Abstract:In general, the quality of fruits depends on local conditions experienced by the fruit during its development. In cotton, fruit quality, and more specifically the quality of the fibre in the fruit, depends on interactions between fruit position in the plant architecture, temperature and agronomic practices, such as sowing time, mulching with plastic film and topping of the plant's main stem and branches. To quantify this response of cotton fibre quality to environment and management, we developed a simulation model of cotton growth and development, CottonXL. Simulation of cotton fibre quality (strength, length and micronaire) was implemented at the level of each individual fruit, in relation to thermal time (represented by physiological age of the fruit) and prevailing temperature during development of each fruit. Field experiments were conducted in China in 2007 to determine model parameters, and independent data on cotton fibre quality in three cotton producing regions in China were used for model validation. Simulated values for fibre quality closely corresponded to experimental data. Scenario studies simulating a range of management practices predicted that delaying topping times can significantly decrease fibre quality, while sowing date and film mulching had no significant effect. We conclude that CottonXL may be used to explore options for optimizing cotton fibre quality by matching cotton management to the environment, taking into account responses at the level of individual fruits. The model may be used at plant, crop and regional levels to address climate and land-use change scenarios.

Abstract:In this paper,the quality of cotton fiber of 11 hybrid cultivars planted in 6 locations in Zhejiang province were measured.The indices of cotton fiber quality included lint,uniformity index,breaking strength,micronaire and length.The results showed that the cotton fiber lint of 11 cultivars ranged from 41.91% to 44.74%,the fiber uniformity index from 83.30% to 84.65%,fiber strength from 27.74cN tex-1 to 30.57cN tex-1,micronaire from 4.38 to 5.01,length from 28.41mm to 30.91mm,and elongation from 6.26% to 6.49%.The fiber of Xiangwen 2 was stronger,longer,and more elon-gated,its uniformity index,micronaire were also relative good,the followed cultivars were Cikangza 3 and Ciza 6.The cot-ton fiberfrom Sanmen was longer,more uniformed and more elongated,its strength,micronaire were also relative good,the followed region was Jiangshan.The fiber quality of Haiyan was relative poor.
Effects of Temperature-Light Factor on Cotton Fiber Qualities at Different Spatial Fruiting Branch Positions

Abstract:[Objective]The objective of this study is to provide a theoretical basis for taking suitable cultivation measures to reduce the decrease extent of fiber quality caused by inappropriate temperature and solar radiation during flowering and boll-forming stage.[Method]The field experiment was carried out in Nanjing with two cotton cultivars (temperature-insensitive cultivar Kemian 1 and temperature-sensitive cultivar Sumian 15). Three sowing dates (25-Apr, 25-May and 10-Jun) and three relative light rates (CRLR100%, 80%, and 60%) were set, thus cotton fiber development and the quality formation can be arranged at different temperature-light (PTP) conditions and different fruiting branch positions.[Result]During the flowering and boll-forming stages, difference in cotton fiber quality was mainly caused by mean daily temperature, mean daily maximum temperature, mean daily minimum temperature and photosynthetic active radiation, which were all reduced with the increase of fruiting branch or fruiting position. Micronaire was the most sensitive fiber quality index to the change of meteorological conditions, followed by fiber strength and fiber length. Cotton fiber length, strength and micronaire were quadratic withPTP. The theoretical maximum value of fiber quality at the 1st and 2nd fruiting positions was highest on the middle fruiting branches (6th to 8th node), followed by the low fruiting branches (2nd to 4th node) and the upper fruiting branches (10th to 12th node); and they were higher than those at the 3rd or greater fruiting positions. Range of optimumPTP for greater fiber quality (reach A grade and AA grade) was broader on the 1st and 2nd fruiting positions of the 6th to 8th fruiting branches. And the range of optimumPTP for fiber quality of temperature-sensitive cultivar was smaller than temperature-insensitive cultivar. Fiber strength was the main restrictive factor to achieving fiber quality with A grade for a smaller range of optimum PTP. Fiber strength and micronaire were the restrictive factors to achieving fiber quality with AA grade because that ranges of optimumPTP for fiber strength and micronaire with AA grade were different. The fiber quality reached A gradewhenPTPwas in183.5-633.7MJ·m-2 (Kemian 1) and 229.0-589.6 MJ·m-2 (Sumian 15) and reached AA grade whenPTPwas in 304.7-452.9MJ·m-2 (Kemian 1) and 346.6-357.8 MJ·m-2 (Sumian 15). TheCRLR60% treatment of 10-Jun did not reach A grade due to the lack ofPTP. And among all of the treatments, onlyCRLR80% and CRLR60% treatments of 25-Apr and CRLR80% treatment of 25-May reached AA grade.[Conclusion] Fiber quality indexes have different optimum PTP ranges, and fiber strength and micronaire are the restrictive factors to achieving quality cotton with A grade and AA grade. Delayed the sowing date (25-May) and lowed the light appropriately are benefit to formation high fiber quality.
Metabolomic and Transcriptomic Insights into How Cotton Fiber Transitions to Secondary Wall Synthesis, Represses Lignification, and Prolongs Elongation

