Abstract:Small compounds constitute most of the available medicines. However, their stereophysical and stereochemical properties are relatively simple, which typically results in promiscuity in their interactions with human proteins. Such promiscuity has caused problems in our past efforts to discover and develop new drugs, but at the same time, it also brought us new opportunities to exploit the off-target interactions between small compounds and human proteins for novel or improved therapeutics, e.g. in applications of polypharmacology, drug repositioning, and rational design of drug combinations. In this direction, identifying the full profile of macromolecules that a small compound may interact with is of fundamental importance to harnessing the positive side of small compound promiscuity. This review summarizes available experimental and computational approaches that identify macromolecular targets for small compounds. The principle, application, performance, limitation and availability of these approaches are discussed.

Abstract:Abnormal protein-protein interactions (PPIs) are the basis of multiple diseases, and the large and shallow PPI interfaces make the target "undruggable" for traditional small molecules. Peptides, emerging as a new therapeutic modality, can efficiently mimic PPIs with their large scaffolds. Natural peptides are flexible and usually have poor serum stability and cell permeability, features that limit their further biological applications. To satisfy the clinical application of peptide inhibitors, many strategies have been developed to constrain peptides in their bioactive conformation. In this report, we describe several classic methods used to constrain peptides into a fixed secondary structure which could significantly improve their biophysical properties.

Abstract:Key PointsProtein–protein interactions (PPIs) are increasingly being targeted by drug discovery groups, and there exists great scope for therapeutic modulation of this target class in disease.The array of structurally interacting elements through which proteins interact with one another is wide and resists clear-cut classification. However, broad divisions can be made by grouping interactions based upon the globular or peptidic nature of the proteins.Some strategies for developing inhibitors against a given PPI may have more traction against certain classes of PPIs than others; for example, fragment-based drug discovery has shown particular promise in targeting bromodomains, as have peptide mimetics in mimicking β-strands.We examine case studies representative of the various structural types of PPI and discuss the lessons learnt from each.A summary of current status of inhibitors in clinical trials against different targets is presented.

Abstract:Covalent modification of proteins at specific, predetermined sites is essential for advancing biological and biopharmaceutical applications. Site-selective labeling techniques for protein modification allow us to effectively track biological function, intracellular dynamics, and localization. Despite numerous reports on modifying target proteins with functional chemical probes, unique organic reactions that achieve site-selective integration without compromising native functional properties remain a significant challenge. In this review, we delve into site-selective protein modification using synthetic probes, highlighting both chemical and computational methodologies for chemo- and regioselective modifications of naturally occurring amino acids, as well as proximity-driven protein-selective chemical modifications. We also underline recent traceless affinity labeling strategies that involve exchange/cleavage reactions and catalyst tethering modifications. The rapid development of computational infrastructure and methods has made the bioconjugation of proteins more accessible, enabling precise predictions of structural changes due to protein modifications. Hence, we discuss bioconjugational computational approaches, including molecular dynamics and artificial intelligence, underscoring their potential applications in enhancing our understanding of cellular biology and addressing current challenges in the field.

Abstract:Supramolecular chemistry for targeting proteins is of great interest for the development of novel approaches to recognize, isolate and control proteins. Taking advantage of chemical biology approaches, such as genetic-code expansion and enzyme-mediated ligation, guest recognition elements can be built into proteins of interest, allowing supramolecular control of protein function and regulation. In this viewpoint article, we will discuss the methods, applications, limitations, and future perspectives of supramolecular chemistry for targeting proteins in a site-specific manner.

Abstract:Abstract Traditional drug discovery mainly focuses on direct regulation of protein activity. The development and application of protein activity modulators, particularly inhibitors, has been the mainstream in drug development. In recent years, PROteolysis TArgeting Chimeras (PROTAC) technology has emerged as one of the most promising approaches to remove specific disease-associated proteins by exploiting cells’ own destruction machinery. In addition to PROTAC, many different targeted protein degradation (TPD) strategies including, but not limited to, molecular glue, Lysosome-Targeting Chimaera (LYTAC), and Antibody-based PROTAC (AbTAC), are emerging. These technologies have not only greatly expanded the scope of TPD, but also provided fresh insights into drug discovery. Here, we summarize recent advances of major TPD technologies, discuss their potential applications, and hope to provide a prime for both biologists and chemists who are interested in this vibrant field.

Chemical synthesis of proteins that cannot be obtained recombinantly provides compounds that are needed for both basic research and development of functional molecules. In the essay, some recent examples are surveyed for the use of chemically synthesized proteins in studies on biochemistry and biophysics of protein post-translational modification. Moreover, use of synthetic proteins for the development of peptide/mini-protein-based diagnostics and therapeutics is also discussed.

