Abstract:Constipation is a widespread gastrointestinal issue. This work aimed to investigate anti-constipation capacities of 9 novel strains of Lactobacillus and Bifidobacterium using in vitro experiments for initial exploration and then further confirmed through in vivo models including both zebrafish and mice. The in vitro experimental results revealed that L. plantarum T34 and L. paracasei YJ10 could survive under the simulated gastrointestinal tract conditions as standard strain L. rhamnosus (LGG) did. L. paracasei YJ10 and L. casei Lc showed the highest 22 h's aggregation rate. L. rhamnosus W1 showed the highest coaggregation rate with E. coli and with S. aureus. T34 had the largest inhibition zones against S. typhimurium and L. Monocytogenes. The highest adhesion rates with HT-29 cells were L. casei Lc, LGG and W1. Principal component analysis (PCA) and Fuzzy synthetic evaluation (FSE) were performed to evaluate the in vitro probiotic potential of the 9 strains comprehensively. The order of scores on in vitro probiotic property from high to low was as follows: T34, W1, YJ10, Lc, LGG, SLT, SS, Lb, YN4 and LQSQ. The subsequent in vivo experiment of zebrafish further confirmed T34, W1 and YJ10 have better anticonstipation ability compared to other strains. Furthermore, T34 relieve loperamide-induced constipation by promoting gut transit in the mice model. In conclusion, T34 was demonstrated to prevent constipation and may be suggested for use in food and pharmaceutical goods.

Abstract:Lactobacillus casei, Lactobacillus paracasei, and Lactobacillus rhamnosus are phenotypically and genotypically closely related, and together comprise the L. casei group. Although the strains of this group are commercially valuable as probiotics, the taxonomic status and nomenclature of the L. casei group have long been contentious because of the difficulties in identifying these three species by using the most frequently used genotypic methodology of 16S rRNA gene sequencing. Long used as the gold standard for species classification, DNA-DNA hybridization is laborious, requires expert skills, and is difficult to use routinely in laboratories. Currently, genome-based comparisons, including average nucleotide identity (ANI) and digital DNA-DNA hybridization (dDDH), are commonly applied to bacterial taxonomy as alternatives to the gold standard method for the demarcating phylogenetic relationships. To establish quick and accurate methods for identifying strains in the L. casei group at the species and subspecies levels, we developed species- and subspecies-specific identification methods based on housekeeping gene sequences and whole-cell matrix-assisted laser desorption/ionization time-of-flight mass spectrometry (MALDI-TOF MS) spectral pattern analysis. By phylogenetic analysis based on concatenated housekeeping gene sequences (dnaJ, dnaK, mutL, pheS, and yycH), 53 strains were separated into four clusters corresponding to the four species: L. casei, L. paracasei and L. rhamnosus, and Lactobacillus chiayiensis sp. nov. A multiplex minisequencing assay using single nucleotide polymorphism (SNP)-specific primers based on the dnaK gene sequences and species-specific primers based on the mutL gene sequences provided high resolution that enabled the strains at the species level to be identified as L. casei, L. paracasei, and L. rhamnosus. By MALDI-TOF MS analysis coupled with an internal database and ClinProTools software, species- and subspecies-level L. casei group strains were identified based on reliable scores and species- and subspecies-specific MS peaks. The L. paracasei strains were distinguished clearly at the subspecies level based on subspecies-specific MS peaks. This article describes the rapid and accurate methods used for identification and classification of strains in the L. casei group based on housekeeping gene sequences and MALDI-TOF MS analysis as well as the novel speciation of this group including L. chiayiensis sp. nov. and 'Lactobacillus zeae' by genome-based methods.

