Abstract:Apple(Malus domestica Borkh.) is a typical species in Rosaceae family that exhibits gametophytic self-incompatibility(GSI).In this paper,the research advance in the S-alleles(more than 30 S-genes) of apple was reviewed,PCR-based theoretical basis and methods for identifying the S-genotypes of apples were summarized,more than 500 S-genotypes of apples which were identified with various methods were enumerated,which would be valuable for selecting appropriate pollinated varieties and incompatibility parents for hybridization breeding.

Abstract:Identifying the genetic variation characteristics of phenotypic traits is important for fruit tree breeding. During the long-term evolution of fruit trees, gene recombination and natural mutation have resulted in a high degree of heterozygosity. Apple ( Malus × domestica Borkh.) shows strong ecological adaptability and is widely cultivated, and is among the most economically important fruit crops worldwide. However, the high level of heterozygosity and large genome of apple, in combination with its perennial life history and long juvenile phase, complicate investigation of the genetic basis of fruit quality traits. With continuing augmentation in the apple genomic resources available, in recent years important progress has been achieved in research on the genetic variation of fruit quality traits. This review focuses on summarizing recent genetic studies on apple fruit quality traits, including appearance, flavor, nutritional, ripening, and storage qualities. In addition, we discuss the mapping of quantitative trait loci, screening of molecular markers, and mining of major genes associated with fruit quality traits. The overall aim of this review is to provide valuable insights into the mechanisms of genetic variation and molecular breeding of important fruit quality traits in apple.

Abstract:Identifying DNA sequence variations is a fundamental step towards deciphering the genetic basis of traits of interest. Here, a total of 20 cultivated and 10 wild apples were genotyped using specific-locus amplified fragment sequencing, and 39,635 single nucleotide polymorphisms with no missing genotypes and evenly distributed along the genome were selected to investigate patterns of genome-wide genetic variations between cultivated and wild apples. Overall, wild apples displayed higher levels of genetic diversity than cultivated apples. Linkage disequilibrium (LD) decays were observed quite rapidly in cultivated and wild apples, with an r2 -value below 0.2 at 440 and 280 bp, respectively. Moreover, bidirectional gene flow and different distribution patterns of LD blocks were detected between domesticated and wild apples. Most LD blocks unique to cultivated apples were located within QTL regions controlling fruit quality, thus suggesting that fruit quality had probably undergone selection during apple domestication. The genome of the earliest cultivated apple in China, Nai, was highly similar to that of Malus sieversii, and contained a small portion of genetic material from other wild apple species. This suggested that introgression could have been an important driving force during initial domestication of apple. These findings will facilitate future breeding and genetic dissection of complex traits in apple.

Abstract:Apples (Malus × domestica Borkh.) can be categorized into early-, medium-, and late-ripening cultivars based on the length of the fruit developmental phases. The lengthening of the apple ripening period has a direct impact on its economic worth and market competitiveness, although the underlying mechanism is mostly unclear. In the current study, the development and maturation of the early-ripening ‘Geneva Early’ (GE) and late-ripening ‘Hanfu’ (HF) cultivars of apple fruit were studied using transcriptomics to detect and identify the changes of differential genes. Results showed that the two varieties had different ripening periods, but in both, the development process of fruit ripening required cell division, cell expansion, starch accumulation, and secondary metabolite accumulation. In the early stages of fruit development (G1 to G2), the GE’s fruit size was larger than HF’s, and the GO analysis revealed an enrichment in genes involved in the metabolism of fatty acids and carbon molecules. In G2 phase, the GE involved numerous regulatory factors of hormonal pathways, while in HF this phase was mainly enriched in the metabolism of sugars and carbohydrates. The results indicated that during GE development, the relevant genes regulating fruit development were expressed earlier than HF, which made fruit development enter the next development phase earlier, thereby shortening the fruit development phase. These findings contributed to an improved understanding of the molecular basis of apple ripening and provide a reliable reference for apple breeding using genomics.

