Abstract:The expression profiles of rice (Oryza sativa) near isogenic line (NIL) Zhongzao 14R (resistance) and Zhongzao 9S (susceptible) in response to Xanthomonas oryzae pv. oyzae (Xoo) were studied using cDNA microarray containing 2200 expression sequence tags (ESTs) and ~(33)P hybridization. Results showed that the expression of 315 genes were u-regulated while 176 genes down-regulated among the valid data of 1336 genes after induced for 3 H with Xoo at 4-leaves stage. Further studies of the 78 induced genes with known functions indicated that the changes of gene expression pattern not only reflected coordinating gene regulation in plant defense but also showed the basic model of plant in response to pathogen attack. Some genes never reported to related to the plant defense response while induced by Xoo were reported here by microarray analysis. Novel genes induced by Xoo were also found by using this high-throughput cDNA microarray method.

Abstract:Abstract Background Bacterial blight, which is caused by Xanthomonas oryzae pv. oryzae ( Xoo ), is a devastating rice disease worldwide. Rice introgression line H471, derived from the recurrent parent Huang-Hua-Zhan (HHZ) and the donor parent PSBRC28, exhibits broad-spectrum resistance to Xoo , including to the highly virulent Xoo strain PXO99 A , whereas its parents are susceptible to PXO99 A . To characterize the responses to Xoo , we compared the proteome profiles of the host and pathogen in the incompatible interaction (H471 inoculated with PXO99 A ) and the compatible interaction (HHZ inoculated with PXO99 A ). Results In this study, a total of 374 rice differentially abundant proteins (DAPs) and 117 Xoo DAPs were detected in the comparison between H471 + PXO99 A and HHZ + PXO99 A . Most of the Xoo DAPs related to pathogen virulence, including the outer member proteins, type III secretion system proteins, TonB-dependent receptors, and transcription activator-like effectors, were less abundant in the incompatible interaction than in the compatible interaction. The rice DAPs were mainly involved in secondary metabolic processes, including phenylalanine metabolism and the biosynthesis of flavonoids and phenylpropanoids. Additionally, some DAPs involved in the phenolic phytoalexin and salicylic acid (SA) biosynthetic pathways accumulated much more in H471 than in HHZ after the inoculation with PXO99 A , suggesting that phytoalexin and SA productions were induced faster in H471 than in HHZ. Further analyses revealed that the SA content increased much more rapidly in H471 than in HHZ after the inoculation, suggesting that the SA signaling pathway was activated faster in the incompatible interaction than in the compatible interaction. Conclusions Overall, our results indicate that during an incompatible interaction between H471 and PXO99 A , rice plants prevent pathogen invasion and also initiate multi-component defense responses that inhibit disease development.

OsASR6 Alleviates Rice Resistance to Xanthomonas Oryzae Via Transcriptional Suppression of OsCIPK15.

Abstract:The plant-specific ASR (abscisic acid, stress and ripening) transcription factors are pivotal regulators of plant responses to abiotic stresses. However, their functions in plant disease resistance remain largely unknown. In this study, we revealed the role of OsASR6 in rice plants’ resistance to two important bacterial diseases caused by Xanthomonas oryzae pv. oryzae (Xoo) and X. oryzae pv. oryzicola (Xoc) and elucidated the mechanisms underlying OsASR6-regulated resistance. The expression of OsASR6 was strongly elevated in response to both Xoo and Xoc challenges. Silencing of OsASR6 in OsASR6-RNAi transgenic plants markedly enhanced rice resistance to the two bacterial pathogens. Moreover, comparative transcriptome analyses for OsASR6-RNAi and wild-type plants inoculated and uninoculated with Xoc demonstrated that OsASR6 suppressed rice resistance to Xoc by comprehensively fine-tuning CIPK15- and WRKY45-1-mediated immunity, SA signaling and redox homeostasis. Further luciferase reporter assays confirmed that OsASR6 negatively regulated CIPK15 but not WRKY45-1 expression in planta. Overexpression of OsCIPK15 strongly enhanced rice resistance to Xoo and Xoc. Collectively, these results reveal that OsASR6 alleviates rice resistance through the transcriptional suppression of OsCIPK15, and thus links calcium signaling to rice resistance against X. oryzae. Our findings provide insight into the mechanisms underlying OsASR6-mediated regulation of rice resistance to X. oryzae.
Expression and Characteristics of Rice Xylanase Inhibitor OsXIP, a Member of a New Class of Antifungal Proteins

