Abstract:A simple and inexpensive method for extraction of genomic DNA from mycelia of filamentous fungi was developed and the standardization of the protocol is described. The protocol includes both mycelium culturing and DNA extraction. By incorporating a selected commercial sand product into the culture media, the collection and the grinding of mycelia was simple and quick. The protocol of DNA extraction was derived from the alkaline lysis method for plasmid DNA extraction and modified to facilitate efficient extraction of fungal genomic DNA. It has increased efficiency and fidelity compared to the other simple DNA extraction protocols. Relative to a commonly used commercial DNA extraction kit, this extraction protocol is faster, easier and can generate more DNA without compromising quality. From a single sample of mycelium, genomic DNA can be prepared within 20 min, including concentration measurement. The DNA can be used in restriction enzyme digestion and as a template in PCR to amplify DNA fragments larger than 3000 base pairs. This method is recommended for DNA extraction in fungal phylogenetic studies when hundreds or thousands of isolates from one or a few closely-related species are subjected to PCR-based genotyping.
Comparing Study on several Methods for DNA Extraction from endophytic fungi

Abstract:In this study,three different methods were used to extract DNA from endophytic fungi:CTAB,SDS and the improved CTAB.Quality and quantity of the extracted DNA were compared for the there methods.The results showed that all of the there methods could obtain the DNA,but the improved CTAB could obtain the highest quantity of the purest fungal DNA.The purest DNA was amplified by PCR.The clear and singal gel fragment showed that the extracted DNA could be used for the other biological experiments.

Abstract:Genomic DNA of two fungi Thamnidium elegans and Umbelopsis isabellina were extracted with an amended Cetyltrimethyl Ammonium Bromide (CTAB) method. This modified method uses repeated freezing in liquid nitrogen and thawing with combination of shocking with glass beads to replace of the tra- ditional method. Quality and concentration of DNA extracted by the modified methodwere tested. Compared with the traditional method, higher yield and purity of genomic DNA were obtained with less amount ofmy- celium. The result indicted that this is a simple and highly efficient method, which is suitable to treat many samples at one time and for basic molecular experiments, such as restriction endonuclease reaction and PCR.

Abstract:Polymerase chain reaction (PCR) detection of microorganism in faecal specimens is hampered by poor recovery of DNA and by the presence of PCR inhibitors. In this paper, we describe a new modified method for extracting PCR-quality microbial community DNA from pig faecal samples, which combines the pretreatment with polyformaldehyde, and subsequent DNA lysis in the presence of CTAB, salt, PVP, and beta-mercaptoethanol, followed by isolation of nucleic acids using chloroform (no phenol) based protocol. The method resulted in a 1.3- to 11-fold increase in DNA yield when compared to four other widely used methods. Genomic DNA extracted from all five methods was assessed by both agarose gel electrophoresis and polymerase chain reaction for amplification of 16S rDNA specific fragments. The results showed that the improved method represented a reproducible, simple, and rapid technique for routine DNA extraction from faecal specimens and was notably better than using the QIAamp DNA Stool Mini Kit.

Abstract:Three different ways of extracting Taxol producing fungi DNA was studied.The result showed that the way of using CTAB got poor yield of DNA and high concentration of protein and polysaccharide was higher.The way of using SDS got high yield of DNA and high concentration of polysaccharide and protein.They were a poor way for extracting Taxol producing fungi.By our studying in our biology lab,a new and good way of extracting this fungi 'DNA have been gotten in our university.It will make a good foundation for future study of gene engineering and set-up of carrier.

Abstract:A new method, crashing spores with siliconized slides, for extracting DNA from Myxomycetes was introduced. The results showed that this method was effective and adaptable for extracting DNA from myxomycetes and could be applied to many kinds of molecular biological analyses, such as RAPD, PCR, etc.