Abstract:Abstract Background Pears and apples are both perennial deciduous trees of the Rosaceae family, and both are important economic fruit trees worldwide. The emergence of many varieties in the market has been mostly domesticated from wild to cultivated and regulated by the differential expression of genes. However, the molecular process and pathways underlying this phenomenon remain unclear. Four typical wild and cultivar pear and apple trees at three developmental stages were used in our study to investigate the molecular process at the transcriptome level. Result Physiological observations indicated the obvious differences of size, weight, sugar acid content and peel color in wild and cultivar fruit among each developmental stage. Using next-generation sequencing based RNA-seq expression profiling technology, we produced a transcriptome in procession of a large fraction of annotated pear and apple genes, and provided a molecular basis underlying the phenomenon of wild and cultivar fruit tree differences. 5921 and 5744 differential expression genes were identified in pear and apple at three developmental stages respectively. We performed temporal and spatial differential gene expression profiling in developing fruits. Several key pathways such as signal transduction, photosynthesis, translation and many metabolisms were identified as involved in the differentiation of wild and cultivar fruits. Conclusion In this study, we reported on the next-generation sequencing study of the temporal and spatial mRNA expression profiling of pear and apple fruit trees. Also, we demonstrated that the integrated analysis of pear and apple transcriptome, which strongly revealed the consistent process of domestication in Rosaceae fruit trees. The results will be great influence to the improvement of cultivar species and the utilization of wild resources.

Abstract:Abstract Background Apple ( Malus ssp.), one of the most important temperate fruit crops, has a long cultivation history and is economically important. To identify the genetic relationships among the apple germplasm accessions, whole-genome structural variants identified between M. domestica cultivars ‘Jonathan’ and ‘Golden Delicious’ were used. Results A total of 25,924 insertions and deletions (InDels) were obtained, from which 102 InDel markers were developed. Using the InDel markers, we found that 942 (75.3%) of the 1251 Malus accessions from 35 species exhibited a unique identity signature due to their distinct genotype combinations. The 102 InDel markers could distinguish 16.7–71.4% of the 331 bud sports derived from ‘Fuji’, ‘Red Delicious’, ‘Gala’, ‘Golden Delicious’, and other cultivars. Five distinct genetic patterns were found in 1002 diploid accessions based on 78 bi-allele InDel markers. Genetic structure analysis indicated that M. domestica showed higher genetic diversity than the other species. Malus underwent a relatively high level of wild-to-crop or crop-to-wild gene flow. M. sieversii was closely related to both M. domestica and cultivated Chinese cultivars. Conclusions The identity signatures of Malus accessions can be used to determine distinctness, uniformity, and stability. The results of this study may also provide better insight into the genetic relationships among Malus species.

Abstract:Domestication process in long‐lived plant perennials differs dramatically from that of annuals, with a huge extent of genetic exchanges between crop and wild populations. Though apple is a major fruit crop grown worldwide, the contribution of wild apple species to the genetic makeup of the cultivated apple genome remains a topic of intense investigations. We used population genomics approaches to investigate the contributions of several wild apple species to European and Chinese rootstock and dessert genomes, with a focus on the extent of wild‐crop gene flow. Population genetic structure inferences revealed that the East Asian wild apples, M. baccata (L.) Borkh and M. hupehensis (Pamp.), form a single panmictic group, and that the European dessert and rootstock apples form a specific gene pool whereas the Chinese dessert and rootstock apples were a mixture of three wild gene pools, suggesting different evolutionary histories of European and Chinese apple varieties. Coalescent‐based inferences and gene flow estimates indicated that M. baccata‐M. hupehensis contributed to the genome of both European and Chinese cultivated apples through wild‐to‐crop introgressions, and not as an initial contributor as previously supposed. We also confirmed the contribution through wild‐to‐crop introgressions of M. sylvestris Mill. to the cultivated apple genome. Apple tree domestication is therefore one example in woody perennials that involved gene flow from several wild species from multiple geographic area. This study provides an overview of the complex protracted process of domestication in long‐lived plant perennials, and is a starting point for apple breeding programs.

