Abstract:How microbes respond to substantial and increasing anthropogenic disturbance remains an open question in river systems. We tested the hypothesis that the source and distribution of anthropogenic organic matter (OM) were significant factors affecting the spatial variation of the microbial community composition of the Yangtze River sediments. Bulk geochemical proxies and lignin phenols suggested a general decrease of terrestrial C3 plants or soil OM input from the middle to the lower reaches. Fecal sterols inferred higher sewage contamination levels in the middle reaches. Polycyclic aromatic hydrocarbons (PAHs) distribution indicated a dominant biomass and coal combustion signal in the middle reaches, whereas a mixed source including petroleum combustion in the lower reaches. Phylogenetic analysis revealed a large portion of Methanobacteria and Verrucomicrobia enriched in the middle reaches, whereas OM-degrading bacteria, including Flavobacteria, Acidobacteria, and Alphaproteobacteria were dominant in the lower reaches. Quantitative PCR analyses and multivariate analysis further demonstrated that sources and distribution of OM had combined effects in shaping alpha and beta-diversity of sediment microbial communities. Sewage discharge and incomplete OM combustion, respectively, were associated with Methylococcaceae, Chloroflexi, and Bacteroidetes groups. This study provides a foundation for further understanding of the river sediment microbial composition, considering the continued increase of anthropogenic influences.

Abstract:BackgroundBacterial communities are essential to the biogeochemical cycle in riverine ecosystems. However, little is presently known about the integrated biogeography of planktonic and sedimentary bacterial communities in large rivers.ResultsThis study provides the first spatiotemporal pattern of bacterial communities in the Yangtze River, the largest river in Asia with a catchment area of 1,800,000 km2. We find that sedimentary bacteria made larger contributions than planktonic bacteria to the bacterial diversity of the Yangzte River ecosystem with the sediment subgroup providing 98.8% of 38,906 operational taxonomic units (OTUs) observed in 280 samples of synchronous flowing water and sediment at 50 national monitoring stations covering a 4300 km reach. OTUs within the same phylum displayed uniform seasonal variations, and many phyla demonstrated autumn preference throughout the length of the river. Seasonal differences in bacterial communities were statistically significant in water, whereas bacterial communities in both water and sediment were geographically clustered according to five types of landforms: mountain, foothill, basin, foothill-mountain, and plain. Interestingly, the presence of two huge dams resulted in a drastic fall of bacterial taxa in sediment immediately downstream due to severe riverbed scouring. The integrity of the biogeography is satisfactorily interpreted by the combination of neutral and species sorting perspectives in meta-community theory for bacterial communities in flowing water and sediment.ConclusionsOur study fills a gap in understanding of bacterial communities in one of the world’s largest river and highlights the importance of both planktonic and sedimentary communities to the integrity of bacterial biogeographic patterns in a river subject to varying natural and anthropogenic impacts.

Abstract:At present, research on the influence of human activities (especially urbanization) on the microbial diversity, structural composition, and spatial distribution of rivers is limited. In this paper, to explore the prokaryotic community structure and the relationship between the community and environmental factors in the Jialing River Basin of Chongqing, so as to provide a basis for monitoring microorganisms in the watershed. The V3–V4 region of the 16 S rRNA gene was analyzed by high-throughput sequencing and the microbial community of the waters of the Jialing River was analyzed for the diversity and composition of the prokaryotic community as well as the species difference of four samples and correlations with environmental factors. The main results of this study were as follows: (1) The diversity index showed that there were significant differences in the biodiversity among the four regions. At the genus level, Limnohabitans, unclassified_f_Comamonadaceae, and Hgcl_clade were the main dominant flora with a high abundance and evenness. (2) A Kruskal–Wallis H test was used to analyze the differences of species composition among the communities and the following conclusions were drawn: each group contained a relatively high abundance of Limnohabitans; the Shapingba District had a higher abundance of Limnohabitans, the Hechuan District had a wide range of unclassified_f_Comamonadaceae, and the Beibei District had a higher Hgcl_clade. (3) Through the determination of the physical and chemical indicators of the water—namely, total nitrogen, total phosphorus, chemical oxygen demand, chlorophyll A, and an analysis by an RDA diagram, the results demonstrated that the distribution of microbial colonies was significantly affected by the environmental factors of the water. Chemical oxygen demand and ammonia nitrogen had a significant influence on the distribution of the colonies. Different biological colonies were also affected by different environmental factors.

