Abstract:The Chinese pangolin (Manis pentadactyla, MP) has been extensively exploited and is now on the brink of extinction, but its population structure, evolutionary history, and adaptive potential are unclear. Here, we analyzed 94 genomes from three subspecies of the Chinese pangolin and identified three distinct genetic clusters (MPA, MPB, and MPC), with MPB further divided into MPB1 and MPB2 subpopulations. The divergence of these populations was driven by past climate change. For MPB2 and MPC, recent human activities have caused dramatic population decline and small population size as well as increased inbreeding, but not decrease in genomic variation and increase in genetic load probably due to strong gene flow; therefore, it is crucial to strengthen in situ habitat management for these two populations. By contrast, although human activities have a milder impact on MPA, it is at high risk of extinction due to long-term contraction and isolation, and genetic rescue is urgently needed. MPB1 exhibited a relatively healthy population status and can potentially serve as a source population. Overall, our findings provide novel insights into the conservation of the Chinese pangolin and biogeography of the mammals of eastern Asia.
The Past, Present and Future of the Pangolin in Mainland China

Abstract:Two pangolin species, the Chinese pangolin and the Sunda pangolin, occur in mainland China (MC). The Chinese pangolin was once widely distributed throughout provinces south of the Yangtze River, as well as north of the Yangtze River in southern Sichuan, northeast Chongqing, northwest Hubei, and southwest Henan Provinces. However, the range of the Sunda pangolin is limited to border areas of Yunnan Province. Due to overexploitation and habitat loss, the pangolin population has declined dramatically and it is now widely considered extinct in most areas. At present, although the distribution and population size of the pangolin in MC are unclear, residual populations have been confirmed in Yunnan, Hainan, Guangxi, Guangdong, Hunan, Chongqing, Fujian, Jiangxi, Zhejiang and Anhui provinces. Illegal hunting, habitat loss and fragmentation, small populations, low population densities, and reduced food supply are among the major threats facing pangolins today. The Chinese government has focused strongly on pangolin protection. They have been listed as Category I state-protected animals, and corresponding laws, policies and measures have been introduced to protect them from many threats. Important measures for pangolin conservation in MC include the reduction of public consumption demand, community economic development, public education about conservation and illegal activities, creation or expansion of nature reserves, optimization of road and water conservation facility construction, changes in afforestation methods, a moratorium on commercial breeding programs, proper treatment of confiscated pangolins and derivative products, further species conservation research, and international cooperative conservation efforts. If these conservation actions are implemented, the pangolin population in MC will have a bright future.
Observations of Live Individuals and Predicted Suitable Habitat for Chinese Pangolin (Manis pentadactyla) in Guangdong, China

Abstract:Due to overexploitation and habitat loss, the Chinese pangolin (Manis pentadactyla) is in such extreme decline that it is so rare in the wild as to be considered functionally extinct, even in Guangdong, which was historically a major distribution area for the species. This study sought to verify whether functional extinction has occurred using observation records from field surveys, infrared wildlife cameras, rescue and enforcement cases and the published literature. The results indicated that suitable habitat occurred within 63.4% of the forested land in Guangdong, but only 17.6% of this area was deemed highly suitable, and 82.3% of all suitable habitat occurred outside of protected areas. Thus, the Chinese pangolin is not yet functionally extinct in Guangdong, but urgent conservation and restoration actions must be taken to ensure its persistence. Chinese pangolins in Guangdong Province are primarily distributed in the Lianhua Mountain and Nanling Mountains, with 91.6% belonging to a single population. From 1980 to 2020, the urban area increased by 776 km2, largely via conversion from agricultural land (48.6%). Suitable habitat for Chinese pangolins was reduced and became more fragmented over this time period, highlighting the urgent need for the establishment of protected areas, habitat restoration and cooperation with local residents.

