Abstract:Background Increasing grain yield is a primary objective of maize breeding. Dissecting the genetic architecture of grain yield furthers genetic improvements to increase yield. Presented here is an association panel composed of 126 maize inbreds (AM126), which were genotyped by the genotyping-by-sequencing (tGBS) method. We performed genetic characterization and association analysis related to grain yield in the association panel. Results In total, 46,046 SNPs with a minor allele frequency (MAF) ≥0.01 were used to assess genetic diversity and kinship in AM126. The results showed that the average MAF and polymorphism information content (PIC) were 0.164 and 0.198, respectively. The Shaan B group, with 11,284 unique SNPs, exhibited greater genetic diversity than did the Shaan A group, with 2644 SNPs. The 61.82% kinship coefficient in AM126 was equal to 0, and only 0.15% of that percentage was greater than 0.7. A total of 31,983 SNPs with MAF ≥0.05 were used to characterize population structure, LD decay and association mapping. Population structure analysis suggested that AM126 can be divided into 6 subgroups, which is consistent with breeding experience and pedigree information. The LD decay distance in AM126 was 150 kb. A total of 51 significant SNPs associated with grain yield were identified at P < 1 × 10 − 3 across two environments (Yangling and Yulin). Among those SNPs, two loci displayed overlapping regions in the two environments. Finally, 30 candidate genes were found to be associated with grain yield. Conclusions These results contribute to the genetic characterization of this breeding population, which serves as a reference for hybrid breeding and population improvement, and demonstrate the genetic architecture of maize grain yield, potentially facilitating genetic improvement.

Abstract:Thirty-seven maize inbred lines including thirty-three lines bred from Shaan A and Shaan B groups under many locations,low fertilization and low irrigation as materials and four elite inbred lines as controls,were planted under different irrigation conditions,traits including SPAD-value of ear leaf,dry matter accumulation and straw stiffness were collected,used for establishing the optimum regression model by stepwise regression analysis and define the selection index of drought resistance in maize inbreds.The results elucidated that straw stiffness,dry matter accumulation after flowering and SPAD reading from ear leaf could be used as a secondary drought resistance index in maize.The field as the primary index,thirty-seven inbred lines could be divided into 12 high-yield of drought-resistant type,thirteen low-yield of drought-susceptible type,seven low-yield with drought-resistant and five high-yield with drought-susceptible type.Meanwhile,the degree of membership and the drought index were used to classify the resistance degree of the 37 inbreds by clustering method,two high resistant inbred,fifteen resistant inbreds,twenty susceptible inbreds were obtained.The maize inbred lines 2013KB-47’,2013KB-37,KA225,KB081,L123098-2 and KA105 had the characteristics of high yield.The SPAD-value of ear leaf,the straw stiffness,the dry matter accumulation and the drought index were high,and had the strongest resistance to drought.

Abstract:The performance of maize hybrids largely depend on two parental inbred lines. Improving inbred lines using artificial selection is a key task in breeding programs. However, it is important to elucidate the effects of this selection on inbred lines. Altogether, 208 inbred lines from two maize heterosis groups, named Shaan A and Shaan B, were sequenced by the genotype-by-sequencing to detect genomic changes under selection pressures. In addition, we completed genome-wide association analysis in 121 inbred lines to identify candidate genes for ear morphology related traits. In a genome-wide selection scan, the inbred lines from Shaan A and Shaan B groups showed obvious population divergences and different selective signals distributed in 337 regions harboring 772 genes. Meanwhile, functional enrichment analysis showed those selected genes are mainly involved in regulating cell development. Interestingly, some ear morphology related traits showed significant differentiation between the inbred lines from the two heterosis groups. The genome-wide association analysis of ear morphology related traits showed that four associated genes were co-localized in the selected regions with high linkage disequilibrium. Our spatiotemporal pattern and gene interaction network results for the four genes further contribute to our understanding of the mechanisms behind ear and fruit length development. This study provides a novel insight into digging a candidate gene for complex traits using breeding materials. Our findings in relation to ear morphology will help accelerate future maize improvement.

Abstract:New maize germplasm has been obtained through transferring genes from Z.mexicana Schard by distant hybridization,as well as the QTL locations and effects on the important agronomic traits,are of significant importance to improve maize breeding,this knowledge may provide a good foundation for molecular breeding in maize.Therefore,in current study,202 F2:3 family lines derived from a single cross between the inbred line K169 and 1147 were used as the mapping population.A maize genetic linkage map with 132 pairs of SSR markers was established,which covered 1979.6 cM of the whole genome with the average map distance of 15.0 cM.A total of 68 QTLs were identified in 14 major agronomy and yield traits,of which 14 QTLs contributed to plant height,ear height and leaf area,and 1-7 QTLs for single character were detected,with each QTL accounting for phenotypic variation from 1.71% to 12.98%;there were 11 QTLs influencing the branch traits with 3-8 QTLs of single character,and the effect of each QTL could explain 3.61% to 14.87% of phenotypic variation.Moreover,43 QTLs influenced the yield and other economic characters with 1-7 QTLs of a single character to explain 3.87% to 20.09% of phenotypic variation.

