Abstract:The portalcasting package provides a model development, deployment, and evaluation system for forecasting how ecological systems change through time, with a focus on a widely used long-term study of mammal population and community dynamics, the Portal Project (Brown, 1998; Brown & Davidson, 1977; Ernest, Yenni, Allington, Bledsoe, Christensen, Diaz, Goheen, et al., 2018). The software is designed to encourage the active engagement of the broad ecological modeling community in understanding the dynamics of this well-sampled empirical system and forecasting future changes. The initial infrastructure for continuous analysis and forecasting at the site provided a functional system for running existing models repeatedly (White et al., 2018). However, it did not facilitate the development and evaluation of new models. The portalcasting package combines existing R packages for modeling (e.g., JAGS), forecasting (e.g., forecast) and data management (e.g., portalr) into a continuous pipeline that produces new forecasts and allows for new model development.

Abstract:The Pan-Eurasian Experiment Modelling Platform (PEEX-MP) is one of the key blocks of the PEEX Research Programme. The PEEX MP has more than 30 models and is directed towards seamless environmental prediction. The main focus area is the Arctic-boreal regions and China. The models used in PEEX-MP cover several main components of the Earth's system, such as the atmosphere, hydrosphere, pedosphere and biosphere, and resolve the physical-chemical-biological processes at different spatial and temporal scales and resolutions. This paper introduces and discusses PEEX MP multi-scale modelling concept for the Earth system, online integrated, forward/inverse, and socioeconomical modelling, and other approaches with a particular focus on applications in the PEEX geographical domain. The employed high-performance computing facilities, capabilities, and PEEX dataflow for modelling results are described. Several virtual research platforms (PEEX-View, Virtual Research Environment, Web-based Atlas) for handling PEEX modelling and observational results are introduced. The overall approach allows us to understand better physical-chemical-biological processes, Earth's system interactions and feedbacks and to provide valuable information for assessment studies on evaluating risks, impact, consequences, etc. for population, environment and climate in the PEEX domain. This work was also one of the last projects of Prof. Sergej Zilitinkevich, who passed away on 15 February 2021. Since the finalization took time, the paper was actually submitted in 2023 and we could not argue that the final paper text was agreed with him.
Predicting tree distributions in an East African biodiversity hotspot: model selection, data bias and envelope uncertainty

Abstract:The Eastern Arc Mountains (EAMs) of Tanzania and Kenya support some of the most ancient tropical rainforest on Earth. The forests are a global priority for biodiversity conservation and provide vital resources to the Tanzanian population. Here, we make a first attempt to predict the spatial distribution of 40 EAM tree species, using generalised additive models, plot data and environmental predictor maps at sub 1km resolution. The results of three modelling experiments are presented, investigating predictions obtained by (1) two different procedures for the stepwise selection of predictors, (2) down-weighting absence data, and (3) incorporating an autocovariate term to describe fine-scale spatial aggregation. In response to recent concerns regarding the extrapolation of model predictions beyond the restricted environmental range of training data, we also demonstrate a novel graphical tool for quantifying envelope uncertainty in restricted range niche-based models (envelope uncertainty maps). We find that even for species with very few documented occurrences useful estimates of distribution can be achieved. Initiating selection with a null model is found to be useful for explanatory purposes, while beginning with a full predictor set can over-fit the data. We show that a simple multimodel average of these two best-model predictions yields a superior compromise between generality and precision (parsimony). Down-weighting absences shifts the balance of errors in favour of higher sensitivity, reducing the number of serious mistakes (i.e., falsely predicted absences); however, response functions are more complex, exacerbating uncertainty in larger models. Spatial autocovariates help describe fine-scale patterns of occurrence and significantly improve explained deviance, though if important environmental constraints are omitted then model stability and explanatory power can be compromised. We conclude that the best modelling practice is contingent both on the intentions of the analyst (explanation or prediction) and on the quality of distribution data; generalised additive models have potential to provide valuable information for conservation in the EAMs, but methods must be carefully considered, particularly if occurrence data are scarce. Abstract:We introduce eco4cast, 1 an open-source package aimed to reduce carbon footprint of machine learning models via predictive cloud computing scheduling. The package is integrated with machine learning models and employs an advanced temporal convolution neural network to forecast daily carbon dioxide emissions stemming from electricity generation.The model attains remarkable predictive accuracy by accounting for weather conditions, acknowledged for their robust correlation with carbon energy intensity. The hallmark of eco4cast lies in its capability to identify periods of temporal minimal carbon intensity. This enables the package to manage cloud computing tasks only during these periods, significantly reducing the ecological impact. Our contribution represents a compelling fusion of sustainability and computational efficiency. The code and documentation of the package are hosted on GitHub under the Apache 2.0 license.

