Abstract:The intracellular interactions of biomolecules can be maneuvered to redirect signaling, reprogram the cell cycle, or decrease infectivity using only a few dozen atoms. Such "molecular glues," which can drive both novel and known interactions between protein partners, represent an enticing therapeutic strategy. Here, we review the methods and approaches that have led to the identification of small-molecule molecular glues. We first classify current FDA-approved molecular glues to facilitate the selection of discovery methods. We then survey two broad discovery method strategies, where we highlight the importance of factors such as experimental conditions, software packages, and genetic tools for success. We hope that this curation of methodologies for directed discovery will inspire diverse research efforts targeting a multitude of human diseases.

Abstract:Molecular proximity orchestrates biological function, and blocking existing proximities is an established therapeutic strategy. By contrast, strengthening or creating neoproximity with chemistry enables modulation of biological processes with high selectivity and has the potential to substantially expand the target space. A plethora of proximity-based modalities to target proteins via diverse approaches have recently emerged, opening opportunities for biopharmaceutical innovation. This Outlook outlines the diverse mechanisms and molecules based on induced proximity, including protein degraders, blockers, and stabilizers, inducers of protein post-translational modifications, and agents for cell therapy, and discusses opportunities and challenges that the field must address to mature and unlock translation in biology and medicine.

Abstract:The evolution in research and clinical settings of targeted therapies has been inspired by the progress of cancer chemotherapy to use small molecules and monoclonal antibodies for targeting specific disease-associated genes and proteins for noninfectious chronic diseases. In addition to conventional protein inhibition and activation strategies as drug discovery modalities, new methods of targeted protein degradation and regulation using molecular glues have become an attractive approach for drug discovery. Mechanistically, molecular glues trigger interactions between the proteins that originally did not interact by forming ternary complexes as protein-protein interaction (PPI) modulators. New molecular glues and their mechanisms of action have been actively investigated in the past decades. An immunomodulatory imide drug, thalidomide, and its derivatives have been used in the clinic and are a class of molecular glue that induces degradation of several neo-substrates. In this review, we summarize the development of molecular glues and share our opinions on the identification of novel molecular glues in an attempt to promote the concept and inspire further investigations.

Abstract:Targeted protein degradation is a promising area in the discovery and development of innovative therapeutics. Molecular glues mediate proximity-induced protein degradation and have intrinsic advantages over heterobifunctional proteolysis-targeting chimeras, including unprecedented mechanisms, distinct biological activities, and favorable physicochemical properties. Classical molecular glue degraders have been identified serendipitously, but rational discovery and design strategies are emerging rapidly. In this review, we aim to highlight the recent advances in molecular glues for targeted protein degradation and discuss the challenges in developing molecular glues into therapeutic agents. In particular, discovery strategies, action mechanisms, and representative case studies will be addressed.

