Abstract:A sensitive fluorescent strategy for DNA detection is developed based on a dual stage amplification process mediated by DNA polymerase. In the sensing method, there are two kinds of DNA probes used, including a hairpin probe (HP) and a double-stranded DNA (DSD) tagged with a quencher and a fluorophore, respectively. The presence of the target DNA triggers the two-step cyclic amplification reactions with the assistance of DNA polymerase, thus leading to the considerable fluorescence restoration. The experiment conditions are carefully studied to achieve optimal performance, including the construction of DSD, the concentration of HP, the reaction time, and the amounts of polymerase. Under the optimal conditions, the strategy responded linearly to DNA target from 0.5 to 50.0 nM with a relative low detection limit of 0.38 nM (according to 3σ/S rule). Moreover, the method shows good detection performance in serum samples, confirming its practical usage for efficient DNA assay. The mix-and-measure simplicity and dual-stage signal amplification make the developed method a novel way for sensitive detection of DNA.

Abstract:Developing simple and easy-to-operate sensing platform for the sensitive and reliable target analysis would provide enormous opportunities to boost the applications in clinical biomedicine and disease diagnosis. Herein, a DNA polymerase-powered self-propelled DNA walking strategy was developed to achieve one-step, dual-signal and amplified nucleic acid detection. The sensing platform was fabricated easily by immobilizing two hyrbid probes on electrode surface. Each hybrid probe was consisted of a DNA hairpin and a redox reporter-labelled signal strand. The HIV-1 DNA fragment was used as a model target. It could trigger the DNA polymerization cascade between two hairpins assisted by DNA polymerase, accompanying with the release of two signal strands from electrode surface for the concurrent responses of two electrochemical signals of methylene blue and ferrocene. The simultaneous dual-signal and amplified responses facilitated the sensitive and reliable analysis of target. The low detection limit toward target nucleic acid could reach 0.1 fM whether by methylene blue or ferrocene responses. It could also achieve the selective discrimination toward mismatched sequences and the application for target detection in a serum sample. The distinct features for current sensing strategy also include its autonomous one-step operation and no extra DNA reagents requirement for signal amplification except a DNA polymerase. Thus, it provides an attractive means for biosensor fabrication directing toward the reliable and sensitive analysis of nucleic acid or more analytes.

Abstract:A new methodology has been developed for DNA detection that interfaces optical amplification properties of cationic conjugated polyelectrolytes with highly selective target-induced DNA strand displacement. The probe solution contains a cationic conjugated polyelectrolyte (CCP-1), partly hybridized duplex DNA labeled with a fluorescein at the 5'-terminus, and endonuclease Hae III. Excitation of the CCP-1 leads to efficient energy transfer from CCP-1 to fluorescein. In the presence of a complementary DNA strand to one strand of the probe duplex, a hairpin DNA with the recognition site of endonuclease Hae at the double-stranded stem is released following its cleavage by Hae III to generate short DNA fragment carrying fluorescein. The relatively weak electrostatic interactions between the DNA fragment and CCP-1 lead fluorescein far away from CCP-1 and inefficient energy transfer between them is present. Thus, the DNA can be detected by fluorescence spectra in view of the observed CCP-1 or fluorescein emission changes in aqueous solutions. To avoid utilizing unstable Hae III endonuclease, a new system based on RNA-cleaving DNAzyme was further developed. The protocol offers a convenient approach for homogeneous, selective, and sensitive DNA assay in aqueous solution without using any denaturation steps. Compared with previously reported DNA sensors based on conjugated polyelectrolytes, our new method is highly sequence specific and a single-nucleotide mismatch can be clearly detected in target DNA.

Abstract:We report on a highly sensitive chemiluminescence (CL) assay for the detection of specific DNA sequence, where streptavidin-modified polystyrene microspheres (PS–SA) coupled with hybridization chain reaction (HCR) were employed as dual amplification platform. Briefly, a “sandwich-type” detection strategy was proposed in our design, which involved capture probe DNA immobilized on the surface of carboxyl-terminated magnetic beads (MB) and the reporter DNA combined with the HCR trigger immobilized on the surface of PS–SA. After that, two hairpin-type monomers were added to initiate the HCR. In the detection system, CL signal was obtained via the instantaneous derivatization reaction between 3,4,5-trimethoxylphenylglyoxal (TMPG) and guanine bases in the target and the HCR complex binding on the magnetic beads. As compared to traditional sandwich type (capture/target/reporter) assays, this dual-amplified strategy for sequence-specific DNA detection showed better specificity, lower detection limit and wider linear response range (linear range of 0.01 fmol–10 pmol and a low detection limit of 5 amol). Moreover, this approach could be easily extended to detect a wide range of specific DNA sequences by modification of the hybridization region. We believe this simple technique will present a significant step towards early diagnoses of diseases.

