Abstract:The advent of room-temperature single-molecule imaging and spectroscopy in the early 1990s made it possible to follow biochemical reactions and conformational dynamics of an individual enzyme molecule in real time, yielding new information about the working of enzymes in vitro. This eventually led to the recent success of probing single-molecule biochemical reactions in a living cell with high specificity, millisecond time resolution, and nanometer spatial precision. We have studied how gene expression and regulation occur at the single-molecule level in living bacterial cells. The examples herein illustrate the impact of the single-molecule approach on biological discovery, as well as prospects for medicine.

Abstract:Over the last half century, the overwhelming advances in biological sciences have been greatly aided by the physical and technological innovations, such as X-ray diffraction methods, nuclear magnetic resonance (NMR) and mass spectroscopy, etc. In recent years, single. molecule experiments have changed the way many biological problems are addressed. Knowledge from these experiments continues to emerge. We are now able to follow biochemical reactions of a single enzyme molecule in real time, and monitor gene expression in a living cell on a single molecule basis. These new methodologies will likely revolutionize our understanding of biological systems for many years to come. In this review, we highlight the achievements in the past decade in the fields of single molecule enzymology, live cell studies of gene expression and DNA protein interactions, emphasizing on the work of Sunney Xie's laboratory.

Abstract:I give a perspective of the single‐molecule approach to protein conformational dynamics. The single‐molecule approach is extremely useful in studying dispersed kinetics and dynamic disorder. In particular, fluorescence lifetime experiments of natural fluorophores quenched by electron transfer reactions yielded new dynamic information previously unavailable. Our single‐molecule experiments have provided the picture and added quantitative understanding that an enzyme molecule is a dynamic entity with conformational fluctuation spanning a vast range of time scales. Further studies of the conformational and enzymatic dynamic with the single‐molecule approach will shed light on how enzyme work at a level of great details.

Abstract:Previous studies on the activity of bio-molecules in a cell were mostly performed on the basis of ensemble averaging.However,with the advent of new technology,especially optical and fluorescence techniques,it is now possible to visualize the dynamics and kinetics of a single bio-molecule in the living cell in real time.From the methodological aspect,many techniques are now available:fluorescent resonance energy transfer,atomic force microscopy,total internal reflection fluorescence,fluorescence correlation microscopy,and so forth.The investigation of single molecule behavior will probably open a new horizon in the future biological study.However,still many technical limitations existed,for example,the lack of small molecule fluorescent probes and new types of microscope with higher resolution beyond diffraction barrier,the difficulties in visualizing small fluorescent spot in the cell interior.

Abstract:Real-time observation of enzymatic turnovers-of single molecules has revealed non-Markovian dynamical behavior. Although chemical kinetics (such as the Michaelis-Menten mechanism) are sufficient to describe the average behavior of an ensemble of molecules, statistical analysis of the single-molecule fluorescence time trace reveals fluctuations in the rate of the activation step. These fluctuations are attributed to slow fluctuations of protein conformations. In this paper, we discuss models of the dynamical disorder behavior and relate them to observables of single molecule experiments. Simulations based on a discrete multistate model and a diffusive model are compared with experiment data. The role of various correlation functions, including higher order time correlation functions, in the interpretation of the underlying dynamics is discussed.

Abstract:Enzymes are dynamic entities: both their conformation and catalytic activity fluctuate over time. When such fluctuations are relatively fast, it is not surprising that the classical Michaelis-Menten (MM) relationship between the steady-state enzymatic velocity and the substrate concentration still holds. However, recent single-molecule experiments have shown that this is the case even for an enzyme whose catalytic activity fluctuates on the 10(-4)-10 s range. The purpose of this paper is to examine various scenarios in which slowly fluctuating enzymes would still obey the MM relationship. Specifically, we consider (1) the quasi-static condition (e.g., the conformational fluctuation of the enzyme-substrate complex is much slower than binding, catalysis, and the conformational fluctuations of the free enzyme), (2) the quasi-equilibrium condition (when the substrate dissociation is much faster than catalysis, irrespective of the time scales or amplitudes of conformational fluctuations), and (3) the conformational-equilibrium condition (when the dissociation and catalytic rates depend on the conformational coordinate in the same way). For each of these scenarios, the physical meaning of the apparent Michaelis constant and catalytic rate constant is provided. Finally, as an example, the theoretical analysis of a recent single-molecule enzyme assay is considered in light of the perspectives presented in this paper.

