Abstract:Cobitoidea is one of the two superfamilies in Cypriniformes; however, few genomes have been sequenced for Cobitoidea fishes. Here, we obtained a total of 252.90 Gb of short Illumina reads and 31.60 Gb of long PacBio Sequel reads, representing approximate genome coverage of 256x and 50x, respectively. The final assembled genome is about 583.47 Mb with contig N50 sizes of 2.87 Mb, which accounts for 91.44% of the estimated genome size of 638.07 Mb. Using Hi-C-based chromatin contact maps, 99.31% of the genome assembly was placed into 25 chromosomes, and the N50 is 22.3 Mb. The gene annotation completeness was evaluated by BUSCO, and 2,470 of the 2,586 conserved genes (95.5%) could be found in our assembly. Repetitive elements were calculated to reach 33.08% of the whole genome. Moreover, we identified 25,406 protein-coding genes, of which 92.59% have been functionally annotated. This genome assembly will be a valuable genomic resource to understand the biology of the Tibetan loaches and will also set a stage for comparative analysis of the classification, diversification, and adaptation of fishes in Cobitoidea.

Abstract:The results demonstrated that the same species of different geographical populations have the same amount of chromosome and karyotypic formulae. Rana limmocharis boie and Rana j. Japonica have 2n=26, NF=52 and 5+8 karyotypic formulae. Microhyla ornata has 2n=24, NF=48 and 6+6 karyotypic formulae. But some dissimilarities were found among them. First, the number and sequence of submetacentric chromosome were different among them, and then the secondary contriction (SC) or satellite (Sat) were also different. It was showed that the chromosomes of the same species of different geographical population have diversities.
Extensive Karyotype Variation in Somatic and Meiotic Cells of the Loach Misgurnus Anguillicaudatus (pisces : Cobitidae)

Abstract:Extensive karyotype variation was found in both somatic and meiotic cells of the progeny in a laboratory-reared family of the loach Misgurnus anguillicaudatus. Only one of seven individuals examined showed the standard karyotype, 2n = 50 comprising 10 metacentrics, 4 submetacentrics and 36 telocentrics. However, the other six individuals exhibited hyperdiploid karyotypes due to the presence of additional telocentrics and micro-chromosomes, resulting in chromosome numbers 2n = 51 to 53, or 58 plus 0 to 5 micro-chromosomes within or between individuals. Such inter- and/or intra-individual variation in chromosome number was also observed in primary spermatocytes of three males with an increase of bivalents and univalents involving additional telocentrics, although micro-chromosomes were seldom paired. Accumulation of additional chromosomes was apparent in spermatogonia and spermatocytes with greater incidence than in somatic cells. Euploid and aneuploid loaches were not discriminated by the external morphology, suggesting the observed additional chromosomes to be genetically neutral.

Abstract:Based on a comparative study of the variability of external morphological characters, color features, craniological and karyological characteristics of spined loaches of the genus Cobitis from the water bodies of the Colchis Lowland, analysis of data on the geological history of the region and zoogeographical data, it was concluded that the populations of the eastern Black Sea coast north of the Meskheti Ridge of the Lesser Caucasus belong to an independent species C. osurgeticus . It differs from C. satunini , which inhabits the water bodies of Adjara, in the structure of the karyotype, a number of proportions of the neurocranium and individual skull bones, a shorter caudal peduncle, and the position of the dorsal fin. The revealed phylogenetic proximity of the mitochondrial genes of the two species may be associated with diploid–polyploid relationships and interspecific hybridization in the genus Cobitis and suggests the need for further studies of the populations of the eastern coast of the Black Sea, including the spined loaches of Abkhazia, for which a hybrid origin via crossing with C. tanaitica cannot be preliminarily excluded. The neotype of C. osurgeticus is designated, and the species diagnosis is presented.

Diverse Processes Shape Deep Phylogeographical Divergence in Cobitis Sinensis (teleostei: Cobitidae) in East Asia

Abstract:Little has been known about the impacts of past vicariance events on the phylogeography and population structure of freshwater fishes in East Asia. The aims of this study are to assess the genetic variability with extensive sampling throughout the range of Chinese spiny loach, Cobitis sinensis, and to infer the genetic structure and evolutionary history of populations. Cobitis sinensis in China may have initiated from two ancestral populations, namely Yangtze and Pearl Rivers, which diverged about 7.24 MYA likely due to drainage systems alteration. In the phylogroup I, a southward dispersal event occurred from East China (Yangtze River) to south ZheMin and Hainan subregions, followed by eastward dispersal from ZheMin to south Taiwan. In the phylogroup II, eastward colonization took place from Pearl River to north Taiwan in the late Pliocene, coupled with loss of genetic diversity in the island populations. This study showed that Cenozoic tectonic movements and climatic and sea-level fluctuations may have shaped the genetic structure of C.sinensis in concert. Highly diverged mtDNA sequences suggest existence of cryptic species in morphospecies C.sinensis.

