Abstract:Microscopy image profiling is becoming increasingly important in biological research. Microsnoop is a new deep learning-based representation tool that has been trained on large-scale microscopy images using masked self-supervised learning, eliminating the need for manual annotation. Microsnoop can unbiasedly profile a wide range of complex and heterogeneous images, including single-cell, fully imaged, and batch-experiment data. Its performance was evaluated on seven high-quality datasets, containing over 358,000 images and 1,270,000 single cells with varying resolutions and channels from cellular organelles to tissues. The results show that Microsnoop outperforms previous generalist and even custom algorithms, demonstrating its robustness and state-of-the-art performance in all biological applications. Furthermore, Microsnoop can contribute to multi-modal studies and is highly inclusive of GPU and CPU capabilities. Abstract:Accurate profiling of microscopy images from small scale to high throughput is an essential procedure in basic and applied biological research. Here, we present Microsnoop, a novel deep learning-based representation tool trained on large-scale microscopy images using masked self-supervised learning. Microsnoop can process various complex and heterogeneous images, and we classified images into three categories: single-cell, full-field, and batch-experiment images. Our benchmark study on 10 high-quality evaluation datasets, containing over 2,230,000 images, demonstrated Microsnoop's robust and state-of-the-art microscopy image representation ability, surpassing existing generalist and even several custom algorithms. Microsnoop can be integrated with other pipelines to perform tasks such as superresolution histopathology image and multimodal analysis. Furthermore, Microsnoop can be adapted to various hardware and can be easily deployed on local or cloud computing platforms. We will regularly retrain and reevaluate the model using community-contributed data to consistently improve Microsnoop.

Abstract:The microarray technique, which can provide parallel detection with high throughput in biomedical research, has generated considerable interest since the end of the 20th century. A number of instruments have been reported for microarray detection. In this paper, we have developed a quasi-confocal, multichannel parallel scan hyperspectral fluorescence imaging system for multicolor microarray research. Hyperspectral imaging records the entire emission spectrum for every voxel within the imaged area in contrast to recording only fluorescence intensities of filter-based scanners. When coupled with data analysis, the recorded spectral information allows for quantitative identification of the contributions of multiple, spectrally overlapping fluorescent dyes and elimination of unwanted artifacts. This system is improved with a specifically designed, high performance spectrometer which can offer a spectral resolution of 0.2 nm and operates with spatial resolutions ranging from 2 to 30 μm. We demonstrate the application of the system by reading out arrays for identification of bacteria.

Abstract:Despite many exciting innovations in computer vision, recent studies reveal a number of risks in existing computer vision systems, suggesting results of such systems may be unfair and untrustworthy. Many of these risks can be partly attributed to the use of a training image dataset that exhibits sampling biases and thus does not accurately reflect the real visual world. Being able to detect potential sampling biases in the visual dataset prior to model development is thus essential for mitigating the fairness and trustworthy concerns in computer vision. In this paper, we propose a three-step crowdsourcing workflow to get humans into the loop for facilitating bias discovery in image datasets. Through two sets of evaluation studies, we find that the proposed workflow can effectively organize the crowd to detect sampling biases in both datasets that are artificially created with designed biases and real-world image datasets that are widely used in computer vision research and system development.

MicroAnalyzer: A Python Tool for Automated Bacterial Analysis with Fluorescence Microscopy

Abstract:Fluorescence microscopy is a widely used method among cell biologists for studying the localization and co-localization of fluorescent protein. For microbial cell biologists, these studies often include tedious and time-consuming manual segmentation of bacteria and of the fluorescence clusters or working with multiple programs. Here, we present MicroAnalyzer - a tool that automates these tasks by providing an end-to-end platform for microscope image analysis. While such tools do exist, they are costly, black-boxed programs. Microanalyzer offers an open-source alternative to these tools, allowing flexibility and expandability by advanced users. MicroAnalyzer provides accurate cell and fluorescence cluster segmentation based on state-of-the-art deep-learning segmentation models, combined with ad-hoc post-processing and Colicoords - an open-source cell image analysis tool for calculating general cell and fluorescence measurements. Using these methods, it performs better than generic approaches since the dynamic nature of neural networks allows for a quick adaptation to experiment restrictions and assumptions. Other existing tools do not consider experiment assumptions, nor do they provide fluorescence cluster detection without the need for any specialized equipment. The key goal of MicroAnalyzer is to automate the entire process of cell and fluorescence image analysis "from microscope to database", meaning it does not require any further input from the researcher except for the initial deep-learning model training. In this fashion, it allows the researchers to concentrate on the bigger picture instead of granular, eye-straining labor

