Abstract:Background Tea green leafhopper is one of the most dominant pests in Chinese tea plantations. Recent evidence, including morphological and molecular data, revealed that tea green leafhopper in China is the same species as in Japan, Empoasca ( Matsumurasca ) onukii Matsuda. Previous morphological study that revealed variation in the structure of the male genitalia within and among populations of this species suggested that there may be significant population-level genetic variation. To provide powerful molecular markers to explore the population genetic diversity and population genetic structure of this pest in China, microsatellite markers were obtained by AFLP of sequences containing repeats (FIASCO). Results Eighteen polymorphic markers were evaluated for five populations of E. ( M. ) onukii , Two related empoascine leafhopper species were selected to test the transferability of the markers. Population genetic structure of E. ( M. ) onukii was detected using Structure analysis, principal coordinate analysis (PCoA) and variance analysis. The identified markers were polymorphic with total number of alleles ranging from 6 to 24 per locus, observed and expected heterozygosity ranged from 0.133 to 0.9 and 0.183 to 0.926, respectively, and the polymorphic information content value over all populations varied from 0.429 to 0.911. Conclusions This is the first study to demonstrate that microsatellite markers provide valuable information for genetic structure of E . ( M .) onukii in Chinese tea plantations. There is obvious genetic differentiation between the two populations in the Southwest tea area. These microsatellite markers will be the powerful tools for genetic studies of E . ( M. ) onukii and improve understanding of the microevolution of this species.

Abstract:The tea green leafhopper, Empoasca ( Matsumurasca ) onukii Matsuda, is one of the dominant pests in major tea production regions of East Asia. Recent morphological studies have revealed variation in the male genitalic structures within and among populations. However, the genetic structure of this pest remains poorly understood. This study explores the genetic diversity and population structure of this pest in nineteen populations from the four main Chinese tea production areas using microsatellite markers, with one Japanese population also examined. The results show low to moderate levels of genetic differentiation with populations grouped into four clusters, i.e. the Jiangbei group, the Southwest group 1, the Southwest group 2 and the South China group. Populations from China have a close phylogenetic relationship but show significant isolation by distance. Lower genetic diversity and genetic differentiation of E . ( M .) onukii were found in the Kagoshima population of Japan. Evidence for genetic bottlenecks was detected in the South China and Jiangnan populations. Population expansion was found in the Southwest, Jiangbei and Kagoshima populations. This is the most extensive study of the population genetics of this species and contributes to our understanding of its origin and evolutionary history.

Abstract:Tea green leafhopper, Empoasca onukii (Hemiptera: Cicadellidae), is one of the most serious pest insects in tea plantations in Asia. In this study, Mitogenome of this species was assembled with high coverage using Illumina sequencing data and the 15,167 bp length was acquired. The base composition is 38.1% for A, 11.2% for C, 10.5% for G, and 40.2% for T. The mitogenome includes 13 protein-coding genes, 22 transfer RNA, and two ribosomal RNA genes. The phylogeny showed that it is closely related to E. vitis with high bootstrap value supported. The complete mitogenome of E. onukii can provide essential DNA molecular data for further phylogenetic and evolutionary analysis.

Abstract:Empoasca onukii Matsuda is one of the most devastating pests of the tea plant (Camellia sinensis). Still, the presumed expression stability of its reference genes (RGs) has not been analyzed. RGs are essential for accurate and reliable gene expression analysis, so this absence has hampered the study of the insect's molecular biology. To find candidate RGs for normalizing gene expression data, we cloned ten common housekeeping genes from E. onukii. Using the ΔCt method, geNorm, NormFinder and BestKeeper, we screened the RGs that were appropriate for quantifying the mRNA transcription of cellular responses under five experimental conditions. We identified the combinations of α-TUB and G6PDH, α-TUB and UBC, two RGs (α-TUB and β-TUB1) or three RGs (α-TUB, RPL13 and GAPDH), AK and UBC, or RPL13 and α-TUB as the best for analyzing gene expression in E. onukii adults of both sexes in different tissues, nymphs at different developmental stages, nymphs exposed to different temperatures or nymphs exposed to photoperiod stress. Finally, the E. onukii cysteine proteinase (Eocyp) was chosen as the target gene to validate the rationality of the proposed RGs. In conclusion, our study suggests a series of RGs with which to study the gene expression profiles of E. onukii that have been manipulated (biotically or abiotically) using reverse transcription quantitative polymerase chain reaction. The results offer a solid foundation for further studies of the molecular biology of E. onukii.
Unraveling the hierarchical genetic structure of tea green leafhopper, Matsumurasca onukii, in East Asia based on SSRs and SNPs