Abstract:It has been hypothesized that xylanase inhibitors play important roles in plant defense against microbial pathogens. Currently, there is little information available about xylanase inhibitor OsXIP in rice and its gene expression. We cloned a xylanase inhibitor gene OsXIP from rice (Oryza sativa L. cv. Nipponbare) genomic DNA. To determine the function of OsXIP, we generated OsXIP-overexpressing transgenic rice plants. The transgenic plants had significantly higher OsXIP expression and showed enhanced defense response to Magnaporthe oryzae compared to the wild-type plants. The results also showed that the increased OsXIP expression was accompanied by the up-regulation of pathogenesisrelated genes. To clarify the OsXIP expression pattern, a ProOsXIP::GUS vector was constructed and transgenic plants were obtained. GUS staining results revealed that OsXIP showed organ-specific expressions in rice plants. OsXIP was primarily expressed in the roots and in the veins, but it was weakly expressed in the leaves. Analyses of the OsXIP expression in response to biotic and abiotic stresses indicated that it was drastically induced by biotic stresses and methyl jasmonate treatment. OsXIP, a member of a new class of antifungal proteins, may function as a barrier that prevents the cell wall degradation by xylanases excreted by fungal pathogens. The OsXIP was found to be a stressresponsive gene and it could take part in plant defense via a JA-mediated signaling pathway.

Abstract:Bacterial blight, caused by Xanthomonas oryzae pv. oryzae (Xoo), is an overwhelming disease in rice-growing regions worldwide. Our previous studies revealed that the executor R gene Xa23 confers broad-spectrum disease resistance to all naturally occurring biotypes of Xoo. In this study, comparative transcriptomic profiling of two near-isogenic lines (NILs), CBB23 (harboring Xa23) and JG30 (without Xa23), before and after infection of the Xoo strain, PXO99A, was done by RNA sequencing, to identify genes associated with the resistance. After high throughput sequencing, 1645 differentially expressed genes (DEGs) were identified between CBB23 and JG30 at different time points. Gene Ontlogy (GO) analysis categorized the DEGs into biological process, molecular function, and cellular component. KEGG analysis categorized the DEGs into different pathways, and phenylpropanoid biosynthesis was the most prominent pathway, followed by biosynthesis of plant hormones, flavonoid biosynthesis, and glycolysis/gluconeogenesis. Further analysis led to the identification of differentially expressed transcription factors (TFs) and different kinase responsive genes in CBB23, than that in JG30. Besides TFs and kinase responsive genes, DEGs related to ethylene, jasmonic acid, and secondary metabolites were also identified in both genotypes after PXO99A infection. The data of DEGs are a precious resource for further clarifying the network of Xa23-mediated resistance.

Abstract:Rice bacterial blight (BB), caused by Xanthomonas oryzae pv. oryzae (Xoo), is a major threat to rice production and food security. Exploring new resistance genes and developing varieties with broad-spectrum and high resistance has been a key focus in rice disease resistance research. In a preliminary study, rice cultivar Fan3, exhibiting high resistance to PXO99A and susceptibility to AH28, was developed by enhancing the resistance of Yuehesimiao (YHSM) to BB. This study performed a transcriptome analysis on the leaves of Fan3 and YHSM following inoculation with Xoo strains AH28 and PXO99A. The analysis revealed significant differential expression of 14,084 genes. Among the transcription factor (TF) families identified, bHLH, WRKY, and ERF were prominent, with notable differences in the expression of OsWRKY62, OsWRKY76, and OsbHLH6 across samples. Over 100 genes were directly linked to disease resistance, including nearly 30 NBS–LRR family genes. Additionally, 11 SWEET family protein genes, over 750 protein kinase genes, 63 peroxidase genes, and eight phenylalanine aminolysase genes were detected. Gene ontology (GO) analysis showed significant enrichment in pathways related to defense response to bacteria and oxidative stress response. Kyoto Encyclopedia of Genes and Genomes (KEGG) enrichment analysis indicated that differentially expressed genes (DEGs) were enriched in phenylpropanoid biosynthesis and diterpenoid biosynthesis pathways. Gene expression results from qRT-PCR were consistent with those from RNA-Seq, underscoring the reliability of the findings. Candidate genes identified in this study that may be resistant to BB, such as NBS–LRR family genes LOC_Os11g11960 and LOC_Os11g12350, SWEET family genes LOC_Os01g50460 and LOC_Os01g12130, and protein kinase-expressing genes LOC_Os01g66860 and LOC_Os02g57700, will provide a theoretical basis for further experiments. These results suggest that the immune response of rice to the two strains may be more concentrated in the early stage, and there are more up-regulated genes in the immune response of the high-resistant to PXO99A and medium-resistant to AH28, respectively, compared with the highly susceptible rice. This study offers a foundation for further research on resistance genes and the molecular mechanisms in Fan3 and YHSM.

