Abstract:Excessively-long translocation events of single DNAs are experimentally observed using a small nanopore. Solid-state Nano pores on SiNx membranes with pore diameters less than 5nm are fabricated via Transmission Electron Microscopy. The trans location testing system is set up based on patch-clamp and Lab-on-Chip, and translocation experiments of Lambda DNAs are conducted. Stable current traces and single molecular translocation events are achieved. Statistical analysis under various cross-membrane voltages shows typical characteristics of SiNx Nano pores, including event rates, threshold voltages, and noise power-spectrum-density. Particularly, excessively-long dwell time (>100ms) events through <5 nm nanopore are observed and attributed to the interaction between DNAs and pore walls. This characteristic is compared against the basic current-blockage model as well as that of a 10 nm nanopore control experiment, demonstrating additional blockage effects.
Identification of Single Nucleotides in MoS2 Nanopores

Abstract:Ultrathin membranes have drawn much attention due to their unprecedented spatial resolution for DNA nanopore sequencing. However, the high translocation velocity (3000-50000 nt/ms) of DNA molecules moving across such membranes limits their usability. To this end, we have introduced a viscosity gradient system based on room-temperature ionic liquids (RTILs) to control the dynamics of DNA translocation through a nanometer-size pore fabricated in an atomically thin MoS2 membrane. This allows us for the first time to statistically identify all four types of nucleotides with solid state nanopores. Nucleotides are identified according to the current signatures recorded during their transient residence in the narrow orifice of the atomically thin MoS2 nanopore. In this novel architecture that exploits high viscosity of RTIL, we demonstrate single-nucleotide translocation velocity that is an optimal speed (1-50 nt/ms) for DNA sequencing, while keeping the signal to noise ratio (SNR) higher than 10. Our findings pave the way for future low-cost and rapid DNA sequencing using solid-state nanopores.
Monolithic Integration of Vertical Thin-Film Transistors in Nanopores for Charge Sensing of Single Biomolecules

Abstract:We propose and fabricate solid-state nanopore devices that monolithically integrate solution-gated, vertical thin-film transistors (TFTs) inside the nanopores for charge-based sensing of translocating biomolecules. The TFTs consist of zinc oxide semiconductor channels and aluminum oxide gate dielectrics, which are both conformally deposited along the inner surfaces of the nanopores via atomic layer deposition. The resultant TFT channel lengths and nanopore diameters both reach the similar to 10 nm range. In translocation experiments using lambda-DNAs or bovine serum antibody (BSA) proteins, the TFT-nanopore devices demonstrate concurrent detection of the ion conductance blockade signals and modulation signals in the TFT electrical current. The TFT signals show opposite signs for the negatively charged DNAs and positively charged BSAs as well as staircase signal shapes that correspond to the folding and knotting of lambda-DNAs. Further experiments under various electrical biases and solution ionic strengths show that the ion blockade signals and the TFT signals have different dependence upon these experimental conditions. The TFT signals are analyzed to be consistent with the field effect sensing of the biomolecular charge, and the induced mirror charge is estimated from the signal amplitudes. This study could be a step forward to achieve charge-based single-biomolecular technology for basic research as well as for biosensing applications. It may also stimulate the development of TFT technologies for conformal integration of semiconductor electronics at the front end of nanostructures.
Progress on Optical Measurements in Single-Molecule Analysis with Nanopores

