foundation for fine mapping, cloning and designing molecular breeding of favorable genes in peanut.

Abstract:Stable QTL for pod and kernel traits were co-localized on chromosome Arahy05, and an INDEL marker at 106,411,957 on Arahy05 was developed and validated to be useful for marker-assisted selection of kernel weight. Pod and kernel traits, such as hundred pod weight (HPW), and hundred kernel weight (HKW), along with pod and kernel sizes, are pivotal determinants of yield in peanut breeding programs. This study sought to identify quantitative trait loci (QTL) that are associated with these pod and kernel traits in peanuts. To achieve this, a recombinant inbred line (RIL) population, was derived from a cross between Yuhua15, a cultivar known for its high yield, and a germplasm accession W1202. The investigation uncovered stable and major QTL that are significantly associated with both pod and kernel weight and were consistently co-localized on chromosomes Arahy05 and Arahy08. Furthermore, an INDEL marker was identified and characterized in the QTL interval on Arahy05. An extensive re-sequencing analysis comprising 395 germplasm accessions led to the discovery of two principal haplotypes within a 500-kb window flanking the aforementioned INDEL marker. The haplotypes exhibited a significant correlation with the HKW in our diverse panel of germplasm accessions. Notably, the 170 accessions harboring the haplotype associated with an increased HKW primarily represented botanical varieties, specifically Arachis hypogaea var. hypogaea and A. hypogaea var. hirsuta. On the other hand, the 137 accessions associated with the alternative haplotype, which corresponded to a reduced HKW, were predominately identified as belonging to botanical varieties within A. hypogaea subsp. fastigiata. The INDEL marker located on Arahy05, which demonstrates close linkage to the pod and kernel traits, would be an efficient approach for marker-assisted selection (MAS) of pod and kernel weight in breeding programs.

Abstract:Plant growth habit is an important and complex agronomic trait and is associated with yield, disease resistance, and mechanized harvesting in peanuts. There are at least two distinct growth habits (erect and prostrate) and several intermediate forms existing in the peanut germplasm. A recombinant inbred line population containing 188 individuals was developed from a cross of "Jihua 5" and "M130" for genetically dissecting the architecture of the growth habit. A new high-density genetic linkage map was constructed by using specific locus amplified fragment sequencing technology. The map contains 2,808 single-nucleotide polymorphism markers distributed on 20 linkage groups with a total length of 1,308.20 cM and an average inter-marker distance of 0.47 cM. The quantitative trait locus (QTL) analysis of the growth habit-related traits was conducted based on phenotyping data from seven environments. A total of 39 QTLs for growth habit-related traits was detected on 10 chromosomes explaining 4.55-27.74% of the phenotypic variance, in which 6 QTLs were for lateral branch angle, 8 QTLs were for extent radius, 7 QTLs were for the index of plant type, 11 QTLs were for main stem height, and 7 QTLs were for lateral branch length. Among these QTLs, 12 were co-localized on chromosome B05 spanning an approximately 0.17 Mb physical interval in comparison with the allotetraploid reference genome of "Tifrunner." Analysis of the co-localized genome region has shown that the putative genes are involved in light and hormones and will facilitate peanut growth habit molecular breeding and study of peanut domestication.

Abstract:A recombinant inbred line (RIL) population with 215 lines derived from a cross between a highly yield line Zheng8903 (female parent) and a variety Yuhua No. 4 (male parent) was used in this research. The RILs population was grown in three environments to make a genetics analysis of yield from F-7 to F-9. Jointly segregating analysis was used to analyze the genetics of yield in the combination of Zheng8903xYuhua No. 4 using the method of major gene plus polygene mixed inheritance model. The results indicated that the optimum model of yield trait was two major genes plus polygenes mixed inheritance models and its expression could be greatly influenced by different environments. The heritability of major gene for the yield trait in the RILs was 70.73, 40.29 and 37.79% at Zhengzhou, Sanya and Yuanyang, respectively. The yield had significant major gene effect and the results implied that not only should the two major genes' effects be considered but also the polygene's effect should be considered in breeding to increase peanut yield.

Abstract:Peanut is an important source of edible vegetable oils worldwide. Saturated fatty acid content is a key factor that affects the quality of peanut oil; thus, reducing its content is a key objective in peanut breeding. In this study, we constructed a dense genetic map of recombinant inbred line (RIL) population (Zhonghua 10 × ICG 12625) with 1443 SSR loci, covering a total length of 2279.10 cM. Using phenotypic data from three environments, we have identified 59 additive QTLs including eight stable ones and nine epistatic QTLs for various fatty acids. Combination of conditional and unconditional QTL analyses further revealed that there was a high genetic correlation between stearic acid and very long-chain saturated fatty acids. In addition, four QTL clusters (CLB04-1, CLB04-2, CLB04-3, and CLB06) harboring major and stable QTLs for saturated fatty acids were identified, which explained 10.77–36.73%, 35.10–41.89%, 10.79–39.18%, and 4.85–20.32% phenotypic variations, respectively. The physical interval of four QTL clusters was located at pseudomolecule B04 and B06 of Arachis ipaensis , containing putative genes that encode enzymes and transcription factors involved in fatty acid biosynthesis pathways. This study comprehensively analyzed the genetic components that controlled saturated fatty acid profiles and identified four QTL clusters containing stable QTLs with large effects. Our results could provide a platform for further gene discovery and guide the development of markers for genome-wide assisted selection of varieties with desired components of saturated fatty acids.