Abstract:Increasing grain yield is the ultimate goal for maize breeding. High resolution quantitative trait loci (QTL) mapping can help us understand the molecular basis of phenotypic variation of yield and thus facilitate marker assisted breeding. The aim of this study is to use genotyping-by-sequencing (GBS) for large-scale SNP discovery and simultaneous genotyping of all F2 individuals from a cross between two varieties of maize that are in clear contrast in yield and related traits. A set of 199 F2 progeny derived from the cross of varieties SG-5 and SG-7 were generated and genotyped by GBS. A total of 1,046,524,604 reads with an average of 5,258,918 reads per F2 individual were generated. This number of reads represents an approximately 0.36-fold coverage of the maize reference genome Zea_mays.AGPv3.29 for each F2 individual. A total of 68,882 raw SNPs were discovered in the F2 population, which, after stringent filtering, led to a total of 29,927 high quality SNPs. Comparative analysis using these physically mapped marker loci revealed a higher degree of synteny with the reference genome. The SNP genotype data were utilized to construct an intra-specific genetic linkage map of maize consisting of 3,305 bins on 10 linkage groups spanning 2,236.66 cM at an average distance of 0.68 cM between consecutive markers. From this map, we identified 28 QTLs associated with yield traits (100-kernel weight, ear length, ear diameter, cob diameter, kernel row number, corn grains per row, ear weight, and grain weight per plant) using the composite interval mapping (CIM) method and 29 QTLs using the least absolute shrinkage selection operator (LASSO) method. QTLs identified by the CIM method account for 6.4% to 19.7% of the phenotypic variation. Small intervals of three QTLs (qCGR-1, qKW-2, and qGWP-4) contain several genes, including one gene (GRMZM2G139872) encoding the F-box protein, three genes (GRMZM2G180811, GRMZM5G828139, and GRMZM5G873194) encoding the WD40-repeat protein, and one gene (GRMZM2G019183) encoding the UDP-Glycosyltransferase. The work will not only help to understand the mechanisms that control yield traits of maize, but also provide a basis for marker-assisted selection and map-based cloning in further studies.

Abstract:Maize, belonging to the Poaceae family and the Zea L. genus, stands as an excellent food crop. The plant type has a significant impact on crop growth, photosynthesis, lodging resistance, planting density, and final yield. In this study, 160 maize inbred lines were selected as experimental materials to conduct molecular markers research on maize plant type traits through the measurement of plant type-related traits, population structure, and genome-wide association analysis. The phenotypic data revealed differences in plant type-related traits among maize inbred lines grown in the Xinzhou and Jinzhong regions. The frequency distribution of plant height, ear height, spindle length of tassel, and first-order branch number of tassel traits in the 160 maize inbred lines previously studied generally conformed to a normal distribution. We identified 42,240 high-quality single nucleotide polymorphisms (SNPs) using the Affymetrix Axiom chip. The 160 maize inbred lines were categorized into six subgroups, each exhibiting an average gene diversity of 0.356 and an average polymorphism information content of 0.245. We identified 9, 23, 18, 8 and 32 loci that were significantly associated with first-order branch number of tassel, spindle length of tassel, ear height, plant height, and ear height/plant height ratio, respectively. At the same time, 6, 22, 14, 2, and 37 genes were identified as significantly associated with first-order branch number of tassel, spindle length of tassel, ear height, plant height, and ear height/plant height ratio, respectively. This study comprehensively delved into the genetic information of maize plant type-related traits, offering valuable genetic resources and a solid theoretical foundation for the breeding of novel maize varieties with optimized plant types.

Abstract:Dissecting the genetic basis of yield traits in hybrid populations and identifying the candidate genes are important for molecular crop breeding. In this study, a BC1F3:4 population, the line per se (LPS) population, was constructed by using elite inbred lines Zheng58 and PH4CV as the parental lines. The population was genotyped with 55,000 SNPs and testcrossed to Chang7-2 and PH6WC (two testers) to construct two testcross (TC) populations. The three populations were evaluated for hundred kernel weight (HKW) and yield per plant (YPP) in multiple environments. Marker–trait association analysis (MTA) identified 24 to 151 significant SNPs in the three populations. Comparison of the significant SNPs identified common and specific quantitative trait locus/loci (QTL) in the LPS and TC populations. Genetic feature analysis of these significant SNPs proved that these SNPs were associated with the tested traits and could be used to predict trait performance of both LPS and TC populations. RNA-seq analysis was performed using maize hybrid varieties and their parental lines, and differentially expressed genes (DEGs) between hybrid varieties and parental lines were identified. Comparison of the chromosome positions of DEGs with those of significant SNPs detected in the TC population identified potential candidate genes that might be related to hybrid performance. Combining RNA-seq analysis and MTA results identified candidate genes for hybrid performance, providing information that could be useful for maize hybrid breeding.

Study on Heterotic Groups among Maize Inbred Lines Based on SCA

Abstract:The combining ability and heterotic groups of 18 maize inbred lines used predominantly in China were analyzed based on the data from 2 year and 2 location experiments. Design II and testers of Mo17, B73, Huangzao4, Dan340, K12, K22 were adopted. The results indicated that 18 inbred lines were classified into 5 heterotic groups, i.e. Lancaster (Mo17 and P138), Reid (B73, 8112, Tie7922 and Ye107), Sipingtou (Huangzao4, K12 and 515), Luda Red Cob ( Dan340, E28, Zi330 and 8 93) and PA group (K22, CA156, Ye478 and Shen5003). The combinations of K12×8 93, B73×S37, B73×8 93, K22×S37, Mo17×8 93, Mo17×S37, Dan340×Tie7922, Dan340×P138 and Dan340×S37 performed best among 72 entries. Inbred lines K12, S37, 8 93 and Dan340 were good combiners and are involved to produce high yielding hybrids. They will be the predominant lines in maize breeding and commercial production in China.
