Abstract:BackgroundTo facilitate biomedical studies of disease mechanisms, a high-quality interactome that connects functionally related genes is needed to help investigators formulate pathway hypotheses and to interpret the biological logic of a phenotype at the biological process level.ResultsInteractions in the updated version of the human interactome resource (HIR V2) were inferred from 36 mathematical characterizations of 6 types of data that suggest functional associations between genes. This update of the HIR consists of 88,069 pairs of genes representing functional associations that are of strengths similar to those between well-studied protein interactions. Among these functional interactions, 57.04% may represent protein interactions, which are expected to cover 32.48% of the true human protein interactome. The gene set linkage analysis (GSLA) tool is developed based on the high-quality HIR V2 to identify the potential functional impacts of observed transcriptomic changes, helping to elucidate their biological significance and complementing the currently widely used enrichment-based gene set interpretation tools.ConclusionsWe present the HIR V2, a high-quality functional interactome of human genes, along with the gene set linkage analysis (GSLA) webtool, which utilizes the HIR V2 to interpret the biological significance of transcriptionally changed genes. A case study shows that the annotations reported by the HIR V2/GSLA system are more comprehensive and concise compared to those obtained by widely used gene set annotation tools such as PANTHER and DAVID. Abstract:Motivation: A molecular interaction network can be viewed as a network in which genes with related functions are connected. Therefore, at a systems level, connections between individual genes in a molecular interaction network can be used to infer the collective functional linkages between biologically meaningful gene sets. Results: We present the human interactome resource and the gene set linkage analysis (GSLA) tool for the functional interpretation of biologically meaningful gene sets observed in experiments. GSLA determines whether an observed gene set has significant functional linkages to established biological processes. When an observed gene set is not enriched by known biological processes, traditional enrichment-based interpretation methods cannot produce functional insights, but GSLA can still evaluate whether those genes work in concert to regulate specific biological processes, thereby suggesting the functional implications of the observed gene set. The quality of human interactome resource and the utility of GSLA are illustrated with multiple assessments.

Abstract:Abstract Background To date, the majority of software tools developed for high-level interpretation of transcriptomics data were based on annotation enrichment. These tools use existing biological concepts to describe the observed omics changes. However, if an observation cannot be accurately described by an existing concept, these tools can not report any term or will report very general terms (such as “biological process”, GO:0008150), which provides limited assistance for researchers to understand the data and design further investigation. Results We present the gene set linkage analysis (GSLA) tool for interpretation of the collective functional impacts of a set of changed genes. The GSLA algorithm relies on a functional association network to evaluate whether the observed omics changes collectively interfere with functions of known biological processes. Although an omics change may not be accurately described by an existing concept, its functional impact may still be described by well-established concepts. GSLA has been shown useful in several previous studies. It derived novel insights into high-level coordination of physiological processes, where conventional annotation enrichment-based tools did not provide similar insights. This standalone version of GSLA tool integrates interaction networks for four species (i.e., A. thaliana, D. melanogaster, H. sapiens and S. cerevisiae) and using four kinds of annotation gene sets (i.e., Gene Ontology, Reactome pathway, Panther pathway and Wikipathways) for each species. Conclusions The GSLA tool is designed to interpret the collective functional impacts of a set of changed genes. Its usefulness has been demonstrated in a series of previous researches analyzing transcriptomic changes. GSLA is freely available at https://github.com/synergy-zju/gsla.

Abstract:Most of the genes are under selective pressure to maintain their expression levels in the tissues. In a recent study, we have proposed a '' tissue-driven '' hypothesis stating that the stabilizing constraints on gene expression levels can be partitioned among tissues; tissues differ in their tolerance to gene expression variances; and the constraints on expression divergence is correlated with the constraints on sequence divergence. Here we further tested the '' tissue-driven '' hypothesis by sub-grouping genes into Gene Ontology (GO) categories. We examined the distribution of tissue expression distance of genes in the major GO categories in the tissues. We also examined the correlation between tissue expression distances and tissue sequence distances or tissue duplicate distances in the major GO categories. Our results have shown that the tissues-specific stabilizing constraints are generally not dominated by particular GO categories. It is also shown that sub-grouping genes into GO categories increased the sensitivity for detecting potential positive factors in expression divergence in the tissues.