Abstract:Here we have developed a sensitive DNA amplified detection method based on isothermal strand-displacement polymerization reaction. This method takes advantage of both the hybridization property of DNA and the strand-displacement property of polymerase. Importantly, we demonstrate that our method produces a circular polymerization reaction activated by the target, which essentially allows it to self-detect. Functionally, this DNA system consists of a hairpin fluorescence probe, a short primer and polymerase. Upon recognition and hybridization with the target ssDNA, the stem of the hairpin probe is opened, after which the opened probe anneals with the primer and triggers the polymerization reaction. During this process of the polymerization reaction, a complementary DNA is synthesized and the hybridized target is displaced. Finally, the displaced target recognizes and hybridizes with another probe, triggering the next round of polymerization reaction, reaching a target detection limit of 6.4 × 10−15 M.

Abstract:Ultrasensitive biosensing technologies without gene amplification held great promise for direct detection of DNA. Herein we report a novel biosensing method, combining target recycling signal-amplification strategy and a homemade electrochemical device. Especially, the target recycling was achieved by a strand displacement process, no needing the help of any nucleases. In the presence of target DNA, the recycling system could be activated to generate a cascade of assembly steps with three hairpin DNA segments. Each recycling process were accompanied by a disassembly step that the last hairpin DNA segment displaces target DNA from the complex at the end of each circulation, freeing targets to activate the self-assembly of more trefoil DNA structures. This biosensing method could detect target DNA at aM level and can distinguish target DNA from interfering DNAs, demonstrating its high sensitivity and high selectivity. Importantly, the biosensing method could work well with serum samples.

Abstract:The early detection of oligonucleotide biomarkers of disease, such as microRNAs, has been established as a fundamental factor in cancer diagnosis. As the levels of these small molecules (microRNAs) in blood have recently been found to be significantly affected in cancer patients, they offer a means of early stage detection of cancer. Towards the goal of creating a novel method of DNA hybridization detection, we report the detection of specific sequences of small oligonucleotides in a model experiment carried out in serum. The results shown here display the versatility of the DE-ATRP method in synthesizing a specific polymer structure capable of changing its physical properties in the presence of double stranded DNA. The polymer was labeled and used to detect single-stranded DNA in serum successfully.

Abstract:We report a strategy for conjugated polymer (CP)-based optical DNA detection with improved selectivity. The high sensitivity of CP-based biosensors arises from light harvesting by the CP and the related amplified fluorescent signal transduction. We demonstrate that the use of magnetic microparticles significantly improves the selectivity of this class of DNA sensors. Compared with previously reported DNA sensors with CP amplification, this novel sensing strategy displays excellent discrimination against non-cognate DNA in the presence of a protein mixture or even human serum. We also demonstrate that the magnetically assisted DNA sensor can conveniently identify even a single-nucleotide mismatch in the target sequence.
Sensitive Detection Of Nucleic Acid By Signal Amplification Approach Based On Polymerization Coupled With Atp Amplification

Abstract:Detection of nucleic acid has many benefits in molecular diagnosis. To detect low concentration single strand DNA (ssDNA), a novel signal amplification approach based on DNA polymerization and ATP amplification reaction was developed. In this approach, target ssDNA annealing with a primer was extended by polymerase to release inorganic pyrophosphate (PPi), which was subsequently converted to ATP by ATP sulfurylase with its substrate adenosine phosphosulfate (APS). The resulting ATP was amplified by a fusion protein adenylate kinase and polyphosphate kinase (ADK-PPK) catalyzed ATP amplification reaction, and measured through bioluminescence assay. After decreasing the background signal with enzymatic method, as low as 5.2 fmol/L ssDNA was successfully detected. However, some efforts need to do to achieve reproducibility and higher sensitivity. This is a dye-free and low cost signal amplification approach to detect ssDNA.

