Abstract:Background: Brain cancer is one of the eight most common cancers occurring in people aged 40+ and is the fifth-leading cause of cancer-related deaths for males aged 40-59. Accurate subtype identification is crucial for precise therapeutic treatment, which largely depends on understanding the biological pathways and regulatory mechanisms associated with different brain cancer subtypes. Unfortunately, the subtype-implicated genes that have been identified are scattered in thousands of published studies. So, systematic literature curation and cross-validation could provide a solid base for comparative genetic studies about major subtypes. Results: Here, we constructed a literature-based brain cancer gene database (BCGene). In the current release, we have a collection of 1421 unique human genes gathered through an extensive manual examination of over 6000 PubMed abstracts. We comprehensively annotated those curated genes to facilitate biological pathway identification, cancer genomic comparison, and differential expression analysis in various anatomical brain regions. By curating cancer subtypes from the literature, our database provides a basis for exploring the common and unique genetic mechanisms among 40 brain cancer subtypes. By further prioritizing the relative importance of those curated genes in the development of brain cancer, we identified 33 top-ranked genes with evidence mentioned only once in the literature, which were significantly associated with survival rates in a combined dataset of 2997 brain cancer cases. Conclusion: BCGene provides a useful tool for exploring the genetic mechanisms of and gene priorities in brain cancer. Abstract:BACKGROUND: Glioblastoma multiforme (GBM) remains the most common and aggressive primary brain tumor in adults with a poor median survival, and molecular biomarkers for GBM pathogenesis are in need.PURPOSE: The objective of this study is to identify potential novel genes for GBM pathogenesis by gene expression data mining.MATERIALS AND METHODS: Available SAGE libraries of GBM, astrocytoma, and normal brain tissues were collected from the Cancer Genome Anatomy Project (CGAP). Significance analysis for microarray (SAM) and CGAP-SAGE-Genie-DGED were used to identify differentially expressed tags, and specific tags that were differentially expressed only in GBM were further selected. Tags to genes association was performed by CGAP-SAGE-Genie-SAV. Immunohistochemistry was used to investigate distribution and validate expression of the interested gene.RESULTS: Three genes were significantly differentially expressed just in brain. up-regulated expression of STAB1 and down-regulated expression of SH3GL2 and DNM3. Immunohistochemistry assay indicated that STAB1 mainly expressed in vascular endothelial cells and over-expressed in GBM samples compared to normal samples.CONCLUSIONS: Our study shows that data mining of public sources of gene expression is an effective way to identify novel tumor-associated genes, and this work may contribute to the identification of candidate genes for GBM angiogenesis.

Abstract:Glioblastoma multiforme (GBM) is the most common, malignant, and deadly primary brain tumor in adults. Brain-expressed X-link (BEX) protein family is involved in tumorigenesis. Here, we have explored the biological function and the prognostic value of the BEX family in GBM. Differentially expressed BEX genes between GBM and normal tissue were screened by using The Cancer Genome Atlas (TCGA) database. Univariate and multivariate Cox regression analyses identified the prognosis‐related genes BEX1, BEX2, and BEX4, which were involved in the regulation of immune response. The results of correlation analysis and protein–protein interaction network (PPI network) showed that there was a significant correlation between the BEX family and TCEAL family in GBM. Furthermore, the expression of transcription elongation factor A (SII)-like (TCEAL) family is generally decreased in GBM and related to poor prognosis. With the use of the least absolute shrinkage and selection operator (LASSO) Cox regression, a prognostic model including the BEX family and TCEAL family was built to accurately predict the likelihood of overall survival (OS) in GBM patients. Therefore, we demonstrated that the BEX family and TCEAL family possessed great potential as therapeutic targets and prognostic biomarkers in GBM. Further investigations in large‐scale, multicenter, and prospective clinical cohorts are needed to confirm the prognostic model developed in our study.