Abstract:Housekeeping protein-coding genes are stably expressed genes in cells and tissues that are thought to be engaged in fundamental cellular biological functions. They are often utilized as normalization references in molecular biology research and are especially important in integrated bioinformatic investigations. Prior studies have examined human housekeeping protein-coding genes by analyzing various gene expression datasets. The inclusion of different tissue types significantly impacted the discovery of housekeeping genes. In this report, we investigated particularly individual human subject expression differences in protein-coding genes across different tissue types. We used GTEx V8 gene expression datasets obtained from more than 16,000 human normal tissue samples. Furthermore, the Gini index is utilized to investigate the expression variations of protein-coding genes between tissue and individual donor subjects. Housekeeping protein-coding genes found using Gini index profiles may vary depending on the tissue subtypes investigated, particularly given the diverse sample size collections across the GTEx tissue subtypes. We subsequently selected major tissues and identified subsets of housekeeping genes with stable expression levels among human donors within those tissues. In this work, we provide alternative sets of housekeeping protein-coding genes that show more consistent expression patterns in human subjects across major solid organs. Abstract:Protein–protein interactions (PPIs) involve the physical or functional contact between two or more proteins. Generally, proteins that can interact with each other always have special relationships. Some previous studies have reported that gene ontology (GO) terms are related to the determination of PPIs, suggesting the special patterns on the GO terms of proteins in PPIs. In this study, we explored the special GO term patterns on human PPIs, trying to uncover the underlying functional mechanism of PPIs. The experimental validated human PPIs were retrieved from STRING database, which were termed as positive samples. Additionally, we randomly paired proteins occurring in positive samples, yielding lots of negative samples. A simple calculation was conducted to count the number of positive samples for each GO term pair, where proteins in samples were annotated by GO terms in the pair individually. The similar number for negative samples was also counted and further adjusted due to the great gap between the numbers of positive and negative samples. The difference of the above two numbers and the relative ratio compared with the number on positive samples were calculated. This ratio provided a precise evaluation of the occurrence of GO term pairs for positive samples and negative samples, indicating the latent GO term patterns for PPIs. Our analysis unveiled several nuclear biological processes, including gene transcription, cell proliferation, and nutrient metabolism, as key biological functions. Interactions between major proliferative or metabolic GO terms consistently correspond with significantly reported PPIs in recent literature.

Abstract:Background Large-scale sequencing efforts produced millions of Expressed Sequence Tags (ESTs) collectively representing differentiated biochemical and functional states. Analysis of these EST libraries reveals differential gene expressions, and therefore EST data sets constitute valuable resources for comparative transcriptomics. To translate differentially expressed genes into a better understanding of the underlying biological phenomena, existing microarray analysis approaches usually involve the integration of gene expression with Gene Ontology (GO) databases to derive comparable functional profiles. However, methods are not available yet to process EST-derived transcription maps to enable GO-based global functional profiling for comparative transcriptomics in a high throughput manner. Results Here we present GO-Diff, a GO-based functional profiling approach towards high throughput EST-based gene expression analysis and comparative transcriptomics. Utilizing holistic gene expression information, the software converts EST frequencies into EST Coverage Ratios of GO Terms. The ratios are then tested for statistical significances to uncover differentially represented GO terms between the compared transcriptomes, and functional differences are thus inferred. We demonstrated the validity and the utility of this software by identifying differentially represented GO terms in three application cases: intra-species comparison; meta-analysis to test a specific hypothesis; inter-species comparison. GO-Diff findings were consistent with previous knowledge and provided new clues for further discoveries. A comprehensive test on the GO-Diff results using series of comparisons between EST libraries of human and mouse tissues showed acceptable levels of consistency: 61% for human-human; 69% for mouse-mouse; 47% for human-mouse. Conclusion GO-Diff is the first software integrating EST profiles with GO knowledge databases to mine functional differentiation between biological systems, e.g. tissues of the same species or the same tissue cross species. With rapid accumulation of EST resources in the public domain and expanding sequencing effort in individual laboratories, GO-Diff is useful as a screening tool before undertaking serious expression studies.

