Abstract:BACKGROUND:Parthenocarpy results in traits attractive to both consumers and breeders, and it overcomes the obstacle of self-incompatibility in the fruit set of horticultural crops, including pear (Pyrus bretshneider). However, there is limited knowledge regarding the genetic and molecular mechanisms that regulate parthenogenesis.RESULTS:Here, in a transcriptional comparison between pollination-dependent fruit and GA4-induced parthenocarpy, PbCYP78A6 was identified and proposed as a candidate gene involved in parthenocarpy. PbCYP78A6 is similar to Arabidopsis thaliana CYP78A6 and highly expressed in pear hypanthia. The increased PbCYP78A6 expression, as assessed by RT-qPCR, was induced by pollination and GA4 exposure. The ectopic overexpression of PbCYP78A6 contributed to parthenocarpic fruit production in tomato. The PbCYP78A6 expression coincided with fertilized and parthenocarpic fruitlets development and the expression of fruit development-related genes as assessed by cytological observations and RT-qPCR, respectively. PbCYP78A6 RNA interference and overexpression in pear calli revealed that the gene is an upstream regulator of specific fruit development-related genes in pear.CONCLUSIONS:Our findings indicate that PbCYP78A6 plays a critical role in fruit formation and provide insights into controlling parthenocarpy.
PbGA20ox2 Regulates Fruit Set and Induces Parthenocarpy by Enhancing GA4 Content

Abstract:Fruit set and development occur following successful fertilization. Parthenocarpy, a valuable trait in some self-incompatible species, produces seedless fruit without fertilization. Gibberellin (GA) is a crucial hormone in fruit-set regulation and development. While investigating the development of parthenocarpy in pear (Pyrus bretschneideri Rehd.), we determined that GA 20-oxidases (GA20ox) may play key roles in seedless pear fruit development. Sequence analysis revealed three PbGA20ox genes: PbGA20ox1, PbGA20ox2, and PbGA20ox3. We analyzed the expression patterns of candidate genes and found that PbGA20ox2 levels significantly changed in pollinated fruits. Tissue-specific expression assays revealed that PbGA20ox2 is highly expressed in young fruit and leaves. Subcellular localization assays showed it was located in the cytoplasm, nucleus, and plasma membrane. Overexpressed PbGA20ox2 tomato plants were taller and had longer hypocotyls and internodes, and the emasculated flowers produced parthenocarpic fruit. In pear, the transient overexpression of PbGA20ox2 promoted fruit development and delayed the drop of nonpollinated fruit. Furthermore, the fruit of PbGA20ox2-overexpressing tomato and transient PbGA20ox2-overexpressing pear had increased GA(4) (but not GA(3) and GA(1)) contents. This result provided evidence that PbGA20ox2 was necessary for GA(4)-dependent pear fruit development. Our study revealed that PbGA20ox2 altered the GA biosynthetic pathway and enhanced GA(4) synthesis, thereby promoting fruit set and parthenocarpic fruit development.
Candidates responsible for dwarf pear phenotype as revealed by comparative transcriptome analysis

Abstract:Dwarfism is an important character in fruit production for intensive cultivation and effective orchard management. We previously located a single dominant gene at a narrow region on scaffold00074 of pear based on simple sequence repeat markers. To identify the gene and fully understand the different developmental processes, we conducted a transcriptomic analysis of the young apical stem between dwarf and standard pears. A total of 2170 differentially expressed genes (DEGs), of which 987 were down-regulated and 1183 were up-regulated, were determined. These DEGs were mainly involved in ribosome biogenesis, phenylpropanoid biosynthesis, photosynthesis, porphyrin and chlorophyll metabolism and DNA replication. Subsequently, a classical arabinogalactan protein 7-like gene (PCP021014) and a protein WVD2-like 7 gene (PCP021015) were identified as the most likely candidates for the PcDw locus on the basis of the DEGs and annotation of scaffold00074. Furthermore, we performed qRT-PCR to validate the expression patterns of 12 DEGs associated with the dwarf character. Our results provide a systemic viewpoint into the complex regulatory networks between the dwarf and standard pear phenotypes.