Abstract:Objective To improve a method for the extraction of fungal genome DNA,and establish a broad-range fungal polymerase chain reaction(PCR),in order to provide the reference for early diagnosis,prevention and treatment of fungal infection disease.Methods According to the former fungal genome DNA extraction methods,a method was formed and improved in this experiment.The fungal ribosome deoxyribonucleic acid(rDNA) was applied as universal primer.A broad-range fungal PCR was established by testing the standard strains and the isolated clinical strains stored.Results Candida albicans and Aspergillus fumigatus could be inactivated at 75℃ for processed 60 min and absolutely 80 min respectively.By a series of tries,it suggested that the cell walls of Candida albicans could be fully degraded by enzymes,especially the lysozyme.The disruption rate of the Candida cell walls could be up to 98.29%.Referring to Aspergillus fumigatus,in order to achieve good result,it should be processed by Minibeadbeater-1 further,with 66.68% cell disruption rate.The genome DNA was extracted by the phenol-chloroform-isoamyl isovalerate method.Enough quantity and good quality of DNA were obtained.The broad-range fungal PCR was established with its target region in internal transcribed spacer 2(ITS2) of the rDNA gene.The detection low limits of this method were 5 and 9.7 fungal cells on average,respectively.The sequence of the PCR products was highly consistent with the gene bank.The species identified by sequence analysis of the PCR products were the same as that identified by other methods.The method was used to amplify a series of samples including fungal genome DNA,bacterium genome DNA,virus genome DNA and so on,proving that the method established was only used to amplify the fungal genome DNA specially.Conclusions The improved extraction method could fulfill the research use,and the broad-range fungal PCR has good sensitivity,specificity and stability.It is suitable for the clinical application.

Abstract:AIM:The DNA extraction rate,especially the DNA purity,has a strong influence on the experiment results.There is a big difference of purity and extraction rate in extracting DNA either towards the same sample with the different method or towards the different samples with the same method.In this study,in order to find the best DNA extraction method,we used filamentous fungi as the sample and optimized the method. METHODS:This study was carried out at Mycology Lab of Basic Medical College of Jilin University from June 2004 to December 2006.Using clinical common pathomycete as the samples,we took three methods,including glass-bead salt fractionation,CTAB and Gene TLE~(TM),to extract DNA and compared the extraction rate via agarose gel electrophoresis method. RESULTS:Under the same condition,the ratio between A_(260)and A_(280)of Gene TLE~(TM)was the highest,which presented the protein content was relatively low.Comparing the DNA agarose gel electrophoretogram made by the three methods,all the DNA can amplify the aim fragment in multi-PCR and the DNA extracted by Gene TLE~(TM)showed the best result. CONCLUSION:Gene TLE~(TM)is suit to extract DNA and has the advantages of high extraction rate,good quality and simple operation.

Abstract:The fungal rDNA-ITS sequence analysis is suitable for systematic studies of higher level biological populations. However,this traditional method of extraction of fungal genomic DNA is procedurally overelaborate and time-consuming. Chelex-100 was adopted to extract DNA from pathogenic fungi,and the qualities of PCR amplification and rDNA-ITS sequence analysis were evaluated. The results showed that this improved method is simple,high efficient and convenient for pathogenic fungal DNA extraction.

Abstract:Quality and quantyity of genomic DNA extraction from Monascus、Fusarium、 Mucor pusillus Lindt with improved CTAB method were perfect.90～130μg·g-1 DNA could be obtained from every gram mycelia(wet weight) of different strains and their molecular weight were about 21kb and could be kept at 4℃ for four to six months.They were used as the templates of PCR and the amplified results were stable and reliable.Genome DNA of Monascus M34 could be digested completely with Sac I、Hind III、BamH I.This technique,was fast,simple,convenient and inexpensive,which was especially adapted to extraction of genome DNA from filamentous fungi with abundant pigment and polysaccharose and suited for the screening of molecular breed et al for fungi and large-scale PCR tests.

Abstract:An improved method for extracting high quality and quantity RNA from a jelly mushroom and a dimorphic fungus-Tremella fuciformis which is especially rich in polysaccharides, is described. RNA was extracted from T. fuciformis mycelium M1332 and its parental monokaryotic yeast-like cells Y13 and Y32. The A260/280 and A260/230 ratios were both approximately 2, and the RNA integrity number was larger than 8.9. The yields of RNA were between 108 and 213 mu g/g fresh wt. Downstream molecular applications including reverse transcriptional PCR and quantitative real-time PCR were also performed. This protocol is reliable and may be widely applicable for total RNA extraction from other jelly mushrooms or filamentous fungi rich in polysaccharides.

Abstract:Urea extraction has been recently reported as a method only for extraction of Arabidopsis genomic DNA, which has not applied in extraction of plant pathogenic fungal DNA. In this paper, four kinds of extraction methods (modified urea, CTAB, benzyl chloride and SDS-CTAB) were applied to extract the genomic DNA of five different plant pathogenic fungi (Phytophthora fragariae,Didymella bryoniae,Colletotrichum fragariae,Fusarium oxysporum f.sp.cucumerirum,Rhizoctonia solani) and they are assessed on simplicity, rapidity and efficacy. Results showed that the urea method had better efficacy, simpler, more convenient procedure and broader applicability.