Abstract:Background: The morphogenesis of single-celled cotton fiber includes extreme elongation and staged cell wall differentiation. Designing strategies for improving cotton fiber for textiles and other uses relies on uncovering the related regulatory mechanisms. In this research we compared the transcriptomes and metabolomes of two Gossypium genotypes, Gossypium barbadense cv Phytogen 800 and G. hirsutum cv Deltapine 90. When grown in parallel, the two types of fiber developed similarly except for prolonged fiber elongation in the G. barbadense cultivar. The data were collected from isolated fibers between 10 to 28 days post anthesis (DPA) representing: primary wall synthesis to support elongation; transitional cell wall remodeling; and secondary wall cellulose synthesis, which was accompanied by continuing elongation only in G. barbadense fiber.Results: Of 206 identified fiber metabolites, 205 were held in common between the two genotypes. Approximately 38,000 transcripts were expressed in the fiber of each genotype, and these were mapped to the reference set and interpreted by homology to known genes. The developmental changes in the transcriptomes and the metabolomes were compared within and across genotypes with several novel implications. Transitional cell wall remodeling is a distinct stable developmental stage lasting at least four days (18 to 21 DPA). Expression of selected cell wall related transcripts was similar between genotypes, but cellulose synthase gene expression patterns were more complex than expected. Lignification was transcriptionally repressed in both genotypes. Oxidative stress was lower in the fiber of G. barbadense cv Phytogen 800 as compared to G. hirsutum cv Deltapine 90. Correspondingly, the G. barbadense cultivar had enhanced capacity for management of reactive oxygen species during its prolonged elongation period, as indicated by a 138-fold increase in ascorbate concentration at 28 DPA.Conclusions: The parallel data on deep-sequencing transcriptomics and non-targeted metabolomics for two genotypes of single-celled cotton fiber showed that a discrete developmental stage of transitional cell wall remodeling occurs before secondary wall cellulose synthesis begins. The data showed how lignification can be transcriptionally repressed during secondary cell wall synthesis, and they implicated enhanced capacity to manage reactive oxygen species through the ascorbate-glutathione cycle as a positive contributor to fiber length.

Abstract:Cotton is the most widely planted fiber crop in the world, and improving cotton fiber quality has long been a research hotspot. The development of cotton fibers is a complex process that includes four consecutive and overlapping stages, and although many studies on cotton fiber development have been reported, most of the studies have been based on cultivars that are promoted in production or based on lines that are used in breeding. Here, we report a phenotypic evaluation of Gossypium hirsutum based on immature fiber mutant (xin w 139) and wild-type (Xin W 139) lines and a comparative transcriptomic study at seven time points during fiber development. The results of the two-year study showed that the fiber length, fiber strength, single-boll weight and lint percentage of xin w 139 were significantly lower than those of Xin W 139, and there were no significant differences in the other traits. Principal component analysis (PCA) and cluster analysis of the RNA-sequencing (RNA-seq) data revealed that these seven time points could be clearly divided into three different groups corresponding to the initiation, elongation and secondary cell wall (SCW) synthesis stages of fiber development, and the differences in fiber development between the two lines were mainly due to developmental differences after twenty days post anthesis (DPA). Differential expression analysis revealed a total of 5131 unique differentially expressed genes (DEGs), including 290 transcription factors (TFs), between the 2 lines. These DEGs were divided into five clusters. Each cluster functional category was annotated based on the KEGG database, and different clusters could describe different stages of fiber development. In addition, we constructed a gene regulatory network by weighted correlation network analysis (WGCNA) and identified 15 key genes that determined the differences in fiber development between the 2 lines. We also screened seven candidate genes related to cotton fiber development through comparative sequence analysis and qRT–PCR; these genes included three TFs (GH_A08G1821 (bHLH), GH_D05G3074 (Dof), and GH_D13G0161 (C3H)). These results provide a theoretical basis for obtaining an in-depth understanding of the molecular mechanism of cotton fiber development and provide new genetic resources for cotton fiber research.