Abstract:A one-target-multitriggered hybridization chain reaction (MHCR) strategy was designed for ultrasensitive electrochemical detection of DNA by combining the isothermal strand-displacement polymerase reaction (ISDPR) with the DNA self-assembly on a DNA sensor surface. The sensor was constructed by immobilizing a hairpin-like capture probe (CP) on a gold electrode via an Au-S bond. The ISDPR was triggered by the hybridization of the target DNA to open the CP and primer to anneal the complementary part in the bottom of the exposed stem and the extension of the primer in the presence of dNTPs and polymerase. Each target copy could produce a few opened CPs. Afterwards, the other part of the exposed stem acted as an initiator to trigger the hybridization chain reaction (HCR) when incubated with two hairpin monomers. Using [Ru(NH3)(6)](3+) as an electrochemically active indicator to interact with the MHCR product, the amperometric response demonstrated a perfect multiple amplification effect. The constructed sensor showed a high sensitivity for detection of the target DNA in a linear range from 0.1 fM to 10 pM, a detection limit down to 0.02 fM (3 sigma) and good selectivity for base discrimination. This method did not need any modification or labelling process. The proposed strategy provides a powerful tool for cascade signal amplification and has a wide potential application in bioanalysis.

Abstract:A highly sensitive method was developed for detection of target DNA. This method combined circular strand-displacement polymerization (CSRP) with silver enhancement to achieve dual signal amplification. After molecular beacon (MB) hybridized with target DNA, the reporter gold nanoparticle (Au NPs) was attached to an electrode surface by hybridization between Au NP labeled primer and stem part of the MB to initiate a polymerization of DNA strand, which led to the release of target and another polymerization cycle. Thus the CSRP produced the multiplication of target-related reporter Au NPs on the surface. The Au NPs then catalyzed silver deposition for subsequent stripping analysis of silver. The dual signal amplification offered a dramatic enhancement of the stripping response. This signal could discriminate perfect matched target DNA from 1-base mismatch DNA. The dynamic range of the sequence-specific DNA detection was from 10−16 to 10−12molL−1 with a detection limit down to sub-femtomolar level. This proposed method exhibited an efficient amplification performance, and would open new opportunities for sensitive detection of other biorecognition events.
Hybridization Chain Reaction Engineered Dna Nanopolylinker for Amplified Electrochemical Sensing of Biomarkers

Abstract:A DNA nanopolylinker was designed as a three dimensional nanoprobe with high loading of signal molecules for amplifying the biosensing signal. The nanoprobe was prepared by hybridization chain reaction engineering dsDNA polymerization on initiator DNA modified Au nanoparticle with two kinds of small molecule, for example, FITC-labeled DNA hairpins. The core-shell conjugate that was formed contained approximately 320 FITC molecules for further binding of signal molecules. With a sandwich-type immunoreaction and a biotin-streptavidin affinity reaction, the biotinylated core-shell nanoprobe was immobilized on the immunosensor surface, and the FITC molecules then bound enzyme labeled anti-FITC antibody to catalyze a silver deposition process, leading to a novel cascade signal amplification strategy. By combining the proposed strategy with stripping analysis of the deposited silver, an ultrasensitive immunoassay method for biomarker detection was developed. Under optimal conditions, this method showed a linear detection range over 5 orders of magnitude for carcinoembryonic antigen with a detection limit of 1.2 fg mL(-1) (about 18 molecules in 5.0 mu L sample). The preparation of DNA nanopolylinker was simple and economic, and it could be used as a universal and multifarious probe for different bioanalytical techniques and showed the promising potential of the signal amplification strategy in the future design of biosensing methodology.