Abstract:Due to the geographical circumstances, the Yangtze River Estuary (YRE) and the adjacent East China Sea are extensively influenced by both anthropogenic activities and environmental factors. To reveal the responses of microbes in surface sediment to environmental factors and their contributions to the biogeochemical cycle in this area, surface sediment and overlying water samples were collected at 21 stations from the estuary to the coastal region. Water and sediment parameters were determined, and 16S rRNA genes of microbes in sediment samples were sequenced using high throughput sequencing technology. The results indicated that ocean currents, sediment density (SD), nutrients, sulfate (SO<sub>4</sub><sup>2-</sup>), and salinity were the key factors shaping the microbial communities. Coastal microbes were affected mainly by SD, whereas anthropogenic discharge might have been responsible for a decrease in indigenous microbial diversity in the ocean. Due to the anthropogenic discharge, the most representative bacteria in the nearshore were aerobic and chemoheterotrophic bacteria, including ammonia-oxidizing bacteria, nitrite-oxidizing bacteria, denitrifying bacteria, and polyphosphate accumulating organisms. In the offshore, anaerobic bacteria, thermophilic bacteria, halophilic bacteria, sulfate-reducing bacteria, and sulfide oxidizing bacteria were the dominant bacteria, and these were characterized by strong solidarity and cooperative properties within the malnourished environment. In summary, these results provide a new perspective for revealing the biogeochemical significance of the bacterial lineages in the YRE, as well as constructive guidance for the management of the marginal sea ecosystems in distinct regions.

Response of bacterial communities to environmental changes in a mesoscale subtropical watershed, Southeast China

Abstract:This study used 16S rRNA gene-based pyrosequencing (16S-pyrotag) to investigate both planktonic and benthic bacterial communities in two main tributaries (North River and West River) of the Jiulong River Watershed (JRW), a mesoscale subtropical watershed that has experienced intensive human perturbation in recent decades. The results of 16S-pyrotag showed that benthic bacterial communities were clearly more diverse and uniform than surface bacterioplankton communities. The results of taxonomic assignments indicated that Betaproteobacteria, Actinobacteria and Firmicutes were significantly more abundant in planktonic than in benthic communities, whereas the relative abundances of Acidobacteria, Delta-, Gammaproteobacteria, Chloroflexi and Nitrospira were higher in sediment than in water samples. In particular, several sewer- and fecal-pollution bacterial indicators were observed in water samples, implying that the water bodies of the JRW were contaminated by fecal pollution. Using the typical freshwater bacteria (TFB) taxonomic framework, 57.6±10%, 27.6±10.9% and 10.4±6.9% of sequences recovered from planktonic communities could be assigned to lineages, clades and tribes of TFB, respectively. The relatively lower abundance of TFB implied that some unknown or unique autochthonous bacterioplankton populations occurred in the JRW. The principal coordinate analysis (PCoA) and one way analysis of similarity (ANOSIM) analysis demonstrated that planktonic bacterial community structures were significantly different between North River and West River, whereas benthic communities from these two tributaries were grouped together. Multivariate statistical analysis revealed that nutrient concentrations and stoichiometry were the key drivers of both α- and β-diversity patterns of bacterioplankton communities. Overall, our results indicate that the diversity, composition and structure of planktonic bacterial communities are sensitive to water chemistry (e.g., nutrient concentrations and stoichiometry) in the JRW, and therefore can serve as a good sentinel of environmental changes in this watershed.

