Abstract:Single-nucleotide polymorphism (SNP) markers and high-density genetic maps are important resources for marker-assisted selection, mapping of quantitative trait loci (QTLs) and genome structure analysis. Although linkage maps in certain catfish species have been obtained, high-density maps remain unavailable in the economically important southern catfish (Silurus meridionalis). Recently developed restriction site-associated DNA (RAD) markers have proved to be a promising tool for SNP detection and genetic map construction. The objective of the present study was to construct a highdensity linkage map using SNPs generated by next-generation RAD sequencing in S. meridionalis for future genetic and genomic studies. An F1 population of 100 individuals was obtained by intraspecific crossing of two wild heterozygous individuals. In total, 77 634 putative high-quality bi-allelic SNPs between the parents were discovered by mapping the parents' paired-end RAD reads onto the reference contigs from both parents, of which 54.7% were transitions and 45.3% were transversions (transition/transversion ratio of 1.2). Finally, 26 714 high-quality RAD markers were grouped into 29 linkage groups by using de novo clustering methods (Stacks). Among these markers, 4514 were linked to the female genetic map, 23 718 to the male map and 6715 effective loci were linked to the integrated map spanning 5918.31 centimorgans (cM), with an average marker interval of 0.89 cM. High-resolution genetic maps are a useful tool for both marker-assisted breeding and various genome investigations in catfish, such as sequence assembly, gene localization, QTL detection and genome structure comparison. Hence, such a high-density linkage map will serve as a valuable resource for comparative genomics and fine-scale QTL mapping in catfish species.
Generation of genome-scale gene-associated SNPs in catfish for the construction of a high-density SNP array

Abstract:Background Single nucleotide polymorphisms (SNPs) have become the marker of choice for genome-wide association studies. In order to provide the best genome coverage for the analysis of performance and production traits, a large number of relatively evenly distributed SNPs are needed. Gene-associated SNPs may fulfill these requirements of large numbers and genome wide distribution. In addition, gene-associated SNPs could themselves be causative SNPs for traits. The objective of this project was to identify large numbers of gene-associated SNPs using high-throughput next generation sequencing. Results Transcriptome sequencing was conducted for channel catfish and blue catfish using Illumina next generation sequencing technology. Approximately 220 million reads (15.6 Gb) for channel catfish and 280 million reads (19.6 Gb) for blue catfish were obtained by sequencing gene transcripts derived from various tissues of multiple individuals from a diverse genetic background. A total of over 35 billion base pairs of expressed short read sequences were generated. Over two million putative SNPs were identified from channel catfish and almost 2.5 million putative SNPs were identified from blue catfish. Of these putative SNPs, a set of filtered SNPs were identified including 342,104 intra-specific SNPs for channel catfish, 366,269 intra-specific SNPs for blue catfish, and 420,727 inter-specific SNPs between channel catfish and blue catfish. These filtered SNPs are distributed within 16,562 unique genes in channel catfish and 17,423 unique genes in blue catfish. Conclusions For aquaculture species, transcriptome analysis of pooled RNA samples from multiple individuals using Illumina sequencing technology is both technically efficient and cost-effective for generating expressed sequences. Such an approach is most effective when coupled to existing EST resources generated using traditional sequencing approaches because the reference ESTs facilitate effective assembly of the expressed short reads. When multiple individuals with different genetic backgrounds are used, RNA-Seq is very effective for the identification of SNPs. The SNPs identified in this report will provide a much needed resource for genetic studies in catfish and will contribute to the development of a high-density SNP array. Validation and testing of these SNPs using SNP arrays will form the material basis for genome association studies and whole genome-based selection in catfish.

Abstract:We describe the isolation and development of 17 polymorphic dinucleotide microsatellite loci for the Chinese longsnout catfish (Leiocassis longirostris). All loci were polymorphic in the 30 individuals tested. The number of alleles per variable locus ranged from 6 to 18, with a mean of 11.71. Observed and expected heterozygosities ranged from 0.467 to 1.000 and from 0.540 to 0.929, respectively. Eight loci were found to have deviated from HWE in the sampled population after Bonferroni correction. Linkage disequilibrium tests revealed significant linkage between two loci (LLW5 and LL27). These microsatellite loci will be useful for revealing population structure, genetic diversity, and phylogeography of the Chinese longsnout catfish.