Abstract:Abstract Background Loaches of Cobitinae, widely distributed in Eurasian continent, have high economic, ornamental and scientific value. However, the phylogeny of Cobitinae fishes within genera or family level remains complex and controversial. Up to now, about 60 Cobitinae mitogenomes had been deposited in GenBank, but their integrated characteristics were not elaborated. Results In this study, we sequenced and analyzed the complete mitogenomes of a female Cobits macrostigma . Then we conducted a comparative mitogenome analysis and revealed the conserved and unique characteristics of 58 Cobitinae mitogenomes, including C. macrostigma . Cobitinae mitogenomes display highly conserved tRNA secondary structure, overlaps and non-coding intergenic spacers. In addition, distinct base compositions were observed among different genus and significantly negative linear correlation between AT% and AT-skew were found among Cobitinae, genus Cobitis and Pangio mitogenomes, respectively. A specific 3 bp insertion (GCA) in the atp8 - atp6 overlap was identified as a unique feature of loaches, compared to other Cypriniformes fish. Additionally, all protein coding genes underwent a strong purifying selection. Phylogenetic analysis strongly supported the paraphyly of Cobitis and polyphyly of Misgurnus . The strict molecular clock predicted that Cobitinae might have split into northern and southern lineages in the late Eocene (42.11 Ma), furthermore, mtDNA introgression might occur (14.40 Ma) between ancestral species of Cobitis and ancestral species of Misgurnus . Conclusions The current study represents the first comparative mitogenomic and phylogenetic analyses within Cobitinae and provides new insights into the mitogenome features and evolution of fishes belonging to the cobitinae family.

Abstract:The first craniological description of the Italian spined loach Cobitis bilineata , originally described as a variety of C. taenia , and a comparative analysis of its characteristics with previously studied Cobitis species are presented. In terms of the general structure of the skull, the number of bones and their shape, the Italian spined loach is closest to the previously described C. melanoleuca , the species turned out to be very phylogenetically distant. Thus, craniological features do not show correspondence with the genetic divergence and demonstrate significant stability within the genus Cobitis . Therefore, further molecular studies are of great importance to discover new cryptic species in these fish.

Abstract:The genus Sinocyclocheilus (Cypriniformes: Cyprinidae: Barbinae) is endemic to China and only found in Yunnan, Guizhou and Guangxi Provinces. The nuclear DNA content of two species and the ploidy level of three species in Sinocyclocheilus had been determined in the middle of 1980s. In recent years, more and more new species were reported in this genus. Therefore, it is necessary to analyze the nuclear DNA content, ploidy level and evolution of the species in the genus. In the present paper, by means of the red cell spreading-Feulgen staining-cytophotometry technique, we have measured the nuclear DNA content of 17 species in Sinocyclocheilus from Yunnan, Guizhou and Guangxi Provinces and distributed in the drainage of Nanpanjiang, Jinshajiang, Beipanjing, Yuanjiang, Hongshuihe and Youjiang rivers. The results showed that the nuclear DNA content of all 17 species were between 4 19 and 4 86?pg, as the same level of the related tetraploid species, doubled that of the related diploid species. It is likely that all of these 17 species and the whole genus Sinocyclocheilus have tetraploid origin.
Characterization of the Complete Mitochondrial Genome of the Elongate Loach and Its Phylogenetic Implications in Cobitidae.