Abstract:Protein–protein interaction (PPI) plays an extremely remarkable role in the growth, reproduction, and metabolism of all lives. A thorough investigation of PPI can uncover the mechanism of how proteins express their functions. In this study, we used gene ontology (GO) terms and biological pathways to study an extended version of PPI (protein–protein functional associations) and subsequently identify some essential GO terms and pathways that can indicate the difference between two proteins with and without functional associations. The protein–protein functional associations validated by experiments were retrieved from STRING, a well-known database on collected associations between proteins from multiple sources, and they were termed as positive samples. The negative samples were constructed by randomly pairing two proteins. Each sample was represented by several features based on GO and KEGG pathway information of two proteins. Then, the mutual information was adopted to evaluate the importance of all features and some important ones could be accessed, from which a number of essential GO terms or KEGG pathways were identified. The final analysis of some important GO terms and one KEGG pathway can partly uncover the difference between proteins with and without functional associations.

Abstract:Gene coexpression analysis is widely used to infer gene modules associated with diseases and other clinical traits. However, a systematic view and comparison of gene coexpression networks and modules across a cohort of tissues are more or less ignored. In this study, we first construct gene coexpression networks and modules of 52 GTEx tissues and cell lines. The network modules are enriched in many tissue-common functions like organelle membrane and tissue-specific functions. We then study the correlation of tissues from the network point of view. As a result, the network modules of most tissues are significantly correlated, indicating a general similar network pattern across tissues. However, the level of similarity among the tissues is different. The tissues closing in a physical location seem to be more similar in their coexpression networks. For example, the two adjacent tissues fallopian tube and bladder have the highest Fisher’s exact test p value 8.54E-291 among all tissue pairs. It is known that immune-associated modules are frequently identified in coexperssion modules. In this study, we found immune modules in many tissues like liver, kidney cortex, lung, uterus, adipose subcutaneous, and adipose visceral omentum. However, not all tissues have immune-associated modules, for example, brain cerebellum. Finally, by the clique analysis, we identify the largest clique of modules, in which the genes in each module are significantly overlapped with those in other modules. As a result, we are able to find a clique of size 40 (out of 52 tissues), indicating a strong correlation of modules across tissues. It is not surprising that the 40 modules are most commonly enriched in immune-related functions.
Identifying Hepatocellular Carcinoma Driver Genes by Integrative Pathway Crosstalk and Protein Interaction Network

Abstract:In this study, we mined out hepatocellular carcinoma (HCC) driver genes from MEDLINE literatures by bioinformatics methods of pathway crosstalk and protein interaction network. Furthermore, the relationship between driver genes and their clinicopathological characteristics, as well as classification effectiveness was verified in the public databases. We identified 560 human genes reported to be associated with HCC in 1074 published articles. Functional analysis revealed that biological processes and biochemical pathways relating to tumor pathogenesis, cancer disease, tumor cell molecule, and hepatic disease were enriched in these genes. Pathway crosstalk analysis indicated that significant pathways could be divided into three modules: cancer disease, virus infection, and tumor signaling pathway. The HCC-related protein-protein interaction network comprised 10,212 nodes, and 56,400 edges were mined out to identify 18 modules corresponding to 14 driver genes. We verified that these 14 driver genes have high classification effectiveness to distinguish cancer samples from normal samples and the classification effectiveness was better than that of randomly selected genes. Present study provided pathway crosstalk and protein interaction network for understanding potential tumorigenesis genes underlying HCC. The 14 driver genes identified from this study are of great translational value in HCC diagnosis and treatment, as well as in clinical study on the pathogenesis of HCC.
Comparative analysis of gene sets in the Gene Ontology space under the multiple hypothesis testing framework.

Abstract:The Gene Ontology (GO) resource can be used as a powerful tool to uncover the properties shared among, and specific to, a list of genes produced by high-throughput functional genomics studies, such as microarray studies. In the comparative analysis of several gene lists, researchers maybe interested in knowing which GO terms are enriched in one list of genes but relatively depleted in another. Statistical tests such as Fisher's exact test or Chi-square test can be performed to search for such GO terms. However, because multiple GO terms are tested simultaneously, individual p-values from individual tests do not serve as good indicators for picking GO terms. Furthermore, these multiple tests are highly correlated, usual multiple testing procedures that work under an independence assumption are not applicable. In this paper we introduce a procedure, based on False Discovery Rate (FDR), to treat this correlated multiple testing problem. This procedure calculates a moderately conserved estimator of q-value for every GO term. We identify the GO terms with q-values that satisfy a desired level as the significant GO terms. This procedure has been implemented into the GoSurfer software. GoSurfer is a windows based graphical data mining tool. It is freely available at http://www.gosurfer.org.

