Abstract:An acidophilus,facultative heterotrophic bacterium DBS4-1 was isolated from the acid mine drainage of Dabaoshan mining area in Guangdong province,and the study of its morphological characteristics,physiological characterization and 16S rRNA se- quence analyses had been done.The strain is Gram negative,round-shaped,and the cellular diameter is (4.0±0.5)μm.The optimal growth temperature is about 30℃,and the optimal growth pH is 3.5.The DBS4-1 strain has extensive substrate adaptability and can uti- lize sulfur,jarosite,natrojarosite,amorphous ferric hydroxide and other ferric iron containing minerals as electron acceptor.A phyloge- netic tree was constructed by comparing with the published 16S rDNA sequences of the relative bacteria species.The results showed that strain DBS4-1 shared the most identities with the type strain of Thiobacillus acidophilus (D86511).

Abstract:A marine bacterium,designated strain S3-22,was isolated from the ballast water sample from Zhoushan archipelago,China.16S rDNA sequences similarity of strain S3-22 to all recognized bacterial species was not greater than 97%.The DNA G+C content was 54.9 mol%.The dominant fatty acid was iso-C17:1ω 9c(24.99%).The major respiratory quinine was MK-5.Cells of strain S3-22 were gram-negative.Optimal growth of strain S3-22 was at pH 7.0,30–37 ℃ and 3%(w/v) NaCl.It was halophilic and tested positive for catalase,oxidase,amylase,and esterase.In addition,it could deoxidize the nitrate.Based on the evidence of 16S rDNA sequences similarities,phylogenetic analysis and cellular and molecular level identification,the halophile formed a phyletic lineage which was distinct from the known Kordiimonas species.Strain S3-22 represented a novel species in the Kordiimonas,its Genebank Accession number was FJ847942.

Abstract:Strain S30A2 T , isolated from the acid mine drainage sediment of Mengzi Copper Mine, Yunnan, is proposed to represent a novel species of the sulphur-oxidizing genus Acidithiobacillus . Cells were Gram-stain-negative, non-endospore forming, highly motile with one or two monopolar flagella and rod-shaped. The strain was mesophilic, growing at 30–50 °C (optimum, 38 °C), acidophilic, growing at pH 2.0–4.5 (optimum, pH 2.5), and tolerant of 0–4 % (w/v; 684 mol l −1 ) NaCl. The 16S rRNA gene-based sequence analysis showed that strain S30A2 T belongs to the genus Acidithiobacillus and shows the largest similarity of 96.6 % to the type strain Acidithiobacillus caldus KU T . The genomic DNA G+C content of strain S30A2 T was 59.25 mol%. The average nucleotide identity ANIb and ANIm values between strain S30A2 T and A. caldus KU T were 70.95 and 89.78 %, respectively and the digital DNA–DNA hybridization value was 24.9 %. Strain S30A2 T was strictly aerobic and could utilize elementary sulphur and tetrathionate to support chemolithotrophic growth. The major cellular fatty acid of S30A2 T was C 19 : 1 ω7 c . The respiratory quinones were ubiquinone-8 and ubiquinone-7. Based upon its phylogenetic, genetic, phenotypic, physiologic and chemotaxonomic characteristics, strain S30A2 T is considered to represent a novel species of the genus Acidithiobacillus , for which the name Acidithiobacillus acidisediminis sp. nov. is proposed. The type strain is S30A2 T (=CGMCC 1.17059 T =KCTC 72580 T ).

