Abstract:A critically evaluated database of human intestinal absorption for 648 chemical compounds is reported in this study, among which 579 are believed to be transported by passive diffusion. The correlation analysis between the intestinal absorption and several important molecular properties demonstrated that no single molecular property could be used as a good discriminator to efficiently distinguish the poorly absorbed compounds from those that are well absorbed. The theoretical correlation models for a training set of 455 compounds were proposed by using the genetic function approximation technique. The best prediction model contains four molecular descriptors: topological polar surface area, the predicted distribution coefficient at pH = 6.5, the number of violations of the Lipinski's rule-of-five, and the square of the number of hydrogen-bond donors. The model was able to predict the fractional absorption with an r = 0.84 and a prediction error (absolute mean error) of 11.2% for the training set. Moreover, it achieves an r = 0.90 and a prediction error of 7.8% for a 98-compound test set. The recursive partitioning technique was applied to find the simple hierarchical rules to classify the compounds into poor (%FA < or = 30%) and good (%FA > 30%) intestinal absorption classes. The high quality of the classification model was validated by the satisfactory predictions on the training set (correctly identifying 95.9% of the compounds in the poor-absorption class and 96.1% of the compounds in the good-absorption class) and on the test set (correctly identifying 100% of the compounds in the poor-absorption class and 96.8% of the compounds in the good-absorption class). We expect that, in the future, the rules for the prediction of carrier-mediated transporting and first pass metabolism can be integrated into the current hierarchical rules, and the classification model may become more powerful in the prediction of intestinal absorption or even human bioavailability. Abstract:Oral bioavailability is an essential parameter in drug screening cascades and a good indicator of the capability of the delivery of a given compound to the systemic circulation by oral administration. In the present work, we report a database of oral bioavailability of 1014 molecules determined in humans. A systematic examination of the relationships between various physicochemical properties and oral bioavailability were carried out to investigate the influence of these properties on oral bioavailability. A number of property-based rules for bioavailability classification were generated and evaluated. We found that no rule was an effective predictor for oral bioavailability because these simple rules cannot characterize the influence of important metabolic processes on bioavailability. Finally, the genetic function approximation (GFA) technique was employed to construct the multiple linear regression models for oral bioavailability using structural fingerprints as the basic parameters, together with several important molecular properties. The best model is able to predict human oral bioavailability with an r of 0.79, a q of 0.72, and a RMSE (root-mean-square error) of 22.30% of the compounds from the training set. The analysis of the descriptors chosen by GFA shows that the important structural fingerprints are primarily related to important intestinal absorption and well-known metabolic processes. The predictive power of the models was further evaluated using a separate test set of 80 compounds, and the consensus model can predict the oral bioavailability with r(test) = 0.71 and RMSE = 23.55% for the tested compounds. Since the necessary molecular properties and structural fingerprints can be calculated easily and quickly, the models we proposed here may help speed up the process of finding or designing compounds with improved oral bioavailability.

Abstract:A critically evaluated database of human oral bioavailability for 768 chemical compounds is described in this study (http://modem.ucsd.edu/adme), which provides the scientific community a publicly available and reliable source for developing predictive models of human oral bioavailability. The correlations between several important molecular properties and human oral bioavailability were investigated and compared with an earlier report by analyzing the rat oral bioavailability data (J. Med. Chem. 2002, 45, 2615). We showed that the percentages of compounds meeting the criteria based on molecular properties does not distinguish compounds with poor oral bioavailability from those with acceptable values, which may suggest that no simple rule based on molecular properties can be used as general filters to predict oral bioavailability with high confidence. A data set of intestinal absorption was also examined and compared with that of oral bioavailability. The performance of these rules based on molecular properties in the prediction of intestinal absorption is obviously much better than that of oral bioavailability in term of false positive rate, and, therefore, the applications of the "rule-based" approaches on the prediction of human bioavailability should be very cautious.

Abstract:Drug absorption, distribution, metabolism and excretion (ADME) often involve interaction of a drug with specific proteins. Knowledge about these ADME-associated proteins is important in facilitating the study of the molecular mechanism of disposition and individual response as well as therapeutic action of drugs. It is also useful in the development and testing of pharmacokinetics prediction tools. Several databases describing specific classes of ADME-associated proteins have appeared. A new database, ADME-associated proteins (ADME-AP), is introduced to provide comprehensive information about all classes of ADME-associated proteins described in the literature including physiological function of each protein, pharmacokinetic effect, ADME classification, direction and driving force of disposition, location and tissue distribution, substrates, synonyms, gene name and protein availability in other species. Cross-links to other databases are also provided to facilitate the access of information about the sequence, 3D structure, function, polymorphisms, genetic disorders, nomenclature, ligand binding properties and related literatures of each protein. ADME-AP currently contains entries for 321 proteins and 964 substrates.