Abstract:Abstract Little is known about the replication and dynamic transcription of probiotics during their “passenger” journey in the human GI tract, which has therefore limited the understanding of their probiotic mechanisms. Here, metagenomic and metatranscriptomic sequencing was used to expose the in vivo expression patterns of the probiotic Lactobacillus casei Zhang (LcZ), which was compared with its in vitro growth transcriptomes, as well as the dynamics of the indigenous microbiome response to probiotic consumption. Extraction of the strain-specific reads revealed that replication and transcripts from the ingested LcZ were increased, while those from the resident L. casei strains remained unchanged. Mapping of all sequencing reads to LcZ genome showed that gene expression in vitro and in vivo differed dramatically. Approximately 39% of mRNAs and 45% of sRNAs of LcZ well-expressed were repressed after ingestion into human gut. The expression of ABC transporter genes and amino acid metabolism genes was induced at day 14 of ingestion, and genes for sugar and SCFA metabolism were activated at day 28 of ingestion. Expression of rli28c sRNA with peaked expression during the in vitro stationary phase was also activated in the human gut; this sRNA repressed LcZ growth and lactic acid production in vitro. However, the response of the human gut microbiome to LcZ was limited and heterogeneous. These findings implicate the ingested probiotic has to change its transcription patterns to survive and adapt in the human gut, and the time-dependent activation patterns indicate highly dynamic cross-talk between the probiotic and human gut microbes.

Abstract:Probiotics have been reported to play a major role in maintaining the balance of microbiota in host. Consumption of food with probiotics has increased with consumer concerns regarding healthy diets and wellness. Correspondingly, safety evaluation of probiotics for human consumption has become increasingly important in food industry. Herein, we aimed to test the safety of Bifidobacterium lactis BL-99 and Lacticaseibacillus paracasei K56 and ET-22 strains in vitro and in vivo. In results, these strains were found to be negative for mucin degradation and platelet aggregation test. Additionally, the three strains were susceptible to eight antibiotics. In accordance with bacterial reversion mutation (Ames) assay, the tested strains had no genetic mutagenicity. Finally, it was confirmed that there were no dose-dependent mortality and toxicity throughout multidose oral toxicity tests in rats. Our findings demonstrated that B. lactis BL-99 and L. paracasei K56 and ET-22 can achieve the generally recognized as safe (GRAS) status as probiotics in the future.
Assessing the Safety and Probiotic Characteristics of Lacticaseibacillus rhamnosus X253 via Complete Genome and Phenotype Analysis

Abstract:Lacticaseibacillus rhamnosus is a generalist that can adapt to different ecological niches, serving as a valuable source of probiotics. The genome of L. rhamnosus X253 contains one chromosome and no plasmids, with a size of 2.99 Mb. Both single-copy orthologous gene-based phylogenetic analysis and average nucleotide identity indicated that dairy-derived L. rhamnosus X253 was most closely related to the human-intestine-derived strain L. rhamnosus LOCK908, rather than other dairy strains. The adaptation of L. rhamnosus X253 and the human-intestine-derived strain L. rhamnosus GG to different ecological niches was explained by structural variation analysis and COG annotation. Hemolytic assays, API ZYM assays, and antimicrobial susceptibility tests were performed to validate risk-related sequences such as virulence factors, toxin-encoding genes, and antibiotic-resistance genes in the genomes of L. rhamnosus X253 and GG. The results showed that L. rhamnosus GG was able to use L-fucose, had a higher tolerance to bile salt, and adhered better to CaCo-2 cells. In contrast, L. rhamnosus X253 was capable of utilizing D-lactose, withstood larger quantities of hydrogen peroxide, and possessed excellent antioxidant properties. This study confirmed the safety and probiotic properties of L. rhamnosus X253 via complete genome and phenotype analysis, suggesting its potential as a probiotic.