Abstract:Members of the phylum Acidobacteria are ubiquitous in various environments. Soil acidobacteria have been reported to present a variety of strategies for their success in terrestrial environments. However, owing to lack of pure culture, information on animal-associated acidobacteria are limited, except for those obtained from 16S rRNA genes. To date, only two acidobacteria have been isolated from animals, namely strain M133 T obtained from coral Porites lutea and Acanthopleuribacter pedis KCTC 12899 T isolated from chiton. Genomics and physiological characteristics of strain M133 T and A. pedis KCTC 12899 T were compared with 19 other isolates (one strain from each genus) in the phylum Acidobacteria . The results revealed that strain M133 T represents a new species in a new genus in the family Acanthopleuribacteraceae . To date, these two Acanthopleuribacteraceae isolates have the largest genomes (10.85–11.79 Mb) in the phylum Acidobacteria . Horizontal gene transfer and gene duplication influenced the structure and plasticity of these large genomes. Dissimilatory nitrate reduction and abundant secondary metabolite biosynthetic gene clusters (including eicosapentaenoic acid de novo biosynthesis) are two distinct features of the Acanthopleuribacteraceae bacteria in the phylum Acidobacteria . The absence of glycoside hydrolases involved in plant polysaccharide degradation and presence of animal disease-related peptidases indicate that these bacteria have evolved to adapt to the animal hosts. In addition to low- and high-affinity respiratory oxygen reductases, enzymes for nitrate to nitrogen, and sulfhydrogenase were also detected in strain M133 T , suggesting the capacity and flexibility to grow in aerobic and anaerobic environments. This study highlighted the differences in genome structure, carbohydrate and protein utilization, respiration, and secondary metabolism between animal-associated acidobacteria and other acidobacteria, especially the soil acidobacteria, displaying flexibility and versatility of the animal-associated acidobacteria in environmental adaption.

Abstract:Background: The genus Acidithiobacillus has been widely concerned due to its superior survival and oxidation ability in acid mine drainage (AMD). However, the contribution of insertion sequence (IS) to their biological evolution and environmental adaptation is very limited. ISs are the simplest kinds of mobile genetic elements (MGEs), capable of interrupting genes, operons, or regulating the expression of genes through transposition activity. ISs could be classified into different families with their own members, possessing different copies. Results: In this study, the distribution and evolution of ISs, as well as the functions of the genes around ISs in 36 Acidithiobacillus genomes, were analyzed. The results showed that 248 members belonging to 23 IS families with a total of 10,652 copies were identified within the target genomes. The IS families and copy numbers among each species were significantly different, indicating that the IS distribution of Acidithiobacillus were not even. A. ferrooxidans had 166 IS members, which may develop more gene transposition strategies compared with other Acidithiobacillus spp. What's more, A. thiooxidans harbored the most IS copies, suggesting that their ISs were the most active and more likely to transpose. The ISs clustered in the phylogenetic tree approximately according to the family, which were mostly different from the evolutionary trends of their host genomes. Thus, it was suggested that the recent activity of ISs of Acidithiobacillus was not only determined by their genetic characteristics, but related with the environmental pressure. In addition, many ISs especially Tn3 and IS110 families were inserted around the regions whose functions were As/Hg/Cu/Co/Zn/Cd translocation and sulfur oxidation, implying that ISs could improve the adaptive capacities of Acidithiobacillus to the extremely acidic environment by enhancing their resistance to heavy metals and utilization of sulfur. Conclusions: This study provided the genomic evidence for the contribution of IS to evolution and adaptation of Acidithiobacillus, opening novel sights into the genome plasticity of those acidophiles.

Abstract:Bacteria of the genus Sulfurimonas within the class Campylobacteria are predominant in global deep-sea hydrothermal environments and widespread in global oceans. However, only few bacteria of this group have been isolated, and their adaptations for these extreme environments remain poorly understood. Here, we report a novel mesophilic, hydrogen- and sulfur-oxidizing bacterium, strain NW10 T , isolated from a deep-sea sulfide chimney of Northwest Indian Ocean.16S rRNA gene sequence analysis showed that strain NW10 T was most closely related to the vent species Sulfurimonas paralvinellae GO25 T with 95.8% similarity, but ANI and DDH values between two strains were only 19.20 and 24.70%, respectively, indicating that strain NW10 represents a novel species. Phenotypic characterization showed strain NW10 T is an obligate chemolithoautotroph utilizing thiosulfate, sulfide, elemental sulfur, or molecular hydrogen as energy sources, and molecular oxygen, nitrate, or elemental sulfur as electron acceptors. Moreover, hydrogen supported a better growth than reduced sulfur compounds. During thiosulfate oxidation, the strain can produce extracellular sulfur of elemental α-S 8 with an unknown mechanism. Polyphasic taxonomy results support that strain NW10 T represents a novel species of the genus Sulfurimonas , and named as Sulfurimonas hydrogeniphila sp. nov. Genome analyses revealed its diverse energy metabolisms driving carbon fixation via rTCA cycling, including pathways of sulfur/hydrogen oxidation, coupled oxygen/sulfur respiration and denitrification. Comparative analysis of the 11 available genomes from Sulfurimonas species revealed that vent bacteria, compared to marine non-vent strains, possess unique genes encoding Type V Sqr, Group II, and Coo hydrogenase, and are selectively enriched in genes related to signal transduction and inorganic ion transporters. These phenotypic and genotypic features of vent Sulfurimonas may explain their thriving in hydrothermal environments and help to understand the ecological role of Sulfurimonas bacteria in hydrothermal ecosystems.