Abstract:The Southern catfish (Silurus meridionalis), which exhibits a sexual dimorphism with female growth faster than male, is an economically important fish in China. However, the lack of a rapid and accurate sex specific marker has hampered the application of sex control in the breeding process, as well as the investigations of sex-determination in this species. In this study, by comparative analysis of next generation sequencing (NGS) and resequencing data from male and female samples, 38 candidate Y chromosome-specific sequences were screened out, their sex-specificity were validated in Southern catfish through PCR amplification. Finally, 8 sex-linked DNA markers were obtained to distinguish the genetic sex of Southern catfish. Importantly, one of those markers (Marker-8) could serve as a highly specific and robust co-dominant marker for genetic sex identification of XX, XY and YY individuals. Subsequently, a marker-assisted selection (MAS) technique was developed for the mass production of XX all-females for aquaculture and YY supermales for basic research especially in sex determination. In conclusion, our current data suggest an XY sex determination system in the Southern catfish. Sex-linked DNA markers obtained in this study will have potential applications in the isolation of sex determine gene, elucidation of the sex determination mechanism, and accelerate the development of sex control breeding in Southern catfish.

Abstract:SummaryThe small yellow croaker (Larimichthys polyactis) is one of the most commercially exploited marine fishes along the coast of the Yellow‐Bohai Sea and the East China Sea. In this study, we used next‐generation high‐throughput 2b‐RAD‐seq technology to identify novel SNPs in L. polyactis. We scored a total of 1 374 008 putative SNPs genome‐wide. Further filtration yielded a final dataset of 6457 high‐quality SNPs. These SNP markers presented sufficient power in detecting genetic distinction between two wild samples from the Yellow‐Bohai Sea and one captive sample from the East China Sea, and inbreeding reflected by strong heterozygote deficiency within the samples; some of the genetic polymorphisms are diagnostic among the samples and related to biological functions. The panel of SNPs could be used as powerful tools in further population genetic and stock assessment research in L. polyactis as it has relatively scarce genomic resources. The findings from this study will advance our understanding of population and functional genomics for facilitating fishery resource management and developing desirable characteristics for the benefit of culture and farming of L. polyactis.

Abstract:The Random Amplification of Polymorphic DNA(RAPD)technique was employed to detect the genetic diversity of Silurus meridionalis Chen.Samples were collected from Hechuan(HC),Mudong(MD),Fuling(FL),Pengshui(PS),Wushan(WS),Yichang(YC)and Yueyang(YY).Under predetermined optimal reaction conditions,327 RAPD sites(200～2500bp)were detected with 24 primers.Proportion range of polymorphic loci of each population was from 28.75% to 48.62% and genetic diversity was from 0.2047 to 0.3074.Among the seven wild populations,the farthest genetic distance(0.1205)occurred between the YY and HC populations,and the nearest distance(0.0537)occurred between the MD and HC populations.The mean index of genetic diversity rang of the populations was 0.1866.The result of unweighted pair-group method with arithmetic means(UPGMA)phenogram showed that the investigated seven wild Southern catfish populations were divided into two groups.Within the clusters,MD was closely related to HC and should be clustered firstly,then PS,FL and WS were clustered with MD-HC.Meanwhile,YC and YY were clustered into another group.The high level of mean heterozygosities between populations suggested that the resource of the wild S.meridionalis in the Yangtze River was in good condition with relatively higher genetic diversity.

Abstract:A genetic linkage map of the channel catfish genome (N=29) was constructed using EST-based microsatellite and single nucleotide polymorphism (SNP) markers in an interspecific reference family. A total of 413 microsatellites and 125 SNP markers were polymorphic in the reference family. Linkage analysis using JoinMap 4.0 allowed mapping of 331 markers (259 microsatellites and 72 SNPs) to 29 linkage groups. Each linkage group contained 3-18 markers. The largest linkage group contained 18 markers and spanned 131.2 cM, while the smallest linkage group contained 14 markers and spanned only 7.9 cM. The linkage map covered a genetic distance of 1811 cM with an average marker interval of 6.0 cM. Sex-specific maps were also constructed; the recombination rate for females was 1.6 times higher than that for males. Putative conserved syntenies between catfish and zebrafish, medaka, and Tetraodon were established, but the overall levels of genome rearrangements were high among the teleost genomes. This study represents a first-generation linkage map constructed by using EST-derived microsatellites and SNPs, laying a framework for large-scale comparative genome analysis in catfish. The conserved syntenies identified here between the catfish and the three model fish species should facilitate structural genome analysis and evolutionary studies, but more importantly should facilitate functional inference of catfish genes. Given that determination of gene functions is difficult in nonmodel species such as catfish, functional genome analysis will have to rely heavily on the establishment of orthologies from model species.