Abstract:Matsumurasca onukii (Matsuda, R. (1952). Oyo-Kontyu Tokyo, 8(1): 19-21), one of the dominant pests in major tea production areas in Asia, currently is known to occur in Japan, Vietnam, and China, and severely threatens tea production, quality, and international trade. To elucidate the population genetic structure of this species, 1633 single nucleotide polymorphisms (SNPs) and 18 microsatellite markers (SSRs) were used to genotype samples from 27 sites representing 18 geographical populations distributed throughout the known range of the species in East Asia. Analyses of both SNPs and SSRs showed that M. onukii populations in Yunnan exhibit high-genetic differentiation and structure compared with the other populations. The Kagoshima (JJ) and Shizuoka (JS) populations from Japan were separated from populations from China by SNPs, but clustered with populations from Jinhua (JH), Yingde (YD), Guilin (GL), Fuzhou (FZ), Hainan (HQ), Leshan (CT), Chongqing (CY), and Zunyi (ZY) tea plantations in China and the Vietnamese Vinh Phuc (VN) population based on the SSR data. In contrast, CT, CY, ZY, and Shaanxi (SX) populations clustered together based on SNPs, but were separated by SSRs. Both marker datasets identified significant geographic differentiation among the 18 populations. Various environmental and anthropogenic factors, including geographical barriers to migration, human transport of hosts (Camellia sinesis [L.] O. Kuntze) and adaptation of M. onukii to various local climatic zones possibly account for the rapid spread of this pest in Asia. The results demonstrate that SNPs from high-throughput genotyping data can be used to reveal subtle genetic substructure at broad scales in r-strategist insects.

Abstract:The tea geometrid (Ectropis obliqua Prout, Lepidoptera: Geometridae) is a dominant chewing insect endemic in most tea-growing areas in China. Recently some E. obliqua populations have been found to be resistant to the nucleopolyhedrovirus (EoNPV), a host-specific virus that has so far been found only in E. obliqua. Although the resistant populations are morphologically indistinguishable from susceptible populations, we conducted a nationwide collection and examined the genetic divergence in the COI region of the mtDNA in E. obliqua. Phylogenetic analyses of mtDNA in 17 populations revealed two divergent clades with genetic distance greater than 3.7% between clades and less than 0.7% within clades. Therefore, we suggest that E. obliqua falls into two distinct groups. Further inheritance analyses using reciprocal single-pair mating showed an abnormal F₁ generation with an unbalanced sex ratio and the inability to produce fertile eggs (or any eggs) through F1 self-crossing. These data revealed a potential cryptic species complex with deep divergence and reproductive isolation within E. obliqua. Uneven distribution of the groups suggests a possible geographic effect on the divergence. Future investigations will be conducted to examine whether EoNPV selection or other factors prompted the evolution of resistance.
Development and Characterization of Novel Microsatellite Markers for a Dominant Parasitoid (Stethynium Empoasca) in Tea Plantations Using High-throughput Sequencing