Abstract:The elongate loach is an endemic fish in China. Previous studies have provided some insights into the mitochondrial genome composition and the phylogenetic relationships of the elongate loach inferred using protein-coding genes (PCGs), yet detailed information about it remains limited. Therefore, in this study we sequenced the complete mitochondrial genome of the elongate loach and analyzed its structural characteristics. The PCGs and mitochondrial genome were used for selective stress analysis and genomic comparative analysis. The complete mitochondrial genome of the elongate loach, together with those of 35 Cyprinidae species, was used to infer the phylogenetic relationships of the Cobitidae family through maximum likelihood (ML) reconstruction. The results showed that the genome sequence has a full length of 16,591 bp, which includes 13 PCGs, 22 transfer RNA genes (tRNA), 2 ribosomal RNA genes (rRNA), and 2 non-coding regions (CR D-loop and light chain sub-chain replication origin OL). Overall, the elongate loach shared the same gene arrangement and composition of the mitochondrial genes with other teleost fishes. The Ka/Ks ratios of all mitochondrial PCGs were less than 1, indicating that all of the PCGs were evolving under purifying selection. Genome comparison analyses showed a significant sequence homology of species of Leptobotia. A significant identity between L. elongata and the other five Leptobotia species was observed in the visualization result, except for L. mantschurica, which lacked the tRNA-Arg gene and had a shorter tRNA-Asp gene. The phylogenetic tree revealed that the Cobitidae species examined here can be grouped into two clades, with the elongate loach forming a sister relationship with L. microphthalma. This study could provide additional inferences for a better understanding of the phylogenetic relationships among Cobitidae species.

Abstract:The metaphase chromosomes of Sinibotia superciliaris was obtained from head kidney tissue by the method of phyohemagglutinin (PHA) and colchicine injection, and then the karyotype was analyzed. The results showed that there were 96 chromosomes in the diploid and the karyotype formula was 2n=8m+12sm+20st+56t, NF=116. No sexual chromosome or heteromorphic chromosome was observed. By comparison with the chromosome karyotypes of other Cobitidae species, karyotype of S. superciliaris might evolve from the type of Cobitinae ancestors by Robertsonian translocation, translation of chromosome types and chromosome polyploidy.
Chromosome Karyotype Analysis of Crucian Carp in Caohai

Abstract:In order to investigate the composition characteristics of the karyotype of C.carp in Caohai,chromosomes and karyotype of 35 C.carp in Caohai were analyzed by PHA and the body injection method of colchicine directly making the specimen of the chromosomes of the kidney cell.The results show that chromosomes of the kidney cell is composed of 150 elementary chromosomes and several small supernumerary chromosomes.The 150 chromosomes can be divided into four sections according to the position of the centromere,which are metacentric chromosome,submertace-ntric chromosme,subtelocentric chromosome and telocentric chromosome.There are 11 metacentric chromosomes,8 submetacen-tric chromosomes,11 subteocentric chromosomes and 20 telocentric chromosomes.All the chromosome groups are composed of three complete matched homologous chromosomes.These results indicated that C.carp in Caohai is a triploid,whose chromosome number is 3n=150+.The karyotype formula is 3n=33m+24sm+33st+60t,NF=207.
Molecular Phylogeography and Population Genetic Structure of the Planktonic Copepod Calanus Sinicus Brodsky in the Coastal Waters of China

Abstract:Planktonic copepod Calanus sinicus is the dominant meso-zooplankton in the Northwest Pacific Ocean. To better understand its population dynamics and phylogeographic patterns, 243 C. sinicus individuals were collected from seven locations across the shelf waters of China and its population genetics was studied by mitochondrial DNA cytochrome oxidase I（mtCOI） sequences analyses. Thirty-nine different sequences, or haplotypes, were detected with moderate haplotype diversity（h=0.749） and low nucleotide diversity（π=0.003） for all populations. The evolutionary divergence between geographic populations varied from 0.24% to 0.37%, indicative of very limited genetic differentiation. Visualized minimum spanning network（MSN） and phylogenetic analysis of all the detected haplotypes did not reveal any clear phylogeographic pattern. Furthermore, AMOVA data showed no significant spatial population differentiation existed among the individuals collected across China shelf waters. Pairwise FST values showed that population collected from northwest of the East China Sea（ECS） displayed a low difference to other populations. Mismatch distribution analyses and neutrality tests indicated that C. sinicus might undergo a demographic/population expansion. No significant population genetic structuring was detected, indicating an extensive gene flow among the C. sinicus populations. Our results provide molecular evidence for the hypothesis that C. sinicus in the northwestern South China Sea in winter is transported from the East China Sea and the Yellow Sea by the China Coastal Current during the northeast monsoon period.