Abstract:Abstract The origin(s) of dissimilatory sulfate and/or (bi)sulfite reducing organisms (SRO) remains enigmatic despite their importance in global carbon and sulfur cycling since at least 3.4 Ga. Here, we describe novel, deep-branching archaeal SRO populations distantly related to other Diaforarchaea from two moderately acidic thermal springs. Dissimilatory (bi)sulfite reductase homologs, DsrABC, encoded in metagenome assembled genomes (MAGs) from spring sediments comprise one of the earliest evolving Dsr lineages. DsrA homologs were expressed in situ under moderately acidic conditions. MAGs lacked genes encoding proteins that activate sulfate prior to (bi)sulfite reduction. This is consistent with sulfide production in enrichment cultures provided sulfite but not sulfate. We suggest input of volcanic sulfur dioxide to anoxic spring-water yields (bi)sulfite and moderately acidic conditions that favor its stability and bioavailability. The presence of similar volcanic springs at the time SRO are thought to have originated (>3.4 Ga) may have supplied (bi)sulfite that supported ancestral SRO. These observations coincide with the lack of inferred SO 4 2− reduction capacity in nearly all organisms with early-branching DsrAB and which are near universally found in hydrothermal environments.

Abstract:Bacteria of the genus Sulfurovum within the class Campylobacteria are widespread in global oceans and are predominant in sulfide-rich environments. However, little is known about their adaptation to such harsh environments owing to their resistance to cultivation. In this study, we obtained three pure cultures of this genus from marine coastal environments and compared them with those obtained from the deep sea. Phylogenetic analysis of 16S rRNA gene sequences indicated that they represent two novel species of the genus, sharing 95.9%–96.1% sequence similarities to Sulfurovum aggregans Monchim33 T . Based on the polyphasic classification results, the type strains XTW-4 T and zt1-1 T were proposed to represent two new species: Sulfurovum xiamenensis sp. nov. and Sulfurovum zhangzhouensis sp. nov., respectively. These coastal isolates were also obligate chemoautotrophs featuring molecular hydrogen as an electron donor and molecular oxygen, thiosulfate, or elemental sulfur as the sole electron acceptor. Comparative genomic analyses based on 11 Sulfurovum species further revealed a clear differentiation between hydrothermal vent and non-vent origins. The non-vent Sulfurovum can use thiosulfate as an electron acceptor but lacks denitrification pathways, whereas the vent bacteria can respire nitrate through complete denitrification pathways. Moreover, the non-vent Sulfurovum contained a nitrogen fixation pathway, implying their adaptation to nitrogen source-deficit niches. In addition, non-vent Sulfurovum species adapted to a higher oxygen concentration via multiple antioxidative defense mechanisms. These phenotypic and genotypic features help us to understand the ecological role of Sulfurovum bacteria in marine ecosystems.

Abstract:AbstractThermoleptolyngbyais a newly proposed genus of thermophilic cyanobacteria that are often abundant in thermal environments. However, a vast majority ofThermoleptolyngbyastrains were not systematically identified, and genomic features of this genus are also sparse. Here, polyphasic approaches were employed to identify a thermophilicThermoleptolyngbyaA183 (FACHB-2491) isolated from hot spring Erdaoqiao, Ganzi prefecture, China. Morphological characterization was investigated by microscopy. Whilst the results of 16S rRNA were inconclusive, the phylogenetic reconstruction and secondary structures of 16S-23S ITS strongly suggested that A183 strain is a novel species withinThermoleptolyngbya. Moreover, genome-scale average nucleotide identity (ANI) confirmed the genetic divergence of A183 fromThermoleptolyngbyaO-77. Comparative genome analysis revealed inconsistent genome structures ofThermoleptolyngbyastrains. Further GO analysis showed that the specific genes were distributed in a wide range of functional categories. In addition, analysis of genes related to thermotolerance, signal transduction, and carbon/nitrogen/sulfur assimilation revealed the ability of this strain to adapt to inhospitable niches in hot springs.