Abstract:Apple is classified as a climacteric fruit, characterized by a rapid surge in ethylene levels at the onset of ripening. However, there is significant variation in the degree and timing of ripening and softening among different apple cultivars. Understanding the molecular mechanisms underlying fruit softening and the associated changes in cell wall integrity is crucial for improving fruit quality and extending shelf life. In this study, we conducted a comparative analysis of fruit firmness and ethylene production among seven apple cultivars with different softening patterns during storage. We also examined the expression patterns of genes and enzyme activities involved in cell wall metabolism. Our results showed that fruit firmness was negatively correlated with ethylene production rate, respiration rate, soluble pectin content, cellulase activity, polygalacturonase activity, and β-glucosidase activity, while it was positively correlated with protopectin content and cellulose content. Furthermore, we identified a BBX transcription factor gene, MdBBX25, that was negatively correlated with fruit softening during storage. Overexpression of MdBBX25 resulted in delayed fruit softening by suppressing ethylene biosynthesis and cell wall-related genes, whereas silencing of MdBBX25 accelerated fruit softening by promoting ethylene biosynthesis and cell wall-related genes in apple. Our findings provide insights into the role of MdBBX25 as a negative regulator of fruit softening through the modulation of ethylene biosynthesis and cell wall degradation during storage.
Efficient Breeding and Cultivation of Type 2 Red-fleshed Apple Cultivars Using a Search System for Suitable Apple Cultivar Combination

Abstract:As apple possesses self-incompatibility, knowledge of the S-genotypes is very important for apple breeding and cultivation. We investigated the S-RNase genotypes of 13 type 2 red-fleshed apple cultivars and 8 lineages. All of the investigated type 2 red-fleshed apples contained the S-3-RNase allele closely linked to the red-fleshed trait. We made a search system for ovule parents to efficiently produce new type 2 red-fleshed cultivars based on the S-RNase allele information (http://www.agr.nagoya-u.ac.jp/similar to hort/apple/red/). More than 90% of progenies from crossing a selected white-fleshed ovule parent with a type 2 red-fleshed pollen parent are expected to show the red-fleshed phenotype. We also compiled a database of the S-RNase genotypes of more than 1 000 apple cultivars, including a survey system of cultivar combinations showing those that were fully incompatible, semicompatible and fully compatible, written in Chinese (http://www.agr.nagoya-u.ac.jp/similar to hort/apple/ch/) and Japanese (http://www.agr.nagoya-u.ac.jp/similar to hort/apple/ja/).
Comprehensive Evaluation of Apple Germplasm Genetic Diversity on the Basis of 26 Phenotypic Traits

Abstract:We used 256 apple germplasm resources for a thorough examination of the genetic diversity associated with 26 phenotypic traits (i.e., genetic diversity analysis, cluster analysis, correlation analysis, principal component analysis, and membership function). The average coefficient of variation for 12 morphological traits was 66.39% (21.10–201.5%). The coefficient of variation was highest and lowest for the fruit arris and the width of the eye basin, respectively. Additionally, the diversity index ranged from 0.54 to 1.33. Moreover, the coefficient of variation for 14 numerical traits varied from 5.37% to 50%. The titratable acid content had the highest coefficient of variation, with a diversity index ranging from 2.01 to 2.08 (average of 2.045). A cluster analysis categorized 256 germplasms into four groups, among which Group I included germplasms with large fruits and the best comprehensive performance. Of the top 10 principal components revealed by the principal component analysis, principal component 1 was mainly related to fruit size and flavor. The top 10 germplasms were selected on the basis of comprehensive scores using the membership function method. Furthermore, a stepwise regression analysis identified 15 key traits for identifying apple germplasms, including the vegetative growth day, fruit weight, and the firmness of the fruit without skin. These results can serve as the foundation for future analyses of the phenotypic diversity of apple germplasms, while also providing a theoretical basis for screening, characterizing, and further improving excellent apple germplasms.

