Abstract:The strains from different rivers in Zhoushan area were isolated,purified and sequenced by plate coating method and gene sequencing,so as to study the main distribution and composition of strains in each river. The investigation found that 10,7,7,3,5,6,5 and 4 strains were isolated from 8 river courses,including Chengguan River,Chengxi River,Yang’ao River,Qingfeng River,Penglai River,Huannan River,Jiefang River and Shengjiatang. A total of 47 strains were isolated,including six characteristic strains. The gene sequencing results were Chrysobacterium sp. strain（1-8）,Acidovorax sp. strain（2-1）,Stenotrophomonas sp. strain（3-3）,Pseudomonas sp. strain P41（3-4）,Ochrobactrum sp. strain JZ28（5-6）,Rhizobium sp. strain SCAU410（8-3）. Among them,the colony characteristics,bacterial morphology and Gram staining results of each typical strain are consistent with those of each bacteria,indicating that the detection results are highly reliable and can be used as experimental basis for river regulation around Zhoushan City.
A Preliminary Study of the Culturable Microorganisms in Tidal Flat Sediment from Zhenhai, Zhejiang Province

Abstract:Marine microorganisms in the tidal flat sediment from Zhenhai were isolated with pure culture method and bacterial community and diversity were analyzed.The tidal flat sediment sample was collected from Zhenhai,Zhejiang Province of China in June,2008.The diluted sediment was plated on modified ZoBell medium agar plates.After incubation aerobically at 25 °C and 37 °C,strains were selected and purified.The 16S rRNA genes were amplified with primers 27F(5'-AGAGTTTGATCCTGGCTCAG-3') and 1492R(5'-GGTTACCTTGTTACGACTT-3') and sequenced.The sequences obtained were compared with closely related sequences of described bacteria from the EzTaxon-e online service.Sequence data were aligned with Clustal W and phylogenetic tree were constructed by the neighbor-joining method with the MEGA 5 program package. Totally,39 bacterial strains were isolated.Analysis of the 16S rRNA gene sequences show that the isolates were closely related to described bacteria and fell into four lineages: Firmicutes(20 strains,51.3%),Proteobacteria(12 strains,30.8%),Bacteroidetes(6 strains,15.4%) and Actinobacteria(1 strain,2.6%).Firmicutes strains belong to genera Bacillus,Ornithinibacillus and Thalassobacillus;Proteobacteria strains belong to genera Roseicyclus,Rhodobacter,Erythrobacter,Jannaschia and Ruegeria of Alphaproteobacteria and genera Acinetobacter and Pseudomonas of Gammaproteobacteria;Bacteroidetes strains belong to genus Algoriphagus and family Flavobacteriaceae;and Actinobacteria strains belong to genus Gordonia. Bacilli and Alphaproteobacteria were the largest group in Firmicutes and Proteobacteria,respectively.They might play an important role in biogeochemical cycles in the coastal sediment ecosystem.Bacilli strains are heterotrophic bacteria,and their occurrence indicates that the tidal flat environment is rich in organic nutrition.15 out of 20(75%) of the isolated Bacilli strains showed closer phylogenetic relationship with the bacteria of land origin rather than bacteria of marine origin.In addition,strain ZH04 as well as ZH55 shared the highest 16S rRNA gene sequence similarities to the arsenic-resistant bacterium Bacillus indicus Sd/3T(99.9%);strain ZH41 as well as ZH43 shared 99.7% sequence similarity to the iron-and manganese-reducing bacterium Bacillus subterraneus DSM 13966T;strain ZH56 were most related to Bacillus thioparans U3,which can oxidize manganese and remove cadmium,zinc,copper and lead.The discovery of strains related to absorption and oxo-reduction of heavy metals indicates heavy metal pollution of the offshore environment resulted from large amount of heavy metal sewage discharge in recent years and the impact of human activities on land on the coastal ecological environment.Of the 10 strains assigned to Alphaproteobacteria,up to 8 strains were assigned to Roseobacter lineage,including ZH40,ZH15,ZH32,ZH18,ZH36,ZH39,ZH50 and ZH17.The Roseobacter lineage is one of the richest marine microorganisms,and the bacteria of this group have multiple pathways for energy and carbon acquisition,including carbon monoxide and hydrogen sulfide oxidation,CO2 fixation,aerobic anoxygenic phototrophy and aromatic compound degradation,etc.Thus,the bacteria of Rhoseobacter lineage is called as 'ecological generalist',which play important roles in the carbon and sulfur biogeochemical cycles of the offshore ecosystem. In addition,strains ZH09,ZH15,ZH17 and ZH38 shared low 16S rRNA gene sequence similarities with Robiginitalea biformata HTCC2501T(93.6%),Rhodobacter aestuarii JA29T(97.1%),Ruegeria pomeroyi DSS-3T(97.2%) and Acinetobacter indicus A648T(96.8%),respectively.The relatively low sequence similarities with described bacteria indicate that these strains may represent novel phylogenetic lineages in the offshore environment. The research deepens our understanding of the diversity of culturable bacteria in the coastal sediment of Zhejiang Province and provides material for future exploitation and utilization of marine microorganism resources.