Interpretable-ADMET: a web service for ADMET prediction and optimization based on deep neural representation

Abstract:Abstract Motivation In the process of discovery and optimization of lead compounds, it is difficult for non-expert pharmacologists to intuitively determine the contribution of substructure to a particular property of a molecule. Results In this work, we develop a user-friendly web service, named interpretable-absorption, distribution, metabolism, excretion and toxicity (ADMET), which predict 59 ADMET-associated properties using 90 qualitative classification models and 28 quantitative regression models based on graph convolutional neural network and graph attention network algorithms. In interpretable-ADMET, there are 250 729 entries associated with 59 kinds of ADMET-associated properties for 80 167 chemical compounds. In addition to making predictions, interpretable-ADMET provides interpretation models based on gradient-weighted class activation map for identifying the substructure, which is important to the particular property. Interpretable-ADMET also provides an optimize module to automatically generate a set of novel virtual candidates based on matched molecular pair rules. We believe that interpretable-ADMET could serve as a useful tool for lead optimization in drug discovery. Abstract:Unfavourable absorption, distribution, metabolism and elimination (ADME) properties have been identified as a major cause of failure for candidate molecules in drug development. Consequently, there is increasing interest in the early prediction of ADME properties, with the objective of increasing the success rate of compounds reaching development. This review explores in silico approaches and selected published models for predicting ADME properties from chemical structure alone. In particular, we provide a comparison of methods based on pattern recognition to identify correlations between molecular descriptors and ADME properties, structural models based on classical molecular mechanics and quantum mechanical techniques for modelling chemical reactions.

Abstract:Human intestinal absorption (HIA) is an important roadblock in the formulation of new drug substances. In silico models for predicting the percentage of HIA based on calculated molecular descriptors are highly needed for the rapid estimation of this property. Here, we have studied the performance of a support vector machine (SVM) to classify compounds with high or low fractional absorption (%FA > 30% or %FA :5 30%). The analyzed data set consists of 578 structural diverse druglike molecules, which have been divided into a 480-molecule training set and a 98-molecule test set. Ten SVM classification models have been generated to investigate the impact of different individual molecular properties on %FA. Among these studied important molecule descriptors, topological polar surface area (TPSA) and predicted apparent octanol - water distribution coefficient at pH 6.5 (logD(6.5)) show better classification performance than the others. To obtain the best SVM classifier, the influences of different kernel functions and different combinations of molecular descriptors were investigated using a rigorous training-validation procedure. The best SVM classifier can give satisfactory predictions for the training set (97.8% for the poor-absorption class and 94.5% for the good-absorption class). Moreover, 100% of the poor-absorption class and 97.8% of the good-absorption class in the external test set could be correctly classified. Finally, the influence of the size of the training set and the unbalanced nature of the data set have been studied. The analysis demonstrates that large data set is necessary for the stability of the classification models. Furthermore, the weights for the poor-absorption class and the good-absorption class should be properly balanced to generate unbiased classification models. Our work illustrates that SVMs used in combination with simple molecular descriptors can provide an extremely reliable assessment of intestinal absorption in an early in silico filtering process.
admetSAR3.0: a comprehensive platform for exploration, prediction and optimization of chemical ADMET properties

Abstract:Absorption, distribution, metabolism, excretion and toxicity (ADMET) properties play a crucial role in drug discovery and chemical safety assessment. Built on the achievements of admetSAR and its successor, admetSAR2.0, this paper introduced the new version of the series, admetSAR3.0, as a comprehensive platform for chemical ADMET assessment, including search, prediction and optimization modules. In the search module, admetSAR3.0 hosted over 370 000 high-quality experimental ADMET data for 104 652 unique compounds, and supplemented chemical structure similarity search function to facilitate read-across. In the prediction module, we introduced comprehensive ADMET endpoints and two new sections for environmental and cosmetic risk assessments, empowering admetSAR3.0 to provide prediction for 119 endpoints, more than double numbers compared to the previous version. Furthermore, the advanced multi-task graph neural network framework offered robust and reliable support for ADMET prediction. In particular, a module named ADMETopt was added to automatically optimize the ADMET properties of query molecules through transformation rules or scaffold hopping. Finally, admetSAR3.0 provides user-friendly interfaces for multiple types of input data, such as SMILES string, chemical structure and batch molecule file, and supports various output types, including digital, chart displays and file downloads. In summary, admetSAR3.0 is anticipated to be a valuable and powerful tool in drug discovery and chemical safety assessment at http://lmmd.ecust.edu.cn/admetsar3/.