Abstract:Nanopore technology is widely used for single molecule/single particle detection due to its advantages of label-free sensing, low cost, portability and ultra-high sensitivity. The ionic current based electrical measurement is the common method for collecting nanopore signals. However, the electrical measurements suffer from several deficiencies such as the non-ideal noise components, low throughput and insufficient temporal or spatial resolution. Therefore, many strategies have been proposed to overcome these limitations. In this review, we summarize the progress of optical detection techniques with high bandwidth and high throughput that can be used to supplement or/and replace electrical measurements. It has been demonstrated that single-molecule optical detection using fluorescently labeled analytes (such as DNA) in nanopores is feasible. Moreover, methods to further improve the signal-to-noise ratio (SNR) of optical measurements in nanopores, including background noise suppression and the use of spectrally resolvable fluorescent groups, were also assessed. To avoid the fluorescence labeling of analytes, Ca2+ fluorescent probe-based ion flux imaging can achieve the optical measurement of unlabeled analytes directly. In addition to fluorescence imaging, plasmonic nanopores also provide solutions for optical nanopore sensing with the advantages of tunable optical/electrical sensitivity and scalable parallel detection. Plasmonic structures can enhance electromagnetic fields and focus them to a "hot spot" region located only at the nanopore depending on the structure of the pore, and the characteristic optical signals of the analyte are affected as it translocates through the pore. The SNR of optical signals can be improved by designing pores with reasonable size, shape, material and dielectric environment for enhancing the confinement of the electromagnetic field. The highly constrained electromagnetic field of plasmons have been used to help resolve single fluorescent molecules. Appropriate modifications of the surface of the plasmonic nanostructure can effectively suppress the fluorescence background and further enhance the fluorescence signal. In addition to enhancing labeled fluorescence emission, the unlabeled resonance shift and Raman scattering spectroscopy can also be performed directly for measuring single molecules. The principle of detecting the plasmonic resonance shift is that when the analytes enter the plasmonic nanopore, the local refractive index changes, which affects the intensity and frequency of the light scattered. Single DNA molecules have already been shown to transport through nanopores which can be efficiently detected by monitoring the intensity of scattered light. In addition, unlabeled surface-enhanced Raman scatting (SERS) can not only provide rich fingerprint information of molecular fine structure characteristics, but also be used to identify and measure a variety of complex samples, with chemical contrast. SERS with single molecule sensitivity is very important for the potential application of nanopores in chemical identification of different types of molecules. To achieve accurate and real-time measurement of the reaction of local targets, nanopipettes and SERS technology can be further combined. The highly sensitive plasmonic nanopipettes enable the measurement of single particles, single biomolecules and the environmental stimulus. However, controlling the molecular translocation through the pore is the main challenge for the enhanced SERS sensing at present. The typical sub-millisecond translocation time is too short to obtain the full spectral information with SERS. To address this limitation, several techniques based on the plasmonic trapping effect have been proposed to regulate the translocation speed. To conclude, nanopore technology based on single-molecule optical sensing has made great progress, but there are still several major challenges that needs to be solved. We believe that optical nanopore technology with high temporal and spatial resolution may open up a new horizon for nanopore analysis.
Visualization of DNA Translocation and Clogging Using Photoluminescent-Free Silicon Nanopore Arrays

Abstract:Solid-state nanopore arrays hold promises for high-throughput optical analysis of single molecules. However, the high photoluminescence (PL) background emanating from the commonly used silicon nitride (SiNx) membrane for nanopore fabrication and the nonspecific adsorption of analyte on the pore sidewalls have plagued the high sensing sensitivity and efficiency offered by optical sensing. Here, the present work demonstrates an optical monitoring system using a truncated pyramidal nanopore array on a silicon membrane coated with a lipid bilayer for visualization of DNA translocation events. The silicon membrane produces essentially no PL under blue-green laser illumination, which enables more clear identification of DNA translocation and clogging events than using SiNx-based devices. The lipid bilayer coating based on small unilamellar vesicles (SUVs) minimizes the nonspecific adsorption of DNA. With confocal microscopy, the fluorescent labeled DNA translocation motion is visualized in three dimensions. The statistical results show that the percentage of DNA clogged pores is significantly reduced for the lipid bilayer coated nanopores as compared to the uncoated nanopores.

Abstract:An important issue in nanopore sensing is to construct stable and versatile sensors that can discriminate analytes with minute differences. Here we report a means of creating nanopores that comprise ultrashort single-walled carbon nanotubes inserted into a lipid bilayer. We investigate the ion transport and DNA translocation through single-walled carbon nanotube nanopores and find that our results are fundamentally different from previous studies using much longer single-walled carbon nanotubes. Furthermore, we utilize the new single-walled carbon nanotube nanopores to selectively detect modified 5-hydroxymethylcytosine in single-stranded DNA, which may have implications in screening specific genomic DNA sequences. This new nanopore platform can be integrated with many unique properties of carbon nanotubes and might be useful in molecular sensing such as DNA-damage detection, nanopore DNA sequencing and other nanopore-based applications.