Abstract:We have recently completed a large-scale project to elucidate the Mechanism of Action (MoA) of clinically relevant compounds in over twenty tumor specific contexts. Many novel, translationally relevant findings have arisen from this work, including (a) the identification of context-specific inhibitors of many proteins considered to be poor pharmacologic targets—including transcription (co-)factors and undruggable signaling proteins; (b) graph theory-based elucidation of drug polypharmacology; and (c) identification of MoA overlap between previously unrelated drugs. However, a limitation of the study is it relies on the existing repertoire of small-molecular inhibitors that is heavily biased towards specific target classes. Compounds that inhibit master regulators (MR) of tumor state are missing or under-represented. In this new project, we explore an extra molecular space of "molecular glues", as they might be more effective modulators of MRs. Similar to our prior oncology drug study, we will leverage the automated PLATE-Seq technology and the VIPER algorithm to characterize compound MoA in a proteome-wide fashion. Specifically, we will first generate genome-wide RNA-Seq profiles of patient-matched cell lines using a panel of ~150 glue compounds, including a subset of them named PROteolysis TArgeting Chimeras (PROTACs) that were designed to degrade therapeutic targets by recruiting them to E3 ligases. We will analyze the PLATE-seq perturbational profiles with a set of complementary algorithms including the VIPER, which, akin to a multiplexed, tissue-specific gene reporter assay, can accurately measure the differential activity of over 6,000 regulatory/signaling proteins, by assessing the enrichment of their transcriptional targets in differentially expressed genes. Current effort of this project is focused on six PDA cell lines including three MAPK-pathway dependent (M+) and three MAPK-pathway independent (M-) contexts, each one representing the gastrointestinal lineage state (GLS), morphogenic state (MOS), and acinar to ductal metaplasia-like state (ALS). Using this data, we explore similarity-based connections between PLATE-seq perturbational profiles and the Connectivity Map (CMAP) that contains transcriptional consequences of chemical and genetic perturbations. We will also compare PLATE-seq perturbational profiles to tissue-specific differential expression signatures that distinguish cell lines sensitive to compounds in the Cancer Therapeutics Response Portal (CTRP) and Broad Repurposing Hub, each of which houses results from exposing hundreds of compounds exposed to dozens to hundreds of cell lines. Taken together, the data and analyses will help understand MoAs and polypharmacologies/off-targets of molecular glues, which also serve to enable interpretation and prioritization of new candidate MoA for molecular glues by comparing them to compounds with known targets and MoAs. Abstract:Molecular glues that engage protein complexes have transformed the study of cell biology and have had a direct impact on clinical oncology. However, the identification of new glue classes and their corresponding protein complexes has remained largely serendipitous. To overcome this challenge, we report the development of molecular COUPLrs, elaborated small molecules flanked by two cysteine-reactive warheads, as well as CONNECT, an integrated chemical proteomic platform for target deconvolution. By profiling a library of molecular COUPLrs across 13 cancer cell lines, we uncovered hundreds of proteins that can be coupled together, including in some cases in mutant selective fashions. We develop an advanced COUPLr for the oncogene EML4-ALK, which engages the fusion outside of its kinase domain, restricts protein dynamics, and disrupts EML4-ALK signaling. Collectively, molecular COUPLrs substantially expand the scope of proteins that can be chemically connected, providing an unbiased approach to identify small molecules that target protein complexes.

Abstract:The field of induced proximity therapeutics has expanded dramatically over the past 3 years, and heterobifunctional derivatives continue to form a significant component of the activities in this field. Here, we review recent advances in the field from the perspective of the medicinal chemist, with a particular focus upon informative case studies, alongside a review of emerging topics such as Direct-To-Biology (D2B) methodology and utilities for heterobifunctional compounds beyond E3 ligase mediated degradation. We also include a critical evaluation of the latest thinking around the optimisation of physicochemical and pharmacokinetic attributes of these beyond Role of Five molecules, to deliver appropriate therapeutic exposure in vivo.

Abstract:Abstract Targeted protein degradation can be induced with monovalent small molecules, termed molecular glues, that modify the substrate-binding interface of E3 ligases and reroute them to novel targets. Despite there being over 600 E3 ligases encoded in the human genome, most glues have focused on only a few. Expanding to additional ligases and targets is challenging due to the low probability of successful 'glueing.' Many have suggested that a weak basal interaction between a ligase and neo-substrate is an important prerequisite for the function of a molecular glue, but such weak interactions are challenging to discover. To address this need, we have harnessed AlphaSeq, a synthetic biology platform that measures protein-protein interactions at scale and with high sensitivity, to identify and characterize novel E3-target pairs. Our approach is twofold. First, we test for novel weak interactions (~100nM to 10uM) between a panel of E3 ligases and a library of disease relevant target proteins. Second, starting from a weakly interacting protein pair, we build mutational libraries of both proteins and measure their binding strengths. Mutations that strengthen binding serve to validate the weak interaction, provide structural insights into the nature of binding, and help to inform subsequent small molecule discovery. Here, we present our approach to discover and evaluate glueable ligase-target pairs using AlphaSeq, validation through proof-of-concept experiments involving a known interaction agonized by small molecules, and examples of novel glueable ligase-target pairs that we have recently discovered. Abstract:<h2 class="section-title u-h3 u-margin-l-top u-margin-xs-bottom">Summary</h2><p>Nature takes advantage of induced proximity to perform various functions. Taking inspiration from nature, we can also trigger desired biological processes using bifunctional small molecules that artificially induce proximity. For example, bifunctional small molecules have been designed to trigger the ubiquitin-dependent proteasomal degradation of intracellular proteins. Now, recent classes of bifunctional compounds have been developed to degrade extracellular targets, membrane proteins, damaged organelles, and RNA by recruiting alternative degradation pathways. In addition to inducing degradation, bifunctional modalities can change phosphorylation and glycosylation states to evoke a biological response. In this review, we highlight recent advances in these innovative classes of compounds that build on a rich history of chemical inducers of dimerization. We anticipate that more bifunctional molecules, which induce or remove posttranslational modifications, to endow neo-functionalities will emerge.</p>