Abstract:The Chinese pangolin (Manis pentadactyla) is on the verge of extinction. Overuse and habitat loss have decimated the pangolin population across China. Understanding the habitat status of pangolins is a prerequisite for conservation, but this understanding is lacking due to difficulties in surveying and monitoring this species. This study used the MaxEnt model to analyze the current habitat distribution of Chinese pangolins by summarizing distribution records for China from 2010–2022. Moderate- and high-quality habitat of Chinese pangolins covers about 554,025km2, mainly in 10 provinces in East and South China, together with a small area in Yunnan and Tibet. The majority of pangolin habitats (89.32%) were distributed in the forests of low mountains and hills; only 8.92% of habitats overlap with protected areas. Prey abundance and climate are key factors affecting pangolin distribution. Land-use changes leading to habitat encroachment and/or affecting prey abundance, and climate change may underlie their shrinking distribution. Considering that the current protected area coverage of Chinese pangolin habitat is low, we recommend adjusting or expanding the boundaries of protected areas to improve coverage. The focus should be on strengthening the population and habitat management of Chinese pangolin outside protected areas. Within pangolin ranges, conservation can be achieved through improving the education of community residents, implementing stronger community economic development policies, replacing lost logging income from residents’ private forest land with economic compensation, and strictly regulating the location of infrastructure and residential area construction. The goal of these four key actions is to increase the public’s awareness and enthusiasm for pangolins, reduce the willingness of community residents to hunt pangolin, and prevent the destruction of and encroachment into existing pangolin habitat.

Abstract:Illegal hunting and trading of the Chinese Pangolin Manis pentadactyla has pushed this Critically Endangered species close to extinction. While local reports have suggested its continued presence in mainland China, this has not been confirmed by a research group except for a survey of presumed pangolin burrows in 2004. We conducted a six-month field study using infrared camera surveillance and community questionnaire survey in Zhejiang Wuyanling National Nature Reserve in China, to determine the status of Chinese Pangolins and understand local attitudes towards the conservation of this species. Our study details the first verifiable documentation of two visual records of a Chinese Pangolin in the wild, demonstrating the suitability of pangolin habitat in Wuyanling region, and suggests an increasing awareness and strong willingness in local communities to conserve the Chinese Pangolin.
Local chronicles reveal the effect of anthropogenic and climatic impacts on local extinctions of Chinese pangolins (Manis pentadactyla) in mainland China

Abstract:This study evaluated the effect of anthropogenic and climatic impacts on local extinctions of Chinese pangolins through 300 years of local chronicles and historical environment data in China. Extinction probability increased with population growth (main cause) and climate warming. A quarter of the extant Chinese pangolin population is exposed to notable extinction risk and we need to improve conservation and restoration strategies. Anthropogenic and climatic factors affect the survival of animal species. Chinese pangolin is a critically endangered species, and identifying which variables lead to local extinction events is essential for conservation management. Local chronicles in China serve as long‐term monitoring data, providing a perspective to disentangle the roles of human impacts and climate changes in local extinctions. Therefore, we established generalized additive models to identify factors leading to local extinction with historical data from 1700–2000 AD in mainland China. Then we decreased the time scale and constructed extinction risk models using MaxEnt in a 30‐year transect (1970–2000 AD) to further assess extinction probability of extant Chinese pangolin populations. Lastly, we used principal component analysis to assess variation of related anthropogenic and climatic variables. Our results showed that the extinction probability increased with global warming and human population growth. An extinction risk assessment indicated that the population and distribution range of Chinese pangolins had been persistently shrinking in response to highly intensive human activities (main cause) and climate change. PCA results indicated that variability of climatic variables is greater than anthropogenic variables. Overall, the factors causing local extinctions are intensive human interference and drastic climatic fluctuations which induced by the effect of global warming. Approximately 28.10% of extant Chinese pangolins populations are confronted with a notable extinction risk (0.37 ≤ extinction probability≤0.93), specifically those in Southeast China, including Guangdong, Jiangxi, Zhejiang, Hunan and Fujian Provinces. To rescue this critically endangered species, we suggest strengthening field investigations, identifying the exact distribution range and population density of Chinese pangolins and further optimizing the network of nature reserves to improve conservation coverage on the landscape scale and alleviate human interference. Conservation practices that concentrate on the viability assessment of scattered populations could help to improve restoration strategies of the Chinese pangolin.

