Abstract:Resting‐state functional connectivity profiles have been increasingly shown to be important endophenotypes that are tightly linked to human cognitive functions and psychiatric diseases, yet the genetic architecture of this multidimensional trait is barely understood. Using a unique sample of 1,704 unrelated, young and healthy Chinese Han individuals, we revealed a significant heritability of functional connectivity patterns in the whole brain and several subnetworks. We further proposed a partitioned heritability analysis for multidimensional functional connectivity patterns, which revealed the common and unique enrichment patterns of the genetic contributions to brain connectivity patterns for several gene sets linked to brain functions, including the genes expressed preferentially in the central nervous system and those associated with intelligence, educational attainment, attention‐deficit/hyperactivity disorder, and schizophrenia. These results for the first time reveal the genetic architecture of multidimensional brain connectivity patterns across different networks and advance our understanding of the complex relationship between gene sets, neural networks, and behaviors.
Unraveling Integration-Segregation Imbalances in Schizophrenia Through Topological High-Order Functional Connectivity

Abstract:Background: The occurrence of brain disorders correlates with detectable dysfunctions in the specialization of brain connectomics. While extensive research has explored this relationship, there remains a lack of studies specifically examining the statistical correlation between psychotic brain networks using high-order networks, considering the limitations of low-order networks. Moreover, these dysfunctions are believed to be linked to information imbalances in brain functions. However, our understanding of how these imbalances give rise to specific psychotic symptoms remains limited. Methods: This study aims to address this gap by investigating variations at the topological high-order level of the system with regard to specialization in both healthy individuals and those diagnosed with schizophrenia. Employing graph-theoretic brain network analysis, we systematically examine resting-state functional MRI data to delineate system-level distinctions in the connectivity patterns of brain networks. Results: The findings indicate that topological high-order functional connectomics highlight differences in the connectome between healthy controls and schizophrenia, demonstrating increased cingulo-opercular task control and salience interactions, while the interaction between subcortical and default mode networks, dorsal attention and sensory/somatomotor mouth decreases in schizophrenia. Furthermore, we observed a reduction in the segregation of brain systems in healthy controls compared to individuals with schizophrenia, which means the balance between segregation and integration of brain networks is disrupted in schizophrenia, suggesting that restoring this balance may aid in the treatment of the disorder. Additionally, the increased segregation and decreased integration of brain systems in schizophrenia patients compared to healthy controls may serve as a novel indicator for early schizophrenia diagnosis. Conclusions: We discovered that topological high-order functional connectivity highlights brain network interactions compared to low-order functional connectivity. Furthermore, we observed alterations in specific brain regions associated with schizophrenia, as well as changes in brain network information integration and segregation in individuals with schizophrenia.

Abstract:With the development of network science and graph theory, brain network research has unique advantages in explaining those mental diseases, the neural mechanism of which is unclear. Additionally, it can provide a new perspective in revealing the pathophysiological mechanism of brain diseases from the system level. The selection of threshold plays an important role in brain networks construction. There are no generally accepted criteria for determining the proper threshold. Therefore, based on the topological data analysis of persistent homology theory, this study developed a multi-scale brain network modeling analysis method, which enables us to quantify various persistent topological features at different scales in a coherent manner. In this method, the Vietoris–Rips filtering algorithm is used to extract dynamic persistent topological features by gradually increasing the threshold in the range of full-scale distances. Subsequently, the persistent topological features are visualized using barcodes and persistence diagrams. Finally, the stability of persistent topological features is analyzed by calculating the Bottleneck distances and Wasserstein distances between the persistence diagrams. Experimental results show that compared with the existing methods, this method can extract the topological features of brain networks more accurately and improves the accuracy of diagnostic and classification. This work not only lays a foundation for exploring the higher-order topology of brain functional networks in schizophrenia patients, but also enhances the modeling ability of complex brain systems to better understand, analyze, and predict their dynamic behaviors.

The Role of Altered Brain Structural Connectivity in Resilience, Vulnerability, and Disease Expression to Schizophrenia.

