To interrogate the effects of this drug on cell signaling pathways in an unbiased manner, we have undertaken mass spectrometry–based global tyrosine phosphorylation profiling of NT157-treated A375 melanoma cells. Bioinformatic analysis of the resulting dataset resolved 5 different clusters of tyrosine-phosphorylated peptides that differed in the directionality and timing of response to drug treatment over time. The receptor tyrosine kinase AXL exhibited a rapid decrease in phosphorylation in response to drug treatment, followed by proteasome-dependent degradation, identifying an additional potential target for NT157 action. However, NT157 treatment also resulted in increased activation of p38 MAPK α and γ, as well as the JNKs and specific Src family kinases. Importantly, cotreatment with the p38 MAPK inhibitor SB203580 attenuated the antiproliferative effect of NT157, while synergistic inhibition of cell proliferation was observed when NT157 was combined with a Src inhibitor. These findings provide novel insights into NT157 action on cancer cells and highlight how globally profiling the impact of a specific drug on cellular signaling networks can identify effective combination treatments. Abstract:Results: Interestingly, in subgroup analysis of rs1045642 in ABCB1 gene, a significant difference was found with a greater progression free survival (PFS) of the AA homozygous group compared to the heterozygous alleles ( p = 0.002, with Bonferroni correction).Rs2032582 in ABCB1 gene also presented a heterogeneous distribution ( p = 0.03), showing a PFS that clearly favors the homozygous AA state.The 7 cases of AA present a mean PFS of 34.71, compared to 21 of the heterozygous state with a mean of 15.9, and the homozygous GG state that presents a mean ILP of 23.38 months.RS2242480 of the gene encoding CYP3A4 had been presented in homozygous CC (29 cases) and in heterozygosis CT (6 cases), finding statistical significance in favour of the heterozygous state ( p = 0.044, Mann-Whitney U nonparametric test).Finally, in the gene that encode for cytochrome CYP3A5, the variation of rs776746 showed a difference in favour of the heterozygous state that does not reach statistical significance (( p = 0.058, Mann-Whitney U test).Conclusions: In clinical routine, we observe high interindividual variability of response to iCDKs in hormono-sensitive breast cancer, and a plausible hypothesis could be these different outcomes are associated with SNPs in genes that code for transmembrane transporters and metabolism-related enzymes.With this research, we suggest that the SNPs analyzed could be promising response-predictive biomarkers in ABC, so further research will be performed to verify or reject these hypotheses.

Abstract:Comprehensive characterization of signaling in pancreatic ductal adenocarcinoma (PDAC) promises to enhance our understanding of the molecular aberrations driving this devastating disease, and may identify novel therapeutic targets as well as biomarkers that enable stratification of patients for optimal therapy. Here, we use immunoaffinity-coupled high-resolution mass spectrometry to characterize global tyrosine phosphorylation patterns across two large panels of human PDAC cell lines: the ATCC series (19 cell lines) and TKCC series (17 cell lines). This resulted in the identification and quantification of over 1800 class 1 tyrosine phosphorylation sites and the consistent segregation of both PDAC cell line series into three subtypes with distinct tyrosine phosphorylation profiles. Subtype-selective signaling networks were characterized by identification of subtype-enriched phosphosites together with pathway and network analyses. This revealed that the three subtypes characteristic of the ATCC series were associated with perturbations in signaling networks associated with cell-cell adhesion and epithelial-mesenchyme transition, mRNA metabolism, and receptor tyrosine kinase (RTK) signaling, respectively. Specifically, the third subtype exhibited enhanced tyrosine phosphorylation of multiple RTKs including the EGFR, ERBB3 and MET. Interestingly, a similar RTK-enriched subtype was identified in the TKCC series, and 'classifier' sites for each series identified using Random Forest models were able to predict the subtypes of the alternate series with high accuracy, highlighting the conservation of the three subtypes across the two series. Finally, RTK-enriched cell lines from both series exhibited enhanced sensitivity to the small molecule EGFR inhibitor erlotinib, indicating that their phosphosignature may provide a predictive biomarker for response to this targeted therapy. These studies highlight how resolution of subtype-selective signaling networks can provide a novel taxonomy for particular cancers, and provide insights into PDAC biology that can be exploited for improved patient management.