Abstract:Phytohormones play crucial roles in fruit set regulation and development. Here, gibberellins (GA4+7), but not GA3, induced pear parthenocarpy. To systematically investigate the changes upon GA4+7 induced pear parthenocarpy, dynamic changes in histology, hormone and transcript levels were observed and identified in unpollinated, pollinated and GA4+7-treated ovaries. Mesocarp cells continued developing in both GA4+7-treated and pollinated ovaries. In unpollinated ovaries, mesocarp cells stopped developing 14 days after anthesis. During fruit set process, GA4+7, but not GA1+3, increased after pollination. Abscisic acid (ABA) accumulation was significantly repressed by GA4+7 or pollination, but under unpollinated conditions, ABA was produced in large quantities. Moreover, indole-3-acetic acid biosynthesis was not induced by GA4+7 or pollination treatments. Details of this GA-auxin-ABA cross-linked gene network were determined by a comparative transcriptome analysis. The indole-3-acetic acid transport-related genes, mainly auxin efflux carrier component genes, were induced in both GA4+7-treated and pollinated ovaries. ABA biosynthetic genes of the 9-cis-epoxycarotenoid dioxygenase family were repressed by GA4+7 and pollination. Moreover, directly related genes in the downstream parthenocarpy network involved in cell division and expansion (upregulated), and MADS-box family genes (downregulated), were also identified. Thus, a model of GA-induced hormonal balance and its effects on parthenocarpy were established.

Abstract:Gibberellin (GA) is one of the most important phytohormones that regulates multiple developmental processes in plants, including fruit quality. Stone cell of pear is the key determinant negatively influencing fruit quality, because of the lignified cell walls. The effect of GA in pear stone cell formation is still unknown and the distribution of GA oxidases (GAoxs) genes in the pear (Pyrus bretschneideri) genome remains uncharacterized. In this study, stone cells and endogenous GA3 were found to be co-localized in lignified cells by immunofluorescence localization analysis. Then, a comprehensive bioinformatics analysis of the GAox gene family in the pear genome was performed. Genome-wide identification of the PbGAoxs revealed 27 genes encoding PbGAox proteins, which could be divided into four subfamilies (GA20ox, C19-GA2ox, GA3ox, and C20-GA2ox). Cis-element analysis indicated that PbGAox genes might be involved in plant hormones and light signaling. Evolution and sequence alignment analysis indicated that PbGA3ox4 was responsible for the biosynthesis of bioactive GA3. The biological function of PbGA3ox4 in promoting GA3 biosynthesis and cell lignification has been illustrated by overexpression in pear fleshcalli and Arabidopsis. Collectively, this study laid a foundation for the functional analysis of the pear GAox family and provided valuable genetic resources for the improvement of pear fruit quality.

Abstract:Glutamate receptors (GluRs) are sensors of extracellular signals; they play important roles in the regulation of multiple physiological and developmental processes in eukaryotes. However, their functional roles in fruit trees are largely unknown. Here, based on the pear genome database, which was established in this lab, we identified 34 PbGLRs in pear (Pyrus bretschneideri Rehd), and they were divided into four groups by phylogenetic analysis. In comparisons with other groups, phylogenetic analyses and structural information of the PbGLRs in group 3 suggest that these genes underlie specific characteristics. Among the ten genes in group 3, we observed that the expression of PbGLR3.3 increased gradually during pollen germination and continuous growth, indicating that this gene might play a vital role in the development of pear pollen tubes. Using a combination of antisense oligodeoxy nucleotides and Ca2+-sensitive fluorescent probe methods, we verified that PbGLR3.3 participates in DSer-elicited intracellular Ca2+ signaling and Ca2+ regulation of growth in pear pollen tubes.
A mutation in the promoter of the arabinogalactan protein 7-like gene PcAGP7-1 affects cell morphogenesis and brassinolide content in pear (Pyrus communis L.) stems

Abstract:Dwarfing rootstocks and dwarf cultivars are urgently needed for modern pear cultivation. However, germplasm resources for dwarfing pear are limited, and the underlying mechanisms remain unclear. We previously showed that dwarfism in pear is controlled by the single dominant gene PcDw (Dwarf). We report here that the expression of PcAGP7-1 (ARABINOGALACTAN PROTEIN 7-1), a key candidate gene for PcDw, is significantly higher in dwarf-type pear plants because of a mutation in an E-box in the promoter. Electrophoretic mobility shift assays and transient infiltration showed that the transcription factors PcBZR1 and PcBZR2 could directly bind to the E-box of the PcAGP7-1 promoter and repress transcription. Moreover, transgenic pear lines overexpressing PcAGP7-1 exhibited obvious dwarf phenotypes, whereas RNA interference pear lines for PcAGP7-1 were taller than controls. PcAGP7-1 overexpression also enhanced cell wall thickness, affected cell morphogenesis, and reduced brassinolide (BL) content, which inhibited BR signaling via a negative feedback loop, resulting in further dwarfing. Overall, we identified a dwarfing mechanism in perennial woody plants involving the BL-BZR/BES-AGP-BL regulatory module. Our findings provide insight into the molecular mechanism of plant dwarfism and suggest strategies for the molecular breeding of dwarf pear cultivars.