Abstract:Peanuts play a crucial role as an oil crop, serving not only as a primary source of edible oil but also offering ample protein and vitamins for human consumption. The lateral branch angle of peanuts is the angle between the main stem and the first pair of lateral branches, which is an important agronomic trait of peanuts, significantly impacts the peg penetration into the soil, plant growth, and pod yield. It is closely intertwined with planting density, cultivation techniques, and mechanized harvesting methods. Therefore, the lateral branch angle holds substantial importance in enhancing peanut yield and facilitating mechanization. In order to conduct in-depth research on the lateral branch angle of peanuts, this research is grounded in the QTL mapping findings, specifically focusing on the QTL qGH associated with the lateral branch angle of peanuts located on chromosome B05 (142610834-146688220). By using Jihua 5 and PZ42 for backcrossing, a BC1F2 population comprising 8000 individual plants was established. Molecular markers were then developed to screen the offspring plants, recombine individual plants, conduct fine mapping. he results showed that using the phenotype and genotype of 464 recombinant individual plants selected from 8000 offspring, narrow down the localization interval to 48kb, and designate it as qLBA. The gene Arahy.C4FM6Y, responsible for the F-Box protein, was identified within qLBA through screening. Real-time quantitative detection of Arahy.C4FM6Y was carried out using M130 and Jihua 5, revealing that the expression level of Arahy.C4FM6Y at the junction of the main stem and the first lateral branch of peanuts was lower in M130 compared to Jihua 5 during the growth period of the first lateral branch from 1 to 10 centimeters. Consequently, Arahy.C4FM6Y emerges as a gene that restrains the increase in the angle of the first lateral branch in peanuts. This investigation offers novel genetic reservoirs for peanut plant type breeding and furnishes a theoretical foundation for molecular marker-assisted peanut breeding.

Abstract:Peanuts (Arachis hypogaea L.) are important high-protein and oil-containing legume crops adapted to arid to semi-arid regions. The yield and quality of peanuts are complex quantitative traits that show high environmental influence. In this study, a recombinant inbred line population (RIL) (Valencia-C × JUG-03) was developed and phenotyped for nine traits under two environments. A genetic map was constructed using 1323 SNP markers spanning a map distance of 2003.13 cM. Quantitative trait loci (QTL) analysis using this genetic map and phenotyping data identified seventeen QTLs for nine traits. Intriguingly, a total of four QTLs, two each for 100-seed weight (HSW) and shelling percentage (SP), showed major and consistent effects, explaining 10.98% to 14.65% phenotypic variation. The major QTLs for HSW and SP harbored genes associated with seed and pod development such as the seed maturation protein-encoding gene, serine-threonine phosphatase gene, TIR-NBS-LRR gene, protein kinase superfamily gene, bHLH transcription factor-encoding gene, isopentyl transferase gene, ethylene-responsive transcription factor-encoding gene and cytochrome P450 superfamily gene. Additionally, the identification of 76 major epistatic QTLs, with PVE ranging from 11.63% to 72.61%, highlighted their significant role in determining the yield- and quality-related traits. The significant G × E interaction revealed the existence of the major role of the environment in determining the phenotype of yield-attributing traits. Notably, the seed maturation protein-coding gene in the vicinity of major QTLs for HSW can be further investigated to develop a diagnostic marker for HSW in peanut breeding. This study provides understanding of the genetic factor governing peanut traits and valuable insights for future breeding efforts aimed at improving yield and quality.

Unraveling the Complex Trait of Harvest Index with Association Mapping in Rice (oryza Sativa L.)

Abstract:Harvest index is a measure of success in partitioning assimilated photosynthate. An improvement of harvest index means an increase in the economic portion of the plant. Our objective was to identify genetic markers associated with harvest index traits using 203 O. sativa accessions. The phenotyping for 14 traits was conducted in both temperate (Arkansas) and subtropical (Texas) climates and the genotyping used 154 SSRs and an indel marker. Heading, plant height and weight, and panicle length had negative correlations, while seed set and grain weight/panicle had positive correlations with harvest index across both locations. Subsequent genetic diversity and population structure analyses identified five groups in this collection, which corresponded to their geographic origins. Model comparisons revealed that different dimensions of principal components analysis (PCA) affected harvest index traits for mapping accuracy, and kinship did not help. In total, 36 markers in Arkansas and 28 markers in Texas were identified to be significantly associated with harvest index traits. Seven and two markers were consistently associated with two or more harvest index correlated traits in Arkansas and Texas, respectively. Additionally, four markers were constitutively identified at both locations, while 32 and 24 markers were identified specifically in Arkansas and Texas, respectively. Allelic analysis of four constitutive markers demonstrated that allele 253 bp of RM431 had significantly greater effect on decreasing plant height, and 390 bp of RM24011 had the greatest effect on decreasing panicle length across both locations. Many of these identified markers are located either nearby or flanking the regions where the QTLs for harvest index have been reported. Thus, the results from this association mapping study complement and enrich the information from linkage-based QTL studies and will be the basis for improving harvest index directly and indirectly in rice.