Abstract:Background Researchers interested in analysing the expression patterns of functionally related genes usually hope to improve the accuracy of their results beyond the boundaries of currently available experimental data. Gene ontology (GO) data provides a novel way to measure the functional relationship between gene products. Many approaches have been reported for calculating the similarities between two GO terms, known as semantic similarities. However, biologists are more interested in the relationship between gene products than in the scores linking the GO terms. To highlight the relationships among genes, recent studies have focused on functional similarities. Results In this study, we evaluated five functional similarity methods using both protein-protein interaction (PPI) and expression data of S. cerevisiae . The receiver operating characteristics (ROC) and correlation coefficient analysis of these methods showed that the maximum method outperformed the other methods. Statistical comparison of multiple- and single-term annotated proteins in biological process ontology indicated that genes with multiple GO terms may be more reliable for separating true positives from noise. Conclusion This study demonstrated the reliability of current approaches that elevate the similarity of GO terms to the similarity of proteins. Suggestions for further improvements in functional similarity analysis are also provided.

Abstract:Abstract Background The Gene Ontology (GO) knowledgebase is the world’s largest source of information on the functions of genes. Since the beginning of GO project, various tools have been developed to perform GO enrichment analysis experiments. GO enrichment analysis has become a commonly used method of gene function analysis. Existing GO enrichment analysis tools do not consider tissue-specific information, although this information is very important to current research. Results In this paper, we built an easy-to-use web tool called T S − G O E A that allows users to easily perform experiments based on tissue-specific GO enrichment analysis. T S − G O E A uses strict threshold statistical method for GO enrichment analysis, and provides statistical tests to improve the reliability of the analysis results. Meanwhile, T S − G O E A provides tools to compare different experimental results, which is convenient for users to compare the experimental results. To evaluate its performance, we tested the genes associated with platelet disease with T S − G O E A . Conclusions T S − G O E A is an effective GO analysis tool with unique features. The experimental results show that our method has better performance and provides a useful supplement for the existing GO enrichment analysis tools. Reconstruction of human protein-coding gene functional association network based on machine learning

Abstract:Abstract Networks consisting of molecular interactions are intrinsically dynamical systems of an organism. These interactions curated in molecular interaction databases are still not complete and contain false positives introduced by high-throughput screening experiments. In this study, we propose a framework to integrate interactions of functional associated protein-coding genes from 31 data sources to reconstruct a network with high coverage and quality. For each interaction, 369 features were constructed including properties of both the interaction and the involved genes. The training and validation sets were built on the pathway interactions as positives and the potential negative instances resulting from our proposed semi-supervised strategy. Random forest classification method was then applied to train and predict multiple times to give a score for each interaction. After setting a threshold estimated by a Binomial distribution, a Human protein-coding Gene Functional Association Network (HuGFAN) was reconstructed with 20 383 genes and 1185 429 high confidence interactions. Then, HuGFAN was compared with other networks from data sources with respect to network properties, suggesting that HuGFAN is more function and pathway related. Finally, HuGFAN was applied to identify cancer driver through two famous network-based methods (DriverNet and HotNet2) to show its outstanding performance compared with other networks. Abstract:Background Automated comparison of complete sets of genes encoded in two genomes can provide insight on the genetic basis of differences in biological traits between species. Gene ontology (GO) is used as a common vocabulary to annotate genes for comparison. Current approaches calculate the fold of unweighted or weighted differences between two species at the high-level GO functional categories. However, to ensure the reliability of the differences detected, it is important to evaluate their statistical significance. It is also useful to search for differences at all levels of GO. Results We propose a statistical approach to find reliable differences between the complete sets of genes encoded in two genomes at all levels of GO. The genes are first assigned GO terms from BLAST searches against genes with known GO assignments, and for each GO term the abundance of genes in the two genomes is compared using a chi-squared test followed by false discovery rate (FDR) correction. We applied this method to find statistically significant differences between two cyanobacteria, Synechocystis sp. PCC6803 and Anabaena sp. PCC7120. We then studied how the set of identified differences vary when different BLAST cutoffs are used. We also studied how the results vary when only subsets of the genes were used in the comparison of human vs . mouse and that of Saccharomyces cerevisiae vs. Schizosaccharomyces pombe . Conclusion There is a surprising lack of statistical approaches for comparing complete genomes at all levels of GO. With the rapid increase of the number of sequenced genomes, we hope that the approach we proposed and tested can make valuable contribution to comparative genomics.
