Abstract:Collision cross sections (CCSs) were determined from the frequency-domain linewidths in a Fourier transform electrostatic linear ion trap. With use of an ultrahigh-vacuum precision leak valve and nitrogen gas, transients were recorded as the background pressure in the mass analyzer chamber was varied between 4× 10-8 and 7 × 10-7 Torr. The energetic hard-sphere ion–neutral collision model, described by Xu and coworkers, was used to relate the recorded image charge to the CCS of the molecule. In lieu of our monoisotopically isolating the mass of interest, the known relative isotopic abundances were programmed into the Lorentzian fitting algorithm such that the linewidth was extracted from a sum of Lorentzians. Although this works only if the isotopic distribution is known a priori, it prevents ion loss, preserves the high signal-to-noise ratio, and minimizes the experimental error on our homebuilt instrument. Six tetraalkylammonium cations were used to correlate the CCS measured in the electrostatic linear ion trap with that measured by drift-tube ion mobility spectrometry, for which there was an excellent correlation (R2 ≈ 0.9999). Although the absolute CCSs derived with our method differ from those reported, the extracted linear correlation can be used to correct the raw CCS. With use of [angiotensin II]2+ and reserpine, the corrected CCSs (334.9 ± 2.1 and 250.1 ± 0.5, respectively) were in good agreement with the reported ion mobility spectrometry CCSs (335 and 254.3, respectively). With sufficient signal-to-noise ratio, the CCSs determined are reproducible to within a fraction of a percent, comparable to the uncertainties reported on dedicated ion mobility instruments.Graphical Abstractᅟ

Abstract:To understand the role and function of a biomolecule in a biosystem, it is important to know both its composition and structure. Here, a mass spectrometric based approach has been proposed and applied to demonstrate that collision cross sections and high-resolution mass spectra of biomolecule ions may be obtained simultaneously by Fourier transform ion cyclotron resonance mass spectrometry. With this method, the unfolding phenomena for ubiquitin ions that possess different number of charges have been investigated, and results agree well with ion mobility measurements. In the present approach, we extend ion collision cross-section measurements to lower pressures than in prior ion cyclotron resonance (ICR)-based experiments, thereby maintaining the potentially high resolution of Fourier transform ion cyclotron resonance mass spectrometry (FTICR MS), and enabling collision cross section (CCS) measurements for high-mass biomolecules.

Abstract:In this study, a method for measuring ion collision crosssections (CCSs) was proposed through time-frequency analysis of ion trajectories in quadrupole ion traps. A linear ion trap with added high-order electric fields was designed and simulated. With the presence of high-order electric fields and ion-neutral collisions, ion secular motion frequency within the quadrupole ion trap will be a function of ion motion amplitude, thus a function of time and ion CCS. A direct relationship was then established between ion CCS and ion motion frequency with respect to time, which could be obtained through time-frequency analysis of ion trajectories (or ion motion induced image currents). To confirm the proposed theory, realistic ion trajectory simulations were performed, where the CCSs of bradykinin, angiotensin I and II, and ubiquitin ions were calculated from simulated ion trajectories. As an example, differentiation of isomeric ubiquitin ions was also demonstrated in the simulations.

Abstract:In recent years, with the increasing demand for molecular structure analysis, the development of method for measuring ion collision cross sections (CCS) in a single ion trap mass analyzer has become a research hot topic. Measuring ion CCS in ion trap mass spectrometry does not require additional instrument modifications and experimental conditions, it is possible to measure ion CCS while obtaining a high-resolution mass spectrum. Reducing instrument complexity and obtaining molecular structure information when measuring high-resolution mass, the method has gradually become an effective mean of measuring CCS. So far, Measuring ion CCS has been succeed in Fourier transform ion cyclotron resonance (FT-ICR) trap, Orbitrap, quadrupole ion trap (QIT), electrostatic linear ion trap (ELIT). Accurate measurement of ion motion decay in ion traps is the primary prerequisite for measuring ion CCS with ion trap mass spectrometers. The collision between ions and buffer gas is the main reason for ion motion decay. In particular, on the basis of the original ion collision models including the Langevin collision model, the hard-sphere collision model, the mixed collision model, the energetic hard-sphere collision model was developed. Ion motion under different experimental conditions is suitable for different collision models. Based on this, a lot of methods were developed to calculate ion motion decay curves including frequency domain, time domain and time-frequency analysis methods, thus enhancing accuracy and resolution of ion CCS measurement. However, there are still many challenges. Ion CCS measurement in ion trap mass spectrometry depends on true pressure in ion trap, however true pressure in ion trap can′t be measured precisely. Also, the ion CCS of the isomers can′t be measured separately in ion trap mass spectrometry yet. Therefore, the useful method to realize the CCS measurement of isomers urgently needs to be developed, and improving the resolution of CCS measurement in ion trap mass spectrometry will also be an important thing. Specially, the lower the pressure, the greater the ion kinetic energy, then the resolution of ion CCS measurement is better. The methods to get higher sensitivity detection electronics and lower pressure remain to be developed. Here, the theory of collision between ions and buffer gas molecules was expounded, then different methods for measuring ion CCS in ion trap mass spectrometry, and the advantages and disadvantages of the measurement methods were reviewed, the future research direction was prospected at last.