Abstract:The orange-spotted grouper, Epinephelus coioides , is one of the most important commercial fish species in Southeast Asia. Although it has been widely cultured in China, basic cytogenetic information on this species is limited. In this study, we used Giemsa-staining, C-banding, argyrophilic nucleolar organizer regions (Ag-NORs), and repetitive sequencing (including 5S, 18S, and (TTAGGG) n ) techniques to analyze the cytogenetics of the orange-spotted grouper. Our results showed that the karyotypic formula of the orange-spotted grouper was 2 n = 2SM + 46A, NF = 50. C-banding patterns indicated that centromeric regions of all chromosomes were C-band positive except in pair no. 12. Heterochromatin was detected at the subcentromeric regions of both pair no. 5 and no. 12. In the smallest chromosome pair, no. 24, either the entire short arm or the end of the short arm was C-band positive. After Ag-NORs staining, one pair of nucleolar organizer regions was observed on the short arm of pair no. 24. FISH results showed that 5S rDNA was located at a pair of A-type chromosomes, while 18S rDNA appeared at the same location in the short arm of pair no. 24 where Ag-NORs were detected. The telomeric sequence (TTAGGG) n detected by FISH was located at both ends of each chromosome. Some of these chromosomal markers showed species-specific variations. Thus, despite the apparent karyotype stability (2 n = 48), several microstructural chromosome changes must have occurred during chromosomal evolution, resulting in significant changes in the karyotype structure during the evolutionary diversification of the genus Epinephelus .

Abstract:A new catfish species, Liobagrus chenhaojuni Chen, Guo & Wu, sp. nov., is described from the Tiaoxi River, a tributary of Taihu Lake, located in Zhejiang Province, China. This description is based on morphological characteristics and phylogenetic analysis. This species belongs to a group defined by the presence of a smooth posterior edge of the pectoral-fin spine and can be distinguished from other species in the group by a unique combination of characteristics, including: an upper jaw longer than the lower jaw; maxillary barbels reaching the middle of the pectoral fin; irregular blotches present on the lateral body; a rounded caudal-fin with a length ranging from 16.5% to 19.9% of the standard length; 39 to 41 post-Weberian vertebrae; and 15 to 17 anal-fin rays. The validity of this new species is further supported by the molecular phylogenetic analysis based on Cytb sequences.
Karyotype analysis of three Gobioninae in the Dongting Lake water system

Abstract:The chromosomes number and karyotype of three Gobioninae:Abbottina riνularis, Hemibarbus maculates and Pseudorasbora parνa which are collected from the Dongting Lake water system were analyzed by using phytohemagglutinin (PHA) and colchicine injection method directly to make renal cell chromosome specimens. The results show that the diploid number of metaphase chromosomes of the three Gobioninae is 2N=50, but there are differences in karyotype, the karyotype formula of Abbottina riνularis is 2N = 28NM + 20NSM + 2NST, NF = 98, Hemibarbus maculatus is 2N=16NM+14NSM+16NST+4NT, NF=80 and Pseudorasbora parνa is 2N=18NM+22NSM+10NST, NF=90. At the same time, the phylogeny and genetic relationship were explored by comparing with the karyotypes of the three gobioninae.
Fine‐scale population structure of Collichtys lucidus populations inferred from microsatellite markers

Abstract:The spinyhead croaker Collichthys lucidus (Richardson) is a small sciaenid species distributed along the inshore waters of northwestern Pacific Ocean, and now has been listed as Key Protected Commercial Sources of Aquatic Animals and Plants in China. To delineate stock boundaries and inform conservation policy for its management, samples were collected from eight locations across the Chinese coastal waters and analyzed at nine microsatellite loci. C. lucidus populations showed low genetic diversity (expected heterozygosity = 0.445-0.542; observed heterozygosity = 0.392-0.539; Polymorphism Information Content = 0.268-0.684). Strong genetic fdifferentiation (F-st = 0.065-0.510, all significant after Bonferroni correction) among all populations and high levels of self-recruitment (89.2%-91.5%) were observed, which suggested limited genetic exchange for this species. Clustering results of discriminant analysis of principal components and STRUCTURE found strong support for obvious genetic clusters (populations FZ, XM and SZ vs. populations SH, YRE, ZS, WZ and ND). The results of the present study not only supported the phylogeographic pattern of north-south differentiation, but also suggested that C. lucidus populations may be predominantly sustained by self-replenishment rather than by recruitment from distant populations.
Genetic Diversity Assessed Using Microsatellite DNA of Spiny Head Croaker (collichthys Lucidus) from the Zhoushan Offshore Waters