Abstract:Xanthomonas oryzae pv. oryzae (Xoo), the causal agent of bacterial blight disease in rice, is one of the most serious plant pathogens worldwide. In the current analysis, we constructed a protein–protein interaction network of Xoo strain PXO99A with two computational approaches (interolog method and domain combination method), and verified by K-Nearest Neighbors classification method. The predicted PPI network of Xoo PXO99A contains 36,886 interactions among 1988 proteins. KNN verification and GO annotation confirm the reliability of the network. Detailed analysis of flagellar synthesis and chemotaxis system shows that σ factors (especially σ28, σ54) in Xoo PXO99A are very important for flagellar synthesis and motility, and transcription factors RpoA, RpoB and RpoC are hubs to connect most σ factors. Furthermore, Xoo PXO99A may have both cAMP and c-di-GMP signal transduction system, and the latter is especially important for this plant pathogen. This study therefore provides valuable clues to explore the pathogenicity and metabolic regulation of Xoo PXO99A.
Identification and Characterization of Five New OP2-related Myoviridae Bacteriophages Infecting Different Strains of Xanthomonas Oryzae Pv. Oryzae

Abstract:Bacterial leaf blight caused by Xanthomonas oryzae pv. oryzae (Xoo), is one of the most severe bacterial diseases of rice. This study identified and characterized five Xoo bacteriophages X1, X2, X3, X4, and X5, isolated from diseased rice leaves in China as potential biocontrol agents. Electron microscopy showed that the five phages have contractile tails thus all belong to the family Myoviridae possessing icosahedral heads, necks and base plates with tail fibres. The head diameters ranged from 57.49 to 85.27 nm, while the tail lengths ranged from 75.88 to 112.47 nm. It was confirmed that the phages had the expected double-stranded DNA genomes. Phylogenetic analysis of DNAP gene indicated that the five phages could be clustered into one group with phage OP2, but were well separated from other Xoo phages. Significant physiological changes were observed in Xoo after infection by these phages, which differed in their host range and infection ability. Phage X3 had the broadest host range, lysing 22 out of the 23 Xoo strains tested, and had the longest latent period of 40 min with a burst size of 50-plaque forming units per infected cell. It caused 53% degradation of exopolysaccharide production, 43% degradation of biofilm, while the highest rate of bacteriophage-resistant bacterial colonies emerged at log 4 PFU/ml of strain Gz 0011. Application of phage X3 decreased disease severity in vivo: it was more effective (83.1% decrease) if applied by spraying before pathogen inoculation rather than after (28.9–73.9%), and seed treatment was also very effective (95.4% decrease).