Abstract:Cotton (Gossypium hirsutum L.) boll positions on a fruiting branch vary in their contribution to yield and fiber quality. Fiber properties are dependent on deposition of cellulose in the fiber cell wall, but information about the enzymatic differences in sucrose metabolism between these fruiting positions is lacking. Therefore, two cotton cultivars with different sensitivities to low temperature were tested in 2010 and 2011 to quantify the effect of fruit positions (FPs) on fiber quality in relation to sucrose content, enzymatic activities and sucrose metabolism. The indices including sucrose content, sucrose transformation rate, cellulose content, and the activities of the key enzymes, sucrose phosphate synthase (SPS), acid invertase (AI) and sucrose synthase (SuSy) which inhibit cellulose synthesis and eventually affect fiber quality traits in cotton fiber, were determined. Results showed that as compared with those of FP1, cellulose content, sucrose content, and sucrose transformation rate of FP3 were all decreased, and the variations of cellulose content and sucrose transformation rate caused by FPs in Sumian 15 were larger than those in Kemian 1. Under FP effect, activities of SPS and AI in sucrose regulation were decreased, while SuSy activity in sucrose degradation was increased. The changes in activities of SuSy and SPS in response to FP effect displayed different and large change ranges between the two cultivars. These results indicate that restrained cellulose synthesis and sucrose metabolism in distal FPs are mainly attributed to the changes in the activities of these enzymes. The difference in fiber quality, cellulose synthesis and sucrose metabolism in response to FPs in fiber cells for the two cotton cultivars was mainly determined by the activities of both SuSy and SPS.

Abstract:The paper discusses the issue of raw cotton quality and summarises it in the context of the current state of research. The article highlights the importance of cotton seeds for improving cotton quality and points out the problems in cotton seed selection and breeding. The article also mentions other factors affecting cotton quality, such as planting technology, light factors, defoliation and ripening technology, anisotropic fibre content and cotton picker operation quality. Based on these findings, ways to optimize the quality of raw cotton are proposed, including exploring suitable cotton varieties for machine picking, mitigating differences in raw cotton quality due to differences in geographic location and climatic conditions, and optimizing the use of picking techniques and processing machinery to reduce the impact on raw cotton quality. In conclusion, the paper provides a useful reference for promoting the application of cotton mechanical picking technology.

Abstract:Cotton fiber length and strength are key determinants of its quality. Dynamic changes in the pectin, xyloglucan, xylan, and cellulose polysaccharide epitopes content during fiber growth contribute to complex remodeling of fiber cell wall (CW) and quality. Detailed knowledge about polysaccharide compositional and structural alteration in the fiber during fiber elongation and strengthening is vastly limited. Here, large-scale glycome profiling coupled with fiber phenotype and transcriptome profiling was conducted on fiber collected daily covering the most critical fiber developmental window. High temporal resolution profiling allowed us to identify specific polysaccharide epitopes associated with distinct fiber phenotypes that might contribute to fiber quality. This study revealed the critical role of highly branched RG-I pectin epitopes such as, β-1,4-linked-galactans, β-1,6-linked-galactans, and arabinogalactans, in addition to earlier reported homogalacturonans and xyloglucans in the formation of cotton-fiber-middle-lamella and contributing to fiber plasticity and elongation. We also propose the essential role of heteroxylans (Xyl-MeGlcA and Xyl-3Ar), as a guiding factor for secondary CW cellulose-microfibril arrangement, thus contributing to fiber strength. Correlation analysis of glycome and transcriptome data identified several key putative glycosyltransferases involved in synthesizing the critical polysaccharide epitopes. Novel details discovered here provide a foundation to identify molecular factors that dictate important fiber traits.

