Abstract:Disulfide bonds are primary covalent cross-links formed between two cysteine residues in the same or different protein polypeptide chains, which play important roles in the folding and stability of proteins. However, computational prediction of disulfide connectivity directly from protein primary sequences is challenging due to the nonlocal nature of disulfide bonds in the context of sequences, and the number of possible disulfide patterns grows exponentially when the number of cysteine residues increases. In the previous studies, disulfide connectivity prediction was usually performed in high-dimensional feature space, which can cause a variety of problems in statistical learning, such as the dimension disaster, overfitting, and feature redundancy. In this study, we propose an efficient feature selection technique for analyzing the importance of each feature component. On the basis of this approach, we selected the most important features for predicting the connectivity pattern of intra-chain disulfide bonds. Our results have shown that the high-dimensional features contain redundant information, and the prediction performance can be further improved when these high-dimensional features are reduced to a lower but more compact dimensional space. Our results also indicate that the global protein features contribute little to the formation and prediction of disulfide bonds, while the local sequential and structural information play important roles. Inter- and Intra-Chain Disulfide Bond Prediction Based on Optimal Feature Selection

Abstract:Protein disulfide bond is formed during post-translational modifications, and has been implicated in various physiological and pathological processes. Proper localization of disulfide bonds also facilitates the prediction of protein three-dimensional (3D) structure. However, it is both time-consuming and labor-intensive using conventional experimental approaches to determine disulfide bonds, especially for large-scale data sets. Since there are also some limitations for disulfide bond prediction based on 3D structure features, developing sequence-based, convenient and fast-speed computational methods for both inter- and intra-chain disulfide bond prediction is necessary. In this study, we developed a computational method for both types of disulfide bond prediction based on maximum relevance and minimum redundancy (mRMR) method followed by incremental feature selection (IFS), with nearest neighbor algorithm as its prediction model. Features of sequence conservation, residual disorder, and amino acid factor are used for inter-chain disulfide bond prediction. And in addition to these features, sequential distance between a pair of cysteines is also used for intra-chain disulfide bond prediction. Our approach achieves a prediction accuracy of 0.8702 for inter-chain disulfide bond prediction using 128 features and 0.9219 for intra-chain disulfide bond prediction using 261 features. Analysis of optimal feature set indicated key features and key sites for the disulfide bond formation. Interestingly, comparison of top features between interand intra-chain disulfide bonds revealed the similarities and differences of the mechanisms of forming these two types of disulfide bonds, which might help understand more of the mechanisms and provide clues to further experimental studies in this research field.
Disulfide Connectivity Prediction Based on Modelled Protein 3D Structural Information and Random Forest Regression

Abstract:Disulfide connectivity is an important protein structural characteristic. Accurately predicting disulfide connectivity solely from protein sequence helps to improve the intrinsic understanding of protein structure and function, especially in the post-genome era where large volume of sequenced proteins without being functional annotated is quickly accumulated. In this study, a new feature extracted from the predicted protein 3D structural information is proposed and integrated with traditional features to form discriminative features. Based on the extracted features, a random forest regression model is performed to predict protein disulfide connectivity. We compare the proposed method with popular existing predictors by performing both cross-validation and independent validation tests on benchmark datasets. The experimental results demonstrate the superiority of the proposed method over existing predictors. We believe the superiority of the proposed method benefits from both the good discriminative capability of the newly developed features and the powerful modelling capability of the random forest. Abstract:Disulfide bonds, covalently formed by sulfur atoms in cysteine residues, play a crucial role in protein folding and structure stability. Considering their significance, artificial disulfide bonds are often introduced to enhance protein thermostability. Although an increasing number of tools can assist with this task, significant amounts of time and resources are often wasted owing to inadequate consideration. To enhance the accuracy and efficiency of designing disulfide bonds for protein thermostability improvement, we initially collected disulfide bond and protein thermostability data from extensive literature sources. Thereafter, we extracted various sequence‐ and structure‐based features and constructed machine‐learning models to predict whether disulfide bonds can improve protein thermostability. Among all models, the neighborhood context model based on the Adaboost‐DT algorithm performed the best, yielding "area under the receiver operating characteristic curve" and accuracy scores of 0.773 and 0.714, respectively. Furthermore, we also found AlphaFold2 to exhibit high superiority in predicting disulfide bonds, and to some extent, the coevolutionary relationship between residue pairs potentially guided artificial disulfide bond design. Moreover, several mutants of imine reductase 89 (IR89) with artificially designed thermostable disulfide bonds were experimentally proven to be considerably efficient for substrate catalysis. The SS‐bond data have been integrated into an online server, namely, ThermoLink, available at guolab.mpu.edu.mo/thermoLink.

