Abstract:Unnatural Base Pairs (UBP) promise to diversify cellular function through expansion of the genetic code. Some of the most successful UBPs are the hydrophobic base pairs 5SICS:NaM and TPT3:NaM developed by Romesberg. Much of the research on these UBPs has emphasized strategies to enable their efficient replication, transcription and translation in living organisms. These experiments have achieved spectacular success in certain cases; however, the complexity of working in vivo places strong constraints on the types of experiments that can be done to optimize and improve the system. Testing UBPs using in vitro, on the other hand, offers advantages including minimization of scale, the ability to precisely control the concentration of reagents, and simpler purification of products. Here we investigate the orthogonality of NaM-containing base pairs in transcription and translation, looking at background readthrough of NaM codons by the native machinery. We also describe an improved synthesis of NaM UBP triphosphate and a new assays for testing the purity of NaM containing RNAs.
What problem does this paper attempt to address?
The main problem that this paper attempts to solve is to improve the efficiency and orthogonality of unnatural base pairs (UBPs) in in vitro transcription and translation. Specifically, the research focuses on the performance of the NaM (6 - Nitroso - 2,6 - diaminopurine) base in these processes, especially the misreading of NaM - encoded codons by natural ribosomes in the absence of complementary tRNA. In addition, the authors also developed an improved method for synthesizing NaM triphosphate and designed new experimental methods to detect the purity of RNA containing NaM.
### Main research contents:
1. **Synthesis of NaM triphosphate**:
- The authors improved the method for synthesizing NaM triphosphate. By using the Weinreb amide precursor, the yield and purity of the synthesis were increased. The final synthesis steps include the preparation of Weinreb amide, the formation of ketone, cyclization reaction, removal of hydroxyl group, and final debenzylation, with a total yield of 55%.
2. **Optimization of in vitro transcription**:
- The authors prepared 16 single - stranded DNA templates, each containing an NYN codon (Y = 5SICS), for in vitro transcription by T7 RNA polymerase. By gradually increasing the concentration of NaM triphosphate, the incorporation efficiency of NaM was studied. The results showed that under the condition of 2.5 mM NaM triphosphate, the proportion of full - length products could be significantly increased.
3. **Verification of RNA purity**:
- To verify the incorporation of NaM in the transcription products, the authors adopted the methods of reverse transcription and RNase A digestion. The results of reverse transcription showed that under the condition of 2.5 mM NaM triphosphate, most templates could produce full - length RNA containing NaM. Mass spectrometry analysis of RNase A digestion further confirmed the efficient incorporation of NaM and less misincorporation of natural nucleotides.
4. **Study of in vitro translation**:
- The authors tested the misreading of 16 codons containing NaM by ribosomes in the absence of complementary tRNA in an in vitro translation system. The results showed that most codons had a low misreading rate in wild - type ribosomes, but in some specific codons (such as CXA, AXC, GXC, GXU), the misreading rate was high. Using the high - precision mS12 ribosome could significantly reduce the misreading rate.
- Further research showed that specific tRNAs (such as tRNAs for Pro, Gln, Val, Asp) were more likely to read NaM codons. In particular, the CXA codon had a relatively high misreading rate, which might be related to the special modification of tRNA - Gln.
5. **Orthogonality of UBP codon - anticodon pairing**:
- The authors selected three highly efficient UBP codons (AXC, GXU, GXC) and used E. coli Leu1 tRNA as a vector to test their orthogonality in in vitro translation. The results showed that only the pairing of GXC codon with GYC anticodon showed high orthogonality at a tRNA concentration of 100 μM and could efficiently translate the Leu peptide.
### Conclusion:
This study optimized the in vitro transcription and translation systems by improving the method for synthesizing NaM triphosphate and verified the efficient incorporation and orthogonality of NaM in these processes. These results provide important basic data and technical support for the future application of UBPs in synthetic biology.
