Abstract:Background: Copy number alteration is a main genetic structural variation that plays an important role in tumor initialization and progression. Accurate detection of copy number alterations is necessary for discovering cancer-causing genes. Whole-exome sequencing has become a widely used technology in the last decade for detecting various types of genomic aberrations in cancer genomes. However, there are several major issues encountered in these detection problems, including normal cell contamination, tumor aneuploidy, and intra-tumor heterogeneity. Especially, deciphering the intra-tumor heterogeneity is imperative for identifying clonal and subclonal copy number alterations.Results: We introduce CloneCNA, a novel bioinformatics tool for efficiently addressing these issues and automatically detecting clonal and subclonal somatic copy number alterations from heterogeneous tumor samples. CloneCNA fully explores the log ratio of read counts between paired tumor-normal samples and tumor B allele frequency of germline heterozygous SNP positions, further employs efficient statistical models to quantitatively represent copy number status of tumor sample containing multiple clones. We examine CloneCNA on simulated heterogeneous and real tumor samples, and the results demonstrate that CloneCNA has higher power to detect copy number alterations than existing methods.Conclusions: CloneCNA, a novel algorithm is developed to efficiently and accurately identify somatic copy number alterations from heterogeneous tumor samples. We demonstrate the statistical framework of CloneCNA represents a remarkable advance for tumor whole-exome sequencing data. We expect that CloneCNA will promote cancer-focused studies for investigating the role of clonal evolution and elucidating critical events benefiting tumor tumourigenesis and progression.

Abstract:Somatic copy number alterations (CNAs) are major mutations that contribute to the development and progression of various cancers. Despite a few computational methods proposed to detect CNAs from single-cell transcriptomic data, the technical sparsity of such data makes it challenging to identify allele-specific CNAs, particularly in complex clonal structures. In this study, we present a statistical method, XClone, that strengthens the signals of read depth and allelic imbalance by effective smoothing on cell neighborhood and gene coordinate graphs to detect haplotype-aware CNAs from scRNA-seq data. By applying XClone to multiple datasets with challenging compositions, we demonstrated its ability to robustly detect different types of allele-specific CNAs and potentially indicate whole genome duplication, therefore enabling the discovery of corresponding subclones and the dissection of their phenotypic impacts.

Abstract:BACKGROUND:Copy number alterations (CNA) and loss of heterozygosity (LOH) represent a large proportion of genetic structural variations of cancer genomes. These aberrations are continuously accumulated during the procedure of clonal evolution and patterned by phylogenetic branching. This invariably results in the emergence of multiple cell populations with distinct complement of mutational landscapes in tumor sample. With the advent of next-generation sequencing technology, inference of subclonal populations has become one of the focused interests in cancer-associated studies, and is usually based on the assessment of combinations of somatic single-nucleotide variations (SNV), CNA and LOH. However, cancer samples often have several inherent issues, such as contamination of normal stroma, tumor aneuploidy and intra-tumor heterogeneity. Addressing these critical issues is imperative for accurate profiling of clonal architecture.METHODS:We present CLImAT-HET, a computational method designed for capturing clonal diversity in the CNA/LOH dimensions by taking into account the intra-tumor heterogeneity issue, in the case where a reference or matched normal sample is absent. The algorithm quantitatively represents the clonal identification problem using a factorial hidden Markov model, and takes an integrated analysis of read counts and allele frequency data. It is able to infer subclonal CNA and LOH events as well as the fraction of cells harboring each event.RESULTS:The results on simulated datasets indicate that CLImAT-HET has high power to identify CNA/LOH segments, it achieves an average accuracy of 0.87. It can also accurately infer proportion of each clonal population with an overall Pearson correlation coefficient of 0.99 and a mean absolute error of 0.02. CLImAT-HET shows significant advantages when compared with other existing methods. Application of CLImAT-HET to 5 primary triple negative breast cancer samples demonstrates its ability to capture clonal diversity in the CAN/LOH dimensions. It detects two clonal populations in one sample, and three clonal populations in one other sample.CONCLUSIONS:CLImAT-HET, a novel algorithm is introduced to infer CNA/LOH segments from heterogeneous tumor samples. We demonstrate CLImAT-HET's ability to accurately recover clonal compositions using tumor WGS data without a match normal sample.