Predicting the State of Cysteines Based on Sequence Information

Abstract:A three-stage support vector machine (SVM) was constructed to predict the state of cysteines by fusing sequence information, evolution information and annotation information of protein sequences. The first and second stages were for predicting whether the protein sequences contain disulfide bonds and whether all of the cysteines are involved in disulfide bonds. In the last stage, one SVM was constructed for predicting which cysteines are involved in disulfide bonds, among all these cysteines in proteins. The three SVMs give a good performance and the overall prediction accuracy are 90.05%, 96.36% and 80.00%, respectively, which indicates that the features selected in this work are effective for predicting the state of cysteines. In addition, current methods only paid too much attention to the prediction performance and never showed us how much important the roles of these features played in the prediction. As a result a feature importance measurement designated as F-score function was used to evaluate these features. The result shows that among these protein descriptors; evolution information is the most important feature for representing the disulfide-containing proteins. Abstract:Disulfide bonds are primary covalent crosslinks between two cysteine residues in proteins,it can occur in a protein peptide bond or between different protein peptide bonds.To many proteins,disulfide connectivity is the character of the final folding protein structure.It's an important step for the folding of proteins and it also affects the folding rate and way.Therefore,there is a great need to develop computational methods capable of accurately predicting disulfide connectivity patterns in proteins that have potentially important applications.A novel method is used to predict disulfide connectivity patterns from protein primary sequences,and a support vector regression (SVR) approach is used based on multiple sequence feature vectors to predict secondary structure information by the PSIPRED program.Since above method generates too many higher dimensional data,PCA is used to reduce feature dimensions.Compared to the former method without feature reduction,the accuracy is improved by using the method.

Abstract:MOTIVATION:Cysteine-rich proteins cover many important families in nature but there are currently no methods specifically designed for modeling the structure of these proteins. The accuracy of disulfide connectivity pattern prediction, particularly for the proteins of higher-order connections, e.g., >3 bonds, is too low to effectively assist structure assembly simulations.RESULTS:We propose a new hierarchical order reduction protocol called Cyscon for disulfide-bonding prediction. The most confident disulfide bonds are first identified and bonding prediction is then focused on the remaining cysteine residues based on SVR training. Compared with purely machine learning-based approaches, Cyscon improved the average accuracy of connectivity pattern prediction by 21.9%. For proteins with more than 5 disulfide bonds, Cyscon improved the accuracy by 585% on the benchmark set of PDBCYS. When applied to 158 non-redundant cysteine-rich proteins, Cyscon predictions helped increase (or decrease) the TM-score (or RMSD) of the ab initio QUARK modeling by 12.1% (or 14.4%). GL-BLSTM: a novel structure of bidirectional long-short term memory for disulfide bonding state prediction

Abstract:Background: Disulfide bonds are crucial to protein structural formation. Developing an effective method topredict disulfide bonding formation is important for protein structural modeling and functional study. Mostcurrent methods still have shortcomings, including low accuracy and strict requirements for the selection ofdiscriminative features. Results: In this study, we introduced a nested structure of Bidirectional Long-short Term Memory(BLSTM)neural network called Global-Local-BLSTM (GL-BLSTM) for disulfide bonding state prediction. Based on thepatterns of disulfide bond formation, a BLSTM network called Local-BLSTM is used to extract context-basedfeatures around every Cys residue. Another BLSTM network called Global-BLSTM is introduced aboveLocal-BLSTM layer to integrate context-based features of all Cys residues in the same protein chain, therebyinvolving inter-residue relationships in the training process. According to our experimental results,GL-BLSTMnetwork performs much better than other methods, GL-BLSTM reached 90.26% accuracy at residue-level and 83.66% at protein-level. This model has reached the state of the art in this field. Conclusion: GL-BLSTMs special structure and mechanisms are beneficial to disulfide bonding state prediction.By applying bidirectional LSTM, it can extract context based features by processing protein sequences, therebyobtain more discriminative information than traditional machine learning methods. Whats more, GL-BLSTMsspecial two-layer structure enables it to extract both local and global features, in which global features areplaying important roles in improving prediction accuracy, especially at protein-level. Abstract:Disulphide bonds are stabilizing crosslinks in proteins and serve to enhance their thermal stability. In proteins that are small and rich in disulphide bonds, they could be the major determining factor for the choice of conformational state since their constraints on appropriate backbone conformation can be substantial. Such crosslinks and their positional conservation could itself enable protein family and functional association. Despite the importance of the field, there is no comprehensive database on disulphide crosslinks that is available to the public. Herein we provide information on disulphides in DSDBASE2.0, an updated and significantly expanded database that is freely available, fully annotated and manually curated database on native and modelled disulphides. The web interface also provides several useful computational tools that have been specifically developed for proteins containing disulphide crosslinks. The modelling of disulphide crosslinks is performed using stereochemical criteria, coded within our Modelling of Disulphides in Proteins (MODIP) algorithm. The inclusion of modelled disulphides potentially enhances the loop database substantially, thereby permitting the recognition of compatible polypeptide segments that could serve as templates for immediate modelling. The DSDBASE2.0 database has been updated to include 153,944 PDB entries, 216,096 native and 20,153,850 modelled disulphide bond segments from PDB January 2021 release. The current database also provides a resource to user-friendly search for multiple disulphide bond containing loops, along with annotation of their function using GO and subcellular localization of the query. Furthermore, it is possible to obtain the three-dimensional models of disulphide-rich small proteins using an independent algorithm, RANMOD, that generates and examines random, but allowed backbone conformations of the polypeptide. DSDBASE2.0 still remains the largest open-access repository that organizes all disulphide bonds of proteins on a single platform. The database can be accessed from http://caps.ncbs.res.in/dsdbase2.