Abstract:<span>As an effective means to improve quality of life and prevent diseases, the demand for probiotics and related products has increased in recent years. However, it is still unclear whether a particular probiotic strain will have similar beneficial effects on healthy adults from different regions. In this study, the probiotic <i>Lactobacillus casei</i> Zhang (LCZ) was consumed by healthy adults from six different Asian regions and the changes in gut microbiota were compared using PacBio single molecule, real-time (SMRT) sequencing technology based on samples collected before, during and after consumption of LCZ. Our results reveal that the effect of LCZ consumption on individuals was closely related to the composition of that individual's basal gut microbiota. A Gut Microbiota Variability Index (GMVI) was proposed to quantitatively compare the effects of LCZ on human gut microecology. Subjects from Xinjiang and Singapore regions had the highest and lowest GMVI, respectively. In general, consumption of LCZ increased the relative abundance of certain beneficial bacteria such as <i>Lactobacillus, Roseburia, Coprococcus</i> and <i>Eubacterium rectale</i>, while it inhibited growth of certain harmful bacteria such as <i>Blautia</i> and <i>Ralstonia pickettii</i>. In addition, consumption of LCZ was responsible for the conversion of some participants from <i>Prevotella copri/Faecalibacterium prausnitzii</i> (PF) enterotype to <i>Faecalibacterium prausnitzii/Bacteroides dorei</i> (FB) enterotype and consistently increased the abundance of lactic acid bacteria in the gut. It also increased/enhanced phosphate metabolic modules, amino acid transport systems, and isoleucine biosynthesis, but conversely decreased lipopolysaccharide biosynthesis. These changes could have health benefits for healthy adults.</span>

Deciphering the Biodiversity of Listeria Monocytogenes Lineage III Strains by Polyphasic Approaches

Abstract:Listeria monocytogenes is a foodborne pathogen of humans and animals. The majority of human listeriosis cases are caused by strains of lineages I and II, while lineage III strains are rare and seldom implicated in human listeriosis. We revealed by 16S rRNA sequencing the special evolutionary status of L. monocytogenes lineage III, which falls between lineages I and II strains of L. monocytogenes and the non-pathogenic species L. innocua and L. marthii in the dendrogram. Thirteen lineage III strains were then characterized by polyphasic approaches. Biochemical reactions demonstrated 8 biotypes, internalin profiling identified 10 internal-in types clustered in 4 groups, and multilocus sequence typing differentiated 12 sequence types. These typing schemes show that lineage III strains represent the most diverse population of L. monocytogenes , and comprise at least four subpopulations IIIA-1, IIIA-2, HIB, and IIIC. The in vitro and in vivo virulence assessments showed that two lineage IIIA-2 strains had reduced pathogenicity, while the other lineage III strains had comparable virulence to lineages I and II. The HIB strains are phylogenetically distinct from other sub-populations, providing additional evidence that this sublineage represents a novel lineage. The two biochemical reactions L-rhamnose and L-lactate alkalinization, and 10 internalins were identified as potential markers for lineage III subpopulations. This study provides new insights into the biodiversity and population structure of lineage III strains, which are important for understanding the evolution of the L. mono-cytogenes-L. innocua clade.
Identification of Lactobacillus Helveticus HZ521 and Study on Some Biological Characteristics

Abstract:According to Lactobacillus 16 S-23 S rRNA intergenic spacer region sequences in GenBank,primers were designed to further identify Lactobacillus HZ521 isolated from pig intestines.Meanwhile,the present research,considering L.acidophilus ATCC4356 as reference strain,was aimed to examine the probiotic activities of HZ521 in vitro.Results of homology of partial 16 S-23 S rRNA gene sequence indicated that the strain belonged to L.helveticus.L.helveticus HZ521 possessed strong aci-producing ability and was resistant to acidic condition,and strian HZ521 was more adherent to HeLa cells than strain ATCC 4356 with statistical difference(P0.01).These results suggested that L.helveticus HZ521 possessed probiotic properties and could be a potential candidate of strains for probiotic application.

