Abstract:To model biological systems using networks, it is desirable to allow more than two levels of expression for the nodes and to allow the introduction of parameters. Various modeling and simulation methods addressing these needs using Boolean models, both synchronous and asynchronous, have been proposed in the literature. However, analytical study of these more general Boolean networks models is lagging. This paper aims to develop a concise theory for these different Boolean logic based modeling methods. Boolean models for networks where each node can have more than two levels of expression and Boolean models with parameters are defined algebraically with examples provided. Certain classes of random asynchronous Boolean networks and deterministic moduli asynchronous Boolean networks are investigated in detail using the setting introduced in this paper. The derived theorems provide a clear picture for the attractor structures of these asynchronous Boolean networks.

Abstract:In this paper, we study the dynamics of synchronous Boolean networks and extend previously obtained results for binary Boolean networks to networks with state variables in a general Boolean algebra of 2p elements, with p>1. The method to do this is based on the Stone representation theorem and the relation of such systems on general Boolean algebras with those with binary-state values. Specifically, we deal with the main periodic orbit problems and predecessor problems (existence, coexistence, uniqueness, and number of them), which allows us to determine the periodic structure and the attractor cycles of the system. These results open opportunities to explore novel applications by means of such general systems.

Abstract:The structure matrix based on semi-tensor product can provide formulas for analyzing the characteristics of a Boolean network, such as the number of fixed points, the number of circles of different lengths, transient period for all points to enter the set of attractors and basin of each attractor. However, the conventional method of semi-tensor product gains the structure matrix through complex matrix operations with high computation complexity. This paper proposes an optimized algorithm which gains the structure matrix through the truth table reflecting the state transformation of Boolean networks. The effectiveness and feasibility of our optimized approach are demonstrated through the analysis of a practical Boolean network of the mammalian cell.

Abstract:Synchronization of large-scale Boolean networks (BNs) is studied in this paper. Using semi-tensor product of matrices, the algebraic structure of all subnetworks' relationships is constructed. A necessary and sufficient condition is obtained for synchronization of large-scale BNs. For those asynchronous large-scale BNs, pinning control is firstly applied to achieve the control objective, including choosing the subnetworks to be controlled, by designing the corresponding feedback control according to the subnetworks' states independently. In this paper, for each pinned subnetwork, the related adding approach of feedback control is fixed to be Boolean addition, which is similar to the system addition. An algorithm is presented for getting a desired structure matrix, under which, the solvability of pinning controls including the exact pinning subnetworks and the corresponding feedback control design is addressed to guarantee the synchronization. An example modeled by biochemical oscillator is given to show how to use the results obtained in this paper and also show the efficiency of pinning control.

Abstract:The synchronization for two k-valued logical networks of the same dimensions is studied in this paper. First, based on the theory of semi-tensor product of matrices, the master-slave systems (two k-valued logical networks) are converted into discrete-time systems. Second, both open-loop control and feedback control are provided to make the slave network synchronize with the master k-valued logical network. Finally, examples are provided to illustrate the efficiency of the obtained results.

Abstract:Abstract The stability of Boolean networks and the stabilization of Boolean control networks are investigated. Using semi‐tensor product of matrices and the matrix expression of logic, the dynamics of a Boolean (control) network can be converted to a discrete time linear (bilinear) dynamics, called the algebraic form of the Boolean (control) network. Then the stability can be revealed by analyzing the transition matrix of the corresponding discrete time system. Main results consist of two parts: (i) Using logic coordinate transformation, the known sufficient condition based on incidence matrix has been improved. It can also be used in stabilizer design. (ii) Based on algebraic form, necessary and sufficient conditions for stability and stabilization, respectively, are obtained. Copyright © 2010 John Wiley & Sons, Ltd.