Abstract:Bioactive compounds derived from natural products demonstrate a wide range of beneficial properties in cancer treatment. One popular approach to inhibiting cancer cell growth is by stimulating apoptosis. Interestingly, our research has discovered that traditional mushroom and isolated compounds from traditional herbs can induce apoptosis in A549 cells while inhibiting tyrosine kinase activities. We have identified two extracts from traditional mushrooms, Phallus indusiatus and Fomes rimosus (Berk.) Cooke, which exhibit promising abilities to activate apoptotic events in cells. Additionally, isolated compounds such as Chamuangone, Cannabigerol (CBG), Cannabidiol (CBD), and NP1-cyclic peptide have also demonstrated significant apoptotic activation capabilities. To further our understanding, we analyzed phosphoprotein changes in A549 cells exposed to these extracts and compounds, both with and without epidermal growth factor (EGF) stimulation. Our positive controls were two known drugs, Afatinib and Osimertinib, which are tyrosine kinase inhibitors with apoptotic stimulation abilities. In order to enrich our understanding of the kinase pathway, we conducted phosphoprotein enrichment analysis and identified altered phosphoproteins using LC-MS/MS. Across these testing conditions, we found that 1228 phosphoproteins were altered, providing valuable insights into the biochemical mechanisms underlying cell apoptosis in A549 cells through post-translational modifications of proteins. Furthermore, our findings not only shed light on the mechanisms of cell apoptosis in A549 cells but also offer promising avenues for future research and therapeutic development.

Abstract:Abstract Phosphorylation proteomics is the basis for the study of abnormally activated kinase signaling pathways in breast cancer, which facilitates the discovery of new oncogenic agents and drives the discovery of potential targets for early diagnosis and therapy of breast cancer. In this study, we have explored the aberrantly active kinases in breast cancer development and to elucidate the role of PRKCD_pY313 in triple negative breast cancer (TNBC) progression. We collected 47 pairs of breast cancer and paired far-cancer normal tissues and analyzed phosphorylated tyrosine (pY) peptides by Superbinder resin and further enriched the phosphorylated serine/threonine (pS/pT) peptides using TiO 2 columns. We mapped the kinases activity of different subtypes of breast cancer and identified PRKCD_pY313 was upregulated in TNBC cell lines. Gain-of-function assay revealed that PRKCD_pY313 facilitated the proliferation, enhanced invasion, accelerated metastasis, increased the mitochondrial membrane potential and reduced ROS level of TNBC cell lines, while Y313F mutation and low PRKCD_pY313 reversed these effects. Furthermore, PRKCD_pY313 significantly upregulated Src_pY419 and p38_pT180/pY182, while low PRKCD_pY313 and PRKCD_Y313F had opposite effects. Dasatinib significantly inhibited the growth of PRKCD_pY313 overexpression cells, and this effect could be enhanced by Adezmapimod. In nude mice xenograft model, PRKCD_pY313 significantly promoted tumor progression, accompanied by increased levels of Ki-67, Bcl-xl and Vimentin, and decreased levels of Bad, cleaved caspase 3 and ZO1, which was opposite to the trend of Y313F group. Collectively, the heterogeneity of phosphorylation exists in different molecular subtypes of breast cancer. PRKCD_pY313 activates Src and accelerates TNBC progression, which could be inhibited by Dasatinib.

Abstract:A better understanding of the signalling mechanisms underlying transitions from drug-sensitive to drug-tolerant states is required to overcome therapy failure. We combined single-cell biosensor imaging with functional perturbations to investigate the regulation of oncogenic signalling in EGFR-mutant lung adenocarcinoma. We find that despite the constant presence of the mutant oncogene, ERK signalling exhibits pulsatile dynamics, with pulse characteristics determined by the endocytic machinery. Analysis of drug-tolerant persisters (DTPs) revealed that, after an initial phase of complete pathway shut-down, signalling was rewired leading to renewed ERK pulses that drive cell cycle progression. FAK- and SRC-regulated adhesion complexes replace mutant EGFR as the driver of reactivated ERK pulses in DTPs, yet they remain controlled by the membrane trafficking machinery. We show that DTPs rely on additional survival pathways including YAP signalling, and that the phosphatase PTPRS represents a key node in therapy resistant cells, coordinating regulation of ERK, the cytoskeleton, and YAP.