Abstract:Protein-protein interactions (PPIs) are critical regulatory events in physiology and pathology, and they represent an important target space for pharmacological intervention. However, targeting PPIs with small molecules is challenging owing to the large surface area involved in protein-protein binding and the lack of obvious small-molecule-binding pockets at many protein-protein interfaces. Nonetheless, successful examples of small-molecule modulators of PPIs have been growing in recent years. This article reviews some of the recent advances in the discovery of small-molecule regulators of PPIs that involve key oncogenic proteins. Our discussion focuses on the three key modes of action for these small-molecule modulators: orthosteric inhibition, allosteric regulation, and interfacial binding/stabilization. Understanding the opportunities and challenges of these diverse mechanisms will help guide future efforts in developing small-molecule modulators against PPIs.

Abstract:Although 20 natural amino acids served as the building blocks of proteins contain several functional groups including carboxylic acids, amides, thiols, thiol ethers, alcohols, basic amines, and alkyl and aryl groups, they are still unable to carry out all of the natural functions. In order to improve the precision and diversity of protein to perform the biological processes, organisms have provided a variety of posttranslational modifications including phosphorylation, methylation, acetylation, and hydroxylation, even evolved novel translational machinery to incorporate either selenocysteine or pyrrolysine. Inspired by biological system, many biological or chemical methods have been developed to alter or insert new building blocks into protein, which enable protein to perform relevant functions or have some special properties, even create a new kind of enzyme. Here, we give a brief overview of the strategies for protein modification and the latest progress in this field.

Abstract:Protein-protein interactions play important roles in a wide range of biological processes. Gene regulation, immune response, signal transduction, cellular architecture and many other mechanisms of cellular control are involved in the interactions of protein and protein. So the discovery of drugs that could prohibit protein-protein interactions has become a very active research field in recent years. However, it is full of challenge to design such inhibitors because of the unique properties of the protein-protein interfaces. For example, the interface is usually big and rather flat. In this review, we focused on the properties of protein- protein interactions, the interactions between these properties and the design of inhibitors. Computational methods predicting protein-protein interactions as well as classification and features of inhibitors targeting protein-protein interactions were also discussed. At last, an example of how to design inhibitors to block bindings of protein and protein was given.

Abstract:Protein-protein interactions (PPIs) are central to the cellular signaling and regulatory networks that underlie many physiological and pathophysiological processes. It is challenging to target PPIs using traditional small molecule or peptide-based approaches due to the frequent lack of well-defined binding pockets at the large and flat PPI interfaces. Synthetic polymers offer an opportunity to circumvent these challenges by providing unparalleled flexibility in tuning their physiochemical properties to achieve the desired binding properties. In this review, we summarize the current state of the field pertaining to polymer-protein interactions in solution, highlighting various polyelectrolyte systems, their tunable parameters, and their characterization. We provide an outlook on how these architectures can be improved by incorporating sequence control, foldability, and machine learning to mimic proteins at every structural level. Advances in these directions will enable the design of more specific protein-binding polymers and provide an effective strategy for targeting dynamic proteins, such as intrinsically disordered proteins.

Abstract:Drugs exert their therapeutic and adverse effects by interacting with molecular targets. Although designed to interact with specific targets in a desirable manner, drug molecules often bind to unexpected proteins (off-targets). By activating or inhibiting off-targets and the associated biological processes and pathways, the resulting chemical-protein interactions can influence drug reaction directly or indirectly. Exploring the relationship between drug and off-targets and the downstream drug reaction can help understand the polypharmacology of the drug, hence significantly advance the drug repositioning pipeline and the application of personalized medicine in understanding and preventing adverse drug reaction. This review summarizes works on predicting off-targets via chemical-protein interactome (CPI), an interaction strength matrix of drugs across multiple human proteins aiming at exploring the unexpected drug-protein interactions, with a variety of computational strategies, including docking, chemical structure comparison and text-mining etc. Effective recall on previous knowledge, de novo prediction and subsequent experimental validation conferred us strong confidence in these methods. Such studies present prospect of large scale in silico methodologies for off-target discovery with low cost and high efficiency.
Bispecific Aptamer Induced Artificial Protein-Pairing: A Strategy for Selective Inhibition of Receptor Function.

Abstract:Cell surface receptors play a critical role in modulating intracellular signal transduction, making them important drug targets. However, it remains challenging to develop a selective and efficient strategy for regulating receptor function. Herein, we develop a strategy, called bispecific aptamer induced artificial protein-pairing, to selectively regulate receptor function. In this strategy, bispecific aptamer probes act as molecular mediators to bind to both a target receptor protein and a paired protein, which brings the two proteins into close proximity on the living cell membrane. Importantly, the paired proteins work not only as a cancer biomarker for enhancing cell selectivity but also as a blocking assistant to inhibit target receptor function via strong steric hindrance effect. Compared with single-aptamer-mediated regulation, the proposed bispecific aptamer probes afford substantial improvement in selective and efficient regulation of receptor function and downstream signaling pathways. This work offers a versatile methodology to design molecular mediators that can modulate receptor function, thereby providing a new way for developing novel therapeutic drugs.