Abstract:One distinguishes between qualitative and Boolean models of gene regulatory networks. Qualitative models are directed graphs with signed edges according to whether an interaction is activating or inhibiting. In Boolean models each node of the network is a Boolean variable whose value depends on the values of the node's regulators according to a specific update rule. Qualitative models can be systematically converted into Boolean models via generic logics, which allow combination of activating and inhibiting influences into an update rule. Here, we investigate random Boolean networks whose update rules are generated using generic logics. We begin by studying their truth-content, which is a mean field approximation of the fraction of ones (true nodes). We prove that the asymptotic behavior of this quantity is essentially independent of the initial conditions. In numeric analyses, the truth-content exhibits a rich dynamical behavior including period-doublings leading to chaos. We define truth-stable networks as networks whose truth-contents exhibit non-chaotic dynamics. Random Boolean networks are known to exist in two phases: a frozen phase with stable short periodic dynamics and a chaotic phase characterized by long-periodic attractors sensitive to perturbations. Our results about the truth-content of random Boolean networks with generic logics allow us to derive a criterion for phase transitions in these networks. The relation between phase transitions and the concept of truth-stability is studied. In numeric analyses we find multiple, intricately shaped critical boundaries. Simulations further strengthen the significance of our mean field results. Our results nicely fit into the theory of "living at the edge of chaos," which aims at elucidating the crucial properties of evolvable biological systems.

Second, the aggregation algorithm is applied to study the complete synchronization and partial synchronization of large-scale Boolean networks. Abstract:Finite-time observability of switching Boolean networks (SBNs) with Markov jump parameters (MJPs) is studied in this article. Via a parallel extension method, the observability of the considered SBN with MJPs is equivalent to that zero vector is reachable from an initial set of the new constructed system. A necessary and sufficient condition based on the extended structure matrix is presented for finite-time observability. Further, for unobservable systems, mode-dependent pinning control is first introduced and applied to achieve the observability. After the set of pinning subsystems is selected, for each pinning subsystem, mode-dependent pinning nodes, output-feedback controls (OFCs), and the adding approaches are designed. An algorithm is provided to find the set of pinning subsystems. Moreover, a necessary condition is given to solve mode-dependent pinning nodes, and the solvability of mode-dependent OFCs and the adding approaches are guaranteed. Finally, a numerical example is presented to show the effectiveness of the obtained results.

Abstract:This Letter presents an analytical study of synchronization in an array of coupled deterministic Boolean networks. A necessary and sufficient criterion for synchronization is established based on algebraic representations of logical dynamics in terms of the semi-tensor product of matrices. Some basic properties of a synchronized array of Boolean networks are then derived for the existence of transient states and the upper bound of the number of fixed points. Particularly, an interesting consequence indicates that a “large” mismatch between two coupled Boolean networks in the array may result in loss of synchrony in the entire system. Examples, including the Boolean model of coupled oscillations in the cell cycle, are given to illustrate the present results.

Abstract:Boolean networks have been used in a variety of settings, as models for general complex systems as well as models of specific systems in diverse fields, such as biology, engineering, and computer science. Traditionally, their properties as dynamical systems have been studied through simulation studies, due to a lack of mathematical structure. This paper uses a common mathematical technique to identify a class of Boolean networks with a "simple" structure and describes an algorithm to construct arbitrary extensions of a collection of simple Boolean networks. In this way, all Boolean networks can be obtained from a collection of simple Boolean networks as building blocks. The paper furthermore provides a formula for the number of extensions of given simple networks and, in some cases, provides a parametrization of those extensions. This has potential applications to the construction of networks with particular properties, for instance in synthetic biology, and can also be applied to develop efficient control algorithms for Boolean network models.

Abstract:Four terminal switching network is an alternative structure to realize the logic functions in electronic circuit modeling. This network can be used to implement a Boolean function with less number of switches than the two terminal based CMOS switch. Each switch of the network is driven by a Boolean literal. Any switch is connected to its four neighbors if a literal takes the value 1 , else it is disconnected. In our work, we aimed to develop a technique by which we can find out if any Boolean function can be implemented with a given four-terminal network. It is done using the path of any given lattice network. First, we developed a synthesis tool by which we can create a library of Boolean functions with a given four-terminal switching network and random Boolean literals. This tool can be used to check the output of any lattice network which can also function as a lattice network solver. In the next step, we used the library functions to develop and test our MAPPING tool where the functions were given as input and from the output, we can get the implemented function in four terminal lattice network. Finally, we have proposed a systematic procedure to implement any Boolean function with a efficient way by any given one type of lattice network.