Abstract:Abstract The extraction of pure high molecular weight DNA and collecting genomic DNA from fungi is difficult. This is because filamentous fungi has a sturdy cell wall, high protein and polysaccharide levels resistant to the usual DNA extraction procedures. A low-cost and reliable DNA extraction method was designed from Mycoleptodonoides. aitchisonii fit for whole-genome sequencing for identification and mapping of the A mating-type gene. Mycoleptodonoides. aitchisonii belongs to the Climacodontaceae family has pharmaceutical activities. In the present study, the mycelia of M. aitchisonii , which grew from the different concentrations of malt extract and minimal liquid media, have been compared systematically to determine the DNA extraction procedure resulted in DNA concentration with excellent purity and quality. The best protocol that resulted in good quality DNA was further validated using polymerase chain reaction amplification with a specific primer to amplify the homeodomain protein (Mahd2-18) gene that encodes a transcription factor. The method proposed DNA extraction using CTAB (Cetyl Trimethyl Ammonium Bromide) method and purify by commercial kit from mycelium grown in the minimal liquid media give the best result with the high concentration of DNA for whole-genome sequencing by Next Generation Sequencing and other applications.

Abstract:AIMS:A simple and rapid method (designated thermolysis) for extracting genomic DNA from bulk fungal strains was described.METHODS AND RESULTS:In the thermolysis method, a few mycelia or yeast cells were first rinsed with pure water to remove potential PCR inhibitors and then incubated in a lysis buffer at 85 degrees C to break down cell walls and membranes. This method was used to extract genomic DNA from large numbers of fungal strains (more than 92 species, 35 genera of three phyla) isolated from different sections of natural Ophiocordyceps sinensis specimens. Regions of interest from high as well as single-copy number genes were successfully amplified from the extracted DNA samples. The DNA samples obtained by this method can be stored at -20 degrees C for over 1 year.CONCLUSIONS:The method was effective, easy and fast and allowed batch DNA extraction from multiple fungal isolates.SIGNIFICANCE AND IMPACT OF STUDY:Use of the thermolysis method will allow researchers to obtain DNA from fungi quickly for use in molecular assays. This method requires only minute quantities of starting material and is suitable for diverse fungal species.

Abstract:Endophytic fungi were surveyed in 12 different regions of 7 provinces in China,and 2 Epichlo species and 4 Neotyphodium species were identified.In this study,we used improved method for genomic DNA extraction from slow-growing fungal endophytes and validated it by PCR.The IQS(improved quick and safe)method was achieved by using plate-grown mycelia as the starting material.This new method was in virtue of simple equipment,easy operation,rapid and safe extraction,and low cost.The whole extraction process could be accomplished in 40 minutes.It took 2 weeks which was 1/4 of SDS procedures.Then DNA was used as template to detect the NRPS genes of the endophytes.The resulted sequences had a high sequence similarity with the NRPS gene.The quality of DNA samples from this method could be used for subsequent PCR,cloning,and other high-throughput testing requirements,particularly suitable for a large number of fungal strains.

Abstract:This study aims to describe a new simple and efficient method of extracting DNA from filamentous fungi isolated from historical earthen walls. This method involves growing the mycelium on overlapping cellophane discs on solid medium and the disruption of the fungal cell wall by a combined action of liquid nitrogen and a lytic enzyme. The extraction is performed with the PureLink ™ Genomic DNA Mini Kit protocol from Pure Genomic. The full procedure can be completed in two hours. The new genomic DNA extraction protocol provided good quality and quantity of fungal DNA, from fungal mycelium, with an average yield of 27 ng/µL of DNA per sample. Purified DNA samples yielded 25 ng of DNA ready for sequencing. PCR amplifications of the DNA extracted using the new method were more successful than those extracted using the CTAB method. Thus this new extraction protocol is demonstrated to be an effective method for the identification of a wide range of filamentous fungal species that affect the integrity of buildings with earthen architecture.

Abstract:Thirty genomic DNA of Fusarium were extracted with improved SDS alkaline lysis method and the ITS district of rDNA was especially amplified.The results showed that the fragment was 20 357~26 421 bp in the isolates and the OD_(260)/OD_(280) was 1.6~2.0.And the genomic DNA extracted with improved SDS method was more integrated and purer.Genetic rDNA of Fusarium was amplified with mononucleotide as the primer.18S and 28S rDNA of Fusarium and ITS region were amplified.It also was showed that the PCR amplification fragment was 1 041~1 135 bp after electrophoresis examination and had good speciality.And it could be used in RFLP and nucleotide acid sequence analyses.