Abstract:Bulk DNA sequencing of multiple samples from the same tumor is becoming common, yet most methods to infer copy-number aberrations (CNAs) from this data analyze individual samples independently. We introduce HATCHet2, an algorithm to identify haplotype- and clone-specific CNAs simultaneously from multiple bulk samples. HATCHet2 extends the earlier HATCHet method by improving identification of focal CNAs and introducing a novel statistic, the minor haplotype B-allele frequency (mhBAF), that enables identification of mirrored-subclonal CNAs. We demonstrate HATCHet2's improved accuracy using simulations and a single-cell sequencing dataset. HATCHet2 analysis of 10 prostate cancer patients reveals previously unreported mirrored-subclonal CNAs affecting cancer genes.

Abstract:e15613 Background: Synchronous multifocal tumors are invariably seen in hepatobiliary and pancreatic cancer, however, because of the similar histological features, it is hard to identify the precise tissue clonal origin of the different lesions through routine pathologic diagnosis. Herein, we use genome-wide copy number variation (CNV) platform to explore the situation. Methods: CNV data of 598 cancer samples across hepatocellular cancer , cholangiocarcinoma and pancreatic cancer were compiled from The Cancer Genome Atlas dataset. We use Cancer Browser to structure their heatmaps and randomly allocated them to the training or test sets. A 10-fold cross-validation method was used to train the model on 9-fold and test it on the remaining 1-fold. GISTIC 2.0 extracted the landmark CNV events for each cancer. Stepwise logistic regression was performed to generate corresponding signature. Finally, the model was verified by two patients with synchronous multifocal hepatobiliary and pancreatic tumors. Results: The above algorithms showed CNV platform had good tissue specificity, yielding high sensitivity (91.4% ± 4.05%) and specificity (96.7% ± 2.49%) for analysis of tissue clonal origin in hepatobiliary and pancreatic cancer. When it came to clinical application, the model yielded an accuracy of ≥90%.The first application is a patient suffered from multiple nodules in pancreatic tail, upper biliary duct and omental. CNV analysis identified two different clones. Model matching found that the tumors in biliary duct and omental originated from the common biliary duct while the pancreatic lesion was originated just from pancreas. Another application is a patient who had multiple nodules in left liver, pancreas and abdominal lymph nodes. Unlike the first patient, CNV analysis showed these tumors belonged to the same clone. Model matching then proved it a clone of intrahepatic cholangiocarcinoma. Conclusions: We demonstrate a CNV computational model to accurately identify tissue clonal origin for synchronous multifocal hepatobiliary and pancreatic cancer. It is more meaningful that the model itself might be extended to other cancer types, as well as its diagnostic value for the cancer of unknown primary.