Abstract:Background: The Atribacterota are widely distributed in the subsurface biosphere. Recently, the first Atribacterota isolate was described and the number of Atribacterota genome sequences retrieved from environmental samples has increased significantly; however, their diversity, physiology, ecology, and evolution remain poorly understood. Results: We report the isolation of the second member of Atribacterota, Thermatribacter velox gen. nov., sp. nov., within a new family Thermatribacteraceae fam. nov., and the short-term laboratory cultivation of a member of the JS1 lineage, Phoenicimicrobium oleiphilum HX-OS.bin.34TS, both from a terrestrial oil reservoir. Physiological and metatranscriptomics analyses showed that Thermatribacter velox B11T and Phoenicimicrobium oleiphilum HX-OS.bin.34TS ferment sugars and n-alkanes, respectively, producing H2, CO2, and acetate as common products. Comparative genomics showed that all members of the Atribacterota lack a complete Wood-Ljungdahl Pathway (WLP), but that the Reductive Glycine Pathway (RGP) is widespread, indicating that the RGP, rather than WLP, is a central hub in Atribacterota metabolism. Ancestral character state reconstructions and phylogenetic analyses showed that key genes encoding the RGP (fdhA, fhs, folD, glyA, gcvT, gcvPAB, pdhD) and other central functions were gained independently in the two classes, Atribacteria (OP9) and Phoenicimicrobiia (JS1), after which they were inherited vertically; these genes included fumarate-adding enzymes (faeA; Phoenicimicrobiia only), the CODH/ACS complex (acsABCDE), and diverse hydrogenases (NiFe group 3b, 4b and FeFe group A3, C). Finally, we present genome-resolved community metabolic models showing the central roles of Atribacteria (OP9) and Phoenicimicrobiia (JS1) in acetate- and hydrocarbon-rich environments. Conclusion: Our findings expand the knowledge of the diversity, physiology, ecology, and evolution of the phylum Atribacterota. This study is a starting point for promoting more incisive studies of their syntrophic biology and may guide the rational design of strategies to cultivate them in the laboratory. Video Abstract.
Phylogenomic analyses and comparative genomic studies of Thermus strains isolated from Tengchong and Tibet Hot Springs, China

Abstract:Genus Thermus is the main focus of researcher among the thermophiles. Members of this genus are the inhabitants of both natural and artificial thermal environments. We performed phylogenomic analyses and comparative genomic studies to unravel the genomic diversity among the strains belonging to the genus Thermus in geographically different thermal springs. Sixteen Thermus strains were isolated and sequenced from hot springs, Qucai hot springs in Tibet and Tengchong hot springs in Yunnan, China. 16S rRNA gene based phylogeny and phylogenomic analyses based on concatenated set of 971 Orthologous Protein Families (supermatrix and gene content methods) revealed a mixed distribution of the Thermus strains. Whole genome based phylogenetic analysis showed, all 16 Thermus strains belong to five species; Thermus oshimai (YIM QC-2-109, YIM 1640, YIM 1627, 77359, 77923, 77838), Thermus antranikianii (YIM 73052, 77412, 77311, 71206), Thermus brokianus (YIM 73518, 71318, 72351), Thermus hydrothermalis (YIM 730264 and 77927) and one potential novel species 77420 forming clade with Thermus thalpophilus SYSU G00506T. Although the genomes of different strains of Thermus of same species were highly similar in their metabolic pathways, but subtle differences were found. CRISPR loci were detected through genome-wide screening, which showed that Thermus isolates from two different thermal locations had well developed defense system against viruses and adopt similar strategy for survival. Additionally, comparative genome analysis screened competence loci across all the Thermus genomes which could be helpful to acquire DNA from environment. In the present study it was found that Thermus isolates use two mechanism of incomplete denitrification pathway, some Thermus strains produces nitric oxide while others nitrious oxide (dinitrogen oxide), which show the heterotrophic lifestyle of Thermus genus. All isolated organisms encoded complete pathways for glycolysis, tricarboxylic acid and pentose phosphate. Calvin Benson Bassham cycle genes were identified in genomes of T. oshimai and T. antranikianii strains, while genomes of all T. brokianus strains and organism 77420 were lacking. Arsenic, cadmium and cobalt-zinc-cadmium resistant genes were detected in genomes of all sequenced Thermus strains. Strains 77,420, 77,311, 73,518, 77,412 and 72,351 genomes were found harboring genes for siderophores production. Sox gene clusters were identified in all sequenced genomes, except strain YIM 730264, suggesting a mode of chemolithotrophy. Through the comparative genomic analysis, we also identified 77420 as the genome type species and its validity as novel organism was confirmed by whole genome sequences comparison. Although isolate 77420 had 99.0% 16S rRNA gene sequence similarity with T. thalpophilus SYSU G00506T but based on ANI 95.86% (Jspecies) and digital DDH 68.80% (GGDC) values differentiate it as a potential novel species. Similarly, in the phylogenomic tree, the novel isolate 77,420 forming a separate branch with their closest reference type strain T. thalpophilus SYSU G00506T.
Carrageenan/MIV-150 (PC-815), a Combination Microbicide