Abstract:Abstract Background: Stethynium empoasca is an egg parasitoid of the predominant tea pest, and is regarded as the most promising candidate for both augmentative and conservative biological control in tea plantations. However, little is presently known about its biology, ecology, and genetics. Methods: Novel microsatellite markers were developed for S. empoasca from transcriptome sequences generated using high-throughput sequencing. The identified markers were then validated and characterized using 98 individuals from five geographically distinct populations through the tests of Hardy–Weinberg equilibrium and linkage disequilibrium as well as the analyses of genetic diversity, genetic differentiation, and gene flow. Results: A total of 54,520 microsatellites were identified from 117Mb clean sequences. By assessing with five geographical populations, a total of 18 loci were demonstrated to be polymorphic, stable, and repetitive. The genetic variation over the 18 loci varied with allele number ranging from 2 to 7, polymorphism information content from 0.234 to 0.634; and observed and expected heterozygosity from 0.166 to 0.686 and 0.276 to 0.753, respectively. Meanwhile, the 18 loci showed a low frequency of null alleles (0 – 0.107), and the inbreeding coefficient revealed a range from −0.143 to 0.173, with the exception of loci Ste36 (0.4076). Based on analysis of these 18 loci, the assessed populations showed low to moderate levels of genetic differentiation, in which individuals clearly grouped into two clusters. And the recent dispersal rates between the geographically distinct populations were identified to be much lower (0.011 – 0.250) than the individual gene exchange rates within a population (0.683 – 0.939). Conclusion: The identified 18 microsatellite markers could reveal a pattern of spatial structure and gene flow in S. empoasca populations according to geographic variability. This work provides an important basis for future studies on how these markers can be used in studies of the biology, genetics, and ecology of this important parasitoid. The findings can further provide important information for the development of biological control strategies in tea plantations. Additionally, our study reaffirms the importance and efficiency of high-throughput sequencing in microsatellite marker development for non-model species lacking reference genome information.
Genetic analyses reveal regional structure and demographic expansion of the predominant tea pest Empoasca onukii (Hemiptera: Cicadellidae) in China

Abstract:Background: The tea green leafhopper, Empoasca onukii Matsuda, is the most destructive insect pest of tea plantations in East Asia. Despite its economic importance and previous studies on this species, it remains unclear as to how this small-sized pest can have such wide range. Results: By sequencing three mitochondrial genes and 17 microsatellite loci, we revealed the regional structure and demographic expansion of 59 E. onukii populations in China. Bayesian analysis of population genetic structure (BAPS) on microsatellites identified four genetic groups with spatial discontinuities, while analysis on mitochondrial genes inferred five nested and differentiated clusters. Both the Mantel test and the generalized linear model indicated a significant pattern of isolation by geographic distance in E. onukii populations. Based on the approximate Bayesian computation approach, E. onukii was found to have originated from southwestern China and expanded northward and eastward. While MIGRATE-N and Bayesian stochastic search variable selection (BSSVS) procedure in BEAST confirmed the possible eastward and northward dispersal from Yunnan, they also detected more gene flow from the derived populations in central and southeastern China. Conclusion: Our results suggest that the current distribution and structure of E. onukii is complicatedly influenced by human activities of cultivation, wide dissemination of tea in ancient China as well as recent transportation of tea seedlings for establishing new tea plantations. Insights into genetic differentiation and demographic expansion patterns from this study provide an important basis for the development of area-wide management of the E. onukii populations. © 2022 Society of Chemical Industry.
The Relative Preference of Empoasca Onukii (hemiptera: Cicadellidae) for Oviposition on Twenty-Four Tea Cultivars.

Abstract:The tea green leafhopper, Empoasca onukii Matsuda (Hemiptera: Cicadellidae) is currently one of the most threatening pests of tea production in China. Several approaches have been used to identify the resistance of different tea cultivars to this important tea pest. However, relatively limited information has been documented about its oviposition preferences. This study aimed to elucidate the preferential oviposition of E. onukii among 24 tea cultivars. Towards this objective, a multi-selective test for E. onukii oviposition was conducted in the laboratory, and the egg densities of E. onukii on 24 varieties were also surveyed in plantations at different time periods during the tea plant growing season in 2019. There was a significant difference in E. onukii egg densities among the 24 cultivars studied in both laboratory tests and the field investigations. Moreover, there was a positive correlation between the laboratory and field data for the number of eggs laid per cultivar. According to the laboratory and field evaluations, 2 cultivars were identified as very-susceptible for E. onukii oviposition, while another 5 cultivars were assigned as susceptible, 9 cultivars were classified as resistant and 2 cultivars were identified as very-resistant, respectively. This information on the oviposition preference for E. onukii on different cultivars could be used as a selection parameter for further breeding of leafhopper-resistant tea cultivars.