Abstract:(1) High-accuracy real-time data stream estimations are critical for various applications, and sliding-window-based techniques have attracted wide attention. However, existing solutions struggle to achieve high accuracy, generality, and low memory usage simultaneously. To overcome these limitations, we present MicroscopeSketch, a high-accuracy sketch framework. Our key technique, called adaptive zooming, dynamically adjusts the granularity of counters to maximize accuracy while minimizing memory usage. By applying MicroscopeSketch to three specific tasks-frequency estimation, top-k frequent items discovery, and top-k heavy changes identification-we demonstrate substantial improvements over existing methods, reducing errors by roughly 4 times for frequency estimation and 3 times for identifying top-k items. Abstract:Super-resolution microscopy and Single-Molecule Localization Microscopy (SMLM) are a powerful tool to characterize synthetic nanomaterials used for many applications such as drug delivery. In the last decade, imaging techniques like STORM, PALM, and PAINT have been used to study nanoparticle size, structure, and composition. While imaging has progressed significantly, often image analysis did not follow accordingly and many studies are limited to qualitative and semi-quantitative analysis. Therefore, it is imperative to have a robust and accurate method to analyze SMLM images of nanoparticles and extract quantitative features from them. Here we introduce , a cross-platform Matlab-based app for the automatic and quantitative analysis of super-resolution images. makes use of clustering algorithms to identify nanoparticles from the raw data (localization list) and extract quantitative information about size, shape, and molecular abundance at the single-particle and single-molecule levels. Moreover, it applies a series of quality controls, increasing data quality and avoiding artifacts. , thanks to its intuitive interface is also accessible to non-experts and will facilitate analysis of super-resolution microscopy for materials scientists and nanotechnologies. This easy accessibility to expansive feature characterization at the single particle level will bring us one step closer to understanding the relationship between nanostructure features and their efficiency.

Abstract:The comprehensive analysis of biological specimens brings about the demand for capturing the spatial, temporal and spectral dimensions of visual information together. However, such high-dimensional video acquisition faces major challenges in developing large data throughput and effective multiplexing techniques. Here, we report the snapshot hyperspectral volumetric microscopy that computationally reconstructs hyperspectral profiles for high-resolution volumes of similar to 1000 mu m x 1000 mu m x 500 mu m at video rate by a novel four-dimensional (4D) deconvolution algorithm. We validated the proposed approach with both numerical simulations for quantitative evaluation and various real experimental results on the prototype system. Different applications such as biological component analysis in bright field and spectral unmixing of multiple fluorescence are demonstrated. The experiments on moving fluorescent beads and GFP labelled drosophila larvae indicate the great potential of our method for observing multiple fluorescent markers in dynamic specimens.
SpotSweeper: spatially-aware quality control for spatial transcriptomics

Abstract:Quality control (QC) is a crucial step to ensure the reliability and accuracy of the data obtained from RNA sequencing experiments, including spatially-resolved transcriptomics (SRT). Existing QC approaches for SRT that have been adopted from single-nucleus RNA sequencing (snRNA-seq) methods are confounded by spatial biology and are inappropriate for SRT data. In addition, no methods currently exist for identifying histological tissue artifacts unique to SRT. Here, we introduce SpotSweeper, spatially-aware QC methods for identifying local outliers and regional artifacts in SRT. SpotSweeper evaluates the quality of individual spots relative to their local neighborhood, thus minimizing bias due to biological heterogeneity, and uses multiscale methods to detect regional artifacts. Using SpotSweeper on publicly available data, we identified a consistent set of Visium barcodes/spots as systematically low quality and demonstrate that SpotSweeper accurately identifies two distinct types of regional artifacts, resulting in improved downstream clustering and marker gene detection for spatial domains.