Abstract:BACKGROUND:Schizophrenia (SCZ) is a highly heritable disorder associated with brain connectivity changes. Although the mechanism of disease expression and vulnerability of SCZ have been reported by previous studies, the mechanism of resilience to SCZ based on the brain structural connectivity is poorly understood. The goal of the present study was to identify the structural brain connectivity related with the resilience to SCZ, which is defined here as the capacity to avoid or delay the onset of SCZ in unaffected siblings of SCZ probands.METHOD:We collected diffusion tensor imaging (DTI) data of 49 medication-naive, first-episode SCZ (FE-SCZ) patients, 56 unaffected siblings of SCZ probands (SIB-SCZ), and 90 healthy controls. Then we used graph theoretical approach to calculate the topological properties of the brain structural network, including global, subnetwork, and regional parameters. Finally, we compared the parameters between the three groups, and identified the brain structural network related to the resilience, vulnerability and disease expression to SCZ.RESULTS:With respect to resilience, only the SIB-SCZ showed significantly increased connectivity in the subnetworks of the left cuneus-precuneus and left posterior cingulate gyrus-precuneus, and in brain areas of right supramarginal gyrus and right inferior temporal gyrus. With respect to vulnerability, both the FE-SCZ and SIB-SCZ had decreased cluster coefficients and local efficiency, and decreased nodal efficiency in the right medial superior frontal gyrus and right medial orbital superior frontal gyrus compared with the healthy controls. With respect to disease expression, only the FE-SCZ group showed decreased or increased global, subnetwork, and nodal connectivity in broader brain regions compared with the healthy controls.CONCLUSION:Difference in the topological properties of brain structural connectivity not only reflect the underlying mechanism of vulnerability but also that of resilience to schizophrenia. Alteration in the brain structural connectivity associating with resilience and disease expression may contribute to the onset of SCZ.

Abstract:Key PointsUnderstanding the network organization of the brain has been a long-standing challenge for neuroscience. In the past decade, developments in graph theory have provided many new methods for topologically analysing complex networks, some of which have already been translated to the characterization of anatomical and functional brain networks.Anatomical networks at whole-brain and cellular scales in several species consistently demonstrate conservation of wiring costs and small-world topology (high clustering and short path length). Human brain anatomical networks, derived from MRI or diffusion tensor imaging data, have high-degree cortical 'hubs' and modular and hierarchical properties.Functional networks also demonstrate small-world properties at whole-brain and cellular spatial scales. Additionally, complex network properties including small-worldness and the existence of hubs are conserved over different frequency scales in functional MRI and electrophysiological data.Convergent experimental and computational data suggest that there is interdependence in the organization of structural and functional networks. The topology, synchronizability and other dynamic properties of functional networks are strongly affected by small-world and other metrics of structural connectivity. Conversely, over a slower timescale the dynamics can modulate structural network topology.Neuropsychiatric disorders can be thought of as dysconnectivity syndromes, and graph theory has already been used to quantify abnormality of structural and functional network properties in schizophrenia, Alzheimer's disease and other disorders. Graph theory can help us to understand the vulnerability of brain networks to lesions and could in future be used to provide markers of genetic risk for disorders or to measure therapeutic effects of drug treatments on functional networks.The network organization of the brain, as it is beginning to be revealed by graph theory, is compatible with the hypothesis that the brain, perhaps in common with other complex networks, has evolved both to maximize the efficiency of information transfer and to minimize connection cost, at all scales of space and time. Key issues for future work include clarifying the relationship between the brain's network properties and its emergent cognitive behaviours in health and disease.

Abstract:There is a paucity of graph theoretic methods applied to task-based data in schizophrenia (SCZ). Tasks are useful for modulating brain network dynamics, and topology. Understanding how changes in task conditions impact inter-group differences in topology can elucidate unstable network characteristics in SCZ. Here, in a group of patients and healthy controls (n = 59 total, 32 SCZ), we used an associative learning task with four distinct conditions (Memory Formation, Post-Encoding Consolidation, Memory Retrieval, and Post-Retrieval Consolidation) to induce network dynamics. From the acquired fMRI time series data, betweenness centrality (BC), a metric of a node's integrative value was used to summarize network topology in each condition. Patients showed (a) differences in BC across multiple nodes and conditions; (b) decreased BC in more integrative nodes, but increased BC in less integrative nodes; (c) discordant node ranks in each of the conditions; and (d) complex patterns of stability and instability of node ranks across conditions. These analyses reveal that task conditions induce highly variegated patterns of network dys-organization in SCZ. We suggest that the dys-connection syndrome that is schizophrenia, is a contextually evoked process, and that the tools of network neuroscience should be oriented toward elucidating the limits of this dys-connection.