Abstract:Driven by the desire to understand genomic functions through the interactions among genes and gene products, the research in gene regulatory networks has become a heated area in genomic signal processing. Among the most studied mathematical models are Boolean networks and probabilistic Boolean networks, which are rule-based dynamic systems. This tutorial provides an introduction to the essential concepts of these two Boolean models, and presents the up-to-date analysis and simulation methods developed for them. In the Analysis section, we will show that Boolean models are Markov chains, based on which we present a Markovian steady-state analysis on attractors, and also reveal the relationship between probabilistic Boolean networks and dynamic Bayesian networks (another popular genetic network model), again via Markov analysis; we dedicate the last subsection to structural analysis, which opens a door to other topics such as network control. The Simulation section will start from the basic tasks of creating state transition diagrams and finding attractors, proceed to the simulation of network dynamics and obtaining the steady-state distributions, and finally come to an algorithm of generating artificial Boolean networks with prescribed attractors. The contents are arranged in a roughly logical order, such that the Markov chain analysis lays the basis for the most part of Analysis section, and also prepares the readers to the topics in Simulation section.

Recursive Self-Composite Approach Towards Structural Understanding of Boolean Network

Abstract:Boolean networks have been widely used in many areas of science and engineering to represent various dynamical behaviour. In systems biology, they became useful tools to study the dynamical characteristics of large-scale biomolecular networks and there have been a number of studies to develop efficient ways of finding steady states or cycles of Boolean network models. On the other hand, there has been little attention to analyzing the dynamic properties of the network structure itself. Here, we present a systematic way to study such properties by introducing a recursive self-composite of the logic update rules. Of note, we found that all Boolean update rules actually have repeated logic structures underneath. This repeated nature of Boolean networks reveals interesting algebraic properties embedded in the networks. We found that each converged logic leads to the same states, called kernel states. As a result, the longest-length period of states cycle turns out to be equal to the number of converged logics in the logic cycle. Based on this, we propose a leaping and filling algorithm to avoid any possible large string explosions during the self-composition procedures. Finally, we demonstrate how the proposed approach can be used to reveal interesting hidden properties using Boolean network examples of a simple network with a long feedback structure, a T-cell receptor network and a cancer network.

Abstract:Boolean networks are currently receiving considerable attention as a computational scheme for system level analysis and modeling of biological systems. Studying control-related problems in Boolean networks may reveal new insights into the intrinsic control in complex biological systems and enable us to develop strategies for manipulating biological systems using exogenous inputs. This paper considers controllability and observability of Boolean biological networks. We propose a new approach, which draws from the rich theory of symbolic computation, to solve the problems. Consequently, simple necessary and sufficient conditions for reachability, controllability, and observability are obtained, and algorithmic tests for controllability and observability which are based on the Gröbner basis method are presented. As practical applications, we apply the proposed approach to several different biological systems, namely, the mammalian cell-cycle network, the T-cell activation network, the large granular lymphocyte survival signaling network, and the Drosophila segment polarity network, gaining novel insights into the control and/or monitoring of the specific biological systems.

Abstract:In this paper, we prove new connections between two frameworks for analysis and control of Boolean networks: the invariant subspace framework and the quotient framework. Each method, in different ways, produces a smaller model but preserves enough information about the original network. We make precise the connection between models reduced by the two methods. The results show equivalence between invariant subspace and quotient approaches for wide classes of analysis and control problems.

Abstract:We analyse the problem of solving Boolean equation systems through the use of structure graphs. The latter are obtained through an elegant set of Plotkin-style deduction rules. Our main contribution is that we show that equation systems with bisimilar structure graphs have the same solution. We show that our work conservatively extends earlier work, conducted by Keiren and Willemse, in which dependency graphs were used to analyse a subclass of Boolean equation systems, viz., equation systems in standard recursive form. We illustrate our approach by a small example, demonstrating the effect of simplifying an equation system through minimisation of its structure graph.