Abstract:BACKGROUND:Quantitative traits, such as disease resistance, are most often controlled by a set of genes involving a complex array of regulation. The dissection of genetic basis of quantitative traits requires large numbers of genetic markers with good genome coverage. The application of next-generation sequencing technologies has allowed discovery of over eight million SNPs in catfish, but the challenge remains as to how to efficiently and economically use such SNP resources for genetic analysis.RESULTS:In this work, we developed a catfish 250K SNP array using Affymetrix Axiom genotyping technology. The SNPs were obtained from multiple sources including gene-associated SNPs, anonymous genomic SNPs, and inter-specific SNPs. A set of 640K high-quality SNPs obtained following specific requirements of array design were submitted. A panel of 250,113 SNPs was finalized for inclusion on the array. The performance evaluated by genotyping individuals from wild populations and backcross families suggested the good utility of the catfish 250K SNP array.CONCLUSIONS:This is the first high-density SNP array for catfish. The array should be a valuable resource for genome-wide association studies (GWAS), fine QTL mapping, high-density linkage map construction, haplotype analysis, and whole genome-based selection.

Abstract:Siamese mud carp (Henichorynchus siamensis) is a freshwater teleost of high economic importance in the Mekong River Basin. However, genetic data relevant for delineating wild stocks for management purposes currently are limited for this species. Here, we used 454 pyrosequencing to generate a partial genome survey sequence (GSS) dataset to develop simple sequence repeat (SSR) markers from H. siamensis genomic DNA. Data generated included a total of 65,954 sequence reads with average length of 264 nucleotides, of which 2.79% contain SSR motifs. Based on GSS-BLASTx results, 10.5% of contigs and 8.1% singletons possessed significant similarity (E value < 10(-5)) with the majority matching well to reported fish sequences. KEGG analysis identified several metabolic pathways that provide insights into specific potential roles and functions of sequences involved in molecular processes in H. siamensis. Top protein domains detected included reverse transcriptase and the top putative functional transcript identified was an ORF2-encoded protein. One thousand eight hundred and thirty seven sequences containing SSR motifs were identified, of which 422 qualified for primer design and eight polymorphic loci have been tested with average observed and expected heterozygosity estimated at 0.75 and 0.83, respectively. Regardless of their relative levels of polymorphism and heterozygosity, microsatellite loci developed here are suitable for further population genetic studies in H. siamensis and may also be applicable to other related taxa.

Abstract:Single nucleotide polymorphisms (SNPs) are capable of providing the highest level of genome coverage for genomic and genetic analysis because of their abundance and relatively even distribution in the genome. Such a capacity, however, cannot be achieved without an efficient genotyping platform such as SNP arrays. In this work, we developed a high-density SNP array with 690,662 unique SNPs (herein 690 K array) that were relatively evenly distributed across the entire genome, and covered 98.6% of the reference genome sequence. Here we also report linkage mapping using the 690 K array, which allowed mapping of over 250,000 SNPs on the linkage map, the highest marker density among all the constructed linkage maps. These markers were mapped to 29 linkage groups (LGs) with 30,591 unique marker positions. This linkage map anchored 1,602 scaffolds of the reference genome sequence to LGs, accounting for over 97% of the total genome assembly. A total of 1,007 previously unmapped scaffolds were placed to LGs, allowing validation and in few instances correction of the reference genome sequence assembly. This linkage map should serve as a valuable resource for various genetic and genomic analyses, especially for GWAS and QTL mapping for genes associated with economically important traits.

Abstract:Construction of genetic linkage map is essential for genetic and genomic studies. Recent advances in sequencing and genotyping technologies made it possible to generate high-density and high-resolution genetic linkage maps, especially for the organisms lacking extensive genomic resources. In the present work, we constructed a high-density and high-resolution genetic map for channel catfish with three large resource families genotyped using the catfish 250K single-nucleotide polymorphism (SNP) array. A total of 54,342 SNPs were placed on the linkage map, which to our knowledge had the highest marker density among aquaculture species. The estimated genetic size was 3,505.4 cM with a resolution of 0.22 cM for sex-averaged genetic map. The sex-specific linkage maps spanned a total of 4,495.1 cM in females and 2,593.7 cM in males, presenting a ratio of 1.7 : 1 between female and male in recombination fraction. After integration with the previously established physical map, over 87% of physical map contigs were anchored to the linkage groups that covered a physical length of 867 Mb, accounting for ∼90% of the catfish genome. The integrated map provides a valuable tool for validating and improving the catfish whole-genome assembly and facilitates fine-scale QTL mapping and positional cloning of genes responsible for economically important traits.