Abstract:Tea green leafhopper (TGL), Empoasca onukii, is of biological and economic interest. Despite numerous studies, the mechanisms underlying its adaptation and evolution remain enig-matic. Here, we use previously untapped genome and population genetics approaches to examine how the pest adapted to different environmental variables and thus has expanded geographically. We complete a chromosome-level assembly and annotation of the E. onukii genome, showing nota-ble expansions of gene families associated with adaptation to chemoreception and detoxification. Genomic signals indicating balancing selection highlight metabolic pathways involved in adaptation to a wide range of tea varieties grown across ecologically diverse regions. Patterns of genetic vari-ations among 54 E. onukii samples unveil the population structure and evolutionary history across different tea-growing regions in China. Our results demonstrate that the genomic changes in key pathways, including those linked to metabolism, circadian rhythms, and immune system functions, may underlie the successful spread and adaptation of E. onukii. This work highlights the genetic and molecular basis underlying the evolutionary success of a species with broad economic impacts, and provides insights into insect adaptation to host plants, which will ultimately facilitate more sustain-able pest management.
Investigation and taxonomic revision of green tea leafhopper species of Guizhou and other provinces in South China

Abstract:[Objectives] To further clarify the classification of green tea leafhopper species. [Methods] Specimens were collected by netting in Guizhou, Chongqing, Hainan and Fujian provinces, and identified on the basis of differences in male genitalia under a stereomicroscope. [Results] 2 988 specimens from 44 tea shrubs were examined and seven species identified; Empoasca (Matsumurasca) onukii Matsuda、Empoasca (Empoasca) limbifera (Matsumura)、Empoasca (Empoasca) paraparvipenis Zhang & Liu、Empoasca (Empoasca) hiromichii (Matsumura)、Alebroides shirakiellus (Matsumura)、Alebroides similis Dworakowska and Asymmetrasca rybiogon Dworakowska. The largest taxa were, in order of abundance, Empoasca (Matsumurasca) onukii Matsuda, 1952 (98.90%), Alebroides shirakiellus (Matsumura, 1931) (0.57%) and Empoasca (Empoasca) paraparvipenis Zhang & Liu, 2008 (0.335%). Other species comprised only a small fraction of the total samples and had a narrow distribution. [Conclusion] In terms of abundance and distribution, Empoasca (Matsumurasca) onukii Matsuda, Empoasca (Empoasca) paraparvipenis Zhang & Liu and Alebroides shirakiellus (Matsumura) are the most important pest species among the seven species identified. The dominant species on tea plants in Guizhou was Empoasca (Matsumurasca) onukii Matsuda, 1952, it is not certain if the other species were feeding on tea or not. Records of Empoasca (Empoasca) vitis (G?the) are probably a case of misidentification rather than a change in the dominant species.

Abstract:Tea green leafhopper is one of the most dominant pests in major tea production regions of East Asia. This species has been variously identified as Empoasca vitis (Goëthe), Jacobiasca formosana (Paoli) and Empoasca onukii Matsuda in Mainland China, Taiwan and Japan, respectively. Recent study of DNA sequence data suggested that treatment of this pest as different species in these three adjacent regions is incorrect and that they were a single species; but the correct scientific name for the species has remained unclear. Consistent with the prior molecular evidence, morphological study shows that the male genital characters of Chinese specimens are the same as those of specimens from Japan, so the correct scientific name of tea green leafhopper in China is Empoasca (Matsumurasca) onukii Matsuda.