Abstract:In this study, an energetic hard-sphere ion-neutral collision model was proposed to bridge-link ion collision cross section (CCS) with the image current collected from a high-resolution Fourier transform ion cyclotron resonance (FT-ICR) cell. By investigating the nonlinear effects induced by high-order electric fields and image charge forces, the energetic hard-sphere collision model was validated through experiments. Suitable application regions for the energetic hard-sphere collision model, as well as for the conventional Langevin and hard-sphere collision models, were also discussed. The energetic hard-sphere collision model was applied in the extraction of ion CCSs from high-resolution FT-ICR mass spectra. Discussions in the present study also apply to FT-Orbitraps and FT-quadrupole ion traps.

Abstract:Collision cross section (CCS) of organic compounds can be measured via Fourier transform‐based mass spectrometry (MS) by modeling the decay rate of transient signals in the analyzer. Deriving CCS values of low‐mass molecules (mass < 2000 Da and CCS < 500 Å 2 ) with Orbitrap MS is challenging due to their high axial frequencies and small absolute variances in cross‐sectional profiles. Here, we acquired mass spectra of progressively more complex low‐mass analytes using commercial Orbitrap mass spectrometers. The transient signals were processed using Fast Fourier transform (FFT) and short‐time Fourier transform (StFFT) to derive decay constants of multiple select ionic species from a single MS full‐scan experiment. Decay constants were translated into CCS values using at least two internal standards in the same mass spectrum. Our results suggest target ionic species should have high S/N in order to derive CCS values with ≤ 0.5% uncertainty. Limitations in the precision of CCS measurements reflect local space charge effects that disturb ion motion in the analyzer. The derived CCS values of polymer like fragments of Ultramark 1621 and small molecules such as individual protonated amino acids can achieve average ±1% error with selection of internal standards across a wide mass range. Future studies need to optimize the strategy to select internal standards in order to improve the precision and accuracy of CCS measurements for small molecules via Orbitrap MS.

Abstract:To extend the ion structure analysis capability of Fourier transform mass spectrometry (FT-MS), both time-domain and frequency-domain methods have been developed to extract ion collision cross sections (CCS) from high resolution mass spectra in Fourier transform ion cyclotron resonance (FT-ICR) cells. In this study, a new frequency-domain method, namely the line shape fitting method, was proposed to calculate ion CCSs from FT-ICR mass spectra line shape. Besides experimental data, simulated data with precisely controlled signal to noise levels and decay factors were also applied to characterize this method. Compared with the linewidth correction method previously proposed by our group, this line shape fitting method is more tolerant to noise, data length, and sampling rate, thus providing more consistent results. More importantly, CCS measurements of angiotensin I, bradykinin, ubiquitin and cytochrome c show that the resolving power is improved with the new method.

Abstract:Rich information possesses within the transient image current signal collected from a Fourier transform (FT) mass spectrometer. The central frequency corresponds to the mass to charge ratio of an ion, the amplitude decay profile corresponds to its collision cross sections (CCS). Conventionally, fast Fourier transform (FFT) was applied to transfer the time-domain transient data to frequency-domain. There are demanding needs to develop efficient data processing methods to improve the mass accuracy and resolution of the constructed mass spectrum, while shortening the length of the transient data for high-throughput analysis. In this work, a Hilbert transform based time domain method was developed, so that time-frequency analysis of ion transient data could be performed. This method could accurately extract the instantaneous ion motional frequency and amplitude, which could potentially improve the mass accuracy and mass resolution of a FT-based mass spectrometer. Furthermore, ion CCSs could also be acquired from the ion motion decay profiles.