Abstract:<section class="article-section__content"><h3 class="article-section__sub-title section1"> Aim</h3><p>The aim was to identify a <i>Lactobacillus</i> strain with potential probiotic characteristics by whole genome sequence analysis and <i>in vitro</i> experimental studies. </p></section><section class="article-section__content"><h3 class="article-section__sub-title section1"> Methods and Results</h3><p>The whole genome sequencing was carried out using PacBio RSII sequencing method and Illumina's paired‐end sequencing technology. Gene prediction and annotation was achieved using GlimmerVersion 3.02 and NCBI prokaryotic Genome Annotation Pipeline. Identification was done by biochemical tests and 16S rRNA sequence analysis. MEGA 6 software was used to build phylogenetic tree. Antagonism against pathogen was determined by agar well diffusion method. Resistance and stability to bile, simulated gastric acid, different salt concentration and thermostability were investigated. Hydrophobicity assay, aggregation assay and anti‐oxidation assay were performed to check further probiotic traits. Finally antibiotic susceptibility and acute oral toxicity of the strain in mice were investigated to check its safety status. The strain showed >99% similarity to <i>Lactobacillus paracasei</i> which was further confirmed by biochemical tests. It significantly inhibited pathogens in agar well diffusion assay. It showed tolerance to simulated gastric acid (pH 3), 0.3% bile salt, and 10% NaCl. Significant hydrophobic, aggregation and anti‐oxidizing activities were observed. No resistance to antibiotics tested was observed and no adverse effects during acute oral toxicity in mice were detected. </p></section><section class="article-section__content"><h3 class="article-section__sub-title section1"> Conclusions</h3><p><i>Lactobacillus paracasei</i> ZFM 54, a new and safe <i>Lactobacillus</i> strain was identified with numerous probiotic associated genes and characteristics confirmed by experimental studies. </p></section><section class="article-section__content"><h3 class="article-section__sub-title section1"> Significance and impact</h3><p>A new probiotic strain has been identified which is highly stable, safe and suitable to be used in health and food industries.</p></section>

Abstract:In this study, we aimed to characterize lactic acid bacteria strains derived from infants' feces, to evaluate the probiotic potential and explore the wide-spectrum antimicrobial activity. Of 800 isolates, 20 inhibited the growth of enterotoxigenic <i>Escherichia coli</i> K88 and <i>Salmonella enterica</i> ATCC 13076. On the basis of 16S rRNA sequence analysis, the 20 isolates were assigned to <i>Lactobacillus casei</i> (7), <i>Lactobacillus paracasei</i> (2), <i>Lactobacillus plantarum</i> (4), <i>Lactobacillus rhamnosus</i> (2), <i>Enterococcus avium</i> (3), <i>Enterococcus faecium</i> (1), and <i>Enterococcus lactis</i> (1) species. In addition, 12 strains with high antimicrobial activity were investigated for the presence of probiotic properties such as physiological-biochemical characteristics, antimicrobial susceptibility, hemolytic activity, hydrophobicity, and aggregation activity. Wide-spectrum antimicrobial activity analysis revealed that approximately all tested strains inhibited the ten pathogens, and four strains (ZX221, ZX633, ZX3131, and ZX3875) had good probiotic properties and survived after being exposed to simulated gastrointestinal tract conditions. Moreover, we investigated the influence of pH on the wide-spectrum antimicrobial activity and found that four strains inhibited most pathogens at pH 4.5 and pH 5, whereas only ZX633 had an inhibitory effect on <i>Bacillus subtilis</i> ATCC 6633 and <i>Micrococcus luteus</i> ATCC 4698 at pH 5.5. Overall, <i>Lact. casei</i> ZX633 had wide-spectrum antimicrobial activity and could be considered a potential probiotic.

Abstract:Increasing attention has been paid to the potential probiotic effects of Latilactobacillus sakei. To explore the genetic diversity of L. sakei, 14 strains isolated from different niches (feces, fermented kimchi, and meat products) and 54 published strains were compared and analyzed. The results showed that the average genome size and GC content of L. sakei were 1.98 Mb and 41.22%, respectively. Its core genome mainly encodes translation and transcription, amino acid synthesis, glucose metabolism, and defense functions. L. sakei has open pan-genomic characteristics, and its pan-gene curve shows an upward trend. The genetic diversity of L. sakei is mainly reflected in carbohydrate utilization, antibiotic tolerance, and immune/competition-related factors, such as clustering regular interval short palindromic repeat sequence (CRISPR)-Cas. The CRISPR system is mainly IIA type, and a few are IIC types. This work provides a basis for the study of this species.