Abstract:To better understand the bacterial potential in chromium (Cr) bioremediation, a thoroughly survey was performed to investigate the diversity and importance of Cr-resistant and/or -reducing bacterial taxa by genome mining, literature survey and laboratory isolation. Genome mining among 7887 species revealed that 1877 species distributed in 20 phyla contained Cr-resistant gene chrA. Pseudomonas, Bacillus and Vibrio were the three most abundant genera. 81 species affiliated to 4 phyla were found containing Cr(VI) reductase gene. Bifidobacterium, Bordetella and Bacillus were the three most abundant genera. Importantly, genome mining identified 30 genera contained both chrA and Cr(VI) reductase genes, while literature survey showed that 43 genera capable of Cr(VI) resistant and reducing. The two sets taxa have only four genera in overlap. We conducted an isolation work in lab in which nine Cr(VI)-resistant bacteria and one Cr(VI)-reducing Arthrobacter were isolated from xixi wetland sediment. Eight isolates fell in taxa identified by genome mining or literature survey, while Lactococcus represented a novel Cr(VI)-resistant genus, indicating that there are more Cr(VI)-resistant and/or -reducing taxa in the nature to be recognized. We present here the so-far most comprehensive Cr-resistant and/or -reducing bacterial taxa, which provide important information for Cr bioremediation.

Abstract:A bacteria was isolated from the sludge at the bottom of turtle culture poud, and its nitrite-nitrogen removing characteristics was studied. To measured JY14 characterization of nitrite-nitrogen re?moving in a single-factor experiment. Results showed the 99.50 percent of nitrite nitrogen removing under the following conditions:the inoculation age of 16 hours, the initiation concentration of sodium ni?trite of 3 mg/l, the inoculation quantity of 1%, temperature as 30 ℃,rotation speed of the shaker being 150 r/min. This strain was better in nitrite nitrogen removing in the lab and had great development po?tential application prospects in the production.

Abstract:Comprehending the structure and function of rhizobacteria components and their regulation are crucial for sustainable agricultural management. However, obtaining comprehensive species information for most bacteria in the natural environment, particularly rhizobacteria, presents a challenge using traditional culture methods. To obtain diverse and pure cultures of rhizobacteria, this study primarily reviews the evolution of rhizobacteria culturomics and associated culture methods. Furthermore, it explores new strategies for enhancing the application of culturomics, providing valuable insights into efficiently enriching and isolate target bacterial strains/groups from the environment. The findings will help improve rhizobacteria's culturability and enrich the functional bacterial library.

Abstract:Two-phase culture erythrorhizon of lithospermum cells were carried out using paraffin liquid as the second phase. The effects caused by different addition quantities of organic solvent and different addition time on the cell growth and secondary metabolites production were studied. The oxygen transfer process was also discussed. When the volume ratio of the organic solvent versus the culture medium was 1:5, the product shikonin reached 0.305 g/g dry cell weight and 0.665 g/g dry inoculum cell weight, which were 3.24 and 2.82 times more than culture without extraction.