Abstract:Abstract Advances in single cell copy number sequencing technologies have enabled the generation of data on hundreds to thousands of cells in parallel. Despite the rapid development in these technologies, there is a significant bottleneck for the analysis of the resulting large-scale datasets. Here we present CopyKit, a comprehensive and user-friendly toolkit for the analysis of single cell copy number data. CopyKit provides a suite of tools for pre-processing, QC, copy number inference, and subclone clustering to delineate the clonal diversity of tumors. We performed single cell copy number sequencing of 2977 cells from two breast tumor liver metastasis. CopyKit identified 4 and 12 subclonal populations, including amplification of PDGFRA, KRAS, and MYC as well as losses of PTEN, FOXO1, RB1, and BRCA1, many of which were spatially segregated in the tumor mass of the two tumors. Additionally, we applied CopyKit to study metastatic dissemination from a primary ER+ breast tumor with two matched metastatic sites and two colorectal carcinomas with matched liver metastatic tissues. This analysis demonstrated that the breast metastatic tumors selected for subclones that were lacking ERBB2 amplification in the primary site. Furthermore, the liver metastasis had deletions of chromosomes 18, 19, and 20p and a focal gain of FGFR1, while the pleural effusion acquired two additional focal gains on chromosome 8, including MYC. The colorectal metastatic tumors diverged from the primary tumor with copy number events affecting important cancer genes such as gain of SOX4, MYC, CDK8 and deletions of FHIT, CHEK1, and CHEK2. Collectively, this study shows that CopyKit provides a comprehensive set of tools for resolving clonal substructure from single cell copy number data for diverse applications in cancer biology. Abstract:A powerful way to discover key genes with causal roles in oncogenesis is to identify genomic regions that undergo frequent alteration in human cancers. Here we present high-resolution analyses of somatic copy-number alterations (SCNAs) from 3,131 cancer specimens, belonging largely to 26 histological types. We identify 158 regions of focal SCNA that are altered at significant frequency across several cancer types, of which 122 cannot be explained by the presence of a known cancer target gene located within these regions. Several gene families are enriched among these regions of focal SCNA, including the BCL2 family of apoptosis regulators and the NF-κΒ pathway. We show that cancer cells containing amplifications surrounding the MCL1 and BCL2L1 anti-apoptotic genes depend on the expression of these genes for survival. Finally, we demonstrate that a large majority of SCNAs identified in individual cancer types are present in several cancer types.

Abstract:Copy number alterations (CNAs) are among the most important genetic events in cancer, but their detection from sequencing data is challenging because of unknown sample purity, tumor ploidy, and general intra-tumor heterogeneity. Here, we present CNAqc, an evolution-inspired method to perform the computational validation of clonal and subclonal CNAs detected from bulk DNA sequencing. CNAqc is validated using single-cell data and simulations, is applied to over 4000 TCGA and PCAWG samples, and is incorporated into the validation process for the clinically accredited bioinformatics pipeline at Genomics England. CNAqc is designed to support automated quality control procedures for tumor somatic data validation.

Abstract:Background: Copy number variations (CNVs), including amplification and deletion, are alterations of DNA copy number compared to a reference genome. CNVs play a crucial role in tumourigenesis and progression, including amplification of oncogenes and deletion of tumor suppressor genes that may significantly increase the risk of cancer. CNVs are also reported to be closely related with non-cancer diseases, such as Down syndrome, Parkinson disease, and Alzheimer disease.Objective: Whole-exome sequencing (WES) has been successfully applied to the discovery of gene mutations as well as clinical diagnosis. But it is quite challenging to evaluate the copy number using WES data due to read depth bias, exons' distribution pattern and normal cell contamination. Our aim is develop an efficient method to overcome these challenges and detect CNVs using WES data.Method: In this study, we present ExomeHMM, a hidden Markov model (HMM) based CNV detecting algorithm. ExomeHMM exploits relative read depth, a ratio based signal, to mitigate read depth distortion and employs exponential attenuated transition matrix to handle sparsely and non-uniformly distributed exons. Expectation-maximization algorithm is used to optimize parameters for the proposed model. Finally, we use standard Viterbi algorithm to infer the copy number of exons.Results: Using previously identified CNVs in 1000 Genome Project data as golden standard, ExomeHMM achieves the highest F-score among the four methods compared in this study. When applied to triple-negative breast cancer data, ExomeHMM is capable to find abnormal genes that are significantly associated with breast cancer.Conclusion: In conclusion, ExomeHMM is a suitable tool for CNV detections in both healthy samples as well as clinic tumor samples on whole-exome sequencing data.