Abstract:Bacterial leaf blight of rice caused by Xanthomonas oryzae pv. oryzae（Xoo） and bacterial leaf streak of rice caused by Xanthomonas oryzae pv. oryzicola（Xoc） are two important bacterial diseases of rice.Identification of Xoo and Xoc belonging to the same species is critical for quarantine and control the diseases.Here, we found that the gene fhuE encoding ferric-rhodotorulic acid/ferric-coprogen receptor in Xoo and Xoc became pseudogenes after partial deletion during evolution. We designed Xoc-specific primers XocFhuE-F（5’-ATCGAACGATGTCACCAGGG-3’） and XocFhuE-R（5’-AGAAACGTGCGGCCAGATAA-3’） targeting the sequences present in the Xoc fhuE pseudogene but absent in the Xoo fhuE pseudogene. Polymerase chain reaction（PCR） amplification produced only a 159 bp DNA fragment from only Xoc strains using the primers XocFhuE-F/XocFhuE-R. Based on the Xoc-specific primers, we developed SYBR Green quantitative real-time PCR（qPCR） and EvaGreen droplet digital PCR（dPCR） methods to detect and identify Xoc. In a 20 μL reaction system with 1 μL of template, the detection limit of qPCR on Xoc was 1.6×10~4 CFU/mL in bacterial suspension and 1.2×10~3 CFU/seed in rice seeds; the detection limit of dPCR on Xoc was 1.6×10~3 CFU/mL in bacterial suspension and 1.2×10~2 CFU/seed in rice seeds. In conclusion, SYBR Green qPCR and EvaGreen dPCR based on the Xoc-specific primers XocFhuE-F/XocFhuE-R provide effective methods for quarantine of Xoc and monitoring of the bacterial leaf streak disease of rice.

Abstract:Acidovorax oryzae (Ao) cause bacterial brown stripe in rice that result in great economic loss. However, the pathogenic mechanism of this rice bacterial pathogen still remains unclear. Interestingly, transcriptomic and proteomic analysis of in vivo infection indicate that the pathogenicity of Ao strain RS-1 may be associated with the type six secretion system (T6SS), which was identified by in silico comparative genomic analysis in our previous studies. This makes it necessary to further examine the role of each core component of T6SS in the pathogenicity of Ao strain RS-1 to rice plants. Results from this study highlight the mutual interaction between IcmF and DotU, which was determined by bacterial two-hybrid and bimolecular fluorescence complementation assays. Furthermore, a difference was observed in bacterial pathogenicity, biofilm formation, secreted proteins identified by LC–MS/MS analysis and the expression of T6SS other genes examined by quantitative real-time PCR between the wild-type and both single-gene knockout mutants, which were respectively constructed based on the insertional mutagenesis of Ao strain RS-1 in this study. Overall, our results clearly revealed the importance of T6SS icmF and dotU in pathogenicity of Ao strain RS-1 to rice plants.

Abstract:Using the mature embryo of a susceptible rice variety Minghui 63 as the explant, we have obtained a somaclonal mutant HX-3 through selection in vitro, which has showed resistance to bacterial blight. In 8 successive years, the resistance of R1 to R9 generations of HX-3 was identified by ZJ173, a typical bacterial blight strain in Yangtsu River valley, and the results showed that the resistance of HX-3 was stable and heritable. Genetic analysis also indicated that the resistance of HX-3 to bacterial blight was under a dominant gene controlling. Using 32 bacterial blight strains collected in China, Philippines and Japan, the resistance spectrum of HX-3 and other 13 testers with different major dominant resistance genes were tested. Results of 2 years (1999-2000) experiment showed that HX-3 had a broad resistance spectrum, which seemed to be different with those of the other dominant resistance genes identified. Allelic tests were also conducted by crossing HX-3 with IRBB4, IRBB7, CBB12 and IRBB21, and the F2 populations of each of the 4 crosses demonstrated resistant and susceptible plant segregation, indicating that the resistance gene in HX-3 different from Xa-4, Xa-7, Xa-12 and Xa-21. All these results proved that there was a new resistance gene in HX-3. We have designated the new gene as Xa-25(t).

Abstract:Bacterial leaf blight (BLB), among the most serious diseases in rice production, is caused by Xanthomonas oryzae pv. oryzae (Xoo). Xa23, the broadest resistance gene against BLB in rice, is widely used in rice breeding. In this study, the rice variety CBB23 carrying the Xa23 resistance gene was inoculated with AH28 and PXO99A to identify differentially expressed genes (DEGs) associated with the resistance. Transcriptome sequencing of the infected leaves showed 7997 DEGs between the two strains at different time points, most of which were up-regulated, including cloned rice anti-blight, peroxidase, pathology-related, protein kinase, glucosidase, and other coding genes, as well as genes related to lignin synthesis, salicylic acid, jasmonic acid, and secondary metabolites. Additionally, the DEGs included 40 cloned, five NBS-LRR, nine SWEET family, and seven phenylalanine aminolyase genes, and 431 transcription factors were differentially expressed, the majority of which belonged to the WRKY, NAC, AP2/ERF, bHLH, and MYB families. Metabolomics analysis showed that a large amount of alkaloid and terpenoid metabolite content decreased significantly after inoculation with AH28 compared with inoculation with PXO99A, while the content of amino acids and their derivatives significantly increased. This study is helpful in further discovering the pathogenic mechanism of AH28 and PXO99A in CBB23 rice and provides a theoretical basis for cloning and molecular mechanism research related to BLB resistance in rice.