Abstract:We describe a signal amplification assay for the simultaneous detection of HIV-1 and HIV-2 via a quantum dot (QD) layer-by-layer assembled polystyrene microsphere (PS) composite in a homogeneous format. The crucial point of this composite is the core-shell system. PS is utilized as the core and QDs as the shell. Based on the high affinity of streptavidin and biotin, QDs are assembled layer-by-layer on the surface of the PS as amplification labels. Biotinylated reporter probe is combined with the PS-QDs conjugate and then hybridized with target DNA immobilized on the surface of a 96-well plate. Using this approach, each target DNA corresponds to a large number of QDs and the fluorescence signal is greatly enhanced. Two QD colors (605 and 655 nm) are used to detect dual-target DNAs simultaneously. Taking advantage of the enzyme-free reaction and high sensitivity, this PS-QD-based sensor can be used in simple 'mix and detection' assays. Our results show that this technology has potential application in rapid point-of-care testing, gene expression studies, high-throughput screening and clinical diagnostics. Abstract:Silver-enhanced fluorescence was coupled with a bio-barcode assay to facilitate a dual amplification assay to demonstrate a non-enzymatic approach for simple and sensitive detection of DNA. In the assay design, magnetic nanoparticles seeded with silver nanoparticles were modified with the capture DNA, and silver nanoparticles were modified with the binding of ssDNA and the fluorescently labeled barcode dsDNA. Upon introduction of the target DNA, a sandwich structure was formed because of the hybridization reaction. By simple magnetic separation, silver-enhanced fluorescence of barcode DNAs could be readily measured without the need of a further step to liberate barcode DNAs from silver nanoparticles, endowing the method with simplicity and high sensitivity with a detection limit of 1 pM.

Abstract:A simple biosensor based on the cationic polymers and nuclease-assisted cyclic amplification has been constructed for the one-pot multiple detections of DNA and microRNA. In this work, we designed and synthesized a broad-spectrum polymer quencher, diazobenzene-containing poly(p-phenylethynylene) (azo-PPE(+)), to efficiently quench multiple fluorophores. Based on this concept, we prepared three DNA probes modified with three fluorophores (FAM, TAMRA, and Cy5), which entirely complement the target nudeic acids. In the presence of the target nucleic acid, the DNA probe hybridizes with the target and forms a duplex chain that is subsequently cleaved by nuclease into oligonucleotide fragments. Meanwhile, the target nudeic acid is released and rehybridized with other DNA probes, resulting in the cydic degradation of the DNA probe. Due to the weak electrostatic interaction between the oligonucleotide fragment and azo-PPE(+), the fluorescence signal is restored and the target could be specifically detected. The combination of nuclease-assisted cyclic amplification and azo-PPE(+) enables a one-pot multiple nudeic acid detection with high sensitivity and specificity, even for the single-base-mismatched target. Moreover, the biosensor performs well in real biological samples and can distinguish miRNA expression in diverse cell lines, demonstrating its potential clinical diagnostic prospects.

Abstract:Current multiplexed analysis methods suffer from either slow reaction kinetics (planar arrays) or complicated encoding/decoding procedures (suspension arrays). We report herein a multiplexed DNA detection strategy that addresses these issues, based on positional encoding/decoding with self-assembled DNA nanostructures. The strategy enables the acquisition of high-resolution, consistent, and quantitative assay results in a single round of a transmission electron microscopy imaging operation. Applications in polymerase chain reaction-free settings and assays of other structurally distinct targets can be anticipated through the implementation of the strategy with miniaturized femtoliter/attoliter dispensing technology and readily accessible DNA conjugate structures.

Abstract:A new fluorescence method has been developed for DNA detection at room temperature in a sensitive, selective. economical, and real-time manner that interfaces the superiority of a molecular beacon in mismatch discrimination with the light-harvesting property of water-soluble conjugated polyelectrolytes. The probe solution contains a cationic conjugated polyelectrolyte (PFP-NMe3+), a molecular beacon with a five base pairs double-stranded stem labeled at the 5'-terminus with fluorescein (DNA(P-)Fl), and ethidium bromide (EB, a specific intercalator of dsDNA). The electrostatic interactions between DNA(P)-Fl and PFP-NMe3+ keep them in close proximity, facilitating the fluorescence resonance energy transfer (FRET) from PFP-NMe3+ to fluorescein. Upon adding a complementary strand to the probe Solution, the conformation of DNA(P)-Fl transits into dsDNA followed by the intercalation of EB into the grooves. Two-step FRET, from PFP-NMe3+ to DNA(P)-Fl (FRET-1), followed by FRET from DNA(P)-Fl to EB (FRET-2) takes place. In view of the observed fluorescein or EB emission changes, DNA can be detected in aqueous solution. Because the base mismatch in target DNA inhibits the transition of DNA(P)-Fl from the stem-loop to duplex structure, single nucleotide mismatch can be clearly detected.