Quantifying Cooperativity Through Binding Free Energies in Molecular Glue Degraders

Abstract:Molecular glues represent a novel therapeutic modality facilitating the stabilization of protein-protein interactions (PPIs), thus enabling the targeting of previously 'undruggable' proteins. We rigorously study the cooperative binding mechanisms of molecular glue degraders, specifically cereblon (CRBN) modulators targeting Ikaros family zinc finger 2 (IKZF2), a transcription factor implicated in cancer immunotherapy. We present a comprehensive computational protocol for screening large molecular libraries to identify potent molecular glues. By leveraging cooperative binding principles in ternary complex formation, our approach effectively predicts ligand-induced PPIs and their degradation potential. Benchmarking against experimental data for CRBN-Ikaros complexes, our protocol demonstrates high accuracy in identifying superior molecular glues, highlighting L4 and L5 as top performers. Furthermore, our high-throughput screening identified novel candidates from extensive chemical libraries, validated through advanced free energy perturbation (FEP+) simulations. This study not only underscores the transformative potential of molecular glues in targeted protein degradation but also sets the stage for their broader application across diverse protein targets, paving the way for innovative therapeutic strategies in drug discovery.

Evolution and impact of molecular glue research: a bibliometric analysis from 2000 to 2023

Abstract:Background: Molecular glues, which reshape E3 ligase receptors to promote targeted protein degradation, are emerging as a promising therapeutic strategy, particularly in oncology, driven by rapidly advancing insights into their mechanisms and structural properties. Objective: This study aims to offer an insightful depiction and visualization of the knowledge structure, prevalent themes, and emerging trends within the domain since the year 2000, employing bibliometric analysis to achieve this goal. Methods: To conduct this research, a comprehensive collection of literature on molecular glues was sourced from the Web of Science database. Subsequently, the data underwent analysis utilizing CiteSpace and VOSviewer tools, enabling the identification of pivotal countries, institutions, authors, and journals, as well as the delineation of subject hotspots, trends, and the forefront of research in this evolving field. Result: Since 2000, 388 papers on molecular glues have been published, with a notable increase to an annual average of 43 articles post-2018. This research, contributed by 506 authors across 329 institutions, highlights the United States and China as leading nations in output, with 122 and 104 articles respectively. Takuzo Aida, Luc Brunsveld, and Christian Ottmann are identified as key authors. Nature emerges as the foremost publication venue, while the Chinese Academy of Sciences is the top contributing institution, underscoring the global engagement and interdisciplinary nature of molecular glue research. This study identified 19 distinct research clusters within the molecular glues domain. Conclusion: We reveal the current status, hotspots, and trends of molecular glue research since 2000, offering insights and novel scholarly perspectives on the field's prevailing limitations.

Abstract:Protein dimerization plays a key role in many biological processes. Most cellular events such as enzyme activation, transcriptional cofactor recruitment, signal transduction, and even pathogenic pathways are significantly regulated via protein-protein interactions. Understanding and controlling the molecular mechanisms that regulate protein dimerization is crucial for biomedical applications. The limitations of engineered protein dimerization provide an opportunity for molecular chemistry to induce dimerization of protein in biological events. In this review, molecular control over dimerization of protein and activation in this respect are discussed. The well known molecule glue-based approaches to induced protein dimerization provide powerful tools to modulate the functionality of dimerized proteins and are shortly highlighted. Subsequently metal ion, nucleic acid and host-guest chemistry are brought forward as novel approaches for orthogonal control over dimerization of protein. The specific focus of the review will be on host-guest systems as novel, robust and versatile supramolecular approaches to modulate the dimerization of proteins, using functional proteins as model systems.