Abstract:Motivation: Whole-genome sequencing of tumor samples has been demonstrated as an efficient approach for comprehensive analysis of genomic aberrations in cancer genome. Critical issues such as tumor impurity and aneuploidy, GC-content and mappability bias have been reported to complicate identification of copy number alteration and loss of heterozygosity in complex tumor samples. Therefore, efficient computational methods are required to address these issues. Results: We introduce CLImAT (CNA and LOH Assessment in Impure and Aneuploid Tumors), a bioinformatics tool for identification of genomic aberrations from tumor samples using whole-genome sequencing data. Without requiring a matched normal sample, CLImAT takes integrated analysis of read depth and allelic frequency and provides extensive data processing procedures including GC-content and mappability correction of read depth and quantile normalization of B-allele frequency. CLImAT accurately identifies copy number alteration and loss of heterozygosity even for highly impure tumor samples with aneuploidy. We evaluate CLImAT on both simulated and real DNA sequencing data to demonstrate its ability to infer tumor impurity and ploidy and identify genomic aberrations in complex tumor samples. Abstract:Tumor samples are usually heterogeneous, containing admixture of more than one kind of tumor subclones. Studies of genomic aberrations from heterogeneous tumor data are hindered by the mixed signal of tumor subclone cells. Most of the existing algorithms cannot distinguish contributions of different subclones from the measured single nucleotide polymorphism (SNP) array signals, which may cause erroneous estimation of genomic aberrations. Here, we have introduced a computational method, Cancer Heterogeneity Analysis from SNP-array Experiments (CHASE), to automatically detect subclone proportions and genomic aberrations from heterogeneous tumor samples. Our method is based on HMM, and incorporates EM algorithm to build a statistical model for modeling mixed signal of multiple tumor subclones. We tested the proposed approach on simulated datasets and two real datasets, and the results show that the proposed method can efficiently estimate tumor subclone proportions and recovery the genomic aberrations.

Abstract:Background AluScan combines inter- Alu PCR using multiple Alu -based primers with opposite orientations and next-generation sequencing to capture a huge number of Alu -proximal genomic sequences for investigation. Its requirement of only sub-microgram quantities of DNA facilitates the examination of large numbers of samples. However, the special features of AluScan data rendered difficult the calling of copy number variation (CNV) directly using the calling algorithms designed for whole genome sequencing (WGS) or exome sequencing. Results In this study, an AluScanCNV package has been assembled for efficient CNV calling from AluScan sequencing data employing a Geary-Hinkley transformation (GHT) of read-depth ratios between either paired test-control samples, or between test samples and a reference template constructed from reference samples, to call the localized CNVs, followed by use of a GISTIC-like algorithm to identify recurrent CNVs and circular binary segmentation (CBS) to reveal large extended CNVs. To evaluate the utility of CNVs called from AluScan data, the AluScans from 23 non-cancer and 38 cancer genomes were analyzed in this study. The glioma samples analyzed yielded the familiar extended copy-number losses on chromosomes 1p and 9. Also, the recurrent somatic CNVs identified from liver cancer samples were similar to those reported for liver cancer WGS with respect to a striking enrichment of copy-number gains in chromosomes 1q and 8q. When localized or recurrent CNV-features capable of distinguishing between liver and non-liver cancer samples were selected by correlation-based machine learning, a highly accurate separation of the liver and non-liver cancer classes was attained. Conclusions The results obtained from non-cancer and cancerous tissues indicated that the AluScanCNV package can be employed to call localized, recurrent and extended CNVs from AluScan sequences. Moreover, both the localized and recurrent CNVs identified by this method could be subjected to machine-learning selection to yield distinguishing CNV-features that were capable of separating between liver cancers and other types of cancers. Since the method is applicable to any human DNA sample with or without the availability of a paired control, it can also be employed to analyze the constitutional CNVs of individuals.

Abstract:The availability of single-cell sequencing (SCS) enables us to assess intra-tumor heterogeneity and identify cellular subclones without the confounding effect of mixed cells. Copy number aberrations (CNAs) have been commonly used to identify subclones in SCS data using various clustering methods, as cells comprising a subpopulation are found to share a genetic profile. However, currently available methods may generate spurious results (e.g., falsely identified variants) in the procedure of CNA detection, thereby diminishing the accuracy of subclone identification within a large, complex cell population. In this study, we developed a subclone clustering method based on a fused lasso model, referred to as FLCNA, which can simultaneously detect CNAs in single-cell DNA sequencing (scDNA-seq) data. Spike-in simulations were conducted to evaluate the clustering and CNA detection performance of FLCNA, benchmarking it against existing copy number estimation methods (SCOPE, HMMcopy) in combination with commonly used clustering methods. Application of FLCNA to a scDNA-seq data set of breast cancer revealed different genomic variation patterns in neoadjuvant chemotherapy-treated samples and pretreated samples. We show that FLCNA is a practical and powerful method for subclone identification and CNA detection with scDNA-seq data.