Abstract:Many proteins undergo conformational changes during their activity. A full understanding of the function of these proteins can only be obtained if different conformations and transitions between them can be monitored in aqueous solution, with adequate temporal resolution and, ideally, on a single-molecule level. Interrogating conformational dynamics of single proteins remains, however, exquisitely challenging and typically requires site-directed chemical modification combined with rigorous minimization of possible artifacts. These obstacles limit the number of single-protein investigations. The work presented here introduces an approach that traps single unmodified proteins from solution in a plasmonic hotspot and makes it possible to assign changes in refractive index to changes in protein conformation while monitoring these changes for minutes to hours with a temporal resolution at least as fast as 40 microseconds. The resulting single molecule data reveals that adenylate kinase employs a hidden enzymatic sub-cycle during catalysis, that citrate synthase populates a previously unknown intermediate conformation, which is more important for its enzymatic activity than its well-known open conformation, that hemoglobin transitions in several steps from its deoxygenated and rigid T state to its oxygenated and flexible R state, and that apo-calmodulin thermally unfolds and refolds in steps that correspond to conformational changes of individual protein domains.

Abstract:Enzyme molecules are dynamic entities with stochastic fluctuation in both protein conformation and enzymatic activity. However, such a notion of fluctuating enzymes, best characterized by recent single-molecule experiments, was not considered in the classic Michaelis-Menten (MM) kinetic scheme. Here we incorporate the fluctuation concept into the reversible MM scheme, and solve analytically all the possible kinetics (i.e., substrate concentration dependent enzymatic velocity) for a minimal model of fluctuating enzymes. Such a minimal model is found to display a variety of distinct kinetic behaviors (phases) in addition to the classic MM kinetics; excess substrate inhibition, sigmoidal kinetics, and concave biphasic kinetics. We find that all these kinetic phases are interrelated and unified under the framework of fluctuating enzymes and can be adequately described by a phase diagram that consists of two master parameters. Functionally, substrate inhibition, sigmoidal kinetics, and convex biphasic phases exhibit positive cooperativity, whereas concave biphasic phases display negative cooperativity. Remarkably, all these complex kinetics are produced by fluctuating enzymes with single substrate binding site, but the two conformations are, therefore, fundamentally different from the classic MWC and KNF models that require multiple subunit or binding sites. This model also suggests that, for a given enzyme/substrate pair, the non-MM behaviors could undergo transitions among different kinetic phases induced by varying product concentrations, owing to the fundamental Haldane symmetry in the reversible MM scheme.

Abstract:The appearance of single-molecule techniques brings rapidly developed research on enzymology. The study of single-molecule enzymology excavates the individual behavior of single enzyme molecule hidden under the overall average. In this review, we summarize emerging developments of some single-molecule techniques, including total internal reflection fluorescence microscopy (TIRFM), confocal microscopy, fluorescence correlation spectroscopy (FCS) and magnetic tweezers or optical tweezers, in real time monitoring the catalytic process of single enzyme. A variety of enzymatic catalytic behaviors and corresponding mechanisms that differs from bulk experiment are discovered. Through analyzing the single molecule enzymatic kinetics coupled by the conformational changes of individual enzyme during catalysis, a deepened understanding of enzymatic reaction mechanism is obtained. Finally, this review provides a critical outlook on the further challenges of imaging and monitoring single enzymatic reaction in cellular environments.

Abstract:Molecular fluctuations directly reflect the underlying energy landscape. Variance analysis examines protein dynamics in several biochemistry-driven approaches, yet measurement of probe-independent fluctuations in proteins exposed to mechanical forces remains only accessible through steered molecular dynamics simulations. Using single molecule magnetic tweezers, here we conduct variance analysis to show that individual unfolding and refolding transitions occurring in dynamic equilibrium in a single protein under force are hallmarked by a change in the protein's end-to-end fluctuations, revealing a change in protein stiffness. By unfolding and refolding three structurally distinct proteins under a wide range of constant forces, we demonstrate that the associated change in protein compliance to reach force-induced thermodynamically stable states scales with the protein's contour length increment, in agreement with the sequence-independent freely jointed chain model of polymer physics.