Abstract:Cross section, being amongst the most important parameter in describing atomic collision processes, can point towards the relevant reaction mechanisms and also have been used as key physical quantities for checking many-body theories [1]. On the other hand, cross sections for the interaction between ions and atoms play an important role in understanding astrophysical plasmas and fusion plasma diagnostics. However, due to the complicated collisional processes and high costs involved in experimental measurements, cross sections for highly charge ions interacting with atoms/molecules are still limited. We start to systematic study of the interactions between ions and atoms/molecules based on the highly charged ion collision platforms Shanghai [2]. Using a reaction microscope, the three dimension momenta of the projectile ions, the recoil ions and the free electrons can be measured in multi-coincidence for the interaction of ions with atoms/molecules. Then both the transfer ionization cross sections and state-selective differential cross sections can be deduced, and the fragmentation mechanism of molecular ions also can be analyzed with the three dimensional momentum measurement. At the same time, Base on time-dependent density functional theory non-adiabatically coupling with molecular dynamics, we investigated the ionatom/molecule collision processes. Aiming at manyelectron systems with large spacial scale, we proposed an approximate method to extract the electron capture cross sections, avoiding explicit dependence on the final scattering wave functions. To demonstrate the reliability of the method, we reconstructed the electron capture and ionization cross sections in N2 system in collision with proton [3]. The results agree reasonably well with the experimental data and semi-empirical results in the keV energies. In this report, I will first introduce the experimental facilities for highly charged ion colliding with atoms and molecules, then present some new result. A High Resolution Fourier Transform Ion Trap Enabled by Image Current Splicing: a Theoretical Study.

Abstract:The relatively high work pressure within an ion trap has limited the implementation of the Fourier transform technique for high resolution mass analysis. The main reason is that high buffer gas pressure will cause the rapid decay of ion oscillations. In this study, an image current splicing method based on the filter diagonalization method (FDM) and the Hilbert transform was developed to increase the resolving power of nondestructive mass analysis in a linear ion trap. First, multiple repeated experiments (or ion trajectory simulations) were performed to collect multiple sets of data. Using the FDM, the frequency component distribution was extracted from short image current transients collected from each experiment. The Hilbert transform was then applied to calculate and normalize the decay envelope of each transient. The relative abundance was calculated by counting the envelopes. Finally, image current transients collected from these multiple experiments were spliced and merged into a whole signal with much longer duration and continuous phase. This splicing method could effectively increase the duration of the image current, and thus improve the mass resolution of the ion trap mass analyzer. The mass resolution (m/Δm) was improved from 183.5 to 5.8 × 103, and the average relative difference was 2.8%. The proposed method resolved 3 adjacent peaks which originally could not be resolved from the raw signal by the fast Fourier transform (FFT). Besides simulated data, this method was also applied to the experimental data collected from a Fourier transform ion cyclotron resonance (FT-ICR) mass spectrometer. The influence of electronic noise on the proposed method was also discussed in this study.
Fourier Transform Ion Trap Mass Analysis by Deciphering Ion Ejection Signals in the Frequency Domain

Abstract:Mass analysis in an ion trap is conventionally realized through time domain analysis of the ejected ion current collected from an electron multiplier (EM), in which the ion ejection time is found to have a correlation with the mass-to-charge (m/z) ratio of the ion. In this study, we investigated a new method for mass analysis by examining ion ejection signals in the frequency domain. Theoretical analysis and ion trajectory simulations show that ions of the same m/z ratio are ejected from an ion trap at regular intervals, producing a periodic pulsed signal on the EM. The period of this pulsed ejection signal is directly linked to the m/z values of the ions. To realize this method experimentally, a broadband preamplifier was built and integrated on a miniature ion trap mass spectrometer (the "Brick" series from Nier Inc.) to capture this pulsed ion ejection signal collected from the EM. Experimental results were in good agreement with theoretical and simulation analyses. This method has the potential to improve the mass resolution of an ion trap mass analyzer. As a proof-of-concept demonstration, a peak width of 0.1 Da at a m/z value of 281 was achieved in experiments.

Abstract:Using a multi-particle momentum spectrometer (reaction microscope), three-dimensional and fully differential cross sections (FDCS) for electron impact ionization are obtained, providing benchmark data for comprehensive tests of theoretical calculations. Since all final-state particles, including the scattered projectile were detected, a good momentum transfer resolution was obtained also for heavy targets like Ar. Results for ionization of the Ar 3p- and He 1s-orbitals by 200 eV electron impact are presented. The cross section patterns display rich structure, which is partially reproduced by theory, although differences persist out-of-the scattering plane. Kinematically complete experiments for electron impact ionization of simple diatomic molecules have attracted increased attention concerning molecular structure effects. (e, 2e) on He and H-2 is studied at equivalent collision kinematics to explore the differences of atomic and molecular ionization. Here FDCS were obtained covering the whole solid angle.