Abstract:The draft genome of the pear (Pyrus bretschneideri) using a combination of BAC-by-BAC and next-generation sequencing is reported. A 512.0-Mb sequence corresponding to 97.1% of the estimated genome size of this highly heterozygous species is assembled with 194× coverage. High-density genetic maps comprising 2005 SNP markers anchored 75.5% of the sequence to all 17 chromosomes. The pear genome encodes 42,812 protein-coding genes, and of these, ~28.5% encode multiple isoforms. Repetitive sequences of 271.9 Mb in length, accounting for 53.1% of the pear genome, are identified. Simulation of eudicots to the ancestor of Rosaceae has reconstructed nine ancestral chromosomes. Pear and apple diverged from each other ~5.4-21.5 million years ago, and a recent whole-genome duplication (WGD) event must have occurred 30-45 MYA prior to their divergence, but following divergence from strawberry. When compared with the apple genome sequence, size differences between the apple and pear genomes are confirmed mainly due to the presence of repetitive sequences predominantly contributed by transposable elements (TEs), while genic regions are similar in both species. Genes critical for self-incompatibility, lignified stone cells (a unique feature of pear fruit), sorbitol metabolism, and volatile compounds of fruit have also been identified. Multiple candidate SFB genes appear as tandem repeats in the S-locus region of pear; while lignin synthesis-related gene family expansion and highly expressed gene families of HCT, C3'H, and CCOMT contribute to high accumulation of both G-lignin and S-lignin. Moreover, alpha-linolenic acid metabolism is a key pathway for aroma in pear fruit.

Abstract:The role of gibberellins in inducing cell division is now widely recognized; however, the underlying mechanisms remain to be clarified. Here, we demonstrate that gibberellin acid 4 and 7 (GA4+7) can induce active cell division leading to ovary expansion as CPPU (N-(2-chloro-4-pyridyl)-N'-phenylurea) at the early fruit setting stage in 'Dangshansu' pear (Pyrus bretshneideri Rehd.). Transcriptomic analysis showed PbCYTOKININ RESPONSE FACTOR4 (PbCRF4) was activated in response to GA4+7 and CPPU, suggesting a candidate gene correlated to gibberellin-induced cell division during early fruit development. Overexpression and RNA interference of PbCRF4 in pear calli demonstrated a role of PbCRF4 in regulating fruit cell proliferation and increased indole-3acetic acid (IAA) biosynthesis. Ectopic overexpression of PbCRF4 in tomato produced flat fruits with no pointed tips, decreased the fruit index, and increased the pericarp thickness and IAA content. Silencing of SlCRF4 in tomato led to pointed -tip fruits with a relatively low IAA content and reduced pericarp thickness. Furthermore, PbCRF4 transcriptionally activated indole-3-pyruvate monooxygenase 6 (YUCCA6) to increase IAA content in pear. Taken together, this study reveals that GA4+7 induces cell division and an increase in IAA content via regulating PbCRF4 to activate the expression of PbYUCCA6, thereby contributing to the control of fruit shape.

Abstract:Abstract‘Wangkumbae’ pear (Pyrus pyrifolia Nakai) was used as material and genes encoding enzymes involved in lignin biosynthesis were cloned: two of 4-coumarate:coenzyme A ligase (4CL) genes Pp4CL1 and Pp4CL2, another two cinnamyl alcohol dehydrogenase (CAD) genes PpCAD1 and PpCAD2, and four peroxidase (POD) genes PpPOD1, PpPOD2, PpPOD3 and PpPOD4. The result of real-time PCR analysis showed a similar expression pattern of PpPAL1 and PpPAL2 with higher accumulation of transcripts at fruit developing early stage and low accumulation at late stage. The expression of PpPAL1 and PpPAL2 revealed down-regulation in gibberellin (GA)-treated fruit. The accumulations of Pp4CL1 and Pp4CL2 transcripts were higher in fruit developing early stage compared with those in late stage, and Pp4CL2 expression level was higher than Pp4CL1. Pp4CL1 and Pp4CL2 expression levels in GA-treated fruit were lower compared with in the control fruit. The relative expression level of PpCAD2 showed higher than PpCAD1 and reached a peak at 53 day after blooming. The expressions of PpCAD2 in GA-treated fruit was significantly lower compared with those in the control fruit in early developmental stage, which was consistent with developmental dynamics of sclereid and dynamic changes in lignin contents during the development. The expression of PpPOD4 gene was significantly higher than PpPOD1, PpPOD2 and PpPOD3 during developmental stages. The expressions of PpPOD1, PpPOD2, and PpPOD4 increased firstly and then decreased during the development of the control fruit. PpPOD1 expression in GA-treated fruit was lower than that in the control fruit, which was consistent with the changes in lignin contents.