Abstract:Nanopores have been implemented as nano sensors for DNA sequencing, biomolecule inspection, chemical analysis, nanoparticle detection, etc. For high-throughput and parallelized measurement using nanopore arrays, individual addressability has been a crucial technological solution in order to enable scrutiny of signals generated at each and every nanopore. Here, an alternative pathway of employing arrayed nanopores to perform sensor functions is investigated by examining the group behavior of nanoparticles translocating multiple nanopores. As no individual address ability is required, fabrication of nanopore devices along with microfluidic cells and readout circuits can be greatly simplified. Experimentally, arrays of less than 10 pores are shown to be capable of analyzing translocating nanoparticles with a good signal-to-noise margin. According to theoretical predictions, more pores (than 10) per array can perform high-fidelity analysis if the noise level of the measurement system can be better controlled. More pores per array would also allow for faster measurement at lower concentration because of larger capture cross sections for target nanoparticles. By experimentally varying the number of pores, the concentration of nanoparticles, or the applied bias voltage across the nanopores, we have identified the basic characteristics of this multievent process. By characterizing average pore current and associated standard deviation during translocation and by performing physical modeling and extensive numerical simulations, we have shown the possibility of determining the size and concentration of two kinds of translocating nanoparticles over 4 orders of magnitude in concentration. Hence, we have demonstrated the potential and versatility of the multiple-nanopore approach for high-throughput nanoparticle detection.
Mechanism and Kinetics of Lipid Bilayer Formation in Solid-State Nanopores.

Abstract:Solid-state nanopores provide a highly versatile platform for rapid electrical detection and analysis of single molecules. Lipid bilayer coating of the nanopores can reduce nonspecific analyte adsorption to the nanopore sidewalls and increase the sensing selectivity by providing possibilities for tethering specific ligands in a cell-membrane mimicking environment. However, the mechanism and kinetics of lipid bilayer formation from vesicles remain unclear in the presence of nanopores. In this work, we used a silicon-based, truncated pyramidal nanopore array as the support for lipid bilayer formation. Lipid bilayer formation in the nanopores was monitored in real time by the change in ionic current through the nanopores. Statistical analysis revealed that a lipid bilayer is formed from the instantaneous rupture of individual vesicle upon adsorption in the nanopores, differing from the generally agreed mechanism that lipid bilayer forms at a high vesicle surface coverage on a planar support. The dependence of the lipid bilayer formation process on the applied bias, vesicle size, and concentration was systematically studied. In addition, the nonfouling properties of the lipid bilayer coated nanopores were demonstrated during long single-stranded DNA translocation through the nanopore array. The findings indicate that the lipid bilayer formation process can be modulated by introducing nanocavities intentionally on the planar surface to create active sites or changing the vesicle size and concentration.

Abstract:Rapid sensing of molecules is increasingly important in many studies and applications, such as DNA sequencing and protein identification. Here, beyond atomically thin 2D nanopores, we conceptualize, simulate and experimentally demonstrate coupled, guiding and reusable bilayer nanopore platforms, enabling advanced ultrafast detection of unmodified molecules. The bottom layer can collimate and decelerate the molecule before it enters the sensing zone, and the top 2D pore (~2 nm) enables position sensing. We varied the number of pores in the bottom layer from one to nine while fixing one 2D pore in the top layer. When the number of pores in the bottom layer is reduced to one, sensing is performed by both layers, and distinct T- and W-shaped translocation signals indicate the precise position of molecules and are sensitive to fragment lengths. This is uniquely enabled by microsecond resolution capabilities and precision nanofabrication. Coupled nanopores represent configurable multifunctional systems with inter- and intralayer structures for improved electromechanical control and prolonged dwell times in a 2D sensing zone.

Abstract:Solid-state nanopore has been widely used for a variety of single-molecule analysis due to its advantage of size control,high stability,adjustable surface properties,and the potential of further integration.Therefore,the insensitive studies have applied for the nanopore analysis of DNA,RNA and proteins.In order to detect an oligonucleotide at single-molecule level,here,we fabricated two SiNX solid-state nanopores with diameter of 3.1 and 8.5 nm by controlled dielectric breakdown.The weak interaction between the solid-state nanopore and the oligonucleotide could be efficiently enhanced by electrochemical confined space effect of nanopore.We employed a 67-nt oligonucleotide as a model which could be electrochemically driven into a nanopore.The model ssDNA in nanopore with confined diameter of 3.1 nm could result in two kinds of electrochemical behaviors which assign to bumping and translocation.Our findings pave the path for a better understanding of the electrochemical behavior of the single molecule in a confined space.