Recent advances in identifying protein targets of bioactive natural products

Abstract:Background: Natural products exhibit structural complexity, diversity, and historical therapeutic significance, boasting attractive functions and biological activities that have significantly influenced drug discovery endeavors. The identification of target proteins of active natural compounds is crucial for advancing novel drug innovation. Currently, methods for identifying targets of natural products can be categorized into labeling and label-free approaches based on whether the natural bioactive constituents are modified into active probes. In addition, there is a new avenue for rapidly exploring the targets of natural products based on their innate functions. Aim: This review aimed to summarize recent advancements in both labeling and label-free approaches to the identification of targets for natural products, as well as the novel target identification method based on the natural functions of natural products. Methods: We systematically collected relevant articles published in recent years from PubMed, Web of Science, and ScienceDirect, focusing on methods employed for identifying protein targets of bioactive natural products. Furthermore, we systematically summarized the principles, procedures, and successful cases, as well as the advantages and limitations of each method. Results: Labeling methods allow for the direct labeling of target proteins and the exclusion of indirectly targeted proteins. However, these methods are not suitable for studying post-modified compounds with abolished activity, chemically challenging synthesis, or trace amounts of natural active compounds. Label-free methods can be employed to identify targets of any natural active compounds, including trace amounts and multicomponent mixtures, but their reliability is not as high as labeling methods. The structural complementarity between natural products and their innate receptors significantly increase the opportunities for finding more promising structural analogues of the natural products, and natural products may interact with several structural analogues of receptors in humans. Conclusion: Each approach presents benefits and drawbacks. In practice, a combination of methods is employed to identify targets of natural products. And natural products' innate functions-based approach is a rapid and selective strategy for target identification. This review provides valuable references for future research in this field, offering insights into techniques and methodologies.

Abstract:Proteins are multifunctional large organic compounds that constitute an essential component of a living system. Hence, control over their bioconjugation impacts science at the chemistry-biology-medicine interface. A chemical toolbox for their precision engineering can boost healthcare and open a gateway for directed or precision therapeutics. Such a chemical toolbox remained elusive for a long time due to the complexity presented by the large pool of functional groups. The precise single-site modification of a protein requires a method to address a combination of selectivity attributes. This review focuses on guiding principles that can segregate them to simplify the task for a chemical method. Such a disintegration systematically employs a multi-step chemical transformation to deconvolute the selectivity challenges. It constitutes a disintegrate (DIN) theory that offers additional control parameters for tuning precision in protein bioconjugation. This review outlines the selectivity hurdles faced by chemical methods. It elaborates on the developments in the perspective of DIN theory to demonstrate simultaneous regulation of reactivity, chemoselectivity, site-selectivity, modularity, residue specificity, and protein specificity. It discusses the progress of such methods to construct protein and antibody conjugates for biologics, including antibody-fluorophore and antibody-drug conjugates (AFCs and ADCs). It also briefs how this knowledge can assist in developing small molecule-based covalent inhibitors. In the process, it highlights an opportunity for hypothesis-driven routes to accelerate discoveries of selective methods and establish new targetome in the precision engineering of proteins and antibodies.

Abstract:Protein-protein interactions involved in diverse biological functions are largely unexplored therapeutic targets, and present a major challenge and opportunity for drug design research. Encouraging new approaches to this problem recently have emerged from studies of small molecule regulators of protein-protein complexes. This review outlines the basic concepts for two of these approaches, based on structural and chemical strategies, by illustrating their application in the design of small molecule inhibitors for three biological systems: (1) cell surface molecules CD4 and CD8 involved in immune response, (2) chemokine receptor-ligand interactions implicated in human immunodeficiency virus entry, and (3) B-cell leukemia/lymphoma-2 family proteins essential for regulation of programmed cell death or apoptosis. The design and discovery of these novel reagents provide valuable tools to probe fundamental questions about a particular protein-protein complex, and may lead to a new generation of potential therapeutic agents. Furthermore, these studies suggest a framework for chemical intervention of other protein-protein interactions involved in many pathological processes. (C) 2000 Elsevier Science Inc. Abstract:The majority of therapeutics target membrane proteins, accessible on the surface of cells, to alter cellular signaling. Cells use membrane proteins to transduce signals into cells, transport ions and molecules, bind cells to a surface or substrate, and catalyze reactions. Newly devised technologies allow us to drug conventionally “undruggable” regions of membrane proteins, enabling modulation of protein–protein, protein–lipid, and protein–nucleic acid interactions. In this review, we survey the state of the art of high-throughput screening and rational design in drug discovery, and we evaluate the advances in biological understanding and technological capacity that will drive pharmacotherapy forward against unorthodox membrane protein targets.