Abstract:Disulphide bonds link distant portions of protein chains and provide strong structural constraints in the form of long-range interactions. Prediction and knowledge of disulphide bond connectivity is important in reducing the search space of protein conformation. In this research, we present an effective way to predict disulphide bridges by Support Vector Machine (SVM). The SVM encoding was based on experimental results on the binding motifs of protein disulphide isomerases. The physical-chemical characteristics of the flanking sequences and the linear distance between the concerned cysteine pairs were also included in the encoding. An overall pair wise accuracy of 92% was obtained for the SP39 dataset.
Prediction of oxidation states of cysteines and disulfide bridges in proteins

Abstract:Knowledge on cysteine oxidation state and disulfide bond connectivity is of great importance to protein chemistry and 3-D structures. This research is aimed at finding the most relevant features in prediction of cysteines oxidation states and the disulfide bonds connectivity of proteins. Models predicting the oxidation states of cysteines are developed with machine learning techniques such as Support Vector Machines (SVMs) and Associative Neural Networks (ASNNs). A record high prediction accuracy of oxidation state, 95%, is achieved by incorporating the oxidation states of N-terminus cysteines, flanking sequences of cysteines and global information on the protein chain (number of cysteines, length of the chain and amino acids composition of the chain etc.) into the SVM encoding. This is 5% higher than the current methods. This indicates to us that the oxidation states of amino terminal cysteines infer the oxidation states of other cysteines in the same protein chain. Satisfactory prediction results are also obtained with the newer and more inclusive SPX dataset, especially for chains with higher number of cysteines. Compared to literature methods, our approach is a one-step prediction system, which is easier to implement and use. A side by side comparison of SVM and ASNN is conducted. Results indicated that SVM outperform ASNN on this particular problem. For the prediction of correct pairings of cysteines to form disulfide bonds, we first study disulfide connectivity by calculating the local interaction potentials between the flanking sequences of the cysteine pairs. The obtained interaction potential is further adjusted by the coefficients related to the binding motif of enzymes during disulfide formation and also by the linear distance between the cysteine pairs. Finally, maximized weight matching algorithm is applied and performance of the interaction potentials evaluated. Overall prediction accuracy is unsatisfactory compared with the literature. SVM is used to predict the disulfide connectivity with the assumption that oxidation states of cysteines on the protein are known. Information on binding region during disulfide formation, distance between cysteine pairs, global information of the protein chain and the flanking sequences around the cysteine pairs are included in the SVM encoding. Prediction results illustrate the advantage of using possible anchor region information. Deep Learning Based Prediction of Species-Specific Protein S-glutathionylation Sites.

Abstract:As a widespread and reversible post-translational modification of proteins, S-glutathionylation specifically generates the mixed disulfides between cysteine residues and glutathione, which regulates various biological processes including oxidative stress, nitrosative stress and signal transduction. The identification of proteins and specific sites that undergo S-glutathionylation is crucial for understanding the underlying mechanisms and regulatory effects of S-glutathionylation. Experimental identification of S-glutathionylation sites is laborious and time-consuming, whereas computational predictions are more attractive due to their high speed and convenience. Here, we developed a novel computational framework DeepGSH (http://deepgsh.cancerbio.info/) for species-specific S-glutathionylation sites prediction, based on deep learning and particle swarm optimization algorithms. 5-fold cross validation indicated that DeepGSH was able to achieve an AUC of 0.8393 and 0.8458 for Homo sapiens and Mus musculus. According to critical evaluation and comparison, DeepGSH showed excellent robustness and better performance than existing tools in both species, demonstrating DeepGSH was suitable for S-glutathionylation prediction. The prediction results of DeepGSH might provide guidance for experimental validation of S-glutathionylation sites and helpful information to understand the intrinsic mechanisms.