Artificial Agrobacterium Tumefaciens Strains Exhibit Diverse Mechanisms to Repress Xanthomonas Oryzae Pv. Oryzae-Induced Hypersensitive Response and Non-Host Resistance in Nicotiana Benthamiana

Abstract:SummaryXanthomonas oryzae pv. oryzae (Xoo) rapidly triggers a hypersensitive response (HR) and non‐host resistance in its non‐host plant Nicotiana benthamiana. Here, we report that Agrobacterium tumefaciens strain GV3101 blocks Xoo‐induced HR in N. benthamiana when pre‐infiltrated or co‐infiltrated, but not when post‐infiltrated at 4 h after Xoo inoculation. This suppression by A. tumefaciens is local and highly efficient to Xoo. The HR‐inhibiting efficiency of A. tumefaciens is strain dependent. Strain C58C1 has almost no effect on Xoo‐induced HR, whereas strains GV3101, EHA105 and LBA4404 nearly completely block HR formation. Intriguingly, these three HR‐inhibiting strains employ different strategies to repress HR. Strain GV3101 displays strong antibiotic activity and thus suppresses Xoo growth. Comparison of the genotype and Xoo antibiosis activity of wild‐type A. tumefaciens strain C58 and a set of C58‐derived strains reveals that this Xoo antibiosis activity of A. tumefaciens is negatively, but not solely, regulated by the transferred‐DNA (T‐DNA) of the Ti plasmid pTiC58. Unlike GV3101, strains LBA4404 and EHA105 exhibit no significant antibiotic effect on Xoo, but rather abolish hydrogen peroxide accumulation. In addition, expression assays indicate that strains LBA4404 and EHA105 may inhibit Xoo‐induced HR by suppression of the expression of Xoo type III secretion system (T3SS) effector genes hpa1 and hrpD6. Collectively, our results unveil the multiple levels of effects of A. tumefaciens on Xoo in N. benthamiana and provide insights into the molecular mechanisms underlying the bacterial antibiosis of A. tumefaciens and the non‐host resistance induced by Xoo.
Differential Communications Between Fungi and Host Plants Revealed by Secretome Analysis of Phylogenetically Related Endophytic and Pathogenic Fungi

Abstract:During infection, both phytopathogenic and endophytic fungi form intimate contact with living plant cells, and need to resist or disable host defences and modify host metabolism to adapt to their host. Fungi can achieve these changes by secreting proteins and enzymes. A comprehensive comparison of the secretomes of both endophytic and pathogenic fungi can improve our understanding of the interactions between plants and fungi. Although Magnaporthe oryzae, Gaeumannomyces graminis, and M. poae are economically important fungal pathogens, and the related species Harpophora oryzae is an endophyte, they evolved from a common pathogenic ancestor. We used a pipeline analysis to predict the H. oryzae, M. oryzae, G. graminis, and M. poae secretomes and identified 1142, 1370, 1001, and 974 proteins, respectively. Orthologue gene analyses demonstrated that the M. oryzae secretome evolved more rapidly than those of the other three related species, resulting in many species-specific secreted protein-encoding genes, such as avirulence genes. Functional analyses highlighted the abundance of proteins involved in the breakdown of host plant cell walls and oxidation-reduction processes. We identified three novel motifs in the H. and M. oryzae secretomes, which may play key roles in the interaction between rice and H. oryzae. Furthermore, we found that expression of the H. oryzae secretome involved in plant cell wall degradation was downregulated, but the M. oryzae secretome was upregulated with many more upregulated genes involved in oxidation-reduction processes. The divergent in planta expression patterns of the H. and M. oryzae secretomes reveal differences that are associated with mutualistic and pathogenic interactions, respectively.