Microscopy Image Segmentation via Point and Shape Regularized Data Synthesis

Abstract:Current deep learning-based approaches for the segmentation of microscopy images heavily rely on large amount of training data with dense annotation, which is highly costly and laborious in practice. Compared to full annotation where the complete contour of objects is depicted, point annotations, specifically object centroids, are much easier to acquire and still provide crucial information about the objects for subsequent segmentation. In this paper, we assume access to point annotations only during training and develop a unified pipeline for microscopy image segmentation using synthetically generated training data. Our framework includes three stages: (1) it takes point annotations and samples a pseudo dense segmentation mask constrained with shape priors; (2) with an image generative model trained in an unpaired manner, it translates the mask to a realistic microscopy image regularized by object level consistency; (3) the pseudo masks along with the synthetic images then constitute a pairwise dataset for training an ad-hoc segmentation model. On the public MoNuSeg dataset, our synthesis pipeline produces more diverse and realistic images than baseline models while maintaining high coherence between input masks and generated images. When using the identical segmentation backbones, the models trained on our synthetic dataset significantly outperform those trained with pseudo-labels or baseline-generated images. Moreover, our framework achieves comparable results to models trained on authentic microscopy images with dense labels, demonstrating its potential as a reliable and highly efficient alternative to labor-intensive manual pixel-wise annotations in microscopy image segmentation. SCIP: A scalable, reproducible and open-source pipeline for morphological profiling of image cytometry and microscopy data

Abstract:Imaging flow cytometry (IFC) provides single-cell imaging data at a high acquisition rate. It is increasingly used in image-based profiling experiments consisting of hundreds of thousands of multi-channel images of cells. Currently available software solutions for processing microscopy data can provide good results in downstream analysis, but are limited in efficiency and scalability, and often ill-adapted to IFC data. In this work, we propose Scalable Cytometry Image Processing (SCIP), a Python software that efficiently processes images from IFC and standard microscopy datasets. We also propose a file format for efficiently storing IFC data. We showcase our contributions on two large-scale microscopy and one IFC datasets, all of which are publicly available. Our results show that SCIP can extract the same kind of information as other tools, in a much shorter time and in a more scalable manner.
X-Microscopy: Multicolor Super Resolution Image Reconstruction from Conventional Microscopy with Deep Learning

Abstract:Abstract Deep learning shows an outstanding potential to transform low-resolved images into super-resolved images. However, multicolor super resolution microscopy (SRM) imaging from wide-fields (WFs) and enabling super-resolved images across different microscopic modalities by deep learning are poorly defined. Here, we devise X-Microscopy, a deep learning network, that leverages binary branches symmetrically and reciprocally to extract distinct fine details of two inputs, and then the extracted features are hierarchically embedded into a reconstructed high-fidelity SRM image by channel attention and residual. X-Microscopy can reconstruct various super-resolved images from different focus of WFs in a few seconds while providing robust input-size flexibility and considerable generalization to different structures and experimental conditions. X-Microscopy can also fast and accurately display multicolor super-resolution images. Furthermore, X-Microscopy achieves cross-modality imaging between different microscopic systems without any iterations or parameter search. Thus, X-Microscopy has great potential applications in biomedical research fields.

Abstract:Tracing cellular dynamic changes across conditions, time, and space is crucial for understanding the molecular mechanisms underlying complex biological systems. However, integrating multi-sample data in a unified and flexible way to explore cellular heterogeneity remains a major challenge. Here, we present Stereopy, a flexible and versatile framework for modeling and dissecting comparative and spatiotemporal patterns in multi-sample spatial transcriptomics with interactive data visualization. To optimize this flexible framework, we have developed three key components: a multi-sample tailored data container, a scope controller, and an analysis transformer. Furthermore, Stereopy showcases three transformative applications supported by pivotal algorithms. Firstly, the multi-sample cell community detection (CCD) algorithm introduces an innovative capability to detect specific cell communities and identify genes responsible for pathological changes in comparable datasets. Secondly, the spatially resolved temporal gene pattern inference (TGPI) algorithm represents a notable advancement in detecting important spatiotemporal gene patterns while concurrently considering spatial and temporal features, which enhances the identification of important genes, domains and regulatory factors closely associated with temporal datasets. Finally, the 3D niche-based regulation inference tool, named NicheReg3D, reconstructs the 3D cell niches to enable the inference of cell-gene interaction network within the spatial texture, thus bridging intercellular communications and intracellular regulations to unravel the intricate regulatory mechanisms that govern cellular behavior. Abstract:Recent advancements in transcriptomics and proteomics have opened the possibility for spatially resolved molecular characterization of tissue architecture with the promise of enabling a deeper understanding of tissue biology in either homeostasis or disease. The wealth of data generated by these technologies has recently driven the development of computational pipelines that, nevertheless, have the requirement of coding fluency to be applied. To remove this hurdle, we present SPEX (Spatial Expression Explorer), a comprehensive image analysis software implemented as a user-friendly web-based application with modules that can be put together by the user as pipelines conveniently through a graphical user interface. SPEX's infrastructure allows for streamlined access to open source image data management systems and analysis modules for cell segmentation, cell phenotyping, cell-cell co-occurrence and spatially informed omics analyses. We demonstrate SPEX's ability to facilitate the discovery of biological insights in spatially resolved omics datasets from healthy tissue to tumor samples.