Abstract:An important problem in protein structure prediction is the correct location of disulfide bonding in proteins. The location of disulfide bonding can strongly reduce the search in the conformational space of protein structure. Therefore the correct prediction of the disulfide bonding starting from the protein residue sequence may also help in predicting its 3D structure. The LVQ artificial neural network method was applied to predict the disulfide bonding of protein structure. We find that the local sequence arrangement of cysteine is of great significance to the disulfide bonding. Therefore the disulfide bonding can be predicted by its primary structure. This method is used to predict disulfide bonding in protein structure and a fine result is got.
Prediction of Tyrosine Sulfation with mRMR Feature Selection and Analysis

Abstract:Protein tyrosine sulfation is a ubiquitous post-translational modification (PTM) of secreted and transmembrane proteins that pass through the Golgi apparatus. In this study, we developed a new method for protein tyrosine sulfation prediction based on a nearest neighbor algorithm with the maximum relevance minimum redundancy (mRMR) method followed by incremental feature selection (IFS). We incorporated features of sequence conservation, residual disorder, and amino acid factor, 229 features in total, to predict tyrosine sulfation sites. From these 229 features, 145 features were selected and deemed as the optimized features for the prediction. The prediction model achieved a prediction accuracy of 90.01% using the optimal 145-feature set. Feature analysis showed that conservation, disorder, and physicochemical/biochemical properties of amino acids all contributed to the sulfation process. Site-specific feature analysis showed that the features derived from its surrounding sites contributed profoundly to sulfation site determination in addition to features derived from the sulfation site itself. The detailed feature analysis in this paper might help understand more of the sulfation mechanism and guide the related experimental validation.

Prediction of Protein S-Sulfenylation Sites Using a Deep Belief Network

Abstract:Background: Protein S-Sulfenylation, the reversible oxidative modification of cysteine thiol groups to cysteine S-Sulfenic acids, is a post-translational modification (PTM) that plays a critical role in regulating protein function and signal transduction. The identification of specific protein S-sulfenylation sites is crucial to understand the underlying molecular mechanisms. Objective: We sought to develop a computational method that can effectively predict S-sulfenylation sites by using optimally extracted properties. Method: We propose DBN-Sulf, which uses a Deep Belief Network (DBN) with Restricted Boltzmann Machines (RBMs) to reduce the feature dimensions from a combination of heterogeneous information, including amino acid related features, evolutionary features, and structure-based features. Then a support vector machine (SVM) based predictor is built with the optimal features. Results: We evaluate the DBN-Sulf classifier using a training dataset including 1007 positive sites and 7837 negative sites with 5-fold cross validation, and get an AUC score of 0.80, an ACC of 0.85 and a MCC of 0.53, which are significantly better than that of the existing methods. We further validate our method on the independent test set and obtain promising results. Conclusion: The superior performance over existing S-sulfenylation site prediction approaches indicates the importance of the deep belief network-based feature extracting procedure.

Abstract:The dynamics of thiol/disulfide exchange is essential to many cellular processes, such as oxidative folding in the endoplasmic reticulum. This group of reactions has usually been examined by bulk techniques, which are intrinsically limited when studying out-of-equilibrium reactions, characterizing transient intermediates, or inspecting the directionality of the reaction (regioselectivity). In this work, we present a single-molecule approach that allows a regiospecific description of the reaction pathways available for the reduction of a protein with two disulfide bonds. Single polyproteins based on I272S-S were mechanically extended using an atomic force microscope working in force-clamp mode and in the presence of reducing agents. In our experiments, the disulfides limit the mechanical extension of I272S-S, and the reduction events are detected as step-wise increases in the length of the polyprotein. Importantly, the magnitude of such steps depends on the number of amino acids sequestered by the disulfide being reduced, which allowed us to unambiguously assign specific steps to the cleavage of specific disulfide bonds. Cysteine residues resulting from the reduction of the first disulfide are excellent nucleophiles able to attack the remaining disulfide. This generates two additional intermediates and a total of four distinct reaction pathways. All of them can be unequivocally discriminated by our method. The frequency of appearance of the different pathways depends on the concentration of the reducing agent, as a consequence of the competition between inter- and intramolecular reactions. We observed that thiol/disulfide exchange reactions are highly regiospecific even within an unfolded polypeptide. Our results provide new insights into physiologically relevant reactions at an unprecedented level of detail.