Abstract:There is an urgent need to understand species and community responses to climatic and ecological changes to predict biodiversity patterns given anticipated global change. The current distribution of species and the environment provide a limited perspective to study and predict ecological responses; therefore, biodiversity responses to past environmental changes must be examined. The rapid development of ecological niche models (ENMs) and their use in reconstructing past species distributions has facilitated inclusion of past observations into predictive models. Paleodata offer an opportunity to test the predictive ability of ENMs and their underlying assumptions. However, paleodata remain underutilized despite the rapidly growing field of paleoinformatics. New modeling methods that incorporate species associations, coupled with paleodata, provide more robust approaches to studying species and community responses, especially given the predicted emergence of no-analog climates and communities in the future.
Structural Uncertainty in Models Projecting the Consequences of Habitat Loss and Fragmentation on Biodiversity

Abstract:Ecological theory is essential to predict the effects of global changes such as habitat loss and fragmentation on biodiversity. Species–area relationships (SAR), metapopulation models (MEP) and species distribution models (SDM) are commonly used tools incorporating different ecological processes to explain biodiversity distribution and dynamics. Yet few studies have compared the outcomes of these disparate models and investigated their complementarity. Here we show that the processes underlying SAR (patch area), MEP (patch isolation) and SDM (environmental conditions) models can be compared with a common statistical framework. Our approach allows for species and community‐level predictions under current and future landscape scenarios, facilitates multi‐model comparison and provides the machinery for integrating multiple mechanisms into one model. We apply this framework to the distribution of eight focal vertebrate species in current and future projected landscapes where 10% of the landscape is lost to land‐use change in southwestern, Quebec, Canada. Based on a model selection approach, we found that a model including patch area was the top ranked model for four of our focal species and models including patch isolation and environmental conditions were the top ranked models for two focal species each. Community‐level predictions of models based on patch area, patch isolation and environmental conditions for both current and future landscapes showed high spatial overlap, however, patch area models always predicted a reduction of species richness per patch whereas both the patch isolation and environmental conditions models predicted an increase or decrease in species richness per patch following habitat loss and fragmentation. Our comparative tool will allow ecologists and conservation practitioners to relate structural uncertainty to key mechanisms underlying each model. Ultimately, this approach is one step in the direction of deriving robust predictions for the change and loss of biodiversity under global change, which is key for informing conservation plans.

Abstract:Simulating the warmth and equability of past hothouse climates has been a challenge since the inception of paleoclimate modeling. The newest generation of Earth system models (ESMs) has shown substantial improvements in the ability to simulate the early Eocene global mean surface temperature (GMST) and equator-to-pole gradient. Results using the Community Earth System Model suggest that parameterizations of atmospheric radiation, convection, and clouds largely determine the Eocene GMST and are responsible for improvements in the new ESMs, but they have less direct influence on the equator-to-pole temperature gradient. ESMs still have difficulty simulating some regional and seasonal temperatures, although improved data reconstructions of chronology, spatial coverage, and seasonal resolution are needed for more robust model assessment. Looking forward, key processes including radiation and clouds need to be benchmarked and improved using more accurate models of limited domain/physics. Earth system processes need to be better explored, leveraging the increasing ESM resolution and complexity. ▪ Earth system models (ESMs) are now able to simulate the large-scale features of the early Eocene. ▪ Remaining model-data discrepancies exist at regional and seasonal scales and require improvements in both proxy data and ESMs. ▪ A hierarchical modeling approach is needed to ensure relevant physical processes are parameterized reasonably well in ESMs. ▪ Future work is needed to leverage the continuously increasing resolution and complexity of ESMs. Expected final online publication date for the Annual Review of Earth and Planetary Sciences, Volume 52 is May 2024.