Large Differentiation of Extremely Threatened Chinese Pangolins Provide New Genomic Cues for Their Conservation

Abstract:Human-induced poaching and trafficking has a substantial negative impact on the population growth and range expansion of the Chinese pangolin. However, recently reported activities of Chinese pangolins in several sites of Guangdong province in China indicates a promising sign for the recovery of this threatened species. Therefore, to ascertain population structure and genetic status of this species, we re-sequenced genomes of 15 individuals in Guangdong province and performed a comprehensive population genomics analyses with previously published 21 individuals of Yunnan province. These Chinese pangolins were divided into three distinct populations, with one population consisted of only individuals from Guangdong (CPA), one mixed with Guangdong and Yunnan individuals (CPB) and one Yunnan specific population (CPC). Especially, the CPC population is genetically distinct from the other two population with an extremely large fixation index ( FST â‰ˆ 0.5), which we suggested an independent management unit for future protection and conservation. Further, all these three populations had low genome-wide diversity, high proportion of runs of homozygosity (ROH) in genomes, and a considerable amount of mutation load, which could pose serious threats to the long-term persistence of this species. However, the CPC population showed lower level of genetic load and less long ROH than the other two populations, indicating a potential resource for genetic rescue of other Chinese pangolin populations.

Abstract:The critically endangered Chinese pangolin (Manis pentadactyla) is thought to be one of the most threatened species in mainland China; however, little is known about its distribution and population status. We collected information from primary literature, grey literature, interviews, personal communication, news reports, and camera trap photographs obtained between July 2010 and June 2020 to improve our understanding of Chinese pangolin distribution and status in mainland China. In total, 157 observations representing 170 individuals were obtained from eight provinces: Anhui, Zhejiang, Jiangxi, Fujian, Guangdong, Guangxi, Yunnan, and Hainan. In these observations, the sex of 17 females and 20 males were known. There were at least nine females with pups (one that became pregnant again) and one pregnant female. Eight other observations were suspected to be of Chinese pangolins. Although our findings do not adequately represent the current status and distribution of Chinese pangolins, they provide valuable information and suggest that the species still exists in parts of China and still has reproductive capacity. However, there is no denying that Chinese pangolins are scarce in many areas of mainland China where they used to occur naturally. Based on threats to pangolin populations and our findings, we suggest conservation measures including: establishing reserves or protected areas, targeted public education in communities near pangolin populations, strengthening domestic dog controls, posting speed limit signs and wildlife access warning signs on critical sections of road, and constructing steps in aqueduct walls to allow wildlife to escape. Actions taken around roads and aqueducts could both reduce mortality and improve habitat connectivity. These recommendations can improve pangolin protection efforts in mainland China.

Abstract:Abstract Poaching and trafficking have a substantial negative impact on the population growth and range expansion of the Chinese pangolin ( Manis pentadactyla ). However, recently reported activities of Chinese pangolins in several sites of Guangdong province in China indicate a promising sign for the recovery of this threatened species. Here, we re-sequence genomes of 15 individuals and perform comprehensive population genomics analyses with previously published 22 individuals. These Chinese pangolins are found to be divided into three distinct populations. Multiple lines of evidence indicate the existence of a newly discovered population (CPA) comprises entirely of individuals from Guangdong province. The other two populations (CPB and CPC) have previously been documented. The genetic differentiation of the CPA and CPC is extremely large ( F ST = 0.541), which is larger than many subspecies-level differentiations. Even for the closer CPA and CPB, their differentiation ( F ST = 0.101) is still comparable with the population-level differentiation of many endangered species. Further analysis reveals that the CPA and CPB populations separate 2.5–4.0 thousand years ago (kya), and on the other hand, CPA and CPC diverge around 25–40 kya. The CPA population harbors more runs of homozygosity (ROHs) than the CPB and CPC populations, indicating that inbreeding is more prevalent in the CPA population. Although the CPC population has less mutational load than CPA and CPB populations, we predict that several Loss of Function (LoF) mutations will be translocated into the CPA or CPB populations by using the CPC as a donor population for genetic rescue. Our findings imply that the conservation of Chinese pangolins is challenging, and implementing genetic rescue among the three groups should be done with extreme caution.