Abstract:The idea that intelligence is embedded not only in a single brain network, but instead in a complex, well-optimized system of complementary networks, has led to the development of whole brain network analysis. Using graph theory to analyze resting-state functional MRI data, we investigated the brain graph networks (or brain networks) of high intelligence quotient (HIQ) children. To this end, we computed the "hub disruption index κ," an index sensitive to graph network modifications. We found significant topological differences in the integration and segregation properties of brain networks in HIQ compared to standard IQ children, not only for the whole brain graph, but also for each hemispheric graph, and for the homotopic connectivity. Moreover, two profiles of HIQ children, homogenous and heterogeneous, based on the differences between the two main IQ subscales [verbal comprehension index (VCI) and perceptual reasoning index (PRI)], were compared. Brain network changes were more pronounced in the heterogeneous than in the homogeneous HIQ subgroups. Finally, we found significant correlations between the graph networks' changes and the full-scale IQ (FSIQ), as well as the subscales VCI and PRI. Specifically, the higher the FSIQ the greater was the brain organization modification in the whole brain, the left hemisphere, and the homotopic connectivity. These results shed new light on the relation between functional connectivity topology and high intelligence, as well as on different intelligence profiles.

Abstract:Most previous studies mainly have focused on the analysis of structural properties of individual neuronal networks from C. elegans. In recent years, an increasing number of synapse-level neural maps, also known as biological neural networks, have been reconstructed. However, it is not clear whether there are intrinsic similarities of structural properties of biological neural networks from different brain compartments or species. To explore this issue, we collected nine connectomes at synaptic resolution including C. elegans, and analyzed their structural properties. We found that these biological neural networks possess small-world properties and modules. Excluding the Drosophila larval visual system, these networks have rich clubs. The distributions of synaptic connection strength for these networks can be fitted by the truncated pow-law distributions. Additionally, compared with the power-law model, a log-normal distribution is a better model to fit the complementary cumulative distribution function (CCDF) of degree for these neuronal networks. Moreover, we also observed that these neural networks belong to the same superfamily based on the significance profile (SP) of small subgraphs in the network. Taken together, these findings suggest that biological neural networks share intrinsic similarities in their topological structure, revealing some principles underlying the formation of biological neural networks within and across species.

Abstract:AIM: Mild cognitive impairment (MCI) includes two distinct subtypes, namely progressive MCI (pMCI) and stable MCI (sMCI). The objective of this study was to identify the topological reorganization of brain functional networks in patients with pMCI and sMCI. Methods: Resting-state functional magnetic resonance imaging (rs-fMRI) was applied to patients with pMCI, sMCI and healthy controls. Graph theory was applied to study the topological characteristics of the brain's functional networks, examining global and nodal metrics, modularity, and rich-club organization. Analysis of covariance and two sample t-tests were applied to assess differences in topological attributes between patient groups, alongside correlation analysis, which examined the value of changing topological attributes in predicting various clinical outcomes. Results: Significant differences between each group with regard to network metrics were observed. These included clustering coefficients and small-worldness. At the nodal level, several nodes with an abnormal degree centrality and nodal efficiency were detected. In rich club, pMCI and sMCI patients showed declined connectivity compared with HC. Significant differences were observed in the intra- and inter-module connections among the three groups. Particularly noteworthy was the irreplaceable role of the cerebellar module in network interactions. Conclusion: Our study revealed significant differences in network topological properties among sMCI, pMCI and HC patients, which were significantly correlated with cognitive function. Most notably, the cerebellar module played a crucial role in the overall network interactions. In conclusion, these findings could aid in the development of imaging markers used to expedite diagnosis and intervention prior to Alzheimer's disease onset.