Abstract:HER2 is a crucial therapeutic target in breast cancer, and the survival rate of breast cancer patients has increased because of this receptor's inhibition. However, tumors showed resistance to this therapeutic strategy due to oncogenic mutations that decrease the binding of several HER2-targeted therapies, including lapatinib and confer resistance to this drug. Neratinib can overcome this drug resistance and effectively inhibit HER2 signaling and tumor growth. In the present study, we examined the efficacy of lapatinib and neratinib using breast cancer cells by Raman microscopy combined with a deep wavelet scattering-based multivariate analysis framework. This approach discriminated between control cells and drug-treated cells with high accuracy, compared to classical principle component analysis. Both lapatinib and neratinib induced changes in the cellular biochemical composition. Furthermore, the Raman results were compared with the results of several in vitro assays. For instance, drug-treated cells exhibited; (i) inhibition of ERK and AKT phosphorylation (ii) inhibition of cellular proliferation, (iii) cell-cycle arrest, and (iv) apoptosis as indicated by Western blot, real-time cell analysis (RTCA), cell-cycle analysis, and apoptosis assays. Thus, the observed Raman spectral changes are attributed to the cell-cycle arrest and apoptosis. The results also indicated that neratinib is more potent than lapatinib. Moreover, the uptake and distribution of lapatinib in cells were visualized through its label-free marker bands in the fingerprint region using Raman spectral imaging. These results show the prospective of Raman microscopy in drug evaluation and presumably in drug discovery.

Abstract:Background: Although trastuzumab and tyrosine inhibitors combined with neoadjuvant chemotherapy could significantly improve patients' pathological complete response (pCR) rate, nearly half of the patients could not achieve complete remission. Our objective was to explore the relationship between metabolic signaling pathway changes and therapeutic efficacy in patients receiving neoadjuvant therapy for HER2-positive breast cancer. Methods: Core needle biopsy specimens from HER2-positive breast cancer patients who underwent neoadjuvant therapy and radical mastectomy at Fudan University Shanghai Cancer Center between January 2017 and December 2021 were collected for RNA sequencing. According to pathological evaluation, samples (n=133) were divided into pCR and non-pCR groups. Gene differences between the two groups were further evaluated for KEGG (Kyoto Encyclopedia of Genes and Genomes) enrichment analysis. The TCGA (The Cancer Genome Atlas, n=1091) and the HAN ethnic GEO datasets (GSE162228, GSE206, GSE48391, n=305) were used to analyze the metabolic differences between tumors and normal tissues with patients' prognosis. Consensus clustering analysis was performed to divide patients for low and high phenylalanine-tyrosine metabolism dysregulation to analyze patients' outcomes. The IC50 value of cell lines was tested using CCK-8 experiments. Western blot was performed to analyze the protein level changes in mTOR and glycolysis pathway. Results: We found that phenylalanine-tyrosine metabolism was significantly enriched in HER2-positive breast cancer patients. Consensus clustering analysis of TCGA and the HAN ethnic GEO datasets showed that patients with low phenylalanine-tyrosine catabolism had a significantly worse survival outcome than patients with high tyrosine metabolism (P= 0.017). In our cohort, phenylalanine-tyrosine pathway metabolic enzyme DDC was upregulated while MAOA was downregulated in non-pCR patients compared to pCR patients, suggesting the increased production of dopamine and reduced catabolism of dopamine (DA) in non-pCR tumors. In vitro experiments showed that dopamine and the knockdown of MAOA decreased cell sensitivity to pyrotinib. In addition, dopamine and clorgyline- an MAOA inhibitor, promoted the proliferation of HER2-positive cell lines under the treatment of pyrotinib. The GSEA analysis of our neoadjuvant cohort and TCGA datasets revealed that MAOA expression was associated with an inverse enrichment of the mTORC1 and glycolysis pathways. Western blot experiment results showed that dopamine or the knockdown of MAOA could activate the mTOR and glycolysis pathway Conclusions: Phenylalanine-tyrosine metabolism was significantly enriched in HER2-positive breast cancer patients. The phenylalanine-tyrosine signaling pathway may be dysregulated in HER2-positive breast cancer and patients with low phenylalanine-tyrosine catabolism have a worse prognosis. Low expression of MAOA promotes tumor resistance to HER2-targeted drugs and could serve as a therapeutic biomarker in breast cancer. Abstract:Introduction The Src Family Kinases (SFKs) are key mediators in various oncogenic pathways and are commonly activated in many forms of cancer. Of the nine members of SFKs, increasing reports suggest aberrant activation of Lyn and Fyn in breast cancer. Bioinformatics analysis reveals that Lyn and Fyn expression are strongly associated with the claudin-low TNBC patient group. Due to the current lack of targeted therapy for the TNBC subtype, it becomes worthwhile to investigate the potential of Lyn and Fyn as novel therapeutic targets. While preclinical studies involving current SFK inhibitors were promising, subsequent clinical trials have shown limited clinical benefits. In this project, we developed a novel in-house SFK inhibitor (Drug X) that specifically targets Lyn and Fyn kinases. Material and methods Patient data analysis, Ligand-based computation, Proteome Profiler Array, in vivo mouse Pharmacokinetics and Pharmacodynamics studies, Bioinformatics analysis, Affymetrix Microarray, Secretome Analysis, Cell viability assays, Flow cytometry, Western blot, qPCR, Immunofluorescence, Transwell assays, 3D Matrigel Assays, and Tube-formation assay. Results and discussions Proteome Profiler Array results validated the ligand-based target prediction analyses of Drug X in vitro. Mouse studies show that Drug X is well-tolerated and exhibited significant tumour burden load reduction. Pharmacokinetics of Drug X was characterised. Overall, Drug X showed moderate systemic clearance, high volume of distribution and moderate oral bioavailability. Downstream functional studies were performed, and Drug X was found to induce apoptosis via the intrinsic pathway. Also, Drug X could down-regulate the mesenchymal properties of mesenchymal-like TNBC cell lines via the modulation of key EMT-related genes. Preliminary in vitro and in vivo rat aortic ring assay data also suggested that Drug X could harbour potent anti-angiogenic effects. Conclusion Based on in vitro and in vivo experiments, preliminary findings have supported that Drug X could potentially be a promising novel drug candidate for TNBC treatment and on-going efforts are being made to further elucidate the underlying mechanisms of Drug X in modulating the key oncogenic processes – namely from the angle of apoptosis, EMT and angiogenesis.