Abstract:The Chinese longsnout catfish (Leiocassis longirostris) is a commercially important aquaculture species in China. The germplasm resources of L. longirostris have been seriously degraded by human activities, therefore, it is very urgent to develop genetic markers of L. longirostris to investigate the natural resources. Here, a total of 55 single nucleotide polymorphism (SNP) loci were identified using Sequenom MassARRAY based on the L. longirostris transcriptome. Genetic parameters of the loci showed that the minor allele frequency varied from 0.0417 to 0.5000, and that the observed and expected heterozygosity ranged from 0.0833 to 0.8750 and 0.0802 to 0.5021, respectively. 27 loci were identified deviating significantly from the Hardy–Weinberg equilibrium (P < 0.05), and no linkage disequilibrium was found between pairs of loci. These SNP markers will be useful for future population conservation and construction of genetic linkage maps related to L. longirostris.
Second-generation Genetic Linkage Map of Catfish and Its Integration with the BAC-based Physical Map.

Abstract:Construction of high-density genetic linkage maps is crucially important for quantitative trait loci (QTL) studies, and they are more useful when integrated with physical maps. Such integrated maps are valuable genome resources for fine mapping of QTL, comparative genomics, and accurate and efficient whole-genome assembly. Previously, we established both linkage maps and a physical map for channel catfish, Ictalurus punctatus, the dominant aquaculture species in the United States. Here we added 2030 BAC end sequence (BES)-derived microsatellites from 1481 physical map contigs, as well as markers from singleton BES, ESTs, anonymous microsatellites, and SNPs, to construct a second-generation linkage map. Average marker density across the 29 linkage groups reached 1.4 cM/marker. The increased marker density highlighted variations in recombination rates within and among catfish chromosomes. This work effectively anchored 44.8% of the catfish BAC physical map contigs, covering ∼52.8% of the genome. The genome size was estimated to be 2546 cM on the linkage map, and the calculated physical distance per centimorgan was 393 Kb. This integrated map should enable comparative studies with teleost model species as well as provide a framework for ordering and assembling whole-genome scaffolds.
Identification of sex chromosome and sex-determining gene of southern catfish (Silurus meridionalis) based on XX, XY and YY genome sequencing

Abstract:Teleosts are important models to study sex chromosomes and sex-determining (SD) genes because they present a variety of sex determination systems. Here, we used Nanopore and Hi-C technologies to generate a high-contiguity chromosome-level genome assembly of a YY southern catfish (Silurus meridionalis). The assembly is 750.0 Mb long, with contig N50 of 15.96 Mb and scaffold N50 of 27.22 Mb. We also sequenced and assembled an XY male genome with a size of 727.2 Mb and contig N50 of 13.69 Mb. We identified a candidate SD gene through comparisons to our previous assembly of an XX individual. By resequencing male and female pools, we characterized a 2.38 Mb sex-determining region (SDR) on Chr24. Analysis of read coverage and comparison of the X and Y chromosome sequences showed a Y specific insertion (approx. 500 kb) in the SDR which contained a male-specific duplicate of amhr2 (named amhr2y). amhr2y and amhr2 shared high-nucleotide identity (81.0%) in the coding region but extremely low identity in the promotor and intron regions. The exclusive expression in the male gonadal primordium and loss-of-function inducing male to female sex reversal confirmed the role of amhr2y in male sex determination. Our study provides a new example of amhr2 as the SD gene in fish and sheds light on the convergent evolution of the duplication of AMH/AMHR2 pathway members underlying the evolution of sex determination in different fish lineages.

Abstract:Catfish is the leading aquaculture species in the United States. The interspecific hybrid catfish produced by mating female channel catfish with male blue catfish outperform both of their parent species in a number of traits. However, mass production of the hybrids has been difficult because of reproductive isolation. Investigations of genome structure and organization of the hybrids provide insights into the genetic basis for maintenance of species divergence in the face of gene flow, thereby helping develop strategies for introgression and efficient production of the hybrids for aquaculture. In this study, we constructed a high-density genetic linkage map using the hybrid catfish system with the catfish 250K SNP array. A total of 26238 SNPs were mapped to 29 linkage groups, with 12776 unique marker positions. The linkage map spans approximately 3240cM with an average intermarker distance of 0.25cM. A fraction of markers (986 of 12776) exhibited significant deviation from the expected Mendelian ratio of segregation, and they were clustered in major genomic blocks across 15 LGs, most notably LG9 and LG15. The distorted markers exhibited significant bias for maternal alleles among the backcross progenies, suggesting strong selection against the blue catfish alleles. The clustering of distorted markers within genomic blocks should lend insights into speciation as marked by incompatibilities between the two species. Such findings should also have profound implications for understanding the genomic evolution of closely related species as well as the introgression of hybrid production programs in aquaculture.