Photosynthetic Characteristics of the Subtending Leaf and the Relationships with Lint Yield and Fiber Quality in the Late-Planted Cotton

Abstract:To investigate photosynthetic characteristics of the subtending leaf at the 2-3rd and 10-11th fruiting branch (FBN, FB2-3, and FB10-11), and their relationship with cotton yield and quality, field experiments were conducted using two cotton cultivars, Kemian 1 and Sumian 15. The results showed that with FBN increasing, chlorophyll (Chl) components, Pn and non-photochemical quenching (NPQ) in the subtending leaf significantly declined, while soluble sugar, amino acid and their ratio (C SS/C AA) as well as F v/F m increased. These results indicated that (1) non-radiative dissipation of excess light energy at FB2-3 was reduced to improve solar energy utilization efficiency to compensate for lower Pn, (2) higher NPQ at FB10-11 played a role in leaf photo-damage avoidance, (3) boll weight was related to the C SS/C AA ratio rather than carbohydrates content alone, (4) with FBN increasing, lint biomass and lint/seed ratio increased significantly, but lint yield decreased due to lower relative amount of bolls, and (5) the decreases in Pn, sucrose content and C SS /C AA in the subtending leaf at FB2-3 resulted in lower boll weight and fiber strength.

Abstract:Core Ideas Cotton plant parts can be used for multiple purposes depending on their compositions. Cotton stems with less ash are better suited for lignocellulosic feedstock of bioenergy and bio‐products. Feed quality characteristics of cottonseed are comparable to those of forage crops. Cotton (Gossypium hirsutum L.) is an important crop in the southern and southeastern parts of the United States, but cotton plant biomass residues are underutilized because the high‐value lint receives the most attention. In this study, whole cotton plants were collected at midseason and just before harvest and were chemically characterized to explore multiple uses. The plant samples were separated into six (midseason) or eight (pre‐defoliation for harvest) biomass fractions. We determined the macro‐ and trace elements, protein, fiber, and lignin contents in the biomass materials. Growth stages affected the relative contents of some, but not all, of the measured parameters. Correlation coefficient analysis of the measured data revealed that some of the parameters were well related to each other, whereas some were quite independent. The information reported in this work will be helpful in exploring and optimizing management practices and processing strategies for best utilization of these types of cotton crop biomass materials as renewable natural resources.

Abstract:Upland cotton (Gossypium hirsutum) is the most important natural fiber crop in the world. The overall genetic diversity among cultivated species of cotton and the genetic changes that occurred during their improvement are poorly understood. Here we report a comprehensive genomic assessment of modern improved upland cotton based on the genome-wide resequencing of 318 landraces and modern improved cultivars or lines. We detected more associated loci for lint yield than for fiber quality, which suggests that lint yield has stronger selection signatures than other traits. We found that two ethylene-pathway-related genes were associated with increased lint yield in improved cultivars. We evaluated the population frequency of each elite allele in historically released cultivar groups and found that 54.8% of the elite genome-wide association study (GWAS) alleles detected were transferred from three founder landraces: Deltapine 15, Stoneville 2B and Uganda Mian. Our results provide a genomic basis for improving cotton cultivars and for further evolutionary analysis of polyploid crops.

Abstract:Xiangzamian 2 (XZM2) was the most widely cultivated cotton hybrid planted as F-1 hybrids and as selfed F-2 seeds in China before the release of transgenic Bt hybrids. By crossing two parents of XZM2, Gossypium hirsutum cv. Zhongmiansuo12 (ZMS12) and G. hirsutum acc. 8891, and through subsequent selfings, we obtained F-8 and F-9 populations of 180 recombinant inbred lines (RILs). A RIL population was cultivated in two cotton-growing regions in China for 2 years. The purpose of the present research was to detect quantitative trait loci (QTL) for fiber quality and provide information applicable to cotton breeding. A genetic map was constructed mainly using SSR markers. QTL controlling fiber quality traits were determined at the single-locus and two-locus levels, and genotype-by-environment interactions were analyzed. Among the main-effect QTL, a fiber length QTL qFL-D2-1 and a reflectance QTL qFR-D2-1 were simultaneously detected at two growing regions in 2 years, which suggested a high degree of stability in different environments, and might be of particular value for a marker-assisted selection (MAS) program. The results suggested that epistatic effects, as well as additive effects, of QTL play important roles in fiber quality in these RILs. In our research, the phenomenon of QTL clusters was detected in the cotton genome.