Abstract:Mass spectrometry, coupled with innovative crosslinking techniques to decode protein conformations and interactions through uninterrupted signal connections, has undergone remarkable progress in recent years. It is crucial to develop selective crosslinking reagents with minimal disruption on protein structure and dynamics, providing insights into protein network regulation and biological functions. Compared to traditional crosslinkers, new bifunctional chemical crosslinkers exhibit high selectivity and specificity in connecting proximal amino acid residues, resulting in stable molecular crosslinked products. The conjuction with specific amino acid residues like lysine, cysteine, arginene and tyrosine, expands the XL-MS toolbox enabling more precise modeling of target substrates and leading to improved data quality and reliability. Another emerging crosslinking method utilizes unnatural amino acids (UAAs) derived from proximity-enabled reactivity with specific amino acid or sulfur-fluoride exchange (SuFEx) reactions with nucleophilic residues. These UAAs are geneticaly encoded into protein for the formation of specific covalent bonds. This technique combines the benefits of genetic encoding for live cell compatibility with chemical crosslinking, that stands as a valuable method to capture transient and weak protein-protein interactions (PPIs) for mapping PPI coordinates, and improve the pharmacological properties of proteins. With continued advancements in technology and applications, crosslinking mass spectrometry is poised to play an increasingly significant role in guiding our understanding of protein dynamics and function in the future.

Abstract:How structures fit together is the principal domain of molecular recognition, and current studies are evolving from the host–guest chemistry of ions to interactions between two molecules. Recent advances in the synthesis of sizable concave molecules, especially those featuring convergent functional groups, make it possible to bind smaller convex structures with considerable selectivity. One result is that hydrogen bonding can be addressed in model systems. The present review emphasizes the use of cleftlike structures as a means of probing the forces involved in nucleic acid recognition. The application of such molecules to the catalysis of chemical reactions, particularly those involved in self‐replicating systems, is also described. Some implications for future pharmaceutical agents are suggested as a result of access to synthetic receptors for biologically relevant targets. Molecular recognition, a magic expression in modern organic chemistry, circumscribes the already well known, and, for biochemical processes, particularly important phenomenon that certain molecular structures match and interact with each other. An example is the agonist–receptor interaction. The spectrum of receptor model compounds has been extended rapidly in the past few years, e.g. by cleft structures such as 3, which is readily accessible by reaction of the Kemps tricarboxylic acid with the diamine 2.

Abstract:Abstract“Modern medicine is entering the “molecular age” — a statement similar to this is frequently found not only in the writings of physicians and scientists, but also in the mass media. Like many of the paradigm shifts that have characterized technical progress in the medical arena, the characterization of diseases at the level of genes and molecules is only the latest step in the search for the final frontier of medicine. Over the past centuries, medical research has continuously refined its level of organization, as it has focussed on the whole body, then on the levels of the organ, the cell, and now, finally, on molecules and genes. The term “molecular medicine” describes the impact of molecular biology and genetics on medicine and characterizes a new field devoted to the search for molecular aspects in disease etiology, but also to the potential use of the resulting new technology for molecular diagnosis and therapy. The human genome project has now been completed, generating an abundance of new genetic information that can be applied to medicine. New candidate genes for human disease will be defined and will be tested in functional models. This information can be used in many ways: DNA technology has been and will be useful to define genetic risk factors for diseases long before they appear, opening the door for preventive strategies. Furthermore, this genetic information can be used to optimize conventional pharmacological treatment, improving the rate of responders to drug treatment which is currently low in many situations. This means that the individual gene profile can be used to choose the best treatment option for the patient. Lastly, gene therapeutic approaches have been proposed using somatic gene transfer technology. These techniques are targeting the repair of defective genes, altering gene regulation by increasing “good” genes and inhibiting “bad” genes. Alternatively, functional genes can be applied to replace defective genes or genes thought to be protective for defined pathophysiological conditions can be added to the organism. All these approaches offer many new and fascinating ways to allow for tremendous progress in medicine.