Abstract:Spiny head croaker(Collichthy lucidus) is a demersal and diminutive fish species,and was an abundant resource in the East China Sea until about 20 years ago.With the development of marine fisheries,much of the breeding stock of spiny head croaker and juvenile populations were overfished employing the traditional two-stick stow net method.To propose reasonable protection of the C.lucidus resource,it is important to understand the background of its population genetics.In this study,samples of spiny head croaker from Zhoushan offshore waters in Zhejiang province were collected and the genetic diversity analyzed.Six microsatellite loci developed from P.crocea were employed to assess the levels of allelic diversity and heterozygosity of the C.lucidus population.A total of 46 alleles were obtained from 24 individuals at six loci.The number of alleles per locus ranged from 4 to 13.Effective alleles were 5.308 0 per locus.The polymorphism information content of these loci varied from 0.412 6 to 0.893 5(average 0.670 8).PC4H12,PC5E11,PC10F10 and PC10G6 were highly polymorphic loci.These highly polymorphic loci could be used in further population genetic research.Throughout the population,the observed heterozygosity(Ho) and expected heterozygosity(He) were 0.454 5~0.916 7(average 0.659 1) and 0.468 0~0.901 9(average 0.699 7),respectively.These data show that the genetic diversity of the C.lucidus population from Zhoushan was less than the diversity of most other marine fish.Three of the microsatellite loci departed from the Hardy Weinberg equilibrium(p0.05).From these data,we inferred that the population of C.lucidus has suffered from a genetic bottleneck in recent years.This evidence highlights the challenges of effectively managing this particular fishery.With a short lifespan and fast reproduction,the C.lucidus fishery should be able to bounce back to historical levels relatively quickly.Over-fishing of spiny head croaker should be limited to reduce the pressure on the C.lucidus broodstock,and thus,the government should administer a strict policy of a summer fishing moratorium.To provide a precise picture of the population genetics of C.lucidus,more microsatellite loci should be used in later research.

Abstract:The northwestern part of Guangxi is a typical karst landform. There are about ten species of the genus Sinocyclocheilus distributed in the region. To investigate the phylogenetic relationships and resolve the taxonomic status of these species, we determined nucleotide sequences of complete mitochondrial cytochrome b gene of 11 ingroup species and one outgroup species Barbodes laticeps. Phylogenetic trees were reconstructed using maximum parsimony and maximum likelihood analyses. Phylogenetic results showed that these species cluster as one clade with strong support. The 95% credibility interval (CI) of the divergence time between the species in the northwest part of Guangxi and other species in the genus Sinocyclocheilus is 8.28–12.40Mya. For the karst environment, these species show marked, recent genetic differentiation. From the overall consideration of morphology and molecular data Sinocyclocheilus tianeensis should be a valid species.
Morphological differentiation and comparative analysis of mitochondrial Cytb gene sequence of Spinibarbus sinensis in the Chishui River

Abstract:Two types of Spinibarbus sinensis were discovered in the mainstream of the Chishui River in September , 2013 . We defined them as high-dorsal S.sinensis (2.68~2.92) and low-dorsal S.sinensis (3.19~3.58) based on differences in their morphology ( body length/body depth ) .Morphological analysis showed that high-dorsal S.sinensis exhibited a size ad-vantage based on the significant difference between high and low-dorsal S.sinensis in seven measurements characters such as body length/body depth and in four measurements characters like body length /1-4 between high and low-dorsal S.sinensis. A comparison of the mitochondrial cytb gene sequences of the two types revealed that each had one haplotype , and repre-sented intraspecific variation with a low genetic diversity value (0.005).The two types and Luzhou reach of Yangtze River were monophylic, and shared the same haplotype .Accordingly, we speculated that the S.sinensis in the Chishui River was derived from the Yangtze River basin .It was suggested that the two types of S.sinensis, especialy the high-dorsal type, had a growth advantage , and could be an excellent aquatic species and pertential fish breeding material .

Abstract:The study aimed to provide basic data for understanding the chromosome characteristics of Pelteobagrus fulvidraco,establishing its germplasm standard and its artificial domestication breeding.In order to make chromosome specimens with the kidney cells,the karyotype of Pelteobagrus fulvidraco in Poyang Lake was analyzed by using the methods of PHA and colchicine injection in vivo,kidney cell culture and air drying.The results showed that Pelteobagrus fulvidraco in Poyang Lake had a diploid number of 52 chromosomes.The karyotype formula was 2n=20m+14sm+14st+4t.NF=86.Compared with the karyotypes of other fishes,it is concluded that Pelteobagrus fulvidraco belongs to low specialization group in fish evolution history.