Abstract:Single-molecule methods have been rapidly developing with the appealing prospect of transforming conventional ensemble averaged analytical techniques. However, challenges remain especially in improving detection sensitivity and controlling molecular transport. In this article, we present a direct method for the fabrication of analytical sensors that combine the advantages of nanopores and field-effect transistors, for simultaneous label-free single-molecule detection and manipulation. We show that these hybrid sensors have perfectly aligned nanopore and FET components making it possible to detect molecular events with up to near 100% synchronization. Furthermore, we show that transport across the nanopore can be voltage-gated to switch on/off translocations in real-time. Finally, surface functionalization of the gate electrode can also be used to fine tune transport properties enabling more active control over the translocation velocity and capture rates.
DNA translocation through an array of kinked nanopores

Abstract:Synthetic solid-state nanopores are being intensively investigated as single-molecule sensors for detection and characterization of DNA, RNA and proteins. This field has been inspired by the exquisite selectivity and flux demonstrated by natural biological channels and the dream of emulating these behaviours in more robust synthetic materials that are more readily integrated into practical devices. So far, the guided etching of polymer films, focused ion-beam sculpting, and electron-beam lithography and tuning of silicon nitride membranes have emerged as three promising approaches to define synthetic solid-state pores with sub-nanometre resolution. These procedures have in common the formation of nominally cylindrical or conical pores aligned normal to the membrane surface. Here we report the formation of 'kinked' silica nanopores, using evaporation-induced self-assembly, and their further tuning and chemical derivatization using atomic-layer deposition. Compared with 'straight through' proteinaceous nanopores of comparable dimensions, kinked nanopores exhibit up to fivefold reduction in translocation velocity, which has been identified as one of the critical issues in DNA sequencing. Additionally, we demonstrate an efficient two-step approach to create a nanopore array exhibiting nearly perfect selectivity for ssDNA over dsDNA. We show that a coarse-grained drift-diffusion theory with a sawtooth-like potential can reasonably describe the velocity and translocation time of DNA through the pore. By control of pore size, length and shape, we capture the main functional behaviours of protein pores in our solid-state nanopore system.
Light-Driven Conversion of Silicon Nitride Nanopore to Nanonet for Single-Protein Trapping Analysis

Abstract:The single-molecule technique for investigation of an unlabeled protein in solution is very attractive but with great challenges. Nanopore sensing as a label-free tool can be used for collecting the structural information of individual proteins, but currently offers only limited capabilities due to the fast translocation of the target. Here, a reliable and facile method is developed to convert the silicon nitride nanopore to a stable nanonet platform for single-entity sensing by electrophoretic or electroosmotic trapping. A nanonet is fabricated based on a material reorganization process caused by electron-beam and light-irradiation treatment. Using protein molecules as a model, it is revealed that the solid-state nanonet can produce collision and trapping flipping signals of the protein, which provides more structural information than traditional nanopore sensing. More importantly, thanks to the excellent stability of the solid-state silicon nitride nanonet, it is demonstrated that the ultraviolet-light-irradiation-induced structural-change process of an individual protein can be captured. The developed nanonet supplies a robust platform for single-entity studies but is not limited to proteins.