Abstract:Although taste is an important aspect of fruit quality, an understanding of its genetic control remains elusive in apple and other fruit crops. In this study, we conducted genomic sequence analysis of 497 Malus accessions and revealed erosion of genetic diversity caused by apple breeding and possible independent domestication events of dessert and cider apples. Signatures of selection for fruit acidity and size, but not for fruit sugar content, were detected during the processes of both domestication and improvement. Furthermore, we found that single mutations in major genes affecting fruit taste, including Ma1, MdTDT, and MdSOT2, dramatically decrease malate, citrate, and sorbitol accumulation, respectively, and correspond to important domestication events. Interestingly, Ma1 was identified to have pleiotropic effects on both organic acid content and sugar:acid ratio, suggesting that it plays a vital role in determining fruit taste. Fruit taste is unlikely to have been negatively affected by linkage drag associated with selection for larger fruit that resulted from the pyramiding of multiple genes with minor effects on fruit size. Collectively, our study provides new insights into the genetic basis of fruit quality and its evolutionary roadmap during apple domestication, pinpointing several candidate genes for genetic manipulation of fruit taste in apple.

Abstract:Apple (Malus[Formula: see text]domestica) is a popular temperate fruit crop worldwide. However, its growth, productivity, and quality are often adversely affected by abiotic stresses such as drought, extreme temperature, and high salinity. Due to the long juvenile phase and highly heterozygous genome, the conventional breeding approaches for stress-tolerant cultivars are time-consuming and resource-intensive. These issues may be resolved by feasible molecular breeding techniques for apples, such as gene editing and marker-assisted selection. Therefore, it is necessary to acquire a more comprehensive comprehension of the molecular mechanisms underpinning apples' response to abiotic stress. In this review, we summarize the latest research progress in the molecular response of apples to abiotic stressors, including the gene expression regulation, protein modifications, and epigenetic modifications. We also provide updates on new approaches for improving apple abiotic stress tolerance, while discussing current challenges and future perspectives for apple molecular breeding.
[Effects of different interstocks on the growth, yield, and fruit quality of Hanfu apple].

Abstract:A field experiment was conducted using Hanfu apple grafted on 10 dwarfing interstocks to evaluate plant growth, yield, and fruit quality of different apple-interstock combinations in Hulu-dao, Liaoning Province, in order to select the most suitable apple-interstock combinations in the study area. The results showed that tree vigor, yield, and fruit quality were largely affected by the interstocks. Among the interstocks evaluated here, plant height, branch numbers, leaf fresh weight, branch fresh weight, root fresh weight, total root volume, average root diameter and total root tip numbers were the largest on GM256, while the highest trunk diameter, branch length, total root length and total root surface area were observed on CX5, the highest fruit firmness, soluble solids and soluble sugar contents were observed on M26, and the highest fruit vertical diameter, transverse diameter and single fruit weight were observed on GM256. The fuzzy evaluation results showed that the comprehensive character scores decreased in order of GM256, CX5, B9, JM7, CG80, Liaozhen 2, M26, Qingzhen 3, SH38 and MD001. Our results indicated that interstock GM256 and CX5 was better for the cold climate region.