Abstract:Lactobacillus acidophilus is a common kind of lactic acid bacteria usually found in the human gastrointestinal tract, oral cavity, vagina, and various fermented foods. At present, many studies have focused on the probiotic function and industrial application of L. acidophilus. Additionally, dozens of L. acidophilus strains have been genome sequenced, but there has been no research to compare them at the genomic level. In this study, 46 strains of L. acidophilus were performed comparative analyses to explore their genetic diversity. The results showed that all the L. acidophilus strains were divided into two clusters based on ANI values, phylogenetic analysis and whole genome comparison, due to the difference of their predicted gene composition of bacteriocin operon, CRISPR-Cas systems and prophages mainly. Additionally, L. acidophilus was a pan-genome open species with a difference in carbohydrates utilization, antibiotic resistance, EPS operon, surface layer protein operon and other functional gene composition. This work provides a better understanding of L. acidophilus from a genetic perspective, and offers a frame for the biotechnological potentiality of this species.

Abstract:The potential probiotic function of Latilactobacills curvatus has attracted the attention of researchers. To explore the differences in the genomes of L. curvatus, nine strains were isolated from various sources, including feces and fermented vegetables and compared with 25 strains from the NCBI database. The findings indicated that the average genome size, GC content, and CDS of L. curvatus were 1.94 MB, 41.9%, and 1825, respectively. Its core genome is associated with transcription, translation, carbohydrate transport and metabolism, and defense functions. The pan-genome of L. curvatus was in a closed state. The genetic diversity of L. curatus is mainly manifested in its ability to use carbohydrates, antibiotic resistance, bacteriocin operon, and polymeric regularly interspaced short palindromic repeats (CRISPR)-Cas for bacterial immunity. The CRISPR system of 34 strains of L. curvatus was predominantly found to be of the IIA type with a few IIC and IE types. These findings will contribute to a better understanding of this species.

Abstract:The aim of the study in this article is to systematise the newly introduced strains of Lactobacillus based on determining the nucleotide sequence of a particular set of their genes (loci). The primary approach employed to address this issue involves conducting a laboratory experiment. During this experiment, a thorough examination was carried out on a set of organic compounds consisting of small DNA elements from the Lactobacillus genus. The Multilocus genotyping method served as the central technique, complemented by additional molecular-biological and population methods. These additional methods were utilized to determine the extent of phylogenetic similarity among pure cultures of Lactobacillus and to classify them accordingly. The article presents the gene isolates that were used for Multilocus typing; the number of L. casei isolates suitable for Multilocus genotyping was revealed; the gene alleles that allowed classifying L. casei isolates into five sequencing types were revealed; the effectiveness of genetic typing method for Multilocus sequencing was substantiated. The article is of practical value for microbiologists and geneticists in the field of molecular biology, as well as for technologists in the food industry. With the development of applied methods in genetic systematics, it has become possible to study pure culture of Lactobacillus species. The application of modern methods of genotypic classification of Lactobacillus species will make it possible to increase the efficiency of using better and safer products in the food industry and medicine.

Abstract:Our findings propose that we can select Lactobacillus with better probiotic properties from the human source more easily. Principal component analysis (PCA), the unsupervised clustering algorithm, and heat‐map analysis can be used to analyze and select Lactobacillus visually and effectively. Traditional fermented products and human intestines are rich sources of Lactobacillus strains which may have remarkable probiotic properties. In the present study, the probiotic properties of 40 Lactobacillus strains isolated from intestinal tracts of longevity population and traditional fermented food in China were determined, including the survival rates in simulated gastric acid and bile salt, aggregation, hydrophobicity, adhesion rate, antioxidant ability (ferric reducing antioxidant power), and antimicrobial ability. Metatranscriptome profiling of the dynamic transcription of mRNA and sRNA of a probiotic Lactobacillus strain in human gut