Abstract:Objective: The objective of this article is to study the effect of PC-815, a novel combination microbicide containing carrageenan and the nonnucleoside reverse transcriptase inhibitor (NNRTI) MIV-150, in blocking HIV-1 and HIV-2 infections in vitro as compared with Carraguard alone. Goal: The goal of this study was to develop a combination microbicide that is more efficacious than Carraguard against HIV-1 and HIV-2. Study Design: The microtiter syncytial assay was used to evaluate: 1) the antiviral and virucidal activity of MIV-150 against HIV-1MN; 2) the additive effect of MIV-150 when combined with carrageenan; and 3) a possible interference of seminal fluid in the antiviral activity of these compounds. Results: MIV-150 effectively inactivated free virus. Combination of MIV-150 and Carraguard demonstrated an additive antiviral effect. Seminal fluid had no effect on the antiviral activity of MIV-150 or Carraguard. The average concentration that blocks 50% of infection (EC50) for PC-815 was approximately 10 times stronger than Carraguard for the different clinical isolates used in the study. Conclusion: Theoretically, PC-815 is likely to be a more efficacious microbicide than Carraguard.
Phylogenomic and molecular marker based studies to clarify the evolutionary relationships amongst Anoxybacillus species and demarcation of the family Anoxybacillaceae and some of its constituent genera

Abstract:The family Anoxybacillaceae was recently proposed encompassing the genera Anoxybacillus , Geobacillus , Parageobacillus , Saccharococcus and Thermolongibacillus . Of these genera, Anoxybacillus contains >50% of the Anoxybacillaceae species. However, Anoxybacillus species form multiple unrelated clades in phylogenetic trees and their evolutionary relationships are unclear. To clarify the evolutionary relationships of Anoxybacillus and other Anoxybacillaceae species, detailed phylogenomic and comparative analyses were conducted on 38 Anoxybacillaceae species with available genomes. In a phylogenomic tree based on 1148 core proteins, all Anoxybacillus , Geobacillus , Parageobacillus , Saccharococcus and Thermolongibacillus species, excepting Anoxybacillus sediminis , formed a strongly supported clade representing the family Anoxybacillaceae . Five conserved signature indels (CSIs) reported here are also uniquely found in these species, providing robust means for the demarcation of family Anoxybacillaceae in molecular terms. In our phylogenomic tree and in the Genomic Taxonomy Database, Anoxybacillus species formed four distinct clades designated as Anoxybacillus sensu stricto (containing the type species A. pushchinoensis ), Anoxybacillus _A, Anoxybacillus _B and Anoxybacillus _C. Our analyses have identified 17 novel CSIs which offer means to reliably distinguish species from these clades based upon multiple uniquely shared molecular characteristics. Additionally, we have identified three and seven CSIs specific for the genera Geobacillus and Brevibacillus , respectively. All seven Brevibacillus -specific CSIs are also shared by Anoxybacillus sediminis , which branches reliably with this genus. Based on the strong phylogenetic and molecular evidence presented here, we are proposing that the genus Anoxybacillus should be restricted to only the species from Anoxybacillus sensu stricto clade, whereas the species from Anoxybacillus _A, Anoxybacillus _B, and Anoxybacillus _C clades should be transferred into three novel genera Anoxybacteroides gen. nov., Paranoxybacillus gen. nov. and Thermaerobacillus gen. nov., respectively. Additionally, we are also proposing the transfer of Anoxybacillus sediminis to the genus Brevibacillus . The proposed changes, which reliably depict the evolutionary relationships among Anoxybacillaceae species, should be helpful in the studies of these organisms.