Abstract:Background: Cancer-related deaths are primarily attributable to lung cancer, of which non-small cell lung cancer (NSCLC) is the most common type. Molecular targeting therapy and antitumor immunotherapy have both made great strides in the treatment of NSCLC, but their underlying mechanisms remain unclear, especially from a metabolic perspective. Methods: Herein, we used a nontargeted metabolomics approach based on liquid chromatography-mass spectrometry to analyze the metabolic response of NSCLC patients to epidermal growth factor receptor-tyrosine kinase inhibitors (EGFR-TKIs) or PD-1/PD-L1 inhibitors. Multiple analyses, including principal component analysis (PCA), orthogonal partial least squares-discriminant analysis (OPLS-DA) and pathway analysis, were used for metabolic data analysis. Additionally, differential metabolites were analysed and identified by publically available and integrated databases. Results: After treatment with EGFR-TKIs or PD-1/PD-L1 inhibitors, glutamate/glutamine, phenylalanine, n-acetyl- l -leucine, n-acetyl- d -tryptophan, D-n-valine, arachidonic acid, and linoleic acid levels were significantly increased in patients with NSCLC, whereas carnitine, stearyl carnitine, palmitoyl carnitine, linoleic carnitine, and palmitic acid levels were markedly decreased. Compared with newly diagnosed, untreated patients, there were three shared metabolic pathways (phenylalanine metabolism, glycerophospholipid metabolism, and D-glutamine and D-glutamate metabolism) in the EGFR-TKIs or PD-1/PD-L1 inhibitor-treated groups, all of which were related to lipid and amino acid metabolism. Moreover, there were significant differences in lipid metabolism (glycerophospholipid metabolism and phosphatidylinositol signaling) and amino acid metabolism (tryptophan metabolism) between the EGFR-TKI and PD-1/PD-L1 inhibitor groups. Conclusion: Our results show that EGFR-TKIs and PD-1/PD-L1 inhibitors induce changes in carnitine, amino acids, fatty acids, and lipids and alter related metabolic pathways in NSCLC patients. Endogenous metabolism changes occur due to drug action and might be indicative of antitumor therapeutic effect. These findings will provide new clues for identifying the antitumor mechanism of these two treatments from the perspective of metabolism.