Abstract:We use methods from computational algebraic topology to study functional brain networks, in which nodes represent brain regions and weighted edges encode the similarity of fMRI time series from each region. With these tools, which allow one to characterize topological invariants such as loops in high-dimensional data, we are able to gain understanding into low-dimensional structures in networks in a way that complements traditional approaches that are based on pairwise interactions. In the present paper, we use persistent homology to analyze networks that we construct from task-based fMRI data from schizophrenia patients, healthy controls, and healthy siblings of schizophrenia patients. We thereby explore the persistence of topological structures such as loops at different scales in these networks. We use persistence landscapes and persistence images to create output summaries from our persistent-homology calculations, and we study the persistence landscapes and images using $k$-means clustering and community detection. Based on our analysis of persistence landscapes, we find that the members of the sibling cohort have topological features (specifically, their 1-dimensional loops) that are distinct from the other two cohorts. From the persistence images, we are able to distinguish all three subject groups and to determine the brain regions in the loops (with four or more edges) that allow us to make these distinctions.

The Degree and Distribution of Hub Regions of the Brain Structural Networks in Schizophrenia

Abstract:Objective To explore the differences of the degree and distribution of hub regions of the brain structural networks between the schizophrenia and healthy and then analysis the importance of brain regions in the information transmission in across the whole brain.Methods The diffusion tensor imaging data were obtained from 22 schizophrenia patients and 24 healthy controls.The whole cerebral cortex was parcellated into 90 regions by the anatonical label map.Tractography was performed in the whole cerebral cortex of each subject to reconstruct white matter tracts of the brain using the fiber assignment by continuous tracking (FACT) algorithm.And then the brain structural binary networks were constructed using the complex network theory.The average degree of the network and the degree of the nodes in the network between the brain structural networks of both groups were examined by two sample t-tests.Results The average degree of the brain structural network in the patient group (7.82±0.56) decreased significantly when compared with the control group (8.17 ±0.56; P=0.04).The degree of the nodes in the brain structural network of the patient group (the left hippocampus:11.41 ± 1.84; the left parahippocampal gyrus:6.41± 1.33 ; the left calcarine fissure:11.50±2.97 ; the left fusiform gyrus:8.27± 1.83) decreased significantly when compared with the control group (14.43±2.26; 8.54±2.15; 14.79±2.80; 10.25± 1.36; all P＜0.01,survived critical FDR threshold for multiple comparisons).And the distribution of the hub regions in the temporal and occipital lobes of the patient group was difference from that of the control group.Conclusion The importance of the hippocampus and the brain regions in the occipital lobe is decrease for the information transmission across the whole brain.The damage of the topological properties of these brain regions maybe related to the disorder of the transmission and integration of information in the brain of the schizophrenia.

Abstract:Brain network science plays an important role in the exploration of neurological and psychiatric diseases. To explore the information interactions in the magnetoencephalogram (MEG) data of schizophrenia, we construct resting-state brain networks based on permutation transfer entropy in 17 schizophrenia patients (SCZs) and 14 healthy controls (HCs). In this process, the effects of equal values on permutation and probability distribution are particularly considered. We quantify three network features, namely, weight, complexity and nonequilibrium, to characterize the schizophrenia MEG network. The results indicate that the level of information interactions between brain regions, the inward, outward and total information flows in brain regions of SCZs are generally smaller than those of HCs. In the complexity analysis, the Shannon entropy of the information inflows and outflows in the right parietal region of SCZs exhibits significant differences, and further the Shannon entropy of the information inflows ( p=0.003 ) and outflows ( p=0.034 ) of the whole brain of SCZs is significantly higher than that for HCs. Additionally, SCZs have lower values of local nonequilibrium than HCs in all brain regions except the middle central and middle frontal regions, with the right parietal region having the strongest significance ( p=0.015 ), and the whole-brain nonequilibrium of SCZs is significantly lower than that of HCs ( p=0.022 ). The MEG network constructed based on permutation transfer entropy can be used to effectively extract the characteristics of schizophrenia, and the comparative analysis of the complexity and nonequilibrium features can expand the exploration of the pathological and physiological mechanisms of schizophrenia.