Abstract:Theoretical models for predicting absorption, distribution, metabolism and excretion (ADME) properties play increasingly important roles in support of the drug development process.We briefly review the in silico prediction models for three important ADME properties, namely, aqueous solubility, human intestinal absorption, and oral bioavailability.Rather than giving detailed descriptions of the ADME prediction models, we focus on the discussions of the prediction accuracies of the in silico models.We find that the robustness and predictive capability of the ADME models are directly associated with the complexity of the ADME property. For the ADME properties involving complex phenomena, such as bioavailability, the in silico models usually cannot give satisfactory predictions. Moreover, the lack of large and high-quality data sets also greatly hinder the reliability of ADME predictions. While considerable progress has been achieved in ADME predictions, many challenges remain to be overcome.

Abstract:Good and extensive experimental ADMET (absorption, distribution, metabolism, excretion, and toxicity) data is critical for developing reliable in silico ADMET models. Here we develop a PharmacoKinetics Knowledge Base (PKKB) to compile comprehensive information about ADMET properties into a single electronic repository. We incorporate more than 10 000 experimental ADMET measurements of 1685 drugs into the PKKB. The ADMET properties in the PKKB include octanol/water partition coefficient, solubility, dissociation constant, intestinal absorption, Caco-2 permeability, human bioavailability, plasma protein binding, blood-plasma partitioning ratio, volume of distribution, metabolism, half-life, excretion, urinary excretion, clearance, toxicity, half lethal dose in rat or mouse, etc. The PKKB provides the most extensive collection of freely available data for ADMET properties up to date. All these ADMET properties, as well as the pharmacological information and the calculated physiochemical properties are integrated into a web-based information system. Eleven separated data sets for octanol/water partition coefficient, solubility, blood-brain partitioning, intestinal absorption, Caco-2 permeability, human oral bioavailability, and P-glycoprotein inhibitors have been provided for free download and can be used directly for ADMET modeling. Abstract:Although significant progress has been made on high-throughput screening (HTS) of absorption, distribution, metabolism and excretion (ADME), toxicity, and pharmacokinetic properties in drug discovery, the in silico ADME and toxicity (ADME-Tox) prediction still plays an important role in facilitating pharmaceutical companies to select drug candidates wisely prior to expensive clinical trials. Unlike in vitro or in vivo ADME-Tox assays, in silico ADME-Tox is particularly efficient and cheap to search a great number of compounds in screening libraries or virtual molecules in combinatorial chemistry prior to synthesizing them. In the last several years, a lot of new ADME-Tox models have been published and many new software packages and ADME-Tox databases have emerged. In this review, we will present the advances on some oral administration related ADME properties, which include aqueous solubility, Caco-2 and MDCK permeability, blood-brain barrier (BBB), human intestinal absorption (HIA), plasma protein binding (PPB), as well as oral bioavailability (F). We will not only simply review the recent published models but also provide our deep insight on how to construct more accurate and reliable ADME-Tox models.

Abstract:Abstract Motivation The emergence of large chemical repositories and combinatorial chemical spaces, coupled with high-throughput docking and generative AI, have greatly expanded the chemical diversity of small molecules for drug discovery. Selecting compounds for experimental validation requires filtering these molecules based on favourable druglike properties, such as Absorption, Distribution, Metabolism, Excretion, and Toxicity (ADMET). Results We developed ADMET-AI, a machine learning platform that provides fast and accurate ADMET predictions both as a website and as a Python package. ADMET-AI has the highest average rank on the TDC ADMET Leaderboard, and it is currently the fastest web-based ADMET predictor, with a 45% reduction in time compared to the next fastest public ADMET web server. ADMET-AI can also be run locally with predictions for one million molecules taking just 3.1 h. Availability and implementation The ADMET-AI platform is freely available both as a web server at admet.ai.greenstonebio.com and as an open-source Python package for local batch prediction at github.com/swansonk14/admet_ai (also archived on Zenodo at doi.org/10.5281/zenodo.10372930).