Abstract:The need to increase the volume of domestic production of fruits and berries and bring it to the level of 60 % or more in accordance with the «Doctrine of Food Security of the Russian Federation» approved in 2020 determines the relevance of the development of breeding research to create high-quality and commercially valuable domestic varieties of apple trees. The quality of the fruits of the leading fruit crop is the most important general indicator that unites a large group of characteristics that are significant for apple breeding and its industrial cultivation. One of the most significant features for both consumers and producers of fruit products, along with taste benefits, includes the following features: such as large fruit size, fruit shape, character and intensity of outer color. The objects of study were 30 varieties and forms of apple trees (Malus × domestica Borkh.) of various genetic origins. The purpose of the study is to identify the sources of large-fruited, candile-shaped and elongated round-conical shape, brightly colored fruits among the varieties a nd hybrids of the NCFSCHVW apple tree for use in breeding and production. Research work was carried out at the NCFSCHVW, at the Center or Collective Use «Research and selection collection of genetic resources of horticultural crops». Breeding plantings of apple trees on M9 rootstock without irrigation were planted at the Joint-Stock Company Experimental Production Farm «Tsentralnoye» (Krasnodar) in 2004 according to a 5 × 1,5 scheme. Control varieties by ripening time: Soyuz, Persikovoye, Orfey. To carry out the Scientific Research Work, generally accepted programs and methods for variety study for fruit crops (apple trees) were used. Based on the results of a long-term assessment, triploid varieties and forms were identified: Dzhin (265,9 g), Ekzotika (246,5 g), 12/2-24-4 (230,4 g), as sources of large fruit, promising for breeding, especially during hybridization with valuable interspecific small-fruited forms of apple trees. Most of the studied samples of domestic breeding have fruits above average size (67 %) and round fruit shape (60 %). New varieties have been identified: Lyubimoye Dutovoy, Pamyati Yevdokimova, Elf with a spectacular elongated round-conical and candile-shaped fruit (fruit index 0,96–1,01); Azimut, Dzhin, Vesta, Granatovoye, Lyubimoye Dutovoy, etc. – with bright red and crimson coloring of fruits of varying intensity throughout most of the fruit. New varieties of regional breeding are promising in the future for optimizing the assortment for southern fruit growing and for use in apple breeding to improve the commercial characteristics of fruits. Abstract:Drought is considered the main environmental factor restricting apple production and thus the development of the apple industry. Rootstocks play an important role in enhancing the drought tolerance of apple plants. Studies of the physiology have demonstrated that 'ZC9-3' is a strong drought-resistant rootstock, whereas 'Jizhen-2' is a weak drought-resistant rootstock. However, the metabolites in these two apple rootstock varieties that respond to drought stress have not yet been characterized, and the molecular mechanisms underlying their responses to drought stress remain unclear.

Abstract:Apples are a major horticultural crop worldwide. Grafting techniques are widely utilized in apple production to keep the varieties pure. Interstocks are frequently used in Northern China to achieve intensive apple dwarfing cultivation. High-throughput sequencing was used to investigate differentially expressed genes in the phloem tissues of two different xenograft systems, M (‘Gala’/‘Mac 9’/Malus baccata (L.) Borkh.) and B (‘Gala’/Malus baccata (L.) Borkh.). The results showed that dwarfing interstocks could significantly reduce the height and diameters of apple trees while have few effects on the growth of annual branches. The interstocks were found to regulate the expression of genes related to hormone metabolism and tree body control (GH3.9, PIN1, CKI1, ARP1, GA2ox1 and GA20ox1), these effects may attribute the dwarf characters for apple trees with interstocks. Besides, the interstocks reduce photosynthesis-related genes (MADH-ME4 and GAPC), promote carbon (C) metabolism gene expression (AATP1, GDH and PFK3), promote the expression of nitrogen (N)-metabolism-related genes (NRT2.7, NADH and GDH) in rootstocks, and improve the expression of genes related to secondary metabolism in scions (DX5, FPS1, TPS21 and SRG1). We also concluded that the interstocks acquired early blooming traits due to promotion of the expression of flowering genes in the scion (MOF1, FTIP7, AGL12 and AGL24). This study is a valuable resource regarding the molecular mechanisms of dwarf interstocks’ influence on various biological processes and transplantation systems in both scions and rootstocks.