Abstract:The Amur catfish, Silurus asotus, is an economically important fish species in East Asia, but few genetic studies have been conducted on this species, especially those based on nuclear markers. Here, we isolated and characterized 47 novel polymorphic microsatellite loci in the genome of S. asotus using 454 sequencing. We screened 70 primers and 48 of them generated amplification products. Forty-seven of the amplification products were polymorphic in a population of 40 collected from the upper Yangtze River. The number of alleles varied from 3 to 15, and the observed and expected heterozygosities varied from 0.300 to 0.800 and 0.305 to 0.866, respectively. The average polymorphic information content (PIC) of all loci was 0.682, indicating high levels of polymorphism. In addition, cross-species amplification in a congener species, Silurus meridionalis showed a high level of transferability (79.2 %), which confirmed that the microsatellite markers developed here could be used effectively for other related catfish species.

Abstract:BACKGROUND:Through the Community Sequencing Program, a catfish EST sequencing project was carried out through a collaboration between the catfish research community and the Department of Energy's Joint Genome Institute. Prior to this project, only a limited EST resource from catfish was available for the purpose of SNP identification.RESULTS:A total of 438,321 quality ESTs were generated from 8 channel catfish (Ictalurus punctatus) and 4 blue catfish (Ictalurus furcatus) libraries, bringing the number of catfish ESTs to nearly 500,000. Assembly of all catfish ESTs resulted in 45,306 contigs and 66,272 singletons. Over 35% of the unique sequences had significant similarities to known genes, allowing the identification of 14,776 unique genes in catfish. Over 300,000 putative SNPs have been identified, of which approximately 48,000 are high-quality SNPs identified from contigs with at least four sequences and the minor allele presence of at least two sequences in the contig. The EST resource should be valuable for identification of microsatellites, genome annotation, large-scale expression analysis, and comparative genome analysis.CONCLUSIONS:This project generated a large EST resource for catfish that captured the majority of the catfish transcriptome. The parallel analysis of ESTs from two closely related Ictalurid catfishes should also provide powerful means for the evaluation of ancient and recent gene duplications, and for the development of high-density microarrays in catfish. The inter- and intra-specific SNPs identified from all catfish EST dataset assembly will greatly benefit the catfish introgression breeding program and whole genome association studies.
Isolation of Microsatellite Makers in the Yellow Catfish and Its Application in Genetic Structure in Three Wild Populations

Abstract:In order to explore the genetic diversity and genetic structure of yellow catfish(Pelteobagrus fulvidraco)in different areas along the middle-upper reaches of the Yangtze River,we had developed ten polymorphic microsatellite markers using FIASCO(Fast Isolation by AFLP of Sequences containing repeats)magnetic beads method,and used them to evaluate genetic variation in three geographic populations of yellow catfish(Chishui Leshan and Dongting)along the middle-upper reaches of the Yangtze River.65 positive clones were selected and sequenced,of which 36 clones were discovered to contain microsatellite repeats.22 pairs of SSR-primers were synthesized,and 10 polymorphic microsatellite markers were screened out,six of them were high polymorphic loci and three of them were middle.The mean polymorphism information content(PCI)of Chishui,Leshan and Dongting population was 0.5438,0.4568 and 0.3965,respectively;Mean effective number of alleles(Ne)was 2.9928,2.5401 and 2.1713,respectively;Mean expected heterozygosity(He)was 0.6280,0.5277 and 0.4757,respectively.Results showed that all three populations had abundant genetic diversity,and Chishui population was the highest among them,Dongting population was the poorest.Population differentiation values(Fst)and genetic distance(Ds)analysis showed that Leshan population were genetically closer to Dongting population,and the relationship between these two populations and Chishui population were farther.UPGMA cluster analysis based on genetic distance indicated that Leshan and Dongting populations were in one cluster,and Chishui population was another cluster.
Putative Snp Discovery in Interspecific Hybrids of Catfish by Comparative Est Analysis

Abstract:In this study, we identified putative SNP markers within genes by comparative analysis of expressed sequence tags (ESTs). Comparison of 849 ESTs from blue catfish (Ictalurus furcatus) with >11 000 ESTs from channel catfish (I. punctatus) deposited in GenBank resulted in the identification of 1020 putative SNPs within 161 genes, of which 145 were nuclear genes of known function. The observed frequency of SNPs within ESTs of the two closely related catfish species was 1.32 SNP per 100 bp. The majority of identified SNPs differed between the two species and, therefore, these SNPs are useful for mapping genes in channel catfish x blue catfish interspecific resource families. The SNPs that differed within species were also observed; these can be applied to genome scans in channel catfish resource families.