Abstract:Understanding impacts of urbanization upon local wildlife is pivotal for fostering urban sustainability and biodiversity conservation. Urbanization can directly cause habitat loss and intensify interactions between wildlife due to habitat loss. Here we focus on a threatened flagship species, Chinese pangolin ( Manis pentadactyla ), in the eastern forests of Shenzhen, a megacity in China. We first conducted field surveys to uncover its fresh (used within a year) and abandoned burrows (unused > a year) and surrounding habitat characteries (elevation, slope, canopy closure, vegetation cover). We then deployed camera traps near the burrows to monitor the daily activities of the Chinese pangolin and sympatric species, and anthropogenic activities. These data were finally used to predict changes in habitat distributions/uses with species distribution models, and to statistically analyze the spatio-temporal relationships between the Chinese pangolin and its potential threats. We found the suitable habitats of pangolin burrows have been halved over the recent decade. In contrast to abandoned burrows, fresh burrows were more likely to be found at higher altitudes (200-500 m) and closer to reservoirs (300-500 m). Pangolins had strong spatial avoidance to presences of humans and domestic dogs, and reduced activities outside when potential predators were most active. We suggest that mitigating human disturbances in the eastern forests is crucial for the maintenance and recovery of the pangolin population in Shenzhen. Our study is among the first to shred a light on the impact of urban expansion on the Chinese pangolins and provides habitat maps and ecological knowledge of the Chinese pangolin for the forest restorations and conservation planning in Shenzhen.

Sperm collection and characteristics analysis of the critically endangered Chinese pangolin (Manis pentadactyla)

Abstract:The Chinese pangolin (Manis pentadactyla) is a critically endangered species. However, there is a paucity of research on the male reproductive gamete biology of this species. The present study was the first to systematically analyse the sperm characterization of the Chinese pangolin, including semen collection, sperm morphometry and ultrastructure. The semen of five male Chinese pangolins was successfully collected using the electroejaculation method. CASA (computer-assisted sperm analysis) was used to assess semen quality and take images for sperm morphometric analysis. Scanning electron microscopy (SEM) and transmission electron microscopy (TEM) were used for sperm ultrastructure observation. The results showed that the semen of the Chinese pangolin was yellow to pale yellow in colour, viscous, with a fishy odour, and a slightly alkaline pH of between 7.7 and 7.9. The head defects were the main sperm defects; there were 13 kinds of head defects counted in this study. The total sperm length, head length, head width and tail length were 67.62 ± 0.21 μm, 10.47 ± 0.06 μm, 1.33 ± 0.006 μm and 57.16 ± 0.20 μm, respectively. SEM observed that the spermatozoa had a rod-shaped head with a distinct apical ridge, which was different from most mammals and similar to that in avians and reptiles. Interestingly, TEM found that the acrosome membrane of the Chinese pangolin had a double membrane structure rather than a multiple bi-lamellar membrane structure as reported by the previous study. Collectively, this study contributes to the development of artificial breeding efforts and assisted reproductive techniques for the Chinese pangolin, as well as providing technical support for research on germplasm conservation of this species.
Genomic Consequences of Population Decline in Critically Endangered Pangolins and Their Demographic Histories