Abstract:Whole-genome sequencing data allow detection of copy number variation (CNV) at high resolution. However, estimation based on read coverage along the genome suffers from bias due to GC content and other factors. Here, we develop an algorithm called BIC-seq2 that combines normalization of the data at the nucleotide level and Bayesian information criterion-based segmentation to detect both somatic and germline CNVs accurately. Analysis of simulation data showed that this method outperforms existing methods. We apply this algorithm to low coverage whole-genome sequencing data from peripheral blood of nearly a thousand patients across eleven cancer types in The Cancer Genome Atlas ( TCGA) to identify cancer-predisposing CNV regions. We confirm known regions and discover new ones including those covering KMT2C, GOLPH3, ERBB2 and PLAG1. Analysis of colorectal cancer genomes in particular reveals novel recurrent CNVs including deletions at two chromatin-remodeling genes RERE and NPM2. This method will be useful to many researchers interested in profiling CNVs from whole-genome sequencing data.

Abstract:Broad copy number alterations (CNAs) at chromosomal band resolution have been used as cancer diagnostic and prognostic biomarkers for decades. These events have been characterized by cytogenetic imaging, an approach which is powerful for assessing heterogeneity but limited for locus fine mapping. While CNA detection by next-generation sequencing has become a standard analysis, existing methods rarely model CNA heterogeneity in bulk tumor samples and often require a paired normal sample for control. To overcome these limitations, we developed Seq2Karyotype (S2K, https://github.com/chenlab-sj/Seq2Karyotype), a new algorithm for in-silico karyotyping using single-sample whole-genome sequencing (WGS) data. S2K performs joint modeling of read-depth and allelic imbalance (AI) of high-quality heterozygous SNPs to identify reference diploid regions, followed by modeling and segmenting the deviation from the reference. Empirical coverage and AI of segmented regions are fitted to models of single and admixed CNAs to estimate clonality. The final karyotyping considers both the model fitness and minimization of evolution steps.To evaluate S2K's performance, we analyzed two cell lines commonly used for benchmark test: COLO829 (melanoma) and HCT1395 (breast cancer); both had single-cell (sc) WGS for validation. For COLO829, S2K replicated the four populations detected by scWGS but derived a different clonality estimate. The predominant clone, defined by loss of 1p, 10p, and chr18, was estimated to have 67% cellular fraction (CF) by bulk sample analysis of S2K in contrast to the 10% CF by scWGS analysis. In HCT1395, S2K identified three new CNAs present in >50% of the cells of the matching germline sample which were subsequently validated by FISH, karyotyping and SKY mapping.To demonstrate S2K's utility, we analyzed three diverse data sets: 17 neuroblastoma cell lines, 24 pediatric AML samples with karyotyping data, and two blood samples from children with myelodysplastic syndromes (MDS) known to harbor mosaic uniparental disomy (UPD). CNA-based intra-tumor heterogeneity was detected in 88% (15/17) of the neuroblastoma cell lines, comprised of 2-4 distinct populations with diverse ranges of CF (~10%-90%) and varying CNA patterns (e.g. admixture of tetraploid and diploid cells), which were validated by cytogenetics or scWGS. In the patient AML samples, S2K detected >95% of the previously reported cytogenetic events and 30% of additional copy-neutral loss-of-heterozygosity events. The mosaic UPD events in MDS patients were detected with projected clonality of 60% and 25%, respectively. These results not only demonstrate the accuracy of in-silico karyotyping performed by S2K but also reveal the dynamic intra-tumor heterogeneity in cancer cell lines, which may impact the design and interpretation of future experiments using these cell lines.