Abstract:Metatranscriptomic sequencing has recently been applied to study how pathogens and probiotics affect human gastrointestinal (GI) tract microbiota, which provides new insights into their mechanisms of action. In this study, metatranscriptomic sequencing was applied to deduce the in vivo expression patterns of an ingested Lactobacillus casei strain, which was compared with its in vitro growth transcriptomes. Extraction of the strain-specific reads revealed that transcripts from the ingested L. casei were increased, while those from the resident L. paracasei strains remained unchanged. Mapping of all metatranscriptomic reads and transcriptomic reads to L. casei genome showed that gene expression in vitro and in vivo differed dramatically. About 39% (1163) mRNAs and 45% (93) sRNAs of L. casei well-expressed were repressed after ingested into human gut. Expression of ABC transporter genes and amino acid metabolism genes was induced at day-14 of ingestion; and genes for sugar and SCFA metabolisms were activated at day-28 of ingestion. Moreover, expression of sRNAs specific to the in vitro log phase was more likely to be activated in human gut. Expression of rli28c sRNA with peaked expression during the in vitro stationary phase was also activated in human gut; this sRNA repressed L. casei growth and lactic acid production in vitro. These findings implicate that the ingested L. casei might have to successfully change its transcription patterns to survive in human gut, and the time-dependent activation patterns indicate a highly dynamic cross-talk between the probiotic and human gut including its microbe community.

Abstract:Polycystic ovary syndrome (PCOS) is a common metabolic disorder among women of reproductive age worldwide. Through a two-phase clinical experiment, we first revealed an imbalance in the intestinal microbiome of PCOS patients. By binning and annotating shotgun metagenomic sequences into metagenomic species (MGS), 61 MGSs were identified as potential PCOS-related microbial biomarkers. In the second stage, we monitored the impact of the probiotic Bifidobacterium lactis V9 on the intestinal microbiota, metabolic parameters, gut-brain mediators, and sex hormones of PCOS patients. Notably, we observed that the PCOS-related clinical indices and the intestinal microbiotas of the participating patients exhibited an inconsistent response to the intake of the B. lactis V9 probiotic. Therefore, effective host gut colonization of the probiotic was crucial for its ability to function as a probiotic. Finally, we propose a potential mechanism by which B. lactis V9 regulates the levels of sex hormones by manipulating the intestinal microbiome in PCOS patients.

Abstract:The objectives of this study were to demonstrate the gastro-intestinal tolerance and the capacity to modulate the intestinal microbiota of some Lactobacillus acidophilus, L. casei and L. rhamnosus strains with high probiotic potential. L. acidophilus and L. casei mixture that is used to produce probiotic fermented milk has been evaluated for its acid resistance and bile salts tolerance and compared to other lactic acid bacteria (LAB). The commercial culture and the three strains of L. rhamnosus exhibited complete tolerance to acid for pH ≥ 2.5. The minimal inhibitory concentration of the bile salts mixture was 50 g·L−1 for all bacteria. The impact of the ingestion of the novel probiotic on the fecal microbiota was evaluated in vivo using healthy C57B1/6 mice. Fecal samples were analyzed for the microbiota enumeration using selective plating. Fecal analysis showed an increase of total culturable LAB and a decrease in Staphylococcus spp. population in the LAB-treated mice indicating that these cultures could improve the intestinal health. Also, reduction in fecal Enterobacteriaceae was noticed following mice gavage with L. rhamnosus ATCC 9595 while a higher enumeration was measured for L. rhamnosus RW-9595M, an exopolysaccharideoverproducing mutant. These contradictory results were discussed.

Abstract:Lactic acid bacteria (LAB) are a representative probiotic. As the dominant flora in the human intestinal tract, LAB can regulate the balance of human intestinal flora and improve host health. The purpose of this study was to isolate and screen LAB that are well suited to the intestinal characteristics of the Chinese population, with excellent probiotics and high antibacterial activity. After 16S ribosomal RNA (rRNA) homology and phylogenetic tree analysis, potential probiotics were tested for their antibacterial activity, resistance to artificial gastrointestinal fluid and drugs, surface hydrophobicity, and safety. Three strains of LAB with acid resistance, bile salt resistance, epithelial cell adhesion, and no multidrug resistance were selected: Lactobacillus salivarius, Leuconostoc lactis , and Lactobacillus paracasei . Analysis of the antibacterial active substances in the three strains and their fermentation broths revealed that the main antibacterial substances of L. lactis were organic acids, whereas those of L. salivarius and L. paracasei were organic acids and bacteriocins with broad-spectrum antibacterial activity. These three strains of probiotic LAB with high antibacterial activity were identified as bacterial resources that could potentially be used to develop probiotic preparations for the prevention and treatment of intestinal diseases caused by intestinal pathogens.