Abstract:A marine bacterium,designated strain S3-22,was isolated from the ballast water sample from Zhoushan archipelago,China.16S rDNA sequences similarity of strain S3-22 to all recognized bacterial species was not greater than 97%.The DNA G+C content was 54.9 mol%.The dominant fatty acid was iso-C17:1ω 9c(24.99%).The major respiratory quinine was MK-5.Cells of strain S3-22 were gram-negative.Optimal growth of strain S3-22 was at pH 7.0,30–37 ℃ and 3%(w/v) NaCl.It was halophilic and tested positive for catalase,oxidase,amylase,and esterase.In addition,it could deoxidize the nitrate.Based on the evidence of 16S rDNA sequences similarities,phylogenetic analysis and cellular and molecular level identification,the halophile formed a phyletic lineage which was distinct from the known Kordiimonas species.Strain S3-22 represented a novel species in the Kordiimonas,its Genebank Accession number was FJ847942.

Abstract:One hundred and forty-eight strains of halophilic archaea were isolated from 40 samples of soil, lake water, and silt. To study and analyze the species and bacteriorhodopsin(BR) protein resource, partial DNA fragments encoding BR protein from helix C to helix G andl6S rRNA encoding genes from 6 strains of halophilic archaea were amplified by polymerase chain(PCR) , and their DNA sequences were determined. The results indicate that the reduced amino acid sequences of BR protein from helix C to helix G of ABDH11 is obviously different from those of other existing proteins. The results of homology analysis on BR gene andl6S rRNA and phylogenetic analysis on 16S rRNA show that strains ABDH10 and ABDH40 are novel members of genus Natronorubrum and Natrinema, respectively; the sequence of ABDH40 was obtained from GenBank and the number of sequence is AY989910. The protein from helix C to helix G of ABDH11 is significantly different from that of other strains.

Abstract:A strictly aerobic, Gram-stain-positive, motile and spore-forming bacterium, strain 3nP4(T), was isolated from the Puge hot spring located in the south-western geothermal area of China. Strain 3nP4(T) grew at 38-66 °C (optimum 57-60 °C), at pH 6.0-9.3 (optimum 7.0-7.5) and with 0-4 % (w/v) NaCl (optimum 0-0.5 %). Phylogenetic analysis of 16S rRNA gene sequences, as well as DNA-DNA relatedness values, indicated that the isolate represents a novel species of the genus Anoxybacillus, related most closely to Anoxybacillus voinovskiensis DSM 12111(T). Strain 3nP4(T) had diphosphatidylglycerol, phosphatidylglycerol, phosphatidylethanolamine and one unidentified phospholipid as major polar lipids and iso-C15 : 0 and iso-C17 : 0 as major fatty acids, which are both typical chemotaxonomic characteristics of the genus Anoxybacillus. The mean DNA G+C content of strain 3nP4(T) was 39.2±0.95 mol% (HPLC). A distinctive characteristic of the novel isolate was its extreme reliance on vitamin mixture or yeast extract for growth. Based on data from this taxonomic study using a polyphasic approach, strain 3nP4(T) is considered to represent a novel species of the genus Anoxybacillus, for which the name Anoxybacillus vitaminiphilus sp. nov. is proposed. The type strain is 3nP4(T) ( = CGMCC 1.8979(T) = JCM 16594(T)).

Abstract:An acidophilus,facultative heterotrophic bacterium DBS4-1 was isolated from the acid mine drainage of Dabaoshan mining area in Guangdong province,and the study of its morphological characteristics,physiological characterization and 16S rRNA se- quence analyses had been done.The strain is Gram negative,round-shaped,and the cellular diameter is (4.0±0.5)μm.The optimal growth temperature is about 30℃,and the optimal growth pH is 3.5.The DBS4-1 strain has extensive substrate adaptability and can uti- lize sulfur,jarosite,natrojarosite,amorphous ferric hydroxide and other ferric iron containing minerals as electron acceptor.A phyloge- netic tree was constructed by comparing with the published 16S rDNA sequences of the relative bacteria species.The results showed that strain DBS4-1 shared the most identities with the type strain of Thiobacillus acidophilus (D86511).
The rhizospheres of traditional medicinal plants in Panxi, China, host a diverse selection of actinobacteria with antimicrobial properties