Abstract:Genetic variance and functional connectivity are key for species resilience to environmental change. The tea green leafhopper Empoasca onukii has become the predominant and ubiquitous insect pest of tea in East Asia over the past decades, presenting an opportunity to explore associations between genetic variation/functional connectivity and environment. Here, we examined inter-population genetic differentiation of E. onukii, and explicitly quantified the contributions of geographic distance, environmental heterogeneity, and landscape barriers, using data from 1704 individuals from 56 locations in mainland China and offshore islands. Analyses showed a pattern of reduced gene flow and higher genetic dif- ferentiation across the mountainous region of Western China, and the islands of Taiwan and Hainan. Aside the expected influence of geographic distance and landscape barriers, climatic differences contributed more strongly to population diver- gence than geographic distance and landscape barriers. Additionally, population genetic diversity significantly increased with the amplitude of local temperature fluctuations. These results suggest that the spatial genetic structure of E. onukii is primarily shaped by climatic differences. The findings may explain the observed increasing outbreak frequency under climate change and suggest a potentially good adaptation and accelerating performance of E. onukii under more variable future temperatures. This situation may also apply to other arthropod pests that have become more problematic under climate change. More broadly, this study demonstrates the usefulness of molecular genetic approaches in addressing the effects of environmental heterogeneity on natural population genetic variation.
Genetic Diversity and Structure of Tea Germplasm Originated from Region of North Yangtze River Based on EST-SSR Markers

Abstract:The 25 pairs of EST-SSR primers were used to analyze the genetic diversity,genetic structure and genetic relationship of 45 tea accessions originated from region of north Yangtze River.Totally 83 alleles were identified,on an average of 3.3 alleles each pair of primers.The mean of polymorphism information content(PIC) was 0.61.The observed heterozygosity(Ho) was averagely higher than the expected heterozygosity(He).Among 45 tea accessions the average numbers of the observed alleles were 4.2,and the number of effective alleles 2.8.The observed heterozygosity,gene diversity and Shannon information index were 0.73,0.61 and 1.11,respectively.The low genetic difference(Gst=0.2) and high geneflow(Nm=3.9) of tea populations from Hubei,Anhui and Shaanxi were found.Analysis of molecular variance(AMOVA) showed that variance components inter-population and intra-population were 4.03% and 95.97% respectively.The paired similarity coefficients of 45 accessions were from 0.32 to 0.89.No clearly regional partition among 45 accessions was found from the dendrogram.The high level of genetic similarity was demonstrated among tea population of Hubei,Anhui and Shaanxi province,and Shaanxi population showed relatively distant relationship comparing to population of Hubei and Anhui.

Complete mitochondrial genome of the tea geometrid Ectropis grisescens is sequenced for the first time. The mitogenome of E. grisescens is 16,575 bp in length, with an A+T content of 81.2%. The typical set of 37 genes (13 PCGs, 22 tRNA genes and two rRNA genes) are all identified. Most PCGs have standard ATN start codons and TAN stop codons. Most tRNA genes exhibite cloverleaf secondary structures, whereas the dihydrouridine (DHU) arm of trnSer (AGN) is reduced into a small loop. Poly-T stretch, tandem repeats and stem-loop (SL) structures are predicted in the control region, which is long (1550 bp) and highly biased toward A+T nucleotides (92.3%). The mitochondrial phylogenetic analyses using the Bayesian inference (BI) and maximum likelihood methods (ML) consistently recover the generic relationships within Geometridae. E. grisescens is correctly grouped with its congener and the monophyly of Ennominae and Larentiinae are both supported.
Identification, characterization and utilization of unigene derived microsatellite markers in tea (Camellia sinensis L.)