Abstract:Pangolins are among the most critically endangered animals due to heavy poaching and worldwide trafficking. However, their demographic histories and the genomic consequences of their recent population declines remain unknown. We generated high-quality de novo reference genomes for critically endangered Malayan (Manis javanica, MJ) and Chinese (M. pentadactyla, MP) pangolins and re-sequencing population genomic data from 74 MJs and 23 MPs. We recovered the population identities of illegally traded pangolins and previously unrecognized genetic populations that should be protected as evolutionarily distinct conservation units. Demographic reconstruction suggested environmental changes have resulted in a population size fluctuation of pangolins. Additionally, recent population size declines due to human activities have resulted in an increase in inbreeding and genetic load. Deleterious mutations were enriched in genes related to cancer/diseases and cholesterol homeostasis, which may have increased their susceptibility to diseases and decreased their survival potential to adapt to environmental changes and high-cholesterol diets. This comprehensive study provides not only high-quality pangolin reference genomes, but also valuable information concerning the driving factors of long-term population size fluctuations and the genomic impact of recent population size declines due to human activities, which is essential for pangolin conservation management and global action planning.

Abstract:Pangolins form a group of scaly mammals that are trafficked at record numbers for their meat and purported medicinal properties. Despite their conservation concern, knowledge of their evolution is limited by a paucity of genomic data. We aim to produce exhaustive genomic resources that include 3,238 orthologous genes and whole-genome polymorphisms to assess the evolution of all eight extant pangolin species. Robust orthologous gene-based phylogenies recovered the monophyly of the three genera and highlighted the existence of an undescribed species closely related to Southeast Asian pangolins. Signatures of middle Miocene admixture between an extinct, possibly European, lineage and the ancestor of Southeast Asian pangolins, provide new insights into the early evolutionary history of the group. Demographic trajectories and genome-wide heterozygosity estimates revealed contrasts between continental versus island populations and species lineages, suggesting that conservation planning should consider intraspecific patterns. With the expected loss of genomic diversity from recent, extensive trafficking not yet realized in pangolins, we recommend that populations be genetically surveyed to anticipate any deleterious impact of the illegal trade. Finally, we produce a complete set of genomic resources that will be integral for future conservation management and forensic endeavors for pangolins, including tracing their illegal trade. These comprise the completion of whole-genomes for pangolins through the hybrid assembly of the first reference genome for the giant pangolin (Smutsia gigantea) and new draft genomes (similar to 43x-77x) for four additional species, as well as a database of orthologous genes with over 3.4 million polymorphic sites.

Abstract:Pangolins (Pholidota, Manidae) are classified as an evolutionarily distinct and globally endangered mammal due to their unique morphology (nail-like scales and a myrmecophagous diet) and being the victim of heavy poaching and worldwide trafficking. As such, pangolins serve as a textbook example for studying the special phenotypic evolutionary adaptations and conservation genetics of an endangered species. Recent years have demonstrated significant advancements in the fields of molecular genetics and genomics, which have translated to a series of important research achievements and breakthroughs concerning the evolution and conservation genetics of pangolins. This review comprehensively presents the hitherto advances in phylogeny, adaptive evolution, conservation genetics, and conservation genomics that are related to pangolins, which will provide an ample understanding of their diversity, molecular adaptation mechanisms, and evolutionary potentials. In addition, we highlight the priority of investigating species/population diversity among pangolins and suggest several avenues of research that are highly relevant for future pangolin conservation. The review comprehensively presents the hitherto advances in phylogeny, adaptive evolution, conservation genetics, and conservation genomics that are related to pangolins, which provide an ample understanding of their diversity, molecular adaptation mechanisms, and evolutionary potentials. image

Abstract:Biodiversity is being threatened by human activities worldwide. Inside protected areas, anthropogenic activities are mostly under control. However, outside protected areas, threatened or endangered species still need protection, and identification of a species' habitat requirements is essential for conservation planning. We gathered information on habitat characteristics of and anthropogenic threats to the Chinese pangolin (Manis pentadactyla), a critically endangered species for which such baseline data are scarce. We found closed-canopy forest nearest water sources at an altitude from 555 to 1,740 m to be suitable habitat for Chinese pangolins. Forest fires, livestock grazing, distance to nearest footpath, and distance to nearest household were negatively associated with presence of Chinese pangolins. To protect the Chinese pangolin outside of the reserve system, we recommend public awareness programs and campaigns to protect habitat in addition to directly protecting this species against hunting and trading.