Abstract:Bacillota are widely distributed in various environments, owing to their versatile metabolic capabilities and remarkable adaptation strategies. Recent studies reported that Bacillota species were highly enriched in cold seep sediments, but their metabolic capabilities, ecological functions, and adaption mechanisms in the cold seep habitats remained obscure. In this study, we conducted a systematic analysis of the complete genome of a novel Bacillota bacterium strain M8S5, which we isolated from cold seep sediments of the South China Sea at a depth of 1151 m. Phylogenetically, strain M8S5 was affiliated with the genus Abyssisolibacter within the phylum Bacillota. Metabolically, M8S5 is predicted to utilize various carbon and nitrogen sources, including chitin, cellulose, peptide/oligopeptide, amino acids, ethanolamine, and spermidine/putrescine. The pathways of histidine and proline biosynthesis were largely incomplete in strain M8S5, implying that its survival strictly depends on histidine- and proline-related organic matter enriched in the cold seep ecosystems. On the other hand, strain M8S5 contained the genes encoding a variety of extracellular peptidases, e.g., the S8, S11, and C25 families, suggesting its capabilities for extracellular protein degradation. Moreover, we identified a series of anaerobic respiratory genes, such as glycine reductase genes, in strain M8S5, which may allow it to survive in the anaerobic sediments of cold seep environments. Many genes associated with osmoprotectants (e.g., glycine betaine, proline, and trehalose), transporters, molecular chaperones, and reactive oxygen species-scavenging proteins as well as spore formation may contribute to its high-pressure and low-temperature adaptations. These findings regarding the versatile metabolic potentials and multiple adaptation strategies of strain M8S5 will expand our understanding of the Bacillota species in cold seep sediments and their potential roles in the biogeochemical cycling of deep marine ecosystems.
Isolation and Characterization of a Novel Iron–Sulfur Oxidizing Bacterium Acidithiobacillus Ferrooxidans YQ-N3 and its Applicability in Coal Biodesulfurization

Abstract:Acidithiobacillus ferrooxidans is a chemotrophic, aerobic, acidophilic, and Gram-negative bacterium that plays a key role in iron and sulfur cycling and has a wide range of applications in the industrial field. A novel A. ferrooxidans strain, hereinafter referred to as strain "YQ-N3", was isolated from sediments of a river polluted by acid mine drainage (AMD) of an abandoned mine in Shanxi, China. The whole genome sequencing results revealed that A. ferrooxidans YQ-N3 has a 3,217,720 bp genome, which is comprised of one circular chromosome and five circular plasmids (Plasmid A, Plasmid B, Plasmid C, Plasmid D, Plasmid E). Plasmid E, a new plasmid, had not been annotated in the reference database. A. ferrooxidans YQ-N3 had a close evolutionary relationship with A. ferrooxidans ATCC23270 and A. ferridurans JCM18981 and exhibited higher similarity in its genomic structure with A. ferrooxidans ATCC23270. Multiple genes related to environmental resistance and iron and sulfur metabolism were predicted from its genome. A. ferrooxidans YQ-N3 can remarkably increase the oxidation rate of Fe2+ and S0 and enhance the hydrophilicity of S0, which was supported by functional gene analysis and laboratory experiments. The biological desulfurization experiment demonstrated that A. ferrooxidans YQ-N3 can reduce the sulfur content in coal by removing pyrite sulfur and organic sulfur.