Abstract:To explore the bacterioplankton community structure in the Yangtze River basin, water samples were collected from 177 sampling sites, including the source to the estuary along the mainstream of the Yangtze River, eight primary tributaries, and several lakes and reservoirs. The 16S rRNA genes were used to explore the bacterioplankton communities based on single molecule real-time sequencing, with the aim to study the diversity and community characteristics in a border sampling area and higher species annotation accuracy. Based on α-diversity analysis, the river area had higher species richness than that of the lake/reservoir area, resulting in these two areas having different bacterioplankton community diversities. Based on the β diversity analysis, the bacterioplankton showed different community compositions between the river and lake/reservoir areas; temperature was the key environmental factor for the river area, and pH was the key environmental factor for the lake/reservoir area. In order to study the influence of different bacterioplankton communities, this study further investigated the species, function, and community differences between the river and lake/reservoir areas. The results were as follows:for the river area, the eutrophication level gradually increased from west to east along the mainstream of the Yangtze River, resulting in a gradually increased relative abundance of specific species. The lake/reservoir area had a higher risk of cyanobacteria bloom, and the opportunistic pathogen had a high relative abundance in the Danjiangkou Reservoir, indicating a higher ecological risk. For species composition, the river and lake/reservoir areas shared most OTUs (84%); however, some uncultured bacteria showed a high relative abundance in the Yangtze River, meaning the bacterioplankton of the Yangtze River basin still requires further study. In general, the river and lake/reservoir shared most species; however, the different bacterioplankton diversity, community composition, and enriched species made the river and lake/reservoir have different key environmental factors, and they also showed differences in ecological functions.
Temporal and Spatial Characterization of Sediment Bacterial Communities from Lake Wetlands in a Plain River Network Region

Abstract:Sediment bacterial communities are a vital component of microbial communities in aquatic and terrestrial ecosystems and they play a critical role in lake wetlands. We aimed to investigate the effect of season, depth and regional environmental factors on the composition and diversity of bacterial communities in a plain river network area from Taihu Basin. The millions of Illumina reads (16S rRNA gene amplicons) at the surface 25 cm inside samples of the study area were examined using a technically consistent approach. Results from the diversity index, relative abundance, principal component analysis (PCA), redundancy analysis (RDA) and linear discriminant analysis effect size (LEfSe) analysis indicated that the diversity of the bacterial community in summer was generally higher than in other seasons. Proteobacteria were the most abundant phylum in the sediment samples in different seasons (43.15–57.41%) and different layers (39.66–77.97%); the autumn sediments were enriched with Firmicutes (5.67%) and Chloroflexi (12.5%); in all four seasons the sediments were enriched with Betaproteobacteria (14.98–23.45%), Gammaproteobacteria (11.98–14.36%) and Deltaproteobacteria (8.68–14.45%). In the bottom sediments (10–25 cm), Chloroflexi were abundant (average value 10.42%), while Bacteroidetes was the dominant phylum in the surface sediments; redundancy analysis found that total phosphorus (TP) (p = 0.036) was the main environmental factor influencing the sediment bacterial community in different layers. This study provides a reference for further understanding the effects of seasonal changes on sediment microorganisms in lake wetlands.

Abstract:Bacterial communities in marine sediments of the subtropical Beibu Gulf differ significantly from those of other regions. Thus, it is of great importance to study the marine sediment characteristics comprising bacterial composition, diversity, assembly processes, and functional profile. However, such sediments characteristics in subtropical Beibu Gulf remain unclear. Therefore, we studied the diversity, assembly processes, and functional profiles of the bacterial communities in sediment samples collected from 21 sites in the Beibu Gulf. Upon analysis, Proteobacteria was determined to be the dominant phylum using 16S rRNA sequencing. Predominantly deterministic processes shaped the formation of bacterial communities. The predicted bacterial functional groups involved in the carbon cycle (59.06%) were most abundant in the FAPROTAX database, followed by nitrogen (9.25%) and sulfur (1.01%). Furthermore, the composition of the bacterial community was significantly influenced by TC, TP, and TS ( p < 0.001). These results broaden our knowledge of the composition, diversity, assembly processes, and functional profile of bacterial communities in subtropical bay ecosystems, and data from amplicon sequencing will be used to monitor and manage marine ecosystems.