Abstract:Since the discovery of small-world and scale-free networks the study of complex systems from a network perspective has taken an enormous flight. In recent years many important properties of complex networks have been delineated. In particular, significant progress has been made in understanding the relationship between the structural properties of networks and the nature of dynamics taking place on these networks. For instance, the 'synchronizability' of complex networks of coupled oscillators can be determined by graph spectral analysis. These developments in the theory of complex networks have inspired new applications in the field of neuroscience. Graph analysis has been used in the study of models of neural networks, anatomical connectivity, and functional connectivity based upon fMRI, EEG and MEG. These studies suggest that the human brain can be modelled as a complex network, and may have a small-world structure both at the level of anatomical as well as functional connectivity. This small-world structure is hypothesized to reflect an optimal situation associated with rapid synchronization and information transfer, minimal wiring costs, as well as a balance between local processing and global integration. The topological structure of functional networks is probably restrained by genetic and anatomical factors, but can be modified during tasks. There is also increasing evidence that various types of brain disease such as Alzheimer's disease, schizophrenia, brain tumours and epilepsy may be associated with deviations of the functional network topology from the optimal small-world pattern.

Abstract:Previous seed- and atlas-based structural covariance/connectivity analyses have demonstrated that patients with schizophrenia is accompanied by aberrant structural connection and abnormal topological organization. However, it remains unclear whether this disruption is present in unbiased whole-brain voxel-wise structural covariance networks (SCNs) and whether brain genetic expression variations are linked with network alterations. In this study, ninety-five patients with schizophrenia and 95 matched healthy controls were recruited and gray matter volumes were extracted from high-resolution structural magnetic resonance imaging scans. Whole-brain voxel-wise gray matter SCNs were constructed at the group level and were further analyzed by using graph theory method. Nonparametric permutation tests were employed for group comparisons. In addition, regression modes along with random effect analysis were utilized to explore the associations between structural network changes and gene expression from the Allen Human Brain Atlas. Compared with healthy controls, the patients with schizophrenia showed significantly increased structural covariance strength (SCS) in the right orbital part of superior frontal gyrus and bilateral middle frontal gyrus, while decreased SCS in the bilateral superior temporal gyrus and precuneus. The altered SCS showed reproducible correlations with the expression profiles of the gene classes involved in therapeutic targets and neurodevelopment. Overall, our findings not only demonstrate that the topological architecture of whole-brain voxel-wise SCNs is impaired in schizophrenia, but also provide evidence for the possible role of therapeutic targets and neurodevelopment-related genes in gray matter structural brain networks in schizophrenia.

Abstract:Modularity plays an important role in brain networks' architecture and influences its dynamics and the ability to integrate and segregate different modules of cerebral regions. Alterations in community structure are associated with several clinical disorders, specially schizophrenia, although its time evolution is not clear yet. In the present work, we analyze fMRI functional networks of $65$ healthy subjects (HC) and $44$ patients of schizophrenia (SZ), $28$ of them in a chronic state (CR) of illness, and $16$ at early stage (ES). We find clear differences in edges' weights distribution, networks density, community structure consistency and robustness against edge removal. In comparison to healthy subjects, we found that networks from SZ patients exhibits wider weight distribution, larger overall connectivity, and are more consistent in the community structure across subjects. We also showed that the networks of SZ patients tend to be more robust to edge removal than healthy subjects, while having lower network density. In the case of early stages patients, we found that their networks exhibit topological features consistently in between the ones obtained from the other two groups, resulting in a tendency towards the chronic group state.

Abstract:Exploring topological properties of human brain network has become an exciting topic in neuroscience research. Large-scale structural and functional brain networks both exhibit a small-world topology, which is evidence for global and local parallel information processing. Meanwhile, resting state networks (RSNs) underlying specific biological functions have provided insights into how intrinsic functional architecture influences cognitive and perceptual information processing. However, topological properties of single RSNs remain poorly understood. Here, we have two hypotheses: i) each RSN also has optimized small-world architecture; ii) topological properties of RSNs related to perceptual and higher cognitive processes are different. To test these hypotheses, we investigated the topological properties of the default-mode, dorsal attention, central-executive, somato-motor, visual and auditory networks derived from resting-state functional magnetic resonance imaging (fMRI). We found small-world topology in each RSN. Furthermore, small-world properties of cognitive networks were higher than those of perceptual networks. Our findings are the first to demonstrate a topological fractionation between perceptual and higher cognitive networks. Our approach may be useful for clinical research, especially for diseases that show selective abnormal connectivity in specific brain networks.

