Abstract:Abstract Tumor heterogeneity is a major barrier to cancer therapy, including immunotherapy. Activated T cells can efficiently kill tumor cells following recognition of MHC class I (MHC-I)–bound peptides, but this selection pressure favors outgrowth of MHC-I–deficient tumor cells. We performed a genome-scale screen to discover alternative pathways for T cell–mediated killing of MHC-I–deficient tumor cells. Autophagy and TNF signaling emerged as top pathways, and inactivation of Rnf31 (TNF signaling) and Atg5 (autophagy) sensitized MHC-I–deficient tumor cells to apoptosis by T cell–derived cytokines. Mechanistic studies demonstrated that inhibition of autophagy amplified proapoptotic effects of cytokines in tumor cells. Antigens from apoptotic MHC-I–deficient tumor cells were efficiently cross-presented by dendritic cells, resulting in heightened tumor infiltration by IFNγ-and TNFα-producing T cells. Tumors with a substantial population of MHC-I–deficient cancer cells could be controlled by T cells when both pathways were targeted using genetic or pharmacologic approaches. Significance: Tumor heterogeneity is a major barrier to immunotherapy. We show that MHC-I–deficient tumor cells are forced into apoptosis by T cell–derived cytokines when TNF signaling and autophagy pathways are targeted. This approach enables T cell–mediated elimination of tumors with a substantial population of resistant, MHC-I–deficient tumor cells. This article is highlighted in the In This Issue feature, p. 1027

Abstract:INTRODUCTION AND OBJECTIVE: In addition to co-inhibitory receptors, co-stimulatory receptors also play an important role in immune response. Tumor necrosis receptor super family (TNFRSF) is the important part of co-stimulator receptors in CD8 T cells. We aimed to explore the role of TNFRSF9 in CD8 T cell function in renal cell carcinoma (RCC). METHODS: Functional status of CD8 T cells in RCC tumor microenvironment (TME) was determined by detecting the expression of co-inhibitory receptors and effector markers with flow cytometry. The infiltration of immune cells was determined by immunohistochemical stain (IHC) in tissue microarrays of a treatment naïve cohort and their prognostic value was further analyzed by Cox regression. In silico analysis of public single cell RNA sequencing data and data from clear cell renal cell carcinoma in The Cancer Genome Atlas database (TCGA-KIRC) was also performed. RESULTS: TNFRSF9+ CD8 T cells in TME hold a “double phenotypes”, as their expression of exhaustion markers, including PD-1, TIM-3, CTLA-4, and TIGIT, and effector markers, including IFN-γ, GZMB, CD107a, and Ki-67 were significantly higher than the negative counterparts. In the treatment naïve cohort, patients with higher TNFRSF9+ CD8 T cells infiltration holds significantly shorter overall survival (OS) and disease-free survival (DFS) compared with those with lower infiltration. Furthermore, higher TNFRSF9+ CD8 T cells infiltration is an independent parameter which predict a worse OS and DFS. Similarly, in silico analysis indicates that the expression of TNFRSF9 is significantly correlated with IFNG, GZMB, PDCD1, TIM3, and CTLA-4 in CD8 T cells, which further supports the “double phenotypes” of CD8 T cells in TME. The TNFRSF9 signature is adversely and significantly associated with overall survival in TCGA-KIRC cohort. However, the TNFRSF9 signature is negatively and significantly correlated with max tumor change in an RCC cohort with immunotherapy, which indicates TNFRSF9+ CD8 T cells may response better to immunotherapy than their negative counterpart. CONCLUSIONS: TNFRSF9+ CD8 T cells in TME is a CD8 T cell subset with both exhaustion phenotype and effector phenotype and may response better to immunotherapy than TNFRSF9- subset.Source of Funding: National Science Foundation of China (81902556,81902563).

Abstract:CD8+ T cells must persist and function in diverse tumor microenvironments to exert their effects. Thus, understanding common underlying expression programs could better inform the next generation of immunotherapies. We apply a generalizable matrix factorization algorithm that recovers both shared and context-specific expression programs from diverse datasets to a single-cell RNA sequencing (scRNA-seq) compendium of 33,161 CD8+ T cells from 132 patients with seven human cancers. Our meta-single-cell analyses uncover a pan-cancer T cell dysfunction program that predicts clinical non-response to checkpoint blockade in melanoma and highlights CXCR6 as a pan-cancer marker of chronically activated T cells. Cxcr6 is trans-activated by AP-1 and repressed by TCF1. Using mouse models, we show that Cxcr6 deletion in CD8+ T cells increases apoptosis of PD1+TIM3+ cells, dampens CD28 signaling, and compromises tumor growth control. Our study uncovers a TCF1:CXCR6 axis that counterbalances PD1-mediated suppression of CD8+ cell responses and is essential for effective anti-tumor immunity.

Cancer Discovery

Abstract:Abstract Specific mechanisms by which tumor-infiltrating lymphocytes (TIL) become dysfunctional remain poorly understood. Here, we employed a two-pronged approach using single-cell mass cytometry and tissue imaging technologies to dissect TILs from 25 patients with resectable and 35 patients with advanced non–small cell lung cancer (NSCLC). We identified a burned-out CD8+ TIL subset (Ebo) that specifically accumulated within the tumor microenvironment (TME) but not in adjacent nontumoral tissues. Ebo showed the highest expression of proliferation and activation markers but produced the lowest amount of IFNγ and were the most apoptotic CD8+ TIL subset. Using a humanized patient-derived tumor xenograft model, we demonstrated that Ebo expansion occurred within the TME in a PD-1/B7-H1 pathway-dependent manner. Ebo abundance in baseline tumor tissues was associated with resistance to anti-PD therapy in patients with NSCLC. Our study identifies a dysfunctional TIL subset, with distinct features from previously described exhausted T cells, and implies strategies to overcome immunotherapy resistance. Significance: We identified a highly proliferative, overactivated, and apoptotic dysfunctional CD8+ tumor-infiltrating subpopulation that is functionally distinct from previously described exhausted T cells. This population is expanded in lung cancer tissues in a PD-1/B7-H1-dependent manner, and its abundance is associated with resistance to cancer immunotherapy, thus becoming a potential tissue biomarker.