Abstract:Solid-state nanopores can be used for single-molecule detection and potentially provide a platform for rapid DNA sequencing. DNA molecules along with water and ions are electrophoretically driven through a small orifice in a membrane. The ionic current blockade is measured and provides information about the size and the length of the molecule. Typically, solid-state nanopores are fabricated in relatively thick material (20nm), thus not providing single-base resolution. Recently, monolayer materials such as MoS2 have proven very useful in detecting and differentiating single nucleotides. Compared to e.g. graphene, monolayer MoS2 is an intrinsic semiconductor with a bandgap of 1.8eV and can thus be used to fabricate a field effect transistor. Here we show that a nanopore in monolayer MoS2 can be integrated with a two-dimensional field-effect transistor. We report simultaneous and correlated detection of the ionic current trace and the transverse sheet current through suspended MoS2 during DNA translocation. Signal-to-noise ratios in the sheet current are superior to ionic current and seem to follow a different sensing principle. During translocation through the nanopore, the negative charge of DNA decreases the drain-source conductance of the n-type semiconductor, effectively gating the semiconductor. Such a device configuration might overcome resolution limitations due to the dominating access-resistance in ionic current through ultra-thin membranes. Furthermore, this technology provides a simple way of parallelization: An array of nanopores can be created on the same membrane without the need of fabricating individually addressable microfluidic chambers. The ionic voltage would then just act as the driving force of bringing the molecules to the field-effect transistor and all detection is done on the transistors. Further work is required in order to better understand the sensing principle and establish the resolution of these new devices.

Abstract:In current nanopore-based label-free single-molecule sensing technologies, stochastic processes influence the selection of translocating molecule, translocation rate and translocation velocity. As a result, single-molecule translocations are challenging to control both spatially and temporally. Here we present a method using a glass nanopore mounted on a three-dimensional nanopositioner to spatially select molecules, deterministically tethered on a glass surface, for controlled translocations. By controlling the distance between the nanopore and glass surface, we can actively select the region of interest on the molecule and scan it a controlled number of times and at a controlled velocity. Decreasing the velocity and averaging thousands of consecutive readings of the same molecule increases the signal-to-noise ratio by two orders of magnitude compared with free translocations. We demonstrate the method's versatility by assessing DNA–protein complexes, DNA rulers and DNA gaps, achieving down to single-nucleotide gap detection.

Abstract:The detection of biomolecules at the single molecular level have important applications in the fields of biosensing and biomedical diagnosis. Solid state nanopore (SS-nanopore) is an effective tool to perform the single molecular detection, due to its unique properties of label-free and less sample consumption. The current SS-nanopore translocations of small biomolecules are driven by the electronic field force, thus easily influenced by the charges, shapes and sizes of the target molecules. Therefore, it remains a great challenge to control biomolecules to translocate through SS-nanopore, particularly for the protein with complex conformations and different charges. Towards this problem, we developed a DNA scaffold carrier assisted strategy to help protein translocation through SS-nanopore, thus facilitating the target protein detection. Taking advantages of a DNA carrier loading effect, the current signal to noise ratios are significantly improved. Our proposed method is sensitive, convenient and can detect real-time sample nanopore translocations. This method opens up a wide range of applications for SS-nanopore detection and promote the development of single molecular detections.

Abstract:Protein nanopores spanning a lipid bilayer membrane have been demonstrated as single molecule sensors that are highly sensitive to minute differences in the chemical and physical properties of the passing molecules. Nevertheless, their fixed aperture size, delicate physico-chemical, mechanical and electrical properties greatly limit the range of analytes and the repertoire of experimental possibilities. To overcome these limitations, nanoscale apertures on solid-state materials have been fabricated using state-of-the-art nanotechnologies, and have been used to probe the molecular characteristics of single nucleic acid chains.

Abstract:Nanopore-based sensors have established themselves as a prominent tool for solution-based, single-molecule analysis of the key building blocks of life, including nucleic acids, proteins, glycans and a large pool of biomolecules that have an essential role in life and healthcare. The predominant molecular readout method is based on measuring the temporal fluctuations in the ionic current through the pore. Recent advances in materials science and surface chemistries have not only enabled more robust and sensitive devices but also facilitated alternative detection modalities based on field-effect transistors, quantum tunnelling and optical methods such as fluorescence and plasmonic sensing. In this Review, we discuss recent advances in nanopore fabrication and sensing strategies that endow nanopores not only with sensitivity but also with selectivity and high throughput, and highlight some of the challenges that still need to be addressed.

Abstract:Nanopores can serve as high throughput, single-molecule sensing devices that provide insight into the distribution of static and dynamic molecular activities, properties, or interactions.We have studied double stranded DNA electrophoretic transport dynamics through fabricated nanopores in silicon nitride.A fabricated pore enables us to interrogate a broader range of molecules with a wider range of conditions than can be investigated in a self-assembled protein pore in a lipid membrane.