Abstract:In the last decade,cotton genomics had great progress in genome assembling(Li et al.,2015;Huang et al.,2020)and agriculturally important locus identification(Du et al.,2018;Ma et al.,2018;Li et al.,2021). Upland cotton(Gossypium hirsutum)is one of the most important cash crops cultivated worldwide.The fiber quality of cotton directly determines its economic value,and there-fore enhancing fiber quality is always the primary task in cotton breeding practices(Xia et al.,2019;Huang et al.,2021).In recent years,fiber quality-related genes have been identified(Peng et al.,2020;Wang et al.,2020).Several major QTLs have also been found to be associated with fiber length and fiber quality in cotton resequencing projects(Ma et al.,2018).However,the whole genomic landscape of in-trogression and the functional introgressed fragments have rarely been reported.On April 15,2021,a study published in Nature Genetics became a milestone in the genomic analysis of cultivated cotton,landraces,and their wild relatives.It revealed the genetic basis of cotton population differentia-tion and ecological adaptation caused by chromosome structure variation.It also provided new insights to improve fiber quality by exogenous introgression and recombination of the elite fiber-quality related loci with pyramiding effect in cotton(He et al.,2021).
A high-resolution model of gene expression during (cotton) fiber development

Abstract:Cotton fiber development relies on complex and intricate biological processes to transform newly differentiated fiber initials into the mature, extravagantly elongated cellulosic cells that are the foundation of this economically important cash crop. Here we extend previous research into cotton fiber development by employing controlled conditions to minimize variability and utilizing time-series sampling and analyses to capture daily transcriptomic changes from early elongation through the early stages of secondary wall synthesis (6 to 24 days post anthesis; DPA). A majority of genes are expressed in fiber, largely partitioned into two major coexpression modules that represent genes whose expression generally increases or decreases during development. Differential gene expression reveals a massive transcriptomic shift between 16 and 17 DPA, corresponding to the onset of the transition phase that leads to secondary wall synthesis. Subtle gene expression changes are captured by the daily sampling, which are discussed in the context of fiber development. Coexpression and gene regulatory networks are constructed and associated with phenotypic aspects of fiber development, including turgor and cellulose production. Key genes are considered in the broader context of plant secondary wall synthesis, noting their known and putative roles in cotton fiber development. The analyses presented here highlight the importance of fine-scale temporal sampling on understanding developmental processes and offer insight into genes and regulatory networks that may be important in conferring the unique fiber phenotype.

Optimizing Radiation Capture in Machine-Harvested Cotton: A Functional-Structural Plant Modelling Approach to Chemical Vs. Manual Topping Strategies

Abstract:Topping and planting density are key agronomic management practices to optimize cotton plant structure for machine harvesting and light capture. However, modelling the effects of these practices on canopy light utilization in the field, in order to improve cotton management, remains challenging. Functional-structural plant modelling is a computational approach to explore the effects of agronomic practices on shaping plant architecture and thus light interception. This study, for the first time, utilizes the CottonXL model to quantify the significant impact of chemical topping compared to manual topping on radiation interception on machine- harvested cotton in China at different planting densities, providing new management strategies for cotton production. A more compact plant structure is shaped by chemical topping through inhibiting leaf expansion and shortening internodes of both the main stem and fruiting branches, thereby allowing more PAR interception by middle and lower leaves. Simulation results showed that the total PAR intercepted by the canopy over entire growth season was increased by 11.3 % under chemical topping compared to manual topping. This positive effect became even more pronounced with increasing plant density. These results indicate that chemical topping could be beneficial for optimizing canopy structure, enhancing light interception and lint yield, especially at higher plant densities. The results illustrate the importance of shaping plant structure for improving radiation resource capture and exemplify the potential of optimizing topping strategy and plant density to enhance crop performance. They also demonstrate the utility of a functional-structural plant model for guiding crop management.