Abstract:Apple cultivars exhibit significant diversity in fruit quality traits, creating distinct consumption scenarios. This study aimed to assess the physicochemical parameters and sensory attributes differences among fifteen apple cultivars and identify characteristic qualities suitable for various processed apple products using chemometric analysis. Relatively large differences were registered between cultivars for deflection, peel color, titratable acidity (TA), the ratio of total soluble solid to titratable acidity (TSS/TA), hardness, soluble sugar, and volatile organic compound contents. Sensory results showed significant differences existed among the preferences for different processed products. Based on the above results, all cultivars could be distinguished into three main clusters. Cluster I (i.e., Aziteke, Bakeai, Magic Flute, Royal Gala, Red General, Red Delicious, and Zhongqiuwang) demonstrated favorable appearance, high sensory scores, and rich aroma volatile compounds, making them suitable for direct consumption. Cluster II (i.e., Fuburuisi, Sinike, Honglu, and Huashuo) exhibited a higher sugar and acid content, making them suitable for apple juice production. Cluster III (i.e., Miqila, Honey Crisp, Shandong Fuji, and Yanfu 3) were more suitable for fresh-cut apples due to their good flavor and undesirable appearance. Several chemometric analyses effectively assessed differences among apple cultivars.

Abstract:Apple is one of the most economically important and popular temperate fruit trees. The domestication of apple has resulted in substantial phenotypic differences, particularly between wild and cultivated varieties. However, the relationship between gene expression and phenotypic variations in apple remains poorly understood. Here, we present a comprehensive dataset featuring five distinct apple varieties, including two wild varieties and three representative cultivated varieties. The dataset comprises of both phenomics data, encompassing twelve fruit quality-related traits continuously measured over two years, and transcriptomic data obtained at different developmental stages with three biological replicates. We performed basic quality control process, gene expression normalization and differential gene expression analysis to demonstrate the utility and reliability of the dataset. Our findings indicate that gene expression strongly related with phenotypic variations in apple. This dataset serves as a valuable resource, encompassing phenomics and transcriptomic data in multiple formats, thereby facilitating further exploration of the relationships between gene expression and phenotypic traits in apple.

Abstract:Genomic, genetic, and archaeobotanical findings have confirmed that alongside interspecific hybridizations between Malus sieversii from Central Asia and wild species along the Silk Road, segmental duplications, point mutations, and clonal propagation have led to the fixation of traits in cultivated apples, unlike in annual crops. Moreover, there is minimal evidence for long-term intentional and targeted selection for fruit quality and horticultural traits; whereas, self-incompatibility, long juvenile phase, and clonal propagation have maintained genetic diversity in apples. Only modern (commercial) apple cultivars hint at the reduction of diversity and selection for commercially important traits. Furthermore, the wide phenotypic variations present in pre-breeding and advanced breeding material reveal that a great deal of genetic diversity is still maintained in the cultivated gene pool.

Abstract:Although sugars and acids have a substantial influence on the taste of apple fruits, the genetic and regulatory networks underlying their metabolism in fruit remain insufficiently determined. To fully decipher the genetic basis of the accumulation of sugars and acids in apple fruits, we adopted an integrated strategy that included time-course RNA-seq, QTL mapping, and whole-genome sequencing to examine two typical cultivars ('HanFu' and 'Huahong') characterized by distinctive flavors. Whole-genome sequencing revealed substantial genetic variation between the two cultivars, thereby providing an indication of the genetic basis of the distinct phenotypes. Constructed co-expression networks yielded information regarding the intra-relationships among the accumulation of different types of metabolites, and also revealed key regulatory nodes associated with the accumulation of sugars and acids, including the genes MdEF2, MdPILS5, and MdGUN8. Additionally, on the basis of QTL mapping using a high-density genetic map, we identified a series of QTLs and functional genes underlying vital traits, including sugar and acid contents. Collectively, our methodology and observations will provide an important reference for further studies focusing on the flavor of apples.