Abstract:Ion Mobility coupled with Mass Spectrometry (IM-MS) stands as a strong analytical method for structurally characterizing complex molecules. In IM-MS, the sample under investigation is ionized and propelled by an electric field into a drift tube, which collides against a buffer gas. The separation of the ion gas phase is then measured through the differences in their rotationally averaged Collision Cross-Section (CCS) values. The effectiveness of the measured Collision Cross-Section (CCS) for structural characterization critically depends on the validation against theoretical calculations. This validation process relies on intensive molecular mechanics simulations, which can be computationally demanding, especially for large systems such as molecular assemblies and viruses. Therefore, reliable and fast CCS calculations are needed to help interpret IM-MS experimental data. This work presents the MassCCS software, which considerably increases the CCS simulation performance by implementing a linked-cell-based algorithm, incorporating High-Performance Computing (HPC) techniques. We performed extensive tests regarding the system size, shape, and number of CPU cores. Experimental results reveal speedups up to 3 orders of magnitude faster than Collision Simulator for Ion Mobility Spectrometry (CoSIMS) and High-Performance Collision Cross Section (HPCCS), optimized solutions for CCS simulations, for a single node execution. In addition, we extended MassCCS at the inter-node level by employing OpenMP Cluster (OMPC). OMPC is an innovative programming model designed for the development of HPC applications. It streamlines the development process and simplifies software maintenance using only OpenMP directives. Notably, OMPC delivers a performance level comparable to a pure MPI implementation. This enhancement enabled expensive CCS calculations using nitrogen buffer gas for large systems such as human adenovirus with ∼11 million atoms in just ∼4 min, making MassCCS the most performant software nowadays, to the best of our knowledge. Accurate Collisional Cross Section Measurement by Multi-pass Cyclic Ion Mobility Spectrometry

Abstract:Ion mobility-mass spectrometry (IM-MS) is a powerful analytical tool for structural characterization. IM measurement provides collision cross section (CCS) values that facilitate analyte identification. While CCS values can be directly calculated from mobility measurements obtained using drift tube ion mobility spectrometry (DT-IMS), this method has limited mobility resolution due to the practical constraints on the length of the ion drift path. Consequently, DT-IMS cannot differentiate analytes with similar mobilities or resolve fine mobility features of individual ions. Cyclic IMS (cIMS) instruments leverage a cyclic path enabled by traveling wave ion mobility (TWIM) technology and offer increased mobility solution to address this challenge. While TWIM devices must first be calibrated to enable CCS measurements, current calibration strategies are primarily tailored for single-pass analyses. This preference is partly attributed to the challenges associated with multi-pass calibration methods, which require both calibrants and analytes to experience the same number of passes. Achieving this consistency can be complicated due to factors like peak splitting and diffusion, and may not be feasible for on-line IM-MS analyses. A recent report employed average ion velocities obtained from multiple measurements under different separation pathlengths as a pathlength-independent metric for CCS calibration. However, the ability to exploit this averaging approach is limited by observed variation in ion drift time/velocity in these measurements. In this study, we introduce a novel calibration strategy designed for multi-pass cIMS analyses, directly targeting the root cause for the pathlength- and mobility-dependent variations in ion drift time. With this method, we demonstrate that CCS values derived from multi-pass measurements closely align with those obtained from single-pass analyses, with an average deviation of 0.1%. We apply this method to characterize four isomeric trisaccharides. Our approach not only results in excellent agreement between our measured cIMSCCS values and the reported DTCCS values, with an average difference of only 0.5%, but also allows us to effectively identify subtle mobility characteristics of each compound and determine their respective CCS values. This level of detail and accuracy was previously unattainable using DT-IMS or single-pass cIMS measurements. We developed an algorithm for reconstructing arrival time distribution in cases where wrap-around has resulted in peak splitting. Collectively, the new calibration strategy and the reconstruction procedure maintain reproducibility and precision in CCS measurements while largely eliminating the need for meticulous selection of separation times. We expect that our method will empower researchers to harness the high mobility resolution offered by multi-pass cIMS analyses without compromising the accuracy of CCS measurement, making it appropriate for straightforward use across a wide range of applications.

Abstract:We describe a collinear velocity-map photoelectron imaging spectrometer, which combines a Wiley-McLaren time-of-flight mass analyzer with a dual-valve laser vaporization source for investigating size-selected cluster and reaction intermediate anions. To generate the reaction anions conveniently, two pulsed valves and a reaction channel are employed instead of premixing carrier gas. The collinear photoelectron imaging spectrometer adopts modified velocity-map electrostatic lens, and provides kinetic energy resolution better than 3%. The performance of the instrument is demonstrated on the photodetachment of Si4− at 532 and 355 nm, and Si3C− at 532 nm, respectively. In both cases, photoelectron spectra and anisotropy parameters are obtained from the images. For Si4−, the spectra show two well-resolved vibrational progressions which correspond to the ground state and the first excited state of the neutral Si4 with peak spacing of 330 and 312 cm−1, respectively. Preliminary results suggest that the apparatus is a powerful tool for characterizing the electronic structure and photodetachment dynamics of cluster anions.