Abstract:BackgroundDespite great advances in genomic technology observed in several crop species, the availability of molecular tools such as microsatellite markers has been limited in tea (Camellia sinensis L.). The development of microsatellite markers will have a major impact on genetic analysis, gene mapping and marker assisted breeding. Unigene derived microsatellite (UGMS) markers identified from publicly available sequence database have the advantage of assaying variation in the expressed component of the genome with unique identity and position. Therefore, they can serve as efficient and cost effective alternative markers in such species.ResultsConsidering the multiple advantages of UGMS markers, 1,223 unigenes were predicted from 2,181 expressed sequence tags (ESTs) of tea (Camellia sinensis L.). A total of 109 (8.9%) unigenes containing 120 SSRs were identified. SSR abundance was one in every 3.55 kb of EST sequences. The microsatellites mainly comprised of di (50.8%), tri (30.8%), tetra (6.6%), penta (7.5%) and few hexa (4.1%) nucleotide repeats. Among the dinucleotide repeats, (GA)n.(TC)n were most abundant (83.6%). Ninety six primer pairs could be designed form 83.5% of SSR containing unigenes. Of these, 61 (63.5%) primer pairs were experimentally validated and used to investigate the genetic diversity among the 34 accessions of different Camellia spp. Fifty one primer pairs (83.6%) were successfully cross transferred to the related species at various levels. Functional annotation of the unigenes containing SSRs was done through gene ontology (GO) characterization. Thirty six (60%) of them revealed significant sequence similarity with the known/putative proteins of Arabidopsis thaliana. Polymorphism information content (PIC) ranged from 0.018 to 0.972 with a mean value of 0.497. The average heterozygosity expected (HE) and observed (Ho) obtained was 0.654 and 0.413 respectively, thereby suggesting highly heterogeneous nature of tea. Further, test for IAM and SMM models for the UGMS loci showed excess heterozygosity and did not show any bottleneck operating in the tea population.ConclusionUGMS markers identified and characterized in this study provided insight about the abundance and distribution of SSR in the expressed genome of C. sinensis. The identification and validation of 61 new UGMS markers will not only help in intra and inter specific genetic diversity assessment but also be enriching limited microsatellite markers resource in tea. Further, the use of these markers would reduce the cost and facilitate the gene mapping and marker-aided selection in tea. Since, 36 of these UGMS markers correspond to the Arabidopsis protein sequence data with known functions will offer the opportunity to investigate the consequences of SSR polymorphism on gene functions.

Abstract:Abstract Tea grey geometrid, Ectropis grisescens (Lepidoptera: Geometridae), is a chewing defoliator of high fecundity and gluttony, whose larvae heavily consume leaves and shoots, and consequently cause significant losses to tea crops in terms of both yield and quality. Nevertheless, a lack of population genome information has hindered previous research on the species as a tea crop pest. Here, we re-sequenced genomes of 43 tea grey geometrid individuals representing 13 distinct geographic regions and 12 individuals of its sibling species, the tea geometrid Ectropis obliqua (Lepidoptera: Geometridae), collected from four different sites in China. A genomic variation atlas of 627,569 single-nucleotide polymorphisms (SNPs) from whole-genome resequencing of 43 individuals was identified. Surprisingly, the populations of the tea grey geometrid (EG) are found to be assigned into two distinct subpopulations, EGA and EGB. The sample locations indicate that the subpopulation EGA is mainly distributed in the region of Zhejiang Province, where it co-occurred with tea geometrids (EO). The EGB subpopulation is distributed in the southern and central areas of China. Demographic history analysis has revealed fluctuations in population size of the tea grey geometrid over time, but following tea cultivation, the population size has started to stabilize. Meanwhile, the migration event analysis has uncovered a significant migration event between EGA and EO. Furthermore, genes (such as P-glycoprotein and lactase ) under selection show possible metabolic adaptation of tea grey geometrid to the tea plants. These findings provide a broader foundation and additional resources for understanding the geometrid evolution and the genetic mechanisms underlying agriculturally important traits.

Abstract:The tea geometrid, Ectropis obliqua Prout (Lepidoptera: Geometridae), is a major pest of tea plantation and poses a considerable economic threat to tea industry. We have sequenced the complete mitochondrial genome of E. obliqua. The entire genome is 16,535 bp in length with an A + T content of 81.32% (GenBank accession No. KX827002). The tea geometrid mt genome encodes all 37 genes that are typically found in animal mt genomes, consists of 13 protein-coding genes (PCG), two ribosomal RNA genes, and 22 transfer RNA genes. The gene order is consistent with other sequenced mt genome of moths and butterflies in Ditrysia. The A + T-rich region is 1523 bp long and consisting of the motif 'ATAGA', a 19 bp poly-T stretch, and a tandem repeat sequence with seven 194 bp repeat units. Phylogenetic analysis was performed using 13 PCG with 16 moths showed that E. obliqua clusters with other Geometridae species.