Abstract:Estuaries, acting as transitional habitats receiving species introductions from both freshwater and marine sources, undergo significant impacts from global climate changes. Planktonic microorganisms contribute significantly to estuarine biodiversity and ecological stability. These microorganisms primarily fall into three groups: eukaryotic plankton, particle-associated bacteria, and free-living bacteria. Understanding the structural characteristics and interactions within these subcommunities is crucial for comprehending estuarine dynamics. We collected samples from three distinct locations (<0.1 PSU, 6.6 PSU, and 19 PSU) within the Yangtze River estuary. Samples underwent analysis for physicochemical indicators, while microbial communities were subjected to 16S/18S rRNA amplicon sequencing. Additionally, simulated mixing experiments were conducted using samples of varying salinities. Estuary samples, combined with simulated experiments, were employed to collectively examine the structural characteristics and assembly processes of estuarine microbes. Our research highlights the considerable impact of phylogenetic classification on prokaryotic behavior in these communities. We observed a transition in assembly processes from primarily stochastic for particle-associated bacteria to a predominant influence of homogeneous selection as salinity increased. Particle-associated bacterial communities exhibited a greater influence of stochastic processes compared to free-living bacteria, showcasing higher stability in diversity. The variations in composition and structure of estuarine microbial subcommunities were influenced by diverse environmental factors. Particle-associated bacteria displayed elevated network characterization values and established closer interactions with eukaryotic plankton. Structural equation modeling (SEM) analysis revealed that free-living bacteria displayed a heightened sensitivity to environmental factors and exerted a more significant influence on assembly processes and network characteristics. Simulated mixing in these environments resulted in the loss of species with similar microbial taxonomic relationships. The functioning of bacterioplankton is influenced by salinity and the processes governing their assembly, particularly in relation to different living states. These findings significantly contribute to our understanding of the intricate interplay between prokaryotic and eukaryotic plankton microorganisms in highly dynamic environments, laying a robust foundation for further exploration into the ecological mechanisms governing microbial dynamics in estuaries.

Abstract:Bacterial diversity and its distribution characteristics in sediments are critical to understanding and revealing biogeochemical cycles in sediments. However, little is known about the relationship between biogeochemistry processes and vertical spatial distribution of bacterial communities in sandy sediments. In this study, we used fluorescence quantitative PCR, high-throughput sequencing technology and statistical analysis to explore the vertical distribution pattern of bacterial community diversity and its influencing factors in sandy sediments of the Yangtze River Basin. The aim is to enrich the understanding of the ecological characteristics and functions of bacteria in river ecosystems. The results showed that both sediment bacterial abundance and diversity showed a gradual decrease from surface to bottom in the vertical distribution. The main environmental factors that influenced the bacterial distribution pattern were pore water dissolved oxygen (DO), total nitrogen (TN) concentration and sediment nitrogen (N) content. The dominant bacterial species, Massilia and Flavobacterium, are suitable for growth and reproduction in high oxygen and nutrient-richer environments, while Limnobacter prefers low oxygen or anaerobic conditions. The vertical distribution pattern of bacteria and its influencing factors in river sandy sediment found in this study differ from the results in mud sediment, which may be related to the larger granular gap between sandy sediment and the lower content of organic matter. The findings of this study further our understanding of the distribution patterns and ecological preferences of microbial communities in river sediments, providing insights into how these communities may adapt to varying environmental conditions.