Abstract:Actinobacteria are a prolific source of antibiotics. Since the rate of discovery of novel antibiotics is decreasing, actinobacteria from unique environments need to be explored. In particular, actinobacterial biocontrol strains from medicinal plants need to be studied as they can be a source of potent antibiotics. We combined culture-dependent and culture-independent methods in analyzing the actinobacterial diversity in the rhizosphere of seven traditional medicinal plant species from Panxi, China, and assessed the antimicrobial activity of the isolates. Each of the plant species hosted a unique set of actinobacterial strains. Out of the 64 morphologically distinct isolates, half were Streptomyces sp., eight were Micromonospora sp., and the rest were members of 18 actinobacterial genera. In particular, Ainsliaea henryi Diels. hosted a diverse selection of actinobacteria, although the 16S ribosomal RNA (rRNA) sequence identity ranges of the isolates and of the 16S rRNA gene clone library were not congruent. In the clone library, 40% of the sequences were related to uncultured actinobacteria, emphasizing the need to develop isolation methods to assess the full potential of the actinobacteria. All Streptomyces isolates showed antimicrobial activity. While the antimicrobial activities of the rare actinobacteria were limited, the growth of Escherichia coli, Verticillium dahliae, and Fusarium oxysporum were inhibited only by rare actinobacteria, and strains related to Saccharopolyspora shandongensis and Streptosporangium roseum showed broad antimicrobial activity.

Abstract:Purple photosynthetic bacteria (PPB) are versatile microorganisms capable of producing various value-added chemicals, e.g., biopolymers and biofuels. They employ diverse metabolic pathways, allowing them to adapt to various growth conditions and even extreme environments. Thus, they are ideal organisms for the Next Generation Industrial Biotechnology concept of reducing the risk of contamination by using naturally robust extremophiles. Unfortunately, the potential of PPB for use in biotechnology is hampered by missing knowledge on regulations of their metabolism. Although Rhodospirillum rubrum represents a model purple bacterium studied for polyhydroxyalkanoate and hydrogen production, light/chemical energy conversion, and nitrogen fixation, little is known regarding the regulation of its metabolism at the transcriptomic level. Using RNA sequencing, we compared gene expression during the cultivation utilizing fructose and acetate as substrates in case of the wild-type strain R. rubrum DSM 467 T and its knock-out mutant strain that is missing two polyhydroxyalkanoate synthases PhaC1 and PhaC2. During this first genome-wide expression study of R. rubrum , we were able to characterize cultivation-driven transcriptomic changes and to annotate non-coding elements as small RNAs. Sealing solid agar in serum bottles for rapid isolation and long-term preservation of chemoautotrophic ammonia-oxidizing bacteria

Abstract:Ammonia-oxidizing bacteria (AOB) are ubiquitous on the earth and have broad applications in bioremediation. However, the number of their species with standing in nomenclature and deposited in Microbial Culture Collections still remains low. Moreover, only a few novel species have been reported over the last decades. In this study, we sealed agar in serum bottles to develop a kind of solid agar plate with the oxygen concentration in the headspace maintained at low levels. By using these plates, eight AOB isolates including two novel species were obtained. When AOB cells were grown on the sealed solid agar plates, the time to form visible colonies was largely reduced and the maximum diameter of colonies reached 2 mm, which makes the process of AOB isolation rapid and efficient. Based on five AOB isolates, the headspace oxygen concentration had a significant influence on AOB growth either on solid plate or in liquid culture. Especially, when grown under 21 % O 2 , the number of colonies formed on solid agar plates was very low and sometimes no visible colony formed. Besides the application on AOB isolation, the sealed solid agar plate was also effective for the enumeration and preservation of AOB cells. When preserved under room temperature for more than ten months, the AOB colonies on the plate could still be recovered. This method provides a feasible way to isolate more novel AOB species from the environment and deposit more species in Microbial Culture Collections.