Abstract:Microarrays of biomolecules hold great promise in the fields of genomics, proteomics, and clinical assays on account of their remarkably parallel and high-throughput assay capability. However, the fluorescence detection used in most conventional DNA microarrays is still limited by sensitivity. In this study, we have demonstrated a novel universal and highly sensitive platform for fluorescent detection of sequence specific DNA at the femtomolar level by combining dextran-coated microarrays with hybridization chain reaction (HCR) signal amplification. Three-dimensional dextran matrix was covalently coated on glass surface as the scaffold to immobilize DNA recognition probes to increase the surface binding capacity and accessibility. DNA nanowire tentacles were formed on the matrix surface for efficient signal amplification by capturing multiple fluorescent molecules in a highly ordered way. By quantifying microscopic fluorescent signals, the synergetic effects of dextran and HCR greatly improved sensitivity of DNA microarrays, with a detection limit of 10fM (1×10(5) molecules). This detection assay could recognize one-base mismatch with fluorescence signals dropped down to ~20%. This cost-effective microarray platform also worked well with samples in serum and thus shows great potential for clinical diagnosis.

Abstract:<p>Sensitive and simultaneous detection of multiple biomarkers such as target DNA or proteins using biocompatible materials with good analysis performance remains an important challenge. Herein, we successfully developed a signal "off-on" highly sensitive multiplex detection platform based on the combination of dual-color graphene quantum dots (blue GQDs and green GQDs) modified DNA probes with carbon nanoparticles (CNPs), which is a cheap, effective nonfluorescent quencher to simultaneously quench the fluorescence of both GQDs-DNA probes. The Exo III-assisted sequence-independent target recycling and signal amplification strategy was integrated into this sensing platform, which endows it with high sensitivity towards the multiplex detection of targets DNA. The detection limits of 6.6 pM for HIV and 9.5 pM for HBV were achieved respectively, which is about 60-fold lower than that of traditional unamplified homogeneous fluorescent assay methods. Our proposed multiplex detecting platform is advantageous in both respective and simultaneous detection of multiple targets and can also discriminate perfectly matched targets from mismatched targets in both PBS buffer and 1% human serum samples, demonstrating its potential to be a reliable strategy for highly sensitive simultaneous detection of multiple target genes in practical diagnosis applications.</p>

Label-Free DNA Detection Through Energy Transfer of Conjugated Polymer Complexes

Abstract:Label-free DNA detection is a highly sensitive and selective method with great scientific and social significance. Water-soluble cationic conjugated polymer (CCP), poly(9,9-bis(6'-N,N,N-trimethylammonium)-hexyl)-fluorene phenylene) (PFP), was synthesized by cross coupling reaction under the catalysis of palladium, and water-soluble anionic conjugated polymer (ACP), poly(3-thiophene sodium acetate) (P3TSA), was prepared through oxidative addition polymerization with anhydrous ferric chloride as the catalyst. Both PFP and P3TSA were well characterized by H-1 nuclear magnetic resonance (H-1 NMR) and Fourier transform infrared (FTIR) tests. Owing to the existence of opposite ionic side-chains, PFP and P3TSA were both water-soluble and could form polymer complexes through electrostatic interactions. The transmittance measurements of the polymer complex solution with wavelength ranging from 600 to 750 nm were performed. The results showed that the transmittance was almost unchanged for all samples, confirming the high solubility and stability of polymer complexes. The ultraviolet-visible (UV-vis) and photoluminescence emission measurements showed that the emission spectrum of PFP overlapped a lot with the absorption spectrum of P3TSA, proving the energy transfer from PFP (donor) to P3TSA (acceptor). By fixing the donor concentration, energy transfer efficiency (ETEF) of the polymer complexes increased with the concentration of P3TSA. With the enhancement of P3TSA concentration, the ETEF increased slowly at first and then relatively fast at a high P3TSA concentration. A sample with a high ETEF was selected to investigate the effect of DNA probe (X-1) concentration on ETEF. It was observed that ETEF decreased with the increase of X-1 concentration, owing to the repulsion of P3TSA by negative charged DNA probes. DNA hybridization was conducted by using 0.2 nmol of X-1 as a probe. The experimental results showed that the perfectly matched, double mismatched and non-matched target DNA could be well distinguished with obvious photoluminescence signals. In conclusion, a new label-free DNA detection method with high selectivity has been successfully developed based on the energy transfer of conjugated polymer complexes.