Abstract:The economic value of cotton is based on its long, thin, strong, and twisted trichoblasts that emerge from the ovule epidermis. The mature dried fiber cell reflects the outcome of a rapid tapering of the nascent trichoblast, weeks of polarized diffuse growth, followed by a transition to persistent secondary cell wall synthesis. Highly conserved and dynamic microtubule and cellulose microfibril-based anisotropic growth control modules are central to all of these phases. In this paper, we developed novel quantitative phenotyping and computational modeling pipelines to analyze fiber growth behaviors at a daily resolution. We uncovered unexpected variability in growth rate, cell wall properties, and cell geometry across a critical window of fiber development. Finite element computational modeling of fiber growth was used to analyze the instability of cell diameter control and predict how spatial gradients of fiber and matrix material properties can interact to dictate the patterns of shape change. As an initial step toward gaining insight into the molecular orchestration of cellulose biosynthesis, expression profiles of a broad set of relevant genes were quantified across the same developmental timeline and correlated with fiber phenotypes. This analysis identified specific candidate genes that may serve as targets for fiber quality improvement.

Abstract:With increasing demand for high-quality cotton,it is desirable to identify genes involved in fiber development for molecular improvement of cotton.In this study,780 differentially expressed genes（DEGs） were identified in developing fibers at 10 days post-anthesis（DPA）in Gossypium hirsutum acc.DH962 and G.hirsutum cv.Jimian 5 using RNA-seq.Of 15 stable QTL for fiber quality identified in the same two parents in previous studies,4,3,6,1,and 1 QTL were associated with fiber length（FL）,fiber strength（FS）,micronaire（MIC）,fiber elongation（FE） and fiber length uniformity ratio（FU）,respectively.Integration of DEGs and QTL allowed the identification of 31 genes in 9 QTL regions,of which 25 were highly expressed in fibers based on the transcriptome datasets and 9 were preferentially expressed in different stages of fiber development.Gh A 01 G0453（Gh DTX19）,Gh D 07 G1581 and Gh D 04 G0942 were expressed specifically in 5 and 10 DPA fibers,with Gh D 04 G0942 showing low expression in other tissues except pistil.Gh D 07 G1799（Gh GAUT9）,Gh D 11 G0326（Gh VPS29）,Gh D 11 G0333（Gh TCP14）,and Gh D 11 G0334（Gh NRP2） were preferentially expressed in 5 or 10 DPA fibers;Gh A 01 G0397（Gh ABCG10） and Gh D 07 G1744 were expressed specifically in 20 and 25 DPA fibers.These results suggest candidate genes for molecular improvement of cotton fiber quality.

Abstract:SUMMARY Cotton fiber is the most valuable naturally available material for the textile industry and the fiber length and strength are key determinants of its quality. Dynamic changes in the pectin, xyloglucan, xylan, and cellulose polysaccharide epitope content during fiber growth contribute to complex remodeling of fiber cell wall (CW) and quality. Detailed knowledge about polysaccharide compositional and structural alteration in the fiber during fiber elongation and strengthening is important to understand the molecular dynamics of fiber development and improve its quality. Here, large‐scale glycome profiling coupled with fiber phenotype and transcriptome profiling was conducted on fiber collected daily covering the most critical window of fiber development. The profiling studies with high temporal resolution allowed us to identify specific polysaccharide epitopes associated with distinct fiber phenotypes that might contribute to fiber quality. This study revealed the critical role of highly branched RG‐I pectin epitopes such as β‐1,4‐linked‐galactans, β‐1,6‐linked‐galactans, and arabinogalactans, in addition to earlier reported homogalacturonans and xyloglucans in the formation of cotton fiber middle lamella and contributing to fiber plasticity and elongation. We also propose the essential role of heteroxylans (Xyl‐MeGlcA and Xyl‐3Ar), as a guiding factor for secondary CW cellulose microfibril arrangement, thus contributing to fiber strength. Correlation analysis of profiles of polysaccharide epitopes from glycome data and expression profiles of glycosyltransferase‐encoding genes from transcriptome data identified several key putative glycosyltransferases that are potentially involved in synthesizing the critical polysaccharide epitopes. The findings of this study provide a foundation to identify molecular factors that dictate important fiber traits.