Abstract:Polycyclic aromatic hydrocarbons (PAHs) constitute a large, diverse group of organic compounds that commonly have detrimental biological effects that pose a great environmental threat. Hence, development of isolation and culture techniques for PAH-degrading bacteria is necessary. In this study, a variety of phenanthrene-degrading bacteria were enriched and isolated using an in situ soil substrate membrane system (SSMS) and a traditional cultivation method with phenanthrene as the sole carbon source. In the traditional method, the major species of phenanthrene-degrading bacteria found was Pseudomonas (Gammaproteobacteria). By contrast, the major phenanthrene-degrading bacteria observed using SSMS were Sphingomonas (Alphaproteobacteria). Phenanthrene utilization by bacteria with SSMS was higher than traditional cultivation method. High throughput functional microarray, Geochip, and polymerase chain reaction-denaturing gradient gel electrophoresis were used to characterize the response of soil bacterial communities upon addition of phenanthrene. Results indicated that members of the class Alphaproteobacteria were the dominant bacteria in phenanthrene-contaminated soils, and their characteristic phenanthrene-degrading genes have important role in degradation of contaminants. Sphingomonas was isolated using SSMS and found to be capable of adapting to nutrient-poor environments by utilizing a variety of substrates. The SSMS method is more suitable for the growth of Sphingomonas in simulated environmental conditions.

Abstract:Microbial contamination causes serious damage in plant tissue culture, and attention is always being paid regarding how to control and prevent the unwanted pollution. Dwarf hygro (Hygrophila polysperma) is a popular ornamental aquatic plant and its tissue culture has been reported, but the microbial pollution and the cure of microbial pollution was unknown. In this study, a number of bacteria and fungi were isolated from contaminants in MS culture media. Based on the 16S rDNA and ITS sequencing, it was identified that fifteen bacteria belong to Bacillus, Enterobacter, Pantoea, Kosakonia, Ensifer and Klebsiella, and three fungi belong to Plectosphaerella, Cladosporium and Peniophora, respectively. In addition, some drugs were further tested to be free of the bacteria and fungi pollution. The results revealed that 10 μg/mL of kanamycin, 5 μg/mL of chloramphenicol, and 0.015625% potassium sorbate could be applied jointly in MS media to prevent the microbial pollution, and the survival rate of H. polysperma explants was highly improved. This study reveals the bacteria and fungi species from the culture pollution of H. polysperma and provides a practical reference for optimizing the tissue culture media for other aquatic plants.

Abstract:ABSTRACT Isolation of microorganisms is a useful approach to gathering knowledge about their genomic properties, physiology, and ecology, in addition to allowing the characterization of novel taxa. We performed an extensive isolation effort on samples from seawater manipulation experiments that were carried out during the four astronomical seasons in a coastal site of the northwest Mediterranean to evaluate the impact of grazing, viral mortality, resource competition reduction, and light presence/absence on bacterioplankton growth. Isolates were retrieved using two growth media, and their full 16S rRNA gene was sequenced to assess their identity and calculate their culturability across seasons and experimental conditions. A total of 1,643 isolates were obtained, mainly affiliated to the classes Gammaproteobacteria (44%), Alphaproteobacteria (26%), and Bacteroidia (17%). Isolates pertaining to class Gammaproteobacteria were the most abundant in all experiments, while Bacteroidia were preferentially enriched in the treatments with reduced grazing. Sixty-one isolates had a similarity below 97% to cultured taxa and are thus putatively novel. Comparison of isolate sequences with 16S rRNA gene amplicon sequences from the same samples showed that the percentage of reads corresponding to isolates was 21.4% within the whole data set, with dramatic increases in the summer virus-reduced (71%) and diluted (47%) treatments. In fact, we were able to isolate the top 10 abundant taxa in several experiments and from the whole data set. We also show that top-down and bottom-up controls differentially affect taxa in terms of culturability. Our results indicate that culturing marine bacteria using agar plates can be successful in certain ecological situations. IMPORTANCE Bottom-up and top-down controls greatly influence marine microbial community composition and dynamics, which in turn have effects on their culturability. We isolated a high amount of heterotrophic bacterial strains from experiments where seawater environmental conditions had been manipulated and found that decreasing grazing and viral pressure as well as rising nutrient availability are key factors increasing the success in culturing marine bacteria. Our data hint at factors influencing culturability and underpin bacterial cultures as a powerful way to discover new taxa.