Abstract:Pollen is an ideal model system for investigation of cell growth. In order to better understand the molecular biology mechanisms of the process of pear pollen tube development, RNA sequencing (RNA-Seq) technology was used to characterize the expression of genes during four development stages of pear pollen, including mature pollen grains (MP), hydrated pollen grains (HP), growing pollen tubes (PT) and stopped-growth pollen tubes (SPT). The four libraries generated a total of 47,072,151 clean reads that were mapped and assembled into 21,394 genes. Transcripts from the four stages were classified into 38 functional subcategories. Between MP and HP, 305 genes were differentially expressed, and 502 genes were differentially expressed between HP and PT. More importantly, we have observed that 2208 genes were differentially expressed between PT and SPT, and this is the first report of the gene expression comparison between the two development stages. Eight of the differentially expressed genes were randomly selected to confirm the RNA-Seq results by quantitative real-time PCR (qRT-PCR). Taken together, this research provides a platform for future research on pear pollen tube growth and growth cessation.
PbBPC4 involved in a xylem-deficient dwarf phenotype in pear by directly regulating the expression of PbXND1

Abstract:Dwarfing is an important agronomic trait in fruit breeding. At present, dwarf cultivars or dwarfing rootstocks are used for high-density planting. Although some dwarf rootstocks have been used in the cultivation of pear (Pyrus bretschneideri Rehd), the breeding of dwarf pear rootstocks or cultivars is still sorely lacking. A previous study reported that PbXND1 results in a xylem-dwarf phenotype in pear trees. However, the regulatory mechanism upstream of PbXND1 is unclear. In this study, we identified PbBPC4 as an upstream regulatory factor of PbXND1 in yeast one-hybrid assays. In beta-glucuronidase staining and dual-luciferase assays, PbBPC4 enhanced the activity of the PbXND1 promoter. Tobacco plants overexpressing PbBPC4 showed decreased plant height because of a reduced xylem size. Similar changes in the xylem was observed in transgenic pear roots; those overexpressing PbBPC4 showed reduced xylem size, and those with silencing PbBPC4 expression showed increased xylem size, greater density of xylem vessels, and a larger proportion of the xylem out of the total cross-section area. Expression analyses showed that PbBPC4 increases the transcription of PbXND1, leading to reduced transcript levels of genes involved in the positive regulation of xylem development, ultimately resulting in a xylemdeficient dwarf phenotype. Taken together, our results reveal the mechanism by which PbBPC4 participates in the regulation of xylem development via directly altering the expression of PbXND1, thus leading to the dwarf phenotype in pear. These findings have reference value for the breeding of dwarf pear trees.

Abstract:Parthenocarpy, the productions of seedless fruit without pollination or fertilization, is a potentially desirable trait in many commercially grown fruits, especially in pear, which is self-incompatible. Phytohormones play important roles in fruit set, a process crucial for parthenocarpy. In this study, 2,4-dichlorophenoxyacetic acid (2,4-D), an artificially synthesized plant growth regulator with functions similar to auxin, was found to induce parthenocarpy in pear. Histological observations revealed that 2,4-D promoted cell division and expansion, which increased cortex thickness, but the effect was weakened by paclobutrazol (PAC), a gibberellin (GA) biosynthesis inhibitor. Phenotypic differences in pear may therefore be due to different GA contents. Hormone testing indicated that 2,4-D mainly induced the production of bioactive GA(4), rather than GA(3.) Three key oxidase genes function in the GA biosynthetic pathway: GA20ox, GA3ox and GA2ox. In a pear group treated with only 2,4-D, PbGA20ox2-like and PbGA3ox-1 were significantly upregulated. When treated with 2,4-D supplemented with PAC, however, expression levels of these genes were significantly downregulated. Additionally, PbGA2ox1-like and PbGA2ox2-like expression levels were significantly downregulated in pear treated with either 2,4-D only or 2,4-D supplemented with PAC. We thus hypothesize that 2,4-D can induce parthenocarpy by enhancing GA(4) biosynthesis.

Abstract:Background: The B-BOX (BBX) proteins have important functions in regulating plant growth and development. In plants, the BBX gene family has been identified in several plants, such as rice, Arabidopsis and tomato. However, there still lack a genome-wide survey of BBX genes in pear.Results: In the present study, a total of 25 BBX genes were identified in pear (Pyrus bretschneideri Rehd.). Subsequently, phylogenetic relationship, gene structure, gene duplication, transcriptome data and qRT-PCR were conducted on these BBX gene members. The transcript analysis revealed that twelve PbBBX genes (48%) were specifically expressed in pear pollen tubes. Furthermore, qRT-PCR analysis indicated that both PbBBX4 and PbBBX13 have potential role in pear fruit development, while PbBBX5 should be involved in the senescence of pear pollen tube.Conclusions: This study provided a genome-wide survey of BBX gene family in pear, and highlighted its roles in both pear fruits and pollen tubes. The results will be useful in improving our understanding of the complexity of BBX gene family and functional characteristics of its members in future study.