Abstract:Schizophrenia is a complex mental illness with genetic heterogeneity, which is often accompanied by alterations in brain structure and function. The neurobiological mechanism of schizophrenia associated with heredity remains unknown. Recently, the development of trans-scale and multi-omics methods that integrate gene and imaging information sheds new light on the nature of schizophrenia. In this article, we summarized the results of brain structural and functional changes related to the specific single-nucleotide polymorphisms (SNPs) in the past decade, and the SNPs were divided into non-coding regions and coding regions, respectively. It is hoped that the relationship between SNPs and cerebral alterations can be displayed more clearly and intuitively, so as to provide fresh approaches for the discovery of potential biomarkers and the development of clinical accurate individualized treatment decision-making.

Compromised Small-World Efficiency of Structural Brain Networks in Schizophrenic Patients and Their Unaffected Parents

Abstract:Several lines of evidence suggest that efficient information integration between brain regions is disrupted in schizophrenia. Abnormalities in white matter tracts that interconnect brain regions may be directly relevant to this pathophysiological process. As a complex mental disorder with high heritability, mapping abnormalities in patients and their first-degree relatives may help to disentangle the risk factors for schizophrenia. We established a weighted network model of white matter connections using diffusion tensor imaging in 25 nuclear families with schizophrenic probands (19 patients and 41 unaffected parents) and two unrelated groups of normal controls (24 controls matched with patients and 26 controls matched with relatives). The patient group showed lower global efficiency and local efficiency. The decreased regional efficiency was localized in hubs such as the bilateral frontal cortices, bilateral anterior cingulate cortices, and left precuneus. The global efficiency was negatively correlated with cognition scores derived from a 5-factor model of schizophrenic psychopathology. We also found that unaffected parents displayed decreased regional efficiency in the right temporal cortices, left supplementary motor area, left superior temporal pole, and left thalamus. The global efficiency tended to be lower in unaffected parents. Our data suggest that (1) the global efficiency loss in neuroanatomical networks may be associated with the cognitive disturbances in schizophrenia; and (2) genetic vulnerability to schizophrenia may influence the anatomical organization of an individual's brain networks.

Abstract:Schizophrenia is a severe psychiatric disorder with complex neural mechanisms. Previous functional magnetic resonance imaging (fMRI) studies of schizophrenia often focused on single brain regions or selected networks. In recent years, neurophysiological alterations of schizophrenia are thought to be related with connectivity between distinct brain functional regions. The present study attempted to explore the alterations of resting-state functional connectivity to understand the neural mechanisms for adults with schizophrenia comprehensively. Here we perform a whole brain data-driven functional network analysis using resting-state fMRI data of 128 schizophrenia patients and 103 matched healthy controls. A whole brain large-scale graph theory based network is constructed using the mutual information method instead of the traditional correlation method. Significant nodal differences of network measures are found at several regions including the prefrontal cortex, hippocampus, temporal gyrus between patients and controls. Furthermore, we construct a pathological subnetwork and find intra-subnetwork edge strength differences located at the bilateral orbital gyrus and right hippocampus and the connection within temporal gyrus. Motif analysis reveal the network topological reorganization in schizophrenia happens mainly at the frontal, anterior cingulate gyrus and parahippocampal gyrus. These findings may help understand the neural basis more comprehensively and serve as a potential diagnosis marker in schizophrenia clinical application. Copyright (C) EPLA, 2020

Abstract:Functional Magnetic Resonance Imaging (fMRI) is commonly utilized to study human brain activity, including abnormal functional properties related to neurodegenerative diseases. This study aims to investigate the differences in the topological properties of functional brain networks between individuals with Alzheimer's Disease (AD) and normal controls. A total of 590 subjects, consisting of 175 with AD dementia and 415 age-, gender-, and handedness-matched controls, were included. The topological properties of the brain network were quantified using graph-theory-based analyses. The results indicate abnormal network integration and segregation in the AD group. These findings enhance our understanding of AD pathophysiology from a functional brain network structure perspective and may aid in identifying AD biomarkers.