Abstract:A bacteria strain for purification aquiculture water was isolated and purified from the mud of a turtle pond and identified as Pseudomonas sp.,according to its morphological characteristics and chemical and physiological properties as well as the complete sequence analysis of 16S rDNA.It was verified that the strain can grow well under a wide range of environmental conditions e.g.with or without illumination,aerobic or anaerobic status and the value of pH from 5.5 to 8.5.The results of inoculating experiment in the turtle ponds indicated that this strain showed strong ability to remove NH4+-N,NH3-N and NO2——N from the aquaculture water,especially the eliminating rate of NO2——N reached 65.4%.Therefore,this strain could be prepared as microbe products used as aquiculture water ameliorant.
Isolation and characterization of piceatannol producing bacteria from soil in Erzurum, Turkey

Abstract:Piceatannol, resveratrol's derivative, and a valuable polyphenol has managed to become one of the most remarkable candidate molecules for drug development research, with its high bioactive properties and higher stability. On the other hand, the very low amount of piceatannol in plants which are its natural source increases the cost and limits the commercialization possibilities of the product. To overcome this bottleneck, a limited number of studies have recently shown that it is possible to produce piceatannol from the resveratrol precursor much cheaper by regioselective hydroxylation catalyzed by bacteria isolated from the soil, and the search for new bacteria of similar nature in new ecosystems has gained popularity. The aim of our study, which was prepared within this framework, is the bacterial isolate with regioselective hydroxylation potential obtained as a result of selective isolation steps; determination of resveratrol hydroxylation potentials and piceatannol product yields, investigation of possibilities to increase piceatannol yield with optimization trials and identification of isolates with the highest yield. For this purpose, 200 bacterial isolates capable of resveratrol hydroxylation were obtained from soil samples taken from Erzurum (Turkey) and its surroundings by using selective media. In the continuation of the study; resveratrol hydroxylation trials were carried out with these isolates and 55 active isolates capable of producing piceatannol by regioselective hydroxylation were selected. Then, yield improvement studies of active isolates were carried out by using different carbon sources and optimizing the culture conditions. As a result, a culture collection was created by identifying the 6 most active bacterial isolates with commercialization potential using conventional and molecular methods. These are 4 Gram-positive (Rhodococcus sp., Rhodococcus erythropolis, Paeniglutamicibacter sp., Arthrobacter sp.) and 2 Gram-negative (Shinella sp., Ensifer adhaerens) bacterial isolates. As a result of the optimization studies, three of these isolates used phenol as a biocatalyst, while the other three increased the production yield of piceatannol by using 4-hydroxyphenylacetic acid.

Abstract:Bacterial strain QZ1 was isolated from sludge of anoxic sulfide-oxidizing (ASO) reactor. Based on 16S rDNA sequence analysis and morphological characteristics, the isolate was identified as Pseudomonas stutzeri. The isolate was found to be a facultative chemolithotroph, using sulfide as electron donor and nitrite as electron acceptor. The strain QZ1 produced sulfate as the major product of sulfide oxidation, depending on the initial sulfide and nitrite concentrations. The isolate was capable of growth under strictly autotrophic conditions. The growth and substrate removal of Pseudomonas stutzeri QZ1 were optimal at an initial pH of 7.5-8.0 at 30 degrees C. The specific growth rate (mu) was found as 0.035 h(-1) with a doubling time of 21.5 h. For isolate QZ1, the EC(50) values both for sulfide and nitrite were found to be 335.95 mg S L(-1) and 512.38 mg N L(-1), respectively, showing that the sulfide oxidation into sulfate by Pseudomonas stutzeri QZ1 was badly affected beyond these substrate concentrations.

Abstract:The increasing ecological significance of Planctomycetes and the still limited knowledge of this group prompted us to obtain cultured isolates from the sediment of a treatment water recycling tank of a marine fish farm. Presence of strains from this group was assessed in the sediments and water column of the tank. Eleven isolates were obtained from the sediment sample by exploiting Planctomycetes natural resistance to several antibiotics and their capacity to degrade organic matter. Based on morphological characteristics and resistance to antibiotics, Planctomycetes were identified. Their phylogenetic affiliation was confirmed by the sequence analysis of the 16S rRNA gene that revealed the presence of a group of 6 isolates closely related to Rhodopirellula baltica and a cluster of 5 isolates with 97.7–97.9 % of similarity to this species, which probably are a different species of Rhodopirellula. ERIC-PCR profiles showed a higher discrimination within the two groups and allowed the identification of nine different genotypes within the isolated strains. This work corroborates the association of Rhodopirellula spp. with fish farm environments.