Abstract:Abstract Summary The number of cells measured in single-cell transcriptomic data has grown fast in recent years. For such large-scale data, subsampling is a powerful and often necessary tool for exploratory data analysis. However, the easiest random subsampling is not ideal from the perspective of preserving rare cell types. Therefore, diversity-preserving subsampling is required for fast exploration of cell types in a large-scale dataset. Here, we propose scSampler, an algorithm for fast diversity-preserving subsampling of single-cell transcriptomic data. Availability and implementation scSampler is implemented in Python and is published under the MIT source license. It can be installed by “pip install scsampler” and used with the Scanpy pipline. Miniature: Unsupervised glimpses into multiplexed tissue imaging datasets as thumbnails for data portals

Abstract:Multiplexed tissue imaging can illuminate complex spatial protein expression patterns in healthy and diseased specimens. Large-scale atlas programs such as Human Tumor Atlas Network and are relying heavily on highly-multiplexed approaches including CyCIF and CODEX to image up to 100 antigens. Such high dimensionality allows a deep understanding of cellular diversity and spatial structure, but can provide a challenge for image visualization and exploration. One challenge for data portals and visualization tools is the generation of an informative and pleasing image preview that captures the full heterogeneity of the image, rather than relying on a multi-channel overlay that may be restricted to 4-6 channels. We describe Miniature, a tool to automatically generate informative image thumbnails from multiplexed tissue images in an unsupervised and scalable manner. Miniature aims to aid researchers in understanding tissue heterogeneity and identifying potential pathological features without extensive manual intervention. Miniature uses a choice of unsupervised dimensionality reduction methods including uniform manifold embedding and projection (UMAP), t-distributed stochastic neighbor Embedding (t-SNE), and principal Component analysis (PCA) to reduce on-tissue pixels from a low-resolution, high dimensional image to two or three dimensions. Pixels are then color encoded by their coordinate in low dimensional space using a choice of color maps. We show that perceptually distinct regions in Miniature thumbnails reflect known pathological features seen in both the source multiplexed tissue image and H&E imaging of the same sample. We evaluate Miniature parameters for dimensionality reduction and pixel color encoding to recommend default configurations that maximize perceptual trustworthiness to both the low-dimensional embedding and high-dimensional image and provide high Mantel correlation between the perceived color difference (delta E 2000) and distance in high- and low-dimensional space. By simulating color vision deficiency, we show that Miniature thumbnails are accessible to all. We demonstrate that Miniature thumbnails are suitable for a wide range of multiplexed tissue imaging modalities and show their application in the Human Tumor Atlas Network Data Portal.

Abstract:Cancer is a complex cellular ecosystem where malignant cells coexist and interact with immune, stromal and other cells within the tumor microenvironment (TME). Recent technological advancements in spatially resolved multiplexed imaging at single-cell resolution have led to the generation of large-scale and high-dimensional datasets from biological specimens. This underscores the necessity for automated methodologies that can effectively characterize molecular, cellular and spatial properties of TMEs for various malignancies. This study introduces SpatialCells, an open-source software package designed for region-based exploratory analysis and comprehensive characterization of TMEs using multiplexed single-cell data. The source code and tutorials are available at https://semenovlab.github.io/SpatialCells. SpatialCells efficiently streamlines the automated extraction of features from multiplexed single-cell data and can process samples containing millions of cells. Thus, SpatialCells facilitates subsequent association analyses and machine learning predictions, making it an essential tool in advancing our understanding of tumor growth, invasion and metastasis.

Abstract:Imaging flow cytometry (IFC) provides single‐cell imaging data at a high acquisition rate. It is increasingly used in image‐based profiling experiments consisting of hundreds of thousands of multi‐channel images of cells. Currently available software solutions for processing microscopy data can provide good results in downstream analysis, but are limited in efficiency and scalability, and often ill‐adapted to IFC data. In this work, we propose Scalable Cytometry Image Processing (SCIP), a Python software that efficiently processes images from IFC and standard microscopy datasets. We also propose a file format for efficiently storing IFC data. We showcase our contributions on two large‐scale microscopy and one IFC datasets, all of which are publicly available. Our results show that SCIP can extract the same kind of information as other tools, in a much shorter time and in a more scalable manner.
